Search

We present the first constraints on primordial magnetic fields from the Lyman-$\alpha$ forest using full cosmological hydrodynamic simulations. At the scales and redshifts probed by the data, the flux power spectrum is extremely sensitive to the extra power induced by primordial magnetic fields in the linear matter power spectrum, at a scale that we parametrize with $k_{\rm peak}$. We rely on a set of more than a quarter million flux models obtained by varying thermal, reionization histories and cosmological parameters. We find a hint of extra power that is well fitted by the PMF model with $B\sim 0.2$ nG, corresponding to $k_{\rm peak}\sim 20$ Mpc$^{-1}$. However, when applying very conservative assumptions on the modelling of the noise, we obtain a 3$\sigma$ C.L. lower limit $k_{\rm peak}> 30$ Mpc$^{-1}$ which translates into the tightest bounds on the strength of primordial intergalactic magnetic fields: $B < 0.30$ nG (for fixed, nearly scale-invariant $n_{\rm B}=-2.9$)., Comment: 5 pages + Supplemental material

The visibility of the Lyman-$\alpha$ (Ly$\alpha$) emission from reionization-epoch galaxies depends sensitively on the extent of the intrinsic \lya emission redwards of 1215.67~\AA. The prominent red peak resulting from resonant radiative transfer in the interstellar medium is often modelled as a single Gaussian. We use the \textsc{Azahar} simulation suite of a massive-reionization epoch galaxy to show that a significantly larger fraction of the \lya emission extends to $400$-$800$~km~s$^{-1}$, and thus significantly further to the red than predicted by a Gaussian line profile. A cycle of frequent galaxy mergers strongly modulates the \lya luminosity, the red peak velocity and its extended red wing emerging from the galaxy, which all also strongly vary with viewing angle. The \lya emission also depends sensitively on the implemented feedback, dust and star formation physics. Our simulations including cosmic rays reproduce the observed spectral properties of reionization epoch \lya emitters (LAEs) well if we assume that the \lya emission is affected by very little dust. The visibility of LAEs can be strongly underestimated if the extended red wings of the intrinsic \lya emission are not accounted for. We discuss implications for using the visibility of LAEs to constrain the evolution of the volume-averaged neutral fraction during reionization.

Recent JWST observations have allowed for the first time to obtain comprehensive measurements of the ionizing photon production efficiency $\xi_\text{ion} $ for a wide range of reionization-epoch galaxies. We explore implications for the inferred UV luminosity functions and escape fractions of ionizing sources in our suite of simulations. These are run with the GPU-based radiative transfer code ATON-HE and are calibrated to the XQR-30 Lyman-alpha forest data at $550$% at $z> 10$, disfavouring the oligarchic source model at very high redshift. The inferred effective clumping factors in our simulations are in the range of $3-6$, suggesting consistency between the observed ionizing properties of reionization-epoch galaxies and the ionizing photon budget in our simulations., Comment: 6 pages. 3 figures

The Lyman alpha (Lya) forest in the spectra of z>5 quasars provides a powerful probe of the late stages of the Epoch of Reionization (EoR). With the recent advent of exquisite datasets such as XQR-30, many models have struggled to reproduce the observed large-scale fluctuations in the Lya opacity. Here we introduce a Bayesian analysis framework that forward-models large-scale lightcones of IGM properties, and accounts for unresolved sub-structure in the Lya opacity by calibrating to higher-resolution hydrodynamic simulations. Our models directly connect physically-intuitive galaxy properties with the corresponding IGM evolution, without having to tune "effective" parameters or calibrate out the mean transmission. The forest data, in combination with UV luminosity functions and the CMB optical depth, are able to constrain global IGM properties at percent level precision in our fiducial model. Unlike many other works, we recover the forest observations without evoking a rapid drop in the ionizing emissivity from z~7 to 5.5, which we attribute to our sub-grid model for recombinations. In this fiducial model, reionization ends at $z=5.44\pm0.02$ and the EoR mid-point is at $z=7.7\pm0.1$. The ionizing escape fraction increases towards faint galaxies, showing a mild redshift evolution at fixed UV magnitude, Muv. Half of the ionizing photons are provided by galaxies fainter than Muv~-12, well below direct detection limits of optical/NIR instruments including JWST. We also show results from an alternative galaxy model that does not allow for a redshift evolution in the ionizing escape fraction. Despite being decisively disfavored by the Bayesian evidence, the posterior of this model is in qualitative agreement with that from our fiducial model. We caution however that our conclusions regarding the early stages of the EoR and which sources reionized the Universe are more model-dependent., Comment: 21 pages, 12 figures, 3 tables (submitted to PASA)

The relative contribution of emission from stellar sources and accretion onto supermassive black holes to reionization has been brought into focus again by the apparent high abundance of faint AGN at $4\lesssim z\lesssim11$ uncovered by JWST. We investigate the contribution of these faint AGN to hydrogen and the early stages of helium reionization using the GPU-based radiative transfer code ATON-HE by post-processing a cosmological hydrodynamical simulation from the SHERWOOD-RELICS suite of simulations. We study four models of reionization: two previously studied galaxy-only late-end reionization models and two new models -- a QSO-assisted model and a QSO-only model. In the QSO-assisted model, 1\% of the haloes host AGN with a 10~Myr lifetime, and the AGN luminosities are scaled such that the AGN contribution to the hydrogen-ionizing emissivity is 20\% of that contributed by galaxies. In the QSO-only model, quasars account for all the hydrogen-ionizing emissivity, with 10\% of the haloes hosting AGN, each with a 10 Myr lifetime. All models are calibrated to the observed mean Lyman-$\alpha$ forest transmission at $5\lesssim z\lesssim6.2$. We find that the QSO-assisted model requires an emissivity factor of $1.8$ lower than the galaxy-only models towards the end of reionization and fits the observed distribution of the Lyman-$\alpha$ optical depths well. Our QSO-only model is inconsistent with the observed Lyman-$\alpha$ optical depths distribution. It also results in too high IGM temperatures at $z\lesssim 5$ due to an early onset of HeII reionization unless the escape fraction of HeII-ionizing photons is assumed to be low. Our results suggest that a modest contribution to reionization by faint AGN is in good agreement with the Lyman-$\alpha$ forest data. In contrast, a scenario dominated by faint AGN appears difficult to reconcile with these observations., Comment: 19 pages, 11 figures

The Fe II/Mg II emission line flux ratio in quasar spectra serves as a proxy for the relative Fe to alpha-element abundances in the broad line regions of quasars. Due to the expected different enrichment timescales of the two elements, they can be used as a cosmic clock in the early Universe. We present a study of the Fe II/Mg II ratios in a sample of luminous quasars exploiting high-quality near-IR spectra taken primarily by the XQR-30 program with VLT XSHOOTER. These quasars have a median bolometric luminosity of log(L_bol[erg s^-1])~47.3 and cover a redshift range of z=6.0-6.6. The median value of the measured Fe II/Mg II ratios is ~7.9 with a normalized median absolute deviation of ~2.2. In order to trace the cosmic evolution of Fe II/Mg II in an unbiased manner, we select two comparison samples of quasars with similar luminosities and high-quality spectra from the literature, one at intermediate redshifts (z=3.5-4.8) and the other at low redshifts (z=1.0-2.0). We perform the same spectral analysis for all these quasars, including the usage of the same iron template, the same spectral fitting method, and the same wavelength fitting windows. We find no significant redshift evolution in the Fe II/Mg II ratio over the wide redshift range from z=1 to 6.6. The result is consistent with previous studies and supports the scenario of a rapid iron enrichment in the vicinity of accreting supermassive black holes at high redshift., Comment: 23 pages, 9 figures; Accepted for publication in ApJ. Recent evidence supporting reionisation ending at redshift z<6 includes the rapid redshift evolution of the mean free path for Lyman-limit photons through the intergalactic medium at 510 discovered with JWST., Comment: 17 pages, 14 figures, accepted to MNRAS

