1. LLMs are Highly-Constrained Biophysical Sequence Optimizers

Abstract: Large language models (LLMs) have recently shown significant potential in various biological tasks such as protein engineering and molecule design. These tasks typically involve black-box discrete sequence optimization, where the challenge lies in generating sequences that are not only biologically feasible but also adhere to hard fine-grained constraints. However, LLMs often struggle with such constraints, especially in biological contexts where verifying candidate solutions is costly and time-consuming. In this study, we explore the possibility of employing LLMs as highly-constrained bilevel optimizers through a methodology we refer to as Language Model Optimization with Margin Expectation (LLOME). This approach combines both offline and online optimization, utilizing limited oracle evaluations to iteratively enhance the sequences generated by the LLM. We additionally propose a novel training objective -- Margin-Aligned Expectation (MargE) -- that trains the LLM to smoothly interpolate between the reward and reference distributions. Lastly, we introduce a synthetic test suite that bears strong geometric similarity to real biophysical problems and enables rapid evaluation of LLM optimizers without time-consuming lab validation. Our findings reveal that, in comparison to genetic algorithm baselines, LLMs achieve significantly lower regret solutions while requiring fewer test function evaluations. However, we also observe that LLMs exhibit moderate miscalibration, are susceptible to generator collapse, and have difficulty finding the optimal solution when no explicit ground truth rewards are available., Comment: Supercedes arXiv:2407.00236v1

2. Frequency-Dependent Conductivity of Concentrated Electrolytes: A Stochastic Density Functional Theory

Abstract: The response of ionic solutions to time-varying electric fields, quantified by a frequency-dependent conductivity, is essential in many electrochemical applications. Yet, it constitutes a challenging problem due to the combined effect of Coulombic interactions, hydrodynamics, and thermal fluctuations. Here, we study the frequency-dependent conductivity of ionic solutions using a stochastic density functional theory. In the limit of small concentrations, we recover the classical Debye and Falkenhagen (DF) result, predicting an increase in conductivity with field frequency. At higher concentrations, we use a modified Coulomb interaction potential that accounts for the hard-core repulsion between the ions, which was recently employed in the zero-frequency case. Consequently, we extend the DF result to concentrated electrolytes. 3. Skyrme-Hartree-Fock-BCS approach to $^{229m}$Th and neighboring nuclei

Abstract: The microscopic origin of the $^{229m}$Th isomer and its possible manifestation also in neighboring nuclei is explored within a selfconsistent Skyrme Hartree-Fock plus Bardeen-Cooper-Schrieffer approach. By using the well established SIII Skyrme parametrization, without any special adjustments related to low-energy isomer, the single-particle spectrum provided by the model reproduces the correct isomer $K^{\pi}=3/2^{+}$ spin and parity, and the relative proximity of the isomeric state to the $K^{\pi}=5/2^{+}$ ground state, yet on the keV scale. We show that this approach may provide microscopic estimates for some related observables, such as the quadrupole and octupole moments, deformation parameters as well as magnetic dipole moments. Its ability to provide a prediction for the M1 isomer transition probability is discussed. The obtained $^{229}$Th single-particle structure is compared with that provided by calculations in neighbouring actinide isotopes and isotones, allowing us to assess the more general role of the considered mechanism for the formation of low-energy isomers., Comment: Accepted in Phys. 4. $K$-isomeric states in the isotopic and isotonic chains of $^{178}$Hf

Abstract: We study the evolution of $K^{\pi}=6^{+}$ and $8^{-}$ two-quasiparticle (q.p.) configurations in the isotopic and isotonic chains of even-even deformed nuclei around $^{178}$Hf and their ability to describe series of observed $K$-isomer excitations within the framework of a Skyrme Hartree--Fock--BCS (SHFBCS) approach using SIII interaction and seniority pairing strengths with self-consistent blocking. We apply the approach along the prescription in [Phys. Rev. C {\bf 105}, 044329 (2022)] used to describe $K$-isomers in the actinide and transfermium mass regions. The calculations allow us to identify the regions where proton or neutron configurations or their mixture may be responsible for the $K$-isomer formation. The obtained results provide a detailed test for the Skyrme SIII interaction used and outline the limits of applicability of the overall SHFBCS approach in the regions of well deformed nuclei. Abstract: Results are presented for the measurement of large-scale anisotropies in the arrival directions of ultra-high-energy cosmic rays detected at the Pierre Auger Observatory during 19 years of operation, prior to AugerPrime, the upgrade of the Observatory. The 3D dipole amplitude and direction are reconstructed above $4\,$EeV in four energy bins. Besides the established dipolar anisotropy in right ascension above $8\,$EeV, the Fourier amplitude of the $8$ to $16\,$EeV energy bin is now also above the $5\sigma$ discovery level. No time variation of the dipole moment above $8\,$EeV is found, setting an upper limit to the rate of change of such variations of $0.3\%$ per year at the $95\%$ confidence level. Additionally, the results for the angular power spectrum are shown, demonstrating no other statistically significant multipoles. The results for the equatorial dipole component down to $0.03\,$EeV are presented, using for the first time a data set obtained with a trigger that has been optimized for lower energies. Finally, model predictions are discussed and compared with observations, based on two source emission scenarios obtained in the combined fit of spectrum and composition above $0.6\,$EeV., Comment: Minor modifications, accepted for publication in Astrophysical Journal

6. Investigating the effect of hadronic models on IACT images

Abstract: The predictions of hadronic interaction models for cosmic-ray induced air showers contain inherent uncertainties due to limitations of available accelerator data. This leads to differences in shower simulations using each of those models. Many studies have been carried out to track those differences by investigating the shower development or the particle content. In this work, we propose a new approach to search for discrepancies and similarities between the models, via the IACT images resulting from the observations of hadronic air showers. We use simulations of H.E.S.S. as a show-case scenario and, by investigating variables of the camera images, we find potential indicators to highlight differences between models. Number of pixels, Hillas image size, and density showed the largest difference between the models. We then further explore the (in)compatibility of the models by combining all the variables and using Boosted Decision Trees. For protons, a significant difference in the classifier output is found for EPOS-LHC when compared to both QGSJET-II04 and Sybill 2.3d. For helium and nitrogen, QGSJET-II04 is shown to be the outlier case. No significant differences are found for silicon and iron. The distribution of (in)compatibility between the models in the phase space of shower parameters shows that a targeted search can be fruitful, with showers with energies of a few TeV and core closer to the large telescope presenting the largest power of separation.

