The worm-shaped, shell-less Caudofoveata is one of the least known groups of molluscs. As early-branching molluscs, the lack of high-quality genomes hinders our understanding of their evolution and ecology. Here, we report a high-quality chromosome-scale genome of Chaetoderma sp. combining PacBio, Illumina, and high-resolution chromosome conformation capture sequencing. The final assembly has a size of 2.45 Gb, with a scaffold N50 length of 141.46 Mb, and is anchored to 17 chromosomes. Gene annotations showed a high level of accuracy and completeness, with 23,675 predicted protein-coding genes and 94.44% of the metazoan conserved genes by BUSCO assessment. We further present 16S rRNA gene amplicon sequencing of the gut microbiota in Chaetoderma sp., which was dominated by the chemoautotrophic bacteria (phylum Gammaproteobacteria). The humpback grouper (Cromileptes altivelis), a medium-sized coral reef teleost, is a naturally rare species distributed in the tropical waters of the Indian and Pacific Oceans. It has high market value, but artificial reproduction and breeding remain limited and need to be improved. Here, we assembled the genome with 1.08 Gb, with a contig N50 of 43.78 Mb. A total of 96.59% of the assembly anchored to 24 pseudochromosomes using Hi-C technology. It contained 24,442 protein-coding sequences, of which 99.3% were functionally annotated. The completeness of the assembly was estimated to be 97.3% using BUSCO. The phylogenomic analysis suggested that humpback grouper should be classified into the genus Epinephelus rather than Cromileptes. The comparative genomic analysis revealed that the gene families related to circadian entrainment were significantly expanded. The high-quality reference genome provides useful genomic tools for exploiting the genomic resource of humpback grouper and supports the functional genomic study of this species in the future., (© 2024. Three new compounds, including one steroid named penivariod A (1) and two polyketides penivarides A and B (2 and 3), as well as six known derivatives (4-9) were isolated from Penicillium variabile EN-394, a fungus afforded from the marine red alga Rhodomela confervoides. Their structures were elucidated by analysis of the HRESIMS, 1D and 2D NMR. The absolute stereochemistry was determined by X-ray crystallographic data, gauge-independent atomic orbital (GIAO) NMR shift calculation followed by DP4+ analysis combined with calculated electronic circular dichroism (ECD). Antimicrobial activities for the new compounds (1-3) were evaluated against human- and aquatic-pathogenic bacteria as well as plant pathogenic fungi. Two new nonadride derivatives, namely, talarodrides G and H (1 and 2), and one new depsidone derivative, botryorhodine K (3), together with a known nonadride analogue (4), were characterized from the Magellan Seamount-derived fungus Talaromyces scorteus AS-242. Their structures were established by detailed interpretation of NMR spectroscopic and mass spectrometry data analysis. X-ray crystallographic analysis of compounds 1 and 3 confirmed their structures and absolute configurations, representing the first characterized crystal structure of a nonadride-type polyketide. High-resolution and multi-temporal impervious surface area maps are crucial for capturing rapidly developing urbanization patterns. However, the currently available relevant maps for the greater Mekong subregion suffer from coarse resolution and low accuracy. Addressing this issue, our study focuses on the development of accurate impervious surface area maps at 10-m resolution for this region for the period 2016-2022. To accomplish this, we present a new machine-learning framework implemented on the Google Earth Engine platform that merges Sentinel-1 Synthetic Aperture Radar images and Sentinel-2 Multispectral images to extract impervious surfaces. Furthermore, we also introduce a training sample migration strategy that eliminates the collection of additional training samples and automates multi-temporal impervious surface area mapping. Finally, we perform a quantitative assessment with validation samples interpreted from Google Earth. Results show that the overall accuracy and kappa coefficient of the final impervious surface area maps range from 92.75% to 92.93% and 0.854 to 0.857, respectively. A new steroid with strong antibacterial activity, rubensteroid A (1), along with its decarboxylic analogue, solitumergosterol A (2), were isolated and identified from the Magellan Seamount-derived fungus Penicillium rubens AS-130. The structure and absolute configuration of compound 1 were established by detailed interpretation of NMR spectroscopic analysis, mass spectrometry data, and TDDFT-ECD calculations. Compound 1 had a rare 6/6/6/6/5 pentacyclic system, which might be the [4 + 2] Diels-Alder adduct of 14,15-didehydroergosterol (14-DHE) cycloaddition with maleic acid or maleimide, followed by decarboxylation. The carnivorous gastropod Rapana venosa (Valenciennes, 1846) is one of the most notorious ecological invaders worldwide. Here, we present the first high-quality chromosome-scale reference R. venosa genome obtained via PacBio sequencing, Illumina paired-end sequencing, and high-throughput chromosome conformation capture scaffolding. The assembled genome has a size of 2.30 Gb, with a scaffold N50 length of 64.63 Mb, and is anchored to 35 chromosomes. It contains 29,649 protein-coding genes, 77.22% of which were functionally annotated. Given its high heterozygosity (1.41%) and large proportion of repeat sequences (57.72%), it is one of the most complex genome assemblies. Cell death is the irreversible stop of life. It is also the basic physiological process of all organisms which involved in the embryonic development, organ maintenance and autoimmunity of the body. In recent years, we have gained more comprehension of the mechanism in cell death and have basically clarified the different types of "programmed cell death", such as apoptosis, necroptosis, autophagy, and pyroptosis, and identified some key genes in these processes. However, in these previous studies, the conversion between different cell death modes and their application in diseases are rarely explored. To sum up, although many valued discoveries have been discovered in the field of cell death in recent years, there are still many unknown problems to be solved in this field. Facts have proved that cell death is a very complex game, and a series of core players have the ability to destroy the delicate balance of the cell environment, from survival to death, from anti-inflammatory to pro-inflammatory. With the thorough research of the complex regulatory mechanism of cell death, there will certainly be exciting new research in this field in the next few years. Sea cucumber is a morphologically diverse and ecologically important clade of echinoderms. The sea cucumber Apostichopus japonicus is the most economically valuable species of sea cucumber. The initial assembly of the A. japonicus genome was released in 2017. However, this genome assembly is fragmented and lacks relative position information of genes on chromosomes. In this study, we produced a high-quality chromosome-level genome of A. japonicus using Pacbio HiFi long-reads and Hi-C sequencing data. The assembled A. japonicus genome spanned 671.60 Mb with a contig N50 size of 17.20 Mb and scaffold N50 size of 29.65 Mb. A total of 99.9% of the assembly was anchored to 23 chromosomes. In total, 19,828 genes were annotated, and 97.2% of BUSCO genes were fully represented. This high-quality genome of A. japonicus will not only aid in the development of sustainable aquaculture practices, but also lay a foundation for a deeper understanding of their genetic makeup, evolutionary history, and ecological adaptation., (© 2023. Internal solitary waves (ISWs) in the South China Sea (SCS) are considerably modulated by the background currents. In this study, a three-dimensional high-resolution non-hydrostatic model is configured to investigate how the Kuroshio influences the generation and evolution of ISWs in the northern SCS. Three runs are conducted, including one control experiment without the Kuroshio and two sensitivity experiments with the Kuroshio in different paths. In the Luzon Strait (LS), the Kuroshio reduces the westward baroclinic energy flux radiated into the SCS, resulting in weakened ISWs. In the SCS basin, the background currents further refract the ISWs. With the leaping Kuroshio, the A-waves have longer crest lines but lower amplitudes compared with those in the control run. In contrast, the B-waves are less affected by the leaping Kuroshio. In the presence of looping Kuroshio, the wave refraction caused by the intrusion currents in the SCS basin results in the weakest amplitudes and energy but the widest crest lines of ISWs. Moreover, the energy of the A-waves exhibits double-peak structure along the crest lines. The crest lines of the B-waves extend to 19.5° N, which are more south than those in summer. The effects of increased UV-B radiation on macroalgae have been widely studied, but knowledge concerning the response of communities of algal epiphytic bacteria to increased UV-B radiation and differences between male and female algae is still lacking. Via 16S rDNA high-throughput sequencing technology, changes in the epiphytic bacterial communities on male and female S. thunbergii under increased UV-B radiation were studied in the lab. Under different UV-B radiation intensities, although the α diversity and community composition of epiphytic bacteria changed little, the β diversity indicated that the community structure of bacteria on S. thunbergii was obviously clustered, and the relative abundance of dominant bacteria and indicator species changed considerably. There were unique bacteria in each experimental group, and the bacteria whose abundance obviously changed were members of groups related to environmental resistance or adaptability. The variation in the abundance of epiphytic bacteria was different in male and female S. thunbergii, and the bacteria whose abundance greatly changed were mainly related to algal growth and metabolism. The abundance of genes with predicted functions related to metabolism, genetic information processing, environmental adaptation and infectious diseases changed with increased UV-B radiation, and those variations differed between epiphytic bacteria on male and female S. thunbergii. This study found that the algal epiphytic bacteria were influenced by the increase in UV-B radiation and underwent certain adaptations through adjustments to community structure and function, and this response was also affected by the sex of the macroalgae. These results are expected to serve as experimental basis and provide reference for further understanding of the response of algae epiphytic bacteria to enhanced UV-B radiation caused by the thinning of the ozone layer and the resulting changes in the relationship between algae and bacteria, which may change the community of the marine ecosystem and affect important marine ecological process., (© 2023. Though diel variations are geographically widespread phenomena among phytoplankton and zooplankton, knowledge is limited regarding diel variations in planktonic ciliate (microzooplankton) community structure. In this study, we analyzed diel variations in community structure of planktonic ciliates in the northern South China Sea (nSCS) and tropical Western Pacific (tWP). Hydrological characteristics during day and night were slightly different over both the nSCS and tWP, while ciliate average abundance at night was clearly higher than in the day in the upper 200 m. In both the nSCS and tWP, abundance proportions of large size-fraction (> 30 μm) aloricate ciliates at night were higher than in the day. While for tintinnids, abundance proportion of large lorica oral diameter at night were lower than in the day. The relationship between environmental factors and ciliate abundance pointed out that depth and temperature were main factors influencing aloricate ciliate and tintinnid in both day and night. For some dominant tintinnid species, chlorophyll a was another important factor influencing their diel vertical distribution. Based on the temperature data recorded by a mooring system deployed in the northern South China Sea (SCS), this study compares the traditional methods of identifying and extracting internal solitary waves (ISWs): the whole water column isotherm (WCI) method and the single isotherm (SI) method, and proposes a novel method: the temperature superposition (TS) method. Results indicate that the TS method identifies the most ISWs, followed by the WCI method, and the SI method identifies the fewest. When the ISW amplitudes are smaller than 60 m, the TS method can identify the most ISWs. When the ISW amplitudes are greater than 60 m, the number of ISWs identified by the three methods is the same. The TS method removes the internal tides, takes into account the temperature of all depth layers, and amplifies the signal of ISWs to a certain extent, so as to effectively identify ISWs., (© 2023. Based on the velocity and temperature data recorded by two acoustic Doppler current profilers (ADCPs) at a mooring system deployed in the northern South China Sea (SCS), this study investigates the characteristics of near-inertial waves (NIWs) induced by typhoons Bebinca, Barijat, Mangkhut and Yutu in 2018. For the dynamical response, besides the motion of near inertial frequency induced by typhoons, the motion of 2 f ([1.80-2.20] f, f is the local inertial frequency) and f D 1 (a harmonic wave with a frequency equal to the sum of frequencies of NIWs and diurnal tides) frequency will also increase. For near-inertial motions, the maximum near-inertial kinetic energy (NIKE) is confined to depths above 150 m. For stronger (weaker) wind forcing, the longer (shorter) the response time of the ocean to the atmospheric forcing is, and the shorter (longer) the response time is required in relaxation stage. There are upward and downward propagating energies after the passage of typhoons, and the upward propagating energy mainly occur in the stage of the geostrophic balance adjustment. The current structure suggests that the NIWs in the vertical direction are two antisymmetric rotary vortices in a near-inertial period, which is similar to the structure of the Langmuir circulation. Besides, the horizontal near-inertial currents (NICs) are much stronger than the vertical NICs, and the stronger the NIWs are, the stronger the horizontal NICs relative to the vertical NICs are. For the temperature response, the temperature variation reflects a clear stratified vertical structure. In the forcing stage, the upper layer becomes colder, the lower layer becomes warmer, and the thickness and intensity of the thermocline decrease. The Japanese flounder is one of the most economically important marine flatfish. However, due to the increased frequency of extreme weather events and high-density industrial farming, an increasing number of environmental stresses have become severe threats to the healthy development of the Japanese flounder culture industry. Herein, we produced a high-quality chromosome-scale Japanese flounder genome using PacBio Circular Consensus Sequencing technologies. The assembled Japanese flounder genome spanned 588.22 Mb with a contig N50 size of 24.35 Mb. In total, 105.89 Mb of repetitive sequences and 22,565 protein-coding genes were identified by genome annotation. In addition, 67 candidate genes responding to distinct stresses were identified by gene coexpression network analysis based on 16 published stress-related RNA-seq datasets encompassing 198 samples. A high-quality chromosome-scale Japanese flounder genome and candidate stress-related gene set will not only serve as key resources for genomics studies and further research on the underlying stress responsive molecular mechanisms in Japanese flounder but will also advance the progress of genetic improvement and comprehensive stress-resistant molecular breeding of Japanese flounder., (© 2022. To understand