The infant gut microbiome is increasingly recognized as a reservoir of antibiotic resistance genes, yet the assembly of gut resistome in infants and its influencing factors remain largely unknown. We characterized resistome in 4132 metagenomes from 963 infants in six countries and 4285 resistance genes were observed. The inherent resistome pattern of healthy infants (N = 272) could be distinguished by two stages: a multicompound resistance phase (Months 0–7) and a tetracycline‐mupirocin‐β‐lactam‐dominant phase (Months 8–14). Microbial taxonomy explained 40.7% of the gut resistome of healthy infants, with Escherichia (25.5%) harboring the most resistance genes. In a further analysis with all available infants (N = 963), we found age was the strongest influencer on the resistome and was negatively correlated with the overall resistance during the first 3 years (p < 0.001). Using a random‐forest approach, a set of 34 resistance genes could be used to predict age (R2 = 68.0%). Leveraging microbial host inference analyses, we inferred the age‐dependent assembly of infant resistome was a result of shifts in the gut microbiome, primarily driven by changes in taxa that disproportionately harbor resistance genes across taxa (e.g., Escherichia coli more frequently harbored resistance genes than other taxa). We performed metagenomic functional profiling and metagenomic assembled genome analyses whose results indicate that the development of gut resistome was driven by changes in microbial carbohydrate metabolism, with an increasing need for carbohydrate‐active enzymes from Bacteroidota and a decreasing need for Pseudomonadota during infancy. Importantly, we observed increased acquired resistance genes over time, which was related to increased horizontal gene transfer in the developing infant gut microbiome. In summary, infant age was negatively correlated with antimicrobial resistance gene levels, reflecting a composition shift in the gut microbiome, likely driven by the changing need for microbial carbohydrate metabolism during early life. Background: As indigestible carbohydrates, milk oligosaccharides possess various benefits for newborns, mainly through intestinal microbiota, among which 2'‐fucosyllactose (2'‐FL) is the most predominant milk oligosaccharide. However, knowledge about the fermentative characteristics of 2'‐FL in the gut remains limited, especially in the small intestine. The aim of this study is to explore the differential fermentability of 2'‐FL by the small and large intestinal microbiota of piglets using fructo‐oligosaccharide (FOS) and lactose as controls in an in vitro batch fermentation experiment. During fermentation, microbial composition was characterized along with gas production and short‐chain fatty acid production. Results: 2'‐Fucosyllactose showed differential fermentability in jejunal and colonic fermentation. Compared with the colon, 2'‐FL produced less gas in the jejunum than in the FOS and lactose groups (P < 0.05). Meanwhile, 2'‐FL exhibited a different influence on the microbial composition and metabolism in the jejunum and colon compared with FOS and lactose. In the jejunum, compared with the FOS and lactose groups, the 2'‐FL group showed a higher abundance of Bacteroides, Prevotella, and Blautia, but a lower abundance of Streptococcus and Lactobacillus (P < 0.05), with a higher level of propionate and a lower level of lactate during fermentation (P < 0.05). In the colon, compared with the FOS and lactose groups, 2'‐FL increased the abundance of Blautia, Faecalibacterium, and Lachnospiraceae FCS020, but decreased the abundance of Prevotella_9, Succinivibrio, and Megasphaera (P < 0.05) with an increase in acetate production (P < 0.05). Conclusion: Overall, the results suggested that the small intestinal microbiota had the potential to ferment milk oligosaccharides. Meanwhile, in comparison with FOS and lactose, 2′‐FL selectively stimulated the growth of propionate‐producing bacteria in the jejunum and acetate‐producing bacteria in the colon. This study was conducted to test the hypothesis that low‐tannin sorghum grain produced in China as a potential substitute for corn in diets could not impair the performance of nursery pigs. A total of 60 pigs (7.2 ± 1.2 kg) were randomly assigned to 2 diets with 5 replicate pens per treatment. Corn‐based diet (CBD) included 60% corn grain during the overall experimental period, and sorghum‐based diet (SBD) consisted of 30% (d 1 to 14) or 60.55% (d 15 to 28) sorghum grain in