The mitochondrial genome of the Endangered freshwater snail Koreoleptoxis nodifila (Caenogastropoda: Semisulcospiridae) from South Korea is determined and characterized in detail. It is 15,737 bp in length being composed of 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (rRNAs), and one control region. It has a base composition of 31.23% for A, 16.29% for G, 17.84% for C, and 34.64% for T. The phylogenetic trees reconstructed based on the maximum-likelihood (ML) method and Bayesian inference (BI) confirmed that K. nodifila belongs to the Semisulcospiridae clade in the monophyletic caeonogastropod superfamily Cerithioidea.

The complete mitochondrial genome of a two-spotted cricket Gryllus bimaculatus (Orthoptera: Gryllidae) from South Korea is determined and characterized in this study. The circular genome is 16,075 bp long, which consists of 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, 22 transfer RNA genes, and an A + T−rich region. It has a base composition of A (40.35%), G (9.09%), C (16.80%), and T (33.76%). The gene order is identical to the ancestral gene arrangement pattern generally shown in arthropods, with the exception of an inversion of trnN-trnS1-trnE into trnE-trnS1-trnN. The maximum likelihood (ML) tree supports that G. bimaculatus is a distinct member of the monophyletic family Gryllidae.

In this study, the complete mitochondrial genome of C. cyaneus was completely sequenced and characterized. It was 20,173 bp in length being composed of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes and two control regions. It has a base composition of A (32.2%), G (12.6%), C (30.5%) and T (24.7%). The phylogenetic tree reconstructed based on the maximum likelihood (ML) method confirms that C. cyaneus places within the clade of the family Accipitridae in the monophyletic avian order Accipitriformes.

The circular F-type mitochondrial genome (15,761 bp) was completely sequenced for a Korean freshwater mussel Nodularia douglasiae (synonym Unio douglasiae; Unionidae, Unionida, Bivalvia). It contains 13 PCGs, two rRNA genes, and 22 tRNA genes, as generally shown in metazoan mitochondrial genomes. Its gene order is identical to that of F-type mitochondrial genomes observed in other freshwater mussels. With nucleotide and amino acid sequences of the complete F-type mitochondrial genomes obtained from 38 unionid species reported so far, phylogenetic analyses were done and discussed. The present study may give valuable helps to explore genetic diversity and population structures of other freshwater mussels as well as N. douglasiae.

The Korean shiner (Coreoleuciscus splendidus, Gobioninae), a small freshwater fish native to Korea Peninsula, widely inhabits in most of the major drainages in South Korea. Here we describe the development of 14 novel and polymorphic microsatellites for this species and its effective utilization in estimation of genetic diversity using 72 individuals from three sampling sites in different drainages. Loci were isolated from a microsatellite enrichment procedure using probe-labeled magnetic beads. A total of 242 alleles were detected across all loci with an average of 17.3 alleles per locus ranging 4–32. The loci varied levels of polymorphism as evident from its expected heterozygosity ranging from 0.111 to 0.957. The average pairwise F ST between two populations examined shows significant differentiation (F ST=0.215, p < 0.05). A major concern regarding the collection and storage of biodiversity information is the inefficiency of conventional taxonomic approaches in dealing with a large number of species. This inefficiency has increased the demand for automated, rapid, and reliable molecular identification systems and large-scale biological databases. DNA-based taxonomic approaches are now arguably a necessity in biodiversity studies. In particular, DNA barcoding using short DNA sequences provides an effective molecular tool for species identification. We constructed a large-scale database system that holds a collection of 5531 barcode sequences from 2429 Korean species. A new species of the Cletopsyllidae belonging to the genus Isocletopsyllus Huys and Lee, 1999 is described from the materials collected from subtidal sandy bottoms at Jeju Island and Ulleung Island, Korea. So far, only two species of the genus Isocletopsyllus, viz. I. tertius (Por, 1964) from Israel and I. quartus (Soyer, 1966) from Banyuls-sur-Mer (France) are recorded, both from the Mediterranean Ocean. The complete mitochondrial genome (16,824 bp) of an Asiatic black bear Ursus thibetanus ussuricus (Mammalia, Carnivora, Ursidae) was newly sequenced and characterized in detail. It is the second mitochondrial genome from this subspecies which has been completely sequenced. The two U. t. ussuricus individuals were compared with each other and then with individuals from the other four U. thibetanus subspecies and the other nine ursid species, focusing especially on the control regions in the 14 mitochondrial genomes. Within these control regions, tandem repeats of basically 10 bp (5'-ACGCACGTGT-3' or its derivatives) were found in Domain II. Plausible secondary structures of the repeat region were compared between the North and South Korean individuals of U. t. ussuricus. According to the maximum likelihood and Bayesian inference trees inferred from the nucleotide sequences of 13 protein-coding and two rRNA genes, the ursine members within the monophyletic ursid clade can be divided into at least three groups: A, B, and C. According to this analysis, U. thibetanus subspecies were found with Ursus americanus and Ursus malayanus within Group A, showing the following relationships with nodal bootstrap values above 91% and Bayesian posterior probabilities of 1.00: ([(U. t. thibetanus, U. t. formosanus), U. t. spp.], U. t. ussuricus), U. t. mupinensis. In addition, we present a hypothetical scenario of the evolution of the major repeat motifs in the control region.

