Plant enemies can influence plant community assembly and structure. However, it is unclear how insect herbivores and fungal pathogens affect seedling recruitment. Complex interactions with competition and resource availability make it difficult to isolate the effect of enemies. This uncertainty can impede understanding of community assembly drivers, species coexistence and trophic interactions; and limits hypothesis testing such as of the enemy release hypothesis, a key hypothesis in invasion biology. Using a novel species‐specific approach, we examine how enemies affect seedling survival and recruitment of 16 grassland species.We planted seedlings of 16 native species from two functional groups (C4 grasses and non‐legume forbs) into two grassland sites (early and mid‐succession). We hand‐painted 1512 individual seedlings with pesticides (insecticide and fungicide) over the course of one growing season to enforce aboveground species‐specific release from enemies and tested whether it enhanced survival relative to untreated controls. Applying treatments to individuals allowed us to test for the effect of enemies on plant performance while controlling for contexts such as competition from the resident community and resource levels.Release from insects increased seedling survival by 56% on average, with no additional benefit of release from fungal pathogens. This effect was observed for both forbs and C4 grasses across both sites and was strongest in resource‐acquisitive species. There was no effect of the mean phylogenetic distance between our target species and the resident plant community, or of light availability or soil moisture.Synthesis. The significant positive effect of release from insect herbivores on survival early in colonisation—a trend that held across functional groups and types of resident community—suggests insects play an important regulatory role in community assembly, especially for resource‐acquisitive species. As variation between species could be explained by traits but not by phylogeny, we emphasise the importance of trait‐based approaches to plant community ecology. Our results also support the key mechanism (increased performance following release from enemies) underlying the enemy release hypothesis. Numerous policy and international frameworks consider that "destructive fishing" hampers efforts to reach sustainability goals. Though ubiquitous, "destructive fishing" is undefined and therefore currently immeasurable. Here we propose a definition developed through expert consultation: "Destructive fishing is any fishing practice that causes irrecoverable habitat degradation, or which causes significant adverse environmental impacts, results in long‐term declines in target or nontarget species beyond biologically safe limits and has negative livelihood impacts." We show strong stakeholder support for a definition, consensus on many biological and ecological dimensions, and no clustering of respondents from different sectors. Our consensus definition is a significant step toward defining sustainable fisheries goals and will help interpret and implement global political commitments which utilize the term "destructive fishing." Our definition and results will help reinforce the Food and Agricultural Organization's Code of Conduct and meaningfully support member countries to prohibit destructive fishing practices. The enemy release hypothesis (ERH) is the best‐known hypothesis explaining high performance (e.g. rapid population growth) of exotic species. However, the current framing of the ERH does not explicitly link evidence of enemy release with exotic performance. This leads to uncertainty regarding the role of enemy release in biological invasions. Here, we demonstrate that the effect of enemy release on exotic performance is the product of three factors: enemy impact, enemy diversity, and host adaptation. These factors are modulated by seven contexts: time since introduction, resource availability, phylogenetic relatedness of exotic and native species, host–enemy asynchronicity, number of introduction events, type of enemy, and strength of growth–defence trade‐offs. ERH‐focused studies frequently test different factors under different contexts. This can lead to inconsistent findings, which typifies current evidence for the ERH. For example, over 80% of meta‐analyses fail to consider ecological contexts which can alter study findings; we demonstrate this by re‐analysing a recent ERH synthesis. Structuring the ERH around factors and contexts promotes generalisable predictions about when and where exotic species may benefit from enemy release, empowering effective management. Our mechanistic factor–context framework clearly lays out the evidence required to support the ERH, unifies many enemy‐related invasion hypotheses, and enhances predictive capacity. The biodiversity‐disease relationship states that increased species richness leads to lower pathogen pressure (i.e. the dilution effect), an effect that erodes with biodiversity loss. However, whether losses of the dilution effect can trigger extinction cascades remains largely unexplored.To explore this idea, we consider declines in freshwater mussels, on average the most threatened non‐marine group of organisms in the world. We argue that anthropogenically stimulated declines in