1. Introducing UniCorT: an iterative university course timetabling tool with MaxSAT

Abstract

This paper describes the UniCorT tool designed to solve university course timetabling problems specifically tailored for the 2019 International Timetabling Competition (ITC 2019). The proposed approach includes pre-processing, the use of a maximum satisfiability (MaxSAT) solver and a local search procedure. UniCorT is assessed with the benchmark instances from the ITC 2019. The impact of a handful of techniques in the quality of the solution and the execution time is evaluated. We take into account different pre-processing techniques and conjunctive normal form (CNF) encodings, as well as the combination with a local search procedure. The success of our tool is attested by having been ranked among the five finalists of the ITC 2019 competition.

Abstract

Solving university course timetabling problems is a large and complex task. Moreover, every new academic term, a new timetable is likely to be scheduled due to disruptions (e.g., changes in teacher-lecture allocation). Nevertheless, the university infrastructure, the overall curricular plans, and the number of students/teachers is still very similar in consecutive terms. For this reason, a timetable does not need to be always scheduled from scratch since it can produce a completely different solution from the previous one, thus creating undesirable changes for many actors. This paper addresses the Minimal Perturbation Problem (MPP) in university course timetabling. Given a set of disruptions that make a timetable no longer feasible, a solution to the MPP is the closest new feasible timetable with respect to the original timetable. We propose and analyze two different integer programming models to encode the MPP. To validate the proposed models, disruptions are randomly generated based on the probability distributions learned from the history of timetables over the last five years in the Instituto Superior Tecnico (IST) the engineering school from Universidade de Lisboa. Overall, our models, combined with an incremental approach, are shown to be able to efficiently solve all problem instances.

Abstract

Numerous genomes are sequenced and made available to the community through the NCBI portal. However, and, unlike what happens for gene function annotation, annotation of promoter sequences and the underlying prediction of regulatory associations is mostly unavailable, severely limiting the ability to interpret genome sequences in a functional genomics perspective. Here we present an approach where one can download a genome of interest from NCBI in the GenBank Flat File (.gbff) format and, with a minimum set of commands, have all the information parsed, organized and made available through the platform web interface. Also, the new genomes are compared with a given genome of reference in search of homologous genes, shared regulatory elements and predicted transcription associations. We present this approach within the context of Community YEASTRACT of the YEASTRACT + portal, thus benefiting from immediate access to all the comparative genomics queries offered in the YEASTRACT + portal. Besides the yeast community, other communities can install the platform independently, without any constraints. In this work, we exemplify the usefulness of the presented tool, within Community YEASTRACT, in constructing a dedicated database and analysing the genome of the highly promising oleaginous red yeast species Rhodotorula toruloides currently poorly studied at the genome and transcriptome levels and with limited genome editing tools. Regulatory prediction is based on the conservation of promoter sequences and available regulatory networks. The case-study examined is focused on the Haa1 transcription factor—a key regulator of yeast resistance to acetic acid, an important inhibitor of industrial bioconversion of lignocellulosic hydrolysates. The new tool described here led to the prediction of a RtHaa1 regulon with expected impact in the optimization of R. toruloides robustness for lignocellulosic and pectin-rich residue biorefinery processes. Abstract

Respiratory syncytial virus (RSV) is the major cause of infection in children up to 2 years old and reinfection is very common among patients. Tissue damage in the lung caused by RSV leads to an immune response and infected cells activate multiple signaling pathways and massive production of inflammatory mediators like macrophage migration inhibitory factor (MIF), a pro-inflammatory cytokine. Therefore, we sought to investigate the role of MIF during RSV infection in macrophages. We evaluated MIF expression in BALB/c mice-derived macrophages stimulated with different concentrations of RSV by Western blot and real-time PCR. Additionally, different inhibitors of signaling pathways and ROS were used to evaluate their importance for MIF expression. Furthermore, we used a specific MIF inhibitor, ISO-1, to evaluate the role of MIF in viral clearance and in RSV-induced TNF-α, MCP-1 and IL-10 release from macrophages. We showed that RSV induces MIF expression dependently of ROS, 5-LOX, COX and PI3K activation. Moreover, viral replication is necessary for RSV-triggered MIF expression. Differently, p38 MAPK in only partially needed for RSV-induced MIF expression. In addition, MIF is important for the release of TNF-α, MCP-1 and IL-10 triggered by RSV in macrophages. In conclusion, we demonstrate that MIF is expressed during RSV infection and controls the release of pro-inflammatory cytokines from macrophages in an in vitro model.

Abstract

Current shifts in biodiversity are driven by multiple processes of environmental and landscape change. Particularly, land use/land cover (LU/LC) dynamics are among the major drivers of biodiversity loss worldwide. In this study we aim to explore the applicability of a new modelling framework to predict top predators’ responses to LU/LC changes. The framework integrates remote-sensing based predictors, statistical inference, stochastic-dynamic simulations and spatial projections in a common and interactive approach. From an ecological modelling perspective, the main innovation of our approach lies on the integration of (1) biomass of birds of prey as an upper trophic indicator of the community characteristics that emerge from the habitat quality across multiple scales of organization and (2) fine-scale biophysical attributes to add a new level of understanding about the role of local LU/LC drivers influencing those emergent biodiversity patterns. Based on species data from published atlases this approach allowed transposing species biomass to finer resolutions, overcoming the lack of detailed information for the study area. Our demonstrative case study revealed a disruptive effect of ongoing LU/LC changes in the spatio-temporal distribution of top predators’ biomass, suggesting the possibility of an emergent disturbance pattern in habitat suitability and community stability. Comparative analysis between simulations and independent field data revealed a promising model performance. Our modelling approach highlights the importance of integrating local LU/LC functional dynamics to predict key trophic’ responses, considered as pertinent ecological indicators for biodiversity management under realistic' future changing regional scenarios.