Abstract: Ultra-high-energy cosmic rays are known to be mainly of extragalactic origin, and their propagation is limited by energy losses, so their arrival directions are expected to correlate with the large-scale structure of the local Universe. In this work, we investigate the possible presence of intermediate-scale excesses in the flux of the most energetic cosmic rays from the direction of the supergalactic plane region using events with energies above 20 EeV recorded with the surface detector array of the Pierre Auger Observatory up to 31 December 2022, with a total exposure of 135,000 km^2 sr yr. The strongest indication for an excess that we find, with a post-trial significance of 3.1{\sigma}, is in the Centaurus region, as in our previous reports, and it extends down to lower energies than previously studied. We do not find any strong hints of excesses from any other region of the supergalactic plane at the same angular scale. In particular, our results do not confirm the reports by the Telescope Array collaboration of excesses from two regions in the Northern Hemisphere at the edge of the field of view of the Pierre Auger Observatory. One of the main criticisms to machine learned potentials is that the energy inferred by the network is not as interpretable as in more traditional approaches where a simpler functional form is used. Here we address this problem by extending tools recently proposed in the nascent field of Explainable Artificial Intelligence (XAI) to coarse-grained potentials based on graph neural networks (GNN). We demonstrate the approach on three different coarse-grained systems including two fluids (methane and water) and the protein NTL9. On these examples, we show that the neural network potentials can be in practice decomposed in relevance contributions to different orders, that can be directly interpreted and provide physical insights on the systems of interest.

9. Odd-even mass differences of well and rigidly deformed nuclei in the rare earth region: A test of a newly proposed fit of average pairing matrix elements

Abstract: We discuss a test of a recently proposed approach to determine average pairing matrix elements within a given interval of single-particle states (sp) around the Fermi level $\lambda$ as obtained in the so-called uniform gap method (UGM). It takes stock of the crucial role played by the averaged sp level density $\tilde{\rho}(e)$. These matrix elements are deduced within the UGM approach, from microscopically calculated $\tilde{\rho}(e)$ and gaps obtained from analytical formulae of a semi-classical nature. Two effects generally ignored in similar fits have been taken care of. They are: (a) the correction for a systematic bias in choosing to fit pairing gaps corresponding to equilibrium deformation solutions as discussed by M\"{o}ller and Nix [Nucl. Phys. A 476, 1 (1992)] and (b) the correction for a systematic spurious enhancement of $\tilde{\rho}(e)$ for protons in the vicinity of $\lambda$, because of the local Slater approximation used for the treatment of the Coulomb exchange terms in most calculations (see e.g. [Phys. Rev C 84, 014310 (2011)]). This approach has been deemed to be very efficient upon performing Hartree-Fock + BCS (with seniority force and self-consistent blocking when dealing with odd nuclei) calculations of a large sample of well and rigidly deformed even-even rare-earth nuclei. The reproduction of their experimental moments of inertia has been found to be at least of the same quality as what has been obtained in a direct fit of these data [Phys. Rev C 99, 064306 (2019)]. We extend here the test of our approach to the reproduction, in the same region, of three-point odd-even mass differences centered on odd-$N$ or odd-$Z$ nuclei. Abstract: The Pierre Auger Observatory is the most sensitive instrument to detect photons with energies above $10^{17}$ eV. It measures extensive air showers generated by ultra high energy cosmic rays using a hybrid technique that exploits the combination of a fluorescence detector with a ground array of particle detectors. The signatures of a photon-induced air shower are a larger atmospheric depth of the shower maximum ($X_{max}$) and a steeper lateral distribution function, along with a lower number of muons with respect to the bulk of hadron-induced cascades. In this work, a new analysis technique in the energy interval between 1 and 30 EeV (1 EeV = $10^{18}$ eV) has been developed by combining the fluorescence detector-based measurement of $X_{max}$ with the specific features of the surface detector signal through a parameter related to the air shower muon content, derived from the universality of the air shower development. No evidence of a statistically significant signal due to photon primaries was found using data collected in about 12 years of operation. Thus, upper bounds to the integral photon flux have been set using a detailed calculation of the detector exposure, in combination with a data-driven background estimation. The derived 95% confidence level upper limits are 0.0403, 0.01113, 0.0035, 0.0023, and 0.0021 km$^{-2}$ sr$^{-1}$ yr$^{-1}$ above 1, 2, 3, 5, and 10 EeV, respectively, leading to the most stringent upper limits on the photon flux in the EeV range. Compared with past results, the upper limits were improved by about 40% for the lowest energy threshold and by a factor 3 above 3 EeV, where no candidates were found and the expected background is negligible. The presented limits can be used to probe the assumptions on chemical composition of ultra-high energy cosmic rays and allow for the constraint of the mass and lifetime phase space of super-heavy dark matter particles., Comment: 19 pages, 22 figures