the physical ocean laws of ocean circulation in the deep ocean below 2000 m, a profiling float named FUXING is presented to meet the deep-ocean observation requirements at a depth of 4000 m. First, to meet the low energy consumption and buoyancy regulation stability of the profiling float, the low-power buoyancy adjustment process of FUXING is effectively solved by introducing the external seawater pressure as the driving force. Then, to reduce the energy consumption of the single profile for the profiling float, the optimization of the oil draining adjustment mode in the floating process is studied. Simultaneously, a buoyancy-driven system characterization test was performed to examine the buoyancy adjustment of FUXING. When the frequency of oil draining is 15 times, the total energy consumption of FUXING is the lowest. Finally, FUXING was deployed in the northeast off the Luzon Island to validate the feasibility and reliability. The at-sea experiments indicated that the optimized oil draining adjustment mode can reduce the total energy consumption in the floating process by more than 20%. Zooplankton can affect and regulate the biological carbon pump in the biogeochemical cycles of marine ecosystems through diel vertical migration (DVM) behaviour. The diel vertical distribution and migration of a zooplankton community were studied at a continuous survey station in the Caroline Seamount area of the western tropical Pacific Ocean. Using a MultiNet sampling system, 346 zooplankton species/taxa were collected and identified. The vertical distribution patterns of abundance and composition of the zooplankton community differed between daytime and nighttime. The highest biodiversity index occurred in the 100-200-m ocean depth layer, but some zooplankton species remained in the deep-water layer below 300 m. The DVM patterns of the various dominant species differed, even when the species belonged to the same order or family. Dissolved oxygen and seawater temperature were the main environmental factors affecting the diel vertical distribution of the zooplankton community. The oxygen minimum zone was identified as performing the dual role of "ecological barrier" and "refuge" for zooplankton. The active carbon flux mediated by the zooplankton DVM in the Caroline Seamount area was 14.5 mg C/(m 2 ·d). Non-alcohol-associated fatty liver/steatohepatitis (NAFL/NASH) has become the leading cause of liver disease worldwide. NASH, an advanced form of NAFL, can be progressive and more susceptible to developing cirrhosis and hepatocellular carcinoma. Currently, lifestyle interventions are the most essential and effective strategies for preventing and controlling NAFL without the development of fibrosis. While there are still limited appropriate drugs specifically to treat NAFL/NASH, growing progress is being seen in elucidating the pathogenesis and identifying therapeutic targets. In this review, we discussed recent developments in etiology and prospective therapeutic targets, as well as pharmacological candidates in pre/clinical trials and patents, with a focus on diabetes, hepatic lipid metabolism, inflammation, and fibrosis. Importantly, growing evidence elucidates that the disruption of the gut-liver axis and microbe-derived metabolites drive the pathogenesis of NAFL/NASH. Extracellular vesicles (EVs) act as a signaling mediator, resulting in lipid accumulation, macrophage and hepatic stellate cell activation, further promoting inflammation and liver fibrosis progression during the development of NAFL/NASH. Targeting gut microbiota or EVs may serve as new strategies for the treatment of NAFL/NASH. Finally, other mechanisms, such as cell therapy and genetic approaches, also have enormous therapeutic potential. The largemouth bass (Micropterus salmoides) has become a cosmopolitan species due to its widespread introduction as game or domesticated fish. Here a high-quality chromosome-level reference genome of M. salmoides was produced by combining Illumina paired-end sequencing, PacBio single molecule sequencing technique (SMRT) and High-through chromosome conformation capture (Hi-C) technologies. Ultimately, the genome was assembled into 844.88 Mb with a contig N50 of 15.68 Mb and scaffold N50 length of 35.77 Mb. About 99.9% assembly genome sequences (844.00 Mb) could be anchored to 23 chromosomes, and 98.03% assembly genome sequences could be ordered and directed. The genome contained 38.19% repeat sequences and 2693 noncoding RNAs. A total of 26,370 protein-coding genes from 3415 gene families were predicted, of which 97.69% were functionally annotated. The spatial distribution and temporal variability of the Kuroshio Current (KC) was investigated with three moorings deployed at 122.7° E, 123° E, and 123.3° E along 18° N from January 2018 to the spring of 2020. It is shown that the core of the KC is located to the west of 122.7° E along 18° N. With the increase in longitude, the KC extended its vertical scale and attenuated its intensity gradually. The satellite data indicated that the KC was strongest in winter and spring, while it was weakest in autumn along 18° N. However, the seasonal cycle of the KC from mooring observations was atypical compared with that from the satellite data. The seasonal variation of the KC was not obvious in 2018, and a summer peak of KC occurred in 2019. The atypical seasonal variability of the KC was attributed to the strong intraseasonal signals generated by eddy activity. Eddies propagated from east and were enhanced to the west of 140° E, leading to the westward intensified intraseasonal signals. Turbot (Scophthalmus maximus), commercially important flatfish species, is widely cultivated in Europe and China. With the continuous expansion of the intensive breeding scale, turbot is exposed to various stresses, which greatly impedes the healthy development of turbot industry. Here, we present an improved high-quality chromosome-scale genome assembly of turbot using a combination of PacBio long-read and Illumina short-read sequencing technologies. The genome assembly spans 538.22 Mb comprising 27 contigs with a contig N50 size of 25.76 Mb. Annotation of the genome assembly identified 104.45 Mb repetitive sequences, 22,442 protein-coding genes and 3,345 ncRNAs. Moreover, a total of 345 stress responsive candidate genes were identified by gene co-expression network analysis based on 14 published stress-related RNA-seq datasets consisting of 165 samples. Significantly improved genome assembly and stress-related candidate gene pool will provide valuable resources for further research on turbot functional genome and stress response mechanism, as well as theoretical support for the development of molecular breeding technology for resistant turbot varieties., (© 2022. The air-filled organs (AOs) of vertebrates (lungs and swim bladders) have evolved unique functions (air-breathing or buoyancy control in water) to adapt to different environments. Thus far, immune responses to microbes in AOs have been described exclusively in the lungs of tetrapods. Similar to lungs, swim bladders (SBs) represent a mucosal surface, a feature that leads us to hypothesize a role for SB in immunity. In this study, we demonstrate that secretory IgT (sIgT) is the key SB immunoglobulin (Ig) responding to the viral challenge, and the only Ig involved in viral neutralization in that organ. In support of these findings, we found that the viral load of the SB from fish devoid of sIgT was much higher than that of control fish. Interestingly, similar to the lungs in mammals, the SB represents the mucosal surface in fish with the lowest content of microbiota. Moreover, sIgT is the main Ig class found coating their surface, suggesting a key role of this Ig in the homeostasis of the SB microbiota. In addition to the well-established role of SB in buoyancy control, our findings reveal a previously unrecognized function of teleost SB in adaptive mucosal immune responses upon pathogenic challenge, as well as a previously unidentified role of sIgT in antiviral defense. Overall, our findings indicate that despite the phylogenetic distance and physiological roles of teleost SB and mammalian lungs, they both have evolved analogous mucosal immune responses against microbes which likely originated independently through a process of convergent evolution., (© 2022. The deep sea (> 200 m) is considered as the largest and most remote biome, which characterized by low temperatures, low oxygen level, scarce food, constant darkness, and high hydrostatic pressure. The sea stars (class Asteroidea) are ecologically important and diverse echinoderms in all of the world's oceans, occurring from the intertidal to the abyssal zone (to about 6000 m). To date, the phylogeny of the sea stars and the relationships of deep-sea and shallow water groups have not yet been fully resolved. Here, we recovered five mitochondrial genomes of deep-sea asteroids. The A+T content of the mtDNA in deep-sea asteroids were significantly higher than that of the shallow-water groups. The gene orders of the five new mitogenomes were identical to that of other asteroids. The phylogenetic analysis showed that the orders Valvatida, Paxillosida, Forcipulatida are paraphyletic. Velatida was the sister order of all the others and then the cladeValvatida-Spinulosida-Paxillosida-Notomyotida versus Forcipulatida-Brisingida. Deep-sea asteroids were nested in different lineages, instead of a well-supported clade. The tropical Western Pacific was suggested as the original area of asteroids, and the temperate water was initially colonized with asteroids by the migration events from the tropical and cold water. The time-calibrated phylogeny showed that Asteroidea originated during Devonian-Carboniferous boundary and the major lineages of Asteroidea originated during Permian-Triassic boundary. The divergence between the deep-sea and shallow-water asteroids coincided approximately with the Triassic-Jurassic extinction. Total 29 positively selected sites were detected in fifteen mitochondrial genes of five deep-sea lineages, implying a link between deep-sea adaption and mitochondrial molecular biology in asteroids., (© 2022. The development of nanofacula array is an effective methods to improve the performance of Near-field Scanning Optical Microscopy (NSOM) and achieve high-throughput array scanning. The nanofacula array is realized by preparing metal nanopore array through the "two etching-one development" method of double-layer resists and the negative lift-off process after metal film coating. The shading property of metal film plays important rules in nanofacula array fabrication. We investigate the shading coefficient of three kinds of metal films (gold-palladium alloy (Au/Pd), platinum (Pt), chromium (Cr)) under different coating times, and 3.5 min Au/Pd film is determined as the candidate of the nanofacula array fabrication for its lower thickness (about 23 nm) and higher shading coefficient (≥ 90%). The nanofacula array is obtained by irradiating with white light (central wavelength of 500 nm) through the metal nanopore array (250/450 nm pore diameter, 2 μm pore spacing and 7 μm group spacing). Moreover, the finite difference and time domain (FDTD) simulation proves that the combination of nanopore array and microlens array achieves high-energy focused nanofacula array, which shows a 3.2 times enhancement of electric field. Targeted observation is an appealing procedure for improving model predictions. However, studies on oceanic targeted observations have been largely based on modeling efforts, and there is a need for field validating operations. Here, we report the results of a field targeted observation that is designed based on the sensitive areas identified by the Conditional Nonlinear Optimal Perturbation approach to improve the 7th day thermal structure prediction in the Yellow Sea. By introducing the technique of cycle data assimilation and the new concept of time-varying sensitive areas, an observing strategy is designed and validated by a set of Observing System Simulation Experiments. Then, the impact of targeted observations was investigated by a choreographed field campaign in the summer of 2019. The results of the in-field Observing System Experiments show that, compared to conventional local data assimilation, conducting targeted observations in the sensitive areas can yield more benefit at the verification time. Furthermore, dynamic analysis demonstrates that the refinement of vertical thermal structures is mainly caused by the changes in the upstream horizontal temperature advection driven by the Yellow Sea Cold Water Mass circulation. Mesenchymal stem cell (MSC) therapy has become a promising treatment for liver fibrosis due to its predominant immunomodulatory performance in hepatic stellate cell inhibition and fibrosis resolution. However, the cellular and molecular mechanisms underlying these processes remain limited. In the present study, we provide insights into the functional role of bone marrow-derived MSCs (BM-MSCs) in alleviating liver fibrosis by targeting intrahepatic Ly6C hi and Ly6C lo macrophage subsets in a mouse model. Upon chronic injury, the Ly6C hi subset was significantly increased in the inflamed liver. Transplantation of BM-MSCs markedly promoted a phenotypic switch from pro-fibrotic Ly6C hi subset to restorative Ly6C lo subpopulation by secreting paracrine cytokines IL-4 and IL-10 from the BM-MSCs. The Ly6C hi /Ly6C lo subset switch significantly blocked the source of fibrogenic TGF-β, PDGF, TNF-α, and IL-1β cytokines from Ly6C hi macrophages. Unexpectedly, BM-MSCs experienced severe apoptosis and produced substantial apoptotic bodies in the fibrotic liver during the 72 h period of transplantation. Most apoptotic bodies were engulfed by Ly6C lo macrophages, and this engulfment robustly triggered MMP12 expression for fibrosis resolution through the PtdSer-MerTK-ERK signaling pathway. PD-L1 is abnormally regulated in many cancers and is critical for immune escape. Fully understanding the regulation of PD-L1 expression is vital for improving the clinical efficacy of relevant anticancer agents. TGF-β plays an important role in the low reactivity of PD-1/PD-L1 antibody immunotherapy. However, it is not very clear whether and how TGF-β affects PD-L1 expression. In the present study, we show that TGF-β upregulates the expression of the transcriptional coactivator MRTF-A in non-small-cell lung cancer cells, which subsequently interacts with NF-κB/p65 rather than SRF to facilitate the binding of NF-κB/p65 to the PDL1 promoter, thereby activating the transcription and expression of PD-L1. This leads to the immune escape of NSCLC cells. This process is dependent on the activation of the TGF-β signaling pathway. In vivo, inhibition of MRTF-A effectively suppresses the growth of lung tumor syngrafts with enrichment of NK and T cells in tumor tissue. Our study defines a new signaling pathway that regulates the transcription and expression of PD-L1 upon TGF-β treatment, which may have a significant impact on research into the application of immunotherapy in treating lung cancer., (© 2021. In the adult pancreas, the presence of progenitor or stem cells and their potential involvement in homeostasis and regeneration remains unclear. Here, we identify that SET domain-containing protein 4 (SETD4), a histone lysine methyltransferase, is expressed in a small cell population in the adult mouse pancreas. Genetic lineage tracing shows that during pancreatic development, descendants of SETD4 + cells make up over 70% of pancreatic cells and then contribute to each pancreatic lineage during pancreatic homeostasis. SETD4 + cells generate newborn acinar cells in response to cerulein-induced pancreatitis in acinar compartments. Ablation of SETD4 + cells compromises regeneration of acinar cells, in contrast to controls. Our findings provide a new cellular narrative for pancreatic development, homeostasis and response to injury via a small SETD4 + cell population. Potential applications may act to preserve pancreatic function in case of pancreatic disease and/or damage.

