Since the passage of the Wild Free‐Roaming Horses and Burros Act of 1971, federal agencies have been responsible for managing free‐roaming equids in the United States. Over the last 20 years, management has been hampered by direct opposition from advocacy groups, budget limitations, and a decline in the public's willingness to adopt free‐roaming horses (Equus caballus). As a result, free‐roaming equid numbers have increased to >3 times the targeted goal of 26,785 (horses and burros [E. asinus] combined), the cumulative sum of the appropriate management levels (AML) for all 177 designated herd management areas (HMA) managed by the Bureau of Land Management. This increase is one of the causes of greater sage‐grouse (Centrocercus urophasianus) population declines, owing to habitat alteration from free‐roaming equids exacerbated by ongoing drought. To evaluate potential demographic mechanisms influencing these declines, we compiled survival data from 4 studies in central Wyoming, USA, including 995 adult female (first‐year breeders or older) sage‐grouse during the breeding season, 1,075 nests, 372 broods, and 136 juveniles (i.e., overwinter survival for fledged young), from 2008–2022. During this period, we also obtained population information for free‐roaming horses from 9 HMAs used by individual grouse in our sample. Population estimates of free‐roaming horses for these HMAs ranged from 59% to 7 times of the maximum appropriate management level (AMLmax). Sage‐grouse monitored outside of HMAs represented control populations and, because we assumed they were not exposed to populations of free‐roaming horses, we set values of AMLmax to zero for all grouse located outside of HMAs. To evaluate whether free‐roaming horses were negatively affecting sage‐grouse, we modeled daily survival of breeding age females, nest, broods, and juveniles. There was strong or moderate evidence that overabundant free‐roaming horses negatively affected nest, brood, and juvenile survival. When horse abundance increased from AMLmax to 3 times AMLmax, survival was reduced 8.1%, 18.3%, 18.2%, and 18.2% for nests, early broods (≤20 days after hatch), late broods (>20 days to 35 days after hatch), and juveniles, respectively. These results indicate increasing free‐roaming horse numbers affected vital rates for important life stages of sage‐grouse, and that maintaining free‐roaming horse numbers below AMLmax would reduce negative effects to sage‐grouse populations. Depredation of domestic horses (Equus caballus) by jaguars (Panthera onca) is an example of human–wildlife conflict that has not received much attention. We monitored spatio‐temporal activity and distribution of horses in a 2.64‐km2 fenced area in the dry forest of northwestern Costa Rica in response to 16 jaguar killings of horses during January‐November 2017. We monitored 4 horses (2 males, 2 females) equipped with global positioning system transmitters from February‐September 2018 to identify daily and seasonal patterns of use of cover types and a water source by horses. We then compared these results to the previous locations where jaguars killed horses to identify the circumstances under which horses seemed more vulnerable to jaguar predation. Based on 1,693 locations, horses spent most time in grassland (92%) rather than forest and edge vegetation (8%) and used a core area of 0.74 km2 (kernel density estimation) to 0.86 km2 (minimum convex polygon). Of 16 horse predation events by jaguars, 9 events (56%) occurred in grasslands, 4 in forested areas (25%), and 3 in the forest edge (19%), indicating predation events occurred disproportionately from expected counts based on horse use of vegetation. The predation sites were characterized by a higher proportion of edge and a lower proportion of forest compared to a random points. We suggest that when horses explored areas near the edge of forested areas, the chances of being preyed on by jaguars increased. [ABSTRACT FROM AUTHOR]

Non‐native species can affect ecosystems by influencing native predator‐prey dynamics. Therefore, management interventions designed to remove non‐natives may inadvertently lead to increased predation on native species. Feral horses are widely distributed throughout the arid parts of western North America. A growing body of research indicates that horses can be an important prey species to mountain lions in ecosystems where they overlap. In December 2020, the Bureau of Land Management removed 455 horses from the Delamar Mountains, Nevada, USA. We leveraged this management intervention to implement a before–after–control–impact study to test hypotheses about predation on horses and native ungulates. We predicted (1) that horses would comprise an important part of the diet in this mixed‐prey community, (2) following removal, the proportion of horses in the diet would decrease and native ungulates would increase, and (3) mountain lion home ranges overlapping the treatment areas would increase in response to decreased prey availability. From 2018 to 2022, we investigated 1360 clusters from 29 GPS‐collared lions and identified 1056 prey items. To model the probability of a predation event (a kill), we fit a mixed‐effects logistic regression model for ungulate prey as a function of lion sex, treatment area (in/out), and treatment period (pre‐/post‐removal). We used a log‐linear regression model to evaluate changes in home range size. The most common prey were mule deer (55%), feral horses (32%), and coyotes (4%). Twenty‐two of 29 lions consumed horses, although the rate of horse consumption was highly variable across individuals. Horses of both sexes and all age classes were predated. In contrast to predictions, our models detected no effect of removals on diet composition (βinteraction = 0.30 ± 1.1), nor did the removal influence home range size (βinteraction = 0.02 ± 0.02). Despite a 46% reduction in horse abundance, we found no evidence for prey‐switching following the horse removal treatment. Removal magnitude, rapid horse immigration, and/or behavioral specialization of individual mountain lions may help explain these results. With the advent of genomics, significant progress has been made in the genetic improvement of livestock species, particularly through increased accuracy in predicting breeding values for selecting superior animals and the possibility of performing a high‐resolution genetic scan throughout the genome of an individual. The main objectives of this study were to estimate the individual genomic inbreeding coefficient based on runs of homozygosity (FROH), to identify and characterize runs of homozygosity and heterozygosity (ROH and ROHet, respectively; length and distribution) throughout the genome, and to map selection signatures in relevant chromosomal regions in the Quarter Horse racing line. A total of 336 animals registered with the Brazilian Association of Quarter Horse Breeders (ABQM) were genotyped. One hundred and twelve animals were genotyped using the Equine SNP50 BeadChip (Illumina, USA), with 54,602 single nucleotide polymorphisms (SNPs; 54K). The remaining 224 samples were genotyped using the Equine SNP70 BeadChip (Illumina, USA) with 65,157 SNPs (65K). To ensure data quality, we excluded animals with a call rate below 0.9. We also excluded SNPs located on non‐autosomal chromosomes, as well as those with a call rate below 0.9 or a p‐value below 1 × 10−5 for Hardy–Weinberg equilibrium. The results indicate moderate to high genomic inbreeding, with 46,594 ROH and 16,101 ROHet detected. In total, 30 and 14 candidate genes overlap with ROH and ROHet regions, respectively. The ROH islands showed genes linked to crucial biological processes, such as cell differentiation (CTBP1, WNT5B, and TMEM120B), regulation of glucose metabolic process (MAEA and NKX1‐1), heme transport (PGRMC2), and negative regulation of calcium ion import (VDAC1). In ROHet, the islands showed genes related to respiratory capacity (OR7D19, OR7D4G, OR7D4E, and OR7D4J) and muscle repair (EGFR and BCL9). These findings could aid in selecting animals with greater regenerative capacity and developing treatments for muscle disorders in the QH breed. This study serves as a foundation for future research on equine breeds. The major histocompatibility complex (MHC) with its class I and II genes plays a crucial role in the immune response to pathogens by presenting oligopeptide antigens to various immune response effector cells. In order to counteract the vast variability of infectious agents, MHC class I and II genes usually retain high levels of SNPs mainly concentrated in the exons encoding the antigen binding sites. The aim of the study was to reveal new variability of selected MHC genes with a special focus on MHC class I physical haplotypes. Long‐range NGS to was used to identify exon 2–exon 3 alleles in three genetically distinct horse breeds. A total of 116 allelic variants were found in the MHC class I genes Eqca‐1, Eqca‐2, Eqca‐7 and Eqca‐Ψ, 112 of which were novel. The MHC class II DRA locus was confirmed to comprise five exon 2 alleles, and no new sequences were observed. Additional variability in terms of 15 novel exon 2 alleles was identified in the DQA1 locus. Extensive overall variability across the entire MHC region was confirmed by an analysis of MHC‐linked microsatellite loci. Feral horse (Equus caballus) population management is a challenging