Aim: With climate change challenging marine biodiversity and resource management, it is crucial to anticipate future latitudinal and depth shifts under contrasting global change scenarios to support policy-relevant biodiversity impact assessments [e.g., Intergovernmental Panel on Climate Change (IPCC)]. We aim to demonstrate the benefits of complying with the Paris Agreement (United Nations Framework Convention on Climate Change) and limiting environmental changes, by assessing future distributional shifts of 10 commercially important demersal fish species. Location: Northern Atlantic Ocean. Time period: Analyses of distributional shifts compared near present-day conditions (2000–2017) with two Representative Concentration Pathway (RCP) scenarios of future climate changes (2090–2100): one following the Paris Agreement climate forcing (RCP2.6) and another without stringent mitigation measures (RCP8.5). Major taxa studied: Demersal fish. Methods: We use machine learning distribution models coupled with biologically meaningful predictors to project future latitudinal and depth shifts. Structuring projections with information beyond temperature-based predictors allowed us to encompass the physiological limitations of species better. Results: Our models highlighted the additional roles of temperature, primary productivity and dissolved oxygen in shaping fish distributions (average relative contribution to the models of 32.12 ± 10.24, 15.6 ± 7.5 and 12.1 ± 6.1%, respectively). We anticipated a generalized trend of poleward shifts in both future scenarios, with aggravated changes in suitable area with RCP8.5 (average area loss with RCP2.6 = 13.3 ± 4.1%; RCP8.5 = 40.9 ± 13.3%). Shifts to deeper waters were also predicted to be of greater magnitude with RCP8.5 (average depth gain = 25.4 ± 21.5 m) than with RCP2.6 (average depth gain = 10.4 ± 7.9 m). Habitat losses were projected mostly in the Mediterranean, Celtic and Irish Seas, the southern areas of the North Sea and along the NE coast of North America. Main conclusions: Inclusion of biologically meaningful predictors beyond temperature in species distribution modelling can improve predictive performances. Limiting future climate changes by complying with the Paris Agreement can translate into reduced distributional shifts, supporting biodiversity conservation and resource management. Evidence‐based decisions relating to effective marine protected areas as a means of conserving biodiversity require a detailed understanding of the species present. The Caribbean island nation of St Lucia is expanding its current marine protected area network by designating additional no‐take marine reserves on the west coast. However, information on the distribution of fish species is currently limited. This study used baited remote underwater stereo‐video to address this shortcoming by investigating the effects of depth and seabed habitat structure on demersal fish assemblages and comparing these assemblages between regions currently afforded different protection measures. From the 87 stations visited a total of 5,921 fish were observed comprising 120 fish taxa across 22 families. Species richness and total abundance were higher within the highly managed region, which included no‐take reserves. Redundancy analysis explained 17% of the total variance in fish distribution, driven predominantly by the seabed habitats. The redundancy analysis identified four main groups of demersal fishes each associated with specific seabed habitats. The current no‐take marine reserves protected two of these groups (i.e. fishes associated with the ‘soft corals, hard corals or gorgonians’ and ‘seagrass’ groups). Importantly, habitats dominated by sponges, bacterial mats, algal turfs or macroalgae, which also supported unique fish assemblages, are not currently afforded protection via the marine reserve network (based on the five reserves studied). These results imply that incorporation of the full breadth of benthic habitat types present would improve the efficacy of the marine reserve network by ensuring all fish assemblages are protected.

Biodiversity assessment is an important part of conservation management that ideally can be accomplished with noninvasive methods without influencing the structure and functioning of ecosystems. Environmental DNA (eDNA) metabarcoding has provided a promising tool to enable fast and comprehensive monitoring of entire ecosystems, but widespread adoption of this technique requires performance evaluations that compare it with conventional surveys. We compared eDNA metabarcoding and trawling data to evaluate their efficiency to characterize demersal fish communities in the Estuary and Gulf of Saint‐Lawrence, Canada. Seawater and bottom trawling samples were collected in parallel at 84 stations. For a subset of 30 of these stations, water was also collected at three different depths (15, 50, and 250 m) across the water column. An eDNA metabarcoding assay based on the 12S mitochondrial gene using the MiFish‐U primers was applied to detect fish eDNA. We detected a total of 88 fish species with both methods combined, with 72 species being detected by eDNA, 64 species detected by trawl, and 47 species (53%) overlapped between both methods. eDNA was more efficient for quantifying species richness, mainly because it detected species known to be less vulnerable to trawling gear. Our results indicated that the relative abundance estimated by eDNA and trawl is significantly correlated for species detected by both methods, while the relationship was also influenced by environmental variables (temperature, depth, salinity, and oxygen). Integrating eDNA metabarcoding to bottom trawling surveys could provide additional information on vertical fish distribution in the water column. Environmental DNA metabarcoding thus appears to be a reliable and complementary approach to trawling surveys for documenting fish biodiversity, including for obtaining relative quantitative estimates in the marine environment.

Many marine species are shifting their distribution poleward in response to climate change. The Barents Sea, as a doorstep to the fast-warming Arctic, is experiencing large scale changes in its environment and its communities. This paper aims at understanding what environmental predictors limit fish species habitats in the Barents Sea and discuss their possible evolution in response to the warming of the Arctic.Species distribution models usually aim at predicting the probability of presence or the average abundance of a species, conditional on environmental drivers. A complementary approach is to determine suitable habitats by modelling the upper limit of a species’ response to environmental factors. Using quantile regressions, we model the upper limit of biomass for 33 fish species in the Barents Sea in response to 10 environmental predictors. Boreal species are mainly limited by temperatures and most of them are expected to be able to expand their distribution in the Barents Sea when new thermally suitable habitats become available, in the limit of bathymetric constraints. Artic species are often limited by several predictors, mainly depth, bottom and surface temperature and ice cover, and future habitats are hard to predict qualitatively. Widespread species like the Atlantic cod are not strongly limited by the selected variables at the scale of the study, and current and future suitable habitats are harder to predict. These models can be used as input to integrative tools like end-to-end models on the habitat preference and tolerance at the species scale to inform resource management and conservation.