partial or total replacement of corn grain. Both diets were formulated to contain the same amount of digestible energy and indispensable amino acids. The results demonstrated no differences in growth performance or apparent digestibility of gross energy between treatments over the whole period. However, the substitution of corn by sorghum reduced (p < 0.05) or tended to reduce (p = 0.09) apparent digestibility of crude protein associated with an increased faecal nitrogen excretion per weight gain (p < 0.05). Pigs fed SBD had higher contents of urea nitrogen, total triglyceride and insulin in serum than those fed CBD (p < 0.05). Visceral organ weights or antioxidant enzyme activities in serum or liver were not different between treatments. Compared with CBD, SBD increased or tended to increase amylase activity in jejunal mucosa (p < 0.05) or trypsin activity in duodenal mucosa (p = 0.08). Replacement of corn by the low‐tannin sorghum in diets did not influence the microbiota community based on alpha and beta diversity in caecal and colonal digesta. BACKGROUND It is known that cholecystokinin (CCK) plays an essential role in reducing food intake and driving weight loss. Previous studies demonstrated that amino acids were capable of triggering CCK release through G protein‐coupled receptors, but the sensing mechanism remains obscure, especially the intracellular signaling pathway. RESULTS: l‐Glu, rather than its d‐isomer, robustly stimulated CCK secretion in a porcine duodenal model, and the secretory response was augmented by incubation with the allosteric ligand of T1R1, while T1R3 antagonist attenuated it. Upon inhibiting phospholipase C (PLC) or transient receptor potential M5 (TRPM5) activity, l‐Glu failed to increase CCK release. Oral administration of monosodium glutamate in rats also suppressed food intake and increased plasma CCK levels, accompanied by elevated expression of T1R1, PLCβ2 and TRPM5 in the duodenum. The present study aimed to investigate the effects of protein restriction and subsequent realimentation on caecal barrier function, caecal microbial composition and metabolites in weaned piglets. Thirty‐six 28‐day‐old weaned piglets were randomly assigned to a control group and a treatment group. The piglets were fed diets containing 18.83% (normal) or 13.05% (low) of crude protein from the 1st to 14th day, after which all piglets were fed diets containing 18.83% of crude protein from the 15th to 28th day. The results showed that protein restriction increased caecal bacterial diversity and richness as well as the abundance of Ruminococcus 2, Faecalibacterium and Lachnospiraceae_uncultured, but reduced the abundance and the gene copies of Lactobacillus in the treatment group compared with the control group on day 14. Protein restriction also decreased the concentrations of isovaleric acid and total branched‐chain fatty acids. During the succedent protein realimentation stage, the abundance of Ruminococcaceae UCG‐014 and the concentrations of lactic acid, acetic acid, butyric acid and total short‐chain fatty acids were increased in the treatment group on day 28. Furthermore, the ammonia concentration was reduced, while the gene mRNA levels of caecal barrier function were increased in the treatment group both on days 14 and 28. In conclusion, dietary protein restriction and realimentation could change caecal microbial composition and metabolites, and eventually influence caecal barrier function. BACKGROUND: An extreme reduction of the crude protein (CP) level in diets, even balanced with amino acids (AAs), is detrimental for intestinal nitrogen (N) metabolism and the growth of pigs. This study investigated the effects of casein hydrolysate supplementation in low‐CP diets on growth performance, N balance, and intestinal N supply for pigs. A total of 24 barrows were randomly assigned to one of three dietary treatments of 160 g kg−1 CP (control), 130 g kg−1 CP (LAA), and 130 g kg−1 CP plus casein hydrolysate (LCH) for 28 days. RESULTS: The LCH group had a higher average daily feed intake (ADFI) and average daily gain (ADG) than the LAA group, and a higher ADG than the control (P < 0.05). Compared with the control, both the LAA and LCH decreased N intake, serum urea N, fecal N, and N excretion, and increased apparent N availability, with LCH having higher N intake and N retention than LAA group (P < 0.05). Compared with LAA, LCH increased ileal fluxes of CP and AA (P < 0.05), and with values similar to those of the control. However, ileal