Marine Protected Areas require comprehensive monitoring to ensure objectives are achieved; however, monitoring natural ecosystems at scale is challenged by the biodiversity it aims to measure. Environmental DNA (eDNA) metabarcoding holds promise to address this monitoring challenge. We conducted paired sampling at 54 sites for fish and invertebrate assemblages in the Northwest Atlantic using groundfish trawls and eDNA metabarcoding of benthic seawater using four genetic markers (12S rRNA, 16S rRNA, 18S rRNA , and CO1). Compared to trawling, eDNA detected similar patterns of species turnover, larger estimates of gamma diversity, and smaller estimates of alpha diversity. A total of 63.6% (42/66) of fish species captured by trawling were detected by eDNA, along with an additional 26 species. Of the 24 missed detections by eDNA, 12 were inevitable as they lacked reference sequences. Excluding taxa assigned to higher than species level and those without a species name, 23.6% (17/72) of invertebrate species captured by trawling were detected by CO1, which detected an additional 98 species. We demonstrate that eDNA is capable of detecting patterns of community assemblage and species turnover in an offshore environment, emphasizing its strong potential for a non-invasive, comprehensive, and scalable tool for biodiversity monitoring supporting marine conservation programmes. The Falkland Islands conduct one of the few targeted skate fisheries in the world with total annual catches of several thousand tonnes.  This bottom trawl fishery is characterized by relatively low catch volumes and product yield that challenge commercial profitability. Recently, one Falkland Islands fishing company acquired a large proportion of the skate ITQ, and to optimise its fishing operations, proposed a research collaboration with the Falkland Islands Fisheries Department for assessing the performance of trawls equipped with either standard 110 mm codend mesh, or larger 300 and 400 mm meshes. The results of the trial confirmed the efficiency of larger mesh codends to decrease finfish bycatch by 97–98%. Additionally, trawls with 400 mm mesh significantly decreased the bycatch of commercially valueless small skates that would experience high discard mortality. As a result of the trial, the Falkland Islands Government implemented a regulatory licence condition of 400 mm codend mesh for targeted skate fishing. Besides greater production efficiency, vessel operators are incentivized by possible wider access throughout the fishing zone. Further initiatives are anticipated to develop management measures by individual species, continue improving conservation through bycatch mitigation in all fisheries, and diversify Falklands skate products in global markets. Groundfish species in the Bering Sea are undergoing pronounced changes in spatial distribution and abundance due to warming ocean temperatures. The main drivers of interannual variability in this ecosystem are the alternating warm and cold thermal stanzas. Yellowfin sole (Limanda aspera ; YFS) and northern rock sole (Lepidopsetta polyxystra ; NRS) are commercially-valuable flatfishes in the Bering Sea and are among the most dominant groundfish species there in numbers and biomass. We examined the variability in the spatial distribution and abundance of juvenile NRS and YFS in relation to the ice and temperature conditions associated with warm-cold thermal shifts from 1982 to 2017. The goal was to assess the implications of the fluctuating thermal environment for Bering Sea flatfish production. We found ice cover and bottom temperature indices in the preceding 1 to 3 years to be the best predictors of NRS juvenile distribution. In contrast, these indices were not significantly correlated with YFS juvenile distribution, which could be an artifact of their relatively low availability to sampling. Sorting grids and square mesh panels are the two most-applied technical devices to supplement codend size- and species-selection in demersal trawls. In the Barents Sea gadoid fishery, the compulsory size-selectivity system comprises a mesh section with a sorting grid followed by a diamond mesh codend. We tested the size-selective performance of a new sorting section that comprised a sorting grid combined with a square mesh panel as a potential alternative for the grid sections currently in use. The new sorting section was shorter and therefore more maneuverable than the existing sorting grid sections. The investigation was carried out on cod and the bycatch species redfish. The grid was found to contribute to the largest proportion of fish release, and the release through the square mesh panel was low. But, the results showed that the grid was successful at guiding fish not escaping through the grid to a second selection process in the panel. However, the square mesh panel did not result on the intended release efficiency except for the smallest sizes of fish, most likely because the guiding angle of the grid and the square meshes in the panel used did not provide a suitable escape path for the desired size range of fish. Therefore, optimizing the mesh size/shape in the panel and/or the guiding angle for the grid potentially could lead to the desired selectivity pattern in the new sorting section. Mapping trawling pressure on the benthic habitats is needed as background to support an ecosystem approach to fisheries management. The extent and intensity of bottom trawling on the European continental shelf (0-1000 m) was analysed from logbook statistics and