Cold seeps in the deep sea harbor various animals that have adapted to utilize seepage chemicals with the aid of chemosynthetic microbes that serve as primary producers. Corals are among the animals that live near seep habitats and yet, there is a lack of evidence that corals gain benefits and/or incur costs from cold seeps. Here, we focused on Callogorgia delta and Paramuricea sp. type B3 that live near and far from visual signs of currently active seepage at five sites in the deep Gulf of Mexico. We tested whether these corals rely on chemosynthetically-derived food in seep habitats and how the proximity to cold seeps may influence; (i) coral colony traits (i.e., health status, growth rate, regrowth after sampling, and branch loss) and associated epifauna, (ii) associated microbiome, and (iii) host transcriptomes. Stable isotope data showed that many coral colonies utilized chemosynthetically derived food, but the feeding strategy differed by coral species. The microbiome composition of C. delta, unlike Paramuricea sp., varied significantly between seep and non-seep colonies and both coral species were associated with various sulfur-oxidizing bacteria (SUP05). Interestingly, the relative abundances of SUP05 varied among seep and non-seep colonies and were strongly correlated with carbon and nitrogen stable isotope values. In contrast, the proximity to cold seeps did not have a measurable effect on gene expression, colony traits, or associated epifauna in coral species. Our work provides the first evidence that some corals may gain benefits from living near cold seeps with apparently limited costs to the colonies. Cold seeps provide not only hard substrate but also food to cold-water corals. Furthermore, restructuring of the microbiome communities (particularly SUP05) is likely the key adaptive process to aid corals in utilizing seepage-derived carbon. This highlights that those deep-sea corals may upregulate particular microbial symbiont communities to cope with environmental gradients.

Environmental DNA (eDNA) quantification and sequencing are emerging techniques for assessing biodiversity in marine ecosystems. Environmental DNA can be transported by ocean currents and may remain at detectable concentrations far from its source depending on how long it persist. Thus, predicting the persistence time of eDNA is crucial to defining the spatial context of the information derived from it. To investigate the physicochemical controls of eDNA persistence, we performed degradation experiments at temperature, pH, and oxygen conditions relevant to the open ocean and the deep sea. The eDNA degradation process was best explained by a model with two phases with different decay rate constants. During the initial phase, eDNA degraded rapidly, and the rate was independent of physicochemical factors. During the second phase, eDNA degraded slowly, and the rate was strongly controlled by temperature, weakly controlled by pH, and not controlled by dissolved oxygen concentration. We demonstrate that marine eDNA can persist at quantifiable concentrations for over 2 weeks at low temperatures (≤10 °C) but for a week or less at ≥20 °C. The relationship between temperature and eDNA persistence is independent of the source species. We propose a general temperature-dependent model to predict the maximum persistence time of eDNA detectable through single-species eDNA quantification methods.

Gulf of Mexico (GOM) ecosystems are interconnected by numerous physical and biological processes. After the Deepwater Horizon (DWH) disaster, these ecological processes facilitated dispersal of oil-spill toxicants or were damaged and broken. A considerable portion of post-DWH research focused on higher levels of biological organization (i.e., populations, communities, and ecosystems) spanning at least four environments (onshore, coastal, open ocean, and deep benthos). Damage wrought by the oil spill and mitigation efforts varied considerably across ecosystems. Whereas all systems show prolonged impacts because of cascading effects that impacted functional connections within and between communities, deep-sea and mesopelagic environments were particularly hard hit and have shown less resilience than shallow environments. In some environments, such as marshes or the deep-sea benthos, products from the spill are still biologically accessible. Some shallow ecosystems show signs of recovery, and populations of some species show resilience; however, a return to a “pre-spill” state is questionable. Importantly, habitats in which large amounts of energy flow through the ecosystem (marshes, coastal regions) recovered more quickly than low energy habitats (deep-sea benthos). Functional interactions between Gulf of Mexico systems are more complex and widespread than generally recognized. Moreover, ecosystems in the Gulf are subject to multiple stressors that can combine to impart greater, and less predictable, impacts. To help mitigate the effects of future insults, we identified four salient areas of research that should be addressed for each of the major environments within the GOM: establishing monitoring systems; quantifying coupling between GOM ecosystems; developing criteria for assessing the “vulnerability” and “resilience” of species, communities, and ecosystems; and developing holistic predictive modeling.