Marine communities have long been impacted by human activities, but the quantification of human‐driven changes often relies on recent data. This is because historical data on fish populations are lacking and are challenging to include in contemporary stock and ecological assessments. As a result, the impacts of early fishing pressure on marine communities are generally poorly documented worldwide. Marine communities of Southeast Australia have a relatively short history of exploitation compared with other temperate systems and were sampled before and after the onset of commercial fishing. As such, they provide a rare opportunity to identify historical baselines and to understand ecological changes after the onset of commercial exploitation. This study compares survey data collected around Tasmania, Southeast Australia, in 1909–1910 with data from the 1980s. The period considered precedes the establishment of a trawl fishery in Southeast Australia in 1915, of other important commercial fisheries in Tasmania, and of a fisheries data collection programme in 1984. Nominal catch rates are used to examine changes across all families of demersal fish recorded in catches and generalized linear models are used to estimate and compare standardized indices of abundance between the 1909–1910 and 1980s data for key commercial families. Results show significant, and thus far unreported, fishing‐induced changes in marine communities after the establishment of commercial fishing in the region. Changes mostly relate to shifts in catch composition and steep declines in the abundance of the main commercial families. This study illustrates a method for analysing low‐quality historical catch data and provides estimates of pre‐commercial fishing abundance that can be included in stock and ecological assessments. More broadly, this study demonstrates the significant role of early fishing in shaping marine communities and increases our understanding about general patterns of exploitation that have been difficult to identify with longer but less detailed fishing histories.

Incidental capture by fisheries is one of the principal threats to sea turtles. This study analysed spatial and temporal patterns of sea turtle bycatch, and estimated the direct initial mortality rate of these animals, in the industrial double‐rig‐bottom trawl fishery in south‐eastern Brazil. This is also the first attempt to relate bycatch/at‐sea mortality in bottom trawling to stranded turtles found along the adjacent coast. The fishery was monitored from October 2015 to April 2018 through data collected voluntarily by the captains of eight industrial double‐rig trawlers. Two hundred and one sea turtles were captured during 9362 tows (43,657.52 trawling hours), resulting in a catch per unit effort (CPUE) of 0.0025 ± 0.0032 turtles h⁻¹ with a standard net of 30.5 m headrope, with no significant difference between the estimated CPUEs for licensed shrimp and demersal fish trawlers. Caretta caretta (52.24%) and Lepidochelys olivacea (38.81%) were the most frequently captured species. According to Generalized Linear Models, C. caretta bycatch was significantly higher during winter, at lower latitudes (−24° to −23°) and higher longitudes (−42° to −40°), while the L. olivacea bycatch was significantly higher at higher latitudes (−23° to −21°). The direct initial mortality rate of sea turtles in the shrimp trawlers was 7.65 ± 3.85%. However, none of the dead individuals subsequently released with plastic tags (n = 10) were found stranded on the coast. Mortality was not significantly related to the depth or duration of the trawling. The results of this study suggest the need for improvements to the current management of the bottom trawl fishery in Brazil, moving from a species‐based to a spatial and seasonal‐based approach. There is also a need to develop turtle excluder devices adapted to local fishing conditions.

A large portion of the catch in many stocks may comprise discards which need to be accounted for in assessments in order to avoid bias in estimates of fishing mortality, stock biomass and reference points. In age structured assessment models, discards are sometimes treated as a separate fleet or are added to the landings before fitting so that information about discard behavior and sampling error is lost. In this paper an assessment model is developed to describe the discard process with size as a covariate while retaining age structured population dynamics. Discard size selection, high grading and bulk dumping of fish at sea are modelled so that the temporal dynamics of the process can be quantified within the assessment. The model is used to show that discarding practices have changed over time in a range of Northeast Atlantic demersal fish. In some stocks there is a substantial increase in high grading and evidence for bulk discarding which can be related to regulatory measures. The model offers a means of identifying transient effects in the discard process that should be removed from both short-term forecasts and equilibrium reference point calculations

The categorization of multidimensional data into clusters is a common task in statistics. Many applications of clustering, including the majority of tasks in ecology, use data that is inherently spatial and is often also temporal. However, spatiotemporal dependence is typically ignored when clustering multivariate data. We present a finite mixture model for spatial and spatiotemporal clustering that incorporates spatial and spatiotemporal autocorrelation by including appropriate Gaussian processes (GP) into a model for the mixing proportions. We also allow for flexible and semiparametric dependence on environmental covariates, once again using GPs. We propose to use Bayesian inference through three tiers of approximate methods: a Laplace approximation that allows efficient analysis of large datasets, and both partial and full Markov chain Monte Carlo (MCMC) approaches that improve accuracy at the cost of increased computational time. Comparison of the methods shows that the Laplace approximation is a useful alternative to the MCMC methods. A decadal analysis of 253 species of teleost fish from 854 samples collected along the biodiverse northwestern continental shelf of Australia between 1986 and 1997 shows the added clarity provided by accounting for spatial autocorrelation. For these data, the temporal dependence is comparatively small, which is an important finding given the changing human pressures over this time.

The dusky grouper Epinephelus marginatus is a large epinephelid species that occurs in the eastern and south-western Atlantic and western Indian Oceans. Late maturity, protogynous hermaphroditism, site fidelity, and overfishing have all contributed to its demographic decline. Connectivity and demography within a broad sampling of dusky grouper populations throughout its distribution were assessed. To do so, genetic variation at 11 polymorphic microsatellite loci and a partial sequence of the mitochondrial control region (mtCR) were evaluated. Two major mtCR lineages with a sequence divergence of 1.6% were found. The magnitude of genetic differentiation for mtCR among north and south Atlantic and Indian Ocean populations was high, with ΦST = 0.528. DEST and results of discriminant analysis of principal component revealed significant microsatellite genetic differentiation between all collection areas. Significant pairwise DEST showed moderate (0.084) to very great (0.603) differentiation. The effective population size was low for all localities, ranging between 25 (Azores Archipelago) and 311 (Rio Grande do Sul). The overall effective population size was estimated as 299 (confidence interval = 215–412), and there was no evidence of strong or recent bottleneck effects. Local and regional genetic structuring among dusky grouper populations is the consequence of the species' site fidelity, distribution across multiple oceanographic boundaries, and probably also of sequential hermaphroditism that contributes to the intensity of random genetic drift. The spatial pattern of genetic structuring of dusky groupers is such that fisheries management and conservation of population genetic integrity will have to be pursued at the local and regional scales. Body-size indicators are used worldwide in research that supports the management of commercially exploited wild fish populations, because of their responsiveness to fishing pressure. Observational and experimental data, however, have highlighted the deeply-rooted links between fish size and environmental conditions, that can drive additional, inter-annual changes in these indicators. Here, we have used biogeochemical and mechanistic niche modelling of commercially exploited demersal fish species to project time-series to the end of the 21st century for one such indicator, the Large Fish Indicator, under global CO2 emissions scenarios. Our modelling results, validated against survey data, suggest that its previously proposed policy target may be unachievable under future climate change. In turn, our results help to identify what may be achievable policy targets for demersal fish communities experiencing climate change. Whilst fisheries modelling has grown as a science, climate change modelling is seldom used specifically to address policy aims. Studies such as this one can, however, enable a more sustainable exploitation of marine food resources under changes unmanageable by fisheries control. Indeed, such studies can be used to aid resilient policy target-setting by taking into account climate-driven effects on fish community size-structure.

