Background The Gene Ontology (GO) is a resource that supplies information about gene product function using ontologies to represent biological knowledge. These ontologies cover three domains: Cellular Component (CC), Molecular Function (MF), and Biological Process (BP). GO annotation is a process which assigns gene functional information using GO terms to relevant genes in the literature. It is a common task among the Model Organism Database (MOD) groups. Manual GO annotation relies on human curators assigning gene functional information using GO terms by reading the biomedical literature. This process is very time-consuming and labor-intensive. As a result, many MODs can afford to curate only a fraction of relevant articles. Methods GO terms from the CC domain can be essentially divided into two sub-hierarchies: subcellular location terms, and protein complex terms. We cast the task of gene annotation using GO terms from the CC domain as relation extraction between gene and other entities: (1) extract cases where a protein is found to be in a subcellular location, and (2) extract cases where a protein is a subunit of a protein complex. For each relation extraction task, we use an approach based on triggers and syntactic dependencies to extract the desired relations among entities. Results We tested our approach on the BC4GO test set, a publicly available corpus for GO annotation. Our approach obtains a F1-score of 71%, a precision of 91% and a recall of 58% for predicting GO terms from CC Domain for given genes. Conclusions We have described a novel approach of treating gene annotation with GO terms from CC domain as two relation extraction subtasks. Evaluation results show that our approach achieves a F1-score of 71% for predicting GO terms for given genes. Thereby our approach can be used to accelerate the process of GO annotation for the bio-annotators.

Background Prediction of de novo protein-protein interaction is a critical step toward reconstructing PPI networks, which is a central task in systems biology. Recent computational approaches have shifted from making PPI prediction based on individual pairs and single data source to leveraging complementary information from multiple heterogeneous data sources and partial network structure. However, how to quickly learn weights for heterogeneous data sources remains a challenge. In this work, we developed a method to infer de novo PPIs by combining multiple data sources represented in kernel format and obtaining optimal weights based on random walk over the existing partial networks. Results Our proposed method utilizes Barker algorithm and the training data to construct a transition matrix which constrains how a random walk would traverse the partial network. Multiple heterogeneous features for the proteins in the network are then combined into the form of weighted kernel fusion, which provides a new "adjacency matrix" for the whole network that may consist of disconnected components but is required to comply with the transition matrix on the training subnetwork. This requirement is met by adjusting the weights to minimize the element-wise difference between the transition matrix and the weighted kernels. The minimization problem is solved by linear programming. The weighted kernel fusion is then transformed to regularized Laplacian (RL) kernel to infer missing or new edges in the PPI network, which can potentially connect the previously disconnected components. Conclusions The results on synthetic data demonstrated the soundness and robustness of the proposed algorithms under various conditions. And the results on real data show that the accuracies of PPI prediction for yeast data and human data measured as AUC are increased by up to 19 % and 11 % respectively, as compared to a control method without using optimal weights. Moreover, the weights learned by our method Weight Optimization by Linear Programming (WOLP) are very consistent with that learned by sampling, and can provide insights into the relations between PPIs and various feature kernel, thereby improving PPI prediction even for disconnected PPI networks.

The figures included in many of the biomedical publications play an important role in understanding the biological experiments and facts described within. Recent studies have shown that it is possible to integrate the information that is extracted from figures in classical document classification and retrieval tasks in order to improve their accuracy. One important observation about the figures included in biomedical publications is that they are often composed of multiple subfigures or panels, each describing different methodologies or results. The use of these multimodal figures is a common practice in bioscience, as experimental results are graphically validated via multiple methodologies or procedures. Thus, for a better use of multimodal figures in document classification or retrieval tasks, as well as for providing the evidence source for derived assertions, it is important to automatically segment multimodal figures into subfigures and panels. This is a challenging task, however, as different panels can contain similar objects (i.e., barcharts and linecharts) with multiple layouts. Also, certain types of biomedical figures are text-heavy (e.g., DNA sequences and protein sequences images) and they differ from traditional images. As a result, classical image segmentation techniques based on low-level image features, such as edges or color, are not directly applicable to robustly partition multimodal figures into single modal panels. In this paper, we describe a robust solution for automatically identifying and segmenting unimodal panels from a multimodal figure. Our framework starts by robustly harvesting figure-caption pairs from biomedical articles. We base our approach on the observation that the document layout can be used to identify encoded figures and figure boundaries within PDF files. Taking into consideration the document layout allows us to correctly extract figures from the PDF document and associate their corresponding caption. We combine pixel-level representations of the extracted images with information gathered from their corresponding captions to estimate the number of panels in the figure. Thus, our approach simultaneously identifies the number of panels and the layout of figures. In order to evaluate the approach described here, we applied our system on documents containing protein-protein interactions (PPIs) and compared the results against a gold standard that was annotated by biologists. Experimental results showed that our automatic figure segmentation approach surpasses pure caption-based and image-based approaches, achieving a 96.64% accuracy. To allow for efficient retrieval of information, as well as to provide the basis for integration into document classification and retrieval systems among other, we further developed a web-based interface that lets users easily retrieve panels containing the terms specified in the user queries.