problem around the world because populations often exhibit density‐independent growth, can exert negative ecological effects on ecosystems, and require great cost to be managed. However, strong value‐based connections between people and horses cause contention around management decisions. To help make informed decisions, natural resource managers might benefit from more detailed understanding of how horse management alternatives, including combinations of removals and fertility control methods, could achieve objectives of sustainable, multiple‐use ecosystems while minimizing overall horse handling and fiscal costs. Here, we describe a modeling tool that simulates horse management alternatives and estimates trade‐offs in predicted metrics related to population size, animal handling, and direct costs of management. The model considers six management actions for populations (removals for adoption or long‐term holding; fertility control treatment with three vaccines, intrauterine devices, and mare sterilization), used alone or in combination. We simulated 19 alternative management scenarios at 2‐, 3‐, and 4‐year management return intervals and identified efficiency frontiers among alternatives for trade‐offs between predicted population size and six management metrics. Our analysis identified multiple alternatives that could maintain populations within target population size ranges, but some alternatives (e.g., removal and mare sterilization, removal and GonaCon treatment) performed better at minimizing overall animal handling requirements and management costs. Cost savings increased under alternatives with more effective, longer lasting fertility control techniques over longer management intervals compared with alternatives with less‐effective, shorter lasting fertility control techniques. We built a user‐friendly website application, PopEquus, that decision makers and interested individuals can use to simulate management alternatives and evaluate trade‐offs among management and cost metrics. Our results and website application provide quantitative trade‐off tools for horse population management decisions and can help support value‐based management decisions for wild or feral horse populations and ecosystems at local and regional scales around the world. Understanding factors driving resource selection and habitat use of different species is an important component of management and conservation. Feral horses (Equus caballus) are free ranging across various vegetation types in the western United States, yet few studies have quantified their resource selection and seasonal use. We conducted a study to determine effects of vegetation community, distance to water, and topographic variables on seasonal resource selection in 2 feral horse populations in Great Basin sagebrush (Artemisia spp.) ecosystems of west‐central Utah, USA: Conger Herd Management Area (HMA) and Frisco HMA. We deployed global positioning system (GPS) radio‐collars on 38 female horses and GPS‐transmitters braided and glued into the tail hair of 14 males, collecting locations every 2 hours for 1–4 years between 2016 and 2020. We calculated home range size and core use area of social groups (harems) and bachelor males using auto‐correlated kernel density estimators for each biologically defined season (breeding, fall, and winter) per study year. We examined seasonal home range size and overlap of harem groups and bachelor males and compared movement speed of bachelors and harems among seasons. We determined seasonal resource selection in a use‐availability framework using resource selection functions. We hypothesized that horses would select for areas of high herbaceous vegetation, that water would be a key variable in resource selection models like other equids, and home range size in winter would be largest because horses can eat snow for hydration and could therefore roam farther from surface water. Mean annual home range size was 103.12 ± 37.38 km2 (SD) for Conger harems and 117.47 ± 32.75 km2 for Frisco harems. At Conger there was no difference in home range size between harem groups and bachelor males, but home range size was smaller in winter than other seasons, whereas winter home range size at Frisco was larger than other seasons. Bachelor males moved at higher speeds than harems during all seasons, and harem groups from both populations had lower movement speeds in winter. Harem groups had distinct winter ranges with little overlap on breeding season ranges. In both populations, all horses selected for herbaceous vegetation types and avoided forest relative to shrubland throughout the year. Harems at Frisco were consistently located closer to water sources, whereas selection for water sources by Conger harems varied seasonally, with winter having the lowest selection. Harem groups at Conger had an average of 10.6% of their home ranges outside the HMA boundary and Frisco harems had up to 66.8% outside, likely because of the horseshoe shape of Frisco HMA in which shrub meadows (foraging areas) comprise the horseshoe center, which is outside the HMA. Our results highlight the importance of water sources, which were a key predictor of horse movement patterns in our study. We emphasize the utility of telemetry devices to understand resource selection of feral horses at a fine scale, enabling management to be more targeted and facilitate planning. During initial maternal recognition of pregnancy (MRP), the equine embryo displays a series of unique events characterized by rapid blastocyst expansion, secretion of a diverse array of molecules, and transuterine migration to interact with the uterine surface. Up to date, the intricate transcriptome and proteome changes of the embryo underlying these events have not been critically studied in horses. Thus, the objective of this study was to perform an integrative transcriptomic (including mRNA, miRNAs, and other small non‐coding RNAs) and proteomic analysis of embryos collected from days 10 to 13 of gestation. The results revealed dynamic transcriptome profiles with a total of 1311 differentially expressed genes, including 18 microRNAs (miRNAs). Two main profiles for mRNAs and miRNAs were identified, one with higher expression in embryos ≤5 mm and the second with higher expression in embryos ≥7 mm. At the protein level, similar results were obtained, with 259 differentially abundant proteins between small and large embryos. Overall, the findings demonstrated fine‐tuned transcriptomic and proteomic regulations in the developing embryo associated with embryo growth. The identification of specific regulation of mRNAs, proteins, and miRNAs on days 12 and 13 of gestation suggested these molecules as pivotal for embryo development and as involved in MRP, and in establishment of pregnancy in general. In addition, the results revealed new insights into prostaglandin synthesis by the equine embryo, miRNAs and genes potentially involved in modulation of the maternal immune response, regulation of endometrial receptivity and of late implantation in the mare. In recent decades, feral horse (Equus caballus; horse) populations increased in sagebrush (Artimesia spp.) ecosystems, especially within the Great Basin, to the point of exceeding maximum appropriate management levels (AMLmax), which were set by land administrators to balance resource use by feral horses, livestock, and wildlife. Concomitantly, greater sage‐grouse (Centrocercus urophasianus; sage‐grouse) are sagebrush obligates that have experienced population declines within these same arid environments as a result of steady and continued loss of seasonal habitats. Although a strong body of research indicates that overabundant populations of horses degrade sagebrush ecosystems, empirical evidence linking horse abundance to sage‐grouse population dynamics is missing. Within a Bayesian framework, we employed state‐space models to estimate population rate of change (λ) using 15 years (2005–2019) of count surveys of male sage‐grouse at traditional breeding grounds (i.e., leks) as a function of horse abundance relative to AMLmax and other environmental covariates (e.g., wildfire, precipitation, % sagebrush cover). Additionally, we employed a post hoc impact‐control design to validate existing AMLmax values as related to sage‐grouse population responses, and to help control for environmental stochasticity and broad‐scale oscillations in sage‐grouse abundance. On average, for every 50% increase in horse abundance over AMLmax, our model predicted an annual decline in sage‐grouse abundance by 2.6%. Horse abundance at or below AMLmax coincided with sage‐grouse λ estimates that were consistent with trends at non‐horse areas elsewhere in the study region. Thus, AMLmax, as a whole, appeared to be set adequately in preventing adverse effects to sage‐grouse populations. Results indicated 76%, 97%, and >99% probability of sage‐grouse population decline relative to controls when horse numbers are 2, 2.5, and ≥3 times over AMLmax, respectively. As of 2019, horse herds exceeded AMLmax in Nevada, USA, by >4 times on average across all horse management areas. If feral horse populations continue to grow at current rates unabated, model projections indicate sage‐grouse populations will be reduced within horse‐occupied areas by >70.0% by 2034 (15‐year projection), on average compared to 21.2% estimated for control