Neutralizing monoclonal antibodies (mAb) are a major therapeutic strategy for the treatment of severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) infection. The continuous emergence of new SARS-CoV-2 variants worldwide has increased the urgency for the development of new mAbs. In this study, we immunized mice with the receptor-binding domain (RBD) of the SARS-CoV-2 prototypic strain (WIV04) and screened 35 RBD-specific mAbs using hybridoma technology. Results of the plaque reduction neutralization test showed that 25 of the mAbs neutralized authentic WIV04 strain infection. The 25 mAbs were divided into three categories based on the competitive enzyme-linked immunosorbent assay results. Antarctica and the Arctic are the coldest places, containing a high diversity of microorganisms, including viruses, which are important components of polar ecosystems. However, owing to the difficulties in obtaining access to animal and environmental samples, the current knowledge of viromes in polar regions is still limited. To better understand polar viromes, this study performed a retrospective analysis using metagenomic sequencing data of animal feces from Antarctica and frozen soil from the Arctic collected during 2012-2014. The results reveal diverse communities of DNA and RNA viruses from at least 23 families from Antarctic animal feces and 16 families from Arctic soils. Although the viral communities from Antarctica and the Arctic show a large diversity, they have genetic similarities with known viruses from different ecosystems and organisms with similar viral proteins. Phylogenetic analysis of Microviridae, Parvoviridae, and Larvidaviridae was further performed, and complete genomic sequences of two novel circular replication-associated protein (rep)-encoding single-stranded (CRESS) DNA viruses closely related to Circoviridae were identified. These results reveal the high diversity, complexity, and novelty of viral communities from polar regions, and suggested the genetic similarity and functional correlations of viromes between the Antarctica and Arctic. Variations in viral families in Arctic soils, Arctic freshwater, and Antarctic soils are discussed. These findings improve our understanding of polar viromes and suggest the importance of performing follow-up in-depth investigations of animal and environmental samples from Antarctica and the Arctic, which would reveal the substantial role of these viruses in the global viral community.

Apis mellifera filamentous virus (AmFV) is a large DNA virus that is endemic in honeybee colonies. The genome sequence of the AmFV Swiss isolate (AmFV CH-C05) has been reported, but so far very few molecular studies have been conducted on this virus. In this study, we isolated and purified AmFV (AmFV CN) from Chinese honeybee (Apis mellifera) colonies and elucidated its genomics and proteomics. Electron microscopy showed ovoid purified virions with dimensions of 300-500 ​× ​210-285 ​nm, wrapping a 3165 ​× ​40 ​nm filamentous nucleocapsid in three figure-eight loops. Unlike AmFV CH-C05, which was reported to have a circular genome, our data suggest that AmFV CN has a linear genome of approximately 493 ​kb. A total of 197 ORFs were identified, among which 36 putative genes including 18 baculoviral homologs were annotated. The overall nucleotide similarity between the CN and CH-C05 isolates was 96.9%. Several ORFs were newly annotated in AmFV CN, including homologs of per os infectivity factor 4 (PIF4) and a putative integrase. Phylogenomic analysis placed AmFVs on a separate branch within the newly proposed virus class Naldaviricetes. Proteomic analysis revealed 47 AmFV virion-associated proteins, of which 14 had over 50% sequence coverage, suggesting that they are likely to be main structural proteins. In addition, all six of the annotated PIFs (PIF-0-5) were identified by proteomics, suggesting that they may function as entry factors in AmFV infection. This study provides fundamental information regarding the molecular biology of AmFV.

