Abstract

Tuber borchii (the Bianchetto truffle) is a heterothallic Ascomycete living in symbiotic association with trees and shrubs. Maternal and paternal genotype dynamics have already been studied for the black truffles Tuber melanosporum and Tuber aestivum but not yet for T. borchii. In this study, we analysed maternal and paternal genotypes in the first truffle orchard realized with plants inoculated with five different T. borchii mycelia. Our aims were to test the persistence of the inoculated mycelia, if maternal and/or paternal genotypes correspond to inoculated mycelia and to assess the hermaphroditism of T. borchii. The mating type of each isolate as well as those of mycorrhizas, ascomata and extraradical soil mycelia was determined. Moreover, simple sequence repeat (SSR) profiles of maternal and paternal genotypes were assessed in 18 fruiting bodies to investigate the sexual behaviour of this truffle. The maternal genotypes of the fruiting bodies corresponded to those of the inoculated mycelia with only two exceptions. This confirmed that the inoculated mycelia persisted 9 years after plantation. As regards paternal partner, only two had the same genotype as those of the inoculated mycelia, suggesting hermaphroditism. Most of the new paternal genotypes originated from a recombination of those of inoculated mycelia.

Abstract

Tuberaceae is one of the most diverse lineages of symbiotic truffle-forming fungi. To understand the molecular underpinning of the ectomycorrhizal truffle lifestyle, we compared the genomes of Piedmont white truffle (Tuber magnatum), Périgord black truffle (Tuber melanosporum), Burgundy truffle (Tuber aestivum), pig truffle (Choiromyces venosus) and desert truffle (Terfezia boudieri) to saprotrophic Pezizomycetes. Reconstructed gene duplication/loss histories along a time-calibrated phylogeny of Ascomycetes revealed that Tuberaceae-specific traits may be related to a higher gene diversification rate. Genomic features in Tuber species appear to be very similar, with high transposon content, few genes coding lignocellulose-degrading enzymes, a substantial set of lineage-specific fruiting-body-upregulated genes and high expression of genes involved in volatile organic compound metabolism. Developmental and metabolic pathways expressed in ectomycorrhizae and fruiting bodies of T. magnatum and T. melanosporum are unexpectedly very similar, owing to the fact that they diverged ~100 Ma. Volatile organic compounds from pungent truffle odours are not the products of Tuber-specific gene innovations, but rely on the differential expression of an existing gene repertoire. These genomic resources will help to address fundamental questions in the evolution of the truffle lifestyle and the ecology of fungi that have been praised as food delicacies for centuries.

Abstract

Letter; International audience; The Périgord black truffle ($Tuber\ melanosporum$ Vittad.) and the Piedmont white truffle dominate today's truffle market. The hypogeous fruiting body of $T.\ melanosporum$ is a gastronomic delicacy produced by an ectomycorrhizal symbiont endemic to calcareous soils in southern Europe. The worldwide demand for this truffle has fuelled intense efforts at cultivation. Identification of processes that condition and trigger fruit body and symbiosis formation, ultimately leading to efficient crop production, will be facilitated by a thorough analysis of truffle genomic traits. In the ectomycorrhizal $Laccaria\ bicolor$, the expansion of gene families may have acted as a 'symbiosis toolbox'. This feature may however reflect evolution of this particular taxon and not a general trait shared by all ectomycorrhizal species. To get a better understanding of the biology and evolution of the ectomycorrhizal symbiosis, we report here the sequence of the haploid genome of $T.\ melanosporum$, which at $\sim$125 megabases is the largest and most complex fungal genome sequenced so far. This expansion results from a proliferation of transposable elements accounting for $\sim$58% of the genome. In contrast, this genome only contains $\sim$7,500 protein-coding genes with very rare multigene families. It lacks large sets of carbohydrate cleaving enzymes, but a few of them involved in degradation of plant cell walls are induced in symbiotic tissues. The latter feature and the upregulation of genes encoding for lipases and multicopper oxidases suggest that $T.\ melanosporum$ degrades its host cell walls during colonization. Symbiosis induces an increased expression of carbohydrate and amino acid transporters in both $L.\ bicolor$ and $T.\ melanosporum$, but the comparison of genomic traits in the two ectomycorrhizal fungi showed that genetic predispositions for symbiosis $-$'the symbiosis toolbox'$-$ evolved along different ways in ascomycetes and basidiomycetes

Abstract

Tuber magnatum, an ascomycetous fungus and obligate ectomycorrhizal symbiont, forms hypogeous fruit bodies, commonly called Italian white truffles. The diversity of bacterial communities associated with T. magnatum truffles was investigated using culture-independent and -dependent 16S rRNA gene-based approaches. Eighteen truffles were classified in three groups, representing different degrees of ascocarp maturation, based on the percentage of asci containing mature spores. The culturable bacterial fraction was (4.17 +/- 1.61) x 10(7), (2.60 +/- 1.22) x 10(7) and (1.86 +/- 1.32) x 10(6) cfu g(-1) for immature, intermediate and mature ascocarps respectively. The total of bacteria count was two orders of magnitude higher than the cfu g(-1) count. Sequencing results from the clone library showed a significant presence of alpha-Proteobacteria (634 of the 771 total clones screened, c. 82%) affiliated with Sinorhizobium, Rhizobium and Bradyrhizobium spp. The bacterial culturable fraction was generally represented by gamma-Proteobacteria (210 of the 384 total strains isolated, c. 55%), which were mostly fluorescent pseudomonads. Fluorescent in situ hybridization confirmed that alpha-Proteobacteria (85.8%) were the predominant components of truffle bacterial communities with beta-Proteobacteria (1.5%), gamma-Proteobacteria (1.9%), Bacteroidetes (2.1%), Firmicutes (2.4%) and Actinobacteria (3%) only poorly represented. Molecular approaches made it possible to identify alpha-Proteobacteria as major constituents of a bacterial component associated with T. magnatum ascoma, independently from the degree of maturation.