vessel monitoring system data for 2010-2012 at a grid cell resolution of 1 × 1 min longitude and latitude. Trawling intensity profiles with seabed impact at the surface and subsurface level are presented for 14 management areas in the North-east Atlantic, Baltic Sea and Mediterranean Sea. The footprint of the management areas ranged between 53-99% and 6-94% for the depth zone from 0 to 200 m (Shallow) and from 201 to 1000 m (Deep), respectively. The footprint was estimated as the total area of all grid cells that were trawled fully or partially. Excluding the untrawled proportions reduced the footprint estimates to 28-85% and 2-77%. Largest footprints per unit landings were observed off Portugal and in the Mediterranean Sea. Mean trawling intensity ranged between 0.5 and 8.5 times per year, but was less in the Deep zone with a maximum intensity of 6.4. Highest intensities were recorded in the Skagerrak-Kattegat, Iberian Portuguese area, Tyrrhenian Sea and Adriatic Sea. Bottom trawling was highly aggregated. For the Shallow zone the seabed area where 90% of the effort occurred comprised between 17% and 63% (median 36%) of the management area. Footprints were high over a broad range of soft sediment habitats. Using the longevity distribution of the untrawled infaunal community, the seabed integrity was estimated as the proportion of the biomass of benthic taxa where the trawling interval at the subsurface level exceeds their life span. Seabed integrity was low (<0.1) in large parts of the European continental shelfs, although smaller pockets of seabed with higher integrity values occur. The methods developed here integrate official fishing effort statistics and industry-based gear information to provide high-resolution pressure maps and indicators, which greatly improve the basis for assessing and managing benthic pressure from bottom trawling. Abundances of semi-pelagic fish are often estimated using acoustic or bottom trawl surveys, both of which sample only a fraction of the water column. Acoustic instruments are effective at sampling the majority of the water column, but they have a near-surface blind zone and a near-bottom acoustic dead zone (ADZ), where fish remain undetected. Bottom trawls are effective near the seabed, but miss fish that are located above the effective fishing height of the trawl. Quantification of the extent of overlap between these gears is needed, particularly in cases where environmental factors play a role. We developed logistic regression models to predict the availability (qa) of walleye pollock (Gadus chalcogrammus) to both acoustic and bottom trawl gears using factors shown to affect qa (depth, light intensity, fish length) and introducing additional factors (tidal currents, surface and bottom temperature, sediment size). Results build on earlier studies and quantify the uncertainty associated with the estimation of the ADZ correction using Bayesian methods. Our findings indicate that on average during the day, walleye pollock are more available to the bottom trawl than to the acoustics. Availability to both gears depends mostly on bottom depth, light conditions, and fish size, and to a lesser extent sediment size. A Before–After Control–Impact (BACI) experiment was conducted to investigate the effects of a commercial bottom trawl on benthic invertebrates in a sandy and previously untrawled area of the eastern Bering Sea. Six pairs of experimental and control corridors were sampled with a research trawl before and after four consecutive tows with the commercial otter trawl. A major storm event occurred during the experiment, and it was possible to differentiate its effect from that of the trawling using the BACI model. Species composition changed very little; Asterias amurensis and Paralithodes camtschaticus comprised over 80% of the total invertebrate biomass (kg ha−1) during each year of the study. In general, the commercial trawl did not significantly affect the biomass of the benthic invertebrate populations. The trawling effect after 4–14 d was statistically significant in three of the 24 taxa that were analysed, which was, as expected, because of nothing more than random variation with α = 0.10. Biomass immediately after the trawling disturbance was lower for 15 of the taxa and higher for the other nine, with a median change of −14.2%. Similarly, the effect of trawling on invertebrate biomass after one year was not statistically significant for any of the taxonomic groups (p ≥ 0.23), indicating no evidence of a delayed response to the commercial-trawl disturbance. Further analysis suggests that storms have an overall greater effect on the benthos than do bottom trawls at this location. Both the numbers of taxa significantly affected by trawling and the storm (3 vs. 12), as well as the median sizes of these effects −14.2% vs. −22.0%), were greater for the storm event. Results from this study are combined with those from a related investigation of chronic trawling effects to propose an adaptive management strategy for the study region, including rotating area closures to mitigate for temporary trawling effects. Seabed mapping for selecting cold-water coral protection areas on Hatton Bank, Northeast Atlantic. – ICES Journal of Marine Science, 66: 2013–2025.Research into vulnerable marine ecosystems (VMEs) on the high seas and the impacts of bottom fishing and ad hoc management measures are high priority today thanks to UN General Assembly Resolution 61/105. An interdisciplinary methodology (specifically designed for selecting