Abstract: We report an investigation of the mass composition of cosmic rays with energies from 3 to 100 EeV (1 EeV=$10^{18}$ eV) using the distributions of the depth of shower maximum $X_\mathrm{max}$. The analysis relies on ${\sim}50,000$ events recorded by the Surface Detector of the Pierre Auger Observatory and a deep-learning-based reconstruction algorithm. Above energies of 5 EeV, the data set offers a 10-fold increase in statistics with respect to fluorescence measurements at the Observatory. After cross-calibration using the Fluorescence Detector, this enables the first measurement of the evolution of the mean and the standard deviation of the $X_\mathrm{max}$ distributions up to 100 EeV. Our findings are threefold: (1.) The evolution of the mean logarithmic mass towards a heavier composition with increasing energy can be confirmed and is extended to 100 EeV. (2.) The evolution of the fluctuations of $X_\mathrm{max}$ towards a heavier and purer composition with increasing energy can be confirmed with high statistics. We report a rather heavy composition and small fluctuations in $X_\mathrm{max}$ at the highest energies. (3.) We find indications for a characteristic structure beyond a constant change in the mean logarithmic mass, featuring three breaks that are observed in proximity to the ankle, instep, and suppression features in the energy spectrum., Comment: submitted to Phys. Abstract: We present measurements of the atmospheric depth of the shower maximum $X_\mathrm{max}$, inferred for the first time on an event-by-event level using the Surface Detector of the Pierre Auger Observatory. Using deep learning, we were able to extend measurements of the $X_\mathrm{max}$ distributions up to energies of 100 EeV ($10^{20}$ eV), not yet revealed by current measurements, providing new insights into the mass composition of cosmic rays at extreme energies. Gaining a 10-fold increase in statistics compared to the Fluorescence Detector data, we find evidence that the rate of change of the average $X_\mathrm{max}$ with the logarithm of energy features three breaks at $6.5\pm0.6~(\mathrm{stat})\pm1~(\mathrm{sys})$ EeV, $11\pm 2~(\mathrm{stat})\pm1~(\mathrm{sys})$ EeV, and $31\pm5~(\mathrm{stat})\pm3~(\mathrm{sys})$ EeV, in the vicinity to the three prominent features (ankle, instep, suppression) of the cosmic-ray flux. The energy evolution of the mean and standard deviation of the measured $X_\mathrm{max}$ distributions indicates that the mass composition becomes increasingly heavier and purer, thus being incompatible with a large fraction of light nuclei between 50 EeV and 100 EeV., Comment: submitted to Phys. 13. Going into Orbit: Massively Parallelizing Episodic Reinforcement Learning

Abstract: The possibilities of robot control have multiplied across various domains through the application of deep reinforcement learning. To overcome safety and sampling efficiency issues, deep reinforcement learning models can be trained in a simulation environment, allowing for faster iteration cycles. This can be enhanced further by parallelizing the training process using GPUs. NVIDIA's open-source robot learning framework Orbit leverages this potential by wrapping tensor-based reinforcement learning libraries for high parallelism and building upon Isaac Sim for its simulations. We contribute a detailed description of the implementation of a benchmark reinforcement learning task, namely box pushing, using Orbit. Additionally, we benchmark the performance of our implementation in comparison to a CPU-based implementation and report the performance metrics. Finally, we tune the hyper parameters of our implementation and show that we can generate significantly more samples in the same amount of time by using Orbit.

Abstract: Whilst holding great promise for low noise, ease of operation and networking, useful photonic quantum computing has been precluded by the need for beyond-state-of-the-art components, manufactured by the millions. Here we introduce a manufacturable platform for quantum computing with photons. We benchmark a set of monolithically-integrated silicon photonics-based modules to generate, manipulate, network, and detect photonic qubits, demonstrating dual-rail photonic qubits with $99.98\% \pm 0.01\%$ state preparation and measurement fidelity, Hong-Ou-Mandel quantum interference between independent photon sources with $99.50\%\pm0.25\%$ visibility, two-qubit fusion with $99.22\%\pm0.12\%$ fidelity, and a chip-to-chip qubit interconnect with $99.72\%\pm0.04\%$ fidelity, not accounting for loss. 15. Towards Trustworthy Automated Program Verifiers: Formally Validating Translations into an Intermediate Verification Language (extended version)

Abstract: Automated program verifiers are typically implemented using an intermediate verification language (IVL), such as Boogie or Why3. A verifier front-end translates the input program and specification into an IVL program, while the back-end generates proof obligations for the IVL program and employs an SMT solver to discharge them. Soundness of such verifiers therefore requires that the front-end translation faithfully captures the semantics of the input program and specification in the IVL program, and that the back-end reports success only if the IVL program is actually correct. For a verification tool to be trustworthy, these soundness conditions must be satisfied by its actual implementation, not just the program logic it uses. In this paper, we present a novel validation methodology that, given a formal semantics for the input language and IVL, provides formal soundness guarantees for front-end implementations. For each run of the verifier, we automatically generate a proof in Isabelle showing that the correctness of the produced IVL program implies the correctness of the input program. This proof can be checked independently from the verifier, in Isabelle, and can be combined with existing work on validating back-ends to obtain an end-to-end soundness result. Our methodology based on forward simulation employs several modularisation strategies to handle the large semantic gap between the input language and the IVL, as well as the intricacies of practical, optimised translations. We present our methodology for the widely-used Viper and Boogie languages. Abstract: The flux of ultra-high energy cosmic rays reaching Earth above the ankle energy (5 EeV) can be described as a mixture of nuclei injected by extragalactic sources with very hard spectra and a low rigidity cutoff. Extragalactic magnetic fields existing between the Earth and the closest sources can affect the observed CR spectrum by reducing the flux of low-rigidity particles reaching Earth. We perform a combined fit of the spectrum and distributions of depth of shower maximum measured with the Pierre Auger Observatory including the effect of this magnetic horizon in the propagation of UHECRs in the intergalactic space. We find that, within a specific range of the various experimental and phenomenological systematics, the magnetic horizon effect can be relevant for turbulent magnetic field strengths in the local neighbourhood of order $B_{\rm rms}\simeq (50-100)\,{\rm nG}\,(20\rm{Mpc}/{d_{\rm s})( 100\,\rm{kpc}/L_{\rm coh}})^{1/2}$, with $d_{\rm s}$ the typical intersource separation and $L_{\rm coh}$ the magnetic field coherence length. When this is the case, the inferred slope of the source spectrum becomes softer and can be closer to the expectations of diffusive shock acceleration, i.e., $\propto E^{-2}$. An additional cosmic-ray population with higher source density and softer spectra, presumably also extragalactic and dominating the cosmic-ray flux at EeV energies, is also required to reproduce the overall spectrum and composition results for all energies down to 0.6~EeV., Comment: Matches published version