There are numerous studies highlighting the impacts of direct and indirect stressors on marine organisms, and multi-stressor studies of their combined effects are an increasing focus of experimental work. Lophelia pertusa is a framework-forming cold-water coral that supports numerous ecosystem services in the deep ocean. These corals are threatened by increasing anthropogenic impacts to the deep-sea, such as global ocean change and hydrocarbon extraction. This study implemented two sets of experiments to assess the effects of future conditions (temperature: 8 °C and 12 °C, pH: 7.9 and 7.6) and hydrocarbon exposure (oil, dispersant, oil + dispersant combined) on coral health. Phenotypic response was assessed through three independent observations of diagnostic characteristics that were combined into an average health rating at four points during exposure and recovery. In both experiments, regardless of environmental condition, average health significantly declined during 24-hour exposure to dispersant alone but was not significantly altered in the other treatments. In the early recovery stage (24 hours), polyp health returned to the pre-exposure health state under ambient temperature in all treatments. However, increased temperature resulted in a delay in recovery (72 hours) from dispersant exposure. These experiments provide evidence that global ocean change can affect the resilience of corals to environmental stressors and that exposure to chemical dispersants may pose a greater threat than oil itself.

Methane seeps are highly productive deep‐sea ecosystems reliant on chemosynthetic primary production. They are increasingly affected by direct human activities that threaten key ecosystem services. Methane seepage often generates precipitation of authigenic carbonate rocks, which host diverse microbes, and a dynamic invertebrate community. By providing hard substrate, even after seepage ceases, these rocks may promote a long‐lasting ecological interaction between seep and background communities. We analyzed community composition, density, and trophic structure of invertebrates on authigenic carbonates at Mound 12, a seep on the Pacific margin of Costa Rica, using one mensurative and two manipulative experiments. We asked whether carbonate macrofaunal communities are able to survive, adapt, and recover from changes in environmental factors (i.e., seepage activity, chemosynthetic production, and food availability), and we hypothesized a key role for seepage activity in defining these communities and responses. Communities on in situ carbonates under different seepage activities showed declining density with increasing distance from the seep and a shift in composition from gastropod dominance in areas of active seepage to more annelids and peracarid crustaceans that are less dependent on chemosynthetic production under lesser seepage. Response to changing environmental context was evident from altered community composition following (1) a natural decline in seepage over successive years, (2) transplanting of carbonates to different seepage conditions for 17 months, and (3) defaunated carbonate deployments under different seepage regimes over 7.4 yr. Seep faunas on transplants to lesser seepage emerge and recover faster than transition fauna (characterized by native seep and background faunas, respectively) and are able to persist by adapting their diets or by retaining their symbiotic bacteria. The macrofaunal community colonizing defaunated carbonates deployed for 7.4 yr developed communities with a similar successional stage as in situ rocks, although trophic structure was not fully recovered. Thus, macrofaunal successional dynamics are affected by habitat complexity and the availability of microbial chemosynthetic productivity. This multi‐experiment study highlights the interaction between biotic and abiotic factors at methane seeps at different time scales along a spatial gradient connecting seep and surrounding deep‐sea communities and offers insight on the resilience of deep‐sea macrofaunal communities.

The assumption of near-universal bacterial detection by pattern recognition receptors is a foundation of immunology. The limits of this pattern recognition concept, however, remain undefined. As a test of this hypothesis, we determined whether mammalian cells can recognize bacteria that they have never had the natural opportunity to encounter. These bacteria were cultivated from the deep Pacific Ocean, where the genus Moritella was identified as a common constituent of the culturable microbiota. Most deep-sea bacteria contained cell wall lipopolysaccharide (LPS) structures that were expected to be immunostimulatory, and some deep-sea bacteria activated inflammatory responses from mammalian LPS receptors. However, LPS receptors were unable to detect 80% of deep-sea bacteria examined, with LPS acyl chain length being identified as a potential determinant of immunosilence. The inability of immune receptors to detect most bacteria from a different ecosystem suggests that pattern recognition strategies may be defined locally, not globally.