Magmatism has profoundly influenced the evolution of the geosphere, hydrosphere, atmosphere, and biosphere in back-arc basins. However, the timing of the magmatism in the Okinawa Trough (OT) is not well constrained by the age spectra of zircons. Here, for the first time, we carry out an integrated study combining in situ analysis of zircon U-Th-Pb and Hf-O isotopes, and trace element compositions of zircons from the volcanic rocks from the southernmost part of the OT. We found that the young (< 100 ka) zircons in these volcanic rocks have old (108 Ma to 2.7 Ga) inherited cores, which were captured as the magma ascended through the rifting continental crust. In particular, the inherited Archean zircons strongly suggest that remnants of the old East Asian continental blocks underlie the embryonic crustal rifting zone. Moreover, the ages of most of the inherited zircons correspond to five supercontinent amalgamation events. Specifically, the Archaean inherited zircons, which have positive εHf (t) and low δ 18 O values, correspond to the formation of juvenile continental crust. In contrast, the negative εHf (t) and high δ 18 O values of the post-Archaean inherited zircons indicate that their parental magma contained recycled older crust due to the enhanced crust-mantle interactions during the evolution of the early continental crust. Therefore, the inherited zircons in the back-arc volcanic rocks not only reflect the evolution of the local magmatism, but they also contain a record of the Archaean crustal fragment and of several global continental amalgamation events.