Recent quasar absorption line observations suggest that reionization may end as late as $z \approx 5.3$. As a means to search for large neutral hydrogen islands at $z<6$, we revisit long dark gaps in the Ly$\beta$ forest in VLT/X-Shooter and Keck/ESI quasar spectra. We stack the Ly$\alpha$ forest corresponding to both edges of these Ly$\beta$ dark gaps and identify a damping wing-like extended absorption profile. The average redshift of the stacked forest is $z=5.8$. By comparing these observations with reionization simulations, we infer that such a damping wing-like feature can be naturally explained if these gaps are at least partially created by neutral islands. Conversely, simulated dark gaps lacking neutral hydrogen struggle to replicate the observed damping wing features. Furthermore, this damping wing-like profile implies that the volume-averaged neutral hydrogen fraction must be $\langle x_{\rm HI} \rangle \geq 6.1 \pm 3.9\%$ at $z = 5.8$. The attenuation of Ly$\alpha$ photons by neutral hydrogen in the intergalactic medium (IGM) at $z\gtrsim5$ continues to be a powerful probe for studying the epoch of reionisation. Given a framework to estimate the intrinsic (true) Ly$\alpha$ emission of high-$z$ sources, one can infer the ionisation state of the IGM during reionisation. In this work, we use the enlarged XQR-30 sample of 42 high-resolution and high-SNR QSO spectra between $5.8\lesssim\,z\lesssim\,6.6$ obtained with VLT/X-Shooter to place constraints on the IGM neutral fraction. This is achieved using our existing Bayesian QSO reconstruction framework which accounts for uncertainties such as the: (i) posterior distribution of predicted intrinsic Ly$\alpha$ emission profiles (obtained via covariance matrix reconstruction of the Ly$\alpha$ and N V emission lines from unattenuated high-ionisation emission line profiles; C IV, Si IV + O IV] and C III]) and (ii) distribution of ionised regions within the IGM using synthetic damping wing profiles drawn from a $1.6^3$ Gpc$^3$ reionisation simulation. Following careful quality control, we used 23 of the 42 available QSOs to obtain constraints/limits on the IGM neutral fraction during the tail-end of reionisation. Our median and 68th percentile constraints on the IGM neutral fraction are: $0.20\substack{+0.14\\-0.12}$ and $0.29\substack{+0.14\\-0.13}$ at $z = 6.15$~and 6.35. Further, we also report 68th percentile upper-limits of $\bar{x}_{\mathrm{H\,{\scriptscriptstyle I}}} < 0.21$, 0.20, 0.21 and 0.18 at $z = 5.8, 5.95, 6.05$~and 6.55. These results imply reionisation is still ongoing at $5.8\lesssim\,z\lesssim\,6.55$, consistent with previous results from XQR-30 (dark fraction and Ly$\alpha$ forest) along with other observational probes considered in the literature., Comment: 21 pages, 9 figures and 2 tables. We present a new suite of late-end reionization simulations performed with ATON-HE, a revised version of the GPU-based radiative transfer code ATON that includes helium. The simulations are able to reproduce the Ly$\alpha$ flux distribution of the E-XQR-30 sample of QSO absorption spectra at $5 \lesssim z \lesssim 6.2$, and show that a large variety of reionization models are consistent with these data. We explore a range of variations in source models and in the early-stage evolution of reionization. Our fiducial reionization history has a midpoint of reionization at $z = 6.5$, but we also explore an `Early' reionization history with a midpoint at $z = 7.5$ and an `Extremely Early' reionization history with a midpoint at $z = 9.5$. Haloes massive enough to host observed Ly$\alpha$ emitters are highly biased. The fraction of such haloes embedded in ionized bubbles that are large enough to allow high Ly$\alpha$ transmission becomes close to unity much before the volume filling factor of ionized regions. For our fiducial reionization history this happens at $z = 8$, probably too late to be consistent with the detection by JWST of abundant Ly$\alpha$ emission out to $z = 11$. A reionization history in our `Early' model or perhaps even our `Extremely Early' model may be required, suggesting a Thomson scattering optical depth in tension with that reported by Planck, but consistent with recent suggestions of a significantly higher value., Comment: 25 pages, 15 figures

Intervening metal absorbers in quasar spectra at $z > 6$ can be used as probes to study the chemical enrichment of the Universe during the Epoch of Reionization (EoR). This work presents the comoving line densities ($dn/dX$) of low ionisation absorbers, namely, Mg II (2796\r{A}), C II (1334\r{A}) and O I (1302\r{A}) across $2 0.03$\r{A}. For the first time, we present the comoving line densities of 131 weak ($W < 0.3$\r{A}) intervening Mg II absorbers at $1.9 < z < 6.4$ which exhibit constant evolution with redshift similar to medium ($0.3 < W < 1.0$\r{A}) absorbers. However, the cosmic mass density of Mg II - dominated by strong Mg II systems - traces the evolution of global star formation history from redshift 1.9 to 5.5. E-XQR-30 also increases the absorption path length by a factor of 50% for C II and O I whose line densities show a rising trend towards $z > 5$, in agreement with previous works. In the context of a decline in metal enrichment of the Universe at $z > 5$, the overall evolution in the incidence rates of absorption systems can be explained by a weak - possibly soft fluctuating - UV background. Our results, thereby, provide evidence for a late reionization continuing to occur in metal-enriched and therefore, biased regions in the Universe., Comment: 20 pages, 21 figures

The spectra of high-redshift ($z\gtrsim 6$) quasars contain valuable information on the progression of the Epoch of Reionization (EoR). At redshifts $z<6$, the observed Lyman-series forest shows that the intergalactic medium (IGM) is nearly ionized, while at $z>7$ the observed quasar damping wings indicate high neutral gas fractions. However, there remains a gap in neutral gas fraction constraints at $6\lesssim z \lesssim 7$ where the Lyman series forest becomes saturated but damping wings have yet to fully emerge. In this work, we use a sample of 18 quasar spectra at redshifts $6.0

Ly$\alpha$ emission is an exceptionally informative tracer of the life cycle of evolving galaxies and the escape of ionising photons. However, theoretical studies of Ly$\alpha$ emission are often limited by insufficient numerical resolution, incomplete sets of physical models, and poor line-of-sight (LOS) statistics. To overcome such limitations, we utilize here the novel PANDORA suite of high-resolution dwarf galaxy simulations that include a comprehensive set of state-of-the-art physical models for ionizing radiation, magnetic fields, supernova feedback and cosmic rays. We post-process the simulations with the radiative transfer code \textsc{RASCAS} to generate synthetic observations and compare to observed properties of Ly$\alpha$ emitters. Our simulated Ly$\alpha$ haloes are more extended than the spatial region from which the intrinsic emission emanates and our spatially resolved maps of spectral parameters of the Ly$\alpha$ emission are very sensitive to the underlying spatial distribution and kinematics of neutral hydrogen. Ly$\alpha$ and LyC emission display strongly varying signatures along different LOS depending on how each LOS intersects low-density channels generated by stellar feedback. Comparing galaxies simulated with different physics, we find the Ly$\alpha$ signatures to exhibit systematic offsets determined by the different levels of feedback strength and the clumpiness of the neutral gas. Despite this variance, and regardless of the different physics included in each model, we find universal correlations between Ly$\alpha$ observables and LyC escape fraction, demonstrating a robust connection between Ly$\alpha$ and LyC emission. Ly$\alpha$ observations from a large sample of dwarf galaxies should thus give strong constraints on their stellar feedback-regulated LyC escape and confirm their important role for the reionization of the Universe.