Aim We used modelled environmental data to identify important drivers of bioregional patterns of demersal fish assemblages characterized by a high proportion of endemic species. Location Of 1,600 km of coastal marine environment in south-western Australia. Methods We compiled data from 1090 stereo-BRUVs samples; a total of ~55,000 individuals belonging to 219 demersal fish species. Multivariate Regression Trees and Distance-based Linear Models distinguished which biological and/or environmental variables, amongst an initial set of 49, were most correlated to observed patterns of demersal fish assemblage structure. Indicator species analysis identified fish species most representative of the assemblage types. Results The most parsimonious model (constrained by five benthic variables and one spatial variable) explained 42% of the variation in spatial patterns of fish community structure. Canopy-forming seaweeds were the major benthic drivers, and, when found on structurally complex hard habitat, supported the highest diversity of species after sites dominated by hard coral cover. Indicator species analysis revealed that 28 of 35 significant species for this habitat type were endemics with fish assemblages associated with these habitats often spatially restricted to tens of kilometres. Main conclusions Demersal fish assemblage composition and biogeographical ranges in south-western Australia are strongly influenced by the presence of canopy-forming macroalgae. Canopy-dominated habitats have already been subject to catastrophic temperature-related die-offs in the northern part of this study, indicating its vulnerability to temperature-driven climate change. These results highlight not only the crucial role of this habitat in supporting endemic fish communities in the region, and the tenuous nature of their existence, but also the challenges facing marine managers who, unable to manipulate the influence of climate change variables, can only focus on alleviating stresses operating on local scales.

Aim: Quantifying biological assemblages and their environment is a fundamental, yet statistically challenging task in conservation ecology. Here, we use a recently developed approach called Regions of Common Profile (RCP) to quantify and map the distribution of demersal fish assemblages in an ecologically significant region of the Southern Ocean to (1) gain ecological and management insights and (2) evaluate the utility of the new method for ecoregionalization. Location: Northern Kerguelen Plateau, Subantarctic Islands, Southern Ocean. Methods: The RCP approach is a multispecies, model‐based approach that can overcome many limitations of traditional distance‐based approaches. It simultaneously groups sites with a similar composition of species and describes the patterns of variation in assemblages using environmental data, allowing the prediction of assemblages across the study region. We apply RCP to a unique dataset of demersal fish occurrences across the northern Kerguelen Plateau to model and map the distribution of assemblages and examine the representativeness of the Heard Island and McDonald Island marine reserve. Results: We demonstrate that the RCP approach allows a direct and quantitative interpretation of the composition of assemblages as well as their environment. Further, the model reasonably predicts the occurrence of individual species across the plateau as well as the species composition of sites. We distinguish and map seven assemblages defined by depth, surface temperature and chlorophyll a. Shallow‐water assemblages contain a high proportion of endemic species, while deep‐water assemblages contain more cosmopolitan species. With the exception of one deep‐water assemblage, assemblages were well represented within the current Heard and McDonald Islands marine reserve. Main conclusions: The RCP is a valuable tool for classifying biological regions with a range of ecological and conservation management applications. Our results extend current ecological and biogeographic knowledge for the northern Kerguelen Plateau, and maps of the distribution of assemblages will be useful for ongoing spatial management.

We analyzed spatial, temporal, and age/sex variation in the diet of the South American sea lions (SASL, Otaria byronia) in southern Chile via δ13C and δ15N isotope analysis, with emphasis on exotic farmed and feral salmonids as a source of prey for this generalist predator. Isotope mixing models show that the primary prey consumed by SASL were demersal and benthopelagic fishes. Individuals sampled in summer and in the outer coast had higher δ15N values than those from winter or from the inner coast due to consumption of high trophic level demersal fish. We also found evidence of an ontogenetic shift in isotopic niche width as measured by δ13C and δ15N standard ellipse areas, with juveniles showing a restricted isotopic niche width (1.0‰2) in comparison to subadult (2.2‰2) and adult males (1.9‰2). The proportion of salmonids in the diet of the SASL was negligible and lower than reported in previous studies, which may be related to a recent drop in the production of salmon aquaculture in the region. Our study suggests that the SASL are able to adapt to shifts in spatiotemporal variations in the abundance of potential prey, including feral and farmed salmonids.

Aim The relationship between number of species and area is a well-known macro-ecological property that can be used as an indicator of human impact on natural communities. This relationship can be described by species–area relationships. We explored the application of species–area relationships to data sets of bottom trawl surveys to determine their ability to capture fishing-induced changes in demersal fish communities. Location Australia. Methods We performed numerical simulations to investigate whether species–area relationship was sensitive to changes in community properties, such as richness, species abundances and spatial distribution. Then, we analysed a data set of bottom trawl surveys carried out in south-east Australia spanning 20 years. These data provided information on demersal fish communities at different stages of fishing exploitation. We built species–area relationships along spatial and temporal gradients of community exploitation and used the rate of species accumulation to characterize community structure. Linear mixed effects (LME) models were used to quantify the effect of fishing exploitation on species accumulation rates, while controlling for environmental and sampling factors. Results Numerical simulations showed that species–area relationships can capture changes in community properties. Observed species accumulation rate decreased with increasing exploitation and was sensitive to environmental variation along a latitudinal and depth gradient and to changes in sampling. Main conclusions Species–area relationships applied to trawl survey data can capture fishing-induced changes in the structure of demersal fish communities. We propose that species–area relationships can be used to inform on the status of demersal fish communities and aid community monitoring. If applied to data sets of bottom trawl surveys available world-wide, species–area relationships could be used to rank demersal fish communities for their level of exploitation.

