International audience; Designing and processing complex matter and materials are key objectives of bioresource and bioproduct research. Modeling approaches targeting such systems have to account for their two main sources of complexity: their intrinsic multi-scale nature; and the variability and heterogeneity inherent to all living systems. Here we provide insight into methods developed at the Food & Bioproduct Engineering division (CEPIA) of the French National Institute of Agricultural Research (INRA). This brief survey focuses on innovative research lines that tackle complexity by mobilizing different approaches with complementary objectives. On one hand cognitive approaches aim to uncover the basic mechanisms and laws underlying the emerging collective properties and macroscopic behavior of soft- matter and granular systems, using numerical and experimental methods borrowed from physics and mechanics. The corresponding case studies are dedicated to the structuring and phase behavior of biopolymers, powders and granular materials, and to the evolution of these structures caused by external constraints. On the other hand machine learning approaches can deal with process optimizations and outcome predictions by extracting useful information and correlations from huge datasets built from experiments at different length scales and in heterogeneous conditions. These predictive methods are illustrated in the context of cheese ripening, grape maturity prediction and bacterial production.

Microphytobenthic biofilms that develop at the intertidal mudflat surface are responsible of a substantialprimary production. These biofilms are composed of diatoms and heterotrophic bacteria, both excretingextracellular polymeric substances (EPS) that have various functions into the biofilm. The present thesis is basedon different observation scales that have highlighted the complex interactions between diatoms and bacteria fordifferent moment of the biofilm development (in situ at 2 seasons, in laboratory mesocosm and at the scale of thebiofilm at confocal microscopy). Furthermore, a new extraction method that avoids contamination with internalsubstances was used and provides new insights about the role of EPS. Colloidal EPS are excreted during thediatom migrations, notably in case of environmental stress (nutrient depletion, high salinity). They arepreferentially consumed by bacteria, after hydrolysis or enzymatic cleavage. Bound EPS are associated to abacterial inhibition, especially sugars. These EPS are mainly excreted during biofilm formation and also in caseof osmotic stress, if diatoms cannot migrate toward favorable slices. Some substances are associated to bacterialdevelopment, such as N-acetylglucosamine, low molecular weight proteins that probably consist of bacterialenzymes and also glucose that seems to be associated to colloidal EPS secreted by diatoms as well as bacterialEPS, when analyzing the biofilm with confocal microscopy by using lectins as EPS biomarkers.; Les vasières intertidales sont le siège d’une forte production primaire sous la forme d’un biofilmmicrophytobenthique qui se développe en surface à marée basse. Ce biofilm se compose principalement de diatomées et de bactéries hétérotrophes. Ces deux composantes sécrètent des substances polymériques extracellulaires (EPS) qui jouent différents rôles dans le biofilm. Le travail présenté s’est basé sur différentes échelles d’observation (in situ à 2 saisons, mésocosme en laboratoire, et échelle fine du biofilm en microscopie confocale) et a permis de mettre en évidence les interactions des diatomées et des bactéries à différents moments de la marée et du nycthémère. L’utilisation d’une nouvelle méthode d’extraction des EPS a permis d’éclaircir leur rôle en évitant les contaminations par les substances internes provoquées par les méthodes classiques. Les EPS colloïdales particulièrement riches en glucose s’associent au déplacement des diatomées, notamment lors d’un stress (sursalure, carence en nutriments) et sont préférentiellement consommées par les bactéries, après leur dégradation par les enzymes ou leur hydrolyse dans l’eau interstitielle. Les EPS liées au frustule, et plus particulièrement les sucres, inhiberaient le développement bactérien à proximité de la cellule algale. Elles sont surtout sécrétées lors de la mise en place du biofilm et pour protéger la cellule quand les conditions sont osmotiquement défavorables et leur richesse en protéine leur confère un potentiel intéressant pour les bactéries qui peuvent les utiliser comme substrat azoté en cas de carence. D’autres substances ont été plutôt sécrétées parles bactéries telles que les N-acétylglucosamines et les protéines colloïdales de bas poids moléculaire,certainement des enzymes bactériennes, ainsi que le glucose qui semble être associé au EPS colloïdaux des diatomées mais aussi aux EPS bactériens selon l’analyse en microscopie confocale en utilisant des lectines comme marqueurs d’EPS.

It becomes increasingly recognized that the coastal zone contributes significantly to the global carbon cycle. The interest for this system is relatively recent, although its role is potentially important at the global scale. The present work aimed to study the role of benthic microbial communities (microphytobenthos and heterotrophic bacteria) on the functioning of intertidal soft sediments. Benthic metabolism was measured during low tide at two contrasted sampling sites (a small intertidal estuary characterized by a strong environmental gradient and an exposed sandy beach). The gross primary production (GPP) and benthic community respiration (BCR) were estimated via in situ CO2 fluxes measurements at the air-sediment interface within a benthic chamber. Bacterial carbon production (BP) was measured through incorporation of radiolabeled nucleotide ([methyl-3H]thymidine) into bacterial cells. The benthic food web was studied by a dual stable isotopes analysis. Microbes contribute significantly to the production and respiration in intertidal sediments. In the Roscoff Aber Bay, regarding all the benthic compartments, the production of microalgae and bacterial communities represents respectively up to 88 and 81 % of the total annual primary and secondary productions. Micro-organisms thus play a key role in the benthic food webs. This role varies along the productivity gradient. The influence of the bacterial compartment decrease with increasing sediment organic matter content. It is thus supposed that the influence of the bacterial compartment in the benthic food web is primarily driven by the nutriment availability., Selon certaines estimations, le milieu côtier contribuerait de manière importante au cycle global du carbone. Cependant, malgré son rôle potentiellement important, l'intérêt pour ce milieu est relativement récent. Le but de ce travail est d'étudier le rôle des communautés microbiennes (microphytobenthos et bactéries hétérotrophes) dans le fonctionnement des sédiments meubles intertidaux. Le métabolisme benthique a donc été mesuré à marée basse sur deux sites contrastés (une petite baie intertidale soumise à un gradient environnemental et une plage exposée aux vagues). La production primaire brute (PPB) et la respiration de la communauté benthique (RCB) ont été mesurées in situ à l'interface air-sédiment à l'aide d'une chambre benthique (mesure de la concentration en CO2). La production bactérienne a été mesurée par traçage d'un marqueur radioactif ([methyl-3H]thymidine). Le réseau trophiuqe benthique a été étudié par traçage isotopique du carbone et de l'azote (δ13C et δ15N). Les micro-organismes contribuent majoritairement à la production et à la respiration des sédiments intertidaux. Dans l'Aber de Roscoff, la production des microalgues et des bactéries représente respectivement jusqu'à 88 et 81 % de la production primaire et de la production secondaire totale annuelle. Les micro-organismes jouent donc un rôle prépondérant dans les réseaux trophiques benthiques. Ce rôle varie en fonction du gradient sédimentaire. L'influence du compartiment bactérien sur la production globale du système diminue avec l'envasement. Il est supposé que le rôle des bactéries dans les réseaux trophiques benthiques est influencé par la disponibilité des nutriments.
