Nucleic acid amplification testing has great potential for point-of-need diagnostic testing with high detection sensitivity and specificity. Current sample preparation is limited by a tedious workflow requiring multiple steps, reagents and instrumentation, hampering nucleic acid testing at point of need. In this study, we present the use of mixed cellulose ester (MCE) paper for DNA binding by ionic interaction under molecular crowding conditions and fluid transport by wicking. The poly(ethylene) glycol-based (PEG) reagent simultaneously provides the high pH for alkaline lysis and crowding effects for ionic binding of the DNA under high salt conditions. In this study, we introduce Paper-based Abridged Solid-Phase Extraction with Alkaline Poly(ethylene) Glycol Lysis (PASAP). The anionic mixed cellulose ester (MCE) paper is used as solid phase and allows for fluid transport by wicking, eliminating the need for pipetting skills and the use of a magnet to retain beads. Following the release of DNA from the cells due to the lytic activity of the PASAP solution, the DNA binds to the anionic surface of the MCE paper, concentrating at the bottom while the sample matrix is transported towards the top by wicking. The paper was washed by dipping it in 40% isopropanol for 10 s. After air-drying for 30 s, the bottom section of the paper (3 mm × 4 mm) was snapped off using the cap of a PCR tube and immersed in the colourimetric loop-mediated isothermal amplification (cLAMP) solution for direct amplification and colourimetric detection. The total sample processing was completed in 15 min and ready for amplification. cLAMP enabled the detection of 102 CFU/mL of Escherichia coli (E. coli) from culture media and the detection of E. coli in milk < 103 CFU/mL (10 CFU) after incubation at 68 °C for 60 min, demonstrating applicability of the method to complex biological samples. Small extracellular vesicle–derived microRNAs (sEV-miRNAs) have emerged as promising noninvasive biomarkers for early cancer diagnosis. Herein, we developed a molecular probe based on three-dimensional (3D) multiarmed DNA tetrahedral jumpers (mDNA-Js)-assisted DNAzyme activated by Na+, combined with a disposable paper-based electrode modified with a Zr-MOF–rGO–Au NP nanocomplex (ZrGA) to fabricate a novel biosensor for sEV-miRNAs Assay. Zr-MOF tightly wrapped by rGO was prepared via a one-step method, and it effectively aids electron transfer and maximizes the effective reaction area. In addition, the mechanically rigid, and nanoscale-addressable mDNA-Js assembled from the bottom up ensure the distance and orientation between fixed biological probes as well as avoid probe entanglement, considerably improving the efficiency of molecular hybridization. The fabricated bioplatform achieved the sensitive detection of sEV-miR-21 with a detection limit of 34.6 aM and a dynamic range from100 aM to 0.2 µM. In clinical blood sample tests, the proposed bioplatform showed results highly consistent with those of qRT-PCRs and the signal increased proportionally with the NSCLC staging. The proposed biosensor with a portable wireless USB-type analyzer is promising for the fast, easy, low-cost, and highly sensitive detection of various nucleic acids and their mutation derivatives, making it ideal for POC biosensing. Simple Summary: Blood clots are formed when blood vessels are injured. They help stop bleeding and heal wounds, but can also cause serious problems if they block blood flow or break off and travel to other organs. This study investigates how blood clots differ in people with cancer compared to healthy or non-cancerous individuals. This study found that cancer patients have higher levels of histones in their blood, which make their clots stiffer and resistant to lysis. Further, clots formed in cancer patients have higher viscoelastic properties, and hence are harder to break down. These findings suggest that cancer patients have abnormal clotting properties that may increase their risk of developing thrombosis, and evaluating these properties can be helpful in detecting cancer. Background: Blood viscoelasticity and plasma protein levels can play an important role in the diagnosis and prognosis of cancer. However, the role of histones and DNA in modulating blood clot properties remains to be investigated. This study investigates the differences in blood viscoelasticity and plasma protein levels among cancer patients, individuals with other diseases, and healthy individuals. Methods: Blood samples were collected from 101 participants, including 45 cancer patients, 22 healthy individuals, and 34 individuals with other diseases. Rheological properties of clots formed in vitro by reconstituted elements of fibrinogen or plasma were analyzed with an Anton Paar Rheometer, USA. Plasma protein levels of D-dimer, TPA, EPCR, fibrinogen, and histone H3 were measured through ELISA. Blood clots were formed with or without DNA and histones (H3) by adding thrombin and calcium to plasma samples, and were evaluated for viscoelasticity, permeability, and degradation. Results: Cancer patients show higher blood viscoelasticity and plasma D-dimer levels compared to healthy individuals and individuals with other diseases. Our in vitro analysis showed that the addition of histone to the plasma results in a significant decrease in viscoelasticity and mean fiber thickness of the clot formed thereafter. In parallel studies, using plasma from patients, DNA and histones were detected in fibrin clots and were associated with less degradation by t-PA. Moreover, our results show that the presence of DNA and histones not only increases clots' permeability, but also makes them more prone to degradation. Conclusions: Plasma histones and DNA affect the structure of the clot formed and induce defective fibrinolysis. This study developed a cost-effective and eco-friendly DNA extraction system utilizing poly(3,4-dihydroxyphenylalanine)-modified cellulose paper (polyDOPA@paper). PolyDOPA@paper was prepared by oxidatively self-polymerizing DOPA under weak alkaline conditions and utilizing the adhesive property of polyDOPA on different materials. Compared to the uncoated cellulose paper, polyDOPA coating significantly enhances DNA adsorption owing to its abundant amino, carboxyl, and hydroxyl moieties. The DNA extraction mechanism using polyDOPA@paper was discussed. The maximum adsorption capacity of polyDOPA@paper for DNA was 20.7 μg cm−2. Moreover, an automated extraction system was designed and fabricated using 3D printing technology. The device simplifies the operation and ensures the reproducibility and consistency of the results. More importantly, it eliminates the need for specialized training of operators. The feasibility of the polyDOPA@paper-based automated extraction system was evaluated by quantitatively detecting Escherichia coli in spiked milk samples via a real-time PCR. Deoxyribonuclease I (DNase I) is a biomarker which has important applications in various biological processes. Thus, it is highly important to develop a user-friendly method for the detection of DNase I. Here, we present a paper-based distance sensor for the rapid detection of DNase I based on changes in the viscosity of DNA mucus. The viscosity of DNA mucus varies with different concentrations of DNase I, showing different water flow lengths on the pH test papers, this makes the quantification of DNase I possible. This method has a wide linear range (0.01–10 