The Deepwater Horizon (DWH) oil spill significantly impacted the northern Gulf of Mexico (nGoM) deep benthos (>125 m water depth) at different spatial scales and across all community size and taxa groups including microbes, foraminifera, meiofauna, macrofauna, megafauna, corals, and demersal fishes. The resilience across these communities was heterogeneous, with some requiring years if not decades to fully recover. To synthesize ecosystem impacts and recovery following DWH, the Gulf of Mexico Research Initiative (GOMRI) Core 3 synthesis group subdivided the nGoM into four ecotypes: coastal, continental shelf, open-ocean, and deep benthic. Here we present a synopsis of the deep benthic ecotype status and discuss progress made on five tasks: (1) summarizing pre- and post-oil spill trends in abundance, species composition, and dynamics; (2) identifying missing data/analyses and proposing a strategy to fill in these gaps; (3) constructing a conceptual model of important species interactions and impacting factors; (4) evaluating resiliency and recovery potential of different species; and (5) providing recommendations for future long-term benthic ecosystem research programs. To address these tasks, we assessed time series to detect measures of population trends. Moreover, a benthic conceptual model for the GoM deep benthos was developed and a vulnerability-resilience analysis was performed to enable holistic interpretation of the interrelationships among ecotypes, resources, and stressors. The DWH oil spill underscores the overall need for a system-level benthic management decision support tool based on long-term measurement of ecological quality status (EQS). Production of such a decision support tool requires temporal baselines and time-series data collections. This approach provides EQS for multiple stressors affecting the GoM beyond oil spills. In many cases, the lessons learned from DWH, the gaps identified, and the recommended approaches for future long-term hypothesis-driven research can be utilized to better assess impacts of any ecosystem perturbation of industrial impact, including marine mineral extraction.

Deep waters represent the largest biome on Earth and the largest ecosystem of Costa Rica. Fungi play a fundamental role in global biogeochemical cycling in marine sediments, yet, they remain little explored. We studied fungal diversity and community composition in several marine sediments from 16 locations sampled along a bathymetric gradient (from a depth of 380 to 3474 m) in two transects of about 1500 km length in the Eastern Tropical Pacific (ETP) of Costa Rica. Sequence analysis of the V7-V8 region of the 18S rRNA gene obtained from sediment cores revealed the presence of 787 fungal amplicon sequence variants (ASVs). On average, we detected a richness of 75 fungal ASVs per sample. Ascomycota represented the most abundant phylum with Saccharomycetes constituting the dominant class. Three ASVs accounted for ca. 63% of all fungal sequences: the yeast Metschnikowia (49.4%), Rhizophydium (6.9%), and Cladosporium (6.7%). Although we distinguished a cluster dominated by yeasts and a second cluster dominated by filamentous fungi, we were unable to detect a strong effect of depth, temperature, salinity, dissolved oxygen, and pH on the composition of fungal communities. We highlight the need to understand further the ecological role of fungi in deep-sea ecosystems.

Hidden in plain sight: Methanotrophic feather duster worms redefine the methane seep sphere of influence., Deep-sea cold seeps are dynamic sources of methane release and unique habitats supporting ocean biodiversity and productivity. Here, we describe newly discovered animal-bacterial symbioses fueled by methane, between two species of annelid (a serpulid Laminatubus and sabellid Bispira) and distinct aerobic methane-oxidizing bacteria belonging to the Methylococcales, localized to the host respiratory crown. Worm tissue δ13C of −44 to −58‰ are consistent with methane-fueled nutrition for both species, and shipboard stable isotope labeling experiments revealed active assimilation of 13C-labeled methane into animal biomass, which occurs via the engulfment of methanotrophic bacteria across the crown epidermal surface. These worms represent a new addition to the few animals known to intimately associate with methane-oxidizing bacteria and may further explain their enigmatic mass occurrence at 150–million year–old fossil seeps. High-resolution seafloor surveys document significant coverage by these symbioses, beyond typical obligate seep fauna. These findings uncover novel consumers of methane in the deep sea and, by expanding the known spatial extent of methane seeps, may have important implications for deep-sea conservation.