mussel richness amplify pathogens in remaining species. Pathogen amplification triggers further local losses in both mussel abundance and richness, explaining the observed so‐called "enigmatic" declines in freshwater mussels.Vulnerable communities could become trapped in cycles of pathogen amplification and host decline. We highlight knowledge gaps and provide key steps to assess the likelihood of this occurring; these key steps are applicable to any host group.Policy implications. Our argument constitutes a testable hypothesis that may explain richness or abundance declines in previously intact communities. We provide further impetus for the consideration and preservation of diversity at a local scale and show that effective conservation requires integration of both host and parasite ecology. Understanding how ecological communities are assembled remains a key goal of ecosystem ecology. Because communities are hierarchical, factors acting at multiple scales can contribute to patterns of community structure. Parasites provide a natural system to explore this idea, as they exist as discrete communities within host individuals, which are themselves part of a community and metacommunity.We aimed to understand the relative contribution of multi‐scale drivers in parasite community assembly and assess how patterns at one level may mask those occurring at another. Specifically, we wanted to disentangle patterns caused by passive sampling from those determined by ecological drivers, and how these vary with scale.We applied a Markov Random Fields model and assessed measures of β‐diversity and nestedness for 420 replicate parasite infracommunities (parasite assemblages in host individuals) across two freshwater mussel host species, three sites and two time periods, comparing our results to simulations from four different ecologically relevant null models.We showed that β‐diversity between sites (explaining 25% of variation in parasite distribution) and host species (41%) is greater than expected, and β‐diversity between individual hosts is smaller than expected, even after accounting for parasite prevalence and characteristics of host individuals. Furthermore, parasite communities were significantly less nested than expected once parasite prevalence and host characteristics were both accounted for, but more nested than expected otherwise, suggesting a degree of modularity at the within‐host level that is masked if underlying host and parasite characteristics are not taken into account. The Markov Random Fields model provided evidence for possible competitive within‐host parasite interactions, providing a mechanism for the observed infracommunity modularity.An integrative approach that examines factors at multiple scales is necessary to understand the composition of ecological communities. Parasite conservation is important for the maintenance of ecosystem diversity and function. Conserving parasites relies first on understanding parasite biodiversity and second on estimating the extinction risk to that biodiversity. Although steps have been taken independently in both these areas, previous studies have overwhelmingly focused on helminths in vertebrate hosts over broad scales, providing low resolution and excluding a large proportion of possible host and parasite diversity. We estimated both total obligate parasite richness and parasite extinction risk in freshwater mussels (Unionidae and Margaritiferidae) from Europe and the United States to provide a case study for considering parasite conservation in a severely understudied system. We used currently reported host–parasite relationships to extrapolate parasite diversity to all possible mussel hosts and then used the threat levels of those hosts to estimate the extinction risk for both described and undescribed parasites. An estimated 67% of parasite richness in freshwater mussels is undescribed and over 80% of the most host‐specific groups (digenean trematodes and ciliates) are undescribed. We estimated that 21% of this total parasite fauna is at immediate risk of extinction, corresponding to 60 unique species, many of which will likely go extinct before being described. Given the important roles parasites play in community structure and function and the strong ecosystem engineering capacities of freshwater mussels, such extinctions are likely to severely affect freshwater ecosystems. Our detailed study of mussel parasites provides compelling evidence for the hidden conservation threat to parasites through extinction cascades and shows parasites are deserving of immediate attention. The term 'destructive fishing' appears in multiple international policy instruments intended to improve outcomes for marine biodiversity, coastal communities and sustainable fisheries. However, the meaning of 'destructive fishing' is often vague, limiting effectiveness in policy. Therefore, in this study, we systematically reviewed the use of 'destructive fishing' in three record types: academic literature, media articles and policy documents between 1976 and 2020. A more detailed analysis was performed on subsets of these records, considering the extent to which the term is characterised, geographic distribution of use, and specific impacts and practices associated with the term. We found that use of 'destructive fishing' relative