U/mL), excellent sensitivity, remarkable specificity and excellent reproducibility. The detection limit reaches 0.003 U/mL. Additionally, it can be well applied to detection of DNase I inhibitors, assay of DNase I in human serum and quality evaluation of nucleic acid scavengers. In general, this study offers a brief, convenient, label-free, and economical method to construct paper-based distance sensors using DNA mucus, which is very promising in the detection of DNase I in various applications. By using the thin‐film transistor (TFT) technology, the oligo nucleotides array has been proved to be achieved in‐situ on a throughput matrix backplane of 16*16, with oligonucleotide lengths reaching 150mers, and the yield of each oligo has surpassed tens of fmol per pixel. Due to the high blood glucose and low oxygen environment in diabetes wounds, complex pathological problems arise, such as failure to upregulate healing factors, biological barriers generation, microvascular lesions, and skin neuropathy. Inspired by nature and traditional Chinese paper‐cutting technology, polypeptide deoxyribonucleic acid (DNA) hydrogel microneedles (MNs) (P‐DNA gel MNs) are prepared. The obtained P‐DNA gel MNs possess optimized structure and large deformability, providing excellent clamping, stability, skin penetration, large deformation, tissue adhesion, and antibacterial properties. By incorporating extracellular vesicles (EVs) extracted under hypoxia (H‐EVs‐hypoxia), P‐DNA gel MNs can regulate tissue microenvironment, scavenge free radicals, and reduce inflammation. Notably, P‐DNA gel MNs integration system activates immune regulation and beneficial pathways, promoting neurogenesis and angiogenesis, reducing pathological pain, and achieving high‐quality healing. Nowadays, it is difficult to imagine a powerful algorithm of cryptography that can continue cryptanalyzing and attacking without the use of unconventional techniques. Although some of the substitution algorithms are old, such as Vigenere, Alberti, and Trithemius ciphers, they are considered powerful and cannot be broken. In this paper we produce the novelty algorithm, by using of biological computation as an unconventional search tool combined with an uninhibited analysis method is the vertical probabilistic model, that makes attacking and analyzing these ciphers possible and very easy to transform the problem from a complex to a linear one, which is a novelty achievement. The letters of the encoded message are processed in the form of segments of equal length, to report the available hardware components. Each letter codon represents a region of the memory strand, and the letters calculated for it are symbolized within the probabilistic model so that each pair has a triple encoding: the first is given as a memory strand encoding and the others are its complement in the sticker encoding; These encodings differ from one region to another. The solution space is calculated and then the parallel search process begins. Some memory complexities are excluded even though they are within the solution paths formed, because the natural language does not contain its sequences. The precision of the solution and the time consuming of access to it depend on the length of the processed text, and the precision of the solution is often inversely proportional to the speed of access to it. As an average of the time spent to reach the solution, a text with a length of 200 cipher characters needs approximately 15 minutes to give 98% of the correct components of the specific hardware. The aim of the paper is to transform OTP substitution analysis from a NP problem to a O(nm) problem, which makes it easier to find solutions to it easily with the available capabilities and to develop methods that are harnessed to attack difficult and powerful ciphers that differ in class and type from the OTP polyalphabetic substitution ciphers. While dried blood spots are a convenient source of genetic material, they are usually associated with a lower DNA yield than from a native sample. The study evaluated the DNA yield from dried blood samples prepared on glass fibre and cellulose membranes and investigated the reasons for the yield reduction. The extraction of total DNA from membrane-dried blood samples was optimized by spin-column extraction method. It was shown that preliminary short-term (20 min) solubilization of a dried matrix in an aqueous medium, followed by standard extraction protocols for the mixture of the eluate with membranes, provides the highest DNA yield. The yield of DNA from a glass fibre membrane was 40–50% lower compared to a native sample, but on average, two times higher than from a conventional cellulose membrane (filter paper). The reduction of DNA yield when using a dried sample was found to be due to partial retention of nucleic acids by the membrane material during the lysis stage. [ABSTRACT FROM AUTHOR]

With the urge to secure and protect digital assets, there is a need to emphasize the immediacy of taking measures to ensure robust security due to the enhancement of cyber security. Different advanced methods, like encryption schemes, are vulnerable to putting constraints on attacks. To encode the digital data and utilize the unique properties of DNA, like stability and durability, synthetic DNA sequences are offered as a promising alternative by DNA encoding schemes. This study enlightens the exploration of DNA's potential for encoding in evolving cyber security. Based on the systematic literature review, this paper provides a discussion on the challenges, pros, and directions for future work. We analyzed the current trends and new innovations in methodology, security attacks, the implementation of tools, and different metrics to measure. Various tools, such as Mathematica, MATLAB, NIST test suite, and Coludsim, were employed to evaluate the performance of the proposed method and obtain results. Bones and teeth represent a common finding in ancient DNA studies and in forensic casework, even after a long burial. Genetic typing is the gold standard for the personal identification of skeletal remains, but there are two main factors involved in the successful DNA typing of such samples: (1) the set-up of an efficient DNA extraction method; (2) the identification of the most suitable skeletal element for the downstream genetic analyses. In this paper, a protocol based on the processing of 0.5 g of bone powder decalcified using Na2EDTA proved to be suitable for a semi-automated DNA extraction workflow using the Maxwell® FSC DNA IQ™ Casework Kit (Promega, Madison, WI, USA). The performance of this method in terms of DNA recovery and quality was compared with a full demineralisation extraction protocol based on Qiagen technology and kits. No statistically significant differences were scored according to the DNA recovery and DNA degradation index (p-values ≥ 0.176; r ≥ 0.907). This new DNA extraction protocol was applied to 88 bone samples (41 femurs, 19 petrous bones, 12 metacarpals and 16 molars) allegedly belonging to 27 World War II Italian soldiers found in a mass grave on the isle of Cres (Croatia). The results of the qPCR performed by the Quantifiler Human DNA Quantification kit showed values above the lowest Limit of Quantification (lLOQ; 23 pg/µL) for all petrous bones, whereas other bone types showed, in most cases, lower amounts of DNA. Replicate STR-CE analyses showed successful typing (that is, >12 markers) in all