The Phoenix Islands Protected Area, in the central Pacific waters of the Republic of Kiribati, is a model for large marine protected area (MPA) development and maintenance, but baseline records of the protected biodiversity in its largest environment, the deep sea (>200 m), have not yet been determined. In general, the equatorial central Pacific lacks biogeographic perspective on deep-sea benthic communities compared to more well-studied regions of the North and South Pacific Ocean. In 2017, explorations by the NOAA ship Okeanos Explorer and R/V Falkor were among the first to document the diversity and distribution of deep-water benthic megafauna on numerous seamounts, islands, shallow coral reef banks, and atolls in the region. Here, we present baseline deep-sea coral species distribution and community assembly patterns within the Scleractinia, Octocorallia, Antipatharia, and Zoantharia with respect to different seafloor features and abiotic environmental variables across bathyal depths (200–2500 m). Remotely operated vehicle (ROV) transects were performed on 17 features throughout the Phoenix Islands and Tokelau Ridge Seamounts resulting in the observation of 12,828 deep-water corals and 167 identifiable morphospecies. Anthozoan assemblages were largely octocoral-dominated consisting of 78% of all observations with seamounts having a greater number of observed morphospecies compared to other feature types. Overlying water masses were observed to have significant effects on community assembly across bathyal depths. Revised species inventories further suggest that the protected area it is an area of biogeographic overlap for Pacific deep-water corals, containing species observed across bathyal provinces in the North Pacific, Southwest Pacific, and Western Pacific. These results underscore significant geographic and environmental complexity associated with deep-sea coral communities that remain in under-characterized in the equatorial central Pacific, but also highlight the additional efforts that need to be brought forth to effectively establish baseline ecological metrics in data deficient bathyal provinces.

Deep-sea corals are important components of the benthos in the Gulf of Mexico, because they provide structural complexity to associated species of fish and invertebrates, and they serve as proxies for environmental conditions on millennial time scales. In the Gulf of Mexico, large colonies of the black coral Leiopathes glaberrima have been estimated to be over 2000 years old. As such, they are vulnerable to disturbance and slow to recover from adverse interactions with anchors, fishing gear, sedimentation, oil and gas extraction, and sampling. There is a growing need for non-lethal scientific collections and new information on the distribution, ecology, and population connectivity of L. glaberrima aggregations to support management decisions. A large number of remotely operated vehicle (ROV) surveys have been conducted in the Gulf of Mexico deep sea since 2008, including telepresence cruises that broadcast live seafloor images to shore. Visual observations from these surveys were collated and geo-referenced in a regional database with national museum records in order to: (1) map the distribution of L. glaberrima throughout the U.S. Gulf of Mexico, (2) predict the distribution of L. glaberrima based upon environmental correlates using maximum entropy (MaxEnt) modeling, and (3) correlate the size-class structure to the age-class structure using growth rate estimates from previous radiocarbon studies. We found that L . glaberrima has a broad distribution in the U.S. Gulf of Mexico, with suitable habitat spanning depths between 200 and 1000 m that are concentrated near the Mississippi Canyon and along the West Florida Shelf. On average, L. glaberrima colonies had a height of 34.2 cm and a basal diameter of 0.42 cm, which correlates to an age of ~ 143 yrs. Future efforts should focus on calibrating the size and growth relationships of black corals and other corals, in order to add value to telepresence-based exploration and promote non-invasive sampling techniques.

As biodiversity loss accelerates globally, understanding environmental influence over biodiversity–ecosystem functioning (BEF) relationships becomes crucial for ecosystem management. Theory suggests that resource supply affects the shape of BEF relationships, but this awaits detailed investigation in marine ecosystems. Here, we use deep-sea chemosynthetic methane seeps and surrounding sediments as natural laboratories in which to contrast relationships between BEF proxies along with a gradient of trophic resource availability (higher resource methane seep, to lower resource photosynthetically fuelled deep-sea habitats). We determined sediment fauna taxonomic and functional trait biodiversity, and quantified bioturbation potential (BPc), calcification degree, standing stock and density as ecosystem functioning proxies. Relationships were strongly unimodal in chemosynthetic seep habitats, but were undetectable in transitional ‘chemotone’ habitats and photosynthetically dependent deep-sea habitats. In seep habitats, ecosystem functioning proxies peaked below maximum biodiversity, perhaps suggesting that a small number of specialized species are important in shaping this relationship. This suggests that absolute biodiversity is not a good metric of ecosystem ‘value’ at methane seeps, and that these deep-sea environments may require special management to maintain ecosystem functioning under human disturbance. We promote further investigation of BEF relationships in non-traditional resource environments and emphasize that deep-sea conservation should consider ‘functioning hotspots' alongside biodiversity hotspots.

