Manifold alignment (MA) is a technique to map many high-dimensional datasets to one shared low-dimensional space. Here we develop a pipeline for using MA to reconstruct high-resolution medical images. We present two key contributions. First, we develop a novel MA scheme in which each high-dimensional dataset can be differently weighted preventing noisier or less informative data from corrupting the aligned embedding. We find that this generalisation improves performance in our experiments in both supervised and unsupervised MA problems. Second, we use the wave kernel signature as a graph descriptor for the unsupervised MA case finding that it significantly outperforms the current state-of-the-art methods and provides higher quality reconstructed magnetic resonance volumes than existing methods. We present a novel retrospective self-gating method based on manifold alignment (MA), which enables reconstruction of free breathing, high spatial, and temporal resolution abdominal magnetic resonance imaging sequences. Based on a radial golden-angle acquisition trajectory, our method enables a multidimensional self-gating signal to be extracted from the k -space data for more accurate motion representation. The k -space radial profiles are evenly divided into a number of overlapping groups based on their radial angles. MA is then used to simultaneously learn and align the low dimensional manifolds of all groups, and embed them into a common manifold. In the manifold, k -space profiles that represent similar respiratory positions are close to each other. Image reconstruction is performed by combining radial profiles with evenly distributed angles that are close in the manifold. Our method was evaluated on both 2-D and 3-D synthetic and in vivo data sets. On the synthetic data sets, our method achieved high correlation with the ground truth in terms of image intensity and virtual navigator values. Using the in vivo data, compared with a state-of-the-art approach based on the center of k -space gating, our method was able to make use of much richer profile data for self-gating, resulting in statistically significantly better quantitative measurements in terms of organ sharpness and image gradient entropy. The impact of respiratory motion correction on quantitative accuracy in PET imaging is evaluated using simulations for variable patient specific characteristics such as tumor uptake and respiratory pattern. Respiratory patterns from real patients were acquired, with long quiescent motion periods (type-1) as commonly observed in most patients and with long-term amplitude variability as is expected under conditions of difficult breathing (type-2). The respiratory patterns were combined with an MR-derived motion model to simulate real-time 4-D PET-MR datasets. Lung and liver tumors were simulated with diameters of 10 and 12 mm and tumor-to-background ratio ranging from 3:1 to 6:1. Projection data for 6- and 3-mm PET resolution were generated for the Philips Gemini scanner and reconstructed without and with motion correction using OSEM (2 iterations, 23 subsets). Motion correction was incorporated into the reconstruction process based on MR-derived motion fields. Tumor peak standardized uptake values (SUVpeak) were calculated from 30 noise realizations. Respiratory motion correction improves the quantitative performance with the greatest benefit observed for patients of breathing type-2. For breathing type-1 after applying motion correction, SUVpeak of 12-mm liver tumor with 6:1 contrast was increased by 46% for a current PET resolution (i.e., 6 mm) and by 47% for a higher PET resolution (i.e., 3 mm). Furthermore, the results of this study indicate that the benefit of higher scanner resolution is small unless motion correction is applied. In particular, for large liver tumor (12 mm) with low contrast (3:1) after motion correction, the SUVpeak was increased by 34% for 6-mm resolution and by 50% for a higher PET resolution (i.e., 3-mm resolution. This investigation indicates that there is a high impact of respiratory motion correction on tumor quantitative accuracy and that motion correction is important in order to benefit from the increased resolution of future PET scanners. We have carried out a PET performance evaluation a silicon photo-multiplier (SiPM) based PET scanner designed for fully simultaneous pre-clinical PET/MR studies. The PET scanner has an inner diameter of 20 cm with an LYSO crystal size of 1.3 by 1.3 by 10 mm. The axial PET field of view (FOV) is 30.2 mm. The PET detector modules, which incorporate SiPMs, have been designed to be MR-compatible allowing them to be located directly within a Philips Achieva 3T MR scanner. The spatial resolution of the system measured using a point source in a non-active background, is just under 2.3 mm