Grincamycins (GCNs) are a class of angucycline glycosides isolated from actinomycete Streptomyces strains that have potent antitumor activities, but their antitumor mechanisms remain unknown. In this study, we tried to identify the cellular target of grincamycin B (GCN B), one of most dominant and active secondary metabolites, using a combined strategy. We showed that GCN B-selective-induced apoptosis of human acute promyelocytic leukemia (APL) cell line NB4 through increase of ER stress and intracellular reactive oxygen species (ROS) accumulation. Using a strategy of combining phenotype, transcriptomics and protein microarray approaches, we identified that isocitrate dehydrogenase 1(IDH1) was the putative target of GCN B, and confirmed that GCNs were a subset of selective inhibitors targeting both wild-type and mutant IDH1 in vitro. It is well-known that IDH1 converts isocitrate to 2-oxoglutarate (2-OG), maintaining intracellular 2-OG homeostasis. IDH1 and its mutant as the target of GCN B were validated in NB4 cells and zebrafish model. Knockdown of IDH1 in NB4 cells caused the similar phenotype as GCN B treatment, and supplementation of N-acetylcysteine partially rescued the apoptosis caused by IDH1 interference in NB4 cells. In zebrafish model, GCN B effectively restored myeloid abnormality caused by overexpression of mutant IDH1(R132C). Taken together, we demonstrate that IDH1 is one of the antitumor targets of GCNs, suggesting wild-type IDH1 may be a potential target for hematological malignancies intervention in the future.

