It is widely acknowledged that the construction of large-scale dynamic models in systems biology requires complex modelling problems to be broken up into more manageable pieces. To this end, both modelling and software frameworks are required to enable modular modelling. While there has been consistent progress in the development of software tools to enhance model reusability, there has been a relative lack of consideration for how underlying biophysical principles can be applied to this space. Bond graphs combine the aspects of both modularity and physics-based modelling. In this paper, we argue that bond graphs are compatible with recent developments in modularity and abstraction in systems biology, and are thus a desirable framework for constructing large-scale models. We use two examples to illustrate the utility of bond graphs in this context: a model of a mitogen-activated protein kinase (MAPK) cascade to illustrate the reusability of modules and a model of glycolysis to illustrate the ability to modify the model granularity., Author summary The biochemistry within a cell is complex, being composed of numerous biomolecules and reactions. In order to develop fully detailed mathematical models of cells, smaller submodels need to be constructed and connected together. Software and standards can assist in this endeavour, but challenges remain in ensuring that submodels are both consistent with each other and consistent with the fundamental conservation laws of physics. In this paper, we propose a new approach using bond graphs from engineering. In this approach, connections between models are defined using physical conservation laws. We show that this approach is compatible with current software approaches in the field, and can therefore be readily used to incorporate physical consistency into existing model integration methodologies. We illustrate the utility of this approach in streamlining the development of models for a signalling network (the MAPK cascade) and a metabolic network (the glycolysis pathway). The advantage of this approach is that models can be developed in a scalable manner while also ensuring consistency with the laws of physics, enhancing the range of data available to train models. This approach can be used to quickly construct detailed and accurate models of cells, facilitating future advances in biotechnology and personalised medicine.

The mechanisms underlying the emergence of seizures are one of the most important unresolved issues in epilepsy research. In this paper, we study how perturbations, exogenous or endogenous, may promote or delay seizure emergence. To this aim, due to the increasingly adopted view of epileptic dynamics in terms of slow-fast systems, we perform a theoretical analysis of the phase response of a generic relaxation oscillator. As relaxation oscillators are effectively bistable systems at the fast time scale, it is intuitive that perturbations of the non-seizing state with a suitable direction and amplitude may cause an immediate transition to seizure. By contrast, and perhaps less intuitively, smaller amplitude perturbations have been found to delay the spontaneous seizure initiation. By studying the isochrons of relaxation oscillators, we show that this is a generic phenomenon, with the size of such delay depending on the slow flow component. Therefore, depending on perturbation amplitudes, frequency and timing, a train of perturbations causes an occurrence increase, decrease or complete suppression of seizures. This dependence lends itself to analysis and mechanistic understanding through methods outlined in this paper. We illustrate this methodology by computing the isochrons, phase response curves and the response to perturbations in several epileptic models possessing different slow vector fields. While our theoretical results are applicable to any planar relaxation oscillator, in the motivating context of epilepsy they elucidate mechanisms of triggering and abating seizures, thus suggesting stimulation strategies with effects ranging from mere delaying to full suppression of seizures., Author summary Despite its simplicity, the modelling of epileptic dynamics as a slow-fast transition between low and high activity states mediated by some slow feedback variable is a relatively novel albeit fruitful approach. This study is the first, to our knowledge, characterizing the response of such slow-fast models of epileptic brain to perturbations by computing its isochrons. Besides its numerical computation, we theoretically determine which factors shape the geometry of isochrons for planar slow-fast oscillators. As a consequence, we introduce a theoretical approach providing a clear understanding of the response of perturbations of slow-fast oscillators. Within the epilepsy context, this elucidates the origin of the contradictory role of interictal epileptiform discharges in the transition to seizure, manifested by both pro-convulsive and anti-convulsive effect depending on the amplitude, frequency and timing. More generally, this paper provides theoretical framework highlighting the role of the slow flow component on the response to perturbations in relaxation oscillators, pointing to the general phenomena in such slow-fast oscillators ubiquitous in biological systems.

It has extensively been documented that human memory exhibits a wide range of systematic distortions, which have been associated with resource constraints. Resource constraints on memory can be formalised in the normative framework of lossy compression, however traditional lossy compression algorithms result in qualitatively different distortions to those found in experiments with humans. We argue that the form of distortions is characteristic of relying on a generative model adapted to the environment for compression. We show that this semantic compression framework can provide a unifying explanation of a wide variety of memory phenomena. We harness recent advances in learning deep generative models, that yield powerful tools to approximate generative models of complex data. We use three datasets, chess games, natural text, and hand-drawn sketches, to demonstrate the effects of semantic compression on memory performance. Our model accounts for memory distortions related to domain expertise, gist-based distortions, contextual effects, and delayed recall., Author summary Human memory performs surprisingly poorly in many everyday tasks, which have been richly documented in laboratory experiments. While constraints on memory resources necessarily imply a loss of information, it is possible to do well or badly in relation to available memory resources. In this paper we recruit information theory, which establishes how to optimally lose information based on prior and complete knowledge of environmental statistics. For this, we address two challenges. 1, The environmental statistics is not known for the brain, rather these have to be learned over time from limited observations. 2, Information theory does not specify how different distortions of original experiences should be penalised. In this paper we tackle these challenges by assuming that a latent variable generative model of the environment is maintained in semantic memory. We show that compression of experiences through a generative model gives rise to systematic distortions that qualitatively correspond to a diverse range of observations in the experimental literature.

We are frequently faced with a large collection of antibodies, and want to select those with highest affinity for their cognate antigen. When developing a first-line therapeutic for a novel pathogen, for instance, we might look for such antibodies in patients that have recovered. There exist effective experimental methods of accomplishing this, such as cell sorting and baiting; however they are time consuming and expensive. Next generation sequencing of B cell receptor (BCR) repertoires offers an additional source of sequences that could be tapped if we had a reliable method of selecting those coding for the best antibodies. In this paper we introduce a method that uses evolutionary information from the family of related sequences that share a naive ancestor to predict the affinity of each resulting antibody for its antigen. When combined with information on the identity of the antigen, this method should provide a source of effective new antibodies. We also introduce a method for a related task: given an antibody of interest and its inferred ancestral lineage, which branches in the tree are likely to harbor key affinity-increasing mutations? We evaluate the performance of these methods on a wide variety of simulated samples, as well as two real data samples. Next generation sequencing of the B cell receptor (BCR) repertoire provides a broad and highly informative view of the DNA sequences from which antibodies arise. In many cases we would like to identify which of these BCR sequences correspond to antibodies with the highest affinity for a particular antigen. Existing experimental methods of selecting antibodies are effective, but time-consuming and expensive. In this paper we introduce new computational methods that use evolutionary information from the family of related BCR sequences to predict the affinity of each resulting antibody for its corresponding foreign antigen. When combined with information on the identity of this antigen (which we do not attempt to predict), these methods should provide a source of effective new antibodies that can then be experimentally synthesized and tested for function.

In the present investigation, we set out to determine and compare the evolution of the research on viral vectors, RNAi and genomic editing platforms as well as determine the profile of the main research institutions and funding agencies. A search of papers on viral vectors RNAi, CRISPR/Cas, TALENs, ZFNs and meganucleases was carried out in the Web of Science. A citation network of 16,746 papers was constructed. An analysis of network clustering combined with text mining was performed. In the case of viral vectors a long term process of incremental innovation in which the clusters of papers are organized around specific improvements of clinical relevance was identified. The most influential investigations on viral vectors were conducted in the United States and the European Union where the main funders were government agencies. The trajectory of RNAi research included clusters related to the study of RNAi as a biological phenomenon and its use in functional genomics, biomedicine and pest control. A British philanthropic organization and a US pharmaceutical company played a key role in the development of basic RNAi research and clinical application respectively, in addition to government agencies and academic institutions. In the case of CRISPR/Cas research, basic science discoveries led to the development of technical improvements, and these two in turn provided the information required for the development of biomedical, agricultural, livestock and industrial applications. The trajectory of CRISPR/Cas research exhibits a geopolitical division of the investigation efforts between the US, as the main producer of basic research and technical improvements, and China increasingly leading the applied research. A set of philanthropic foundations played a key role in specific stages of the CRISPR/Cas research. Our results reflect a change in the model in the financing of science and the emergence of China as a scientific superpower, with implications for the trajectory of development for applications of genomic technologies.