tests on the petrous bones, followed by the metacarpals (83.3%), femurs (52.2%) and teeth (20.0%). Full profiles (22/22 autosomal markers) were achieved mainly in the petrous bones (84.2%), followed by the metacarpals (41.7%). Stochastic amplification artefacts such as drop-outs or drop-ins occurred with a frequency of 1.9% in the petrous bones, whereas they were higher when the DNA recovered from other bone elements was amplified (up to 13.9% in the femurs). Overall, the results of this study confirm that petrous bone outperforms other bone elements in terms of the quantity and quality of the recovered DNA; for this reason, if available, it should always be preferred for genetic testing. In addition, our results highlight the need for accurate planning of the DVI operation, which should be carried out by a multi-disciplinary team, and the tricky issue of identifying other suitable skeletal elements for genetic testing. Overall, the results presented in this paper support the need to adopt preanalytical strategies positively related to the successful genetic testing of aged skeletal remains in order to reduce costs and the time of analysis. Background: Endodontic microbial flora plays a pivotal role in the development and persistence of periodontal endodontic lesions (PELs). Understanding the composition and prevalence of microbial species in PELs is essential for effective treatment strategies. Materials and Methods: Microbial samples were collected from 50 teeth diagnosed with PELs. Sterile paper points were used to obtain samples from the root canals. Deoxyribonucleic acid (DNA) was extracted and subjected to polymerase chain reaction (PCR) amplification of the 16S ribosomal RNA (rRNA) gene to identify bacterial species. The obtained data were analyzed using statistical methods. Results: The microbial analysis revealed a diverse range of bacterial species in PELs. The most prevalent species were Porphyromonas gingivalis (32.5%), Treponema denticola (28.0%), and Fusobacterium nucleatum (22.5%). Streptococcus mutans (9.0%) and Actinomyces naeslundii (8.0%) were also frequently detected. Additionally, Prevotella intermedia (7.0%), Aggregatibacter actinomycetemcomitans (3.5%), and Enterococcus faecalis (2.5%) were present in lower frequencies. Conclusion: The presence of a diverse microbial flora in teeth with PELs underscores the polymicrobial nature of these lesions. The predominance of periodontal pathogens such as Porphyromonas gingivalis, Treponema denticola, and Fusobacterium nucleatum suggests a strong association between periodontal and endodontic infections. The analysis of transcriptional activity of the bacteriophage T5 hol/endo operon conducted in the paper revealed a strong constitutive promoter recognized by E. coli RNA polymerase and a transcription initiation point of the operon. It was also shown that the only translational start codon for holin was a non-canonical TTG. Translation initiation regions (TIRs) of both genes of the operon (hol and endo) were further analyzed using chimeric constructs, in which parts of the hol/endo regulatory regions were fused with the gene of a reporter protein (EGFP). It was found that TIR of hol was 20 times less effective than that of endo. As it turned out, the level of EGFP production was influenced by the composition of the constructs and the type of the hol start codon. Apparently, the translational suppression of holin's accumulation and posttranslational activation of endolysin by Ca2+ are the main factors ensuring the proper timing of the host cell lysis by bacteriophage T5. The approach based on the use of chimeric constructs proposed in the paper can be recommended for studying other native or artificial operons of any complexity: analyzing the impacts of separate DNA regions, as well as their coupled effect, on the processes of transcription and translation of recombinant protein(s). This paper proposes a new dielectrically modulated (DM) twin cavity nanotube biosensor and its sensitivity evaluation suitability by the transit time (τ) and device efficiency (g m / I ds ). In addition, the vertical structure of the device also helps the uniform spreading of biomolecules within the nanogap cavity region. The inner cavity of the proposed biosensor offers more space for the stabilization of biomolecules and uses the benefits of material solubility. In this paper, the sensing ability of the biosensor is examined in terms of τ and g m / I ds for five neutral biomolecules. Furthermore, the charged biomolecule and deoxyribonucleic acid (DNA) are separately investigated for positive as well as negative charge densities. Surface-enhanced Raman spectroscopy (SERS) has emerged as a powerful technique for the detection and analysis of biomolecules due to its high sensitivity and selectivity. In recent years, SERS-based sensors have received significant attention for the detection of deoxyribonucleic acid (DNA) molecules, offering promising applications in fields such as medical diagnostics, forensic analysis, and environmental monitoring. This paper provides a concise overview of the principles, advancements, and potential of SERS-based sensors for DNA detection. First, the fundamental principles of SERS are introduced, highlighting its ability to enhance the Raman scattering signal by several orders of magnitude through the interaction between target molecules with metallic nanostructures. Then, the fabrication technologies of SERS substrates tailored for DNA detection are reviewed. The performances of SERS substrates previously reported for DNA detection are compared and analyzed in terms of the limit of detection (LOD) and enhancement factor (EF) in detail, with respect to the technical parameters of Raman spectroscopy (e.g., laser wavelength and power). Additionally, strategies for functionalizing the sensor surfaces with DNA-specific capture probes or aptamers are outlined. UV light is a potent mutagen that induces bulky DNA damage in the form of cyclobutane pyrimidine dimers (CPDs). Photodamage and other bulky lesions occurring in nuclear genomes can be repaired through nucleotide excision repair (NER), where incisions on both sides of a damaged site precede the removal of a single-stranded oligonucleotide containing the damage. Mitochondrial genomes (mtDNAs) are also susceptible to damage from UV light, but current evidence suggests that the only way to eliminate bulky mtDNA damage is through mtDNA degradation. Damage-containing oligonucleotides excised during NER can be captured with antidamage antibodies and sequenced (XR-seq) to produce high-resolution maps of active repair locations following UV exposure. We analyzed previously published datasets from Arabidopsis thaliana, Saccharomyces cerevisiae , and Drosophila melanogaster to identify reads originating from the mtDNA (and plastid genome in A. thaliana). In A. thaliana and S. cerevisiae , the mtDNA-mapping reads have unique length distributions compared to the nuclear-mapping reads. The dominant fragment size was 26 nt in S. cerevisiae and 28 nt in A. thaliana with distinct secondary peaks occurring in regular intervals. These reads also show a nonrandom distribution of di-pyrimidines (the substrate for CPD formation) with TT enrichment at positions 7–8 of the reads. Therefore, UV damage to mtDNA appears to result in production of DNA fragments of characteristic lengths and positions relative to the damaged location. The mechanisms producing