Fenneropenaeus chinensis is one of the most important aquaculture species in China. Research on its genomic and genetic structure not only helps us comprehend the genetic basis of complex economic traits, but also offers theoretical guidance in selective breeding. In the present study, a genome survey sequencing was performed to generate a rough reference genome utilized for groping preliminary genome characteristics and facilitate linkage and quantitative trait locus (QTL) mapping. Linkage mapping was conducted using a reduced-representation sequencing method 2b-RAD. In total, 36,762 SNPs were genotyped from 273 progenies in a mapping family, and a high-resolution linkage map was constructed. The consensus map contained 12,884 markers and spanned 5257.81 cM with an average marker interval of 0.41 cM, which was the first high-resolution genetic map in F. chinensis to our knowledge. QTL mapping and association analysis were carried out in 29 characters including body size, sex and disease resistance. 87 significant QTLs were detected in several traits and they were also evaluated by association analysis. Results of this study provide us valuable suggestions in genetic improvement and breeding of new varieties and also lay a basic foundation for further application of cloning of economic genes in selective breeding program and marker-assisted selection.

FeS 2 /TiO 2 nanotube array composite films with clean, high efficiency, low cost and low consumption were prepared by electrochemical anodization and hydrothermal methods. The modification of FeS 2 nanoparticles on the surface of TiO 2 nanotube array film not only broadens the light absorption range of TiO 2 , but also improves the utilization ratio of visible light and the separation rate of photogenerated electron-hole pairs, which greatly improves the photoelectrochemical cathodic protection performance of TiO 2 for 304 stainless steel (304SS). Under visible light irradiation, the open circuit potential of 304SS coupled with the FeS 2 /TiO 2 nanocomposite films decreased from - 170 to - 700 mV, and the electrode potential can still maintained at - 400 mV after the light was turned off. Compared with pure TiO 2 nanotube array film, FeS 2 /TiO 2 nanocomposite film has better photoelectrochemical cathodic protection effect on 304SS in 3.5 wt% NaCl corrosion medium.