In the Caribbean Basin the distribution and diversity patterns of deep-sea scleractinian corals and stylasterid hydrocorals are poorly known compared to their shallow-water relatives. In this study, we examined species distribution and community assembly patterns of scleractinian and stylasterid corals on three high-profile seamounts within the Anegada Passage, a deep-water throughway linking the Caribbean Sea and western North Atlantic. Using remotely operated vehicle surveys conducted on the E/V Nautilus by the ROV Hercules in 2014, we characterized coral assemblages and seawater environmental variables between 162 and 2,157 m on Dog Seamount, Conrad Seamount, and Noroît Seamount. In all, 13 morphospecies of scleractinian and stylasterid corals were identified from video with stylasterids being numerically more abundant than both colonial and solitary scleractinians. Cosmopolitan framework-forming species including Madrepora oculata and Solenosmilia variabilis were present but occurred in patchy distributions among the three seamounts. Framework-forming species occurred at or above the depth of the aragonite saturation horizon with stylasterid hydrocorals being the only coral taxon observed below Ωarag values of 1. Coral assemblage variation was found to be strongly associated with depth and aragonite saturation state, while other environmental variables exerted less influence. This study enhances our understanding of the factors that regulate scleractinian and stylasterid coral distribution in an underreported marginal sea and establishes a baseline for monitoring future environmental changes due to ocean acidification and deoxygenation in the tropical western Atlantic.

The deep sea plays a critical role in global climate regulation through uptake and storage of heat and carbon dioxide. However, this regulating service causes warming, acidification and deoxygenation of deep waters, leading to decreased food availability at the seafloor. These changes and their projections are likely to affect productivity, biodiversity and distributions of deep-sea fauna, thereby compromising key ecosystem services. Understanding how climate change can lead to shifts in deep-sea species distributions is critically important in developing management measures. We used environmental niche modelling along with the best available species occurrence data and environmental parameters to model habitat suitability for key cold-water coral and commercially important deep-sea fish species under present-day (1951–2000) environmental conditions and to project changes under severe, high emissions future (2081–2100) climate projections (RCP8.5 scenario) for the North Atlantic Ocean. Our models projected a decrease of 28%–100% in suitable habitat for cold-water corals and a shift in suitable habitat for deep-sea fishes of 2.0°–9.9° towards higher latitudes. The largest reductions in suitable habitat were projected for the scleractinian coral Lophelia pertusa and the octocoral Paragorgia arborea, with declines of at least 79% and 99% respectively. We projected the expansion of suitable habitat by 2100 only for the fishes Helicolenus dactylopterus and Sebastes mentella (20%–30%), mostly through northern latitudinal range expansion. Our results projected limited climate refugia locations in the North Atlantic by 2100 for scleractinian corals (30%–42% of present-day suitable habitat), even smaller refugia locations for the octocorals Acanella arbuscula and Acanthogorgia armata (6%–14%), and almost no refugia for P. arborea. The ability of the ocean to continue to sustain human society depends on adequate protections of its ecosystem function and services. Despite the establishment of marine protected areas, formal protection of critical connectivity corridors to link habitats and thereby maintain necessary demographic transitions in marine species under threat is now rare. Such protections are critical to future resilience of food webs as climate and ocean change continues. Here, we focus on the Gulf of Mexico to support an integrative, holistic approach to marine and coastal habitat restoration, rehabilitation, and conservation in an ecosystem context following the extensive environmental and living resource injuries from the Deepwater Horizon oil well blowout. Critically important physical, chemical, and biological connectivity processes drive nutrient transport from the nearshore, mid-waters, and even deep ocean into coastal terrestrial habitats, enhancing primary production and terrestrial species populations. The emerging scientific understanding of the nature, habitat specificity, locations, and directions of transport in connectivity processes can help build natural ecosystem capital through protecting flows from land to sea and from the sea to multiple coastal habitats. We expose a dire need for a new conservation imperative, recognizing that oceanic and coastal protected areas established around the reliance of individual species on critical habitats are insufficient without also conserving relevant connectivity corridors that service ontogenetic migration pathways and ecosystem-support processes. Such connectivity must be explicitly understood, protected, and often actively enhanced through restoration intervention to ensure the success of various site-specific conservation actions and be continually modified in anticipation of and in response to multiple impacts of changing climate.