The variations in Ly$\alpha$ forest opacity observed at $z>5.3$ between lines of sight to different background quasars are too strong to be caused by fluctuations in the density field alone. The leading hypothesis for the cause of this excess variance is a late, ongoing reionization process at redshifts below six. Another model proposes strong ionizing background fluctuations coupled to a short, spatially varying mean free path of ionizing photons, without explicitly invoking incomplete reionization. With recent observations suggesting a short mean free path at $z\sim6$, and a dramatic improvement in $z>5$ Ly$\alpha$ forest data quality, we revisit this latter possibility. Here we apply the likelihood-free inference technique of approximate Bayesian computation to jointly constrain the hydrogen photoionization rate $\Gamma_{\rm HI}$ and the mean free path of ionizing photons $\lambda_{\rm mfp}$ from the effective optical depth distributions at $z=5.0$-$6.1$ from XQR-30. We find that the observations are well-described by fluctuating mean free path models with average mean free paths that are consistent with the steep trend implied by independent measurements at $z\sim5$-$6$, with a concomitant rapid evolution of the photoionization rate., Comment: 23 pages, 13 figures, resubmitted to ApJ after referee's comments

Measurements of the mean free path of Lyman-continuum photons in the intergalactic medium during the epoch of reionization can help constrain the nature of the sources as well as sinks of hydrogen-ionizing radiation. A recent approach to this measurement has been to utilize composite spectra of multiple quasars at $z\sim 6$, and infer the mean free path after correcting the spectra for the presence of quasar proximity zones. This has revealed not only a steep drop in the mean free path from $z=5$ to $z=6$, but also potentially a mild tension with reionization simulations. We critically examine such direct measurements of the mean free path for biases due to quasar environment, incomplete reionization, and quasar proximity zones. Using cosmological radiative transfer simulations of reionization combined with one-dimensional radiative transfer calculations of quasar proximity zones, we find that the bias in the mean free path due to overdensities around quasars is minimal at $z\sim 6$. Patchiness of reionization at this redshift also does not affect the measurements significantly. Fitting our model to the data results in a mean free path of $\lambda_{\mathrm{mfp}}=1.49^{+0.47}_{-0.52}$~pMpc at $z=6$, which is consistent with the recent measurements in the literature, indicating robustness with respect to the modelling of quasar proximity zones. We also compare various ways in which the mean free path has been defined in simulations before the end of reionization. This document presents a summary of the 2023 Terrestrial Very-Long-Baseline Atom Interferometry Workshop hosted by CERN. The workshop brought together experts from around the world to discuss the exciting developments in large-scale atom interferometer (AI) prototypes and their potential for detecting ultralight dark matter and gravitational waves. The primary objective of the workshop was to lay the groundwork for an international TVLBAI proto-collaboration. This collaboration aims to unite researchers from different institutions to strategize and secure funding for terrestrial large-scale AI projects. The ultimate goal is to create a roadmap detailing the design and technology choices for one or more km-scale detectors, which will be operational in the mid-2030s. Confronting measurements of the Lyman-$\alpha$ forest with cosmological hydrodynamical simulations has produced stringent constraints on models of particle dark matter and the thermal and ionization state of the intergalactic medium. We investigate the robustness of such models of the Lyman-$\alpha$ forest, focussing on the effect of particle initial conditions on the Lyman-$\alpha$ forest statistics in cosmological SPH simulations. We study multiple particle initialization algorithms in simulations that are designed to be identical in other respects. In agreement with the literature, we find that the correct linear theory evolution is obtained when a glass-like configuration is used for initial unperturbed gas particle positions alongside a regular grid configuration for dark matter particles and the use of non-identical initial density perturbations for gas and dark matter. However, we report that this introduces a large scale-dependent distortion in the one-dimensional Lyman-$\alpha$ transmission power spectrum at small scales ($k > 0.05$ s/km). The effect is close to $50\%$ at $k\sim 0.1$ s/km, and persists at higher resolution. This can severely bias inferences in parameters such as the dark matter particle mass. By considering multiple initial conditions codes and their variations, we also study the impact of a variety of other assumptions and algorithmic choices, such as adaptive softening, background radiation density, particle staggering, and perturbation theory accuracy, on the matter power spectrum, the Lyman-$\alpha$ flux power spectrum, and the Lyman-$\alpha$ flux PDF. This study introduces novel constraints on the free-streaming of thermal relic warm dark matter (WDM) from Lyman-$\alpha$ forest flux power spectra. Our analysis utilises a high-resolution, high-redshift sample of quasar spectra observed using the HIRES and UVES spectrographs ($z=4.2-5.0$). We employ a Bayesian inference framework and a simulation-based likelihood that encompasses various parameters including the free-streaming of dark matter, cosmological parameters, the thermal history of the intergalactic medium, and inhomogeneous reionization, to establish lower limits on the mass of a thermal relic WDM particle of $5.7\;\mathrm{keV}$ (at 95\% C.L.). This result surpasses previous limits from the Lyman-$\alpha$ forest through reduction of the measured uncertainties due to a larger statistical sample and by measuring clustering to smaller scales ($k_{\rm max}=0.2\;\mathrm{km^{-1}\,s}$). The approximately two-fold improvement due to the expanded statistical sample suggests that the effectiveness of Lyman-$\alpha$ forest constraints on WDM models at high redshifts are limited by the availability of high-quality quasar spectra. Restricting the analysis to comparable scales and thermal history priors as in prior studies ($k_{\rm max}<0.1\;\mathrm{km^{-1}\,s}$) lowers the bound on the WDM mass to $4.1\;\mathrm{keV}$. As the precision of the measurements increases, it becomes crucial to examine the instrumental and modelling systematics. On the modelling front, we argue that the impact of the thermal history uncertainty on the WDM particle mass constraint has diminished due to improved independent observations. Recently, the Lyman-$\alpha$ (Ly$\alpha$) forest flux auto-correlation function has been shown to be sensitive to the mean free path of hydrogen-ionizing photons, $\lambda_{\text{mfp}}$, for simulations at $z \geq 5.4$. Measuring $\lambda_{\text{mfp}}$ at these redshifts will give vital information on the ending of reionization. Here we present the first observational measurements of the Ly$\alpha$ forest flux auto-correlation functions in ten redshift bins from $5.1 \leq z \leq 6.0$. We use a sample of 35 quasar sightlines at $z > 5.7$ from the extended XQR-30 data set, this data has signal-to-noise ratios of $> 20$ per spectral pixel. We carefully account for systematic errors in continuum reconstruction, instrumentation, and contamination by damped Ly$\alpha$ systems. With these measurements, we introduce software tools to generate auto-correlation function measurements from any simulation. For an initial comparison, we show our auto-correlation measurements with simulation models for recently measured $\lambda_{\text{mfp}}$ values and find good agreements. Further work in modeling and understanding the covariance matrices of the data is necessary to get robust measurements of $\lambda_{\text{mfp}}$ from this data., Comment: 17 pages, 13 figures, submitted to MNRAS