Sphingosine-1-phosphate (S1P), the backbone of most sphingolipids, activating S1P receptors (S1PRs) and the downstream G protein signaling has been implicated in chemoresistance. In this study we investigated the role of S1PR2 internalization in 5-fluorouracil (5-FU) resistance in human colorectal cancer (CRC). Clinical data of randomly selected 60 CRC specimens showed the correlation between S1PR2 internalization and increased intracellular uracil (P < 0.001). Then we explored the regulatory mechanisms in CRC model of villin-S1PR2 -/- mice and CRC cell lines. We showed that co-administration of S1P promoted S1PR2 internalization from plasma membrane (PM) to endoplasmic reticulum (ER), thus blunted 5-FU efficacy against colorectal tumors in WT mice, compared to that in S1PR2 -/- mice. In HCT116 and HT-29 cells, application of S1P (10 μM) empowered S1PR2 to internalize from PM to ER, thus inducing 5-FU resistance, whereas the specific S1PR2 inhibitor JTE-013 (10 μM) effectively inhibited S1P-induced S1PR2 internalization. Using Mag-Fluo-AM-labeling [Ca 2+ ] ER and LC-ESI-MS/MS, we revealed that internalized S1PR2 triggered elevating [Ca 2+ ] ER levels to activate PERK-eLF2α-ATF4 signaling in HCT116 cells. The activated ATF4 upregulated RNASET2-mediated uracil generation, which impaired exogenous 5-FU uptake to blunt 5-FU therapy. Overall, this study reveals a previously unrecognized mechanism of 5-FU resistance resulted from S1PR2 internalization-upregulated uracil generation in colorectal cancer, and provides the novel insight into the significance of S1PR2 localization in predicting the benefit of CRC patients from 5-FU-based chemotherapy.

Soybean meal-induced enteropathy (SBMIE) is prevalent in aquaculture. The aim of this study is to evaluate the role of daidzein on SBMIE of juvenile turbot (Scophthalmus maximus L.) by feeding with fish meal diet (FM), soybean meal diet (SBM, 40% fish meal protein in FM replaced by soybean meal protein) and daidzein diet (DAID, 40 mg/kg daidzein supplemented to SBM) for 12 weeks. We found that daidzein supplementation elevated the gene expression of anti-inflammatory cytokine TGF-β, decreased gene expression of pro-inflammatory cytokines TNF-α and signal molecules p38, JNK and NF-κB. SBM up-regulated the genes expression related to oxidative stress and apoptosis, but dietary daidzein restored it to the similar level with that in FM group. Moreover, dietary daidzein up-regulated gene expression of tight junction protein, and modified the intestinal microbial profiles with boosted relative abundance of phylum Proteobacteria and Deinococcus-Thermus, genera Sphingomonas and Thermus, species Lactococcus lactis, and decreased abundance of some potential pathogenic bacteria. In conclusion, dietary daidzein could ameliorate SBM-induced intestinal inflammatory response, oxidative stress, mucosal barrier injury and microbiota community disorder of turbot. Moreover, p38, JNK and NF-κB signaling might be involved in the anti-inflammatory process of daidzein, and daidzein itself might act as an antioxidant to resist SBM-induced oxidative damage.

Type I interferons (IFN-I) protect us from viral infections. Signal transducer and activator of transcription 2 (STAT2) is a key component of interferon-stimulated gene factor 3 (ISGF3), which drives gene expression in response to IFN-I. Using electron microscopy, we found that, in naive cells, U-STAT2, lacking the activating tyrosine phosphorylation, forms a heterodimer with U-STAT1 in an inactive, anti-parallel conformation. A novel phosphorylation of STAT2 on T404 promotes IFN-I signaling by disrupting the U-STAT1-U-STAT2 dimer, facilitating the tyrosine phosphorylation of STATs 1 and 2 and enhancing the DNA-binding ability of ISGF3. IKK-ε, activated by virus infection, phosphorylates T404 directly. Mice with a T-A mutation at the corresponding residue (T403) are highly susceptible to virus infections. We conclude that T404 phosphorylation drives a critical conformational switch that, by boosting the response to IFN-I in infected cells, enables a swift and efficient antiviral defense.

The North Pacific subtropical gyre (NPSG) plays a major role in present global ocean circulation. At times, the gyre has coursed through the South China Sea, but its role in the evolutionary development of that Sea remains uncertain. This work systematically describes a major shift in NPSG paleo-circulation evident from sedimentary features observed in seismic and bathymetric data. These data outline two contourite depositional systems-a buried one formed in the late Miocene, and a latest Miocene to present-day system. The two are divided by a prominent regional discontinuity that represents a major shift in paleo-circulation during the latest Miocene (~ 6.5 Ma). The shift coincides with the further restriction of the South China Sea with respect to the North Pacific due to the formation of the Luzon Strait as a consequence of further northwest movement of the Philippine Sea plate. Before that restriction, data indicate vigorous NPSG circulation in the South China Sea. Semi-closure, however, established a new oceanographic circulation regime in the latest Miocene. This work demonstrates the significant role of recent plate tectonics, gateway development, and marginal seas in the establishment of modern global ocean circulation.

Glutaminase, an amidohydrolase enzyme that hydrolyzes glutamine to glutamate, plays crucial roles in various immunomodulatory processes such as cell apoptosis, proliferation, migration, and secretion of cytokines. In the present study, a glutaminase homologue (designated as CgGLS-1) was identified from Pacific oyster Crassostrea gigas, whose open reading frame was of 1836 bp. CgGLS-1 exhibited high sequence identity with vertebrate kidney-type GLS, and closely clustered with their homologues from mollusc C. virginica. The enzyme activity of recombinant CgGLS-1 protein (rCgGLS-1) was estimated to be 1.705 U/mg. CgGLS-1 mRNA was constitutively expressed in all the tested tissues of oysters, with the highest expression level in hemocytes. CgGLS-1 mRNA expression in hemocytes was significantly up-regulated and peaked at 6 h (2.07-fold, p < 0.01) after lipopolysaccharide (LPS) stimulation. The CgGLS-1 protein was mainly distributed in the cytoplasm with a significant co-location with mitochondria in oyster hemocytes. The content of Glu in the oyster serum was significantly decreased after the inhibition of CgGLS-1 using specific inhibitor Bis-2- [5-(phenyl acetamido)-1,3,4-thiadiazol-2-yl] ethyl sulfide (BPTES), and the expression levels of CgmGluR6, CgAP-1, cytokines CgIL17-5 and CgTNF-1 were significantly decreased after BPTES and LPS stimulation. The transcripts of CgCaspase3 as well as the apoptosis index of hemocytes were also decreased. These results collectively suggest that CgGLS-1 is the enzyme to synthesize Glu in oyster, which can modulate anti-bacterial immunity by regulating the secretion of pro-inflammatory cytokines CgIL17-5 and CgTNF-1, as well as hemocyte apoptosis.