In this study, we brought together X-ray induced photodynamic therapy (X-PDT) and chemo-drug (5-FU) for the treatment on colorectal cancer cells. This was achieved by developing a lipid-polymer hybrid nanoparticle delivery system (FA-LPNPs-VP-5-FU). It was prepared by incorporating a photosensitizer (verteporfin), chemotherapy drug (5-FU) and a targeting moiety (folic acid) into one platform. The average size of these nanoparticles was around 100 nm with low polydispersity. When exposed to clinical doses of 4 Gy X-ray radiation, FA-LPNPs-VP-5-FU generated sufficient amounts of reactive oxygen species, triggering the apoptosis and necrosis pathway of cancer cells. Our combined X-PDT and chemo-drug strategy was effective in inhibiting cancer cells' growth and proliferation. Cell cycle analyses revealed that our treatment induced G2/M and S phase arrest in HCT116 cells. Our results indicate that this combined treatment provides better antitumour effect in colorectal cancer cells than each of these modalities alone. This may offer a novel approach for effective colorectal cancer treatment with reduced off-target effect and drug toxicity.

The yield and nitrogen use efficiency (NUE) of hybrid rice combinations are closely related to restorer line. Therefore, it is essential to evaluate the agronomic characteristics of restorer lines with high yield and high NUE (HYHN). However, it is unclear which restorer lines are HYHN, and neither have the common agronomic traits of the HYHN restorer lines been identified. Aiming to address this issue, we conducted two filed experiments using three nitrogen applications, which screened five HYHN restorer lines from 15 indica restorer lines. Yield, NUE and nutrient transportation of restorer lines with different yields and NUE types were examined. Yield and total nitrogen absorption in aboveground biomass (TNA) increased, whereas NUE for grain production decreased with increasing nitrogen application levels. The HYHN restorer lines had large spikelets and high weight per panicle that were significantly positively correlated with yield and NUE. Therefore, large sink potential may be beneficial for both yield and NUE. We further studied the differences in nutrient transportation to panicles between the HYHN and low yield and low NUE (LYLN) restorer lines and found that the former had a higher nitrogen absorption level and dry matter weight ratios of panicle in maturity. Moreover, the HYHN lines also had a higher root and neck-panicle node bleeding intensity per stem after heading and more developed vascular bundles of neck-panicle nodes and leaves than the LYLN lines, which could contribute to the transportation of nutrients from root to ground and from stem and leaf to spike. Therefore, the advantages of large sink potential of the HYHN restorer lines include large nutrient accumulation in and distribution to the panicles and smooth flow of nutrients along the transportation channels.

Although the viral pathogenesis remains elusive, deficiency of effective antiviral interferon (IFN) responses upon SARS-CoV-2 infection has been recognized as a hallmark of COVID-19 contributing to the disease pathology and progress. Recently, multiple proteins encoded by SARS-CoV-2 have been shown to act as potential IFN antagonists with diverse possible mechanisms. Here, we summarize and discuss the strategies of SARS-CoV-2 for evasion of innate immunity (particularly the antiviral IFN responses), understanding of which will facilitate not only the elucidation of SARS-CoV-2 infection and pathogenesis but also the development of antiviral intervention therapies.

The recent outbreak of novel coronavirus pneumonia (COVID-19) caused by a new coronavirus has posed a great threat to public health. Identifying safe and effective antivirals is of urgent demand to cure the huge number of patients. Virus-encoded proteases are considered potential drug targets. The human immunodeficiency virus protease inhibitors (lopinavir/ritonavir) has been recommended in the global Solidarity Trial in March launched by World Health Organization. However, there is currently no experimental evidence to support or against its clinical use. We evaluated the antiviral efficacy of lopinavir/ritonavir along with other two viral protease inhibitors in vitro, and discussed the possible inhibitory mechanism in silico. The in vitro to in vivo extrapolation was carried out to assess whether lopinavir/ritonavir could be effective in clinical. Among the four tested compounds, lopinavir showed the best inhibitory effect against the novel coronavirus infection. However, further in vitro to in vivo extrapolation of pharmacokinetics suggested that lopinavir/ritonavir could not reach effective concentration under standard dosing regimen [marketed as Kaletra®, contained lopinavir/ritonavir (200 mg/50 mg) tablets, recommended dosage is 400 mg/10 mg (2 tablets) twice daily]. This research concluded that lopinavir/ritonavir should be stopped for clinical use due to the huge gap between in vitro IC50 and free plasma concentration. Nevertheless, the structure–activity relationship analysis of the four inhibitors provided further information for de novel design of future viral protease inhibitors of SARS-CoV-2.