Abstract: This research empirically examines embedded development tools viable for on-device TinyML implementation. The research evaluates various development tools with various abstraction levels on resource-constrained IoT devices, from basic hardware manipulation to deployment of minimalistic ML training. The analysis encompasses memory usage, energy consumption, and performance metrics during model training and inference and usability of the different solutions. Arduino Framework offers ease of implementation but with increased energy consumption compared to the native option, while RIOT OS exhibits efficient energy consumption despite higher memory utilization with equivalent ease of use. The absence of certain critical functionalities like DVFS directly integrated into the OS highlights limitations for fine hardware control.

19. Gallagher-Moszkowski splitting in deformed odd-odd nuclei within a microscopic approach

Abstract: Low-lying bandhead states in axially prolate deformed odd-odd nuclei have long been described essentially within the rotor+two-quasiparticle picture. This approach allows one to explain the appearance of so-called Gallagher-Moszkowski doublets of bandheads with $K = \Omega_n \pm \Omega_p$, sum and difference of neutron and proton angular momentum projections on the symmetry axis. According to an empirical rule stated by Gallagher and Moszkowski the spin-aligned configuration lies lower in energy than the spin-anti-aligned configuration. A recent study by Robledo, Bernard and Bertsch in Phys. Rev. C 89, 021303(R) (2014) within the Gogny energy-density functional with selfconsistent blocking of the unpaired nucleons showed that calculations fail to reproduce this rule in about half of the cases and points to the density-dependent term of the functional as responsible of this failure. In this paper we aim at pushing further this analysis to exhibit the mechanism underlying the energy splitting in a Gallagher-Moszkowski doublet. We work in the framework of the Skyrme energy-density functional approach, including BCS pairing correlations with selfconsistent blocking. We use the SIII parametrization with time-odd terms and seniority pairing matrix elements extending a previous study of K-isomeric states in even-even nuclei [Phys. Rev. C 105, 044329 (2022)]. We find that the energy splitting results from a competition between the spin-spin, density-dependent and current-current terms of the Skyrme energy-density functional. In doublets where the larger K value is lower in energy the Gallagher-Moszkowski rule is always satisfied by the SIII Skyrme energy-density functional. In doublets, on the contrary, where the smaller K value lies lower, the energy splittings are calculated to be rather small and often a disagreement with the Gallagher-Moszkowski rule occurs., Comment: To be submitted to Phys. Abstract: We test the predictions of hadronic interaction models regarding the depth of maximum of air-shower profiles, $X_{max}$, and ground-particle signals in water-Cherenkov detectors at 1000 m from the shower core, $S(1000)$, using the data from the fluorescence and surface detectors of the Pierre Auger Observatory. The test consists in fitting the measured two-dimensional ($S(1000)$, $X_{max}$) distributions using templates for simulated air showers produced with hadronic interaction models EPOS-LHC, QGSJet II-04, Sibyll 2.3d and leaving the scales of predicted $X_{max}$ and the signals from hadronic component at ground as free fit parameters. The method relies on the assumption that the mass composition remains the same at all zenith angles, while the longitudinal shower development and attenuation of ground signal depend on the mass composition in a correlated way. The analysis was applied to 2239 events detected by both the fluorescence and surface detectors of the Pierre Auger Observatory with energies between $10^{18.5}$ to $10^{19.0}$ eV and zenith angles below $60^\circ$. We found, that within the assumptions of the method, the best description of the data is achieved if the predictions of the hadronic interaction models are shifted to deeper $X_{max}$ values and larger hadronic signals at all zenith angles. Abstract: Abstract Background Attrition continues to be a major hurdle for addiction treatment. Through the prism of the attachment theory, this phenomenon can be understood as a manifestation of the patient’s insecure attachment style, needing a highly-responsive care delivery. We developed an electronic health mobile application, co-designed with patients, aimed at helping healthcare teams respond to their patients’ needs, and fostering adherence to care. This acceptability study evaluated patients everyday use of the application for eight weeks, assessing their satisfaction with the system, and its integration within professionals’ current practice in our center. Methods This single-center, prospective study was conducted between January 2022 and December 2022. 24 adult patients with any type of addiction were included. They were granted access to the application for eight weeks, and were invited to complete the System Usability Scale questionnaire regarding their satisfaction with application’s usability at the end of the study. The application uses active self-reports, which are later discussed with the healthcare team, and foster both the working alliance and the decision-making process. Results 17 patients out of 24 reached the primary endpoint. On average, over the eight-weeks period, patients logged in the application 38.2 times, and sent 5.9 messages to the healthcare team. Interestingly, 64.3% of the user logins were recorded outside of our center’s working hours (either from 5 p.m. to 9 a.m., or during week-ends and bank holidays), and 70.8% of the patients logged into the application at least one time between 10 p.m. and 8 a.m. 18 patients completed the System Usability Scale questionnaire, which averaged a score of 81.8 out of 100. Healthcare professionals logged in the application’s messaging system 4.5 times a day on average. Conclusions This preliminary study shows promising results, as patients engaged well with various components of the application. It was moreover possible for healthcare workers in our center to integrate this tool in their daily activities. More work is needed to better understand the various patients’ needs regarding the application, further strengthen their adherence to the intervention, and understand professionals’ motivations to use the application. 25. Primiparous sow behaviour on the day of farrowing as one of the primary contributors to the growth of piglets in early lactation