cold-water coral protection areas) and a case study focused on the Hatton Bank (NE Atlantic) are presented. This interdisciplinary approach, developed under the ECOVUL/ARPA project, was based on conventional fisheries science, geomorphology, benthic ecology, and sedimentology. It contributes to defining practical criteria for identifying VMEs, to improving knowledge of their distribution off Europe's continental shelf, and to providing advice on negative fishing impacts and habitat protection. The approach was used to identify the bottom-trawl deep-sea fishery footprint on the western slope of Hatton Bank, to map the main fishing grounds and related deep-sea habitats (1000–1500 m deep), and to study the interactions between fisheries and cold-water corals. The results lead to a proposal to close the outcrop area (4645 km2) located on the western slope of Hatton Bank as a conservation measure for cold-water corals. [ABSTRACT FROM PUBLISHER]

The acoustic dead zone: theoretical vs. empirical estimates, and its effect on density measurements of semi-demersal fish. – ICES Journal of Marine Science, 66: 1364–1369.The height of the acoustic dead zone, the region near the seabed where fish cannot be resolved acoustically, was calculated both theoretically (DZt) and empirically (DZe). The DZe was based on measurements of depth and trawl geometry from sensors (SCANMAR) mounted on a bottom trawl deployed during a survey off Newfoundland and Labrador in winter 2007. Acoustic data were acquired while trawling, using a 38-kHz echosounder (Simrad EK500) with a hull-mounted transducer. The DZe was calculated as the difference between the trawl-footrope depth and the corresponding acoustically sensed, seabed depth. EK500 and SCANMAR estimates of seabed depth were significantly different. The fish caught were mostly Atlantic cod (Gadus morhua). The estimates of DZe ranged between 2.0 and 3.5 m and were greater than DZt by 0.1–0.9 m in more than half the cases. Three values of acoustically derived cod densities were estimated for each tow, without dead-zone correction and with corrections for DZt and DZe. When compared with DZt corrections, DZe resulted in negative (6–12%) and positive (9–35%) corrections to cod density. A general linear model revealed that the seabed depth gradient, standard deviation of estimated fish density in the dead zone, and wind direction and force explained 85% of the difference between DZt and DZe estimates. An analysis of 38 bottom trawl hauls at depths of 251–737m off the Balearic Islands (western Mediterranean) during autumn 2002 and spring 2003 was used to compare the species and size selectivity of 40-mm diamond- and square-mesh codends under commercial conditions. There was no difference in the catch composition or the yield that could be attributable to mesh shape, although the percentage of total and commercial species discarded with a diamond mesh was higher than with a square mesh. At least in the short term, the escapement ratio and the economic loss with the diamond mesh were lower than with square mesh, but economic efficiency was no different between them. For all the main species compared, except one flatfish, size selectivity parameters were lower for the diamond- than for the square-mesh codend. Selectivity values for the one flatfish species were similar. From the results it is concluded that, within the context of precautionary management, introduction of a 40-mm square mesh in the codend could be an appropriate and plausible measure to improve the state of the resources exploited by the deepwater crustacean trawl fishery of the upper slope off the Balearic Islands, and to reduce the impact of the fishery on the ecosystem. A series of experiments comparing acoustic and bottom-trawl surveys was conducted on Atlantic redfish (Sebastes spp.) on the edge of the Green and Grand Banks of Newfoundland, Canada. Redfish were on or near bottom by day and migrated vertically in the water column at night. In an attempt to account for biases attributable to the presence of fish in the near-bottom dead zone (DZ), a correction factor was applied based on density values measured within the first few metres above the detected bottom. Acoustic densities within increasing range increments above the bottom were compared with densities estimated from the trawl catch. Swept area was calculated using both the trawl's wing spread and door spread as proxies for the minimum and maximum fishing widths. Uncorrected acoustic densities were significantly higher during the night than during the day. No significant day/night differences for the entire water column were observed after DZ corrections. Close agreement between acoustic and trawl densities was obtained by integrating within the first 10 to 20 m off the bottom, with or without the DZ corrections, for both day and night experiments, but regression slopes differed. Trawl catchability appeared to be density-dependent at night, being higher at lower fish densities. Daytime acoustic estimates were more variable than those made at night, as indicated by consecutive passes of several transects and CVs of density (means of 131% during day, 35% at night). Numerous trawl hauls, made during the triennial bottom trawl surveys (1977–1998) conducted by the National Marine Fisheries Service off the U.S. West Coast, had unusually small catch rates of benthic fish and invertebrates (cpueB), probably because the trawl failed to contact the seabed (off-bottom). Technological advances in the equipment used to monitor trawl