Inference of admixture proportions is a classical statistical problem in population genetics. Standard methods implicitly assume that both parents of an individual have the same admixture fraction. However, this is rarely the case in real data. In this paper we show that the distribution of admixture tract lengths in a genome contains information about the admixture proportions of the ancestors of an individual. We develop a Hidden Markov Model (HMM) framework for estimating the admixture proportions of the immediate ancestors of an individual, i.e. a type of decomposition of an individual’s admixture proportions into further subsets of ancestral proportions in the ancestors. Based on a genealogical model for admixture tracts, we develop an efficient algorithm for computing the sampling probability of the genome from a single individual, as a function of the admixture proportions of the ancestors of this individual. This allows us to perform probabilistic inference of admixture proportions of ancestors only using the genome of an extant individual. We perform extensive simulations to quantify the error in the estimation of ancestral admixture proportions under various conditions. To illustrate the utility of the method, we apply it to real genetic data., Author summary Ancestry inference is an important problem in genetics and is used commercially by a number of companies affecting millions of consumers of genetic ancestry tests. In this paper, we show that it is possible, not only to estimate the ancestry fractions of an individual, but also, with some uncertainty, to estimate the ancestry fractions of an individual’s recent ancestors. For example, if an individual traces his/her ancestry 50% to Asia and 50% to Europe, it is possible to distinguish between the individual having two parents that each are 50:50 composites of Asian and European ancestry, or one parent from Asia and one from Europe. It is likewise also possible to make inferences about grandparents. We present a computationally efficient method for making such inferences called PedMix. PedMix is based on a probabilistic model for the descendant and the recent ancestors. PedMix infers admixture proportions of recent ancestors (parents, grandparents or even great grandparents) using whole-genome genetic variation data from a focal individual. Results on both simulated and real data show that PedMix performs reasonably well in most scenarios.

Multiple sequence alignment tools struggle to keep pace with rapidly growing sequence data, as few methods can handle large datasets while maintaining alignment accuracy. We recently introduced MAGUS, a new state-of-the-art method for aligning large numbers of sequences. In this paper, we present a comprehensive set of enhancements that allow MAGUS to align vastly larger datasets with greater speed. We compare MAGUS to other leading alignment methods on datasets of up to one million sequences. Our results demonstrate the advantages of MAGUS over other alignment software in both accuracy and speed. MAGUS is freely available in open-source form at https://github.com/vlasmirnov/MAGUS., Author summary Many tasks in computational biology depend on solving the problem of multiple sequence alignment (MSA), which entails arranging a set of genetic sequences so that letters with common ancestry are stacked in the same column. This is a computationally difficult problem, particularly on large datasets; current MSA software is able to accurately align up to a few thousand sequences at a time. Unfortunately, growing biological datasets are rapidly outpacing these capabilities. We present a new version of our MAGUS alignment tool, which has been massively scaled up to handle datasets of up to one million sequences, and demonstrate MAGUS’s excellent performance in aligning ultra-large datasets. Mathematical models of biochemical networks can largely facilitate the comprehension of the mechanisms at the basis of cellular processes, as well as the formulation of hypotheses that can be tested by means of targeted laboratory experiments. However, two issues might hamper the achievement of fruitful outcomes. On the one hand, detailed mechanistic models can involve hundreds or thousands of molecular species and their intermediate complexes, as well as hundreds or thousands of chemical reactions, a situation generally occurring in rule-based modeling. On the other hand, the computational analysis of a model typically requires the execution of a large number of simulations for its calibration, or to test the effect of perturbations. As a consequence, the computational capabilities of modern Central Processing Units can be easily overtaken, possibly making the modeling of biochemical networks a worthless or ineffective effort. To the aim of overcoming the limitations of the current state-of-the-art simulation approaches, we present in this paper FiCoS, a novel “black-box” deterministic simulator that effectively realizes both a fine-grained and a coarse-grained parallelization on Graphics Processing Units. In particular, FiCoS exploits two different integration methods, namely, the Dormand–Prince and the Radau IIA, to efficiently solve both non-stiff and stiff systems of coupled Ordinary Differential Equations. We tested the performance of FiCoS against different deterministic simulators, by considering models of increasing size and by running analyses with increasing computational demands. FiCoS was able to dramatically speedup the computations up to 855×, showing to be a promising solution for the simulation and analysis of large-scale models of complex biological processes., Author summary Systems Biology is an interdisciplinary research area focusing on the integration of biological data with mathematical and computational methods in order to unravel and predict the emergent behavior of complex biological systems. The ultimate goal is the understanding of the complex mechanisms at the basis of biological processes, together with the formulation of novel hypotheses that can be then tested by means of laboratory experiments. In such a context, mechanistic models can be used to describe and investigate biochemical reaction networks by taking into account all the details related to their stoichiometry and kinetics. Unfortunately, these models can be characterized by hundreds or thousands of molecular species and biochemical reactions, making their simulation unfeasible with classic simulators running on Central Processing Units (CPUs). In addition, a large number of simulations might be required to calibrate the models and/or to test the effect of perturbations. In order to overcome the limitations imposed by CPUs, Graphics Processing Units (GPUs) can be effectively used to accelerate the simulations of these models. We thus designed and developed a novel GPU-based tool, called FiCoS, to speed-up the computational analyses typically required in Systems Biology.

Here we present the devised BC-store–a program for analyzing and selecting sets of barcodes for sequencing on platforms manufactured by MGI Tech (China). The app is available as an open source in Python3 and as a desktop version. The application allows analyzing the compatibility of barcodes on a single lane of a flow cell in a set in the case of equal and arbitrary fractions. In addition, with the help of this tool barcodes can be added to an existing set with custom share options. In this paper we describe how BC-store works for different tasks and consider the effectiveness of using BC-store in sequence lab routine tasks., Author summary The performance of modern NGS machines allows considerable amount of data to be obtained which exceed the data required for one specific sample. To pool multiple samples on a single lane of the flow cell, barcoding is used–adapters carrying a unique nucleotide sequence are introduced by ligation [1]. Adapters are sequenced from their specific primers. Their sequences are used for demultiplexing the sequencing results for individual fastq files by programs like zebracall [2] or bcl2fastq [3]. The task of selecting the adapters for a set is similar to sequencing low diversity libraries [4]: if all adapters on the lane have the same nucleotide during this sequencing cycle, the quality of its reading drops dramatically. Therefore, manufacturers recommend grouping the adapters by sets. However, the sets offered by MGI Tech [5] are far from routine practice, as they do not allow for non-equimolar sample pooling by default, and they have other disadvantages (more on them later in the text). To overcome these problems, we created the BC-store program, which allows analyzing the sets of MGI Tech barcodes entered by the user to be further used in sequencing. This tool also provides the opportunity to vary the number of simultaneously sequenced samples, to use reagents more efficiently, and, as a result, to correctly distribute reads across samples, which helps to increase both the quality of sequencing and the level of data interpretation.