Abstract: Abstract Large White and Meishan sows differ in maternal ability and early piglet growth. We investigated the relationships between 100 maternal traits, grouped into 11 blocks according to the biological function they describe and litter growth over three successive periods after birth (D0–D1, D1–D3 and D3–D7; D0 starting at the onset of farrowing), as a measure of sow investment in early piglet production. Within- and between-breed variation was exploited to cover a maximum of the variability existing in pig maternal populations. The objective was to quantify the contribution of maternal traits, including functional traits and behavioural traits, to early litter growth. Multivariate analyses were used to depict correlations among traits. A partial least square multiblock analysis allowed quantifying the effect of maternal traits on early growth traits. Partial triadic analyses highlighted how sow behaviour changed with days, and whether it resulted in changes in litter growth. Several behavioural traits (standing activity, reactivity to different stimuli, postural activity) and functional traits (body reserves, udder quality) at farrowing contributed substantially to litter growth from D0 to D7. Sow aggression towards piglets and time spent standing at D0 were unfavourably correlated to D1–D3 litter growth. Time spent lying with udder exposed at D0 was favourably correlated to D1–D3 litter growth. The farrowing duration was negatively correlated to D0–D1 and D1–D3 litter growth. Furthermore, D3–D7 litter growth was positively correlated to feed intake in the same period. Several behavioural traits and some functional traits influence early litter growth. The contribution of sow behaviour was greater in the critical period around farrowing than in later days.

26. Puzzle: taking livestock tracking to the next level

Abstract: Abstract Animal behavior is a critical aspect for a better understanding and management of animal health and welfare. The combination of cameras with artificial intelligence holds significant potential, particularly as it eliminates the need to handle animals and allows for the simultaneous measurement of various traits, including activity, space utilization, and inter-individual distance. The primary challenge in using these techniques is dealing with the individualization of data, known as the multiple object tracking problem in computer science. In this article, we propose an original solution called “Puzzle.” Similar to solving a puzzle, where you start with the border pieces that are easy to position, our approach involves commencing with video sequences where tracking is straightforward. This initial phase aims to train a Convolutional Neural Network (CNN) capable of deriving the appearance clues of each animal. The CNN is then used on the entire video, together with distance-based metrics, in order to associate detections and animal id. We illustrated our method in the context of outdoor goat tracking, achieving a high percentage of good tracking, exceeding 90%. We discussed the impact of different criteria used for animal ID association, considering whether they are based solely on location, appearance, or a combination of both. Our findings indicate that, by adopting the puzzle paradigm and tailoring the appearance CNN to the specific video, relying solely on appearance can yield satisfactory results. Finally, we explored the influence of tracking efficacy on two behavioral studies, estimating space utilization and activity. The results demonstrated that the estimation error remained below 10%. The code is entirely open-source and extensively documented. Additionally, it is linked to a data-paper to facilitate the training of any automatic detection algorithm for goats, with the goal of fostering open access within the deep-learning livestock community.

27. External validation of Standardized KELIM and platinum-resistant recurrence scores in patients with advanced epithelial ovarian cancer

Abstract: Abstract Background Neoadjuvant chemotherapy followed by interval debulking surgery is currently a common treatment option for advanced epithelial ovarian cancer (EOC). The Standardized CA-125 ELIMination rate constant K (Std KELIM) and the Platinum Resistant Recurrence (PtRR) Score have been proposed as markers of tumor chemosensitivity. The aim of our study was to validate these tools for predicting platinum sensitivity in a real-world population of patients with advanced EOC treated with neoadjuvant chemotherapy. Experimental design All patients with advanced EOC treated with neoadjuvant chemotherapy at the Institut Curie between 2000 and 2015 were included. The Std KELIM was calculated with the CA-125 concentrations during the first 100 days of chemotherapy. The predictive value of Std KELIM and PtRR scores for the risk of subsequent PtRR was assessed using receiver operating characteristic (ROC) curve analysis, logistic regression and calibration curve. Kaplan–Meier survival analysis was performed for the treatment-free interval from platinum (TFIp) therapy and overall survival (OS). Results Std KELIM data were available for 149 patients. The AUC was 0.67 for PtRR. A low Std KELIM was significantly associated with PtRR (OR = 0.19 (95% CI [0.06, 0.53], p = 0.002)) according to the univariate analysis. The calibration curve of the PtRR showed a slight but significant underestimation (p = 0.02) of the probability of platinum resistance. Favorable Std KELIM (≥ 1) alone and combined with the completeness of surgery were associated with significantly better survival in terms of TFIp and OS. Conclusions Std KELIM is an early prognostic marker of chemosensitivity in a real-life setting complementary to surgical status. It could help the clinician in the early management of patients by identifying those with a worse prognosis.

Abstract: Abstract Objective The objective of this study was to evaluate the implementation of NGS within the French mitochondrial network, MitoDiag, from targeted gene panels to whole exome sequencing (WES) or whole genome sequencing (WGS) focusing on mitochondrial nuclear‐encoded genes. Methods Over 2000 patients suspected of Primary Mitochondrial Diseases (PMD) were sequenced by either targeted gene panels, WES or WGS within MitoDiag. We described the clinical, biochemical, and molecular data of 397 genetically confirmed patients, comprising 294 children and 103 adults, carrying pathogenic or likely pathogenic variants in nuclear‐encoded genes. Results The cohort exhibited a large genetic heterogeneity, with the identification of 172 distinct genes and 253 novel variants. Among children, a notable prevalence of pathogenic variants in genes associated with oxidative phosphorylation (OXPHOS) functions and mitochondrial translation was observed. In adults, pathogenic variants were primarily identified in genes linked to mtDNA maintenance. Additionally, a substantial proportion of patients (54% (42/78) and 48% (13/27) in children and adults, respectively), undergoing WES or WGS testing displayed PMD mimics, representing pathologies that clinically resemble mitochondrial diseases. Interpretation We reported the largest French cohort of patients suspected of PMD with pathogenic variants in nuclear genes. We have emphasized the clinical complexity of PMD and the challenges associated with recognizing and distinguishing them from other pathologies, particularly neuromuscular disorders. We confirmed that WES/WGS, instead of panel approach, was more valuable to identify the genetic basis in patients with “possible” PMD and we provided a genetic testing flowchart to guide physicians in their diagnostic strategy.