performance since 1986 have increased our ability to recognize off-bottom tows, and cpueB has risen. As direct trawl performance measurements were not available in earlier surveys, a minimum cpueB derived from the survey with the best monitoring of bottom contact of the time-series (1998) was used as a criterion to eliminate trawls with poor bottom contact from earlier surveys. The truncated data sets produce significantly larger biomass indices, especially in 1980, with increases of 43, 45, and 56% for Dover sole, petrale sole, and Pacific sanddab, respectively. The analysis suggests that changes in cpueB over the time-series may be related more to changing survey fishing methods than to changes in abundance. Other bottom trawl surveys, which have also added trawl monitoring equipment during their time-series, may have experienced similar changes in trawl performance. [Copyright &y& Elsevier]

An underwater video system is under investigation by the National Marine Fisheries Service for use in studying the capture efficiency of a survey bottom trawl’s footrope in diverse habitats commonly sampled during surveys. This system utilizes a 50-watt quartz halogen light since most survey stations are at depths greater than natural light can penetrate for low-light camera use. One potential shortcoming to this approach is that the light emitted might alter fish behaviour and thereby bias estimates of escapement. The light effect on escapement was examined by attaching the video system onto a trawl fitted with an auxiliary capture bag to retain those fish which would have otherwise escaped beneath. A paired towing experiment (unlit vs. lit) was conducted to test the hypothesis that there is no effect on capture proportion due to the addition of artificial light. ANOVA was used to test for the effect both fish length and water depth had on escapement. Since neither length nor depth were significant, a paired t test (α=0.05) was used to test the null hypothesis. For five of the six species examined, we found no effect of the light on fish escapement. Only flathead sole (Hippoglossoides elassodon) showed a statistically significant difference in capture proportion due to artificial light, the proportion decreasing by 0.0698. Diurnal variation in capture efficiency may add to the variability in swept area estimates (or indices) of abundance from bottom-trawl surveys. In the present study the relationship between the day/night ratio of swept area estimates and fish length was examined for five species observed in the Barents Sea bottom-trawl survey in winter in the years 1985–1996. Generally, most species showed increased catch rates during daylight at all sizes as compared with darkness. For cod the day/night ratio peaked at a length interval 23–31cm with a substantial reduction for larger fish. For haddock the ratio was highest at the minimum size group, 12–15cm, and decreased with increasing size. Some possible behavioural explanations for these findings are discussed. A change in groundgear during the time period analysed had a pronounced effect on the day/night ratios for all species. In addition there seem to be a tendency for the day/night ratios of catch rates for both cod and haddock to increase with stock size. Bottom-trawl catches were compared with echo-integrator records obtained from a hull-mounted transducer on the towing vessel to examine how far from the bottom fish were available to the trawl. Swept-area density estimates obtained using a length-dependent effective fishing width were converted to equivalent echo-integrator values before being compared with the observed integrator values at different heights above the bottom. For large haddock (Melanogrammus aeglefinus (L.)), saithe (Pollachius virens (L.)), cod (Gadus morhua L.), redfish (Sebastes marinus (L.), and S. viviparus Krøyer) the best correlation between catch and acoustic data was obtained when applying the cumulative acoustic value (from the bottom upward) at 30 to 100 m above the seabed, while for Norway pout (Trisopterus esmarkii Nilsson) the best correlation was obtained at about the height of the headline of the trawl (4 m). For each year from 1971 to 1991 and age from 3 to 8+, we estimated catchability of Atlantic cod (Gadus morchua) to an otter-trawl fishery (q) and a research survey (k) using SPA-based abundance estimates (N) and catch rates to the fishery (U) or survey (R). q tended to be highest early in the time series for young cod (ages 3 and 4), late in the time series for old cod (ages 7 and 8+), and at the two extremes of the time series for cod of intermediate ages (5 and 6). k tended to be higher later in the time series for all ages of cod. We tested for density dependence of q and k by comparing InU or InR to InN. The slope of the regression of InU versus InN was significantly less than 1.0 for ages 3 to 5 and greater than 1.0 for ages 8+, indicating an inverse relationship between q and N for the younger ages and a positive relationship for the older age. The slope of the regression of InR on InN was significantly greater than 1.0 for ages 5 to 7, indicating a positive relationship between k and N for these ages of cod. An SPA calibration model assuming a non-linear relationship between catch rate and abundance led to the same conclusions about the density dependence of q and k. We discuss possible causes of these apparent changes in q and k, and relate density-dependent changes in k to previous reports of density-depedent changes in spatial distribution for this population.