Alaska is the world’s principal supplier of Sablefish Anoplopoma fimbria, a buttery-flavored whitefish greatly prized in Japan. Sablefish are distributed from Baja California to western Japan, but the majority of commercial catches are from the Gulf of Alaska and the Aleutian Islands off Alaska. The volume and value of landings of this long-lived demersal fish are comparable to those of the well-known Pacific Halibut Hippoglossus stenolepis. As with Pacific Halibut, Alaska region catches of Sablefish are managed under an individual fishing quota (IFQ) program implemented in 1995. We present a simultaneous-equation market model for Sablefish and use it to examine the linkages between landings volume and exvessel prices and revenues, including the sensitivity of Alaska exvessel prices and revenues to changes in landings, the implementation of IFQs, and changes in the Japanese economy. This study assessed the influence of the seasonal fluctuation of abiotic conditions (wet v. dry season) on the functional diversity (FD) of tropical coastal fish assemblages. Sampling was carried out in three regions of north-east Brazil with contrasting coastlines (influenced by reef, lagoon and estuary). In each region, fishes were sampled from three depth strata (10, 20 and 30 m) and FD was estimated using an index based on key phenotypic and behavioural characteristics. All three regions had higher FD in the wet season at shallower depths, indicating the coexistence of species with low functional redundancy in sites subject to seasonal flushing of fresh water. Deeper sites had lower FD than shallower sites, although this difference was less pronounced for region 3, which is strongly affected by its proximity to the Sao Francisco estuary. The results broadly support the hypothesis that alterations in abiotic conditions in the wet season allow estuarine-adapted fishes with a different suite of functional traits to invade shallow coastal regions.

Changes in the environment and in the composition of fish assemblages in the Paranagua Estuary (South Brazil) were assessed by comparisons made before, during and after dredging operations, in the same months and areas studied in the previous year. Interactions between year and month were observed for salinity. During the dredging year fish total density was 2 individuals m(-2) and with a total biomass of 104 g m(-2) (among 31 species captured). For the same period the year before, 0·3 individuals m(-2) and 3 g m(-2) were captured (38 species). The number of species showed significant time v. month interactions, assuming that fish species composition varied for both year and month. Total mean density and biomass showed significant differences for interaction time v. month, and density and biomass in the dredging month September 2001 in the main channel were scientifically different from other months. Interaction times v. area were significant for Cathorops spixii (increased biomass), Aspistor luniscutis (increased density), Menticirrhus americanus (decreased biomass) and Cynoscion leiarchus (decreased density and biomass). This suggests that during the dredging process there is a change in the structure of the demersal fish assemblage. The impact (damage and mortality) induced by dredging on the macrobenthic animals along the dredge path attracted adults of C. spixii that reached densities 10 times greater than in the year before. On the other hand, sciaenid species practically disappeared. To contribute to the conservation of the estuarine fish fauna, and maintain fisheries production of the Paranagua Estuary and surrounding areas, it is recommended that, dredging should be done from the late rainy season to the early dry season. Decisions must take into account the ecological cycles of socio-economically important fish species and prioritize the safe disposal of dredged spoils.

Variation within species is an often-overlooked aspect of community ecology, despite the fact that the ontogenetic structure of populations influences processes right up to the ecosystem level. Accounting for traits at the individual level is an important advance in the implementation of trait-based approaches in understanding community structure and function. We incorporate individual- and species-level traits into one succinct assemblage structure metric, fractional size, which is calculated as the length of an individual divided by its potential maximum length. We test the implementation of fractional size in demersal fish assemblages along a depth gradient in the deep sea. We use data from an extensive trawl survey at depths of 300-2030 m on the continental slope of the Rockall Trough, Northeast Atlantic, to compare changes in fractional size structure along an environmental gradient to those seen using traditional taxonomic and trait-based approaches. The relationship between fractional size and depth was particularly strong, with the overall pattern being an increase with depth, implying that individuals move deeper as they grow. Body size increased with depth at the intraspecific and assemblage levels. Fractional size, size structure and species composition all varied among assemblages, and this variation could be explained by the depth that the assemblage occupied. The inclusion of individual-level traits and population fractional size structure adds to our understanding at the assemblage level. Fractional size, or where an individual is in its growth trajectory, appears to be an especially important driver of assemblage change with depth. This has implications for understanding fisheries impacts in the deep sea and how these impacts may propagate across depths.

This study determined the spatial and temporal distributions of the silver mojarra Eucinostomus argenteus (Perciformes: Gerreidae), one of the most abundant teleost species in bays and estuaries. Sampling was conducted from July 2005 to June 2007. The species was captured on all sampling dates and at six of the seven sampling stations. Approximately 80% of the individuals were below the size of first sexual maturity (12·0 cm total length, LT ). Although the spatial distribution of juveniles and adults differed throughout the study period, the environmental variables measured explained only a small part of their distribution. The recruitment period occurred during the first part of each year. Despite the high pollution levels in Guanabara Bay, this coastal system plays an important role as a nursery ground and for the growth of E. argenteus.

Estuaries are dynamic environments at the land-sea interface that are strongly affected by interannual climate variability. Ocean-atmosphere processes propagate into estuaries from the sea, and atmospheric processes over land propagate into estuaries from watersheds. We examined the effects of these two separate climate-driven processes on pelagic and demersal fish community structure along the salinity gradient in the San Francisco Estuary, California, USA. A 33-year data set (1980-2012) on pelagic and demersal fishes spanning the freshwater to marine regions of the estuary suggested the existence of five estuarine salinity fish guilds: limnetic (salinity = 0-1), oligohaline (salinity = 1-12), mesohaline (salinity = 6-19), polyhaline (salinity = 19-28), and euhaline (salinity = 29-32). Climatic effects propagating from the adjacent Pacific Ocean, indexed by the North Pacific Gyre Oscillation (NPGO), affected demersal and pelagic fish community structure in the euhaline and polyhaline guilds. Climatic effects propagating over land, indexed as freshwater outflow from the watershed (OUT), affected demersal and pelagic fish community structure in the oligohaline, mesohaline, polyhaline, and euhaline guilds. The effects of OUT propagated further down the estuary salinity gradient than the effects of NPGO that propagated up the estuary salinity gradient, exemplifying the role of variable freshwater outflow as an important driver of biotic communities in river-dominated estuaries. These results illustrate how unique sources of climate variability interact to drive biotic communities and, therefore, that climate change is likely to be an important driver in shaping the future trajectory of biotic communities in estuaries and other transitional habitats.