We cloned the Bombina orientalis adenosine triphosphate (ATP) synthase subunit b gene from a B. orientalis oviduct cDNA library. The transcript was 997 bp long and encoded 250 amino acid residues. It showed high similarity to amphibian (84-85%), mammalian (56-62%) and invertebrate (46-50%) sequences. In phylogenetic analyses, it clustered with other amphibian sequences. The complete mitochondrial genome sequence of the cockscomb pearl mussel Cristaria plicata, which is an endangered species in South Korea, was sequenced. The circle genome (15,708 bp in size) consists of 13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes. There were 26 noncoding regions (NCs) found throughout the mitogenome of C. plicata, ranging in size from 2 to 327 bp, and the two largest NC regions, NC286 and NC326, were found between ND5 and tRNA(Gln) (286 bp) and between tRNA(Glu) and ND2 (326 bp), respectively. The 13 mitochondrial protein-coding genes of a female individual of C. plicata collected from Korea (15,708 bp) were compared to those of the Chinese individual (15,712 bp) published before. The result showed that ND3 is the most conserved with 100% nucleotide similarity, and each of the other protein-coding genes has ca. 99%, respectively. The two largest NCs among 26 NCs have totally 98% nucleotide similarity between Korean and Chinese ones.

Complete beta-actin genes from Rhodeus notatus and Hypophthalmichthys molitrix (silver carp) were amplified by polymerase chain reaction and cloned into pCRII vector for further characterization. The beta-actin genes of these two fishes were 1718 and 1755 bp in sequence length, respectively, and both of them contained 5 exons and 4 introns. The exon and intron boundaries were identified with the GT/AG rule. The phylogenetic implications of beta-actin gene in the family Cyprinidae were shortly discussed.

In the present paper, we describe the complete mitochondrial genome of the Korean goral Naemorhaedus caudatus with particular emphasis on the control region (CR). The mitochondrial genome of M. moschiferus was 16,519 bp in size with mostly conserved structures (e.g. 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes and 1 CR). The complete mitochondrial genome of Columba janthina janthina was sequenced and its total length was 17,469 bp, containing 13 protein-coding genes, 2 ribosomal RNAs, 22 transfer RNAs and 1 non-coding control region (D-loop). The A+T content of the overall base composition of H-strand were 54.46% (30.38% A, 24.08% T, 32.00% C and 13.54% G). The arrangement of all genes was identical to the typical mitochondrial genomes of pigeon. Within the control region, conserved sequences were identified in three domains. These results provide basic information for phylogenetic analyses of pigeon, especially Columbiformes species.

The complete mitogenome sequence of Martes flavigula, which is an endangered and endemic species in South Korea, was determined. The genome is 16,533 bp in length and its gene arrangement pattern, gene content, and gene organization is identical to those of martens. The control region was located between the tRNAPro and tRNAPhe genes and is 1087 bp in length. This mitogenome sequence data might be an important role in the preservation of genetic resources by allowing researchers to conduct phylogenetic and systematic analyses of Mustelidae.

Its length is 15,819 bp, which mainly consists of 13 protein-coding, 2 rRNA, and 22 tRNA genes. In addition, there were 26 noncoding regions (NC) found throughout the mitogenome of L. coreana, ranging in size from 3 bp to 287 bp.

The mitochondrial genome of Korean reeves’s turtle Mauremys reevesii (Reptilia, Testudines, Geoemydidae) was studied. The complete mitochondrial genome sequence of M. reevesii was 16,784 bp in length and its gene arrangement pattern, gene content and gene organization is identical to those of geoemydids. The control region (CR) was located between the tRNAPro and tRNAPhe genes and is 1253 bp in length. The typical conserved domains such as TAS and CSB-F, and CSB1, CSB2 and CSB3 were identified in the CR of geoemydids.

Acheilognathus signifer (Cypriniformes, Cyprinidae) is an endemic, endangered fresh water fish species in the Korean peninsula. In this study, the mitochondrial genome of A. signifer was completely sequenced, which is 16,566 bp in length. The characteristics of the complete mitochondrial genome were described in detail.