sites. A monitoring framework that improves on estimating horse abundance and identifying responses of sage‐grouse and other key indicator species (plant and animal) would be beneficial to guide management decisions that promote co‐occurrence of horses with sensitive wildlife and livestock within landscapes subjected to multiple uses. Feral invasive mammals challenge management strategies worldwide including the feral horse (Equus caballus) population in Tornquist Park, Argentina. In this study, I constructed population matrix models using demography data collected between 1995 and 2002. I validated the models with independent counts from 2008 to 2016. I individually identified feral horses and recorded them as I walked a fixed path that covered 20 km2. I performed an elasticity analysis to estimate the influence of the demographic parameters on population growth rate. In addition, I explored whether body condition score could be a proxy for carrying capacity. Model projections with the highest values of fecundity and survival exhibited by females of all ages during 1995–2002 fit the counts from 2008 to 2016, when growth rate was moderate (λ = 1.10), very well. Elasticity of adult female survival (0.54) was 4 times higher than for fecundity and survival of all other ages. Body condition of adult females at the end of winter, 2012–2013, after reductions in density, was improved compared with 2001–2002 when the population approached carrying capacity. The validated population model together with body condition score could allow managers to take more informed decisions when planning the control of feral horses in Tornquist Park. Horses (Equus ferus caballus) have evolved over the past 300 years in response to man‐made selection for particular athletic traits. Some of the selected traits were selected based on the size and horses' muscular power (eg Clydesdales), whereas other breeds were bred for peak running performance (eg Thoroughbred and Arabian). Although the physiological changes and some of the cellular adaptations responsible for athletic potential of horses have been identified, the molecular mechanisms are only just beginning to be comprehensively investigated. The purpose of this review was to outline and discuss the current understanding of the molecular mechanisms underpinning the athletic performance and cardiorespiratory fitness in athletic breeds of horses. A brief review of the biology of epigenetics is provided, including discussion on DNA methylation, histone modifications and small RNAs, followed by a summary and critical review of the current work on the exercise‐induced epigenetic and transcriptional changes in horses. Important unanswered questions and currently unexplored areas that deserve attention are highlighted. Finally, a rationale for the analysis of epigenetic modifications in the context with exercise‐related traits and ailments associated with athletic breeds of horses is outlined in order to help guide future research. Principal component analysis (PCA) was applied to evaluate the genetic variability and relationship between 15 morphometric traits in 91,483 Campolina horses, as well as to propose an index based on an aggregate genotype that promotes a particular selection objective. PCA was applied to the genetic (co)variance matrix among variables. After calculation of the principal components, the breeding values were estimated to obtain an index related to the component that explained most of the variation. The first principal component (PC1) accounted for 97.8% of the total additive genetic variance of the traits. PC1 contrasted animals in terms of body size (wither, back and croup heights, body length, and thoracic girth). PC1 traits showed higher heritabilities and positive and high genetic correlations. An index was obtained (HPC1) with the combination of the breeding values of different traits from PC1 which permitted the use of this index as an aggregate genotype to identify the best animals for selection. The second principal component (PC2) was much smaller and grouped traits related to head and neck morphometry, among others. These traits are commonly used for breed qualification, a fact explaining the small variation in this component. An evaluation of the effect of HPC1 on withers height in two‐trait analysis was also made which provided positive genetic correlations of moderate to high magnitude (0.73–0.86), indicating that selection for this trait (important in Campolina horses) is accounted for in the index. The use of HCP1 could be considered as an important alternative to selection since it does not consider a single trait but rather a set of variables that capture body proportions. With the availability of high‐density SNP panels and the establishment of approaches for characterizing homozygosity and heterozygosity sites, it is possible to access fine‐scale information regarding genomes, providing more than just comparisons of different inbreeding coefficients. This is the first study that seeks to access such information for the Mangalarga Marchador (MM) horse breed on a genomic scale. To this end, we aimed to assess inbreeding levels using different coefficients, as well as to characterize homozygous and heterozygous runs in the population. Using Axiom ® Equine Genotyping Array—670k SNP (Thermo Fisher), 192 horses were genotyped. Our results showed different estimates: inbreeding from genomic coefficients (FROH) = 0.16; pedigree‐based (FPED) = 0.008; and a method based on excess homozygosity (FHOM) = 0.010. The correlations between the inbreeding coefficients were low to moderate, and some comparisons showed negative correlations, being practically null. In total, 85,295 runs of homozygosity (ROH) and 10,016 runs of heterozygosity (ROHet) were characterized for the 31 horse autosomal chromosomes. The class with the highest percentage of ROH was 0–2 Mbps, with 92.78% of the observations. In the ROHet results, only the 0–2 class presented observations, with chromosome 11 highlighted in a region with high genetic variability. Three regions from the ROHet analyses showed genes with known functions: tripartite motif‐containing 37 (TRIM37), protein phosphatase, Mg2+/Mn2+ dependent 1E (PPM1E) and carbonic anhydrase 10 (CA10). Therefore, our findings suggest moderate inbreeding, possibly attributed to breed formation, annulling possible recent inbreeding. Furthermore, regions with high variability in the MM genome were identified (ROHet), associated with the recent selection and important events in the development and performance of MM horses over generations. The microstructural features of the tissue of long bones subjected to different biomechanical stresses could be a helpful tool for a better understanding of locomotor behavior in extant and extinct mammals, including equids. However, few researches have attempted to describe the bone tissue of extinct horses. In our study, we analyze and compare the histomorphometric features of the bone tissue in extant modern horses, Equus caballus, and Equus namadicus, a Pleistocene Indian extinct wild horse. The number, position, and size of the osteons and Haversian canals of the bone tissue, classifiable as dense Haversian tissue, were considered for the comparison. The results obtained highlight some differences between the analyzed species, E. caballus having fewer and bigger osteons than E. namadicus. The microstructural differences may depend on the different lifestyles and environmental conditions characterizing the two species. The results obtained suggest that comparing the biomechanical properties of extinct and modern horse species may provide indirect information on their paleoenvironment. [ABSTRACT FROM AUTHOR]

Museum collections are essential for reconstructing and understanding past biodiversity. Many museum specimens are, however, challenging to identify. Museum samples may be incomplete, have an unusual morphology, or represent juvenile individuals, all of which complicate accurate identification. In some cases, inaccurate identification can lead to false biogeographic reconstructions with cascading impacts on paleontological and paleoecological research. Here, we analyzed an unusual Equid mandible found in the Far North of the Taymyr peninsula that was identified morphologically as Equus hemionus, an ancestor of present‐day Asiatic wild asses. If correct, this identification represents the only finding of a putative Late Pleistocene hemione in the Arctic region, and is therefore critical to understanding wild ass evolution and paleoecology. To confirm the accuracy of this specimen's taxonomic assignment, we used ancient DNA and mitochondrial hybridization capture to identify and place this specimen in the larger equid phylogeny. We find that the specimen is actually a member of E. caballus, the ancestor of domestic horses. Our study demonstrates the utility of ancient DNA to validate morphological identification, in particular of incomplete, otherwise problematic, or taxonomically unusual museum specimens. Summary: Telomeres are genetically conserved nucleoprotein complexes located at the ends of chromosomes that preserve genomic stability. In large mammals, somatic cell telomeres shorten with age, owing to the end replication problem and lack of telomere‐lengthening events (e.g. telomerase and ALT activity). Therefore, telomere length reflects