The major histocompatibility complex (MHC) class I restricted pathway of antigen processing allows the presentation of intracellular antigens to cytotoxic T lymphocytes. The proteasome is the main protease in the cytoplasm and the nucleus, which is responsible for the generation of most peptide ligands of MHC-I molecules. Peptides produced by the proteasome can be further trimmed or destroyed by numerous cytosolic or endoplasmic reticulum (ER) lumenal proteases. Small molecule inhibitors are useful tools for probing the role of proteases in MHC class I antigen processing. Here, we describe different methods to test the impact of protease inhibitors in antigen presentation assays.

Immunoproteasomes (IPs) containing the interferon-inducible subunits β1i (LMP2), β2i (MECL-1), and β5i (LMP7) alter proteasomal cleavage preference, optimise the generation of peptide ligands of MHC class I molecules, alter cytokine profile, influence T-helper cell differentiation, and play a role in T-cell survival. Small molecule inhibitors are useful tools for probing the role of the immunoproteasome in immune functions. Here, we describe different methods to characterise immunoproteasome-selective inhibitors. Thereby, we provide the methodology to analyse the specificity and cell permeability of immunoproteasome inhibitors, as well as to functionally investigate immunoproteasome inhibitors in antigen presentation.

FAT10 plays a role in many cellular processes. Nevertheless, only one substrate could be identified so far to which FAT10 becomes covalently attached via a nonreducible isopeptide bond. The identification of additional substrates as well as interaction partners is therefore of great interest. Due to the absence of potent anti-FAT10 antibodies, the detection and identification of interaction partners was hindered so far. We have recently described the generation of a novel monoclonal FAT10 antibody that is suitable for immunoprecipitation of endogenous FAT10 and describe in this chapter the detection of endogenous as well as of His-3×FLAG-tagged FAT10 interacting proteins and conjugates by immunoprecipitation using either this novel anti-FAT10 antibody 4FI or an anti-FLAG affinity gel.

In the last years, intracellular protein degradation by the proteasome has become a focus area of scientific interest. Here, we describe a proteomics approach for the molecular mapping of the constituents of the proteolytically active core particle, the constitutive 20S proteasome from mouse intestine. In addition to the proteomics workflow widely used for protein isolation, gel electrophoretic separation, in-gel digestion, and UV-MALDI mass spectrometry, high-resolution Fourier transform ion cyclotron resonance mass spectrometry using infrared-MALDI ionisation (IR-MALDI FTICR-MS) has been employed as an efficient method for protein identification by peptide mass fingerprint. The 20S proteasome subunits alpha1-alpha7 and beta1-beta7 were completely and unambiguously identified. In addition to subunits beta1 and beta2, the corresponding inducible subunits being part of the immuno-proteasome were identified. The subunit beta5i was found to completely replace the corresponding constitutive subunit, suggesting a high proteolytic activity of the intestinal proteasome leading to increased production of antigenic peptides. The high mass accuracy in the low ppm range and resolution of FTICR-MS provide direct identifications of individual proteins as mixtures such as components resulting from incomplete electrophoretic separation. In addition, the comparison of UV- and IR-MALDI FTICR-MS may provide details of fragmentation and rearrangement reactions that may occur under UV-MALDI ionisation conditions.

The 26S proteasome is the executing protease of the ubiquitin-dependent degradation system. It consists of one or two 19S regulatory sub-complexes and one 20S proteolytic sub-complex (1). The 20S proteasome is a barrel-shaped cylinder which consists or four stacked rings (2). Each of the two outer rings consists of seven different alpha-subunits, whereas each of the two inner rings is formed by seven different beta-subunits (3). Only three of these beta-subunits bear a catalytically active N-terminal threonine (4,5). Under normal conditions, these are beta1 (delta), beta2 (Z), and beta5 (mb1). However, by induction of some cytokines, e.g., interferon-gamma, these subunits are exchanged against beta1i(LMP2), beta2i (Mecl1), and beta5i (LMP7) and the so-called immunoproteasome is formed (6,7). To investigate the role of LMP7 in MHC class I-restricted immunology, we decided to generate a transgenic mouse which constitutively expresses LMP7 in all tissues. To get the highest possible expression, we bread the mice to be homozygous for the transgene LMP7. These mice cannot be identified by conventional polymerase chain reaction (PCR). So far, Southern blotting was the only possible method to quantify the DNA content. Here, we describe the analysis of these mice by quantitative PCR using sequence specific fluorescence resonance energy transfer-primers to reliably detect a difference in DNA content as small as a factor of 2 or only one PCR cycle.

Due to the fact that mutations and up- or downregulation of genes can lead to the development of cancer, quantitative comparison of relative gene expression in healthy and cancerous tissue can gain valuable insights into tumorigenesis. While the semi-quantitative DNA microarrays are being used to identify differentially expressed genes on a genomic scale, real-time RT-PCR provides a powerful tool for quantitative measurement of gene expression. Presently, it is the most sensitive method available. Here we describe in detail a SYBR GreenI-based assay using the LightCycler instrument to measure the levels of mRNA for the ubiquitin-like protein FAT10 relative to 18S rRNA in human hepatocellular carcinoma tissue. This method can be easily adapted to any tissue (human or mouse, rat, etc.) and any gene.

Poly(D,L-lactide-co-glycolide) (PLGA) polymers have been used for the production of biodegradable medical sutures and for controlled drug release for decades. Useful characteristics such as in vivo biodegradability, an adjustable release profile, and the very high encapsulation capacity have stimulated immunologists to explore PLGA microspheres (MS) as antigen delivery systems for vaccination for more than 15 yr. In previous studies aiming at the development of "single-dose" vaccines, direct immunization with PLGA MS containing various antigens induced strong and sustained immune responses. We have observed that human immature monocyte-derived dendritic cells (MoDC) prepared for clinical application are able to internalize high numbers of MS without negative effects on their pivotal properties. Furthermore, PLGA-MS-incorporated antigens are effectively processed for presentation on major histocompatibility complex (MHC) class I and MHC class II molecules by dendritic cells (DCs) in vitro and induced strong cytotoxic T-lymphocyte (CTL) responses in vivo. Taken together, PLGA MS is a promising delivery vehicle for the improvement of current DC-based tumor vaccine protocols.

Ritonavir is a potent inhibitor of the protease encoded by the human immunodeficiency virus (HIV)-1 and is clinically applied to suppress HIV-1 replication in AIDS patients. When following up clinical hints pointing at a virus-independent effect of ritonavir on the cytotoxic immune response, we found that ritonavir is a modulator of proteasome activity. It competitively inhibits the chymotrypsin-like activity of the proteasome while the trypsin-like activity is markedly enhanced. Kinetic inhibitor studies revealed that the latter effect is due to binding of ritonavir to a non-catalytic modifier site. In this review we summarize the effects of ritonavir and other proteasome inhibitors on antigen presentation and the antiviral immune response. Moreover, we review experiments which show that selective proteasome inhibitors can serve as immune modulators, a function that could be exploited for the treatment of autoimmune diseases.