Governments around the globe have started to develop and deploy digital contact tracing apps to gain control over the spread of the novel coronavirus (Covid-19). The appropriateness and usefulness of these technologies as a containment measure have since sparked political and academic discussions globally. The present paper contributes to this debate through an exploration of how the national daily newspapers in Germany, Austria, and Switzerland reported on the development and adoption of digital contact-tracing apps during early and after stages of the lockdown. These countries were among the first in Europe to develop apps and were critical voices in the debate of decentralized vs. centralized data processing. We conducted thematic analysis on news coverage published between January and May 2020 in high-circulation national daily newspapers from Germany, Austria, and Switzerland. A total of 148 articles from nine newspaper companies were included in the final analysis. From our analysis emerged six core themes of the development and adoption of digital contact tracing apps: 1) data governance; 2) role of IT giants; 3) scientific rigor; 4) voluntariness; 5) functional efficacy; 6) role of the app. These results shed light on the different facets of discussion regarding digital contact tracing as portrayed in German-speaking media. High-throughput spatial-transcriptomics RNA sequencing (sptRNA-seq) based on in-situ capturing technologies has recently been developed to spatially resolve transcriptome-wide mRNA expressions mapped to the captured locations in a tissue sample. Due to the low RNA capture efficiency by in-situ capturing and the complication of tissue section preparation, sptRNA-seq data often only provides an incomplete profiling of the gene expressions over the spatial regions of the tissue. In this paper, we introduce a graph-regularized tensor completion model for imputing the missing mRNA expressions in sptRNA-seq data, namely FIST, Fast Imputation of Spatially-resolved transcriptomes by graph-regularized Tensor completion. We first model sptRNA-seq data as a 3-way sparse tensor in genes (p-mode) and the (x, y) spatial coordinates (x-mode and y-mode) of the observed gene expressions, and then consider the imputation of the unobserved entries or fibers as a tensor completion problem in Canonical Polyadic Decomposition (CPD) form. To improve the imputation of highly sparse sptRNA-seq data, we also introduce a protein-protein interaction network to add prior knowledge of gene functions, and a spatial graph to capture the the spatial relations among the capture spots. The tensor completion model is then regularized by a Cartesian product graph of protein-protein interaction network and the spatial graph to capture the high-order relations in the tensor. In the experiments, FIST was tested on ten 10x Genomics Visium spatial transcriptomic datasets of different tissue sections with cross-validation among the known entries in the imputation. FIST significantly outperformed the state-of-the-art methods for single-cell RNAseq data imputation. We also demonstrate that both the spatial graph and PPI network play an important role in improving the imputation. In a case study, we further analyzed the gene clusters obtained from the imputed gene expressions to show that the imputations by FIST indeed capture the spatial characteristics in the gene expressions and reveal functions that are highly relevant to three different kinds of tissues in mouse kidney., Author summary Biological tissues are composed of different types of structurally organized cell units playing distinct functional roles. The exciting new spatial gene expression profiling methods have enabled the analysis of spatially resolved transcriptomes to understand the spatial and functional characteristics of these cells in the context of eco-environment of tissue. Due to the technical limitations, spatial transcriptomics data suffers from only sparsely measured mRNAs by in-situ capture and possibly missing spots in tissue regions that entirely failed fixing and permeabilizing RNAs. Our method, FIST (Fast Imputation of Spatially-resolved transcriptomes by graph-regularized Tensor completion), focuses on the spatial and high-sparsity nature of spatial transcriptomics data by modeling the data as a 3-way gene-by-(x, y)-location tensor and a product graph of a spatial graph and a protein-protein interaction network. Our comprehensive evaluation of FIST on ten 10x Genomics Visium spatial genomics datasets and comparison with the methods for single-cell RNA sequencing data imputation demonstrate that FIST is a better method more suitable for spatial gene expression imputation. Overall, we found FIST a useful new method for analyzing spatially resolved gene expressions based on novel modeling of spatial and functional information.

This paper uses constructs from machine learning to define pairs of learning tasks that either shared or did not share a common subspace. Human subjects then learnt these tasks using a feedback-based approach and we hypothesised that learning would be boosted for shared subspaces. Our findings broadly supported this hypothesis with either better performance on the second task if it shared the same subspace as the first, or positive correlations over task performance for shared subspaces. These empirical findings were compared to the behaviour of a Neural Network model trained using sequential Bayesian learning and human performance was found to be consistent with a minimal capacity variant of this model. Networks with an increased representational capacity, and networks without Bayesian learning, did not show these transfer effects. We propose that the concept of shared subspaces provides a useful framework for the experimental study of human multitask and transfer learning., Author summary How does knowledge gained from previous experience affect learning of new tasks? This question of “Transfer Learning” has been addressed by teachers, psychologists, and more recently by researchers in the fields of neural networks and machine learning. Leveraging constructs from machine learning, we designed pairs of learning tasks that either shared or did not share a common subspace. We compared the dynamics of transfer learning in humans with those of a multitask neural network model, finding that human performance was consistent with a minimal capacity variant of the model. Learning was boosted in the second task if the same subspace was shared between tasks. Additionally, accuracy between tasks was positively correlated but only when they shared the same subspace. Our results highlight the roles of subspaces, showing how they could act as a learning boost if shared, and be detrimental if not.

Elucidating the causal mechanisms responsible for disease can reveal potential therapeutic targets for pharmacological intervention and, accordingly, guide drug repositioning and discovery. In essence, the topology of a network can reveal the impact a drug candidate may have on a given biological state, leading the way for enhanced disease characterization and the design of advanced therapies. Network-based approaches, in particular, are highly suited for these purposes as they hold the capacity to identify the molecular mechanisms underlying disease. Here, we present drug2ways, a novel methodology that leverages multimodal causal networks for predicting drug candidates. Drug2ways implements an efficient algorithm which reasons over causal paths in large-scale biological networks to propose drug candidates for a given disease. We validate our approach using clinical trial information and demonstrate how drug2ways can be used for multiple applications to identify: i) single-target drug candidates, ii) candidates with polypharmacological properties that can optimize multiple targets, and iii) candidates for combination therapy. Finally, we make drug2ways available to the scientific community as a Python package that enables conducting these applications on multiple standard network formats., Author summary At any given time, a large set of biomolecules are interacting in ways that give rise to the normal functioning of a cell. By representing biological interactions as networks, we can reconstruct the complex molecular mechanisms that govern the physiology of a cell. These networks can then be analyzed to understand where the system fails and how that can give rise to disease. Similarly, using computational methods, we can also enrich these networks with drugs, diseases and disease phenotypes to estimate how a drug, or a combination of drugs, would behave in a system and whether it can be used to treat or alleviate the symptoms of a disease. In this paper, we present drug2ways, a novel methodology designed for drug discovery applications, that exploits the information contained in a biological network comprising causal relations between drugs, proteins, and diseases. Employing these networks and an efficient algorithm, drugways2 traverses over the ensemble of paths between a drug and a disease to propose the drugs that are most likely to cure the disease based on the information contained in the network. We hypothesize that this ensemble of paths could be used to simulate the mechanism of action of a drug and the directionality inferred through these paths could be used as a proxy to identify drug candidates. Through several experiments, we demonstrate how drug2ways can be used to find novel ways of using existing drugs, identify drug candidates, optimize treatments by targeting multiple disease phenotypes, and propose combination therapies. Owing to the generalizability of the algorithm and the accompanying software, we ambition that drug2ways could be applied to a variety of biological networks to generate new hypotheses for drug discovery and a better understanding of their mechanisms of action.

Existing compartmental mathematical modelling methods for epidemics, such as SEIR models, cannot accurately represent effects of contact tracing. This makes them inappropriate for evaluating testing and contact tracing strategies to contain an outbreak. An alternative used in practice is the application of agent- or individual-based models (ABM). However ABMs are complex, less well-understood and much more computationally expensive. This paper presents a new method for accurately including the effects of Testing, contact-Tracing and Isolation (TTI) strategies in standard compartmental models. We derive our method using a careful probabilistic argument to show how contact tracing at the individual level is reflected in aggregate on the population level. We show that the resultant SEIR-TTI model accurately approximates the behaviour of a mechanistic agent-based model at far less computational cost. The computational efficiency is such that it can be easily and cheaply used for exploratory modelling to quantify the required levels of testing and tracing, alone and with other interventions, to assist adaptive planning for managing disease outbreaks., Author summary The importance of modeling to inform and support decision making is widely acknowledged. Understanding how to enhance contact tracing as part of the Testing-Tracing-Isolation (TTI) strategy for mitigation of COVID is a key public policy questions. Our work develops the SEIR-TTI model as an extension of the classic Susceptible, Exposed, Infected and Recovered (SEIR) model to include tracing of contacts of people exposed to and infectious with COVID-19. We use probabilistic argument to derive contact tracing rates within a compartmental model as aggregates of contact tracing at an individual level. Our adaptation is applicable across compartmental models for infectious diseases spread. We show that our novel SEIR-TTI model can accurately approximate the behaviour of mechanistic agent-based models at far less computational cost. The SEIR-TTI model represents an important addition to the theoretical methodology of modelling infectious disease spread and we anticipate that it will be immediately applicable to the management of the COVID-19 pandemic.