cellular replicative reserve and mitotic potential. Environmental insults can accelerate telomere attrition in response to cell division and DNA damage. As such, telomere shortening is considered one of the major hallmarks of ageing. Much effort has been dedicated to understanding the environmental perturbations that accelerate telomere attrition and therapeutic strategies to preserve or extend telomeres. As telomere dynamics seem to reflect cumulative cellular stress, telomere length could serve as a biomarker of animal welfare. The assessment of telomere dynamics (i.e. rate of shortening) in conjunction with telomere‐regulating genes and telomerase activity in racehorses could monitor long‐term animal health, yet it could also provide some unique opportunities to address particular limitations with the use of other animal models in telomere research. Considering the ongoing efforts to optimise the health and welfare of equine athletes, the purpose of this review is to discuss the potential utility of assessing telomere length in Thoroughbred racehorses. A brief review of telomere biology in large and small mammals will be provided, followed by discussion on the biological implications of telomere length and environmental (e.g. lifestyle) factors that accelerate or attenuate telomere attrition. Summary: A 25 year‐old American Paint gelding was referred to the Onderstepoort Academic Veterinary Hospital with an ulcerated lesion of nonpigmented skin at the right lateral aspect of the perianal region. An infiltrating squamous cell carcinoma was suspected. Surgical excision and ablation with sharp surgical excision and a diode laser was performed although complete excision was not possible due to the tumour location. Intralesional chemotherapy was performed at the completion of the surgical excision and continued in the post‐operative period. Histological examination of the excised lesion confirmed a diagnosis of squamous cell carcinoma and revealed incomplete resection margins at the medial, dorsal and ventral aspects of the surgical site. The surgical site healed uneventfully and a re‐examination at 6 months post‐surgery revealed the gelding to have normal clinical parameters with no perianal lesions. [ABSTRACT FROM AUTHOR]

Summary: Four loci seem responsible for the dilution of the basic coat colours in horse: Dun (D), Silver Dapple (Z), Champagne (CH) and Cream (C). Apart from the current phenotypes ascribed to these loci, pearl has been described as yet another diluted coat colour in this species. To date, this coat colour seems to segregate only in the Iberian breeds Purebred Spanish horse and Lusitano and has also been described in breeds of Iberian origin, such as Quarter Horses and Paint Horse, where it is referred to as the 'Barlink Factor'. This phenotype segregates in an autosomal recessive manner and resembles some of the coat colours produced by the champagne CHCH and cream CCr alleles, sometimes being difficult to distinguish among them. The interaction between compound heterozygous for the pearl Cprl and cream CCr alleles makes SLC45A2 the most plausible candidate gene for the pearl phenotype in horses. Our results provide documented evidence for the missense variation in exon 4 [SLC45A2:c.985G>A; SLC45A2:p.(Ala329Thr)] as the causative mutation for the pearl coat colour. In addition, it is most likely involved as well in the cremello, perlino and smoky cream like phenotypes associated with the compound CCr and Cprl heterozygous genotypes (known as cream pearl in the Purebred Spanish horse breed). The characterization of the pearl mutation allows breeders to identify carriers of the Cprl allele and to select this specific coat colour according to personal preferences, market demands or studbook requirements as well as to verify segregation within particular pedigrees. Summary: Whole‐genome sequencing studies are vital to gain a thorough understanding of genomic variation. Here, we summarize the results of a whole‐genome sequencing study comprising 88 horses and ponies from diverse breeds at 19.1× average coverage. The paired‐end reads were mapped to the current EquCab3.0 horse reference genome assembly, and we identified approximately 23.5 million single nucleotide variants and 2.3 million short indel variants. Our dataset included at least 7 million variants that were not previously reported. On average, each individual horse genome carried ∼5.7 million single nucleotides and 0.8 million small indel variants with respect to the reference genome assembly. The variants were functionally annotated. We provide two examples for potentially deleterious recessive alleles that were identified in a heterozygous state in individual genome sequences. Appropriate management of such deleterious recessive alleles in horse breeding programs should help to improve fertility and reduce the prevalence of heritable diseases. This comprehensive dataset has been made publicly available, will represent a valuable resource for future horse genetic studies and supports the goal of accelerating the rates of genetic gain in domestic horse. Summary: Management of the feral Horse (Equus caballus) in the Australian Alps bioregion is a difficult and emotive issue, with interested parties working from vastly differing perspectives. Compounding this, information regarding ecology and distribution of horses, and the cost and effectiveness of management strategies is often unknown or uncertain. Resolving these issues requires an objective approach with the flexibility to incorporate different potential scenarios. We used a spatially explicit population model to compare the potential effects of two different management strategies on populations of horses in the Australian Alps bioregion: culling from helicopters versus trapping and mustering. We populated the model using the results of population surveys conducted in 2014, vegetation data and cost estimates. We then provided an estimate of the effect of each strategy on population size across the Alps, and their corresponding costs, compared to no management. To account for uncertainties, we simulated different scenarios for horse population densities, dispersal rates and population growth rates. Management using aerial culling was more effective than mustering in every scenario modelled, and three to six times cheaper. Aerial culling was only slightly more effective within its control region. However, because mustering is necessarily restricted by road access, this translated to a substantial improvement in population control – up to 2000 horses where growth and dispersal rates were high. Our results unequivocally suggest aerial culling as the only strategy that could effectively control horses within the modelled range of scenarios; this result stands in addition to its other potential benefits of lower cost, animal stress and landscape disturbance. A major advantage of this modelling approach is that we can easily update it with new data, test different measures of effectiveness and add new scenarios to adapt to the rapidly changing situation on the ground, both in terms of the ecology and the political climate. Summary: Thoroughbred racehorses possess superior cardiorespiratory fitness levels and are at the pinnacle of athletic performance compared to other breeds of horses. Although equine athletes have undergone years of artificial selection for racing performance, musculoskeletal injuries and illnesses are common and concerns relating to animal welfare have been proposed. Leukocyte telomere length is indicative of biological age, and accelerated telomere shortening occurs with excess physical and psychological stress. This study was designed to explore the association between leukocyte telomere length, biological factors (age, sex and coat colour), training status, winnings and race history parameters. Blood was collected from 146 Thoroughbred racehorses from around Geelong, Victoria, Australia. DNA was extracted from leukocytes; telomere length was measured using qPCR and analysed in context with traits obtained from the Racing Australia website. Age was inversely correlated with telomere length (r = −0.194, P = 0.019). The oldest horses (≥11 years) in the highest age quartile possessed shorter telomeres compared to younger horses in the first, second and third quartiles (≤2, 3–5 and 6–10 years respectively; P < 0.05). No statistically significant associations were observed between telomere length and biological factors, training status, winnings or race history parameters in age‐adjusted analyses. The study findings suggest that Thoroughbred horses may undergo age‐related telomere shortening similar to other mixed breeds and humans. Despite concerns from some quarters regarding the welfare of racehorses, there was a lack of accelerated biological ageing observed in the present study, as indicated by leukocyte telomere length. Sperm quality was assessed in normozoospermic human ( n = 10) and Spanish breed stallion ( n = 10) after sperm fractionation during ejaculation. The first ejaculated fraction was separated from the second. A third sample was reconstituted using equivalent proportion of both fractions ( RAW). Fraction 1, Fraction 2 and RAW semen were incubated for 30 min at 37°C to homogenise the impact of iatrogenic damage between both species. Sperm concentration, motility and sperm DNA damage were