The westerly wind burst (WWB) is an important triggering mechanism of El Niño and typically occurs in the western Pacific Ocean. The Fourier spectrum of the wind field over the western tropical Pacific is characterised by a large variety of peaks distributed from intra-seasonal to decadal time scales, suggesting that WWBs could be a result of nonlinear interactions on these time scales. Using a combination of observations and simulations with 15 coupled models from the Coupled Model Intercomparison Project Phase 6 (CMIP6), we demonstrate that the main drivers initiating WWBs are quantifiable physical processes rather than atmospheric stochastic signals. In this study, ensemble empirical mode decomposition (EEMD) from the Holo-Hilbert spectral analysis (HHSA) is used to decompose daily zonal winds over the western equatorial Pacific into seasonal, interannual and decadal components. The seasonal element, with prominent spectral peaks of less than 12 months, is not ENSO related, and we find it to be strongly associated with the East Asian monsoon (EAM) and cross-equatorial flow (CEF) over the Australian monsoon region. The CEF is directly related to the intensity of the Australian subtropical ridge (STR-I). Both the EAM and CEF are essential sources of these high-frequency winds over the western Pacific. In contrast, the interannual wind component is closely related to El Niño occurrences and usually peaks approximately two months prior to a typical El Niño event. Finally, the decadal element merely represents a long-term trend and thus has little to no relation to El Niño. We identified EAM- and CEF-induced westerly wind anomalies in December-January-February (DJF) and September-October-November (SON). However, these anomalies fade in March-April-May (MAM), potentially undermining the usual absence of WWBs in the boreal spring. Similar results are found in CMIP6 historical scenario data.

The South China Sea (SCS) is a highly semi-enclosed marginal sea located in the East Asian monsoon region. This paper proposes interesting aspects of the unique feature of the SCS waves in response to tropical cyclone's passage when large-scale winter monsoon winds prevail. We use the wave model WaveWatch III to study the wave characteristics of typhoon Durian (2006) passing over the middle of SCS in early December 2006, and state the new understanding acquired in the aspects of the tropical cyclone generated waves in the SCS during winter monsoon surge. In light of this, the role of the large-scale NE monsoon winds on winter typhoon wave field characteristics in the SCS are highlighted by conducting sensitivity experiments with and without the NE monsoon winds. The NE monsoon winds weakly affect the SWH field near the typhoon track and strongly away from the track, especially in the deep water area of the northern SCS where the NE monsoon winds produce high waves. Comparisons between the two experiments show the effect of the NE monsoon winds on the directional wave spectra in the SCS, suggesting that the monsoon-generated swells do not decay and remain throughout the typhoon period.

The present study was conducted to estimate the effects of dietary carbohydrates on muscle quality and the underlying mechanisms. Six isonitrogenous and isolipidic diets were formulated to contain graded levels of carbohydrates (0%, 8%, 12%, 16%, 20% and 24%, respectively). These diets were named as C0, C8, C12, C16, C20 and C24, respectively. After a 10-week feeding trial, results showed that the muscle pH, liquid holding capacity (LHC) and hardness were significantly decreased by the increasing dietary carbohydrate levels. Dietary carbohydrates significantly decreased the muscle fibre diameter, and the highest value was found in the C0 group. Accumulated glycogen and degenerated mitochondrial cristae were observed in the C24 group. Significantly higher contents of protein carbonyls were observed in the C20 group and C24 group (P < 0.05). There was a significant decrease of mtDNA copy number in the C24 group compared with that in the C0 and C8 groups. The AMP/ATP ratio in muscle decreased first and then increased with the increasing dietary carbohydrate levels. The dietary incorporation of carbohydrate significantly reduced the expression of opa1, pygm and genes involved in myogenesis (myf5 and myog). Meanwhile, proteolysis-related genes (murf-1, mafbx, capn2 and ctsl), pro-inflammatory cytokines (il-6 and tnf-α) and mstn were significantly up-regulated. In the C24 group, significant increase of phosphorylation of AMPK (Thr172), up-regulation of PGC-1α and GLUT4 were observed, while the phosphorylation level of S6 (Ser235/236) was significantly decreased. It was concluded that excessive dietary carbohydrate level (24%) had negative impacts on mitochondria function and promoted glycogen accumulation, and thereafter influenced the muscle quality of olive flounder. The activation of AMPK as well as the upregulation of PGC-1α and GLUT4 was the key mechanism.

Segregation distortion is a common phenomenon found in most genetic mapping studies and is an important resource to dissect the mechanism of action in gene loci that cause deviation. Marine animals possess high genetic diversity and genomic heterozygosity, they therefore are ideal model organisms to study segregation distortion induced by selection. In the present study, we constructed a full-sib family of Fenneropenaeus chinensis and exerted high-intensity selection on 10,000 incipient progenies. 2b-RAD method was employed in remaining 273 individuals to develop genome-wide SNPs for segregating analysis and 41,612 SNPs were developed. 50.77% of 32,229 high-quality representative markers deviated from the expected Mendelian ratio. Results showed that most of these distorted markers (91.57%) were influenced at zygotic level. Heterozygote excess (53.07%) and homozygous deletions (41.96%) may both play an important role, sum of which explained 95.03% of distortion after fertilization. However, further results identified highly probable linkage among deleterious alleles, which may account for a considerable portion of heterozygote excess rather than single locus with heterozygote advantage. Results of this study support a major role of deleterious alleles in genetic load, thus in favor of partial dominance hypothesis. It would also offer necessary recommendations for the formulation of breeding strategy in shrimps.

Slope topography is known to control the spatial distribution of deposits on intraplate seamounts; however, relatively little is known about how slope topography changes constrain those depositional patterns. In this study, we analyse data on four lithotypes found on seamount slopes, including colloidal chemical deposits comprising mainly cobalt-rich crusts, and examine the relationships between the spatial distribution of these lithotypes and current slope topography. We use these relationships to discuss depositional patterns constrained by slope topography changes. Some depositional units in drill core samples are interpreted to have resulted from past topographic changes that created the current slope topography. Two or more types of deposits that accumulated at the same location implies that the slope topography changed over time and that the depositional patterns on seamount slopes are constrained by changes in slope topography.