To identify potential pathogens responsible for a disease outbreak of cultured peafowls in China in 2013, metagenomic sequencing was conducted. The genomes of two closely related parvoviruses, namely peafowl parvovirus 1 (PePV1) and PePV2, were identified with size of 4428 bp and 4348 bp, respectively. Phylogenetic analysis revealed that both viruses are novel parvoviruses, belonging to the proposed genus Chapparvovirus of Parvoviridae. The transcriptional profile of PePV1 was analyzed by transfecting a nearly complete PePV1 genome into HEK-293T cells. Results revealed that PePV1 employs one promoter and two polyadenylation sites to start and terminate its transcriptions, with one donor site and two acceptor sites for pre-mRNA splicing. PePV1 DNA and structural protein were detected in several tissues of a dead peafowl, which appeared to have suffered enteritis, pneumonia and viremia. These results provide novel information of chapparvoviruses, and call for attention to the potential pathogens.

ODV-E66 is a major envelope proteins of baculovirus occlusion derived virus (ODV) with chondroitinase activity. Here, we studied the roles of ODV-E66 during Helicoverpa armigera nucleopolyhedrovirus (HearNPV) primary infection. ODV-E66 is a late viral protein dispensable for BV production and ODV morphogenesis. Deletion of odv-e66 had a profound effect on HearNPV oral infectivity in 4th instar larvae with a 50% lethal concentration (LC50) value of 26 fold higher than that of the repaired virus, compared to in 3rd instar larvae. Calcofluor white, an agent which destroys the peritrophic membrane (PM), could rescue the oral infectivity of odv-e66 deleted HearNPV, implying the PM may be the target of ODV-E66. In vitro assays showed HearNPV ODV-E66 has chondroitinase activity. Electron microscopy demonstrated that odv-e66 deletion alleviated the damage to the PM caused by HearNPV infection. These data suggest an important role of ODV-E66 in the penetration of the PM during oral infection.

Also after many years of research, stereo matching remains to be a challenging task in photogrammetry and computer vision. Recent work has achieved great progress by formulating dense stereo matching as a pixel-wise learning task to be resolved with a deep convolutional neural network (CNN). However, most estimation methods, including traditional and deep learning approaches, still have difficulty to handle real-world challenging scenarios, especially those including large depth discontinuity and low texture areas. To tackle these problems, we investigate a recently proposed end-to-end disparity learning network, DispNet (Mayer et al., 2015), and improve it to yield better results in these problematic areas. The improvements consist of three major contributions. First, we use dilated convolutions to develop a context pyramidal feature extraction module. A dilated convolution expands the receptive field of view when extracting features, and aggregates more contextual information, which allows our network to be more robust in weakly textured areas. Second, we construct the matching cost volume with patch-based correlation to handle larger disparities. We also modify the basic encoder-decoder module to regress detailed disparity images with full resolution. Third, instead of using post-processing steps to impose smoothness in the presence of depth discontinuities, we incorporate disparity gradient information as a gradient regularizer into the loss function to preserve local structure details in large depth discontinuity areas. We evaluate our model in terms of end-point-error on several challenging stereo datasets including Scene Flow, Sintel and KITTI. Experimental results demonstrate that our model decreases the estimation error compared with DispNet on most datasets (e.g. we obtain an improvement of 46% on Sintel) and estimates better structure-preserving disparity maps. Moreover, our proposal also achieves competitive performance compared to other methods.

Rhodamine is one class of most popular dyes used in fluorescence imaging due to the outstanding photoproperties including high brightness and photostability. In recent years, replacement the xanthene oxygen with other elements, especially silicon, has attracted great attentions in the development of new rhodamine derivatives. This review summarized the structures and photophysical properties of heteroatom-substituted rhodamines. We hope this review can help to understand the structure-property relationships of rhodamine dyes and then elucidate the way to create derivatives with improved photoproperties.