flows of CP and AA were similar between LCH and LAA, both of which were lower than those in the control (P < 0.05). CONCLUSION: Using protein hydrolysate to replace some crystalline AAs in low‐CP diets increased feed intake, N retention and ADG without affecting N utilization. BACKGROUND: This study evaluated the effects of early antibiotic exposure (EAE) on subsequent amino acid (AA) profiles and small intestinal AA transporter and receptor expression level in pigs with different dietary crude protein (CP) levels. Eighteen litters of piglets were fed creep feed diets, either with or without antibiotics while with sow on day 7. The pigs were weaned at day 23 and fed the same diets until day 42, when random pigs within each group were offered a normal‐ or low‐CP diet, thereby creating four groups. On day 120, the pigs were euthanized, and jejunal and ileal mucosa and digesta were collected for gene‐expression and AA‐concentration analysis. RESULTS: With the normal‐CP diet, EAE increased (P < 0.05) the concentrations of six essential amino acids (EAA) and three non‐essential amino acids (NEAA) in serum, four EAAs and four NEAAs in jejunal mucosa, one EAA and two NEAAs in ileal mucosa, five EAAs and three NEAAs in jejunal digesta, and three EAAs and two NEAAs in ileal digesta. Early antibiotic exposure upregulated (P < 0.05) CAT1, ASCT2, ATB0,+, CaSR, T1R1, and T1R3 expression in the jejunum, downregulated PepT1 expression with a normal‐CP diet. It upregulated (P < 0.05) the expressions of CAT1, ATB0,+, ATP1A1, and T1R3 in the ileum with a normal‐CP diet. The objective of this study was to test the hypothesis that aspartame supplementation in starter diet accelerates small intestinal cell cycle by stimulating secretion and expression of glucagon‐like peptide −2 (GLP‐2) in pre‐weaned lambs using animal and cell culture experiments. In vivo, twelve 14‐day‐old lambs were selected and allocated randomly to two groups; one was treated with plain starter diet (Con, n = 6) and the other was treated with starter supplemented with 200 mg of aspartame/kg starter (APM, n = 6). Results showed that the lambs received APM treatment for 35 d had higher (p < .05) GLP‐2 concentration in the plasma and greater jejunum weight/live body weight (BW) and jejunal crypt depth. Furthermore, APM treatment significantly upregulated (p < .05) the mRNA expression of cyclin D1 in duodenum; and cyclin A2, cyclin D1, cyclin‐dependent kinases 6 (CDK6) in jejunum; and cyclin A2, cyclin D1, CDK4 in ileum. Moreover, APM treatment increased (p < .05) the mRNA expression of glucagon (GCG), insulin‐like growth factor 1 (IGF‐1) in the jejunum and ileum and mRNA expression of GLP‐2 receptor (GLP‐2R) in the jejunum. In vitro, when jejunal cells were treated with GLP‐2 for 2 hr, the 3‐(4,5‐dimethyl‐2‐thiazolyl)‐2,5‐diphenyl‐2‐H‐tetrazolium bromide (MTT) OD, IGF‐1 concentration, and the mRNA expression of IGF‐1, cyclin D1 and CDK6 were increased (p < .05). Furthermore, IGF‐1 receptor (IGF‐1R) inhibitor decreased (p < .05) the mRNA expression of IGF‐1, cyclin A2, cyclin D1 and CDK6 in GLP‐2 treatment jejunal cells. These results suggest that aspartame supplementation in starter accelerates small intestinal cell cycle that may, in part, be related to stimulate secretion and expression of GLP‐2 in pre‐weaning lambs. Furthermore, GLP‐2 can indirectly promote the proliferation of jejunal cells mainly through the IGF‐1 pathway. The objective of the present study was to explore the changes in fatty acids (FAs) and minerals composition in sow milk in order to improve the knowledge about FAs and mineral requirements for piglets. The FAs and minerals composition in the sow milk samples which were collected from ten sows during a period of 16 days of lactation was analysed. The proportion of FAs in sow milk has a significant increase in C8:0, C10:0, C12:0, C14:0, C16:0, C14:1 and C16:1 FAs and the sum of saturated fatty acids (SFAs) according to the lactation period (p < 0.05). The proportion of C18:2 cis‐9,12 FA and the sum of polyunsaturated fatty acids (PUFAs) significantly decreased with the advancing of lactation (p < 0.05). The concentrations of minerals, including potassium, copper, manganese and zinc, were higher on day 1 and day 2 than those on day 13 and day 16 (p < 0.05). On the contrary, the lowest concentrations of calcium, sodium, magnesium and iron and the lowest molar calcium: phosphorus ratio emerged in colostrum (p < 0.05). In summary, our results demonstrated FAs profile and