to the generic term 'fisheries' has increased since the 1990s. Records focussed predominantly on fishing practices in South‐eastern Asia, followed by Southern Asia and Europe. The term was characterised in detail in only 15% of records. Habitat damage and blast/poison fishing were the most associated ecological impacts and gear/practices, respectively. Bottom trawling and unspecified net fishing were regularly linked to destructive fishing. Importantly, the three record types use the term differently. Academic literature tends to specifically articulate the negative impacts, while media articles focus generally on associated gears/practices. Significant regional variation also exists in how the term is used and what phenomena it is applied to. This study provides evidence and recommendations to inform stakeholders in any future pursuit of a unified definition of 'destructive fishing' to support more meaningful implementation of global sustainability goals. Parasites can indirectly affect ecosystem function by altering host phenotype, but the trait‐mediated impacts of parasitism at an ecosystem level remain poorly characterised. However, understanding the influence of parasites is central to understanding the ecosystem services provided by host species, especially in an era of global environmental change.We examined the effect of native (the trematode Rhipidocotyle campanula) and invasive (the bitterling fish Rhodeus amarus) parasites, and their interaction, on the clearance rates of unionid mussels, a dominant ecosystem‐engineering group that modify freshwater ecosystems worldwide. We used a combination of field experiments, laboratory experiments and ecological simulations to demonstrate the phenotypic impact of parasites on the functional response of two mussel species across an environmental gradient (suspended particle concentration), and extended this with host and parasite community data to demonstrate the consequences for a real‐world ecosystem, the Old West River in Cambridgeshire, England.Both parasites altered the clearance rates of their hosts but in contrasting fashion: while R. campanula increased host clearance rates relative to uninfected conspecifics under all conditions, R. amarus supressed clearance rates at high suspended particle concentrations (eutrophic conditions) but elevated them otherwise. The parasites displayed different infection patterns in the two host species, and the invasive R. amarus rarely co‐infected mussels with R. campanula.Given their disparate effects, the parasites' distributions reversed the relative filtration capacity of the two host species under high vs. low concentrations of suspended particles, demonstrating how differences between the infection patterns of native and invasive parasites, as well as their individual effects, need to be considered. Overall, the proportion of daily river discharge filtered by the combined mussel community changed by up to 96% in the presence of parasites. By incorporating multiple host species and multiple parasite species, we provide ecologically relevant evidence for the trait‐mediated effects of parasites on ecosystem processes.Our study demonstrates that parasitism can significantly alter wider ecosystem processes through changing the phenotype of their host. Parasites can negatively affect hosts at individual, population, and species‐level scales. However, the link between individual‐ and population‐level impacts is often poorly understood. In particular, the population‐level response to parasitism may alter wider ecosystem dynamics if animals with ecosystem engineering capabilities are infected.Here, we examine the effects of parasitism on a freshwater ecosystem engineer, the unionid mussel Anodonta anatina, at two different sites. We study three common parasites: the digenean trematode Rhipidocotyle campanula; the unionicolid mite Unionicola intermedia; and the ectoparasitic invasive zebra mussel Dreissena polymorpha. As well as demonstrating the individual‐level effects of parasitism on the native host mussel, we construct a simple model to estimate the reduction in population‐level reproductive output caused by parasites.We show that both infection prevalence and intensity were population‐specific, with one site having more than three times as many native mussels infected by trematodes and mites than the other, but more than four times fewer mussels afflicted by invasive zebra mussels. Negative reproductive consequences for individual host mussels were documented as a result of parasitism, with trematodes causing castration at both sites. Mites were also correlated with a reduction in the viability of larval offspring (glochidia) by more than 25%, but only at one site, suggesting some potential impacts of parasitism may be population specific. The population‐level model shows that parasitism alone reduces larval output of the two populations by 10% and 13%, respectively.Our study takes the important step of scaling individual‐level effects of parasitism to population‐level processes, and highlights the influence that parasites may have in the population dynamics of unionid mussels. Given the ecosystem engineering capabilities of A. anatina, such effects may have important impacts on the wider biota.Even at relatively low prevalences, the observed effects of parasites