The objectives of this work were to quantify the spatial and temporal distribution of the occurrence of anadromous fishes (alewife Alosa pseudoharengus, blueback herring Alosa aestivalis and American shad Alosa sapidissima) in the stomachs of demersal fishes in coastal waters of the north-west Atlantic Ocean. Results show that anadromous fishes were detectable and quantifiable in the diets of common marine piscivores for every season sampled. Even though anadromous fishes were not the most abundant prey, they accounted for c. 5-10% of the diet by mass for several marine piscivores. Statistical comparisons of these data with fish diet data from a broad-scale survey of the north-west Atlantic Ocean indicate that the frequency of this trophic interaction was significantly higher within spatially and temporally focused sampling areas of this study than in the broad-scale survey. Odds ratios of anadromous predation were as much as 460 times higher in the targeted sampling as compared with the broad-scale sampling. Analyses indicate that anadromous prey consumption was more concentrated in the near-coastal waters compared with consumption of a similar, but more widely distributed species, the Atlantic herring Clupea harengus. In the context of ecosystem-based fisheries management, the results suggest that even low-frequency feeding events may be locally important, and should be incorporated into ecosystem models.

In the present study, we examined the effects of climate on temporal variation in the abundance and geographical distribution of demersal fishes at both interannual and decadal scales in the Tsushima Warm Current region of the Japan Sea using single-trawler fishery data (1972–2002). This single-trawler fishery targeted multiple species with different geographical affinities and life history traits. Thus, these data were suitable for examining the biological mechanisms that underlie how species respond to climate variability. Our results indicate that the distributional changes of species in response to decadal climate variability are best explained by asymptotic length, which indicates that warming has greater negative effects on larger fishes in the Japan Sea. However, none of the variables examined (including geographical affinity, asymptotic length and age at maturation) could explain the shift in abundance at interannual or decadal scales. It should be noted that life history traits and geographical affinities only provide partial explanations of the responses of species to environmental variability, thereby suggesting that other factors, such as interactions among species, may be involved in mediating species responses.

Biodiversity is changing at an unprecedented rate on a global scale as a complex response to several anthropogenic changes, in addition to the background natural environmental variability and cycles. In the Benguela Current Large Marine Ecosystem region (BCLME), aspects of demersal fish species diversity were studied between 1985 and 2010 in three countries (Angola, Namibia, and South Africa) using scientific survey data (depending on country). The study was aimed to address multi-tiered objectives: to document patterns of diversity (as measured by the different indices of diversity) in the three countries; to relate these patterns to various explanatory variables (depth, latitude, longitude, bottom temperature, and total catch) using a generalized additive model; and to compare the patterns of diversity and importance of potential drivers of biodiversity across the BCLME region. Results showed contrasting diversity patterns between the three countries in terms of both the form and strength of the relationship with different sets of predictors. Species richness S, Pielou's evenness index J', and Shannon–Wiener index H' were shown to increase with increasing depth in all three countries. In addition, both the overall and depth-dependent latitudinal pattern in S showed local and regional level bottlenecks in biodiversity, and the latitudinal pattern of S was similar to the pattern of bottom temperature. Overall, the species richness of demersal fish species (S) was found to increase as one moved towards the equator, in line with similar studies that reported an increase in richness with latitude.

Top–down impacts of avian predators are often overlooked in marine environments despite evidence from other systems that birds significantly impact animal distribution and behavior; instead, birds are typically recognized for the impacts of their nutrient rich guano. This is especially true in shallow seagrass meadows where restoration methods utilize bird perches or stakes to attract birds as a passive fertilizer delivery system that promotes the regrowth of damaged seagrasses. However, this method also increases the local density of avian piscivores that may have multiple unexplored non-consumptive effects on fish behavior and indirect impacts to seagrass communities. We utilized laboratory and field experiments to investigate whether visual cues of avian predators impacted the behavior of the dominant demersal fish in seagrass habitats, the pinfish Lagodon rhomboides, and promoted cascading interactions on seagrass-associated fauna and epiphytes. In laboratory mesocosms, pinfish displayed species specific responses to models of avian predators, with herons inducing the greatest avoidance behaviors. Avoidance patterns were confirmed in field seagrass meadows where heron models significantly reduced the number of fish caught in traps. In a long term field experiment, we investigated whether avian predators caused indirect non-consumptive effects on seagrass communities by monitoring fish abundances, invertebrate epiphyte grazers, and the seagrass epiphytes in response to heron models, bird exclusions, and bird stakes. On average, more fish were recovered under bird exclusions and fewer fish under heron models. However, we found no evidence of cascading effects on invertebrate grazers or epiphytes. Bird stake treatments only displayed a simple nutrient effect where higher bird abundances resulted in higher epiphyte biomass. Our results indicate that although birds and their visual cues can affect fish and epiphyte abundance through non-consumptive effects and nutrient enrichment, these impacts do not propagate beyond one trophic level, most likely because of dampening by omnivory and larger scale processes.

To compare the roles of American lobster Homarus americanus and Atlantic rock crab Cancer irroratus in the food web processes of a coastal ecosystem, distribution, abundance, stomach contents, diet overlap, and occurrence in stomachs of predators were described for the two species collected during July–August trawl surveys in Northumberland Strait, southern Gulf of St. Lawrence. Atlantic rock crab was more widely distributed, was more numerous on mud and muddy sand substrates, and occurred in deeper water than American lobster. Atlantic rock crab was the principal prey of American lobster while American lobster was almost never eaten by Atlantic rock crab. American lobster (benthic and pelagic stages) was a trace item in all fish and decapod stomachs examined except in those of the Shorthorn Sculpin Myoxocephalus scorpius and other American lobsters. In contrast, Atlantic rock crab larvae commonly occurred in stomachs of many pelagic fishes while small (

Species diversity is generally considered one of the key factors of ecosystem resilience in response to anthropogenic pressures, including fishing. In this context, the spatial and temporal changes in demersal fish assemblages and species diversity were investigated in the northern Gulf of St. Lawrence (Canada), over a 20-year period (1990–2010). Data were obtained from the summer research survey conducted by the Department of Fisheries and Oceans, and include commercial and non-commercial species. The study covers the period of groundfish fishery collapse, the moratorium period, and the post-moratorium period, and reflects various modifications in management. Multivariate statistical methods revealed two communities. A coastal community corresponds to strata located above 200 m depth and a deeper community located in the deep channels. Interannual differences in the composition of fish assemblages were observed and are mainly due to the changes in the relative biomass of some dominant species. Three diversity indices (Shannon–Wiener, Simpson's Index of Diversity and Motomura's constant) indicate a slight but significant increase of the diversity over time. This trend is due to the increase of the relative biomass of low-rank species, which may have been favoured by the prohibition of groundfish trawling after 1997 in that region. The geographical distribution of the Shannon–Wiener index also shows temporal dynamics reflecting the biomass distribution of dominant demersal species.