these fragments are unclear, but we hypothesize that they result from a previously uncharacterized DNA degradation pathway or repair mechanism in mitochondria. With the continuous development of information technology, ensuring information security has become an important issue. As a widely used multimedia tool, images often face the risk of leakage. Therefore, this paper proposes an image encryption algorithm based on 2D-SAHM chaotic system and a new DNA operation rule. The algorithm first constructs a new chaotic system 2D-SAHM, which has better chaotic characteristics and can generate more random chaotic sequences than the traditional low-dimensional chaotic system. And then, on the basis of this system, the algorithm scrambles and diffuses the image. In the scrambling stage, the whole image is converted into a one-dimensional pixel matrix and divided into several sub-images by double Joseph scrambling. In the diffusion stage, to solve the problem that traditional DNA encryption relies too much on chaotic sequences, this paper proposes a new DNA operation rule. This rule determines the operation symbol of DNA by the type of amino acid, which improves the randomness of the algorithm. One hundred years ago, Robert Feulgen published a landmark paper in which he described the first method to stain DNA in cells and tissues. Although a century has passed since the discovery by Feulgen and Rossenbeck, the chemical reaction still exerts an important influence in current histochemical studies. Its contribution in diverse fields, spanning from biomedicine to plant biology, has paved the way for the most significant studies that constitute our current knowledge. The possibility to specifically explore the DNA in cell nuclei while quantifying its content makes it a contemporary and timeless method. Indeed, many histocytochemical studies following the 1924 paper have led to a deep understanding of genome organization in general as well as several specific mechanisms (e.g. DNA duplication or tumour pathology) that, nowadays, constitute some of the most fundamental pillars in biological investigations. Pathology repositories worldwide store millions of celloidin-processed human brain and temporal bone (TB) sections vital for studying central nervous system diseases and sensory organs. However, accessing these sections for modern molecular-pathological research, like immunohistochemistry, is hindered by the challenge of removing celloidin without damaging tissue. In this study, we explored the use of polyethylene glycols (PEGs), a class of non-hazardous, ethylene glycol oligomers, combined with an improved section mounting technique, to gently and effectively dissolve celloidin from sections archived for up to 40 years. Optimizing our protocol involved exploring celloidin dissolution kinetics in PEGs of varying molecular weights and terminations, as well as different temperatures. Low molecular weight PEGs, particularly PEG 200, were the most efficient celloidin solvent. Nuclear magnetic resonance (NMR) spectroscopy of celloidin-PEG 200 dissolution products revealed no chemical alterations, suggesting pure solvation without chemical modification. Because the solvation of celloidin in PEG was inhibited by proteins, we further developed a protein-free mounting protocol allowing complete celloidin removal in 30 to 60 minutes by immersing in PEG 200. In summary, our approach overcomes major methodological hurdles, rendering decades-old archival celloidin sections viable for immunohistochemical and other molecular biological techniques, while enhancing safety and workflow efficiency. Nowadays, digital medical images have become an essential source for the grand success of e-health technology. At the same time, the massive storage also plays a vital role. One of cloud storage's main objectives is the affordable and easily accessible storage of vast amounts of multi-structured data. The cloud paradigm gives an illusion of infinite storage of data. The future of Cyber-Physical Systems (CPS) relies upon technologies like cloud computing to thrive. However, the major lacuna is data security. This paper deals with the Confidentiality Integrity Availability (CIA) aspects required for cloud-based medical image repositories. Since it is for the medical image, the Region of Interest (RoI) is separated, and the integrity check is applied for RoI. A two-tier security for the medical image has been proposed, including an additional security layer for RoI. A 3-D Lorenz chaotic attractor has been used to generate the key where the keyspace is widely increased. Deoxyribonucleic Acid (DNA) based image diffusion in different stages of cryptosystem offered an average entropy of 7.98042 and a correlation of 0.002864 for RoI only and for ciphered medical image an average entropy of 7.99724 and a correlation of − 0.00063. Text encryption is performed over metadata to ensure the privacy of client authentication. Encrypted metadata and 320 bits have been generated for the RoI part embedded in an image's Non-Region of Interest (NRoI) part in the random pixel indexes obtained using a 1D Tent map. This proposed approach also gives a Graphical User Interface developed using Python 3.8 to support non-technical persons or medical practitioners. The Queensland DNA Inquiry, conducted by Walter Sofronoff KC, unearthed substantial deficiencies in forensic DNA practices, highlighting the need for rigorous scientific standards and improved management within forensic laboratories. The inquiry’s final report made 123 recommendations to overhaul these practices, prompting the Queensland Government to pledge over $95 million towards restructuring forensic services. This paper reflects on a workshop convened by the Victorian Chapter of the Australian Academy of Forensic Sciences, which explored the implications of these recommendations for other jurisdictions. The workshop facilitated a rich dialogue among legal, scientific, and government sectors, emphasizing the necessity of a holistic approach to forensic science within the justice system. It underscored the importance of impartiality in forensic services, the need for fit-for-purpose operational frameworks, and robust quality management to uphold the integrity of forensic evidence. This paper tackles the complex interplay between Human Immunodeficiency virus (HIV-1) and Mycobacterium tuberculosis (M. tuberculosis) infections, particularly their contribution to immunosenescence, the age-related decline in immune function. Using the current literature, we discuss the immunological mechanisms behind TB and HIV-induced immunosenescence and critically evaluate the BCG (Bacillus Calmette-Guérin) vaccine's role. Both HIV-1 and M. tuberculosis demonstrably accelerate immunosenescence: M. tuberculosis through DNA modification and heightened inflammation, and HIV-1 through chronic immune activation and T cell production compromise. HIV-1 and M. tuberculosis co-infection further hastens immunosenescence by affecting T cell differentiation, underscoring the need for prevention and treatment. Furthermore, the use of the BCG tuberculosis vaccine is contraindicated in patients who are HIV positive and there is a lack of investigation regarding the use of this vaccine in patients who develop HIV co-infection with possible immunosenescence. As HIV does not currently have a vaccine, we focus our review more so on the BCG vaccine response as a result of immunosenescence. We