Abstract

Filamentous fungi genome sequencing began in the early 2000s and there are currently 1204 fungal genomes deposited in the NCBI database. The mycorrhizal species genome was sequenced during the Mycorrhizal Genome Initiative project. We initially identified the general features of basidiomycete ectomycorrhizal genome species. To gain information on Ascomycete ectomycorrhizal genome species, the sequencing of Pezizomycetes genomes, such as truffles, is ongoing. To date, sequencing of the Tuber aestivum and T. magnatum haploid genomes is complete. Genome sequencing of T. brumale, T. borchii, T. canaliculatum, T. dryophilum, T. excavatum, T. gibbosum, T. indicum, T. lyonii, T. macrosporum, T. maculatum, T. oregonense, and T. rufum will be performed in 2016–2017. A population genomic project was completed by resequencing T. melanosporum geographic isolates, which identified single nucleotide polymorphism resources and traced specific genome evolution. Comparative and population genomic studies provided a better understanding of the main features of truffles, such as their particular organoleptic qualities, evolution, and adaptation to environmental stresses.

Abstract

In China, Tuber indicum occurs naturally in subtropical evergreen oak forests and in deciduous broad-leaved forests. Most of these forests, however, have been replaced by Pine plantations, which currently represent the major habitats where T. indicum is found. Pinus yunnanensis, Pinus armandii and Keteleeria evelyniana are currently the most common hosts of T. indicum. Soils where T. indicum ascoma are harvested are mainly developed on igneous crystal rocks or on metamorphic rocks characterized by a deep paleo-alteration profile inherited from past tropical quaternary climates. Soils at elevations of less than 2000 m above mean sea level (amsl) are Ferrisols, which become Ferralic Cambisols at elevations of between 2000 and 3000 m amsl and Cambisols at more than 3000 m amsl. Despite their ferralic characteristics and high acidity of many parent rocks, these soils generally display high base saturation caused by the continuous exposure to airborne calcaric dust, with the exception of the Gongshan region. The pH level of the upper horizon (0–10 cm) is on average 6.68, varying from 4.78 to 7.6. The texture of these soils is relatively homogeneous: mainly loam, silty loam and clay loam.

Abstract

The European species Tuber melanosporum and the Asian species T. indicum are phylogenetically and morphologically very close. T. indicum is formed by a complex of cryptic species or ecotypes spread from India to Japan, while T. melanosporum is a well-defined species localised in South of Europe. T. melanosporum has been harvested and consumed in Europe for several centuries and is cultivated in orchards since the XIXe century. On the contrary, T. indicum, naturally occurring in primary or secondary Asian forests, is rarely consumed by local populations. Since the 1990s, T. indicum has been traded from China in the European market to compensate the decline of T. melanosporum production. After a peak of production of about 1000 t in 2000, production and exportation of T. indicum have considerably decreased in the last years. This decline could be explained by the destruction of its natural habitat due to the systematic digging of forest soils. T. indicum ectomycorrhizas were detected in Italy in 2008 and in 2011 in the USA. Moreover, T. indicum is able to fruit in the USA. For the moment we do not know if both species are able to inbreed nor if T. indicum can successfully compete with T. melanosporum and replace it in European truffle grounds.

Abstract

In this chapter, the past migrations of the genus Tuber are first analysed. Then the current natural distribution of the main commercialised species related to current climatic characteristics is described. Very little data exists concerning the relationship between ascoma production and climatic conditions in natural forests or plantations. An analysis of two French Tuber melanosporum wholesale markets from 1988–1989 to 2012–2013 revealed that the main factor explaining the annual variations was the cumulative late spring and summer water balance. The second factor explaining sales variations in one of the wholesale market was the number of freezing days with minimum temperatures equal to or less than −5 °C. Simulation of the sales from 1965 to 1966 showed that potential truffle sales would have been stable in France these past 48 years despite a degradation of the summer water balance, compensated in part by reducing the number of freezing days. For the twenty-first century, almost all scenarios in Europe predict a trend towards warming, ranging from 2° to 4 °C, and decreased rainfall in the Mediterranean region. In plantations, it would be necessary to implement all techniques that allow for improved summer water balance (irrigation, mulching, soil tilling, host pruning). A challenge for the next decades to come will be to provide truffle growers with best practice management guidelines based on established water balance models of truffle orchards. Another possible way to counteract global warming could be to move the truffle plantations further north or to higher altitudes.