Breast cancer prognosis is challenging due to the heterogeneity of the disease. Various computational methods using bulk RNA-seq data have been proposed for breast cancer prognosis. However, these methods suffer from limited performances or ambiguous biological relevance, as a result of the neglect of intra-tumor heterogeneity. Recently, single cell RNA-sequencing (scRNA-seq) has emerged for studying tumor heterogeneity at cellular levels. In this paper, we propose a novel method, scPrognosis, to improve breast cancer prognosis with scRNA-seq data. scPrognosis uses the scRNA-seq data of the biological process Epithelial-to-Mesenchymal Transition (EMT). It firstly infers the EMT pseudotime and a dynamic gene co-expression network, then uses an integrative model to select genes important in EMT based on their expression variation and differentiation in different stages of EMT, and their roles in the dynamic gene co-expression network. To validate and apply the selected signatures to breast cancer prognosis, we use them as the features to build a prediction model with bulk RNA-seq data. The experimental results show that scPrognosis outperforms other benchmark breast cancer prognosis methods that use bulk RNA-seq data. Moreover, the dynamic changes in the expression of the selected signature genes in EMT may provide clues to the link between EMT and clinical outcomes of breast cancer. scPrognosis will also be useful when applied to scRNA-seq datasets of different biological processes other than EMT., Author summary Various computational methods have been developed for breast cancer prognosis. However, those methods mainly use the gene expression data generated by the bulk RNA sequencing techniques, which average the expression level of a gene across different cell types. As breast cancer is a heterogenous disease, the bulk gene expression may not be the ideal resource for cancer prognosis. In this study, we propose a novel method to improve breast cancer prognosis using scRNA-seq data. The proposed method has been applied to the EMT scRNA-seq dataset for identifying breast cancer signatures for prognosis. In comparison with existing bulk expression data based methods in breast cancer prognosis, our method shows a better performance. Our single-cell-based signatures provide clues to the relation between EMT and clinical outcomes of breast cancer. In addition, the proposed method can also be useful when applied to scRNA-seq datasets of different biological processes other than EMT.

With the ever-increasing quality and quantity of imaging data in biomedical research comes the demand for computational methodologies that enable efficient and reliable automated extraction of the quantitative information contained within these images. One of the challenges in providing such methodology is the need for tailoring algorithms to the specifics of the data, limiting their areas of application. Here we present a broadly applicable approach to quantification and classification of complex shapes and patterns in biological or other multi-component formations. This approach integrates the mapping of all shape boundaries within an image onto a global information-rich graph and machine learning on the multidimensional measures of the graph. We demonstrated the power of this method by (1) extracting subtle structural differences from visually indistinguishable images in our phenotype rescue experiments using the endothelial tube formations assay, (2) training the algorithm to identify biophysical parameters underlying the formation of different multicellular networks in our simulation model of collective cell behavior, and (3) analyzing the response of U2OS cell cultures to a broad array of small molecule perturbations., Author summary In this paper, we present a methodology that is based on mapping an arbitrary set of outlines onto a complete, strictly defined structure, in which every point representing the shape becomes a terminal point of a global graph. Because this mapping preserves the whole complexity of the shape, it allows for extracting the full scope of geometric features of any scale. Importantly, an extensive set of graph-based metrics in each image makes integration with machine learning routines highly efficient even for a small data sets and provide an opportunity to backtrack the subtle morphological features responsible for the automated distinction into image classes. The resulting tool provides efficient, versatile, and robust quantification of complex shapes and patterns in experimental images.

BackgroundDissemination of accurate health research information to patients and families has become increasingly important with the rise of the internet as a means of finding health information. However, the public faces several barriers to accessing research information; including paywalls and technical jargon. One method to bridge this gap between patients, families, and research is using lay summaries. SCAsource is an online knowledge translation platform where peer-reviewed research papers on ataxia are translated into lay summaries. This online platform was launched in September 2018, with the goal of making ataxia research more accessible and understandable to patients and families. A secondary goal is to provide opportunities for ataxia researchers to develop and hone their knowledge translation skills, altogether improving the quality of patient communication in the ataxia community.AimThe aim of this study was to measure the impact of SCAsource on its readers and volunteer contributors after one year of activity. This is to ensure SCAsource is meeting its goals of (1) improving access and understanding of ataxia research to lay audiences, and (2) improving knowledge translation skills of volunteer contributors.MethodsTwo online surveys were launched, one for readers and one for volunteers. Each survey had a combination of multiple-choice, Likert-scale type, and open-ended short-answer questions. Descriptive quantitative analysis was used for respondent characteristics and Likert-type data. A grounded theory coding approach was used to analyze narrative feedback data.ResultsWe found that SCAsource has mutually beneficial outcomes for both lay person readers and volunteer contributors. Readers have an increased understanding of ataxia research and access to up-to-date information on recent publications. Volunteers develop knowledge translation skills and have increased confidence in communicating results to lay audiences. Areas of improvement were identified to be incorporated into the platform.ConclusionWe demonstrated that SCAsource improves access to information and understanding of research to lay audiences, while providing opportunities for researchers to develop knowledge translation skills. This framework can potentially be used by other rare disease organizations to launch and evaluate their own knowledge translation websites.

Calcium oscillations and waves induce depolarization in cardiac cells which are believed to cause life-threathening arrhythimas. In this work, we study the conditions for the appearance of calcium oscillations in both a detailed subcellular model of calcium dynamics and a minimal model that takes into account just the minimal ingredients of the calcium toolkit. To avoid the effects of homeostatic changes and the interaction with the action potential we consider the somewhat artificial condition of a cell without pacing and with no calcium exchange with the extracellular medium. Both the full subcellular model and the minimal model present the same scenarios depending on the calcium load: two stationary states, one with closed ryanodine receptors (RyR) and most calcium in the cell stored in the sarcoplasmic reticulum (SR), and another, with open RyRs and a depleted SR. In between, calcium oscillations may appear. The robustness of these oscillations is determined by the amount of calsequestrin (CSQ). The lack of this buffer in the SR enhances the appearance of oscillations. The minimal model allows us to relate the stability of the oscillating state to the nullcline structure of the system, and find that its range of existence is bounded by a homoclinic and a Hopf bifurcation, resulting in a sudden transition to the oscillatory regime as the cell calcium load is increased. Adding a small amount of noise to the RyR behavior increases the parameter region where oscillations appear and provides a gradual transition from the resting state to the oscillatory regime, as observed in the subcellular model and experimentally., Author summary In cardiac cells, calcium plays a very important role. An increase in calcium levels is the trigger used by the cell to initiate contraction. Besides, calcium modulates several transmembrane currents, affecting the cell transmembrane potential. Thus, dysregulations in calcium handling have been associated with the appearance of arrhythmias. Often, this dysregulation results in the appearance of periodic calcium waves or global oscillations, providing a pro-arrhythmic substrate. In this paper, we study the onset of calcium oscillations in cardiac cells using both a detailed subcellular model of calcium dynamics and a minimal model that takes into account the essential ingredients of the calcium toolkit. Both reproduce the main experimental results and link this behavior with the presence of different steady-state solutions and bifurcations that depend on the total amount of calcium in the cell and in the level of buffering present. We expect that this work will help to clarify the conditions under which calcium oscillations appear in cardiac myocytes and, therefore, will represent a step further in the understanding of the origin of cardiac arrhythmias.

RNA tertiary structure is crucial to its many non-coding molecular functions. RNA architecture is shaped by its secondary structure composed of stems, stacked canonical base pairs, enclosing loops. While stems are precisely captured by free-energy models, loops composed of non-canonical base pairs are not. Nor are distant interactions linking together those secondary structure elements (SSEs). Databases of conserved 3D geometries (a.k.a. modules) not captured by energetic models are leveraged for structure prediction and design, but the computational complexity has limited their study to local elements, loops. Representing the RNA structure as a graph has recently allowed to expend this work to pairs of SSEs, uncovering a hierarchical organization of these 3D modules, at great computational cost. Systematically capturing recurrent patterns on a large scale is a main challenge in the study of RNA structures. In this paper, we present an efficient algorithm to compute maximal isomorphisms in edge colored graphs. We extend this algorithm to a framework well suited to identify RNA modules, and fast enough to considerably generalize previous approaches. To exhibit the versatility of our framework, we first reproduce results identifying all common modules spanning more than 2 SSEs, in a few hours instead of weeks. The efficiency of our new algorithm is demonstrated by computing the maximal modules between any pair of entire RNA in the non-redundant corpus of known RNA 3D structures. We observe that the biggest modules our method uncovers compose large shared sub-structure spanning hundreds of nucleotides and base pairs between the ribosomes of Thermus thermophilus, Escherichia Coli, and Pseudomonas aeruginosa., Author summary Ribonucleic Acids (RNAs) are performing a broad range of essential molecular functions in cells, many of which rely on intricate folding properties of the molecule. Watson-Crick and Wobble base pairs form early, stack onto each other to create stems connected by loops, which are themselves stabilized by more sophisticated base interaction patterns. These networks are essential to shape RNA 3D structures but unfortunately still poorly understood. Here, we undertake the task to build a catalog of base interaction networks occurring in multiple structures. However, a pairwise comparison of all RNA structures is computationally heavy. Therefore, we devise an algorithm leveraging intrinsic properties of RNA base interaction networks that enables us to quickly mine full databases of 3D structures. Compared to previous methods, our techniques bring the total running time of the analysis from months to hours while performing more general searches. The data collected though this work will benefit molecular evolution studies and serve in structure prediction tools.