Cold-water corals (CWCs) are important foundation species in the world's largest ecosystem, the deep sea. They support a rich faunal diversity but are threatened by climate change and increased ocean acidification. As part of this study, fragments from three genetically distinct Lophelia pertusa colonies were subjected to ambient pH (pH = 7.9) and low pH (pH = 7.6) for six months. RNA was sampled at two, 4.5, and 8.5 weeks and sequenced. The colony from which the fragments were sampled explained most of the variance in expression patterns, but a general pattern emerged where upregulation of ion transport, required to maintain normal function and calcification, was coincident with lowered expression of genes involved in metabolic processes; RNA regulation and processing in particular. Furthermore, there was no differential expression of carbonic anhydrase detected in any analyses, which agrees with a previously described lack of response in enzyme activity in the same corals. However, one colony was able to maintain calcification longer than the other colonies when exposed to low pH and showed increased expression of ion transport genes including proton transport and expression of genes associated with formation of microtubules and the organic matrix, suggesting that certain genotypes may be better equipped to cope with ocean acidification in the future. While these genotypes exist in the contemporary gene pool, further stresses would reduce the genetic variability of the species, which would have repercussions for the maintenance of existing populations and the ecosystem as a whole.

While ocean acidification is a global issue, the severity of ecosystem effects is likely to vary considerably at regional scales. The lack of understanding of how biogeographically separated populations will respond to acidification hampers our ability to predict the future of vital ecosystems. Cold-water corals are important drivers of biodiversity in ocean basins across the world and are considered one of the most vulnerable ecosystems to ocean acidification. We tested the short-term physiological response of the cold-water coral Lophelia pertusa to three pH treatments (pH = 7.9, 7.75 and 7.6) for Gulf of Mexico (USA) and Tisler Reef (Norway) populations, and found that reductions in seawater pH elicited contrasting responses. Gulf of Mexico corals exhibited reductions in net calcification, respiration and prey capture rates with decreasing pH. In contrast, Tisler Reef corals showed only slight reductions in net calcification rates under decreased pH conditions while significantly elevating respiration and capture rates. These differences are likely the result of environmental differences (depth, pH, food supply) between the two regions, invoking the potential for local adaptation or acclimatization to alter their response to global change. However, it is also possible that variations in the methodology used in the experiments contributed to the observed differences. Regardless, these results provide insights into the resilience of L. pertusa to ocean acidification as well as the potential influence of regional differences on the viability of species in future oceans.