assessed in each fraction and RAW semen. The results showed two important facts: (i) spermatozoa confined at Fraction 1 exhibit superior parameters than those included at Fraction 2 in both species, and (ii) there is a certain level of concordance between species in the proportion of benefit observed when Fraction 1 is compared to RAW semen. Altogether, these results call into question whether the standard practice of whole ejaculate collection can be considered the best strategy when using male gametes for artificial insemination. In an ecosystem under simultaneous threat from multiple alien species, one invader may buffer the impact of another. Our surveys on a remote floodplain in the Kimberley region of north western Australia show that invasive chinee apple trees ( Ziziphus mauritiana) provide critical refuge habitat for native rodents (pale field rats, Rattus tunneyi). Feral horses ( Equus caballus) have trampled most of the remaining floodplain, but are excluded from the area around each chinee apple tree by thorny foliage. Although chinee apple trees constituted <10% of trees along our transects, they represented >50% of trees that harboured rat burrows. The mean number of burrows under each chinee apple tree was twice as high as under most other tree species, and we trapped more than seven times as many rats under chinee apple trees as under other types of trees. The extensive burrow systems under chinee apple trees contained female as well as male rats, whereas we only captured males around the smaller burrow systems under other tree species. Our data suggest that this invasive tree plays a critical role in the persistence of pale field rat populations in this degraded ecosystem, and that managers should maintain these trees (despite their alien origins) at least until feral horses have been removed. ABSTRACT We tested the efficacy of 2 formulations of the immunocontraceptive SpayVac®, which packages the immunogen porcine zona pellucida (PZP) and an adjuvant in multilamellar liposomes, as a contraceptive in captive feral horses ( Equus caballus) for 3 consecutive breeding seasons (Pauls Valley, OK, USA; 2012-2014) following a single inoculation. Annual fertility rates in control adult female horses ( n = 30 each yr) were 100%, 96.7%, and 100%. In the nonaqueous treatment group, fertility was 16.7% in the first year ( n = 30) and 75.9% in the second year ( n = 29), at which point we dropped the group from the study. Fertility rates in the aqueous group were 13.3%, 46.7%, and 43.3% ( n = 30 each yr). Fifteen of the females in the aqueous group were infertile in all 3 years. Across 11 sampling dates postvaccination, mean PZP antibody titers in serum were 33.7-91.9% greater in nonpregnant females than pregnant females for the aqueous treatment group and 7.8-82.8% greater for the nonaqueous group. However, the 15 consistently infertile females did not necessarily have the greatest antibody titers. Reactions at the injection site occurred in 29.8% of the 84 females that received an injection other than saline solution, but there was no evidence that the reactions were painful or affected mobility. The nonaqueous formulation produced more local reactions than did the aqueous, but presence of PZP did not increase the frequency of reactions above that seen with liposomes + adjuvant. Uterine edema was not found at frequencies greater than would be expected in untreated females. Additional research to explore relationships between vaccine dose, adjuvant, and efficacy is warranted. ABSTRACT The management of free-roaming, feral horse ( Equus caballus) populations in the western United States is a contentious and challenging issue. Between 2008 and 2014, 1,873 individual horses from a closed population in the northern Great Basin, USA were captured, uniquely marked, and were either removed for private adoption or had permanent fertility control treatments (i.e., vasectomy or ovariectomy) applied prior to release. We derived the annual population size, growth rate, and the number of horses by sex and age by using the horse's estimated age at first capture to infer its age during each year it was part of the population. Estimates of population size from 2 aerial survey techniques averaged within 5.3%-9.6% of derived population estimates. The overall survival (i.e., recapture) rate for individual horses was 88% for individuals released back into the population between 2009 and 2012. Treated horses maintained group associations and there were no differences between survival rates for released females or males that received fertility control treatment, compared to animals released without treatment. The application of combined fertility control efforts resulted in a decline in the population-level annual foaling rate from >20% to <4% within 4 years. Maintaining a proportion of a population as permanently non-reproducing has the potential to safely maintain free-roaming horse herds at desired management levels. © 2016 The Wildlife Society. Summary: White spotting phenotypes in horses may be caused by developmental alterations impairing melanoblast differentiation, survival, migration and/or proliferation. Candidate genes for white‐spotting phenotypes in horses include EDNRB, KIT, MITF, PAX3 and TRPM1. We investigated a German Riding Pony with a sabino‐like phenotype involving extensive white spots on the body together with large white markings on the head and almost completely white legs. We obtained whole genome sequence data from this horse. The analysis revealed a heterozygous 1273‐bp deletion spanning parts of intron 2 and exon 3 of the equine KIT gene (Chr3: 79 579 925–79 581 197). We confirmed the breakpoints of the deletion by PCR and Sanger sequencing. Knowledge of the functional impact of similar KIT variants in horses and other species suggests that this deletion represents a plausible candidate causative variant for the white‐spotting phenotype. Summary: White spotting phenotypes in horses are highly valued in some breeds. They are quite variable and may range from the common white markings up to completely white horses. EDNRB,KIT,MITF,PAX3 and TRPM1 represent known candidate genes for white spotting phenotypes in horses. For the present study, we investigated an American Paint Horse family segregating a phenotype involving white spotting and blue eyes. Six of eight horses with the white‐spotting phenotype were deaf. We obtained whole‐genome sequence data from an affected horse and specifically searched for structural variants in the known candidate genes. This analysis revealed a heterozygous ~63‐kb deletion spanning exons 6–9 of the MITF gene (chr16:21 503 211–21 566 617). We confirmed the breakpoints of the deletion by PCR and Sanger sequencing. PCR‐based genotyping revealed that all eight available affected horses from the family carried the deletion. The finding of an MITF variant fits well with the syndromic phenotype involving both depigmentation and an increased risk for deafness and corresponds to human Waardenburg syndrome type 2A. Equine osteochondrosis ( OC) is a frequent developmental orthopaedic disease with high economic impact on the equine industry and may lead to premature retirement of the animal as a result of chronic pain and lameness. The genetic background of OC includes different genes affecting several locations; however, these genetic associations have been tested in only one or few populations, lacking the validation in others. The aim of this study was to identify the genetic determinants of OC in the Spanish Purebred horse breed. For that purpose, we used a candidate gene approach to study the association between loci previously implicated in the onset and development of OC in other breeds and different OC locations using radiographic data from 144 individuals belonging to the Spanish Purebred horse breed. Of the 48 polymorphisms analysed, three single nucleotide polymorphisms ( SNPs) located in the FAF1, FCN3 and COL1A2 genes were found to be associated with different locations of OC lesions. These data contribute insights into the complex gene networks underlying the multifactorial disease OC, and the associated SNPs could be used in a marker-assisted selection strategy to improve horse health, welfare and competitive lifespan. Summary: Degraded biological samples are a challenge for testing laboratories. Genotyping success can be improved through the use of mini‐STRs, by which primers are placed adjacent to the repeat motifs to reduce amplicon size. Here, we present a genetic profiling system comprising 13 autosomal and one X‐linked dinucleotide‐repeat markers and the SRY gene based on the internationally accepted equine parentage panel. The markers are divided into two panels with all alleles falling at or below 182 bp. White spotting phenotypes in horses can range in severity from the common white markings up to completely white horses. EDNRB, KIT, MITF, PAX3 and TRPM1 represent known candidate genes for such phenotypes in horses. For the present study, we re-investigated a large horse family segregating a variable white spotting phenotype, for which conventional Sanger sequencing of the candidate genes' individual exons had failed to reveal the causative variant. We obtained whole genome sequence data from an affected horse and specifically searched for structural variants in the known candidate genes. This