In 1972, Robert May showed that diversity is detrimental to an ecosystem since, as the number of species increases, the ecosystem is less stable. This is the so-called diversity-stability paradox, which has been derived by considering a mathematical model with linear interactions between the species. Despite being in contradiction with empirical evidence, the diversity-stability paradox has survived the test of time for over 40+ years. In this paper we first show that this paradox is a conclusion driven solely by the linearity of the model employed in its derivation which allows for the neglection of the fixed point solution in the stability analysis. The linear model leads to an ill-posed solution and along with it, its paradoxical stability predictions. We then consider a model ecosystem with nonlinear interactions between species, which leads to a stable ecosystem when the number of species is increased. The saturating non linear term in the species interaction is analogous to a Hill function appearing in systems like gene regulation, neurons, diffusion of information and ecosystems The exact fixed point solution of this model is based on k-core percolation and shows that the paradox disappears. This theoretical result, which is exact and non-perturbative, shows that diversity is beneficial to the ecosystem in agreement with analyzed experimental evidence

To determine the feasibility of complex home-based phenotyping, 1,876 research participants from the customer base of 23andMe participated in an online version of a Pain Sensitivity Questionnaire (PSQ) as well as a cold pressor test (CPT) which is used in clinical assessments of pain. Overall our online version of the PSQ performed similarly to the original pen-and-paper version. Construct validity of the PSQ total was demonstrated by internal consistency and consistent discrimination between more and less painful items. Criterion validity was demonstrated by correlation with pain sensitivity as measured by the cold pressor test. Within the same cohort we performed a cold pressor test using a layperson description and household equipment. Comparison with published reports from controlled studies revealed similar distributions of cold pain tolerance times (i.e., time elapsed before removing the hand from the water). Of those who elected to participate in the CPT, a large majority of participants did not report issues with the test procedure or noncompliance to the instructions (97%). We confirmed a large sex difference in CPT thresholds in line with published data, such that women removed their hands from the water at a median of 54.2 seconds, with men lasting for a median time of 82.7 seconds (Kruskal-Wallis statistic, p < 0.0001), but other factors like age or current pain treatment were at most weakly associated, and inconsistently between men and women. We introduce a new paradigm for performing pain testing, called testing@home, that, in the case of cold nociception, showed comparable results to studies conducted under controlled conditions and supervision of a health care professional.SummaryResearch paradigms employing home-based phenotyping are feasible, with both questionnaires and self-administration of a well-established experimental human pain model yielding similar results compared to controlled settings.

The temporal and spectral characteristics of tonic-clonic seizures are investigated using a neural field model of the corticothalamic system in the presence of a temporally varying connection strength between the cerebral cortex and thalamus. Increasing connection strength drives the system into ∼ 10 Hz seizure oscillations once a threshold is passed and a subcritical Hopf bifurcation occurs. In this study, the spectral and temporal characteristics of tonic-clonic seizures are explored as functions of the relevant properties of physiological connection strengths, such as maximum strength, time above threshold, and the ramp rate at which the strength increases or decreases. Analysis shows that the seizure onset time decreases with the maximum connection strength and time above threshold, but increases with the ramp rate. Seizure duration and offset time increase with maximum connection strength, time above threshold, and rate of change. Spectral analysis reveals that the power of nonlinear harmonics and the duration of the oscillations increase as the maximum connection strength and the time above threshold increase. A secondary limit cycle at ∼ 18 Hz, termed a saddle-cycle, is also seen during seizure onset and becomes more prominent and robust with increasing ramp rate. If the time above the threshold is too small, the system does not reach the 10 Hz limit cycle, and only exhibits 18 Hz saddle-cycle oscillations. It is also seen that the times to reach the saturated large amplitude limit-cycle seizure oscillation from both the instability threshold and from the end of the saddle-cycle oscillations are inversely proportional to the square root of the ramp rate.Author SummaryEpilepsy, which is characterized by recurrent seizures, affects around 1% of the world population at some point in their lives. Tonic-clonic seizures are the most commonly encountered primary generalized seizures and it is widely considered that they can be induced by an increase in the connection strength between the cerebral cortex and the thalamus. In this paper, we analyze the detailed dynamics of tonic-clonic seizures along with their dependence on the parameters of the changing connection strength. We study the relationship of the seizure onset, offset, oscillation strength, and oscillation frequency to the duration, amplitude, and rate of change of the connection strength. A detailed understanding of the dynamics and their dependence on the physiological parameters of the brain may explain the variability of seizure dynamics among patients. It may also help to constitute successful seizure prediction.

The maturation of photon-counting detector (PCD) technology promises to enhance routine CT imaging applications with high-fidelity spectral information. In this paper, we demonstrate the power of this synergy and our complementary reconstruction techniques, performing 4D, cardiac PCD-CT data acquisition and reconstruction in a mouse model of atherosclerosis, including calcified plaque. Specifically,in vivocardiac micro-CT scans were performed in four ApoE knockout mice, following their development of calcified plaques. The scans were performed with a prototype PCD (DECTRIS, Ltd.) with 4 energy thresholds. Projection sampling was performed with 10 ms temporal resolution, allowing the reconstruction of 10 cardiac phases at each of 4 energies (40, 3D volumes per mouse scan). Reconstruction was performed iteratively using the split Bregman method with constraints on spectral rank and spatio-temporal gradient sparsity. The reconstructed images represent the firstin vivo, 4D PCD-CT data in a mouse model of atherosclerosis. Robust regularization during iterative reconstruction yields high-fidelity results: an 8-fold reduction in noise standard deviation for the highest energy threshold (relative to algebraic reconstruction), while absolute spectral bias measurements remain below 13 Hounsfield units across all energy thresholds and scans. Qualitatively, image domain material decomposition results show clear separation of iodinated contrast and soft tissue from calcified plaque in thein vivodata. Quantitatively, spatial, spectral, and temporal fidelity are verified through a water phantom scan and a realistic MOBY phantom simulation experiment: spatial resolution is robustly preserved by iterative reconstruction (10% MTF: 2.8-3.0 lp/mm), left-ventricle, cardiac functional metrics can be measured from iodine map segmentations with ∼1% error, and small calcifications (615 μm) can be detected during slow moving phases of the cardiac cycle. Given these preliminary results, we believe that PCD technology will enhance dynamic CT imaging applications with high-fidelity spectral and material information.

Our understanding of how chromosomes structurally organize and dynamically interact has been revolutionized through the lens of long-chain polymer physics. Major protein contributors to chromosome structure and dynamics are condensin and cohesin that stochastically generate loops within and between chains, and entrap proximal strands of sister chromatids. In this paper, we explore the ability of transient, protein-mediated, gene-gene crosslinks to induce clusters of genes, thereby dynamic architecture, within the highly repeated ribosomal DNA that comprises the nucleolus of budding yeast. We implement three approaches: live cell microscopy; computational modeling of the full genome during G1 in budding yeast, exploring four decades of timescales for transient crosslinks between 5kbp domains (genes) in the nucleolus on Chromosome XII; and, temporal network models with automated community (cluster) detection algorithms applied to the full range of 4D modeling datasets. The data analysis tools detect and track gene clusters, their size, number, persistence time, and their plasticity (deformation). Of biological significance, our analysis reveals an optimal mean crosslink lifetime that promotes pairwise and cluster gene interactions through “flexible” clustering. In this state, large gene clusters self-assemble yet frequently interact (merge and separate), marked by gene exchanges between clusters, which in turn maximizes global gene interactions in the nucleolus. This regime stands between two limiting cases each with far less global gene interactions: with shorter crosslink lifetimes, “rigid” clustering emerges with clusters that interact infrequently; with longer crosslink lifetimes, there is a dissolution of clusters. These observations are compared with imaging experiments on a normal yeast strain and two condensin-modified mutant cell strains. We apply the same image analysis pipeline to the experimental and simulated datasets, providing support for the modeling predictions., Author summary The spatiotemporal organization of the genome plays an important role in cellular processes involving DNA, but remains poorly understood, especially in the nucleolus, which does not facilitate conventional techniques. Polymer chain models have shown ability in recent years to make accurate predictions of the dynamics of the genome. We consider a polymer bead-chain model of the full yeast genome during the interphase portion of the cell cycle, featuring special dynamic crosslinking to model the effects of structural maintenance proteins in the nucleolus, and investigate how the kinetic timescale on which the crosslinks bind and unbind affects the resulting dynamics inside the nucleolus. It was previously known that when this timescale is sufficiently short, large, stable clusters appear, but when it is long, there is no resulting structure. We find that there additionally exists a range of timescales for which flexible clusters appear, in which beads frequently enter and leave clusters. Furthermore, we demonstrate that these flexible clusters maximize the cross-communication between beads in the nucleolus. Finally, we apply network temporal community detection algorithms to identify what beads are in what communities at what times, in a way that is more robust and objective than conventional visual-based methods.