found that there are overall limitations with the BCG vaccine, one of which is that it cannot necessarily prevent re-occurrence of infection due to effects of immunosenescence or protect the elderly due to this reason. Overall, there is conflicting evidence to show the vaccine's usage due to factors involving its production and administration. Investigating exciton dynamics within DNA nucleobases is essential for comprehensively understanding how inherent photostability mechanisms function at the molecular level, particularly in the context of life's resilience to solar radiation. In this paper, we introduce a mathematical model that effectively simulates the photoexcitation and deactivation dynamics of nucleobases within an ultrafast timeframe, particularly focusing on wave-packet dynamics under conditions of strong nonadiabatic coupling. Employing the hierarchy equation of motion, we simulate two-dimensional electronic spectra (2DES) and calibrate our model by comparing it with experimentally obtained spectra. This study also explores the effects of base stacking on the photo-deactivation dynamics in DNA. Our results demonstrate that, while strong excitonic interactions between nucleobases are present, they have a minimal impact on the deactivation dynamics of the wave packet in the electronic excited states. We further observe that the longevity of electronic excited states increases with additional base stacking and pairing, a phenomenon accurately depicted by our excitonic model. This model enables a detailed examination of the wave packet's motion on electronic excited states and its rapid transition to the ground state. Additionally, using this model, we studied base stacks in DNA hairpins to effectively capture the primary exciton dynamics at a reasonable computational scale. Motivation As data storage challenges grow and existing technologies approach their limits, synthetic DNA emerges as a promising storage solution due to its remarkable density and durability advantages. While cost remains a concern, emerging sequencing and synthetic technologies aim to mitigate it, yet introduce challenges such as errors in the storage and retrieval process. One crucial task in a DNA storage system is clustering numerous DNA reads into groups that represent the original input strands. Results In this paper, we review different methods for evaluating clustering algorithms and introduce a novel clustering algorithm for DNA storage systems, named Gradual Hash-based clustering (GradHC). The primary strength of GradHC lies in its capability to cluster with excellent accuracy various types of designs, including varying strand lengths, cluster sizes (including extremely small clusters), and different error ranges. Benchmark analysis demonstrates that GradHC is significantly more stable and robust than other clustering algorithms previously proposed for DNA storage, while also producing highly reliable clustering results. As data continue to grow in complexity and size, there is an imperative need for more efficient and robust storage solutions. DNA storage has emerged as a promising avenue to solve this problem, but existing approaches do not perform efficiently enough on video data, particularly for information density and time efficiency. This paper introduces VSD, a pioneering encoding method for video segmentation and storage in DNA, leveraging the Reed–Solomon (RS) error correction code. This method addresses these limitations through an innovative combination of segmentation and encoding, accompanied by RS coding to bolster error resilience. Additionally, the method ensures that the GC-content of the resultant DNA sequences remains around 50%, which further enhances the storage robustness. The experimental results demonstrate the method has commendable encoding efficiency and offers a solution to the prevailing issue of time inefficiency and error correction rates in DNA storage. Using DNA as the next-generation medium for data storage offers unparalleled advantages in terms of data density, storage duration, and power consumption as compared to existing data storage technologies. To meet the high-speed data writing requirements in DNA data storage, this paper proposes a novel design for an ultra-high-density and high-throughput DNA synthesis platform. The presented design mainly leverages two functional modules: a dynamic random-access memory (DRAM)-like integrated circuit (IC) responsible for electrode addressing and voltage supply, and the static droplet array (SDA)-based microfluidic structure to eliminate any reaction species diffusion concern in electrochemical DNA synthesis. Through theoretical analysis and simulation studies, we validate the effective addressing of 10 million electrodes and stable, adjustable voltage supply by the integrated circuit. We also demonstrate a reaction unit size down to 3.16 × 3.16 μm2, equivalent to 10 million/cm2, that can rapidly and stably generate static droplets at each site, effectively constraining proton diffusion. In this work, we conducted a study of the interaction between DNA and favipiravir (FAV). This chemotherapeutic compound is an antiviral drug for the treatment of COVID-19 and other infections caused by RNA viruses. This paper examines the electroanalytical characteristics of FAV. The determined concentrations correspond to therapeutically significant ones in the range of 50–500 µM (R2 = 0.943). We have shown that FAV can be electro-oxidized around the potential of +0.96 V ÷ +0.98 V (vs. Ag/AgCl). A mechanism for electrochemical oxidation of FAV was proposed. The effect of the drug on DNA was recorded as changes in the intensity of electrochemical oxidation of heterocyclic nucleobases (guanine, adenine and thymine) using screen-printed graphite electrodes modified with single-walled carbon nanotubes and titanium oxide nanoparticles. In this work, the binding constants (Kb) of FAV/dsDNA complexes for guanine, adenine and thymine were calculated. The values of the DNA-mediated electrochemical decline coefficient were calculated as the ratio of the intensity of signals for the electrochemical oxidation of guanine, adenine and thymine in the presence of FAV to the intensity of signals for the electro-oxidation of these bases without drug (S, %). Based on the analysis of electrochemical parameters, values of binding constants and spectral data, intercalation was proposed as the principal mechanism of the antiviral drug FAV interaction with DNA. The interaction with calf thymus DNA also confirmed the intercalation mechanism. DNA oncoviruses represent an intriguing subject due to their involvement in oncogenesis. These viruses have evolved mechanisms to manipulate the host immune response, facilitating their persistence and actively contributing to carcinogenic processes. This paper describes the complex interactions between DNA oncoviruses and the innate immune system, with a particular emphasis on the cGAS-STING pathway. Exploring these interactions highlights that DNA oncoviruses strategically target and subvert this pathway, exploiting its vulnerabilities for their own survival and proliferation within the host. Understanding these interactions lays the foundation for identifying potential therapeutic interventions. Recent advancements in information thermodynamics have revealed that information can be directly converted into mechanical work. Specifically, RNA transcription and nanopore