Abstract

Deep inelastic charged-current reactions have been studied ine+p ande−p collisions at a center of mass energy of about 300GeV in the kinematic regionQ2>200GeV2 andx>0.006 using the ZEUS detector at HERA. The integrated cross sections forQ2>200GeV2 are found to be \(\sigma _{e^ + p \to \bar \nu X} = 30.3_{ - 4.2 - 2.6}^{ + 5.5 + 1.6} pb\) and \(\sigma _{e^ - p \to \nu X} = 54.7_{ - 9.8 - 3.4}^{ + 15.9 + 2.8} pb\). Differential cross sections have been measured as functions of the variablesx, y andQ2. From the measured differential cross sectionsdσ/dQ2, theW boson mass is determined to be \(M_W = 79_{ - 7 - 4}^{ + 8 + 4} GeV\). Measured jet rates and transverse energy profiles agree with model predictions. A search for charged-current interactions with a large rapidity gap yielded one candidate event, corresponding to a cross section of \(\sigma _{e^ + p \to \bar \nu X} (Q^2 > 200 GeV^2 ; \eta _{\max }< 2.5) = 0.8_{ - 0.7}^{ + 1.8} \pm 0.1 pb\)

Abstract

We report on a measurement of the proton structure function F 2 in the range 3.5×10-5≤x≤4×10-3 and 1.5 GeV2≤Q 2≤15GeV2 at the ep collider HERA operating at a centre-of-mass energy of √s=300GeV. The rise of F 2 with decreasing x observed in the previous HERA measurements persists in this lower x and Q 2 range. The Q 2 evolution of F 2, even at the lowest Q 2 and x measured, is consistent with perturbative QCD. © 1996 Springer-Verlag.

Abstract

The purpose of our study was to evaluate the accuracy of dynamic incremental bolus-enhanced conventional CT (DICT) with intravenous contrast administration, early phase, in the diagnosis of malignancy of focal liver lesions. A total of 122 lesions were selected in 74 patients considering the following criteria: lesion diameter 10 mm or more, number of lesions less than six per study, except in multiple angiomatosis and the existence of a valid criteria of definitive diagnosis. Lesions were categorized into seven levels of diagnostic confidence of malignancy compared with the definitive diagnosis for acquisition of a receiver-operator-characteristic (ROC) curve analysis and to determine the sensitivity and specificity of the technique. Forty-six and 70 lesions were correctly diagnosed as malignant and benign, respectively; there were 2 false-positive and 4 false-negative diagnoses of malignancy and the sensitivity and specificity obtained were 92 and 97 %. The DICT early phase was confirmed as a highly accurate method in the characterization and diagnosis of malignancy of focal liver lesions, requiring an optimal technical performance and judicious analysis of existing semiological data.

10. Curvularia lunata and Phyllachora sp.: two fungal pathogens of the grassy weed Hymenachne amplexicaulis from Brazil

Abstract

Hymenachne amplexicaulis, native to Central and South America, is an aggressive weed in aquatic ecosystems in Australia, and was introduced as a pasture plant in the 1970s. It is now one of the 20 species listed as weeds of nationals ignificance. During a search for potential biocontrol agents of this weed in the Brazilian ‘Pantanal do Mato Grosso’, near Corumba, two previously unre corded fungal parasites, Curvularia lunata and Phyllachora sp. were found associated with a leaf spot and tar spot of H. Amplexicaulis, respectively. A limited host range test demonstrated that C. lunata is weakly pathogenic on maize, lemon grass and infects gladiolus and Bermuda grass. Phyllachora spp. are biotrophic parasites which are seldom pathogenic. Neither fungus is deemed useful as classical biocontrol agents.

Abstract

The ability of a Candida shehatae and a Pachysolen tannophilus strain to ferment D-xylose to ethanol was evaluated in defined and complex media under different levels of aeration. Aeration enhanced the ethanol productivity of both yeasts considerably. C. shehatae maintained a higher fermentation rate and ethanol yield than P. tannophilus over a wide range of aeration levels. Ethanol production by C. shehatae commenced during the early stage of the fermentation, whereas with P. tannophilus there was a considerable lag between the initiation of growth and ethanol production. Both yeasts produced appreciable quantities of xylitol late in the fermentation. P. tannophilus failed to grow under anoxic conditions, producing a maximum of only 0.5 g · l-1 ethanol. In comparison, C. shehatae exhibited limited growth in anoxic cultures, and produced ethanol much more rapidly. Under the condition of aeration where C. shehatae exhibited the highest ethanol productivity, the fermentation parameters were: maximum specific growth rate, 0.15 h-1; maximum volumetric and specific rates of ethanol production, 0.7 g (l · h)-1 and 0.34 g ethanol (g cells · h)-1 respectively; ethanol yield, 0.36 g (g xylose)-1. The best values obtained with P. tannophilus were: maximum specific growth rate, 0.14 h-1; maximum volumetric and specific rates of ethanol production, 0.22 g (l · h)-1 and 0.07 h-1 respectively; ethanol yield coefficient, 0.28. Because of its higher ethanol productivity at various levels of aeration, C. shehatae has a greater potential for ethanol production from xylose than P. tannophilus.