Exploration of the deep sea off the Pacific margin of Costa Rica has resulted in the discovery of a number of new species and reports for the region. Here, we report on the occurrence of the octocoral genus Swiftia, and describe a new species collected by the Alvin submersible off the Pacific coast of Costa Rica. The new species has been observed at around 1000 m depth, growing on authigenic carbonates near methane seeps. Swiftia sahlingi sp. nov. is characterised by having bright red colonies that are with limited branching, with slightly raised polyp-mounds, thin coenenchyme mainly composed of long warty spindles, and conspicuous plates. A molecular phylogenetic analysis supports the differences between this new taxon and the closest Swiftia species. The new species represents the first record of the genus from Costa Rica and in fact for the Eastern Tropical Pacific. The global decrease in seawater pH known as ocean acidification has important ecological consequences and is an imminent threat for numerous marine organisms. Even though the deep sea is generally considered to be a stable environment, it can be dynamic and vulnerable to anthropogenic disturbances including increasing temperature, deoxygenation, ocean acidification and pollution. Lophelia pertusa is among the better-studied cold-water corals but was only recently documented along the US West Coast, growing in acidified conditions. In the present study, coral fragments were collected at ∼300 m depth along the southern California margin and kept in recirculating tanks simulating conditions normally found in the natural environment for this species. At the collection site, waters exhibited persistently low pH and aragonite saturation states (Ωarag) with average values for pH of 7.66 ± 0.01 and Ωarag of 0.81 ± 0.07. In the laboratory, fragments were grown for three weeks in “favorable” pH/Ωarag of 7.9/1.47 (aragonite saturated) and “unfavorable” pH/Ωarag of 7.6/0.84 (aragonite undersaturated) conditions. There was a highly significant treatment effect (P −1 and net dissolution of −0.010 ± 0.014% d-1 for unfavorable conditions. We did not find any treatment effect on feeding rates, which suggests that corals did not depress feeding in low pH/ Ωarag in an attempt to conserve energy. However, these results suggest that the suboptimal conditions for L. pertusa from the California margin could potentially threaten the persistence of this cold-water coral with negative consequences for the future stability of this already fragile ecosystem.

Soft robotics is an emerging technology that has shown considerable promise in deep-sea marine biological applications. It is particularly useful in facilitating delicate interactions with fragile marine organisms. This study describes the shipboard design, 3D printing and integration of custom soft robotic manipulators for investigating and interacting with deep-sea organisms. Soft robotics manipulators were tested down to 2224m via a Remotely-Operated Vehicle (ROV) in the Phoenix Islands Protected Area (PIPA) and facilitated the study of a diverse suite of soft-bodied and fragile marine life. Instantaneous feedback from the ROV pilots and biologists allowed for rapid re-design, such as adding "fingernails", and re-fabrication of soft manipulators at sea. These were then used to successfully grasp fragile deep-sea animals, such as goniasterids and holothurians, which have historically been difficult to collect undamaged via rigid mechanical arms and suction samplers. As scientific expeditions to remote parts of the world are costly and lengthy to plan, on-the-fly soft robot actuator printing offers a real-time solution to better understand and interact with delicate deep-sea environments, soft-bodied, brittle, and otherwise fragile organisms. This also offers a less invasive means of interacting with slow-growing deep marine organisms, some of which can be up to 18,000 years old.

The current U.S. administration has proposed to open up 90% of the U.S. continental shelf to oil and gas drilling as part of a new Bureau of Ocean Energy Management (BOEM) Draft Proposed Program. Although there is a clear need to move beyond fossil fuels for America's energy needs and energy security, there are also a number of immediate existential threats posed by an increase in offshore drilling.

To accurately assess the threat that global climate change poses to marine systems, a detailed baseline of the current carbonate chemistry and other oceanographic conditions is required. Despite the heightened vulnerability of deep-sea communities to ocean acidification, there have been relatively few studies investigating the carbonate chemistry immediately above cold-water coral reefs. Here, we present data collected during five cruises from 2010 to 2014 in the northern Gulf of Mexico and quantify the carbonate system and other oceanographic parameters in offshore surface-waters, the water column, and at deep benthic sites. Benthic sites containing the scleractinian cold-water coral L. pertusa occurred in waters with a relatively wide temperature range (6.8–13.6°C), low potential density (σθ = 26.9 ± 0.3 kg m−3), low dissolved oxygen concentration (111.3 ± 2.0 μmol kg−1), low pHT (7.87 ± 0.04), low ΩARAG (1.31 ± 0.14), and a low availability of carbonate ions (94.4 ± 9.2 μmol kg−1) compared with L. pertusa habitats in other regions. Based on previous modelling and experimental results, these values place L. pertusa at the edge of its viable niche in the deep Gulf of Mexico. However, significantly elevated total alkalinity (+39–44 μmol kg−1) was detected above large L. pertusa mounds, suggesting that carbonate dissolution within the mounds may be partially ameliorating the direct effects of ocean acidification. Together, these results provide an important baseline for assessing future oceanographic changes in the Gulf of Mexico and for predicting the resilience of cold-water coral reefs to global climate and ocean change.