analysis revealed a heterozygous ~1.9-kb deletion spanning exons 10-13 of the KIT gene (chr3:77,740,239_77,742,136del1898ins TATAT). In continuity with previously named equine KIT variants we propose to designate the newly identified deletion variant W22. We had access to 21 horses carrying the W22 allele. Four of them were compound heterozygous W20/W22 and had a completely white phenotype. Our data suggest that W22 represents a true null allele of the KIT gene, whereas the previously identified W20 leads to a partial loss of function. ABSTRACT Feral horse population growth rates as high as 25% are of concern to those responsible for managing range lands as well as conservation groups. Current methods to control these populations include adoption and long-term holding, which are both costly and controversial. Porcine zona pellucida (pZP) immunocontraception may have the greatest potential to control fertility because it has proven to be effective in other studies and vaccines are easy and safe to administer. One pZP vaccine formulation, SpayVac® (ImmunoVaccine Technologies, Inc., Halifax, NS, Canada), has demonstrated single-dose, multi-year contraceptive efficacy in other wildlife species, which would make it both practical and economical for field application. Over a 7-month period during the breeding season, we assessed the effect on ovarian activity of 2 formulations of SpayVac, 1 non-aqueous with modified Freund's adjuvant (MFA) and the other, an aqueous emulsion with MFA, compared to controls ( n = 7 per group). Comparative reproductive parameters included serum concentrations of progesterone (P4) determined by enzyme-linked immunosorbent assay (ELISA), ovarian activity assessed by transrectal ultrasound and palpation, as well as gross and histological examination of ovaries upon necropsy ( n = 9 or 3 mares from each group) or after ovariectomy ( n = 12 or 4 mares from each group). We determined serum antibody titers using ELISA. Mean serum concentrations of P4 were less in the non-aqueous MFA treatment group compared to control mares ( P < 0.025). Ovaries collected from control mares weighed more ( P = 0.002) and had greater variation ( P = 0.003) than those from either vaccinated group. Both treatment groups also had smaller ovaries and fewer follicles compared to controls ( P < 0.001). Three to 4 months after vaccination, 93% of SpayVac-injected mares ceased cycling; whereas all control mares continued to cycle throughout the study. Relatively constant antibody titers were reached by week 6 post-vaccination, although we found appreciable variation within treatment groups, especially 4-8 weeks post-vaccination. Based on our study, the SpayVac formulations impair ovarian function but do not affect other major organ systems, and could provide a safe and effective immunocontraceptive option for mares. Equine osteochondrosis is a developmental joint disease that is a significant source of morbidity affecting multiple breeds of horse. The genetic variants underlying osteochondrosis susceptibility have not been established. Here, we describe the results of a genome-wide association study of osteochondrosis using 90 cases and 111 controls from a population of Dutch Warmblood horses. Radiotelemetry is an important tool for wildlife management and research, but in some cases attachment of neck collars can be problematic. An alternative in large mammals is to attach transmitters to the ear, though little is published about ear-tag radiotransmitter integrity (i.e., how long a transmitter emits a useful signal) and retention (i.e., how long a transmitter remains attached to an animal). Here we report ear-tag transmitter integrity and retention from 2 studies monitoring free-ranging calves ( Bos taurus) in eastern Arizona, USA, and feral horse ( Equus ferus) foals in northwestern Spain. Transmitter integrity and retention was lower for transmitters attached to foals then calves. The primary cause for reduced integrity was antennas breaking off, whereas the primary retention problem involved transmitters ripping out of the ear. When data were pooled across study sites, mean integrity and retention loss was 111 days and 180 days, respectively. Transmitters attached to the interior of the outer ears had retention rates >2 times higher than transmitters attached to the exterior of the outer ear (88% vs. 43%). We recommend that researchers intending to utilize ear-tag transmitters for studies on large domestic or wild animals attach transmitters to the interior of the outer ear, reinforce transmitter antennas in order to improve integrity, and report integrity and retention rates. © 2012 The Wildlife Society. Observation bias pervades data collected during aerial surveys of large animals, and although some sources can be mitigated with informed planning, others must be addressed using valid sampling techniques that carefully model detection probability. Nonetheless, aerial surveys are frequently employed to count large mammals without applying such methods to account for heterogeneity in visibility of animal groups on the landscape. This often leaves managers and interest groups at odds over decisions that are not adequately informed. I analyzed detection of feral horse ( Equus caballus) groups by dual independent observers from 24 fixed-wing and 16 helicopter flights using mixed-effect logistic regression models to investigate potential sources of observation bias. I accounted for observer skill, population location, and aircraft type in the model structure and analyzed the effects of group size, sun effect (position related to observer), vegetation type, topography, cloud cover, percent snow cover, and observer fatigue on detection of horse groups. The most important model-averaged effects for both fixed-wing and helicopter surveys included group size (fixed-wing: odds ratio = 0.891, 95% CI = 0.850-0.935; helicopter: odds ratio = 0.640, 95% CI = 0.587-0.698) and sun effect (fixed-wing: odds ratio = 0.632, 95% CI = 0.350-1.141; helicopter: odds ratio = 0.194, 95% CI = 0.080-0.470). Observer fatigue was also an important effect in the best model for helicopter surveys, with detection probability declining after 3 hr of survey time (odds ratio = 0.278, 95% CI = 0.144-0.537). Biases arising from sun effect and observer fatigue can be mitigated by pre-flight survey design. Other sources of bias, such as those arising from group size, topography, and vegetation can only be addressed by employing valid sampling techniques such as double sampling, mark-resight (batch-marked animals), mark-recapture (uniquely marked and identifiable animals), sightability bias correction models, and line transect distance sampling; however, some of these techniques may still only partially correct for negative observation biases. © 2011 The Wildlife Society. Locally abundant feral horses ( Equus caballus) can rapidly deplete available resources. Fertility control agents present promising nonlethal tools for reducing their population growth rates. We tested the effect of 2 forms of the immunocontraceptive porcine zona pellucida (PZP) on foaling rates in 3 populations of feral horses in the western United States. A liquid form requiring annual boosters was administered at Little Book Cliffs Wild Horse Range, Mesa County (CO), and Pryor Mountain Wild Horse Range, Bighorn County (WY) and Carbon County (MT), and a time-release pellet form designed to produce 2 yr of infertility was administered at McCullough Peaks Herd Management Area, Park County (WY). Average foaling rates (foals born/mare-yr) from direct observation of untreated and treated female horses (mares), 2004-2008, were 60.1% ( n = 153 mare-yr) versus 6.6% ( n = 91 mare-yr) at Little Book Cliffs, and 62.8% ( n = 129 mare-yr) versus 17.7% ( n = 79 mare-yr) at Pryor Mountain, respectively. At McCullough Peaks, mean annual foaling rates from 2006 to 2008 were 75.0% ( n = 48 mare-yr) for untreated mares and 31.7% ( n = 101 mare-yr) for treated mares. Controlling for age of mares and pretreatment differences in fertility, PZP reduced foaling rates in all 3 herds. The pellets used at McCullough Peaks (produced by cold evaporation) were less effective than pellets used in a previous trial and produced by heat extrusion. Immunocontraception with PZP may be a useful tool in reducing fertility rates in some western United States feral horse herds, but population growth reduction will depend on timely access to mares for inoculation and the proportion of mares that can be successfully treated. The horse, like the majority of animal species, has a limited amount of species-specific expressed sequence data available in public databases. As a result, structural models for the majority of genes defined in the equine genome are predictions based on ab initio sequence analysis or the projection of gene structures from other mammalian species. The current study used Illumina-based sequencing of messenger RNA (RNA-seq) to help refine structural annotation of equine protein-coding genes and for a preliminary assessment of gene expression patterns. Sequencing of mRNA from eight equine tissues generated 293 758 105 sequence tags of 35 bases each, equalling 10.28 gbp of total sequence data. The tag alignments represent approximately 207× coverage of the equine mRNA transcriptome and confirmed transcriptional activity for roughly 90% of the