The recent launch of JWST has ushered in a new era of high-redshift astronomy by providing detailed insights into the gas and stellar populations of galaxies in the epoch of reionization. Interpreting these observations and translating them into constraints on the physics of early galaxy formation is a complex challenge that requires sophisticated models of star formation and the interstellar medium (ISM) in high-redshift galaxies. To this end, we present Version 1 of the Sphinx$^{20}$ public data release. Sphinx$^{20}$ is a full box cosmological radiation hydrodynamics simulation that simultaneously models the large-scale process of cosmic reionization and the detailed physics of a multiphase ISM, providing a statistical sample of galaxies akin to those currently being observed by JWST. The data set contains $\sim14,000$ mock images and spectra of the stellar continuum, nebular continuum, and 52 nebular emission lines, including Ly$\alpha$, for each galaxy in Sphinx$^{20}$ with a star formation rate $\geq0.3\ {\rm M_{\odot}\ yr^{-1}}$. All galaxy emission has been processed with dust radiative transfer and/or resonant line radiative transfer, and data is provided for ten viewing angles for each galaxy. Additionally, we provide a comprehensive set of intrinsic galaxy properties, including halo masses, stellar masses, star formation histories, and ISM characteristics (e.g., metallicity, ISM gas densities, LyC escape fractions). This paper outlines the data generation methods, presents a comparative analysis with JWST ERS and Cycle 1 observations, and addresses data set limitations. Ly$\alpha$ damping wings in the spectra of bright objects at high redshift are a useful probe of the ionization state of the intergalactic medium during the reionization epoch. It has recently been noted that, despite the inhomogeneous nature of reionization, these damping wings have a characteristic shape which is a strong function of the volume-weighted average neutral hydrogen fraction of the intergalactic medium. We present here a closer examination of this finding using a simulation of patchy reionization from the Sherwood-Relics simulation suite. We show that the characteristic shape and scatter of the damping wings are determined by the average neutral hydrogen density along the line of sight, weighted by its contribution to the optical depth producing the damping wing. We find that there is a redshift dependence in the characteristic shape due to the expansion of the Universe. Finally, we show that it is possible to differentiate between the shapes of damping wings in galaxies and young (or faint) quasars at different points in the reionization history at large velocity offsets from the point where the transmission first reaches zero., Comment: 5 pages, 4 figures. Spatial variations in the Lyman-$\alpha$ forest opacity at $z<6$ seem to require a late end to cosmic reionization. In this picture, the universe contains neutral hydrogen 'islands' of up to 100 cMpc$/h$ in extent down to redshifts as low as $z\sim 5.3$. This delayed end to reionization also seems to be corroborated by various other observables. An implication of this scenario is that the power spectrum of the cosmological 21-cm signal at $z<6$ is enhanced relative to conventional reionization models by orders of magnitude. However, these neutral hydrogen islands are also predicted to be at the locations of the deepest voids in the cosmological large-scale structure. As a result, the distribution of the 21-cm signal from them is highly non-Gaussian. We derive the 21-cm bispectrum signal from these regions using high-dynamic-range radiative transfer simulations of reionization. We find that relative to conventional models in which reionization is complete at $z>6$, our model has a significantly larger value of the 21-cm bispectrum. The neutral islands also imprint a feature in the isosceles bispectrum at a characteristic scale of $\sim 1$ cMpc$^{-1}$. We also study the 21-cm bispectrum for general triangle configuration by defining a triangle index. It should be possible to detect the 21-cm bispectrum signal at $\nu\gtrsim 200$ MHz using SKA1-LOW for 1080 hours of observation, assuming optimistic foreground removal., Comment: 12 pages, 12 figures

Spectra of the highest redshift galaxies taken with JWST are now allowing us to see into the heart of the reionization epoch. Many of these observed galaxies exhibit strong damping wing absorption redward of their Lyman-$\alpha$ emission. These observations have been used to measure the redshift evolution of the neutral fraction of the intergalactic medium and sizes of ionized bubbles. However, these estimates have been made using a simple analytic model for the intergalactic damping wing. We explore the recent observations with models of inhomogeneous reionization from the Sherwood-Relics simulation suite. We carry out a comparison between the damping wings calculated from the simulations and from the analytic model. We find that although the agreement is good on the red side of the Lyman-$\alpha$ emission, there is a discrepancy on the blue side due to residual neutral hydrogen present in the simulations, which saturates the intergalactic absorption. For this reason, we find that it is difficult to reproduce the claimed observations of large bubble sizes at z ~ 7, which are driven by a detection of transmitted flux blueward of the Lyman-$\alpha$ emission. We suggest instead that the observations can be explained by a model with smaller ionized bubbles and larger intrinsic Lyman-$\alpha$ emission from the host galaxy., Comment: 13 pages, 7 figures. Proximity zones of high-redshift quasars are unique probes of their central supermassive black holes as well as the intergalactic medium in the last stages of reionization. We present 22 new measurements of proximity zones of quasars with redshifts between 5.8 and 6.6, using the enlarged XQR-30 sample of high-resolution, high-SNR quasar spectra. The quasars in our sample have UV magnitudes of $M_{1450}\sim -27$ and black hole masses of $10^9$$\unicode{x2013}$$10^{10}$ M$_\odot$. Our inferred proximity zone sizes are 2$\unicode{x2013}$7 physical Mpc, with a typical uncertainty of less than 0.5 physical Mpc, which, for the first time, also includes uncertainty in the quasar continuum. We find that the correlation between proximity zone sizes and the quasar redshift, luminosity, or black hole mass, indicates a large diversity of quasar lifetimes. Two of our proximity zone sizes are exceptionally small. The spectrum of one of these quasars, with $z=6.02$, displays, unusually for this redshift, damping wing absorption without any detectable metal lines, which could potentially originate from the IGM. The other quasar has a high-ionization absorber $\sim$0.5 pMpc from the edge of the proximity zone. This work increases the number of proximity zone measurements available in the last stages of cosmic reionization to 87. This data will lead to better constraints on quasar lifetimes and obscuration fractions at high redshift, which in turn will help probe the seed mass and formation redshift of supermassive black holes., Comment: 16 pages, 9 figures, Accepted in MNRAS

We measure the mean free path ($\lambda_{\rm mfp,HI}$), photo-ionization rate ($\langle \Gamma_{\rm HI} \rangle$) and neutral fraction ($\langle f_{\rm HI} \rangle$) of hydrogen in 12 redshift bins at $4.85

During the epoch of reionisation the first galaxies were enshrouded in pristine neutral gas, with one of the brightest emission lines in star-forming galaxies, Lyman-$\alpha$ (Ly$\alpha$), expected to remain undetected until the Universe became ionised. Providing an explanation for the surprising detection of Ly$\alpha$ in these early galaxies is a major challenge for extra-galactic studies. Recent JWST observations have reignited the debate on whether residence in an overdensity of galaxies is a it sufficient and necessary condition for Ly$\alpha$ to escape. Here, we take unique advantage of both high-resolution and high-sensitivity images from the JWST instrument NIRCam to reveal that all galaxies in a sample of z>7 Ly$\alpha$ emitters have close companions. We exploit novel on-the-fly radiative transfer magnetohydrodynamical simulations with cosmic ray feedback to show that galaxies with frequent mergers have very bursty star formation which drives episodes of high intrinsic Ly$\alpha$ emission and facilitates the escape of Ly$\alpha$ photons along channels cleared of neutral gas. We conclude that the rapid build up of stellar mass through mergers presents a compelling solution to the long-standing puzzle of the detection of Ly$\alpha$ emission deep into the epoch of reionisation., Comment: Published in Nature Astronomy. 45 pages, 9 figures, 2 tables