MicroRNAs (miRNAs) regulate post-transcription gene expression by targeting genes and play crucial roles in diverse biological processes involving body color formation. However, miRNAs and miRNA-targets underlying shell color polymorphism remain largely unknown in mollusca. Using four shell colors full-sib families of the Pacific oyster Crassostrea gigas, we systematically identified miRNAs and miRNA-targets in the mantles, which organ could produce white, golden, black or partially pigmented shell. RNA sequencing and analysis identified a total of 53 known miRNA and 91 novel miRNAs, 47 of which were detected to differentially express among six pairwise groups. By integrating miRNA and mRNA expression profiles, a total of 870 genes were predicted as targets of differentially expressed miRNAs, mainly involving in biomineralization and pigmentation through functional enrichment. Furthermore, a total of four miRNAs and their target mRNAs were predicted to involve in synthesis of melanin, carotenoid or tetrapyrrole. Of them, lgi-miR-317 and its targets peroxidase and lncRNA TCONS&#95;00951105 are implicated in acting as the competing endogenous RNA to regulate melanogenesis. Our studies revealed the systematic characterization of miRNAs profiles expressed in oyster mantle, which might facilitate understanding the intricate molecular regulation of shell color polymorphism and provide new insights into breeding research in oyster.

Structural proteins play critical roles in the food quality, especially texture properties, of sea cucumbers and their products. Most of the previous studies on sea cucumbers focused on few individual proteins, which limited our understanding of how structural proteins influenced the quality of sea cucumbers. Inspired by the clarification of sea cucumber (Apostichopus japonicus) genome, we established an integrated data of structural proteins in the sea cucumber body wall. A portfolio of 2018 structural proteins was screened out from the sea cucumber annotated proteome by bioinformatics analysis. The portfolio was divided into three divisions, including extracellular matrix proteins, muscle proteins, and proteases, and further classified into 18 categories. The presence of 472 proteins in the sea cucumber body wall was confirmed by using a proteomics approach. Moreover, comparative proteomics analysis revealed the spatial distribution heterogeneity of structural proteins in the sea cucumber body wall at a molecular scale. This study suggested that future researches on sea cucumbers could be performed from an integrated perspective, which would reshape the component map of sea cucumber and provide novel insights into the understanding of how the food quality of sea cucumber was determined on a molecular level.

Calcium is an important mineral that plays an integral role in human health, especially bone health. Marine biological calcium is an abundant resource that is generally accepted and has a complex active structure. This review evaluates research progress on marine biological calcium with regards to its sources, use of calcium supplements, calcium bioavailability, and novel applications of marine calcium. The potential for future development and the use of products incorporating marine biological calcium in biomedical research and the pharmaceutical, health care, and food industries are also reviewed. The goal of this review is to provide a comprehensive documentation on resource utilization and product development from marine organisms.

Estuaries are dynamic and selective environments that provide frequent opportunities for the turnover of Phragmites australis populations. We studied Phragmites genetic diversity patterns in three of the major deltas of China, viz. the Yellow River, the Yangtze and the Liaohe, in relation to Phragmites global phylogeography and soil salinity. We found that two distantly related P. australis haplotypes, each with intercontinental distribution, co-occur in these deltas in China. One is European Phragmites (Haplotype O) and is related to P. japonicus; the other (Haplotype P) has its range in East Asia and Australia and is related to the Asian tropical species P. karka. The two haplotypes have differing salt tolerance, with Haplotype O in areas with the highest salinity and Haplotype P in areas with the lowest. Introgressed hybrids of Haplotype P with P. karka, and F1 hybrids with Haplotype O, have higher salt tolerance than Haplotype P. Phylogenetic diversity appears as the factor that better explains population structure and salinity tolerance in these estuaries. Future research may explain whether the two P. australis haplotypes evolved in East Asia, and East Asia is a center of Phragmites diversity, or are introduced and a threat to P. japonicus and P. karka.

New Hf isotope data provide new insights into the nature of the mantle beneath the southern Lau basin, adding new constraints on the displacement process of the Pacific mid-ocean ridge basalt (MORB)-type mantle by the Indian MORB-type mantle. The Hf isotopic ratios ( 176 Hf/ 177 Hf) of submarine lavas from the eastern Lau spreading center (ELSC) range from 0.283194 (εHf = 14.92) to 0.283212 (εHf = 15.54), with an average value of 0.283199 (εHf = 15.11) whereas those from the Valu Fa ridge (VFR) vary from 0.283221 (εHf = 15.88) to 0.283200 (εHf = 15.14), with an average of 0.283214 (15.61), indicating that ELSC lavas have a slightly more radiogenic Hf isotopic composition than VFR lavas. In contrast to the results from previous studies, the new Hf analyses combined with previous Nd isotope data clearly show that both VFR and ELSC have the distinct Hf-Nd isotope composition of the so-called DUPAL isotopic anomaly in the Indian MORB-type mantle. The DUPAL isotopic signature at VFR demonstrates for the first time that the inflow of the Indian MORB-type mantle has reached the southern tip of tectonic propagation in the southern Lau basin.

RNA viruses in aquatic environments remain poorly studied. Here, we analysed the RNA virome from approximately 10 l water from Yangshan Deep-Water Harbour near the Yangtze River estuary in China and identified more than 4,500 distinct RNA viruses, doubling the previously known set of viruses. Phylogenomic analysis identified several major lineages, roughly, at the taxonomic ranks of class, order and family. The 719-member-strong Yangshan virus assemblage is the sister clade to the expansive class Alsuviricetes and consists of viruses with simple genomes that typically encode only RNA-dependent RNA polymerase (RdRP), capping enzyme and capsid protein. Several clades within the Yangshan assemblage independently evolved domain permutation in the RdRP. Another previously unknown clade shares ancestry with Potyviridae, the largest known plant virus family. The 'Aquatic picorna-like viruses/Marnaviridae' clade was greatly expanded, with more than 800 added viruses. Several RdRP-linked protein domains not previously detected in any RNA viruses were identified, such as the small ubiquitin-like modifier (SUMO) domain, phospholipase A2 and PrsW-family protease domain. Multiple viruses utilize alternative genetic codes implying protist (especially ciliate) hosts. The results reveal a vast RNA virome that includes many previously unknown groups. However, phylogenetic analysis of the RdRPs supports the previously established five-branch structure of the RNA virus evolutionary tree, with no additional phyla.
