Sex estimation of the individuals in a sample is fundamental for any bioarchaeological study to define a particular demographic assemblage or to classify isolated remains. Long bones are an excellent alternative for sex estimation when the most dimorphic anatomical parts are not preserved or are highly altered. Here we propose a set of discriminant functions and classification models to estimate the sex of prehistoric individuals using linear discriminant analysis and machine learning approaches. Different osteometric variables were taken from the humeri, ulnae, radii, femurs and tibias of a sample of 109 articulated skeletons buried in the collective tomb of Camino del Molino (Region of Murcia, SE-Spain), dated to the 3rd millennium BC. Sex was estimated based on standard anthropological methods and ancient DNA analysis of a control sample. Fifty-two discriminant functions with prediction thresholds higher than 0.8 on the ROC curve were obtained using independent (22) and combined variables (30). The best LDA models for sex prediction were those based on proximal epiphyseal widths or their combination with other variables, reaching values close to 0.98 on the ROC curve. The random forest-based model obtained an accuracy of 0.94 and confirmed the importance of epiphyseal widths in sex classification. This analysis is more comprehensive than univariate LDA, as it allows for ranking the importance of bones in sex discrimination and considers correlations between long bones rather than treating them as independent observations. In contrast, applying LDA to each bone makes it easier to predict the sex of other coeval collections that do not have such a complete sample. This work aims to overcome the scarcity of methods that can be applied to sex estimation of the large volume of isolated remains from Camino del Molino and for other Mediterranean skeletal series from the Late Prehistory with high biological affinity and that share similar environmental conditions.

Aridoamerica and Mesoamerica are two distinct cultural areas in northern and central Mexico, respectively, that hosted numerous pre-Hispanic civilizations between 2500 BCE and 1521 CE. The division between these regions shifted southward because of severe droughts ~1100 years ago, which allegedly drove a population replacement in central Mexico by Aridoamerican peoples. In this study, we present shotgun genome-wide data from 12 individuals and 27 mitochondrial genomes from eight pre-Hispanic archaeological sites across Mexico, including two at the shifting border of Aridoamerica and Mesoamerica. We find population continuity that spans the climate change episode and a broad preservation of the genetic structure across present-day Mexico for the past 2300 years. Lastly, we identify a contribution to pre-Hispanic populations of northern and central Mexico from two ancient unsampled “ghost” populations.

In northwestern Africa, lifestyle transitioned from foraging to food production around 7,400 years ago but what sparked that change remains unclear. Archaeological data support conflicting views: (1) that migrant European Neolithic farmers brought the new way of life to North Africa1,2,3 or (2) that local hunter-gatherers adopted technological innovations4,5. The latter view is also supported by archaeogenetic data6. Here we fill key chronological and archaeogenetic gaps for the Maghreb, from Epipalaeolithic to Middle Neolithic, by sequencing the genomes of nine individuals (to between 45.8- and 0.2-fold genome coverage). Notably, we trace 8,000 years of population continuity and isolation from the Upper Palaeolithic, via the Epipaleolithic, to some Maghrebi Neolithic farming groups. However, remains from the earliest Neolithic contexts showed mostly European Neolithic ancestry. We suggest that farming was introduced by European migrants and was then rapidly adopted by local groups. During the Middle Neolithic a new ancestry from the Levant appears in the Maghreb, coinciding with the arrival of pastoralism in the region, and all three ancestries blend together during the Late Neolithic. Ancient genomic and archaeological data combine to identify a surprisingly early Islamic burial in modern day Syria. The Middle East plays a central role in human history harbouring a vast diversity of ethnic, cultural and religious groups. However, much remains to be understood about past and present genomic diversity in this region. Here we present a multidisciplinary bioarchaeological analysis of two individuals dated to the late 7th and early 8th centuries, the Umayyad Era, from Tell Qarassa, an open-air site in modern-day Syria. Radiocarbon dates and burial type are consistent with one of the earliest Islamic Arab burials in the Levant. Interestingly, we found genomic similarity to a genotyped group of modern-day Bedouins and Saudi rather than to most neighbouring Levantine groups. This study represents the genomic analysis of a secondary use site with characteristics consistent with an early Islamic burial in the Levant. Population genomic studies of ancient human remains have shown how modern-day European population structure has been shaped by a number of prehistoric migrations. The Neolithization of Europe has been associated with large-scale migrations from Anatolia, which was followed by migrations of herders from the Pontic steppe at the onset of the Bronze Age. Southwestern Europe was one of the last parts of the continent reached by these migrations, and modern-day populations from this region show intriguing similarities to the initial Neolithic migrants. Partly due to climatic conditions that are unfavorable for DNA preservation, regional studies on the Mediterranean remain challenging. Here, we present genome-wide sequence data from 13 individuals combined with stable isotope analysis from the north and south of Iberia covering a four-millennial temporal transect (7,500-3,500 BP). Early Iberian farmers and Early Central European farmers exhibit significant genetic differences, suggesting two independent fronts of the Neolithic expansion. The first Neolithic migrants that arrived in Iberia had low levels of genetic diversity, potentially reflecting a small number of individuals; this diversity gradually increased over time from mixing with local hunter-gatherers and potential population expansion. The impact of post-Neolithic migrations on Iberia was much smaller than for the rest of the continent, showing little external influence from the Neolithic to the Bronze Age. Paleodietary reconstruction shows that these populations have a remarkable degree of dietary homogeneity across space and time, suggesting a strong reliance on terrestrial food resources despite changing culture and genetic make-up.

Scandinavia was one of the last geographic areas in Europe to become habitable for humans after the Last Glacial Maximum (LGM). However, the routes and genetic composition of these postglacial migrants remain unclear. We sequenced the genomes, up to 57x coverage, of seven hunter-gatherers excavated across Scandinavia and dated from 9,500-6,000 years before present (BP). Surprisingly, among the Scandinavian Mesolithic individuals, the genetic data display an east-west genetic gradient that opposes the pattern seen in other parts of Mesolithic Europe. Our results suggest two different early postglacial migrations into Scandinavia: initially from the south, and later, from the northeast. The latter followed the ice-free Norwegian north Atlantic coast, along which novel and advanced pressure-blade stone-tool techniques may have spread. These two groups met and mixed in Scandinavia, creating a genetically diverse population, which shows patterns of genetic adaptation to high latitude environments. These potential adaptations include high frequencies of low pigmentation variants and a gene region associated with physical performance, which shows strong continuity into modern-day northern Europeans.

As the first domestic livestock species, sheep has had a fundamentalrole in human populations since the Neolithic. Theirdemographic history is, however, poorly understood. We successfullysequenced 13 ancient sheep from 2 sites in NorthernIberia to up to 8.74× and 1 modern Corsican mouflon to describethis demographic history at the Western extreme of theMediterranean. Our results support an initial maritime expansioninto Iberia and that European mouflons descended fromferalized Neolithic sheep. We also describe a secondary expansionof Eastern ancestry in sheep at the same time when humanSteppe ancestry arrived to Iberia, and when we expect woollysheep to expand through Europe. Lastly, we found a third expansionin the Mediterranean area during the Roman period,when some historical sources mentioned fine-wool sheep beingtraded. We see evidence that this expansion had a significanteffect in shaping the modern European sheep gene pool leadingto modern breeds like the popular Merino. These resultsillustrate the dynamic history of Iberian sheep populations, andhow human cultural and demographic changes left their footprintsin the sheep gene pool, marking them as a useful proxyfor describing complex human demographic events.