Inhomogeneous reionization enhances the 1D Lyman-$\alpha$ forest power spectrum on large scales at redshifts $z\geq4$. This is due to coherent fluctuations in the ionized hydrogen fraction that arise from large-scale variations in the post-reionization gas temperature, which fade as the gas cools. It is therefore possible to use these relic fluctuations to constrain inhomogeneous reionization with the power spectrum at wavenumbers $\log_{10}(k/{\rm km^{-1}\,s})\lesssim -1.5$. We use the Sherwood-Relics suite of hybrid radiation hydrodynamical simulations to perform a first analysis of new Lyman-$\alpha$ forest power spectrum measurements at $4.0\leq z \leq 4.6$. These data extend to wavenumbers $\log_{10}(k/{\rm km^{-1}\,s})\simeq -3$, with a relative uncertainty of $10$--$20$ per cent in each wavenumber bin. Our analysis returns a $2.7\sigma$ preference for an enhancement in the Lyman-$\alpha$ forest power spectrum at large scales, in excess of that expected for a spatially uniform ultraviolet background. This large-scale enhancement could be a signature of inhomogeneous reionization, although the statistical precision of these data is not yet sufficient for obtaining a robust detection of the relic post-reionization fluctuations. Intervening CIV absorbers are key tracers of metal-enriched gas in galaxy halos over cosmic time. Previous studies suggest that the CIV cosmic mass density ($\Omega_{\rm CIV}$) decreases slowly over 1.5 $\lesssim z\lesssim$ 5 before declining rapidly at $z\gtrsim$ 5, but the cause of this downturn is poorly understood. We characterize the $\Omega_{\rm CIV}$ evolution over 4.3 $\lesssim z\lesssim$ 6.3 using 260 absorbers found in 42 XSHOOTER spectra of $z\sim$ 6 quasars, of which 30 come from the ESO Large Program XQR-30. The large sample enables us to robustly constrain the rate and timing of the downturn. We find that $\Omega_{\rm CIV}$ decreases by a factor of 4.8 $\pm$ 2.0 over the ~300 Myr interval between $z\sim$ 4.7 and $z\sim$ 5.8. The slope of the column density (log N) distribution function does not change, suggesting that CIV absorption is suppressed approximately uniformly across 13.2 $\leq$ log N/cm$^{-2}$ < 15.0. Assuming that the carbon content of galaxy halos evolves as the integral of the cosmic star formation rate density (with some delay due to stellar lifetimes and outflow travel times), we show that chemical evolution alone could plausibly explain the fast decline in $\Omega_{\rm CIV}$ over 4.3 $\lesssim z\lesssim$ 6.3. However, the CIV/CII ratio decreases at the highest redshifts, so the accelerated decline in $\Omega_{\rm CIV}$ at $z\gtrsim$ 5 may be more naturally explained by rapid changes in the gas ionization state driven by evolution of the UV background towards the end of hydrogen reionization., Comment: 20 pages, 8 figures, 4 tables. Enshrouded in several well-known controversies, dwarf galaxies have been extensively studied to learn about the underlying cosmology, notwithstanding that physical processes regulating their properties are poorly understood. To shed light on these processes, we introduce the Pandora suite of 17 high-resolution (3.5 parsec half-cell side) dwarf galaxy formation cosmological simulations. Commencing with thermo-turbulent star formation and mechanical supernova feedback, we gradually increase the complexity of physics incorporated leading to full-physics models combining magnetism, on-the-fly radiative transfer and the corresponding stellar photoheating, and SN-accelerated cosmic rays. We investigate combinations of these processes, comparing them with observations to constrain what are the main mechanisms determining dwarf galaxy properties. We find hydrodynamical `SN feedback-only' simulations struggle to produce realistic dwarf galaxies, leading either to overquenched or too centrally concentrated, dispersion dominated systems when compared to observed field dwarfs. Accounting for radiation with cosmic rays results in extended and rotationally-supported systems. Spatially `distributed' feedback leads to realistic stellar and HI masses as well as kinematics. Furthermore, resolved kinematic maps of our full-physics models predict kinematically distinct clumps and kinematic misalignments of stars, HI and HII after star formation events. Episodic star formation combined with its associated feedback induces more core-like dark matter central profiles, which our `SN feedback-only' models struggle to achieve. Our results demonstrate the complexity of physical processes required to capture realistic dwarf galaxy properties, making tangible predictions for integral field unit surveys, radio synchrotron emission, and for galaxy and multi-phase interstellar medium properties that JWST will probe., Comment: Replaced to match the MNRAS published version