30. Genetic susceptibility to optic neuropathy in patients with alcohol use disorder

Abstract: Abstract Background The pathophysiology of toxico-nutritional optic neuropathies remains debated, with no clear understanding of the respective roles played by the direct alcohol toxicity, smoking and the often associated vitamin deficiencies, which are risk factors for optic neuropathy. Our aim was to investigate genetic susceptibility in patients with bilateral infraclinical optic neuropathy associated with chronic alcohol use disorder. Methods This retrospective cohort study included 102 visually asymptomatic patients with documented alcohol use disorder from a French reference center. Optic neuropathy was identified with optical coherence tomography (OCT), after which genetic susceptibility in the group of affected patients was investigated. Genetic testing was performed using panel sequencing of 87 nuclear genes and complete mitochondrial DNA sequencing. Results Optic neuropathy was detected in 36% (37/102) of the included patients. Genetic testing of affected patients disclosed two patients (2/30, 6.7%) with optic neuropathy associated with pathogenic variants affecting the SPG7 gene and five patients (5/30, 16.7%) who harbored variants of uncertain significance close to probable pathogenicity in the genes WFS1, LOXL1, MMP19, NR2F1 and PMPCA. No pathogenic mitochondrial DNA variants were found in this group. Conclusions OCT can detect presence of asymptomatic optic neuropathy in patients with chronic alcohol use disorder. Furthermore, genetic susceptibility to optic neuropathy in this setting is found in almost a quarter of affected patients. Further studies may clarify the role of preventative measures in patients who might be predisposed to avoidable visual loss and blindness.

Abstract: Abstract Inferring gene regulatory networks (GRNs) from single-cell data is challenging due to heuristic limitations. Existing methods also lack estimates of uncertainty. Here we present Probabilistic Matrix Factorization for Gene Regulatory Network Inference (PMF-GRN). Using single-cell expression data, PMF-GRN infers latent factors capturing transcription factor activity and regulatory relationships. Using variational inference allows hyperparameter search for principled model selection and direct comparison to other generative models. We extensively test and benchmark our method using real single-cell datasets and synthetic data. We show that PMF-GRN infers GRNs more accurately than current state-of-the-art single-cell GRN inference methods, offering well-calibrated uncertainty estimates.

We developed a meta-analysis workflow for gut microbiome profiles and analyzed shotgun metagenomic data covering 11 diseases. Using interpretable machine learning and differential abundance analysis, our findings reinforce the generalization of binary classifiers for Crohn’s disease (CD) and colorectal cancer (CRC) to hold-out cohorts and highlight the key microbes driving these classifications. We identified high microbial similarity in disease pairs like CD vs ulcerative colitis (UC), CD vs CRC, Parkinson’s disease vs type 2 diabetes (T2D), and schizophrenia vs T2D. We also found strong inverse correlations in Alzheimer’s disease vs CD and UC. These findings, detected by our pipeline, provide valuable insights into these diseases.IMPORTANCEAssessing disease similarity is an essential initial step preceding a disease-based approach for drug repositioning. Our study provides a modest first step in underscoring the potential of integrating microbiome insights into the disease similarity assessment. Recent microbiome research has predominantly focused on analyzing individual diseases to understand their unique characteristics, which by design excludes comorbidities in individuals. We analyzed shotgun metagenomic data from existing studies and identified previously unknown similarities between diseases. Our research represents a pioneering effort that utilizes both interpretable machine learning and differential abundance analysis to assess microbial similarity between diseases.

Abstract: IntroductionDamage to the corneal nerves can result in discomfort and chronic pain, profoundly impacting the quality of life of patients. Development of novel in vitro method is crucial to better understand corneal nerve regeneration and to find new treatments for the patients. Existing in vitro models often overlook the physiology of primary sensory neurons, for which the soma is separated from the nerve endings.MethodsTo overcome this limitation, our novel model combines a compartmentalized microfluidic culture of trigeminal ganglion neurons from adult mice with live–imaging and automated 3D image analysis offering robust way to assess axonal regrowth after axotomy.ResultsPhysical axotomy performed by a two-second aspiration led to a reproducible 70% axonal loss and altered the phenotype of the neurons, increasing the number of substance P-positive neurons 72 h post-axotomy. To validate our new model, we investigated axonal regeneration after exposure to pharmacological compounds. We selected various targets known to enhance or inhibit axonal regrowth and analyzed their basal expression in trigeminal ganglion cells by scRNAseq. NGF/GDNF, insulin, and Dooku-1 (Piezo1 antagonist) enhanced regrowth by 81, 74 and 157%, respectively, while Yoda-1 (Piezo1 agonist) had no effect. Furthermore, SARM1-IN-2 (Sarm1 inhibitor) inhibited axonal regrowth, leading to only 6% regrowth after 72 h of exposure (versus 34% regrowth without any compound).DiscussionCombining compartmentalized trigeminal neuronal culture with advanced imaging and analysis allowed a thorough evaluation of the extent of the axotomy and subsequent axonal regrowth. Abstract: Abstract Organophosphates (OPs) are a class of neurotoxic acetylcholinesterase inhibitors including widely used pesticides as well as nerve agents such as VX and VR. Current treatment of these toxins relies on reactivating acetylcholinesterase, which remains ineffective. Enzymatic scavengers are of interest for their ability to degrade OPs systemically before they reach their target. Here we describe a library of computationally designed variants of phosphotriesterase (PTE), an enzyme that is known to break down OPs. The mutations G208D, F104A, K77A, A80V, H254G, and I274N broadly improve catalytic efficiency of VX and VR hydrolysis without impacting the structure of the enzyme. The mutation I106 A improves catalysis of VR and L271E abolishes activity, likely due to disruptions of PTE's structure. This study elucidates the importance of these residues and contributes to the design of enzymatic OP scavengers with improved efficiency.