minerals concentrations were changed with lactation period. Better understanding of the changes of FAs and minerals may be valuable to swine nutritionists in the commercial industry. Summary: Short‐chain fatty acids (SCFAs), particularly butyrate, are known to suppress inflammation, and regulate the gut bacterial ecology. However, little is known about propionate. We report here that propionate infusion in the caecum dramatically affected the structure of colonic microbiota of pigs based on 16s rRNA high‐throughput sequencing. Sixteen pig models were perfused with saline or sodium propionate by a fistula in the caecum. At d 28, all pigs were slaughtered for analysing bacterial metabolites, colonic microbiota and the expression of genes related to inflammation. The results showed that caecal infusion of sodium propionate increased the concentration of propionate and decreased the butyrate concentration in colonic content. For biogenic amines, the tyramine concentration was increased, while the concentration of cadaverine was decreased by infusion of sodium propionate. Furthermore, at the level of phylum, propionate increased the abundance of Bacteroidetes and reduced the abundance of Firmicutes. Prevotella and Bacteroides counts were increased, while Turicibacter abundance was decreased at the level of genus. Real‐time qPCR showed that the expression of NF‐κB and IL‐18 was upregulated by propionate infusion, whereas no significant differences were observed for the expression of other genes related to inflammatory processes. Taken together, these results provide a new evidence for the role of short‐chain fatty acid propionate on the composition of microbial community and inflammatory cytokines. [ABSTRACT FROM AUTHOR]

Summary: We previously reported that protein‐restricted rats experienced compensatory growth when they were switched to a normal protein diet (NPD). This study aimed to investigate the changes in gene expression and microbiome in the jejunum of compensatory‐growth rats. Weaned Sprague‐Dawley rats were assigned to an N group, an LN group and an L group. The rats in the L and N groups were fed a low protein diet (LPD) and the NPD respectively. The rats in the LN group were fed with the LPD for 2 weeks, followed by the NPD. The experiment lasted 70 days, and the rats were sacrificed for sampling on days 14, 28 and 70 to determine the jejunal morphology, microbiome and gene expression related to digestive, absorptive and barrier function. The results showed that, although rats in the LN group had temporarily impaired morphology and gene expression in the jejunum on day 14 in response to the LPD, they had improved jejunal morphology and gene expression related to jejunal function on day 28 compared to rats in the N group. This improvement might promote compensatory growth of rats. However, lower expression of genes related to nutrient absorption and undifferentiated villous height (VH) were observed in the jejunum of rats in the LN group on day 70. In contrast, rats in the L group had lower VH on day 28 and day 70, while the expression of absorptive genes increased on day 28 compared to rats in the N group. Additionally, dramatic microbial changes in the jejunum of compensatory‐growth rats were observed, principally for Lactobacillus, Streptococcus, Corynebacterium and Staphylococcus. Moreover, the abundance of Lactobacillus, Streptococcus, Corynebacterium and Staphylococcus significantly correlated with gene expression in the jejunum as revealed by the correlation analysis. Anaerobic fungi are potent lignocellulose degraders, but have not yet been exploited in this capacity, largely owing to their poor metabolic characterization. In the current study, a time course of fermentation was conducted to study the effect of the co-cultured methanogens on xylose metabolism by anaerobic fungi. The fermentation end-products from anaerobic fungal monoculture were H2 (6.7 ml), CO2 (65.7 ml), formate (17.90 mM), acetate (9.00 mM), lactate (11.89 mM), ethanol, and malate after 96 h fermentation. Compared to the monoculture, the end-products of co-culture shifted to moreCO2 (71.8 ml) and acetate (15.20 mM), methane (14.9 ml), less lactate (5.28 mM), and hardly detectable formate and H2 at the end of fermentation. After 48 h, accumulated formate was remarkably consumed by co-cultured methanogens, accompanied by significantly increased acetate, CO2 and pH, and decreased lactate and malate. Xylose utilization, in both cultures, was similar during