Enhanced ionizing radiation in close proximity to redshift $z\gtrsim 6$ quasars creates short windows of intergalactic Ly$\alpha$ transmission blueward of the quasar Ly$\alpha$ emission lines. The majority of these Ly$\alpha$ near-zones are consistent with quasars that have optically/UV bright lifetimes of $t_{\rm Q}\sim 10^{5}-10^{7}\rm\,yr$. However, lifetimes as short as $t_{\rm Q}\lesssim 10^{4}\rm\,yr$ appear to be required by the smallest Ly$\alpha$ near-zones. These short lifetimes present an apparent challenge for the growth of $\sim 10^{9}\rm\,M_{\odot}$ black holes at $z\gtrsim 6$. Accretion over longer timescales is only possible if black holes grow primarily in an obscured phase, or if the quasars are variable on timescales comparable to the equilibriation time for ionized hydrogen. Distinguishing between very young quasars and older quasars that have experienced episodic accretion with Ly$\alpha$ absorption alone is challenging, however. We therefore predict the signature of proximate 21-cm absorption around $z\gtrsim 6$ radio-loud quasars. For modest pre-heating of intergalactic hydrogen by the X-ray background, where the spin temperature $T_{\rm S} \lesssim 10^{2}\rm\,K$ prior to any quasar heating, we find proximate 21-cm absorption should be observable in the spectra of radio-loud quasars. The extent of the proximate 21-cm absorption is sensitive to the integrated lifetime of the quasar. Evidence for proximate 21-cm absorption from the diffuse intergalactic medium within $2-3\rm\,pMpc$ of a (radio-loud) quasar would be consistent with a short quasar lifetime, $t_{\rm Q}\lesssim 10^{5}\rm\,yr$, and would provide a complementary constraint on models for high redshift black hole growth., Comment: 19 pages, 12 figures, 2 tables. Proximity zones of high-redshift quasars are unique probes of supermassive black hole formation, but simultaneously explaining proximity zone sizes and black hole masses has proved to be challenging. We study the robustness of some of the assumptions that are usually made to infer quasar lifetimes from proximity zone sizes. We show that small proximity zones can be readily explained by quasars that vary in brightness with a short duty cycle of $f_\mathrm{duty}\sim 0.1$ and short bright periods of $t_\mathrm{on}\sim 10^4$ yr, even for long lifetimes. We further show that reconciling this with black hole mass estimates requires the black hole to continue to grow and accrete during its obscured phase. The consequent obscured fractions of $\gtrsim$ 0.7 or higher are consistent with low-redshift measurements and models of black hole accretion. Such short duty cycles and long obscured phases are also consistent with observations of large proximity zones, thus providing a simple, unified model for proximity zones of all sizes. The large dynamic range of our simulation, and its calibration to the Lyman-$\alpha$ forest, allows us to investigate the influence of the large-scale topology of reionization and the quasar's host halo mass on proximity zones. We find that incomplete reionization can impede the growth of proximity zones and make them smaller up to 30%, but the quasar host halo mass only affects proximity zones weakly and indirectly. We present the Sherwood-Relics simulations, a new suite of large cosmological hydrodynamical simulations aimed at modelling the intergalactic medium (IGM) during and after the cosmic reionization of hydrogen. The suite consists of over 200 simulations that cover a wide range of astrophysical and cosmological parameters. It also includes simulations that use a new lightweight hybrid scheme for treating radiative transfer effects. This scheme follows the spatial variations in the ionizing radiation field, as well as the associated fluctuations in IGM temperature and pressure smoothing. It is computationally much cheaper than full radiation hydrodynamics simulations and circumvents the difficult task of calibrating a galaxy formation model to observational constraints on cosmic reionization. Using this hybrid technique, we study the spatial fluctuations in IGM properties that are seeded by patchy cosmic reionization. We investigate the relevant physical processes and assess their impact on the z > 4 Lyman-alpha forest. Our main findings are: (i) Consistent with previous studies patchy reionization causes large scale temperature fluctuations that persist well after the end of reionization, (ii) these increase the Lyman-alpha forest flux power spectrum on large scales, and (iii) result in a spatially varying pressure smoothing that correlates well with the local reionization redshift. We present a new investigation of the intergalactic medium (IGM) near reionization using dark gaps in the Lyman-$\beta$ (Ly$\beta$) forest. With its lower optical depth, Ly$\beta$ offers a potentially more sensitive probe to any remaining neutral gas compared to commonly used Ly$\alpha$ line. We identify dark gaps in the Ly$\beta$ forest using spectra of 42 QSOs at $z_{\rm em}>5.5$, including new data from the XQR-30 VLT Large Programme. Approximately $40\%$ of these QSO spectra exhibit dark gaps longer than $10h^{-1}{\rm Mpc}$ at $z\simeq5.8$. By comparing the results to predictions from simulations, we find that the data are broadly consistent both with models where fluctuations in the Ly$\alpha$ forest are caused solely by ionizing ultraviolet background (UVB) fluctuations and with models that include large neutral hydrogen patches at $z<6$ due to a late end to reionization. Of particular interest is a very long ($L=28h^{-1}{\rm Mpc}$) and dark ($\tau_{\rm eff} \gtrsim 6$) gap persisting down to $z\simeq 5.5$ in the Ly$\beta$ forest of the $z_{\rm}=5.85$ QSO PSO J025$-$11. This gap may support late reionization models with a volume-weighted average neutral hydrogen fraction of $ \langle x_{\rm HI}\rangle \gtrsim 5\%$ by $z=5.6$. Finally, we infer constraints on $\langle x_{\rm HI}\rangle$ over $5.5 \lesssim z \lesssim 6.0$ based on the observed Ly$\beta$ dark gap length distribution and a conservative relationship between gap length and neutral fraction derived from simulations. We find $\langle x_{\rm HI}\rangle \leq 0.05$, 0.17, and 0.29 at $z\simeq 5.55$, 5.75, and 5.95, respectively. We examine the column density distribution function (CDDF) and Doppler parameter distribution from hydrodynamical simulations and Cosmic Origins Spectrograph (COS) observations of the Lyman-alpha forest at redshift $0\leq z\leq 0.2$. Allowing for a factor of two uncertainty in the metagalactic HI photoionisation rate, our hydrodynamical simulations are in good agreement ($1$-$1.5\sigma$) with the shape and amplitude of the observed CDDF at HI column densities $10^{13.3}\rm\,cm^{-2}\leq N_{\rm HI}\leq 10^{14.5}\rm\,cm^{-2}$. However, the Doppler widths of the simulated lines remain too narrow with respect to the COS data. We argue that invoking AGN feedback does not resolve this discrepancy. We also disfavour enhanced photoheating rates as a potential solution, as this requires an unphysically hard UV background spectrum. If instead appealing to a non-canonical source of heating, an additional specific heat injection of $u \lesssim 6.9\rm\,eV\,m_{\rm p}^{-1}$ is required at $z\lesssim 2.5$ for gas that has $N_{\rm HI}\simeq 10^{13.5}\rm\,cm^{-2}$ by $z=0.1$. Alternatively, there may be an unresolved line of sight turbulent velocity component of $v_{\rm turb}\lesssim 8.5\rm\,km\,s^{-1}(N_{\rm HI}/10^{13.5}\rm\,cm^{-2})^{0.21}$ for the coldest gas in the diffuse IGM., Comment: 21 pages, 13 figures, MNRAS accepted following revision. We use the Sherwood-Relics suite of hybrid hydrodynamical and radiative transfer simulations to model the effect of inhomogeneous reionisation on the 1D power spectrum of the \Lya forest transmitted flux at redshifts $4.2\leq z \leq 5$. Relative to models that assume a homogeneous UV background, reionisation suppresses the power spectrum at small scales, $k \sim 0.1\rm\,km^{-1}\,s$ by $\sim 10$ per cent because of spatial variations in the thermal broadening kernel and the divergent peculiar velocity field associated with over-pressurised intergalactic gas. On larger scales, $k<0.03\rm\,km^{-1}\,s$, the power spectrum is instead enhanced by $10$--$50$ per cent by large scale spatial variations in the neutral hydrogen fraction. The effect of inhomogeneous reionisation must therefore be accounted for in analyses of forthcoming high precision measurements. We provide a correction for the Ly$\alpha$ forest power spectrum at $4.1\leq z \leq 5.4$ that can be easily applied within other parameter inference frameworks using similar reionisation models. We perform a Bayesian analysis of mock data to assess the extent of systematic biases that may arise in measurements of the intergalactic medium if ignoring this correction. At the scales probed by current high resolution Ly$\alpha$ forest data at $z>4$, $0.006 \rm \,km^{-1}\,s\leq k \leq 0.2 \rm\, km^{-1}\,s$, we find inhomogeneous reionisation does not introduce any significant bias in thermal parameter recovery for the current measurement uncertainties of $\sim 10$ per cent. We present a new investigation of the intergalactic medium (IGM) near the end of reionization using "dark gaps" in the Lyman-alpha (Ly$\alpha$) forest. Using spectra of 55 QSOs at $z_{\rm em}>5.5$, including new data from the XQR-30 VLT Large Programme, we identify gaps in the Ly$\alpha$ forest where the transmission averaged over 1 comoving $h^{-1}\,{\rm Mpc}$ bins falls below 5%. Nine ultra-long ($L > 80~h^{-1}\,{\rm Mpc}$) dark gaps are identified at $z<6$. In addition, we quantify the fraction of QSO spectra exhibiting gaps longer than $30~h^{-1}\,{\rm Mpc}$, $F_{30}$, as a function of redshift. We measure $F_{30} \simeq 0.9$, 0.6, and 0.15 at $z = 6.0$, 5.8, and 5.6, respectively, with the last of these long dark gaps persisting down to $z \simeq 5.3$. Comparing our results with predictions from hydrodynamical simulations, we find that the data are consistent with models wherein reionization extends significantly below redshift six. Models wherein the IGM is essentially fully reionized that retain large-scale fluctuations in the ionizing UV background at $z \lesssim 6$ are also potentially consistent with the data. Overall, our results suggest that signature of reionization in the form of islands of neutral hydrogen and/or large-scale fluctuations in the ionizing background remain present in the IGM until at least $z \simeq 5.3$., Comment: 30 pages, 19 figures, 3 tables, accepted for publication in ApJ