full width at half maximum (FWHM) in the transaxial direction when single slice rebinning (SSRB) and 2D filtered back-projection (FBP) is used for reconstruction, and 1.3 mm FWHM when resolution modeling is employed. The system sensitivity is 0.6% for a point source at the center of the FOV. The true coincidence count rate shows no sign of saturating at 30 MBq, at which point the randoms fraction is 8.2%, and the scatter fraction for a rat sized object is approximately 23%. Artifact-free images of phantoms have been obtained using FBP and iterative reconstructions. The performance is currently limited because only one of three axial ring positions is populated with detectors, and due to limitations of the first-generation detector readout ASIC used in the system. The performance of the system as described is sufficient for simultaneous PET-MR imaging of rat-sized animals and large organs within the mouse. Positron Emission Tomography (PET) is an imaging method affected by artifacts caused by patient motion. PET-MR simultaneous acquisition may provide the means to correct for the effects of motion. This study investigates the creation of a deformable PVA cryogel phantom for motion correction purposes in PET-MR. This phantom has to contain the appropriate concentration of PVA and a sufficient amount of radioactive tracer along with gadolinium contrast agent. The effect of modifying the standard PVA cryogel process were assessed by measuring differences in the Young's modulus and also the diffusion of radiotracer inside the phantom. The alteration of the freeze-thaw cycle decreased the Young's modulus up to 50% by comparison with the standard MRI cryogel phantom. The diffusion speed on the other hand was found to be at 2 mm h^-1 inside a 10% p.w. cryogel. The results are demonstrated with a simultaneous PET-MR experiment. The new approach of cryogel preparation provides the opportunity to create a PET and MR visible phantom with structural complexity and customized shape, which is capable of reproducible deformations when reproducible pressure is applied. In hybrid PET/MR systems, attenuation maps can be derived from MR to correct for attenuation in PET. However, MR-based attenuation correction (AC) in abdominal applications remains challenging (i) because of poor signal from important tissue types in common MR sequences (e.g., cortical bone) and (ii) because of respiratory motion which results in misalignments between the derived attenuation maps and the PET emissions. Furthermore, respiratory motion also leads to motion-blurring artefacts in the final PET reconstructions. In this paper, we compute an MR-based 4D attenuation map including cortical bone by combining an Ultrashort Echo Time (UTE) acquisition with a subject-specific motion model derived from a second near real-time 3D MR image acquisition. This model allows us to create attenuation maps at any respiratory position which are used for AC in the reconstruction of different respiratory resolved PET images. The inverse of the model is used for motion compensation (MC) of these images. We demonstrate our approach on MR data from 5 healthy volunteers including 3 manually inserted artificial lesions. The impact of bone tissue and respiratory motion on AC is investigated in PET simulations (i) by misclassifying bone to soft tissue in the attenuation maps leading to errors of up to 26.0% in mean uptake for lesions close to bone, and (ii) by using a non-moving attenuation map leading to errors of up to 24.2%. The impact of respiratory motion on MC showed errors of up to 50.7% in areas of strong motion if MC was not performed. The results show that the effect of motion has to be considered both for attenuation correction and for motion-compensating PET emissions. We have designed and constructed an MR-compatible PET system for fully simultaneous PET/MR studies of small animals. The scanner uses long optical fibers to distance the magnetic field sensitive PET PMTs from the high magnetic field at the center of an MR scanner. It is a single slice system with an inner diameter of 7 cm. A full evaluation of the performance of the PET system and the results of an MR compatibility assessment in a Philips Achieva whole body 3 T MRI scanner are presented. The reconstructed resolution of the PET scanner is 1.5 mm at the center falling to 2.5 mm at the edge of the field of view; the system sensitivity is 0.95%; the count rate is linear up to an activity of 6 MBq (~4 kcps) and the scatter fraction is 42% which can be reduced to 26% using MR-compatible gamma shields. Simultaneous PET/MR images of phantoms and a mouse have been acquired. The system is highly MR compatible, as demonstrated here, showing no degradation in performance of either the MR or PET system in the presence of the other modality.
