19. A modification-centric assessment tool for the performance of chemoproteomic probes

Abstract

Chemoproteomics has emerged as a key technology to expand the functional space in complex proteomes for probing fundamental biology and for discovering new small-molecule-based therapies. Here we report a modification-centric computational tool termed pChem to provide a streamlined pipeline for unbiased performance assessment of chemoproteomic probes. The pipeline starts with an experimental setting for isotopically coding probe-derived modifications that can be automatically recognized by pChem, with masses accurately calculated and sites precisely localized. pChem exports on-demand reports by scoring the profiling efficiency, modification homogeneity and proteome-wide residue selectivity of a tested probe. The performance and robustness of pChem were benchmarked by applying it to eighteen bioorthogonal probes. These analyses reveal that the formation of unexpected probe-derived modifications can be driven by endogenous reactive metabolites (for example, bioactive aldehydes and glutathione). pChem is a powerful and user-friendly tool that aims to facilitate the development of probes for the ever-growing field of chemoproteomics.

Abstract

To determine whether glutamine consumption is associated with embryo quality and aneuploidy, a retrospective study was conducted in an in vitro fertilization center. Spent embryo culture media from patients undergoing assisted reproduction treatment and preimplantation genetic testing (PGT) were obtained on day 3 of in vitro culture. Embryo quality was assessed for cell number and fragmentation rate. PGT for aneuploidy was performed using whole genome amplification and DNA sequencing. Glutamine levels in spent embryo culture media were analyzed by gas chromatography–mass spectrometry. The results demonstrated that glutamine was a primary contributor to the classification of the good-quality and poor-quality embryos based on the orthogonal partial least-squares discriminant analysis model. Abstract

Erectile dysfunction (ED) is closely associated with smooth muscle dysfunction, but its underlying mechanisms remains incompletely understood. We here reported that the reduced expression of myosin phosphatase target subunit 1 (MYPT1), the main regulatory unit of myosin light chain phosphatase, was critical for the development of vasculogenic ED. Male MYPT1 knockout mice had reduced fertility and the penises displayed impaired erections as evidenced by reduced intracavernous pressure (ICP). The penile smooth muscles of the knockout mice displayed enhanced response to G-Protein Couple Receptor agonism and depolarization contractility and resistant relaxation. We further identified a natural compound lotusine that increased the MYPT1 expression by inhibiting SIAH1/2 E3 ligases-mediated protein degradation. This compound sufficiently restored the ICP and improved histological characters of the penile artery of Mypt1 haploinsufficiency mice. In diabetic ED mice (db/db), the decreased expression of MYPT1 was measured, and ICP was improved by lotusine treatment. We conclude that the reduction of MYPT1 is the major pathogenic factor of vasculogenic ED. The restoration of MYPT1 by lotusine improved the function of injured penile smooth muscles, and could be a novel strategy for ED therapy.

Abstract

The supercontinuum (SC) generation (SCG) based on the active nonlinear fiber has attracted much attention due to its advantages in the energy amplification and spectral broadening of the output pulses. The active step-index single-mode fiber is proposed for the SCG. A flat normal-dispersion profile ranging from 1 240 nm to 2 550 nm can be obtained by tuning the germanium (Ge) concentration and core size, where the values of the dispersion slope are between −0.01 ps/nm2/km and 0.05 ps/nm2/km. Furthermore, the output pulse from the 5 m Er-doped normal-dispersion fiber (NDF) with g0=9 m−1 has a peak power of 2.8 kW and a 20 dB spectral bandwidth of 507 nm ranging from 1 262 nm to 1 769 nm by using the 1 550 nm and 1 ps Gaussian pulse with a peak power of 10 kW as the pumping source.

Abstract

The thermokinetics and gaseous products of Jurassic coals collected from northern Shaanxi, China at four different heating rates were determined via thermogravimetry-Fourier transform infrared spectroscopy experiments. The results showed that the trends of thermogravimetric pyrolysis and oxidation curves were divided into three stages and five stages, respectively, and presented the same variations. As the heating rate increased, their curves moved the high temperature. In addition, the characteristic temperatures indicated that the coal samples had a relatively significant spontaneous combustion tendency. In the stage of water evaporation and gas desorption, the rates of formation of CO and CO2 went up promptly, and gaseous water produced during the oxidation reaction began to increase, but its generation rate was lower than that in the stage of oxygen absorption and mass increase. The apparent activation energy (Ea) showed a characteristic jump with increasing temperature, and the optimal mechanism function was chosen by integration and differentiation. Moreover, the relationship between Ea and lnA was linear, which indicated that there was a kinetic compensation effect.

Abstract

To investigate the effects of ionic liquids (ILs) on the oxidative combustion characteristics of coal, the oxidation characteristics of ILs on coal, such as characteristic temperature, thermal mass loss rate, and oxidation kinetics characteristic parameters, were determined. The results the [BMIm][I]-treated coal samples increased cracking temperature (T1), maximum oxidization mass gain (T2), ignition temperature (T3), burnout temperature (T4), minimum thermal rate (Ta), maximum thermal energy (Tb), and maximum thermal rate (Tc) by 33.2, 29.3, 20.7, 42.8, 11.4, 23.0, and 27.9 °C, respectively. The increase mass ratio of coal samples treated with ILs increased and decreased at the water evaporation and thermal decomposition stages, respectively. The apparent activation energy (Ea) of coal samples treated with ILs increased, and the mechanism function also changed accordingly. These showed that the ILs improved the thermal stability of the coal samples in the stages of absorbing oxygen and increased mass, and the loss of combustion. The ILs caused damage to the molecular structure of the coal and ultimately effected changes in the combustion performance. In addition, the [BMIm][BF4] hardly weakens the inhibitory effectiveness of the coal sample over time; coal spontaneous combustion could be effectively inhibited.