The presence of excess scatter in the Ly-$\alpha$ forest at $z\sim 5.5$, together with the existence of sporadic extended opaque Gunn-Peterson troughs, has started to provide robust evidence for a late end of hydrogen reionisation. However, low data quality and systematic uncertainties complicate the use of Ly-$\alpha$ transmission as a precision probe of reionisation's end stages. In this paper, we assemble a sample of 67 quasar sightlines at $z>5.5$ with high signal-to-noise ratios of $>10$ per $\leq 15$ km s$^{-1}$ spectral pixel, relying largely on the new XQR-30 quasar sample. XQR-30 is a large program on VLT/X-Shooter which obtained deep (SNR $>20$ per pixel) spectra of 30 quasars at $z>5.7$. We carefully account for systematics in continuum reconstruction, instrumentation, and contamination by damped Ly-$\alpha$ systems. We present improved measurements of the mean Ly-$\alpha$ transmission over $4.93.5 \sigma$). Our results indicate that reionisation-related fluctuations, whether in the UVB, residual neutral hydrogen fraction, and/or IGM temperature, persist in the intergalactic medium until at least $z=5.3$ ($t=1.1$ Gyr after the Big Bang). ALMA observations of $z>6$ galaxies have revealed abnormally high [OIII]$_{\rm 88\mu m}$/[CII]$_{\rm 158\mu m}$ ratios and [CII]$_{\rm 158\mu m}$ deficits compared to local galaxies. Numerous solutions have been proposed including differences in C and O abundance ratios, observational bias, and differences in ISM properties. In order to elucidate the underlying physics that drives this high-redshift phenomenon, we employ SPHINX$^{20}$, a state-of-the-art, cosmological radiation-hydrodynamics simulation, that resolves detailed ISM properties of thousands of galaxies in the epoch of reionization. We find that the observed $z>6$ [OIII]-SFR and [CII]-SFR relations can only be reproduced when the C/O abundance ratio is $\sim8\times$ lower than Solar and the total metal production is $\sim4\times$ higher than that of a Kroupa IMF. This implies that high-redshift galaxies are potentially primarily enriched by low-metallicity core-collapse supernovae with a more top-heavy IMF. As AGB stars and type-Ia supernova begin to contribute to the galaxy metallicity, both the [CII]-SFR and [CII] luminosity functions are predicted to converge to observed values at $z\sim4.5$. While we demonstrate that ionisation parameter, LyC escape fraction, ISM gas density, and CMB attenuation all drive galaxies towards higher [OIII]/[CII], observed values at $z>6$ can only be reproduced with substantially lower C/O abundances compared to Solar. The combination of [CII] and [OIII] can be used to predict the values of ionisation parameter, ISM gas density, and LyC escape fraction and we provide estimates of these quantities for nine observed $z>6$ galaxies. Finally, we demonstrate that [OI]$_{\rm 63\mu m}$ can be used as a replacement for [CII] in high-redshift galaxies where [CII] is unobserved and argue that more observation time should be used to target [OI] at $z>6$. A late end to reionisation at redshift $z\simeq 5.3$ is consistent with observed spatial variations in the Ly$\alpha$ forest transmission and the deficit of Ly$\alpha$ emitting galaxies around extended Ly$\alpha$ absorption troughs at $z=5.5$. In this model, large islands of neutral hydrogen should persist in the diffuse intergalactic medium (IGM) until $z\simeq 6$. We use a novel, hybrid approach that combines high resolution cosmological hydrodynamical simulations with radiative transfer to predict the incidence of strong 21 cm forest absorbers with optical depths $\tau_{21}>10^{-2}$ from the diffuse IGM in these late reionisation models. We include the effect of redshift space distortions on the simulated 21 cm forest spectra, and treat the highly uncertain heating of the pre-reionisation IGM by soft X-rays as a free parameter. For a model with only modest IGM pre-heating, such that average gas kinetic temperatures in the diffuse IGM remain below $T_{\rm K}\simeq 10^{2} \rm\, K$, we find that strong 21 cm forest absorption lines should persist until $z=6$. For a sample of $\sim 10$ sufficiently radio loud background sources, a null-detection of 21 cm forest absorbers at $z\simeq 6$ with SKA1-low or possibly LOFAR should provide an informative lower limit on the still largely unconstrained soft X-ray background at high redshift and the temperature of the pre-reionisation IGM., Comment: 18 pages, 11 figures, 4 tables. The Ly$\alpha$ emission line is one of the most promising probes of cosmic reionisation but isolating the signature of a change in the ionisation state of the IGM is challenging because of intrinsic evolution and internal radiation transfer effects. We present the first study of the evolution of Ly$\alpha$ emitters (LAE) during the epoch of reionisation based on a full radiation-hydrodynamics cosmological simulation that is able to capture both the large-scale process of reionisation and the small-scale properties of galaxies. We predict the Ly$\alpha$ emission of galaxies in the $10^3$ cMpc$^3$ SPHINX simulation at $6\leq z\leq9$ by computing the full Ly$\alpha$ radiation transfer from ISM to IGM scales. SPHINX is able to reproduce many observational constraints such as the UV/Ly$\alpha$ luminosity functions and stellar mass functions at z $\geq$ 6 for the dynamical range probed by our simulation ($M_{\rm 1500}\gtrsim-18$, $L_{\rm Ly\alpha}\lesssim10^{42}$ erg/s, $M_{\star}\lesssim10^9$ M$_{\odot}$). As intrinsic Ly$\alpha$ emission and internal Ly$\alpha$ escape fractions barely evolve from $z=6$ to 9, the observed suppression of Ly$\alpha$ luminosities with increasing redshift is fully attributed to IGM absorption. For most observable galaxies ($M_{\rm 1500}\lesssim-16$), the Ly$\alpha$ line profiles are slightly shifted to the red due to internal radiative transfer effects which mitigates the effect of IGM absorption. Overall, the enhanced Ly$\alpha$ suppression during reionisation traces the IGM neutral fraction $x_{\rm HI}$ well but the predicted amplitude of this reduction is a strong function of the Ly$\alpha$ peak shift, which is set at ISM/CGM scales. Our understanding of the intergalactic medium at redshifts $z=5$-$6$ has improved considerably in the last few years due to the discovery of quasars with $z>6$ that enable Lyman-$\alpha$ forest studies at these redshifts. A realisation from this has been that hydrogen reionization could end much later than previously thought, so that large "islands" of cold, neutral hydrogen could exist in the IGM at redshifts $z=5$-$6$. By using radiative transfer simulations of the IGM, we consider the implications of the presence of these neutral hydrogen islands for the 21-cm power spectrum signal and its potential detection by experiments such as HERA, SKA, LOFAR, and MWA. In contrast with previous models of the 21-cm signal, we find that thanks to the late end of reionization the 21-cm power in our simulation continues to be as high as $\Delta^2_{21}=10~\mathrm{mK}^2$ at $k\sim 0.1~h/$cMpc at $z=5$-$6$. This value of the power spectrum is several orders of magnitude higher than that in the conventional models considered in the literature for these redshifts. Such high values of the 21-cm power spectrum should be detectable by HERA and SKA1-LOW in $\sim 1000$ hours, assuming optimistic foreground subtraction. We present the first results from SPHINX-MHD, a suite of cosmological radiation-magnetohydrodynamics simulations designed to study the impact of primordial magnetic fields (PMFs) on galaxy formation and the evolution of the intergalactic medium during the epoch of reionization. The simulations are among the first to employ multi-frequency, on-the-fly radiation transfer and constrained transport ideal MHD in a cosmological context to simultaneously model the inhomogeneous process of reionization as well as the growth of PMFs. We run a series of $(5\,\text{cMpc})^3$ cosmological volumes, varying both the strength of the seed magnetic field ($B_0$) and its spectral index ($n_B$). We find that PMFs that have $n_B > -0.562\log_{10}\left(\frac{B_0}{1{\rm n}G}\right) - 3.35$ produce electron optical depths ($\tau_e$) that are inconsistent with CMB constraints due to the unrealistically early collapse of low-mass dwarf galaxies. For $n_B\geq-2.9$, our constraints are considerably tighter than the $\sim{\rm n}G$ constraints from Planck. PMFs that do not satisfy our constraints have little impact on the reionization history or the shape of the UV luminosity function. Likewise, detecting changes in the Lya forest due to PMFs will be challenging because photoionisation and photoheating efficiently smooth the density field. However, we find that the first absorption feature in the global 21cm signal is a sensitive indicator of the properties of the PMFs, even for those that satisfy our $\tau_e$ constraint. Furthermore, strong PMFs can marginally increase the escape of LyC photons by up to 25\% and shrink the effective radii of galaxies by $\sim44\%$ which could increase the completeness fraction of galaxy surveys. Finally, our simulations show that surveys with a magnitude limit of ${\rm M_{UV,1500}=-13}$ can probe the sources that provide the majority of photons for reionization out to $z=12$., Comment: 29 pages, 27 figures, accepted MNRAS