sequencing serve as prime examples of this conversion, by reading information from a DNA template. This paper introduces an information thermodynamic model in which these molecular motors can move along the DNA template by converting the information read from the template DNA into their own motion. This process is a stochastic one, characterized by significant fluctuations in forward movement and is described by the Fokker–Planck equation, based on drift velocity and diffusion coefficients. In the current study, it is hypothesized that by utilizing the sequence information of the template DNA as mutual information, the fluctuations can be reduced, thereby biasing the forward movement on DNA and, consequently, reducing reading errors. Further research into the conversion of biological information by molecular motors could unveil new applications, insights, and important findings regarding the characteristics of information processing in biology. Citizen science involves non-professionals assisting with scientific research, contributing data, and conducting experiments under professional guidance. In this paper, we describe the citizen science project DNA & life, based at the Natural History Museumof Denmark, which actively engages high school students in both fieldwork and advanced laboratory analyses by collecting and analyzing eDNA samples frommarine environments across Denmark. The analysis is performed via species-specific real-time PCR and in a case study we present data gathered in the project from 2017-2023 with focus on the potential of eDNA detecting in use for species monitoring. The results include seasonal occurrence of Mnemiopsis leidyi and national distributions of selected species of particular ecological interest Perca fluviatilis, Anguilla anguilla, Neogobiusmelanostomus and Alexandriumostenfeldii. In addition to the eDNA case study, we present a new way of conducting citizen science and eDNA analysis, as a development of the established DNA & life project. Local DNA laboratories are created to shorten the path from sampling site to laboratory facility, creating the possibility for Danish high schools to participate in a new version of the project. In close collaboration with the academic staff of the DNA & life project both teachers and students help develop facilities, protocols and laboratory analyses in an extreme citizen science and co-creation approach, where the participants are involved in a higher level of laboratory work and data analysis. Allowing high school students to perform intricatemolecular lab analyzes through an extreme citizen science approach has demonstrated encouraging outcomes and potential for data of high quality in terms of sampling and analyzing eDNA with the purpose of species monitoring and conservation. Silicon nanowire field effect (SiNW-FET) biosensors have been successfully used in the detection of nucleic acids, proteins and other molecules owing to their advantages of ultra-high sensitivity, high specificity, and label-free and immediate response. However, the presence of the Debye shielding effect in semiconductor devices severely reduces their detection sensitivity. In this paper, a three-dimensional stacked silicon nanosheet FET (3D-SiNS-FET) biosensor was studied for the high-sensitivity detection of nucleic acids. Based on the mainstream Gate-All-Around (GAA) fenestration process, a three-dimensional stacked structure with an 8 nm cavity spacing was designed and prepared, allowing modification of probe molecules within the stacked cavities. Furthermore, the advantage of the three-dimensional space can realize the upper and lower complementary detection, which can overcome the Debye shielding effect and realize high-sensitivity Point of Care Testing (POCT) at high ionic strength. The experimental results show that the minimum detection limit for 12-base DNA (4 nM) at 1 × PBS is less than 10 zM, and at a high concentration of 1 µM DNA, the sensitivity of the 3D-SiNS-FET is approximately 10 times higher than that of the planar devices. Motivation DNA as a novel storage medium is considered an effective solution to the world's growing demand for information due to its high density and long-lasting reliability. However, early coding schemes ignored the biologically constrained nature of DNA sequences in pursuit of high density, leading to DNA synthesis and sequencing difficulties. This article proposes a novel DNA storage coding scheme. The system encodes half of the binary data using each of the two GC-content complementary encoding rules to obtain a DNA sequence. Results After simulating the encoding of representative document and image file formats, a DNA sequence strictly conforming to biological constraints was obtained, reaching a coding potential of 1.66 bit/nt. In the decoding process, a mechanism to prevent error propagation was introduced. The simulation results demonstrate that by adding Reed-Solomon code, 90% of the data can still be recovered after introducing a 2% error, proving that the proposed DNA storage scheme has high robustness and reliability. Despite the excitement over the plethora of ground-breaking advancements for cancer detection, use-ready samples and streamlined healthcare information monitoring and usage, this technology is still awaiting entry into clinical trials, urging a closer gaze within the medical community. The Asian arowana (Scleropages formosus) has gained immense popularity in the ornamental fish trade due to its striking color variations. However, ongoing debates persist regarding the taxonomic classification of these distinct color varieties as separate species. This paper aims to address this issue by employing mtDNA sequencing, microsatellite genotyping, and crossing experiments. Phylogenic analyses using mitochondrial and nuclear markers across green, golden, and red varieties showed that individuals from these tree color varieties were mixed in several clusters. Crossing between different varieties generated fertile offspring. These data indicates that three color morphs of the Asian arowana should not be classified as distinct species. Acknowledging the aesthetic significance of these varieties, a holistic understanding of their taxonomic status is crucial for informed conservation strategies and sustainable management of this species. Recent experiments by Brückner et al. [Science 380, 1357 (2023)] have observed an anomalous chain length dependence of the time of near approach of widely separated pairs of genomic elements on transcriptionally active chromosomal DNA. In this paper, I suggest that the anomaly may have its roots in internal friction between neighboring segments on the DNA backbone. The basis for this proposal is a model of chain dynamics formulated in terms of a continuum scaled Brownian walk (sBw) of polymerization index N. The sBw is an extension of the simple Brownian walk model widely used in path integral calculations of polymer properties, differing from it in containing an additional parameter H (the Hurst index) that can be tuned to produce varying degrees of correlation between adjacent monomers. A calculation using the sBw of the mean time τc for chain closure predicts—under the Wilemski–Fixman approximation for diffusion-controlled reactions—that at early times, τc varies as the 2/3 power of N, in close agreement with the findings of the Brückner et al. study. Other scaling relations of that study, including those related to