Patterns of periodic voltage spikes elicited by a neuron help define its dynamical identity. Experimentally recorded spike trains from various neurons show qualitatively distinguishable features such as delayed spiking, spiking with or without frequency adaptation, and intrinsic bursting. Moreover, the input-dependent responses of a neuron not only show different quantitative features, such as higher spike frequency for a stronger input current injection, but can also exhibit qualitatively different responses, such as spiking and bursting under different input conditions, thus forming a complex phenotype of responses. In previous work, the comprehensive knowledge base of hippocampal neuron types Hippocampome.org systematically characterized various spike pattern phenotypes experimentally identified from 120 neuron types/subtypes. In this paper, we present a complete set of simple phenomenological models that quantitatively reproduce the diverse and complex phenotypes of hippocampal neurons. In addition to point-neuron models, we created compact multi-compartment models with up to four compartments, which will allow spatial segregation of synaptic integration in network simulations. Electrotonic compartmentalization observed in our compact multi-compartment models is qualitatively consistent with experimental observations. The models were created using an automated pipeline based on evolutionary algorithms. This work maps 120 neuron types/subtypes in the rodent hippocampus to a low-dimensional model space and adds another dimension to the knowledge accumulated in Hippocampome.org. Computationally efficient representations of intrinsic dynamics, along with other pieces of knowledge available in Hippocampome.org, provide a biologically realistic platform to explore the large-scale interactions of various neuron types at the mesoscopic level., Author summary The neurons in the hippocampus show enormous diversity in their intrinsic activity patterns. A comprehensive characterization of various intrinsic types using a neuronal modeling system is necessary to simulate biologically realistic networks of brain regions. Morphologically detailed neuronal modeling frameworks often limit the scalability of such network simulations due to the specification of hundreds of equations governing each neuron’s intrinsic dynamics. In this work, we have accomplished a comprehensive mapping of experimentally identified intrinsic dynamics in a simple class of models with only two governing equations. We have created over a hundred point-neuron models that reflect the intrinsic differences among the hippocampal neuron types both qualitatively and quantitatively. In addition, we compactly extended our point-neurons to include up to four compartments, which will allow anatomically finer-grained connections among the neurons in a network. Our point-neuron and compact model representations, freely available in Hippocampome.org, allow researchers to investigate dynamical interactions among various intrinsic types and emergent integrative properties using scalable, yet biologically realistic network simulations.

When probed with complex stimuli that extend beyond their classical receptive field, neurons in primary visual cortex display complex and non-linear response characteristics. Sparse coding models reproduce some of the observed contextual effects, but still fail to provide a satisfactory explanation in terms of realistic neural structures and cortical mechanisms, since the connection scheme they propose consists only of interactions among neurons with overlapping input fields. Here we propose an extended generative model for visual scenes that includes spatial dependencies among different features. We derive a neurophysiologically realistic inference scheme under the constraint that neurons have direct access only to local image information. The scheme can be interpreted as a network in primary visual cortex where two neural populations are organized in different layers within orientation hypercolumns that are connected by local, short-range and long-range recurrent interactions. When trained with natural images, the model predicts a connectivity structure linking neurons with similar orientation preferences matching the typical patterns found for long-ranging horizontal axons and feedback projections in visual cortex. Subjected to contextual stimuli typically used in empirical studies, our model replicates several hallmark effects of contextual processing and predicts characteristic differences for surround modulation between the two model populations. In summary, our model provides a novel framework for contextual processing in the visual system proposing a well-defined functional role for horizontal axons and feedback projections., Author summary An influential hypothesis about how the brain processes visual information posits that each given stimulus should be efficiently encoded using only a small number of cells. This idea led to the development of a class of models that provided a functional explanation for various response properties of visual neurons, including the non-linear modulations observed when localized stimuli are placed in a broader spatial context. However, it remains to be clarified through which anatomical structures and neural connectivities a network in the cortex could perform the computations that these models require. In this paper we propose a model for encoding spatially extended visual scenes. Imposing the constraint that neurons in visual cortex have direct access only to small portions of the visual field we derive a simple yet realistic neural population dynamics. Connectivities optimized for natural scenes conform with anatomical findings and the resulting model reproduces a broad set of physiological observations, while exposing the neural mechanisms relevant for spatio-temporal information integration.

The expansion of the human species out of Africa in the Pleistocene, and the subsequent development of agriculture in the Holocene resulted in waves of linguistic diversification and replacement across the planet. Analogous to the growth of populations or the speciation of biological organisms, languages diversify over time to form phylogenies of language families. However, the dynamics of this diversification process are unclear. Bayesian methods applied to lexical and phonetic data have created dated linguistic phylogenies for 18 language families encompassing ∼3,000 of the world’s ∼7,000 extant languages. In this paper we use these phylogenies to quantify how fast languages expand and diversify through time both within and across language families. The overall diversification rate of languages in our sample is ∼0.001 yr-1(or a doubling time of ∼700 yr) over the last 6,000 years with evidence for nonlinear dynamics in language diversification rates over time, where both within and across language families, diversity initially increases rapidly and then slows. The large-scale replacement of the world’s hunter-gatherer languages by agricultural languages over the Holocene was a non-constant process.

The zebrafish Danio rerio is a powerful model system to study the genetics of development and disease. However, maintenance of zebrafish husbandry records is both time intensive and laborious, and a standardized way to manage and track the large amount of unique lines in a given laboratory or centralized facility has not been embraced by the field. Here, we present FishNET, an intuitive, open-source, relational database for managing data and information related to zebrafish husbandry and maintenance. By creating a “virtual facility,” FishNET enables users to remotely inspect the rooms, racks, tanks, and lines within a given facility. Importantly, FishNET scales from one laboratory to an entire facility with several laboratories to multiple facilities, generating a cohesive laboratory and community-based platform. Automated data entry eliminates confusion regarding line nomenclature and streamlines maintenance of individual lines, while flexible query forms allow researchers to retrieve database records based on user-defined criteria. FishNET also links associated embryonic and adult biological samples with data, such as genotyping results or confocal images, to enable robust and efficient colony management and storage of laboratory information. A shared calendar function with email notifications and automated reminders for line turnover, automated tank counts, and census reports promote communication with both end users and administrators. The expected benefits of FishNET are improved vivaria efficiency, increased quality control for experimental numbers, and flexible data reporting and retrieval. FishNET’s easy, intuitive record management and open-source, end-user–modifiable architecture provides an efficient solution to real-time zebrafish colony management for users throughout a facility and institution and, in some cases, across entire research hubs., With the continued growth of zebrafish as a genetic model system, the ability to robustly catalogue and monitor the animals within a zebrafish colony is critical. This paper presents an open-source, non-coding–based, relational database solution that streamlines data entry, saves valuable time, and enables easy real-time monitoring and analysis of colony health and fecundity., Author summary FishNET facilitates remote tracking of individual zebrafish lines and links associated biological resources to enable robust and efficient colony management and storage of laboratory information related to zebrafish.