Recent advances in CRISPR/Cas biosensing have led to impressive performance in sensitivity, specificity, and speed for nucleic acid detection. However, the remarkable advantages (such as universality, ultralow, attomolar detection limits) of CRISPR/Cas biosensing systems are limited in testing non-nucleic acid targets. Herein, by synthesizing a functional hybrid conjugate of antibody and single strand DNA oligonucleotide, we had successfully demonstrated the capability to integrate CRISPR/Cas12a-based signal amplification into different types of immunoassay schemes without the need for any additional recognition molecule or molecular synthesis during the detection process, thus providing a simple but generally applicable approach to improve the conventional immunoassays with attomolar sensitivity for small protein detections, referred as the CRISPR-based Universal Immunoassay Signal Enhancer (CRUISE). CRUISE is capable of being integrated into various immunoassays either through the primary antibody or the secondary antibody, with sensitivity down to 1 fg mL

Hsp90, a highly conserved cellular molecular chaperone, is involved in the life cycle of many viruses. A recent proteomics study revealed that Hsp90 was incorporated into the budded virions (BVs) of baculovirus, we therefore explored the role of Hsp90 during Autographa californica multiple nucleopolyhedrovirus (AcMNPV) infection process. The results showed that Hsp90 was essential for AcMNPV BV propagation in cultured cells. Electron microscopy detected that nucleocapsids failed to egress from the nucleus to the cytoplasm for further BV budding. Inactivation of Hsp90 abolished virus-triggered nuclear actin polymerization, a process providing essential driving forces for nucleocapsid egress. Further analyses suggested that this was due to the selectively regulation of the proper protein levels and nuclear accumulation of P40 subunit of host actin related protein 2/3 complex (Arp2/3). Thus, Hsp90 participates in baculovirus BV propagation by facilitating nuclear actin polymerization required for progeny BV production.

A molecularly imprinted polymer (MIP) based biosensing device on stainless steel (SS) for detection of locally variable concentration of cytokine interleukin-1β (IL-1β) was successfully developed using a sandwich assay scheme. The SS surface was firstly modified with a layer of polydopamine (PDA) followed by the attachment of a layer of poly(ethyleneimine) (PEI) by electrostatic adsorption. Subsequently, the template protein IL-1β was adsorbed on the PEI terminated SS surface due to electrostatic adsorption. A PDA imprinting film was then in-situ synthesized on the surface of the modified SS substrate with incorporated template cytokine. Finally, the template was washed off the SS substrate leaving behind cavities with specific shape and capable of capturing cytokines thus forming a MIP biosensing interface. After exposure to the analyte IL-1β, the MIP biosensing device was incubated with IL-1β detection antibody-modified fluorescent polystyrene beads allowing to determine the amount of captured IL-1β based on fluorescence intensity. The device has been demonstrated to detect IL-1β with low detection limit of 10.2 pg mL−1, and a linear detection range of 25–400 pg mL−1. This MIP biosensing device can be regenerated more than three times with coefficient of variation 2.08%. The device was applied for the detection of IL-1β secreted by rat macrophages, where the good specificity and selectivity were achieved. MIP serves in this device as a superior substitute of antibody with exceptional stability and reusability. The MIP based biosensing technology presented in our work paves a new way for developing a universal and robust sensing platform for the detection of spatially localised small proteins with low physical concentration.