fermentation. However, the relative flux of carbon in hydrogenosomes in the co-culture was higher than that in the monoculture. In conclusion, the co-culture with methanogens enhanced "energy yields" of anaerobic fungi by removing the accumulated formate, decreased the metabolism in cytosol, for example, the lactate pathway, and increased the metabolism in hydrogenosomes, for example, the acetate pathway. BACKGROUND Diets containing high levels of carbohydrates provoke a rapid decrease of rumen pH and high levels of biogenic amines and lipopolysaccharides ( LPS), which severely impair the health and performance of ruminants. The goal of this study was to evaluate the effects of sodium bicarbonate ( BC) buffer on rumen fermentation, levels of LPS and biogenic amine, and composition of rumen microbiota using in vitro rumen cultures. RESULTS Sodium bicarbonate supplementation increased ( P < 0.05) the final pH levels and concentrations of total volatile fatty acids and LPS, as well as the proportions of acetate, propionate, isobutyrate, isovalerate and valerate, and it decreased ( P < 0.05) the proportion of butyrate and the levels of lactic acid, methylamine, tryptamine, tyramine, histamine and putrescine compared with the control. Pyrosequencing of the 16S rRNA gene showed that BC inclusion increased ( P < 0.05) the bacterial diversity index compared with the control. Adding BC also decreased ( P < 0.05) the relative abundance of Streptococcus and Butyrivibrio and increased ( P < 0.05) the proportions of Ruminococcus, Succinivibrio and Prevotella. CONCLUSION Sodium bicarbonate supplementation has beneficial effects in the reduction of bioamine levels and the increase in ruminal pH, and in modifying the microbial ecology of the rumen; however, it results in an accumulation of LPS under high-grain diet conditions. © 2016 Society of Chemical Industry [ABSTRACT FROM AUTHOR]

Compensatory growth is a physiological phenomenon found in both humans and animals. However, the underlying mechanisms are unclear. In this study, for the first time, we investigated the role of microbiota in compensatory growth induced by protein restriction using a rat model. Weaned Sprague-Dawley rats were fed a low protein diet (L group), a normal protein diet (N group) and a low protein diet for 2 weeks followed by a normal protein diet ( LN group). The results showed that in contrast with the inhibited growth of rats in the L group, compensatory growth was observed in the LN group. Meanwhile, rats in the LN group had increased concentrations of total short chain fatty acids, particularly butyrate, and an altered bacterial composition with modified abundances of Peptostreptococcaceae, Bifidobacteriaceae, Porphyromonadaceae and Prevotellaceae in the colonic content. Furthermore, gene expression analysis indicated that the rats that experienced compensatory growth had improved barrier function and innate immune function in the colon. A reciprocal cross-fostering model with an obese typical Chinese piglet breed and a lean Western breed was used to identify genetic and maternal effects on the acquisition and development gut bacteria from birth until after weaning. Pyrosequencing of 16S rRNA genes results revealed an age- and diet-dependent bacterial succession process in piglets. During the first 3 days after birth, the bacterial community was relatively simple and dominated by Firmicutes with 79% and 65% relative abundance for Meishan and Yorkshire piglets, respectively. During the suckling period until day 14, the piglet breed and the nursing mother lead to increasing differentiation of the fecal bacterial community, with specific bacteria taxa associated with breed, and others with the nursing sow most likely due to its milk composition. Although the effect of nursing mother and the breed were evident through the suckling period, the introduction of solid feed and subsequent weaning were the major events occurring that dominated succession of the gut microbiota in the early life of piglets. This piglet cross-fostering model is a useful tool for studying the effects of diet, host genetics and the environment on the development and acquisition of the gut microbiota and over longer studies the subsequent impact on growth, health and performance of pigs. BACKGROUND Marine products can inhibit biohydrogenation in the rumen, but the mechanism is not clear. This study investigated a 20:5 n-3 rich supplement effects on rumen biohydrogenation, microbial change and fermentation characteristics