on native mussel populations suggests that parasitism must be considered in the conservation of freshwater mussels, one of the world's most globally imperilled faunal groups. However, these models can only be used for one parasite at a time, and so possible interactions between parasites need to be indirectly estimated by including other parasites as a predictor in separate models for each parasite studied (e.g. Markle et al. [18]; Obiegala et al. [21]). This example is particularly pertinent; while the mobility of parasite life history stages has been demonstrated as important in driving infection dynamics and parasite infracommunity structure in terms of both presence and abundance (e.g. Lhorente et al. [17]; Mazé-Guilmo et al. [19]), the relative mobilities of different hosts, and specifically the mobile-immobile contrast, are an underdeveloped area of research. More generally, we recommend careful consideration of how host and parasite traits as well as the environment affect parasite prevalences and parasite abundances and an acknowledgement that these effects may not be the same. For example, whether parasites are directly transmitted between conspecifics (i.e. microparasites) or environmentally transmitted (i.e. macroparasites) can alter the risk of a parasite infection in the same host population (Han et al. Freshwater mussels are one of the most endangered animal groups globally, making them a high conservation priority. Conservationists increasingly employ translocation or captive breeding procedures to support ailing populations, and the ecosystem engineering capabilities of mussels are being increasingly harnessed in bioremediation projects. However, there is little consideration of the risk of pathogen transmission when moving mussels from hatcheries or wild donor populations into new habitats. This is of significant concern as recent developments suggest parasites and diseases are highly prevalent and have contributed to several mass population‐level die‐offs. Here, we explicitly highlight the risks of pathogen spread in mussel translocations, explore how these risks are mediated, and provide recommendations for both research and action to avoid the inadvertent spread of virulent pathogens when conserving vulnerable mussel populations. Understanding how environmental drivers influence the assembly of parasite communities, in addition to how parasites may interact at an infracommunity level, are fundamental requirements for the study of parasite ecology. Knowledge of how parasite communities are assembled will help to predict the risk of parasitism for hosts, and model how parasite communities may change under variable conditions. However, studies frequently rely on presence–absence data and examine multiple host species or sites, metrics which may be too coarse to characterise nuanced within‐host patterns.We utilised a novel host system, the freshwater mussel Anodonta anatina, to investigate the drivers of community structure and explore parasite interactions. In addition, we aimed to highlight consistencies and inconsistencies between PA and abundance data.Our analysis incorporated 14 parasite taxa and 720 replicate infracommunities. Using Redundancy Analysis, a joint species distribution model and a Markov random field approach, we modelled the impact of both host‐level and environment‐level characteristics on parasite structure, as well as parasite–parasite correlations after accounting for all other factors. This approach was repeated for both the presence and abundance of all parasites.We demonstrated that the regional species pool, individual host characteristics (mussel length and gravidity) and predicted parasite–parasite interactions are all important but to varying degrees across parasite species, suggesting that applying generalities to parasite community construction is too simplistic. Furthermore, we showed that PA data fail to capture important density‐dependent effects of parasite load for parasites with high abundance, and in general performs poorly for high‐intensity parasites.Host and parasite traits, as well as broader environmental factors, all contribute to parasite community structure, emphasising that an integrated approach is required to study community assembly. Bivalves are important ecosystem engineers, and there is emerging evidence that many species are afflicted with castrating parasites. Understanding the prevalence of these largely overlooked parasites is crucial in understanding the fundamental biology of bivalves, informing conservation efforts, and providing a wider understanding of host–parasite dynamics.Current techniques to assess the presence of parasites are destructive, making them untenable for endangered or protected populations. This article presents a non‐destructive method of sampling bivalve molluscs (Anodonta anatina) to detect castrating trematodes. Gonadal fluid is removed with a hypodermic needle from bivalves in situ and analysed in a laboratory setting without removing the mollusc from the field; this sampling mechanism has previously been shown not to harm the mollusc.A single 50 μl sample is sufficient to detect both the presence and developmental stage of the trematode with greater than 95% reliability, with all but the lightest infections visible. We recommend that this technique should be used to enhance knowledge on host–parasite dynamics in bivalves, and inform sensible conservation for threatened species. [ABSTRACT FROM AUTHOR]