We present a new, uniform analysis of the HI transmitted flux (F) and HI column density (N(HI)) distribution in the low-density IGM as a function of redshift z for 0

We characterise the thermal state of the intergalactic medium (IGM) in ten redshift bins in the redshift range $2 \leq z \leq 4$ with a sample of 103 high resolution, high S/N Ly$\alpha$ forest spectra using four different flux distribution statistics. Our measurements are calibrated with mock spectra from a large suite of hydrodynamical simulations post-processed with our thermal IGM evolution code CITE, finely sampling amplitude and slope of the expected temperature-density relation. The thermal parameters inferred from our measurements of the flux power spectrum, Doppler parameter distribution, as well as wavelet and curvature statistics agree well within their respective errors and all clearly show the peak in temperature and minimum in slope of the temperature density relation expected from HeII reionization. Combining our measurements from the different flux statistics gives $T_0=(14750 \pm 1322)$K for the peak temperature at mean density and a corresponding minimum slope $\gamma = 1.225 \pm 0.120$. The peak in the temperature evolution occurs at $z \approx 3$, in agreement with previous measurements that had suggested the presence of such a peak, albeit with a large scatter. Using CITE, we also calculate the thermal state of the IGM predicted by five widely used (spatially homogeneous) UV-background models. The rather rapid thermal evolution inferred by our measurements is well reproduced by two of the models, if we assume (physically well motivated) non-equilibrium evolution with photo-heating rates that are reduced by a moderate factor of $\sim 0.7-0.8$. Identifying low-redshift galaxies that emit Lyman Continuum radiation (LyC leakers) is one of the primary, indirect methods of studying galaxy formation in the epoch of reionization. However, not only has it proved challenging to identify such systems, it also remains uncertain whether the low-redshift LyC leakers are truly "analogues" of the sources that reionized the Universe. Here, we use high-resolution cosmological radiation hydrodynamics simulations to examine whether simulated galaxies in the epoch of reionization share similar emission line properties to observed LyC leakers at $z\sim3$ and $z\sim0$. We find that the simulated galaxies with high LyC escape fractions ($f_{\rm esc}$) often exhibit high O32 and populate the same regions of the R23-O32 plane as $z\sim3$ LyC leakers. However, we show that viewing angle, metallicity, and ionisation parameter can all impact where a galaxy resides on the O32-$f_{\rm esc}$ plane. Based on emission line diagnostics and how they correlate with $f_{\rm esc}$, lower-metallicity LyC leakers at $z\sim3$ appear to be good analogues of reionization-era galaxies. In contrast, local [SII]-deficient galaxies do not overlap with the simulated high-redshift LyC leakers on the SII-BPT diagram; however, this diagnostic may still be useful for identifying leakers. We use our simulated galaxies to develop multiple new diagnostics to identify LyC leakers using IR and nebular emission lines. We show that our model using only [CII]$_{\rm 158\mu m}$ and [OIII]$_{\rm 88\mu m}$ can identify potential leakers from non-leakers from the local Dwarf Galaxy Survey. Finally, we apply this diagnostic to known high-redshift galaxies and find that MACS1149_JD1 at $z=9.1$ is the most likely galaxy to be actively contributing to the reionization of the Universe., Comment: 18 pages, 11 figures, Accepted to MNRAS

The search for primordial gravitational waves through the $B$-mode polarization pattern in the CMB is one of the major goals of current and future CMB experiments. Besides foregrounds, a potential hurdle in this search is the anisotropic secondary $B$-mode polarization generated by the scattering of CMB photons off free electrons produced during patchy cosmological reionization. Robust predictions of these secondary anisotropies are challenging because of uncertainties in the reionization history. In this paper, we revise estimates of the reionization-induced $B$-mode signal by incorporating recent advances in the understanding of reionization through observations of the Lyman-$\alpha$ forest. To derive these $B$-mode estimates, we use high-dynamic-range radiative transfer simulations of reionization that are calibrated to the Ly$\alpha$ data. These simulations are also consistent with a variety of other high-redshift observations. We find that around multipoles $\ell\approx 100$, reionization induces $B$-mode power with $\ell(\ell+1)C_\ell^{BB}/2\pi\approx 4\times 10^{-6}\,\mu$K$^2$. This secondary signal is thus at the level of the primordial signal with the tensor-to-scalar ratio $r<10^{-4}$, and can increase by a factor of $\sim 50$ if reionization is sourced by highly clustered sources residing in haloes with mass of $\sim 10^{11}$ M$_\odot$. Our findings suggest that the contribution of patchy reionization to the search for primordial gravitational waves is unlikely to be a concern for currently planned CMB experiments., Comment: Published in JCAP

We compare a sample of five high-resolution, high S/N Ly$\alpha$ forest spectra of bright $65$ with those obtained from mock absorption spectra from the Sherwood and Sherwood-Relics suites of hydrodynamical simulations of the intergalactic medium (IGM). We use a profile fitting procedure for the inverted transmitted flux, $1-F$, similar to the widely used Voigt profile fitting of the transmitted flux $F$ at lower redshifts, to characterise the transmission spikes that probe predominately underdense regions of the IGM. We are able to reproduce the width and height distributions of the transmission spikes, both with optically thin simulations of the post-reionization Universe using a homogeneous UV background and full radiative transfer simulations of a late reionization model. We find that the width of the fitted components of the simulated transmission spikes is very sensitive to the instantaneous temperature of the reionized IGM. The internal structures of the spikes are more prominant in low temeperature models of the IGM. The width distribution of the observed transmission spikes, which require high spectral resolution ($\leq $ 8 km/s) to be resolved, is reproduced for optically thin simulations with a temperature at mean density of $T_0= (11000 \pm 1600,10500\pm 2100,12000 \pm 2200)$ K at $z= (5.4,5.6,5.8)$. This is weakly dependent on the slope of the temperature-density relation, which is favoured to be moderately steeper than isothermal. We present an analysis of the evolution of the Lyman-series forest into the epoch of reionization using cosmological radiative transfer simulations in a scenario where reionization ends late. We explore models with different midpoints of reionization and gas temperatures. We find that once the simulations have been calibrated to match the mean flux of the observed Lyman-$\alpha$ forest at $4 < z < 6$, they also naturally reproduce the distribution of effective optical depths of the Lyman-$\beta$ forest in this redshift range. We note that the tail of the largest optical depths that is most challenging to match corresponds to the long absorption trough of ULAS J0148+0600, which we have previously shown to be rare in our simulations. We consider the evolution of the Lyman-series forest out to higher redshifts, and show that future observations of the Lyman-$\beta$ forest at $z>6$ will discriminate between different reionization histories. The evolution of the Lyman-$\alpha$ and Lyman-$\gamma$ forests are less promising as a tool for pushing studies of reionization to higher redshifts due to the stronger saturation and foreground contamination, respectively., Comment: 10 pages, 9 figures, 1 table.