The DELOS (Deep-ocean Environmental Long-term Observatory System) project is a long-term research program focused on understanding the impacts of oil and gas extraction on deep-sea ecosystems. We have installed two seafloor observation platforms, populated with ROV-serviced sensor modules, at 1400 m water depth in the Southeast Atlantic off the coast of Angola. The 'impact' Near-Field platform is located 50 m from subsea oil production facilities. The ‘control’ Far-Field platform is 16 km distant from any industry seafloor activity. Each platform includes oceanographic, acoustic, and camera sensor modules. The latter carries two still cameras providing close-up and wide-angle views of the seabed. The Far-Field platform is also equipped with a sediment trap that deploys to 100 m above the seafloor. The instrumented platforms were installed in Feb 2009, and the sensor modules subsequently serviced in Aug 2009, Feb 2010, and Aug 2010. Here, we report on our first experiences of operating the observatories and present some of the first data. The oceanographic data (temperature, salinity, oxygen concentration) and biological observations (demersal fish and benthic invertebrates) suggest that the two study sites have near identical environmental characteristics. We, therefore, believe that these sites are appropriate as control and impact locations for long-term monitoring of potential anthropogenic effects referenced to natural background environmental variation. We suggest that DELOS-type observatories, particularly operated as pairs (or in networks), are a highly effective means of appropriately monitoring deep-water resource exploitation-both hydrocarbon extraction and mineral mining.

The ecological effect of prawn trawling on the benthos of the Gulf of Carpentaria, northern Australia, was investigated by examining stomach contents of common demersal fishes incidentally caught as by-catch in the fishery. Fishes were collected from high and low fishing intensity sites in three regions based on vessel monitoring system data. The diets of eight species of benthic fish predators were compared between regions and fishing intensities. A regional effect on diet was evident for seven species. Only one generalist species had no significant difference in diet among the three regions. For the comparisons within each region, five predator species had significantly different diet between high and low fishing intensities in at least one region. Across the three regions, high fishing intensity sites had predators that consumed a greater biomass of crustaceans, molluscs and echinoderms. At low fishing intensity sites, predators had diets comprising a greater biomass of cnidarians and teleosts, and a different assemblage of molluscs, crustaceans and fishes. These changes in diet suggest that there may have been a shift in the structure of the benthic community following intensive fishing. Analysis of predator diets is a useful tool to help identify changes in the benthic community composition after exposure to fishing. This study also provided valuable diet information on a range of abundant generalist benthic predators to improve the ecosystem modelling tools needed to support ecosystem-based fisheries management.

Since the Common Fisheries Policy reform in 2002, there have been various proposals for designing effective input-management tools in the context of demersal multispecies and multimetier fisheries to augment quota management. The relationship between fishing mortality and effort exerted by the English beam trawl fleet is investigated for two stocks of North Sea demersal fish, plaice, Pleuronectes platessa L., and sole, Solea solea (L.). Catchability was adjusted by accounting for targeting by this gear, seasonal and area effects, and individual vessel variation, using results from a generalised linear mixed-effects model (GLMM) that included random effects (in this case, vessel). Descriptors were standardised in relation to distinct submetiers and their impact on both species. Fishing efficiency was calculated as the ratio between relative nominal landings per unit effort derived from the GLMM and survey indices from a standard survey vessel. Fishing efficiency for sole increased (+0.6% annually) and for plaice decreased (−6.2%), likely because of changes in targeting, fuel costs and regulations.

UNLABELLED Mercury (Hg), cadmium (Cd), and lead (Pb) were quantified in muscle tissue of 5 species of demersal fish (european conger eel, rosefish, brown ray, blackbellied angler, and red mullet) commonly consumed in Italy. In all species studied, Hg was the most abundant element, followed by Pb and Cd, which exhibited comparable levels. Cd and Pb concentrations did not differ either within individuals of the same species or among various species examined, whereas Hg accumulation was species-specific. Significant positive correlations between Hg concentrations and fish length for the 5 characterized species were observed. From a public health standpoint, Pb concentrations were under the legal limit for human consumption indicated by European Regulation, whereas Hg and Cd content occurred at levels exceeding the respective critical values in most of the samples examined. The estimated weekly intakes (EWIs) as well as the target hazard quotients (THQs) for Cd and Pb indicated that fish were safe for human consumption, whereas major concern was related to Hg. Fish size-related changes in Hg concentrations determined high THQ and EWI values relatively to larger size fish consumption of these species, except for red mullet, suggesting potential health human risk. A continuous surveillance system of Hg content in fishery products, especially in certain species that for physiological reasons concentrate Hg more easily than others is crucial for consumer health protection. PRACTICAL APPLICATION The present article deals with metal (Hg, Cd, and Pb) concentrations in commercially important demersal fish from Mediterranean Sea. The dietary intakes of these elements have been estimated and the dietary exposure assessment was calculated. This kind of study will help the consumers to make an informative choice when buying fish.