ISCU Myopathy, a disease characterized by life-long exercise intolerance and impaired mitochondrial oxidative metabolism, is caused by deficiency of the Fe-S cluster scaffold protein ISCU. We performed gene expression analysis on muscle biopsies from ISCU Myopathy patients to elucidate which molecular processes were transcriptionally remodeled in response to impaired Fe-S cluster assembly. We found that ISCU depletion led to increased expression of the mitochondrial iron importer MFRN2 and the rate-limiting heme biosynthetic enzyme ALAS1. Gene expression and histologic studies demonstrated that patient muscle composition was shifted towards fewer glycolytic muscle fibers, more oxidative fibers, and increased capillary abundance. Paradoxically, mitochondrial fatty acid uptake and oxidation genes were coordinately up-regulated in patient muscles despite dramatic impairments of aconitase and succinate dehydrogenase activities. The ketogenic enzymes HMGCS2 and BDH1 were also significantly up-regulated, as was the secreted starvation response hormone, FGF-21. We propose that ketogenesis may be initiated to restore free coenzyme A levels and shunt fatty acid oxidation products to distal respiration-competent tissues when TCA cycle and/or respiratory chain function is sufficiently impaired in affected patient muscle fibers. Moreover, our work shows that plasma FGF21 is a sensitive non-invasive biomarker of ISCU Myopathy, in addition to other mitochondrial myopathies.

Background The Protein Ontology (PRO) is designed as a formal and principled Open Biomedical Ontologies (OBO) Foundry ontology for proteins. The components of PRO extend from a classification of proteins on the basis of evolutionary relationships at the homeomorphic level to the representation of the multiple protein forms of a gene, including those resulting from alternative splicing, cleavage and/or post-translational modifications. Focusing specifically on the TGF-beta signaling proteins, we describe the building, curation, usage and dissemination of PRO. Results PRO is manually curated on the basis of PrePRO, an automatically generated file with content derived from standard protein data sources. Manual curation ensures that the treatment of the protein classes and the internal and external relationships conform to the PRO framework. The current release of PRO is based upon experimental data from mouse and human proteins wherein equivalent protein forms are represented by single terms. In addition to the PRO ontology, the annotation of PRO terms is released as a separate PRO association file, which contains, for each given PRO term, an annotation from the experimentally characterized sub-types as well as the corresponding database identifiers and sequence coordinates. The annotations are added in the form of relationship to other ontologies. Whenever possible, equivalent forms in other species are listed to facilitate cross-species comparison. Splice and allelic variants, gene fusion products and modified protein forms are all represented as entities in the ontology. Therefore, PRO provides for the representation of protein entities and a resource for describing the associated data. This makes PRO useful both for proteomics studies where isoforms and modified forms must be differentiated, and for studies of biological pathways, where representations need to take account of the different ways in which the cascade of events may depend on specific protein modifications. Conclusion PRO provides a framework for the formal representation of protein classes and protein forms in the OBO Foundry. It is designed to enable data retrieval and integration and machine reasoning at the molecular level of proteins, thereby facilitating cross-species comparisons, pathway analysis, disease modeling and the generation of new hypotheses.

Biomedical ontologies are emerging as critical tools in genomic and proteomic research, where complex data in disparate resources need to be integrated. A number of ontologies describe properties that can be attributed to proteins. For example, protein functions are described by the Gene Ontology (GO) and human diseases by SNOMED CT or ICD10. There is, however, a gap in the current set of ontologies – one that describes the protein entities themselves and their relationships. We have designed the PRotein Ontology (PRO) to facilitate protein annotation and to guide new experiments. The components of PRO extend from the classification of proteins on the basis of evolutionary relationships to the representation of the multiple protein forms of a gene (products generated by genetic variation, alternative splicing, proteolytic cleavage, and other post-translational modifications). PRO will allow the specification of relationships between PRO, GO and other ontologies in the OBO Foundry. Here we describe the initial development of PRO, illustrated using human and mouse proteins involved in the transforming growth factor-beta and bone morphogenetic protein signaling pathways.

Background The identification of unique proteins at different taxonomic levels has both scientific and practical value. Strain-, species- and genus-specific proteins can provide insight into the criteria that define an organism and its relationship with close relatives. Such proteins can also serve as taxon-specific diagnostic targets. Description A pipeline using a combination of computational and manual analyses of BLAST results was developed to identify strain-, species-, and genus-specific proteins and to catalog the closest sequenced relative for each protein in a proteome. Proteins encoded by a given strain are preliminarily considered to be unique if BLAST, using a comprehensive protein database, fails to retrieve (with an e-value better than 0.001) any protein not encoded by the query strain, species or genus (for strain-, species- and genus-specific proteins respectively), or if BLAST, using the best hit as the query (reverse BLAST), does not retrieve the initial query protein. Results are manually inspected for homology if the initial query is retrieved in the reverse BLAST but is not the best hit. Sequences unlikely to retrieve homologs using the default BLOSUM62 matrix (usually short sequences) are re-tested using the PAM30 matrix, thereby increasing the number of retrieved homologs and increasing the stringency of the search for unique proteins. The above protocol was used to examine several food- and water-borne pathogens. We find that the reverse BLAST step filters out about 22% of proteins with homologs that would otherwise be considered unique at the genus and species levels. Analysis of the annotations of unique proteins reveals that many are remnants of prophage proteins, or may be involved in virulence. The data generated from this study can be accessed and further evaluated from the CUPID (C ore and U nique P rotein Id entification) system web site (updated semi-annually) at http://pir.georgetown.edu/cupid. Conclusion CUPID provides a set of proteins specific to a genus, species or a strain, and identifies the most closely related organism.