Systems biology models are used to understand complex biological and physiological systems. Interpretation of these models is an important part of developing this understanding. These models are often fit to experimental data in order to understand how the system has produced various phenomena or behaviour that are seen in the data. In this paper, we have outlined a framework that can be used to perform Bayesian analysis of complex systems biology models. In particular, we have focussed on analysing a systems biology of the brain using both simulated and measured data. By using a combination of sensitivity analysis and approximate Bayesian computation, we have shown that it is possible to obtain distributions of parameters that can better guard against misinterpretation of results, as compared to a maximum likelihood estimate based approach. This is done through analysis of simulated and experimental data. NIRS measurements were simulated using the same simulated systemic input data for the model in a ‘healthy’ and ‘impaired’ state. By analysing both of these datasets, we show that different parameter spaces can be distinguished and compared between different physiological states or conditions. Finally, we analyse experimental data using the new Bayesian framework and the previous maximum likelihood estimate approach, showing that the Bayesian approach provides a more complete understanding of the parameter space., Author summary Systems biology models are mathematical representations of biological processes that reproduce the overall behaviour of a biological system. They are comprised by a number of parameters representing biological information. We use them to understand the behaviour of biological systems, such as the brain. We do this by fitting the model’s parameter to observed or simulated data; and by looking at how these values change during the fitting process we investigate the behaviour of our system. We are interested in understanding differences between a healthy and an injured brain. Here we outline a statistical framework that uses a Bayesian approach during the fitting process that can provide us with a distribution of parameters rather than single parameter number. We apply this method when simulating the physiological responses between a healthy and a vascular compromised brain to a drop in oxygenation. We then use experimental data that demonstrates the healthy brain response to an increase in arterial CO2 and fit our brain model predictions to the measurements. In both instances we show that our approach provides more information about the overlap between healthy and unhealthy brain states than a fitting process that provides a single value parameter estimate.

N6-methyladenosine (m6A) is the most abundant methylation, existing in >25% of human mRNAs. Exciting recent discoveries indicate the close involvement of m6A in regulating many different aspects of mRNA metabolism and diseases like cancer. However, our current knowledge about how m6A levels are controlled and whether and how regulation of m6A levels of a specific gene can play a role in cancer and other diseases is mostly elusive. We propose in this paper a computational scheme for predicting m6A-regulated genes and m6A-associated disease, which includes Deep-m6A, the first model for detecting condition-specific m6A sites from MeRIP-Seq data with a single base resolution using deep learning and Hot-m6A, a new network-based pipeline that prioritizes functional significant m6A genes and its associated diseases using the Protein-Protein Interaction (PPI) and gene-disease heterogeneous networks. We applied Deep-m6A and this pipeline to 75 MeRIP-seq human samples, which produced a compact set of 709 functionally significant m6A-regulated genes and nine functionally enriched subnetworks. The functional enrichment analysis of these genes and networks reveal that m6A targets key genes of many critical biological processes including transcription, cell organization and transport, and cell proliferation and cancer-related pathways such as Wnt pathway. The m6A-associated disease analysis prioritized five significantly associated diseases including leukemia and renal cell carcinoma. These results demonstrate the power of our proposed computational scheme and provide new leads for understanding m6A regulatory functions and its roles in diseases., Author summary The goal of this work is to identify functional significant m6A-regulated genes and m6A-associated diseases from analyzing an extensive collection of MeRIP-seq data. To achieve this, we first developed Deep-m6A, a CNN model for single-base m6A prediction. To our knowledge, this is the first condition-specific single-base m6A site prediction model that combines mRNA sequence feature and MeRIP-Seq data. The 10-fold cross-validation and test on an independent dataset show that Deep-m6A outperformed two sequence-based models. We applied Deep-m6A followed by network-based analysis using HotNet2 and RWRH to 75 human MeRIP-Seq samples from various cells and tissue under different conditions to globally detect m6A-regulated genes and further predict m6A mediated functions and associated diseases. This is also to our knowledge the first attempt to predict m6A functions and associated diseases using only computational methods in a global manner on a large number of human MeRIP-Seq samples. The predicted functions and diseases show considerable consistent with those reported in the literature, which demonstrated the power of our proposed pipeline to predict potential m6A mediated functions and associated diseases.

Next-generation sequencing technology (NGS) enables the discovery of nearly all genetic variants present in a genome. A subset of these variants, however, may have poor sequencing quality due to limitations in NGS or variant callers. In genetic studies that analyze a large number of sequenced individuals, it is critical to detect and remove those variants with poor quality as they may cause spurious findings. In this paper, we present ForestQC, a statistical tool for performing quality control on variants identified from NGS data by combining a traditional filtering approach and a machine learning approach. Our software uses the information on sequencing quality, such as sequencing depth, genotyping quality, and GC contents, to predict whether a particular variant is likely to be false-positive. To evaluate ForestQC, we applied it to two whole-genome sequencing datasets where one dataset consists of related individuals from families while the other consists of unrelated individuals. Results indicate that ForestQC outperforms widely used methods for performing quality control on variants such as VQSR of GATK by considerably improving the quality of variants to be included in the analysis. ForestQC is also very efficient, and hence can be applied to large sequencing datasets. We conclude that combining a machine learning algorithm trained with sequencing quality information and the filtering approach is a practical approach to perform quality control on genetic variants from sequencing data., Author summary Genetic disorders can be caused by many types of genetic mutations, including common and rare single nucleotide variants, structural variants, insertions, and deletions. Nowadays, next-generation sequencing (NGS) technology allows us to identify various genetic variants that are associated with diseases. However, variants detected by NGS might have poor sequencing quality due to biases and errors in sequencing technologies and analysis tools. Therefore, it is critical to remove variants with low quality, which could cause spurious findings in follow-up analyses. Previously, people applied either hard filters or machine learning models for variant quality control (QC), which failed to filter out those variants accurately. Here, we developed a statistical tool, ForestQC, for variant QC by combining a filtering approach and a machine learning approach. We applied ForestQC to one family-based whole-genome sequencing (WGS) dataset and one general case-control WGS dataset, to evaluate it. Results show that ForestQC outperforms widely used methods for variant QC by considerably improving the quality of variants. Also, ForestQC is very efficient and scalable to large-scale sequencing datasets. Our study indicates that combining filtering approaches and machine learning approaches enables effective variant QC.

Bibliometric indicators are increasingly used at the individual level – as is exemplified by the popularity of the H-index and many other publication and citation based indicators used in evaluation. The issue isn’t whether these indicators can be considered useful, as they do provide a description of a researcher’s oeuvre. However, at the same time, they are not enough to assess the quality of a researcher and his/her oeuvre: Quality has more dimensions than productivity and impact alone. In this paper, we argue that independence is an equally important characteristic that however lacks validated indicators for measuring it at the individual level. We propose two indicators to measure different dimensions of independence: one assessing whether a researcher has developed an own collaboration network, and another assessing the level of thematic independence. We illustrate how these indicators distinguish between researchers that are equally productive and have similar impact. The independence indicator is a step forward in evaluating individual scholarly quality: in cases where citations and publications do not distinguish, the indicators for independence may do.

This paper applies objective methods to explore the technological origins of the widely acclaimed CRISPR breakthrough in the technological domain of genome engineering. Previously developed patent search techniques are first used to recover a set of patents that well-represent the genome editing domain before CRISPR. Main paths are then determined from the citation network associated with this patent set allowing identification of the three major knowledge trajectories. The most significant of these trajectories for CRISPR involves the core of genome editing with less significant trajectories involving cloning and endonuclease specific developments. The major patents on the core trajectory are consistent with qualitative expert knowledge of the topical area. A second set of patents that we call the CRISPR roots are obtained by finding the patents directly cited by the recent CRISPR patents along with patents cited by that set of patents. We find that the CRISPR roots contain 8 key patents from the genome engineering main path associated with restriction endonucleases and the expected strong connection of CRISPR to prior genome editing technology such as Zn finger nucleases. Nonetheless, analysis of the full CRISPR roots shows that a very wide array of technological knowledge beyond genome engineering has contributed to achieving the CRISPR breakthrough. Such breadth in origins is not surprising since “spillover” is generally perceived as important and previous qualitative studies of CRISPR have shown not only technological breadth in origins but scientific breadth as well. In addition, we find that the estimated rate of functional performance improvement of the CRISPR roots set is about 9% per year compared to the genome engineering set (˜4 % per year). These estimates indicate below average rates of improvement and may indicate that CRISPR (and perhaps yet undiscovered) genome engineering developments could evolve in effectiveness over an upcoming long rather than short time period.

