Autonomous Reef Monitoring Structures (ARMS) have been applied worldwide to characterize the critical yet frequently overlooked biodiversity patterns of marine benthic organisms. In order to disentangle the relevance of environmental factors in benthic patterns, here, through standardized metabarcoding protocols, we analyse sessile and mobile (<2 mm) organisms collected using ARMS deployed across six regions with different environmental conditions (3 sites × 3 replicates per region): Baltic, Western Mediterranean, Adriatic, Black and Red Seas, and the Bay of Biscay. A total of 27,473 Amplicon Sequence Variants (ASVs) were observed ranging from 1,404 in the Black Sea to 9,958 in the Red Sea. No ASVs were shared among all regions. The highest number of shared ASVs was between the Western Mediterranean and the Adriatic Sea (116) and Bay of Biscay (115). Relatively high numbers of ASVs (103), mostly associated with the genus Amphibalanus, were also shared between the lower salinity seas (Baltic and Black Seas). We found that compositional differences in spatial patterns of rocky‐shore benthos are determined slightly more by dispersal limitation than environmental filtering. Dispersal limitation was similar between sessile and mobile groups, while the sessile group had a larger environmental niche breadth than the mobile group. Further, our study can provide a foundation for future evaluations of biodiversity patterns in the cryptobiome, which can contribute up to 70% of the local biodiversity. [ABSTRACT FROM AUTHOR]

Abstract: In a world of declining biodiversity, monitoring is becoming crucial. Molecular methods, such as metabarcoding, have the potential to rapidly expand our knowledge of biodiversity, supporting assessment, management, and conservation. In the marine environment, where hard substrata are more difficult to access than soft bottoms for quantitative ecological studies, Artificial Substrate Units (ASUs) allow for standardized sampling. We deployed ASUs within five regional seas (Baltic Sea, Northeast Atlantic Ocean, Mediterranean Sea, Black Sea, and Red Sea) for 12–26 months to measure the diversity and community composition of macroinvertebrates. We identified invertebrates using a traditional approach based on morphological characters, and by metabarcoding of the mitochondrial cytochrome oxidase I (COI) gene. We compared community composition and diversity metrics obtained using the two methods. Diversity was significantly correlated between data types. Metabarcoding of ASUs allowed for robust comparisons of community composition and diversity, but not all groups were successfully sequenced. All locations were significantly different in taxonomic composition as measured with both kinds of data. We recovered previously known regional biogeographical patterns in both datasets (e.g., low species diversity in the Black and Baltic Seas, affinity between the Bay of Biscay and the Mediterranean). We conclude that the two approaches provide complementary information and that metabarcoding shows great promise for marine monitoring. However, until its pitfalls are addressed, the use of metabarcoding in monitoring of rocky benthic assemblages should be used in addition to classical approaches rather than instead of them. The use of AMBI and M-AMBI in benthic quality assessments, within the European Water Framework Directive (WFD), has increased dramatically in recent years. M-AMBI is a multivariate tool, which incorporates AMBI, richness and Shannon diversity within the assessment. The response of this approach to different human pressures in coastal and estuarine waters has been investigated for the Basque Country (Northern Spain). In this contribution, several paradigmatic examples of these applications to different water bodies are presented. The time-series extend to samples collected between 1995 and 2007, showing the evolution of M-AMBI values under different pressures, i.e. urban and industrial discharges, dredging and disposal of sediments, and engineering works (such as land reclamation or marina construction), and, in addition, for illustrating the benthic quality recovery after positive actions have been undertaken, i.e. the removal of point-source discharges or water treatment programmes. In most cases, M-AMBI responds to these pressures as expected, with decreases in the ecological status immediately following the pressure. Conversely, when a pressure is removed, the recovery takes between 2 and 15 years, depending upon the intensity of the pressure and the characteristics of the water body. M-AMBI has been intercalibrated previously in coastal waters. After intercalibration in transitional waters, M-AMBI will be able to be used in the integrative quality assessment of European water bodies. [ABSTRACT FROM AUTHOR]

The Bay of Biscay anchovy has experienced, since 2001, a succession of low recruitments, resulting in the collapse of the stock in 2005; this has led to successive closures of the fishery. This study investigates the possible impact of different controlling factors [North Atlantic Oscillation (NAO), East Atlantic (EA) pattern, turbulence, upwelling, and river flow] upon anchovy recruitment and fishery catches. Fifty-five percent of the recruitment variability of this fishery can be explained by upwelling over the spawning area; this is related, in turn, to the EA pattern. The conceptual understanding of the system proposed for the Bay of Biscay anchovy suggests that negative EA periods are associated with northeasterly wind circulation, which produces weak upwelling over the continental shelf. This pattern results in hydrodynamic stability over the area, leading, probably, to adequate food availability. A positive EA (which extends onwards, from 1998) is associated with southwesterly winds and downwelling over the continental shelf; this leads, probably, to the dispersion of anchovy food and larvae, together with increasing mortality. Various hypotheses have been put forward to explain the mechanisms leading to recruitment variability in fish populations. These have been based on either physical (wind stress, upwelling) or biological (food and predation) processes. In the Bay of Biscay, the hypothesis of a physical influence on anchovy recruitment has been confirmed. Oceanographic conditions in the Bay of Biscay in the spring and summer, influenced by north-easterly winds of medium and low intensity, seem to induce good levels of recruitment to the anchovy (Engraulis encrasicolus) population. An index of upwelling was significantly correlated with annual recruitment of anchovy (P < 0.0001) for the period 1967–1996. This physical parameter explains about 59% of the variability in the recruitment of the Bay of Biscay anchovy. Two factors affecting productivity in the Bay of Biscay may be linked to north-easterly winds, namely weak upwelling and an extension of the area influenced by river outflows. Both of these factors, together with low turbulence and stability, may act to enhance survival of the early life-history stages of anchovy by increasing food availability. The potential use of this upwelling index to forecast the recruitment of the Bay of Biscay anchovy offers possibilities for improving the management of this population. [ABSTRACT FROM AUTHOR]

The authors reflect on the implementation of the European Water Framework Directive (WFD) which was established to protect the surface waters in Italy. They cite that this framework aims to achieve a good ecological condition of the waters including coastal and lagoons in the country by 2015. They mention that on its implementation, every Member State should have already established its classification systems for monitoring programs which shall be effective in 2007.