protein-coding gene structures predicted by Ensembl and NCBI. Tag coverage was sufficient to refine the structural annotation for 11 356 of these predicted genes, while also identifying an additional 456 transcripts with exon/intron features that are not listed by either Ensembl or NCBI. Genomic locus data and intervals for the protein-coding genes predicted by the Ensembl and NCBI annotation pipelines were combined with 75 116 RNA-seq-derived transcriptional units to generate a consensus equine protein-coding gene set of 20 302 defined loci. Gene ontology annotation was used to compare the functional and structural categories of genes expressed in either a tissue-restricted pattern or broadly across all tissue samples. Recently, a number of papers have addressed the use of pedigrees in the study of wild populations, highlighting the value of pedigrees in conservation management. We used pedigrees to study the horses (Equus caballus) of Assateague Island National Seashore, Maryland, USA, one of a small number of free-ranging animal populations that have been the subject of long-term studies. This population grew from 28 in 1968 to 175 in 2001, causing negative impacts on the island ecosystem. To minimize these effects, an immunocontraception program was instituted, and horse numbers are slowly decreasing. However, there is concern that this program may negatively affect the genetic health of the herd. We found that although mitochondrial DNA diversity is low, nuclear diversity is comparable to that of established breeds. Using genetic data, we verified and amended maternal pedigrees that had been primarily based on behavioral data and inferred paternity using genetic data along with National Park Service records of the historic ranges of males. The resulting pedigrees enabled us to examine demography, founder contributions, rates of inbreeding and loss of diversity over recent generations, as well as the level of kinship among horses. We then evaluated the strategy of removing individuals (using nonlethal means) with the highest mean kinship values. Although the removal strategy increased the retained diversity of founders and decreased average kinship between individuals, it disproportionately impacted sizes of the youngest age classes. Our results suggest that a combined strategy of controlled breeding and immunocontraception would be more effective than removing individuals with high mean kinships in preserving the long-term health and viability of the herd. In this study, a proposal is presented for the allele nomenclature of 17 polymorphic STR loci ( AHT4, AHT5, ASB2, ASB17, ASB23, CA425, HMS1, HMS2, HMS3, HMS6, HMS7, HTG4, HTG6, HTG7, HTG10, LEX3 and VHL20) for equine genotyping ( Equus caballus). The nomenclature is based on sequence data of the polymorphic region of the STR loci as recommended by the DNA commission of the International Society for Forensic Genetics for human DNA typing. For each STR locus, several alleles were selected and animals homozygous for those alleles were subjected to sequence analysis. The alleles of the 17 STR loci consisted either of simple (10), compound (6) or complex repeat patterns (1). Only a limited number of alleles with the same fragment size showed different repeat structures. Multiple geographical regions have been proposed for the domestication of Equus caballus. It has been suggested, based on zooarchaeological and genetic analyses that wild horses from the Iberian Peninsula were involved in the process, and the overrepresentation of mitochondrial D1 cluster in modern Iberian horses supports this suggestion. To test this hypothesis, we analysed mitochondrial DNA from 22 ancient Iberian horse remains belonging to the Neolithic, the Bronze Age and the Middle Ages, against previously published sequences. Only the medieval Iberian sequence appeared in the D1 group. Neolithic and Bronze Age sequences grouped in other clusters, one of which (Lusitano group C) is exclusively represented by modern horses of Iberian origin. Moreover, Bronze Age Iberian sequences displayed the lowest nucleotide diversity values when compared with modern horses, ancient wild horses and other ancient domesticates using nonparametric bootstrapping analyses. We conclude that the excessive clustering of Bronze Age horses in the Lusitano group C, the observed nucleotide diversity and the local continuity from wild Neolithic Iberian to modern Iberian horses, could be explained by the use of local wild mares during an early Iberian domestication or restocking event, whereas the D1 group probably was introduced into Iberia in later historical times. To test whether mineral recommendations for horses are likely to guarantee adequate mineral provision for tapirs ( Tapirus spp .), we investigated the apparent absorption (aA) of macro and micro-minerals in 18 tapirs from five zoological institutions in a total of 24 feeding trials with total faecal collection. Samples of feeds and faeces were analysed for Ca, P, Mg, Na, K, Fe, Cu and Zn. The resulting aA coefficients and the linear relationships of apparently absorbable dietary mineral content to total dietary mineral content (per 100 g dry matter) were compared with data for domestic horses. While there were no apparent differences in the absorption patterns for P, K, Na, Fe, Cu or Zn, the absorption of both Ca and Mg was distinctively higher in tapirs than in horses. Tapirs are browsers that are adapted to a diet of higher Ca content and higher Ca:P ratio than equids, and high absorptive efficiency for Ca might have evolved to ensure that high dietary Ca concentrations do not lead to the binding of dietary P in the intestine, making it unavailable for hindgut microbes. Similar to other hindgut fermenters, in tapirs, absorption coefficients for Ca increased with dietary Ca:P ratio, and urinary Ca:creatinine ratios increased with dietary Ca. Several zoo diets used were deficient in one or more minerals. When compared with faeces of free-ranging animals, faeces of zoo animals had higher concentrations of most minerals, probably indicating a lesser diluting effect of indigestible fibre in zoo animals. Accurately estimating large mammal populations is a difficult challenge because species of interest often occupy vast areas and exhibit low and heterogeneous visibility. Population estimation techniques using aerial surveys and statistical design and analysis methods provide a means for meeting this challenge, yet they have only rarely been validated because wild populations of known size suitable for field tests are rare. Our study presents field validations of a photographic aerial mark-recapture technique that takes advantage of the recognizable natural markings on free-roaming feral horses (Equus caballus) to accurately identify individual animals and groups of animals sighted on multiple occasions. The 3 small populations of feral horses (,400 animals each) in the western United States used in the study were all closely monitored on a weekly basis by local researchers, thus providing test populations of known size. We were able to accurately estimate these population sizes with aerial surveys, despite rugged terrain and dense vegetation that created substantial heterogeneity of sighting probability among horse groups. Our best estimates at the 3 sites were within 26.7%, 2.6%, and 28.6% of known truth (24.2% mean error, 6.0% mean absolute error). In contrast, we found undercount bias as large as 32% before any statistical corrections. The necessary corrections varied both temporally and spatially, in response to previous sighting history (behavioral response), and by the number of horses in a group. Despite modeling some of the differences in horse-group visibility with sighting covariates, we found substantial residual unmodeled heterogeneity that contributed to underestimation of the true population by as much as 22.7% when we used models that did not fully account for these unmeasured sources. We also found that the cost of the accurate and validated methods presented here is comparable to that of raw count (so called, census) methods commonly employed across feral horse ranges in 10 western states. We believe this technique can assist managers in accurately estimating many feral horse populations and could be applied to other species with sufficiently diverse and distinguishable visible markings. White coat colour in horses is inherited as a monogenic autosomal dominant trait showing a variable expression of coat depigmentation. Mutations in the KIT gene have previously been shown to cause white coat colour phenotypes in pigs, mice and humans. We recently also demonstrated that four independent mutations in the equine KIT gene are responsible for the dominant white coat colour phenotype in various horse breeds. We have now analysed additional horse families segregating for white coat colour phenotypes and report seven new KIT mutations in independent Thoroughbred, Icelandic Horse, German Holstein, Quarter Horse and South German Draft Horse families. In four of the seven families, only one single white horse, presumably representing the founder for each of the four respective mutations, was available for genotyping. The newly reported mutations comprise two frameshift mutations (c.1126_1129delGAAC; c.2193delG), two missense mutations (c.856G>A; c.1789G>A) and three splice site mutations (c.338-1G>C; c.2222-1G>A; c.2684+1G>A). White phenotypes in horses show a remarkable allelic heterogeneity. Intraocular choristomas are rare anomalies in domestic animals and are often associated with multiple ocular malformations. A Thoroughbred foal presented for ocular abnormalities and was diagnosed with microphthalmia, corneal dermoids, severe anterior segment dysgenesis (including glandular choristomas), aphakia, retinal dysplasia, and optic nerve hypoplasia. Morphological, histochemical, and immunohistochemical comparisons were made between ocular choristomatous tissues from this foal and lacrimal gland, third eyelid gland, nasopharynx, trachea, and lacrimal sac/nasolacrimal duct from normal horses. Morphologically the choristomatous tissues (glands and epithelium lining the anterior segment) were most similar to the lacrimal sac. Histochemistry of glandular components found the glands associated with the lacrimal sac/nasolacrimal duct to be serous, as was the glandular intraocular choristomas. Objective This study was designed to assess the daily rhythm of tear production in clinically healthy horses, to compare left eye and right eye, and to evaluate the influence of time and gender. Animal studied For our study 18 horses (nine female and nine male) were subjected to three different light/dark (L/D) schedules: 12/12 L/D cycles, constant light (24/0 L/D) and constant darkness (0/24 L/D). Procedures In all subjects Schirmer tear tests were performed at 4-h intervals over a 24-h period. Results A circadian rhythm of tear production was found during the 12/12 L/D period and during constant darkness. Also our results showed a statistical significant difference comparing left eye and right eye, and between gender. Conclusions Our findings would suggest that the time of tear evaluation is significant in the diagnosis of tear film disorders, and that the difference between the two eyes and the two genders should be taken into consideration during the ophthalmic exam. I projected costs for several contraceptive treatments that could be used by the Bureau of Land Management (BLM) to manage 4 wild horse (Equus caballus) populations. Potential management alternatives included existing roundup and selective removal methods combined with contraceptives of different duration and effectiveness. I projected costs for a 20-year economic life using the WinEquus© wild horse population model and state-by-state cost estimates reflecting BLM's operational expenses. Findings revealed that 1) currently available 2-year contraceptives in most situations are capable of reducing variable operating costs by 15%, 2) experimental 3-year contraceptives may be capable of reducing costs by 18%, and 3) combining contraceptives with modest changes to herd sex ratio (e.g., 55-60% M) could trim costs by 30%. Predicted savings can increase when contraception is applied in conjunction with a removal policy that targets horses aged 0-4 years instead of 0-5 years. However, reductions in herd size result in greater variation in annual operating expenses. Because the horse program's variable operating costs make up about half of the total program costs (which include other fixed costs), contraceptive application and management can only reduce total costs by 14%, saving about $6.1 million per year. None of the contraceptive options I examined eliminated the need for long-term holding facilities over the 20-year period simulated, but the number of horses held may be reduced by about 17% with contraceptive treatment. Cost estimates were most sensitive to the oldest age adoptable and per-day holding costs. Loci for 9322 equine expressed sequence tags (ESTs) were predicted using the Comparative Mapping by Annotation and Sequence Similarity (Compass) strategy in order to evaluate the programme's ability to make accurate locus predictions in species with comparative gene maps. Using human genome sequence information from Build 35 (May 2004) and published marker information from the radiation hybrid (RH) maps for equine chromosomes (ECA) 17 and X, 162 ESTs were predicted to locations on ECA17 and 328 ESTs to locations on ECAX by selection of the ‘topblast hit’. The locations of 30 ESTs were assessed experimentally by RH mapping analysis to evaluate the accuracy of theCompass predictions. The data revealed that 53% (16 of 30) of the ESTs predicted on ECA17 and ECAX mapped to those chromosomes. Analysis of the results suggested the need to identify expressed orthologous sequences in order to generate more accurate predictions for ESTs. Locus predictions were reassessed with three modifications to theCompass strategy's orthologue selection parameters. Selection of the ‘top gene hit’ improved accuracy to 72% (21 of 29), while selection of the ‘top expressed gene hit’ improved accuracy to 86% (24 of 28). Using the defaultCompass parameters with the UniGene database improved prediction accuracy to 96% (22 of 23); however, this level of accuracy came with a substantial decrease in the total number of predictions. When used with optimized prediction parameters, theCompass strategy can be a practical in silico map location prediction tool for large EST sample sets from unsequenced animal genomes. Previous studies reported one year of contraception associated with a 1-injection porcine zona pellucida (PZP) vaccine. We have subsequently determined contraceptive effectiveness of a presumptive 1-injection, 2-year-duration PZP vaccine in free-roaming wild horses (Equus caballus) in Nevada, USA. In January 2000, we captured, freeze-branded, treated, and subsequently released 96 adult females that received 1) a primary dose of vaccine emulsion consisting of aqueous PZP and Freund's Complete Adjuvant, and 2) booster doses of PZP and adjuvant in controlled-release polymer pellets. We determined PZP release characteristics of pellets in vitro, prior to field use. We determined reproductive success in treated and untreated females through October 2004 via measurement of estrone sulfate and progesterone metabolites in fresh feces collected from the ground and by twice-annual foal counts. Among treated females, annual reproductive success from 2001 though 2004 sequentially was 5.9%, 14.0%, 32.0%, and 47.5%. Untreated females showed average reproductive success of 53.8 ± 1.3% across this period. This study revealed that: 1) PZP acted as an effective contraceptive for 2 years posttreatment; 2) some residual contraceptive effect remained in year 3; and 3) fertility returned to control levels by year 4 posttreatment. It appears that controlled-release technology can replace both the second (1-month) and annual booster injection of PZP vaccine, thereby decreasing cost and increasing efficiency of use of this vaccine in wild horse management. In this study, we present a comprehensive 5000-rad radiation hybrid map of a 40-cM region on equine chromosome 4 (ECA4) that contains quantitative trait loci for equine osteochondrosis. We mapped 29 gene-associated sequence tagged site markers using primers designed from equine expressed sequence tags or BAC clones in the ECA4q12–q22 region. Three blocks of conserved synteny, showing two chromosomal breakpoints, were identified in the segment of ECA4q12–q22. Markers from other segments of HSA7q mapped to ECA13p and ECA4p, and a region of HSA7p was homologous to ECA13p. Therefore, we have improved the resolution of the human–equine comparative map, which allows the identification of candidate genes underlying traits of interest. [ABSTRACT FROM AUTHOR]

The analysis of mitochondrial D-loop sequences (408 bp) from 145 Lusitano founder mares yielded a total of 27 different haplotypes. The distribution of these mtDNA sequences was quite unequal, with the three most frequent ones representing 56.5% of all the Lusitano founder mares and 14 haplotypes (51.9%) being rare variants found only once in the sampling. Four main haplotype clusters were present in the Lusitano breed. The comparison of these sequences with other equine haplotypes shows that they fall in groups shared with other horse breeds. These data support the hypothesis of multiple domestication events in many distinct geographic areas over a broad time span. However, the analysis of 145 Lusitano, 55 Pura Raza Española and 18 Sorraia sequences indicates that half of the samples (50.9%) fall in one specific-cluster (A), which has previously been described as characteristic of the Iberian and Northern African horse breeds. The presence of a phylogeographic structure in cluster A associated with its star-like structure was interpreted as suggestive of a centre of horse domestication in the Iberia Peninsula. On Jeju Island, Korea, dominance hierarchy and maternal care according to maternal age were studied in a herd of Jeju ponies ( Equus caballus), consisting of 73 mares, their foals and one stallion. Dominance ranks were nearly linear and increased significantly with the age of mares. Most aggressive encounters involved mares under 5 years old. Mares under the age of 5 years have apparently not established their rank. The mean frequency of aggressive actions of mares per hour increased significantly as the day of parturition approached. Aggressive actions of mares with foals decreased significantly as their foals aged. The overall frequency of aggression of mares with foals also decreased significantly with the age of the mares.