Authorship is the currency of an academic career for which the number of papers researchers publish demonstrates creativity, productivity, and impact. To discourage coercive authorship practices and inflated publication records, journals require authors to affirm and detail their intellectual contributions but this strategy has been unsuccessful as authorship lists continue to grow. Here, we surveyed close to 6000 of the top cited authors in all science categories with a list of 25 research activities that we adapted from the National Institutes of Health (NIH) authorship guidelines. Responses varied widely from individuals in the same discipline, same level of experience, and the same geographic region. Most researchers agreed with the NIH criteria and grant authorship to individuals that draft the manuscript, analyze and interpret data, and propose ideas. However, thousands of the researchers also value supervision and contributing comments to the manuscript whereas the NIH recommends discounting these activities when attributing authorship. People value the minutiae of research beyond writing and data reduction: researchers in the humanities value it less than those in pure and applied sciences; individuals from Far East Asia and Middle East and Northern Africa value these activities more than anglophones and northern Europeans. While developing national and international collaborations, researchers must recognize differences in peoples values while assigning authorship.

Background: Vagus nerve stimulation (VNS) is a FDA approved therapy for epilepsy and depression. However, the efficacy of VNS varies, and its mechanism is unclear. Prior studies have used functional magnetic resonance imaging (fMRI) to map brain activations with VNS in human brains but yielded inconsistent findings. The source of the inconsistency might be attributed to the complex temporal characteristics of VNS evoked responses that cannot be fully explained by simplified response models. Objective: We used fMRI to characterize the effects of VNS in rat brains without assuming any priori response model. The questions of primary interest were 1) whether and where the VNS evoked responses at the level of networks, and 2) whether and where the VNS altered the patterns of interactions among intrinsic functional networks. Methods: We performed 7 Tesla blood oxygenation level dependent (BOLD) fMRI on Sprague Dawley rats receiving simultaneous electrical stimulation at the left cervical vagus nerve. Using independent component analysis, we mapped the patterns of network activations and interactions in contrast to those in the resting state. Results: Left cervical VNS evoked widespread responses over ~76% of the brain volume with the most notable activations in the brainstem and hypothalamus. The VNS evoked complex and distinctive temporal responses at different brain networks and altered the patterns of interactions among networks, especially for the limbic system. Conclusion: This paper reports a method for exploring the complex response of VNS in a data-driven manner. The results suggest that VNS evokes wide spread BOLD responses and alters large-scale functional connectivity.

Gene regulatory and metabolic network models have been used successfully in many organisms, but inherent differences between them make networks difficult to integrate. Probabilistic Regulation Of Metabolism (PROM) provides a partial solution, but it does not incorporate network inference and underperforms in eukaryotes. We present an Integrated Deduced And Metabolism (IDREAM) method that combines statistically inferred Environment and Gene Regulatory Influence Network (EGRIN) models with the PROM framework to create enhanced metabolic-regulatory network models. We used IDREAM to predict phenotypes and genetic interactions between transcription factors and genes encoding metabolic activities in the eukaryote, Saccharomyces cerevisiae. IDREAM models contain many fewer interactions than PROM and yet produce significantly more accurate growth predictions. IDREAM consistently outperformed PROM using any of three popular yeast metabolic models and across three experimental growth conditions. Importantly, IDREAM’s enhanced accuracy makes it possible to identify subtle synthetic growth defects. With experimental validation, these novel genetic interactions involving the pyruvate dehydrogenase complex suggested a new role for fatty acid-responsive factor Oaf1 in regulating acetyl-CoA production in glucose grown cells., Author summary The integration of gene regulatory and metabolic network models is an important goal in computational biology, in order to develop methods that can identify the underlying mechanistic links in biological networks and advance metabolic engineering techniques. In this paper, we develop a framework called Integrated Deduced REgulation And Metabolism (IDREAM) that can improve our ability to predict phenotypes of microorganisms, and particularly it can address the challenges in evaluating phenotypic consequence of perturbing transcriptional regulation of metabolism in a eukaryotic cell. Single-molecule Förster Resonance Energy Transfer (smFRET) allows probing intermolecular interactions and conformational changes in biomacromolecules, and represents an invaluable tool for studying cellular processes at the molecular scale. smFRET experiments can detect the distance between two fluorescent labels (donor and acceptor) in the 3–10 nm range. In the commonly employed confocal geometry, molecules are free to diffuse in solution. When a molecule traverses the excitation volume, it emits a burst of photons, which can be detected by single-photon avalanche diode (SPAD) detectors. The intensities of donor and acceptor fluorescence can then be related to the distance between the two fluorophores.While recent years have seen a growing number of contributions proposing improvements or new techniques in smFRET data analysis, rarely have those publications been accompanied by so.ware implementation. In particular, despite the widespread application of smFRET, no complete so.ware package for smFRET burst analysis is freely available to date.In this paper, we introduce FRETBursts, an open source software for analysis of freely-diffusing smFRET data. FRETBursts allows executing all the fundamental steps of smFRET bursts analysis using state-of-the-art as well as novel techniques, while providing an open, robust and welldocumented implementation. Therefore, FRETBursts represents an ideal platform for comparison and development of new methods in burst analysis.We employ modern software engineering principles in order to minimize bugs and facilitate long-term maintainability. Furthermore, we place a strong focus on reproducibility by relying on Jupyter notebooks for FRETBursts execution. Notebooks are executable documents capturing all the steps of the analysis (including data files, input parameters, and results) and can be easily shared to replicate complete smFRET analyzes. Notebooks allow beginners to execute complex workflows and advanced users to customize the analysis for their own needs. By bundling analysis description, code and results in a single document, FRETBursts allows to seamless share analysis workflows and results, encourages reproducibility and facilitates collaboration among researchers in the single-molecule community.

Synthetic constructs in biotechnology, biocomputing, and modern gene therapy interventions are often based on plasmids or transfected circuits which implement some form of “on-off” switch. For example, the expression of a protein used for therapeutic purposes might be triggered by the recognition of a specific combination of inducers (e.g., antigens), and memory of this event should be maintained across a cell population until a specific stimulus commands a coordinated shut-off. The robustness of such a design is hampered by molecular (“intrinsic”) or environmental (“extrinsic”) noise, which may lead to spontaneous changes of state in a subset of the population and is reflected in the bimodality of protein expression, as measured for example using flow cytometry. In this context, a “majority-vote” correction circuit, which brings deviant cells back into the required state, is highly desirable, and quorum-sensing has been suggested as a way for cells to broadcast their states to the population as a whole so as to facilitate consensus. In this paper, we propose what we believe is the first such a design that has mathematically guaranteed properties of stability and auto-correction under certain conditions. Our approach is guided by concepts and theory from the field of “monotone” dynamical systems developed by M. Hirsch, H. Smith, and others. We benchmark our design by comparing it to an existing design which has been the subject of experimental and theoretical studies, illustrating its superiority in stability and self-correction of synchronization errors. Our stability analysis, based on dynamical systems theory, guarantees global convergence to steady states, ruling out unpredictable (“chaotic”) behaviors and even sustained oscillations in the limit of convergence. These results are valid no matter what are the values of parameters, and are based only on the wiring diagram. The theory is complemented by extensive computational bifurcation analysis, performed for a biochemically-detailed and biologically-relevant model that we developed. Another novel feature of our approach is that our theorems on exponential stability of steady states for homogeneous or mixed populations are valid independently of the number N of cells in the population, which is usually very large (N ≫ 1) and unknown. We prove that the exponential stability depends on relative proportions of each type of state only. While monotone systems theory has been used previously for systems biology analysis, the current work illustrates its power for synthetic biology design, and thus has wider significance well beyond the application to the important problem of coordination of toggle switches., Author Summary For the last decade, outstanding progress has been made, and considerable practical experience has accumulated, in the construction of elementary genetic circuits that perform various tasks, such as memory storage and logical operations, in response to both exogenous and endogenous stimuli. Using modern molecular “plug-and-play” technologies, various (re-)programmable cellular populations can be engineered, and they can be combined into more complex cellular systems. Among all engineered synthetic circuits, a toggle, a robust bistable switch leading to a binary response dynamics, is the simplest basic synthetic biology device, analogous to the “flip-flop” or latch in electronic design, and it plays a key role in biotechnology, biocomputing, and proposed gene therapies. However, despite many remarkable properties of the existing toggle designs, they must be tightly controlled in order to avoid spontaneous switching between different expression states (loss of long-term memory) or even the breakdown of stability through the generation of stable oscillations. To address this concrete challenge, we have developed a new design for quorum-sensing synthetic toggles, based on monotone dynamical systems theory. Our design is endowed with strong theoretical guarantees that completely exclude unpredictable chaotic behaviors in the limit of convergence, as well as undesired stable oscillations, and leads to robust consensus states.