the probability of loop formation and the mean square displacements of terminal monomers, are also satisfactorily accounted for by the model. India continues to grapple with a significant burden of HIV infections. Despite notable progress in prevention and treatment efforts, multiple challenges, such as high-risk populations, inadequate testing facilities, and limited access to healthcare in remote areas, persist. Though the Government of India offers HIV-1 plasma viral load testing at various medical centers, aiding treatment decisions and monitoring antiretroviral therapy effectiveness, enhancing care for individuals living with HIV under the National AIDS Control Program (NACP), the nation's large population and diverse demographics further complicate its outreach and response. Hence, strategic interventions and alternative methods of testing remain crucial to curbing HIV transmission and improving the quality of life for those affected. Dried blood spot (DBS) sampling has emerged as a convenient and cost-effective alternative for HIV-1 viral load testing, revolutionizing the landscape of diagnostic and monitoring strategies for HIV infection. Though the plasma-based viral load remains the gold standard for monitoring HIV-1, DBS-based HIV-1 viral load testing holds immense promise for improving access to care, particularly in resource-limited settings where traditional plasma-based methods may be logistically challenging. DBS entails the collection of a small volume of blood onto filter paper, followed by drying and storage. This approach offers numerous advantages, including simplified sample collection, transportation, and storage, reducing the need for cold-chain logistics. Recent studies have demonstrated the feasibility and accuracy of DBS-based HIV-1 viral load testing, revealing a strong correlation between DBS and plasma measurements. Its implementation can enhance the early detection of treatment failure, guide therapeutic decisions, and ultimately contribute to better clinical outcomes for HIV-infected individuals. Simple Summary: Hepatitis B virus (HBV) affects around 300 million people worldwide and is a significant risk factor for the development of hepatocellular carcinoma (HCC). Nucleos(t)ide analog therapy has aided in decreasing mortality from HBV. However, no cure for HBV currently exists. Despite adequate treatment based on the undetectable viral load or absence of surface protein, there has been much research demonstrating persistent risk for HBV-associated HCC. The aim of this paper is to review the related factors, pathophysiology, and evidence for why this risk exists. Further clarification of the relationship and risk factors for HBV-related HCC is necessary for appropriate screening and the eventual development of a cure. Chronic hepatitis B virus (HBV) infection is the largest global cause of hepatocellular carcinoma (HCC). Current HBV treatment options include pegylated interferon-alpha and nucleos(t)ide analogues (NAs), which have been shown to be effective in reducing HBV DNA levels to become undetectable. However, the literature has shown that some patients have persistent risk of developing HCC. The mechanism in which this occurs has not been fully elucidated. However, it has been discovered that HBV's covalently closed circular DNA (cccDNA) integrates into the critical HCC driver genes in hepatocytes upon initial infection; additionally, these are not targets of current NA therapies. Some studies suggest that HBV undergoes compartmentalization in peripheral blood mononuclear cells that serve as a sanctuary for replication during antiviral therapy. The aim of this review is to expand on how patients with HBV may develop HCC despite years of HBV viral suppression and carry worse prognosis than treatment-naive HBV patients who develop HCC. Furthermore, HCC recurrence after initial surgical or locoregional treatment in this setting may cause carcinogenic cells to behave more aggressively during treatment. The Inonotus linteus complex, predominantly reported from East Asia, Mesoamerica and Caribbean countries, was circumscribed into Tropicoporus as one of the new genera, based on morphological and phylogenetic data. The present paper describes four new species of Tropicoporus from India. Morphological characteristics and phylogenetic analyses, based on ITS and nLSU data, delimited the new species, which are named T. cleistanthicola, T. indicus, T. pseudoindicus and T. tamilnaduensis. The pairwise homoplasy index (PHI) test was done to confirm the distinctive nature of the new species. The traits of Indian species remain distinct from one another, except for the pileate basidiome with the mono-dimitic hyphal system, cystidioles and broadly ellipsoid basidiospores. Descriptions, illustrations, PHI test results and a phylogenetic tree to show the position of the new species are provided. Especially a characterization of the smallest strongly regular relation for the class of distributive right/left induced hyperlattice is investigated. Privacy and confidentiality are essential for any patient-related information, including medical images. In this paper, a novel image encryption technique for medical images is introduced. This method is based on a four-dimensional (4D) hyperchaotic map, used to generate four substitution-boxes (S-boxes), employed for medical image encryption. The main advantage of this new method is its sensitivity toward attacks, making it highly secure. The encryption process starts by shuffling the plain image using a three-dimensional (3D) Chen map. This step is followed by the subdivision of the image into four sub-images. The third step involves replacing the pixel values in each of the sub-images with corresponding values from one of the four S-boxes. The pre-final step is the combination of the four sub-images, followed by the diffusion of this combined image while using a one-dimensional (1D) logistic map. This results in the final encrypted image. To test the efficiency of this new encryption technique, a 256 × 256 lost block within the encrypted image are subject to different types of attacks using numerical simulation. In the simulation analysis, the encrypted images are also subjected to salt and pepper noise, with the following values: 0.005, 0.05, and 0.1. The pixel correlation coefficient for images encrypted with the tested algorithm is found to be between 0.00241 and -0.000052 in the horizontal direction, between -0.00181 and -0.000952 in the vertical direction, and between 0.00263 and -0.000071 in the diagonal direction. As for information entropy, its value is close to 8 (the ideal value), between 7.9991 and 7.9994. The Unified Average Changing Intensity (UACI) ranged between 0.2857 and 0.3938, and the Number of Pixel Change Rate (NPCR) was between 0.9958 and 0.9962. These ranges are in the proximity of the optimum values for these variables. The results of encryption of other conventional encryption techniques, such as fractional discrete cosine transform with chaotic function, image encryption in the dual domain, and hybrid chaotic DNA diffusion, were compared to those of the proposed technique, which proved to be more effective and yields better results when used for medical image encryption. Paper fiber functionalization by modification with DNA molecules expands the applicability and specificity of paper-substrate analytical devices such as microfluidic paper-based analytical