Coral reefs rely on their intracellular dinoflagellate symbionts (family Symbiodiniaceae) for nutritional provision in nutrient-poor waters, yet this association is threatened by thermally stressful conditions. Despite this, the evolutionary potential of these symbionts remains poorly characterised. In this study, we tested the potential for divergent Symbiodiniaceae types to sexually reproduce (i.e. hybridise) within Cladocopium, the most ecologically prevalent genus in this family. With sequence data from three organelles (cob gene, mitochondrion; psbAncr region, chloroplast; and ITS2 region, nucleus), we utilised the Incongruence Length Difference test, Approximately Unbiased test, tree hybridisation analyses and visual inspection of raw data in stepwise fashion to highlight incongruences between organelles, and thus provide evidence of reticulate evolution. Using this approach, we identified three putative hybrid Cladocopium samples among the 158 analysed, at two of the seven sites sampled. These samples were identified as the common Cladocopium types C40 or C1 with respect to the mitochondria and chloroplasts, but the rarer types C3z, C3u and C1# with respect to their nuclear identity. These five Cladocopium types have previously been confirmed as evolutionarily distinct and were also recovered in non-incongruent samples multiple times, which is strongly suggestive that they sexually reproduced to produce the incongruent samples. A concomitant inspection of next generation sequencing data for these samples suggests that other plausible explanations, such as incomplete lineage sorting or the presence of co-dominance, are much less likely. The approach taken in this study allows incongruences between gene regions to be identified with confidence, and brings new light to the evolutionary potential within Symbiodiniaceae. To persist in oligotrophic waters, reef-building corals rely on nutritional interactions with symbiotic dinoflagellates of the family Symbiodiniaceae, but the true diversity of this family remains poorly characterised. In this paper, we assess Symbiodiniaceae richness at Atauro Island (Timor-Leste) as well as on reefs of the neighbouring Timor mainland, using direct sequencing of three gene regions: cob gene, mitochondrion; ITS2 region, nucleus; and psbAncr region, chloroplast; in addition to a highly multiplexed application of next-generation sequencing. These geographic sites are among the most biodiverse in the world, but have never had their symbiont communities studied. Despite their proximity, our results reveal symbiont richness 1.25 times higher at Atauro Island than the Timor mainland, a result evident in dominant sequences. In contrast, Timor had a significantly richer background sequence diversity. Although sampling was restricted to shallow sites only, symbiont richness at Atauro Island was also higher than comparative reefscapes globally, after standardising for number of taxa sampled. While Atauro and Timor have related symbiont populations, with the same novel types recorded at both sites, there were also clear differences in symbiont composition between the two geographic regions, with Timor displaying a consortium more characteristic of stressed reef environments (proportionally hosting twice as many Durusdinium sequences, formerly clade D, as Atauro). These results reveal a symbiont richness that matches the high biodiversity of these reefs, but also potentially negative effects of proximal human populations on Symbiodiniaceae, even when previous studies have shown corals to be largely unaffected. Reef-building corals are nutritionally dependent on the symbiotic alga Symbiodinium and may therefore select for high-performing symbiont lineages. However, the effects of fine-scale genetic variation within symbiont populations on host performance are not well understood. Applying quantitative PCR (qPCR) to Pocillopora damicornis colonies from Lord Howe Island (Australia), we estimated the relative abundance of intra-genomically variable (IGV) Symbiodinium cells and those with homogeneous rDNA sequence repeats. We then analysed their physical status and photosynthetic performance at both ambient and extreme summer temperatures (25 and 29 °C, respectively) in a closed-system oxygen flux chamber. The proportion of IGV Symbiodinium was negatively correlated with photosynthetic production and efficiency, and under thermal stress, colonies dominated by IGV cells could only meet respiratory demands at high irradiance (> 250 µmol photons m−2 s−1). IGV Symbiodinium were also estimated to be 50% larger by volume, occurred at lower density, and had higher chlorophyll c2/a ratios. The comparatively poor performance of heterogeneous Symbiodinium cells suggests either a direct deleterious effect of IGV or reduced performance in putative inter-lineage recombinants, whose genomes feature ITS2 variants from both parental ribotypes. While it remains unclear whether the mixed rDNA arrays result from somatic mutation or recombination, our results demonstrate that the beneficial capacity of symbionts can vary within Symbiodinium populations, with potential implications for host fitness.