Objectives The aim of our study was to assess the value of these new tools and their contribution to medical education. Methods An anonymous questionnaire was conducted among members of a Social Networks community group for physicians. The survey received responses from 1451 participants. Results The majority of participants believed they had enriched their medical knowledge and accessed documents they would not have accessed without the group. Subgroup analysis showed that the contribution of this tool is more pronounced for general practitioners and doctors practicing in limited healthcare access. Conclusion It is essential to develop digital tools that enhance physician training, and social networks represent a valuable educational tool.

Abstract: Abstract Although cancer-associated fibroblast (CAF) heterogeneity is well-established, the impact of chemotherapy on CAF populations remains poorly understood. Here we address this question in high-grade serous ovarian cancer (HGSOC), in which we previously identified 4 CAF populations. While the global content in stroma increases in HGSOC after chemotherapy, the proportion of FAP+ CAF (also called CAF-S1) decreases. Still, maintenance of high residual CAF-S1 content after chemotherapy is associated with reduced CD8+ T lymphocyte density and poor patient prognosis, emphasizing the importance of CAF-S1 reduction upon treatment. Single cell analysis, spatial transcriptomics and immunohistochemistry reveal that the content in the ECM-producing ANTXR1+ CAF-S1 cluster (ECM-myCAF) is the most affected by chemotherapy. Moreover, functional assays demonstrate that ECM-myCAF isolated from HGSOC reduce CD8+ T-cell cytotoxicity through a Yes Associated Protein 1 (YAP1)-dependent mechanism. Thus, efficient inhibition after treatment of YAP1-signaling pathway in the ECM-myCAF cluster could enhance CD8+ T-cell cytotoxicity. Altogether, these data pave the way for therapy targeting YAP1 in ECM-myCAF in HGSOC.

Abstract: Abstract Background Modeling of gene regulatory networks (GRNs) is limited due to a lack of direct measurements of genome-wide transcription factor activity (TFA) making it difficult to separate covariance and regulatory interactions. Inference of regulatory interactions and TFA requires aggregation of complementary evidence. Estimating TFA explicitly is problematic as it disconnects GRN inference and TFA estimation and is unable to account for, for example, contextual transcription factor-transcription factor interactions, and other higher order features. Deep-learning offers a potential solution, as it can model complex interactions and higher-order latent features, although does not provide interpretable models and latent features. Results We propose a novel autoencoder-based framework, StrUcture Primed Inference of Regulation using latent Factor ACTivity (SupirFactor) for modeling, and a metric, explained relative variance (ERV), for interpretation of GRNs. We evaluate SupirFactor with ERV in a wide set of contexts. Compared to current state-of-the-art GRN inference methods, SupirFactor performs favorably. We evaluate latent feature activity as an estimate of TFA and biological function in S. cerevisiae as well as in peripheral blood mononuclear cells (PBMC). Conclusion Here we present a framework for structure-primed inference and interpretation of GRNs, SupirFactor, demonstrating interpretability using ERV in multiple biological and experimental settings. SupirFactor enables TFA estimation and pathway analysis using latent factor activity, demonstrated here on two large-scale single-cell datasets, modeling S. cerevisiae and PBMC. We find that the SupirFactor model facilitates biological analysis acquiring novel functional and regulatory insight.

Abstract: Abstract Background To investigate the educational outcomes of siblings of childhood leukemia survivors, explore determinants of school difficulties, and compare the rates of repeating grades between siblings and the general population. Methods A cross‐sectional study of childhood leukemia survivors' siblings recruited through the Leucémies de l'Enfant et de l'Adolescent cohort, a French long‐term follow‐up program, was conducted, and education‐related data were obtained via self‐report questionnaires. Adjusted logistic regression models were used to identify variables associated with school difficulties and time since diagnosis. Rates of repeating a grade in middle school were compared between siblings and the general population of the same generation. Results A total of 564 siblings with a mean time from diagnosis of 14.1 ± 6.4 years were included, among whom 139 (24.6%) repeated a grade, at an average of 6.4 ± 4.5 years after diagnosis. In multivariate analysis, the risk factors for repeating a grade were older siblings (odds ratio [OR] 2.3, p = 0.006), family financial difficulties (OR 2.8, p = 0.008), and history of repetition in survivors (OR, 2.5, p = 0.001). Sibling hematopoietic stem cell donors were at greater risk of repeating a grade long‐term after diagnosis (p = 0.018). Overall, siblings did not have a higher risk of educational delays at the end of middle school than the general population. Conclusion Although the results are reassuring, socioeconomic and cancer‐related factors may have an impact on siblings' schooling long after diagnosis. Paying attention to siblings contributes to identifying the most vulnerable families, allowing more attention and appropriate resources to avoid long‐term repercussions. Additionally, supportive and targeted interventions can be developed to improve the organization of education and the health care system.

Abstract: Sulfurous thermal waters (STWs) are used as a complementary treatment for allergic rhinitis. However, there is scant data on the effects of STW on nasal epithelial cells, and in vitro models are warranted. The main aim of this study was to evaluate the dose and time effects of exposure to 3D nasal inserts (MucilAirTM-HF allergic rhinitis model) with STW or isotonic sodium chloride solution (ISCS) aerosols. Transepithelial electrical resistance (TEER) and histology were assessed before and after nebulizations. Chemokine/cytokine levels in the basal supernatants were assessed by enzyme-linked immunosorbent assay. The results showed that more than four daily nebulizations of four or more minutes compromised the normal epithelial integrity. In contrast, 1 or 2 min of STW or ISCS nebulizations had no toxic effect up to 3 days. No statistically significant changes in release of inflammatory chemokines MCP-1/CCL2 > IL-8/CXCL8 > MIP-1α/CCL3, no meaningful release of “alarmins” (IL-1α, IL-33), nor of anti-inflammatory IL-10 cytokine were observed. We have characterized safe time and dose conditions for aerosol nebulizations using a novel in vitro 3D nasal epithelium model of allergic rhinitis patients. This may be a suitable in vitro setup to mimic in vivo treatments of chronic rhinitis with STW upon triggering an inflammatory stimulus in the future.