This work examined the potential for marine protected areas based on the efficient design of essential fish habitat (EFH) for juvenile life stages of economically important demersal fish species to represent non-exploited demersal fish species in the Gulf of Maine. Distribution and abundance data from research trawl surveys conducted from 1963–2000 were pooled into a 10-min lat/long square sampling grid and density per square of each species was calculated as the mean of counts from all surveys. A simulated annealing algorithm (Marxan) was used to identify minimum sets of 10-min squares that represented at least 10–30% of the regional abundance of each species under constraints for degree of spatial aggregation among sites. Numbers of non-exploited species in these sites, and species represented at abundance levels equal to or greater than the targets set for juveniles of economically important species were identified, and both were compared with mean totals from 100 sets of randomly drawn squares of equivalent number to simulation results. Percentages of non-exploited species among all scenarios varied from 81–97%. All species absent from simulation results were rare regionally. Species richness was lower in each case compared with randomly drawn squares, but only marginally. However, more species were represented in complementary sites at abundance levels equal to or greater than the targets set for economically important species. These results were interpreted with respect to a definition of biodiversity that includes species as well as functional and structural ecosystem components, and it was concluded that the dual objectives of fishery management and biodiversity conservation can be achieved, at least in some cases, within a single network of marine protected areas of moderate size. During a research cruise to Georges Bank in 1999 to study the areas closed to fishing, broad areas of the sea floor (3000 km 2 ) were found to have a high percentage cover of emergent invertebrate tubes. Most of these tubes were attributable to the tubicolous epifaunal amphipod, Ericthonius rubricornis. Our data show the spatial extent that dense clumps of amphipod tubes could cover the sea floor on Georges Bank. When some of the same sites were sampled 1 yr later, in June 2000, thepercentcoverofthetubeclumpsontheseafloorwas significantly reduced. Biogenic structures, such as invertebrate tubes, are important features of benthic habitats and may provide protection for juvenile fish and invertebrate resource species. Our observations reiterate that biogenic habitat characteristics are not spatially and temporally stable and this needs to be recognized by fisheries managers when managing the living marine resources that utilize these habitats.

Adoption of the ecosystem approach to fisheries management relies on recognition of the link between fish and other components of the ecosystem, namely their physical and biological habitat. However, identifying the habitat requirements of marine fishes and hence determining their distribution in space and time is scientifically complex. We analysed the methodologies and findings of research on temperate, demersal fish habitat requirements to highlight the main developments in this field and to identify potential shortfalls. Many studies were undertaken over large spatial scales (‡100s km 2 ) and these generally correlated abundances of fish to abiotic variables. Biological variables were accounted for less often. Small spatial scale (£m 2 ), experimental studies were comparatively sparse and commonly focused on biotic variables. Whilst the number of studies focusing on abiotic variables increased with increasing spatial scale, the proportion of studies finding significant relationships between habitat and fish distribution remained constant. This mismatch indicates there is no justification for the tendency to analyse abiotic habitat variables at large spatial scales. Innovative modelling techniques and habitat mapping technologies are developing rapidly, providing new insights at the larger spatial scales. However, there is a clear need for a reduction in study scale, or increase in resolution additional to the integration of biotic variables. We argue that development of sound predictive science in the field of demersal fish habitat determination is reliant on a change in focus along these lines. This is especially important if spatial management strategies, such as Marine Protected Areas (MPA) or No Take Zones (NTZ), are to be used in future ecosystem-based approaches to fisheries management.

The diet of smooth skate Dipturus innominatus was determined from examination of stomach contents of 321 specimens of 29·3-152·0 cm pelvic length, sampled from research and commercial trawlers at depths of 231-789 m on Chatham Rise, New Zealand. The diet was dominated by the benthic decapods Metanephrops challengeri and Munida gracilis, the natant decapod Campylonotus rathbunae and fishes from 17 families, of which hoki Macruronus novaezelandiae, sea perch Helicolenus barathri, various Macrouridae and a variety of discarded fishes were the most important. Multivariate analyses indicated the best predictors of diet variability were D. innominatus length and a spatial model. The diet of small D. innominatus was predominantly small crustaceans, with larger crustaceans, fishes and then scavenged discarded fishes increasing in importance as D. innominatus got larger. Scavenged discards were obvious as fish heads or tails only, or skeletal remains after filleting, often from pelagic species. Demersal fish prey were most frequent on the south and west Chatham Rise, in areas where commercial fishing was most active. Dipturus innominatus are highly vulnerable to overfishing, but discarding practices by commercial fishing vessels may provide a positive feedback to populations through improved scavenging opportunities.

Aim Macroecological theory predicts that along direct physiological gradients there will be unimodal abundance distributions of species and consistent rates of assemblage turnover. However, the majority of marine studies that have investigated the realized distribution of species along latitudinal or temperature gradients have generally found unimodal distributions to be rare. We assess fish distributions along a temperature gradient in a stable oligotrophic seascape and suggest that unimodal distributions will be more common. Location Nearshore demersal fish habitat extending 1500 km along the coast of south-western Australia. Methods The relative abundances of demersal fish species were sampled off the coast of south-western Australia along a temperature gradient. The confounding influence of other environmental variables was tested, and the assemblage was found to be highly correlated with temperature. For the 20 most abundant species, quantile regression spline models were used to construct a model within which 95% of their abundance was expected to fall. We compared the results from this study with the proportion of unimodal species abundance distributions observed in other studies. Results Of the 20 most abundant species, 19 displayed patterns that indicated temperature was an important factor influencing their range and relative abundance; with 15 species exhibiting unimodal abundance distributions, four having ramped distribution to one end of the sampled range and one showing no consistent pattern. Main conclusions The high diversity and percentage of endemic species in terrestrial and marine habitats of south-western Australia is likely to be due to the stable geological and oceanographic history of the region. In comparison, studies of abundance distribution in other marine systems have been conducted in relatively heterogeneous and productive environments. The old, climatically buffered, oligotrophic seascape of south-western Australia has provided a simple system in which the consistent influence of physiological gradients on the abundance distribution of fish species can be observed.

The performance of robust principal component analysis (RPCA), detrended correspondence analysis (DCA) and non-metric multidimensional scaling (NMDS) with two demersal fish data sets were assessed in terms of their stability to bootstrap-generated sample variation and the method's ability to reflect a well-known depth gradient. Stability was assessed for both species and site orderings and configurations, using scaled rank variance (SRV) and Spearman (q) and Procrustes correlations (t0). The NMDS site and species orderings showed the highest stability. DCA performed best in terms of site ordination stability, but NMDS performed best in terms of species ordination stability. In terms of matching the expected ecological variation, NMDS was the most sensitive method for the wider-depth gradient data and DCA was the most sensitive for the narrower-depth gradient data. According to the sensitivity and informative power criteria associated with the stability assessment, t0 was the best methodological approach for site ordinations, and SRV for species ordinations.