Heartland virus (HRTV) is a pathogenic phlebovirus recently identified in the United States and related to severe fever with thrombocytopenia syndrome virus (SFTSV) emerging in Asia. We previously reported that SFTSV disrupts host antiviral responses directed by interferons (IFNs) and their downstream regulators, signal transducer and activator of transcription (STAT) proteins. However, whether HRTV infection antagonizes the IFN-STAT signaling axis remains unclear. Here, we show that, similar to SFTSV, HRTV also inhibits IFN-α- and IFN-λ-mediated antiviral responses. As expected, the nonstructural protein (NSs) of HRTV (HNSs) robustly antagonized both type I and III IFN signaling. Protein interaction analyses revealed that a common component downstream of type I and III IFN signaling, STAT2, is the target of HNSs. Of note, the DNA-binding and linker domains of STAT2 were required for an efficient HNSs-STAT2 interaction. Unlike the NSs of SFTSV (SNSs), which blocks both STAT2 and STAT1 nuclear accumulation, HNSs specifically blocked IFN-triggered nuclear translocation only of STAT2. However, upon HRTV infection, IFN-induced nuclear translocation of both STAT2 and STAT1 was suppressed, suggesting that STAT1 is an additional HRTV target for IFN antagonism. Consistently, despite HNSs inhibiting phosphorylation only of STAT2 and not STAT1, HRTV infection diminished both STAT2 and STAT1 phosphorylation. These results suggest that HRTV antagonizes IFN antiviral signaling by dampening both STAT2 and STAT1 activities. We propose that HNSs-specific targeting of STAT2 likely plays an important role but is not all of the "tactics" of HRTV in its immune evasion.

Background Death-associated protein kinase 1 (DAPK1) is a widely distributed serine/threonine kinase that is critical for cell death in multiple neurological disorders, including Alzheimer’s disease and stroke. However, little is known about the role of DAPK1 in the pathogenesis of Parkinson’s disease (PD), the second most common neurodegenerative disorder. Methods We used Western blot and immunohistochemistry to evaluate the alteration of DAPK1. Quantitative polymerase chain reaction and fluorescence in situ hybridization were used to analyze the expression of microRNAs in PD mice and patients with PD. Rotarod, open field, and pole tests were used to evaluate the locomotor ability. Immunofluorescence, Western blot, and filter traps were used to evaluate synucleinopathy in PD mice. Results We found that DAPK1 is posttranscriptionally upregulated by a reduction in microRNA-26a (miR-26a) caused by a loss of the transcription factor CCAAT enhancer-binding protein alpha. The overexpression of DAPK1 in PD mice is positively correlated with neuronal synucleinopathy. Suppressing miR-26a or upregulating DAPK1 results in synucleinopathy, dopaminergic neuron cell death, and motor disabilities in wild-type mice. In contrast, genetic deletion of DAPK1 in dopaminergic neurons by crossing DAT-Cre mice with DAPK1 floxed mice effectively rescues the abnormalities in mice with chronic MPTP treatment. We further showed that DAPK1 overexpression promotes PD-like phenotypes by direct phosphorylation of α-synuclein at the serine 129 site. Correspondingly, a cell-permeable competing peptide that blocks the phosphorylation of α-synuclein prevents motor disorders, synucleinopathy, and dopaminergic neuron loss in the MPTP mice. Conclusions miR-26a/DAPK1 signaling cascades are essential in the formation of the molecular and cellular pathologies in PD.

A new beet armyworm (Spodoptera exigua) multiple nucleopolyhedrovirus SeMNPV-QD was isolated from dead larvae in the field in Qingdao, Shandong, China. The virus has a polyhedron size of 1.39 ± 0.28 μm, and typical virions contain one to seven nucleocapsids per envelope. SeMNPV-QD only infects the larvae of S. exigua; it does not infect larvae of S. litura, Agrotis ipsilon, A. segetum, Bombyx mori, Hyphantria cunea, or Stilpnotia salicis, and thus, has higher host specificity. SeMNPV-QD has a circular double-stranded DNA genome of 128,525 bp with a GC content of 37.41% and 127 putative open reading frames (ORF), each of which encodes more than 50 amino acids. These were identified and annotated in the SeMNPV-QD genome, accounting for 87.53% of the whole genome. Phylogenetic analysis of 38 core genes of the baculovirus confirmed that SeMNPV-QD is a Group II Alphabaculovirus and is most closely related to SeMNPV American isolate (SeMNPV-US1), S. litura nucleopolyhedrovirus II (SpliNPV-II), S. frugiperda multiple nucleopolyhedrovirus (SfMNPV), A. segetum nucleopolyhedrovirus (AgseNPV), A. segetum nucleopolyhedrovirus B (AgseNPV-B) and A. ipsilon multiple nucleopolyhedrovirus (AgipNPV). The pairwise distance of the nucleotide sequences of lef-8, lef-9, polh and concatenated lef-8/lef-9/polh fragments between SeMNPV-QD and several sister viruses mentioned above were all above 0.05 substitutions/site. SeMNPV-QD has 123 ORFs similar to those of SeMNPV-US1, and the genomic similarity was 45.8%. Compared to SeMNPV-US1, SeMNPV-QD has four additional ORFs such as two baculovirus repeat ORF (bro) genes, bro-1, bro-2, orf39 and orf95, but lacks 17 ORFs that have no effect on viral transcription and replication. The above results indicate that SeMNPV-QD is a new species of S. exigua multiple nucleopolyhedrovirus.