Abstract: Introduction: Leg length discrepancy (LLD) and malalignment of long bones are frequent orthopedic problems encountered in Maffucci syndrome and Ollier disease (OD). Orthopedic surgeons used historically external fixators to address the deformities. In this multicentric case series, we propose the use of motorized intramedullary nails. Methods: We retrospectively reviewed for 9 years, in four different centers, patients with OD and Maffucci’s syndrome that had lengthening nails for LLD with or without associated deformities. The minimum follow-up period was 24 months. We reported complications, clinical tolerance of lengthening, lengthening rate and target, bone healing index, and EQ-5D-Y functional and visual analog scores (VAS). We also saw on X-rays the whole lengthened bone and its regenerate zone to assess the evolution of the enchondromas. Results: we used the nailing technique in 8 femurs and 2 tibias in 8 patients (mean age: 13.3 years, range: 11–16, mean follow-up time: 53.8 months, range: 26–108). The mean correction amount was 6.44 cm for the femur over 76.8 days and 3.75 cm over 44 days for the tibia with a mean VAS score of 6.63/15 and mean EQ-5D-Y of 81/100. The lengthening goal was achieved in all patients. No mechanical complications were noted. The medullary canal of the operated bones showed improvement and healing in 8 out of 10 segments. Discussion: Besides achieving the goals of surgery with good functional outcomes, lengthening nails has a therapeutic effect on enchondromas with fewer complications than traditional correction methods.

Current states of the art, present challenges, novel and emerging strategies, and priorities for progress were presented and discussed for each area. 45. Disgust responses to virtual erotica: Analysis of their interaction with sexual anxiety and immersive tendencies

Abstract: Abstract:Previous research suggests that experiencing disgust in sexual contexts may negatively impact sexual satisfaction and functioning. However, little is known about the mechanisms (e.g., sexual anxiety) that influence or underlie sex-related disgust. Additionally, immersive tendencies may play a role in shaping emotional experiences when presented with sexual cues. Recent technological advancements, especially in virtual reality (VR), offer a promising avenue to explore emotions in simulated intimate and sexual interactions. This study aimed to examine the influence of sexual anxiety and immersive tendencies on reported levels of disgust when exposed to virtual erotica. A sample of 59 participants (≥18 years) completed self-report questionnaires of sexual anxiety and immersive tendencies. Levels of disgust were assessed during exposure to synthetic virtual characters engaging in erotic behaviours of increasing intensity across six scenarios, ranging from flirting to nudity, masturbation, and orgasm. Linear mixed models were performed on observed data. Higher levels of sexual anxiety were significantly associated with increased disgust throughout the immersive experience (β = 0.48), while greater immersive tendencies were significantly linked to lower disgust ratings (β = -0.66). Additionally, disgust ratings significantly increased with the intensity of the virtual sexual stimuli (β = 0.48). Virtual erotica shows promise as a tool to investigate sex-related disgust and its related mechanisms, such as sexual anxiety and immersive tendencies.

First-generation college students may even see greater gains in participation than their continuing-generation counterparts. However, there is a gap in the literature on the lived experiences of first-generation college students and HIPs. This qualitative phenomenological study interviewed 10 first-generation college students who have lived experiences with HIPs to address this gap. Five themes emerged, as well as several barriers and successes first-generation college students had with HIPs. Implications for practice and future research are discussed.

49. An algorithm for generating mechanically sound sphere packings in geological models

Abstract: The discrete element method (DEM) is a powerful tool for simulating complex mechanical behaviors which discretizes the targeted medium with particles. The properties of particle assemblies used in DEM simulations directly impact the behavior of the simulated medium. It is thus of critical importance to generate particle assemblies so as to (1) avoid any bias induced by their fabric and (2) conform with the structural discontinuities of the medium under consideration. The main objective of this work is to propose an algorithm, inspired by the space-filling Apollony fractal, to generate sphere packings in geological objects as a first step toward their mechanical modeling with the DEM. In particular, we assess the relevance of the generated packings for simulating the behavior of a rocklike material, and we discuss the ability of the proposed approach to discretize geological models. The algorithm ensures the tangential conformity of spheres with the model boundaries internal and external, and enables to adapt the particle size distribution in the vicinity of structures of interest such as fractures or faults.

As sequencing costs decrease, genome sequencing (GS) is gradually replacing ES for genome-wide molecular testing. As many variants detected by GS only are in deep intronic or non-coding regions, the interpretation of their impact may be difficult. Here, we showed that integrating RNA-Seq into the GS workflow can enhance the analysis of the molecular causes of NDD, especially structural variants (SVs), by providing valuable complementary information such as aberrant splicing, aberrant expression and monoallelic expression.MethodsWe performed trio-GS on a cohort of 33 individuals with NDD for whom ES was inconclusive. RNA-Seq on skin fibroblasts was then performed in nine individuals for whom GS was inconclusive and optical genome mapping (OGM) was performed in two individuals with an SV of unknown significance.ResultsWe identified pathogenic or likely pathogenic variants in 16 individuals (48%) and six variants of uncertain significance. RNA-Seq contributed to the interpretation in three individuals, and OGM helped to characterise two SVs.ConclusionOur study confirmed that GS significantly improves the diagnostic performance of NDDs. However, most variants detectable by GS alone are structural or located in non-coding regions, which can pose challenges for interpretation. Integration of RNA-Seq data overcame this limitation by confirming the impact of variants at the transcriptional or regulatory level. This result paves the way for new routinely applicable diagnostic protocols.