Fish-aggregating devices are floating objects used worldwide to improve pelagic fishery yield. Fish-aggregating devices use the natural attraction exerted by floating objects on juveniles and adults of both pelagic and demersal fish. In this study, it was hypothesised that fish change their degree and type of interaction with moored floating objects depending on size. This is because fishes in early life stage remain close to floating objects, using them as a shelter, but as they grow they move further away from floating objects spending their time swimming to seek food. To test this hypothesis, the spatial distribution and habitat use of five Mediterranean fish species were quantified. The results enabled the hypothesis to be accepted for all species, except Balistes carolinensis Gmelin. For this species, a shelter from predator model was applicable, but for the other species, the generalised meeting point model was more adaptable.

The coastal shelf of the Gulf of Oman experiences periodic upwelling events during the summer months that are driven by the southwest monsoon. It is unclear what role these events play in the spatial and temporal distribution of the region’s fish assemblage. We carried out trials on two different video techniques to characterize the habitat and fish assemblage along the continental shelf margin near Muscat, Oman. Exploratory surveys with a drift stereo-video revealed three main habitat types: Sand, Reef and Megabenthos. Three areas were chosen for additional sampling using stereo-BRUVS (‘baited’ remote underwater-video systems). On two separate occasions (November 2005 and March 2006) replicate stereo-BRUVS were deployed in each area stratified by the main habitat types. For each teleost and elasmobranch species encountered on the video, an estimate of total body length and the relative abundance (MaxNi) was made. The stereo-BRUVS recorded a wide range of demersal and pelagic teleosts including species of conservation interest such as sharks, rays and groupers. The drift stereo-video recorded significantly fewer species than the stereo-BRUVS (N = 15 versus N = 43). Species diversity from the stereo-BRUVS increased by 96% in March 2006 (N = 41) compared to November 2005 (N = 23), a pattern consistent at all three areas. The structure of the overall fish assemblage (using canonical analysis of principal coordinates analysis) was highly variable both in time and space. There was ample evidence of strong habitat associations, particularly with depth and seasonal shifts in abundance and diversity. We argue the upward migration of oxygen-depleted water into the shallow depths during the late monsoon displaces the demersal fish community along this coast.

Aim Identification of biodiversity hotspots has typically relied on species richness. We extend this approach to include prediction to regional scales of other attributes of biodiversity based on the prediction of Rank Abundance Distributions (RADs). This allows us to identify areas that have high numbers of rare species and areas that have a rare assemblage structure. Location Continental slope and shelf of south-western Australia, between 20.5 and 30° S and depths of 100–1500 m. Methods We use a recently developed method to analyse RADs from biological surveys and predict attributes of RADs to regional scales from spatially abundant physical data for demersal fish and invertebrates. Predictions were made for total abundance (N), species richness (S) and relative evenness at 147,996 unsampled locations using data from two spatially limited surveys. The predictions for S and relative evenness were then independently split into categories, creating a bivariate distribution. The RAD categories are mapped spatially between 20.5 and 30° S to depths of 1500 m to allow identification of areas with rare species and assemblage structure across this region. Results Rank abundance distributions for demersal fish vary with large scale oceanographic patterns. Peaks in abundance and unevenness are found on the shelf break. The bivariate distributions for richness and evenness for both fish and invertebrates show that all assemblage structures are not equally likely. The RAD categories identify regions that have high numbers of rare species and areas with unique assemblage structure. Main conclusions Predicted RADs over large regions can be used to identify biodiversity hotspots in more detail than richness alone. Areas of rare species and rare assemblage structure identified from fish and invertebrates largely overlap, despite the underlying data coming from two different data sets with two different collection methods. This approach allows us to target conservation management at species that would otherwise be missed.

This study investigated the feeding ecology of King George whiting Sillaginodes punctatus recruits to determine how diet composition varies between habitat types (seagrass and unvegetated habitats), and between sites separated by distance. Broad-scale sampling of seagrass and unvegetated habitats at nine sites in Port Phillip Bay (Australia) indicated the diet composition varied more by distance into the bay than by habitat. Near the entrance to the bay the diet was dominated by harpacticoids and gammarid amphipods, in the middle reaches of the bay the diet was completely dominated by harpacticoids, while at sites furthest into the bay, mysids and crab zoea were also important. Abundances of prey in guts was significantly higher between 1000 and 2200 hours compared with other times, indicating diurnal feeding. Laboratory determined gut evacuation rate (based on an exponential model) was estimated to be -0·54. Daily rations were highly variable among sites and habitat types. Sillaginodes punctatus recruits consumed much higher quantities of prey on unvegetated habitat than seagrass habitat at some middle reach sites; with prey consumption of harpacticoid copepods on unvegetated habitat approaching 3000 individuals per day at one site. The results of this study provide insight into why habitat associations of S. punctatus recruits within mosaics of seagrass and unvegetated habitat show high spatial variation.

1.Data from fishing surveys employing bottom long-lines were analysed to characterize the diversity, assemblages and distribution patterns of demersal fish along the Brazilian outer shelf and upper slope, between latitudes 13°S and 22°S. 2.Non-metric multi-dimensional scaling (MDS) and cluster analysis indicate three distinct species assemblages separated primarily by depth (the 200 m isobath) and secondarily by latitude (19°S), suggesting a continual transition along the depth and latitudinal gradients in the study area. Species richness was negatively correlated with depth, but with no clear relationship with latitude. 3.Results suggest the existence of reef formations on the shelf-edge zone (40–200 m) and slope down to 500 m depth off the eastern Brazilian coast. More than 75% of the catches recorded were reef fish species from the families Serranidae, Lutjanidae, Malacanthidae, Muraenidae, Sparidae, Balistidae, Carangidae, Haemulidae, Scorpaenidae and Priacanthidae. 4.The maximum depth of occurrence for 20 reef species was extended from limits previously recorded. 5.The findings reinforce the hypothesis of a faunal corridor for species associated with deep reef formations along the shelf-edge zone (40–200 m), in the South American continental margin, connecting the south-western Atlantic and the Caribbean provinces. 6.The shelf-edge reefs support important multi-species fisheries and harbour critical habitats for the life cycle of many reef fish species, including spawning aggregation sites that are extremely vulnerable to human pressures, such as intensive fishing, shipping and offshore oil and gas exploitation; all activities currently expanding off the Brazilian coast. 7.Results reveal the biological importance of deep shelf-edge reefs as a critical ecological area. Despite their importance, shelf edge reefs are not currently included in any marine protected area network in the tropical south-western Atlantic. There is now an urgent need to enhance knowledge, implement adequate management strategies and consider these deeper habitats as priority areas for conservation.