devices (µPADs). In this study, a simple amide condensation reaction was performed on 2,2,6,6-tetramethylpiperidine-1-oxyl (TEMPO)-oxidized pulp fibers to covalently immobilize oligo DNA chains. The fluorescently labeled DNA with confocal laser scanning microscopy, revealed DNA immobilization on the pulp fiber surface and inside the pulp fiber wall. This immobilized DNA sequence-selectively recognized the complementary strand at concentrations of 10−8 M and above. This DNA duplex formation was also explored in terms of the negative charges on the pulp surface. With greater concentrations of carboxyl groups on the pulp material, DNA duplex formation efficiency was lowered. This is proposed to be due to the negatively charged surface imposing a repulsive electrostatic interaction with the negatively charged DNA. The development of 1,8-naphthalimide derivatives as cell probes, DNA targeting agents, and anti-tumor drugs is one of the research hotspots in the field of medicine. Naphthalimide compounds are a kind of DNA embedder, which can change the topological structure of DNA by embedding in the middle of DNA base pairs, and then affect the recognition and action of topoisomerase on DNA. Aminofide and mitonafide are the first 2 drugs to undergo clinical trials. They have good DNA insertion ability, can embed DNA double-stranded structure, and induce topoisomerase II to cut part of pBR322DNA, but not yet entered the market due to their toxicity. In this paper, the design and structure-activity relationship of mononaphthalimide and bisaphthalimide compounds were studied, and the relationship between the structure of naphthalimide and anti-tumor activity was analyzed and discussed. The excessive concentration of heavy-metal mercury ions (Hg2+) in the environment seriously affects the ecological environment and even threatens human health. Therefore, it is necessary to develop rapid and low-cost determination methods to achieve trace detection of Hg2+. In this paper, an Electrochemiluminescence (ECL) sensing platform using a functionalized rare-earth material (cerium oxide, CeO2) as the luminescent unit and an aptamer as a capture unit was designed and constructed. Using the specific asymmetric matching between Hg2+ and thymine (T) base pairs in the deoxyribonucleic acid (DNA) single strand, the "T−Hg−T" structure was formed to change the ECL signal, leading to a direct and sensitive response to Hg2+. The results show a good linear relationship between the concentration and the response signal within the range of 10 pM–100 µM for Hg2+, with a detection limit as low as 0.35 pM. In addition, the ECL probe exhibits a stable ECL performance and excellent specificity for identifying target Hg2+. It was then successfully used for spiked recovery tests of actual samples in the environment. The analytical method solves the problem of poor Hg2+ recognition specificity, provides a new idea for the efficient and low-cost detection of heavy-metal pollutant Hg2+ in the environment, and broadens the prospects for the development and application of rare-earth materials. After the tremendous development and fast growth in communication systems and electronic devices, information security and preservation have become one of the most important procedures to be considered when transferring data between two parties. Encryption and data hiding are two of the most important techniques to protect the information sent over networks and the Internet. In this paper, a new technique of encryption and concealment is used through the following steps: First, the secret information is encrypted by using developed DNA to get (S1), second, by scrambling the encrypted data, the (S1) is diffused by using a zigzag method to get (S2), third, re-obfuscation the (S2) by using developed zigzag method through using Tinkerbell technique to get (S3), fourth, perform XoR operation between the (S3) and the Tinkerbell technique to get (S4), and fifth, the (S4) is hidden in the random locations of the cover image based on the LSB technique and the Tinkerbell technology, where the Tinkerbell has incredibly excellent characteristics and used to generate random sequence numbers twice with different initial and parameters value, once for the encryption process for scrambling secret information and once for the hiding process for determining hidden locations. Several metrics were used to evaluate the system's efficiency: histogram, PSNR, MSE, mean absolute error, bit error rate, encryption quality, Unified Average Changing Intensity, hamming distance, entropy, and correlation coefficient. The experimental results display that the suggested method has a good performance and reliability, high security, and greater embedding capacity and ensures higher image quality; also, the proposed method presented preferable outcomes when compared to other approaches. Corynebacterium glutamicum is an important industrial production strain that is widely used in amino acid fermentation, biopharmaceuticals, and other fields. It is particularly important to develop efficient genome editing methods for the targeted modification of C. glutamicum production strains. Currently, the gene editing system of C. glutamicum is inefficient and time-consuming. In this paper, we reported on a Francisella novicida (Fn) CRISPR-Cpf1-based system for genome editing. The system used linear DNA detached from the plasmid, and, with the assistance of the recombinase RecET, gene deletion was achieved by simultaneous electrotransformation of linear DNA with a plasmid carrying the FnCpf1 and crRNA expression cassette for double-strand breaks of the genome. Compared with previous all-in-one plasmids, this system reduced the time for one round of constructing recombinant plasmids and shortened the editing cycle by about 24 h. Finally, we successfully constructed an engineered strain (X−2) with high L-valine production by using the linear DNA-mediated gene deletion system. This method is of great importance for accelerating the process of metabolic engineering modification of C. glutamicum and its further application in high value-added products. While undergoing structural deformation, DNA experiences changes in the interactions between its internal base pairs, presenting challenges to conventional elastic methods. To address this, we propose the Discrete Critical State (DCS) model in this paper. This model combines surface discrete frame theory with gauge theory and Landau phase transition theory to investigate DNA's structural deformation, phase transitions, and chirality. Notably, the DCS model considers both the internal interactions within DNA and formulates an overall equation using unified physical and geometric parameters. By employing the discrete frame, we derive the evolution of physical quantities along the helical axis of DNA, including geodesic curvature, geodesic torsion, and others. Our findings indicate that B-DNA has a significantly lower free energy density compared to Z-DNA, which is in agreement with experimental observations. This research reveals that the direction of base pairs is primarily governed by the geodesic curve within the helical plane, aligning closely with the orientation of the base pairs. Moreover, the geodesic curve has a profound influence on the arrangement of base pairs at the microscopic level and effectively regulates the configuration and geometry of DNA through macroscopic-level free energy considerations.