in goats. RESULTS The supplementation decreased 18:0 proportions in rumen fatty acids ( P < 0.001), while it increased cis-9, trans-11 conjugated linoleic acid ( CLA) ( P < 0.001) and trans-10, cis-12 CLA proportions ( P < 0.001). The supplement reduced the number of Butyrivibrio spp. and B. proteoclasticus ( P < 0.01). Denaturing gradient gel electrophoresis redundancy analysis indicated that some species, mainly from the rumen of goats receiving the 2.5 and 5.0 g d−1 supplement, were positively correlated with cis-9, trans-11 CLA proportions; some species, mainly from the rumen of control goats, were positively correlated with 18:0 proportions. The supplement reduced the NH3-N concentrations and acetate molar proportions in the rumen ( P < 0.05), but increased propionate and butyrate molar proportions ( P < 0.01), and had no effect on total volatile fatty acid concentration. BACKGROUND Four cannulated primiparous Holstein dairy cows (84 ± 25 DIM) were used in a 2 × 2 crossover experimental design. The two diets contained 40% (low-concentrate diet, or control diet, LC) and 70% (high-concentrate diet, or SARA induction diet, HC) concentrate feeds respectively. Milk samples were collected on days 17, 18 and 19 of each experimental period. DNA was extracted from each milk sample, and pyrosequencing was applied to analyse the milk microbial community. RESULTS Regardless of diet, the bacterial community of milk was dominated by Actinobacteria, Firmicutes, Proteobacteria and Bacteroidetes. HC feeding showed a higher proportion of some mastitis-causing pathogen bacteria, such as Stenotrophomonas maltophilia, Streptococcus parauberis and Brevundimonas diminuta, as well as of psychrotrophic bacteria, such as Pseudomonas, Brevundimonas, Sphingobacterium, Alcaligenes, Enterobacter and Lactobacillus. However, the diversity of the milk bacterial microbiota (ACE, Chao, and Shannon index) was not affected by HC feeding. CONCLUSION To the best of our knowledge, this is the first report on the use of pyrosequencing for evaluating the impacts of nutrition on changes in the composition of milk microbiota. BACKGROUND Fifteen lactating Holstein dairy cows were assigned to three diets in a 3 × 3 Latin square design to evaluate the effects of dietary forage sources on rumen microbiota, rumen fermentation and biogenic amines. Diets were isonitrogenous and isocaloric, with a forage/concentrate ratio of 45:55 (dry matter basis) but different main forage sources, namely cornstalk ( CS), Leymus chinensis ( LC) or alfalfa hay ( AH). RESULTS Pyrosequencing of the V3-V6 hypervariable coding region of 16S rRNA revealed that the rumen microbiota was significantly affected by forage sources. AH feeding increased the proportion of genera Prevotella and Selenomonas compared with the CS diet, while CS feeding increased the proportion of genera Anaerotruncus, Papillibacter, Thermoactimoyces, Bacillus and Streptomyces compared with the LC or AH diet. AH and LC feeding both increased the propionate concentration compared with the CS diet. AH feeding decreased the concentrations of tyramine, putrescine and histamine compared with the LC diet. CONCLUSION These results indicate that a high proportion of alfalfa hay in the ration is beneficial for milk yield and a healthy and balanced rumen microbiota in lactating cattle. BACKGROUND: Garlic oil (GO) has blood lipid-lowering effects. Milk fatty acid (FA) originates partly from plasma, and can be affected by the mammary lipogenesis. This study aimed to investigate GO effects on milk FA profile and mammary lipogenesis-related gene expression. Early-lactation goats were randomly allocated to four treatments with six goats each, and offered corn silage ad libitum and fixed amount of 0.79 kg day−1 dry matter (DM) concentrate mixed with GO (0, 0.57, 1.14, 1.71 g kg−1 DM) for 30 days consisting of 26-day adaptation. RESULTS: Intake of corn silage reduced ( P≤0.05) as GO level increased in the concentrate. Lipase activity and lactose content linearly increased, while non-esterified FA concentration quadratically decreased with increasing GO level ( P≤0.05). The proportions of short- and medium-chain (C14:0, C15:0 and C16:0) and saturated FA decreased, whereas C18, cis9 trans11 conjugated linoleic acid ( c9 t11 CLA), t10 c12 CLA, monounsaturated and polyunsaturated FA, and some ≥ C20 FA proportions increased in a linear manner with increasing GO level ( P≤0.05). The mRNA abundance of genes remained unchanged ( P > 0.1) as GO level increased.