This paper is concerned with local H ∞ synchronization control of uncertain complex networks, in which there are nonlinear coupling functions between network nodes, and the coupling terms as well as network nodes are subject to time-varying delays. In order to make a complex network achieve H ∞ synchronization, a non-fragile state feedback control scheme is used. By employing the Lyapunov functional method, a sufficient condition on the existence of H ∞ non-fragile controllers is derived. This condition can not only guarantee the asymptotic stability of each network node, but also ensure a prescribed robust H ∞ performance level for the synchronization error system under study. The effectiveness of the proposed method is finally verified through a numerical example.

The present study aimed to investigate whether the drug nicorandil can improve cardiac remodeling after myocardial infarction (MI) and the underlying mechanisms.Mouse MI was established by the ligation of the left anterior descending coronary artery and H9C2 cells were cultured to investigate the underlying molecular mechanisms. The degree of myocardial collagen (Col) deposition was evaluated by Masson's staining. The expressions of nucleolin, autophagy and myocardial remodeling-associated genes were measured by Western blotting, qPCR, and immunofluorescence. The apoptosis of myocardial tissue cells and H9C2 cells were detected by TUNEL staining and flow cytometry, respectively. Autophagosomes were observed by transmission electron microscopy.Treatment with nicorandil mitigated left ventricular enlargement, improved the capacity of myocardial diastolic-contractility, decreased cardiomyocyte apoptosis, and inhibited myocardial fibrosis development post-MI. Nicorandil up-regulated the expression of nucleolin, promoted autophagic flux, and decreased the expressions of TGF-β1 and phosphorylated Smad2/3, while enhanced the expression of BMP-7 and phosphorylated Smad1 in myocardium. Nicorandil decreased apoptosis and promoted autophagic flux in HTreatment with nicorandil alleviated myocardial remodeling post-MI through up-regulating the expression of nucleolin, and subsequently promoting autophagy, followed by regulating TGF-β/Smad signaling pathway.

Chalkiness, one of the key factors in determining the market price and quality of rice grains, is markedly influenced by the environment. This study aimed to investigate the effectiveness of shading on rice chalkiness by conducting a field experiment in Wenjiang, Sichuan, China, in 2013 and 2015. Rice cultivars IIyou 498 and Yixiangyou 2115 were selected and shaded during the grain filling period; this resulted in a 53% shading environment. The results showed that chalkiness, caryopsis and amyloplast development, amylose content, and amylopectin chain-length distribution of rice grains, were markedly affected by shading. Shading significantly increased chalky rice rate and chalkiness degree of rice grains at the bottom of the panicle, which contributed to the increase in chalkiness of the entire panicle. Shading had a greater influence on grains at the bottom spikelet positions than on those at the top and middle positions. More loosely packed amyloplasts with greater airspace and reduction in amylose content of grains at the bottom spikelet positions were possibly due to the significant delay in the development of caryopsis. Furthermore, except for the bottom spikelet positions of Yixiangyou 2115, a reduction in short-length chains coupled to an increase in long-length chains of amylopectin was noted under shading. Shading increased rice chalkiness primarily by postponing caryopsis development at the bottom spikelet positions and disturbing the starch characteristics of rice grains. Therefore, more attention needs to be focused on the grains positioned at the bottom of panicle.