Ocean acidification, the decrease in seawater pH due to the absorption of atmospheric CO2, profoundly threatens the survival of a large number of marine species. Cold-water corals are considered to be among the most vulnerable organisms to ocean acidification because they are already exposed to relatively low pH and corresponding low calcium carbonate saturation states (Ω). Lophelia pertusa is a globally distributed cold-water scleractinian coral that provides critical three-dimensional habitat for many ecologically and economically significant species. In this study, four different genotypes of L. pertusa were exposed to three pH treatments (pH=7.60, 7.75, and 7.90) over a short (two-week) experimental period, and six genotypes were exposed to two pH treatments (pH=7.60, and 7.90) over a long (six-month) experimental period. Their physiological response was measured as net calcification rate and the activity of carbonic anhydrase, a key enzyme in the calcification pathway. In the short-term experiment, net calcification rates did not significantly change with pH, although they were highly variable in the low pH treatment, including some genotypes that maintained positive net calcification in undersaturated conditions. In the six-month experiment, average net calcification was significantly reduced at low pH, with corals exhibiting net dissolution of skeleton. However, one of the same genotypes that maintained positive net calcification (+0.04% day-1) under the low pH treatment in the short-term experiment also maintained positive net calcification longer than the other genotypes in the long-term experiment, although none of the corals maintained positive calcification for the entire 6 months. Average carbonic anhydrase activity was not affected by pH, although some genotypes exhibited small, insignificant, increases in activity after the sixth month. Our results suggest that while net calcification in L. pertusa is adversely affected by ocean acidification in the long term, it is possible that some genotypes may prove to be more resilient than others, particularly to short perturbations of the carbonate system. These results provide evidence that populations of L. pertusa in the Gulf of Mexico may contain the genetic variability necessary to support an adaptive response to future ocean acidification.

The niche of many deep-sea species remains poorly resolved despite decades of seafloor exploration. Without better information on the distribution and habitat preference of key species, a complete understanding of the ecology of deep-sea communities will remain unattain- able. It is increasingly apparent that cold-water corals are among the dominant foundation species in the deep sea, providing both structurally complex habitat and significant ecosystem services. In this study, the niche and distribution of the cold-water coral Lophelia pertusa in the Gulf of Mexico was evaluated using the maximum entropy (Maxent) approach. Ecological niche models were constructed for a broad region of the northern Gulf of Mexico using data gridded at a spatial resolution of 25 m, including bathymetry, substrate type, export productivity, and aragonite satu- ration state at depth. Fine-scale models were constructed at a resolution of 5 m using only remotely sensed bathymetric and surface reflectivity data. The broad-scale model performed well, with an area under the curve (AUC) of 0.981. All fine-scale models performed well when verified using training data (average AUC of 0.963) and when validated using independent occurrence data from a new geographic region (average AUC of 0.937). The distribution of L. pertusa in the Gulf of Mexico was found to be controlled primarily by depth, local topography, and availability of hard substrate. While these factors have long been associated with the success of cold-water corals, their relative importance has never been quantified in the Gulf of Mexico, making it histori - cally difficult to precisely delineate L. pertusa's niche and predict its distribution in unexplored regions. Given these results, we suggest that future expeditions combine remotely sensed data with niche modelling techniques to increase the efficiency of deep-sea exploration.

Here, the development and construction of recirculating aquaria for the long-term maintenance and study of deep-water corals in the laboratory is described. This system may be applied to the maintenance and experimentation on marine organisms in the absence of a natural seawater supply. Since 2009, numerous colonies of Lophelia pertusa as well as several species of associated invertebrates from the Gulf of Mexico have been maintained in the described systems. The behavior of some of these species, including L. pertusa, the corallivorous snail Coralliophila sp., the polychaete Eunice sp., and the galetheoid crab Eumunida picta in the laboratory is described. Additionally, these systems were used for the manipulation of pH and dissolved oxygen for short-term experiments using L. pertusa. The detailed manipulation of carbonate chemistry in artificial seawater is described for use in ocean acidification experiments.
