Abstract: In April 2023, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by one new family, 14 new genera, and 140 new species. Two genera and 538 species were renamed. One species was moved, and four were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: In March 2022, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by two new families (bunyaviral Discoviridae and Tulasviridae), 41 new genera, and 98 new species. Three hundred forty-nine species were renamed and/or moved. The accidentally misspelled names of seven species were corrected. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: In March 2020, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. At the genus rank, 20 new genera were added, two were deleted, one was moved, and three were renamed. At the species rank, 160 species were added, four were deleted, ten were moved and renamed, and 30 species were renamed. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: In April 2023, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by one new family, 14 new genera, and 140 new species. Two genera and 538 species were renamed. One species was moved, and four were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: The Five Domains model is influential in contemporary studies of animal welfare. It was originally presented as a conceptual model to understand the types of impact that procedures may impose on experimental animals. Its application has since broadened to cover a wide range of animal species and forms of animal use. However, it has also increasingly been applied as an animal welfare assessment tool, which is the focus of this paper. Several critical limitations associated with this approach have not been widely acknowledged, including that: (1) it relies upon expert or stakeholder opinion, with little transparency around the selection of these individuals; (2) quantitative scoring is typically attempted despite the absence of clear principles for aggregation of welfare measures and few attempts to account for uncertainty; (3) there have been few efforts to measure the repeatability of findings; and (4) it does not consider indirect and unintentional impacts such as those imposed on non-target animals. These deficiencies lead to concerns surrounding testability, repeatability and the potential for manipulation. We provide suggestions for refinement of how the Five Domains model is applied to partially address these limitations. We argue that the Five Domains model is useful for systematic consideration of all sources of possible welfare compromise and enhancement, but is not, in its current state, fit-for-purpose as an assessment tool. We argue for wider acknowledgment of the operational limits of using the model as an assessment tool, prioritisation of the studies needed for its validation, and encourage improvements to this approach.

Abstract: In April 2023, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by one new family, 14 new genera, and 140 new species. Two genera and 538 species were renamed. One species was moved, and four were abolished.

Abstract: In March 2020, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. At the genus rank, 20 new genera were added, two were deleted, one was moved, and three were renamed. At the species rank, 160 species were added, four were deleted, ten were moved and renamed, and 30 species were renamed. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: In March 2022, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by two new families (bunyaviral Discoviridae and Tulasviridae), 41 new genera, and 98 new species. Three hundred forty-nine species were renamed and/or moved. The accidentally misspelled names of seven species were corrected. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: In March 2021, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by four families (Aliusviridae, Crepuscuviridae, Myriaviridae, and Natareviridae), three subfamilies (Alpharhabdovirinae, Betarhabdovirinae, and Gammarhabdovirinae), 42 genera, and 200 species. Thirty-nine species were renamed and/or moved and seven species were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV. Abstract: In March 2021, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by four families (Aliusviridae, Crepuscuviridae, Myriaviridae, and Natareviridae), three subfamilies (Alpharhabdovirinae, Betarhabdovirinae, and Gammarhabdovirinae), 42 genera, and 200 species. Thirty-nine species were renamed and/or moved and seven species were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract: In March 2020, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. At the genus rank, 20 new genera were added, two were deleted, one was moved, and three were renamed. At the species rank, 160 species were added, four were deleted, ten were moved and renamed, and 30 species were renamed. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

29. The coupling time for the Ising heat-bath dynamics & efficient optimization for statistical inference

Abstract: In this thesis we consider two separate topics of study. The first topic concerns the Ising heat-bath Glaubers dynamics. These dynamics describe a continuous time Markov chain, whose states are assignments of spins to each vertex in a given graph. We define a coupling of two such Markov chains, as well as the coupling time which is the time it takes for these chains to have the same spin configuration. We prove that on certain graphs, at certain temperatures, the distribution of the coupling time converges to a Gumbel distribution. We begin by proving this for the 1 dimensional cycle at all temperatures. We then extend our proof to apply to a certain class of transitive graphs at sufficiently high temperatures. Fundamental to our proofs are the promising new framework of information percolation, used by Lubetzky and Sly to prove the existence of cutoff for the Ising model, and compound Poisson approximation. We also prove a general result which relates the coupling times of the discrete and continuous dynamics. The second topic of this thesis concerns two optimization problems that arise in statistical inference. The first of these is that of maximum likelihood mixtures, and the second is a deconvolution technique. In both of these problems, we try to solve an optimization problem to find a discrete probability distribution. We often find that the solution we obtain has surprisingly few points of support. We explore this phenomenon empirically for each of these problems. For the case of maximum likelihood mixtures, we spend some time discussing the results of Lindsay that concern the number of points of support in the maximizing distribution. We then prove some new results which extend Lindsay’s results. For the deconvolution problem, we propose using a new method to take advantage of this phenomenon, based on our empirical exploration. We use this method in our new R package ‘deconvolve’.

34. Mitigation of electroencephalographic and cardiovascular responses to castration in Bos indicus bulls following the administration of either lidocaine or meloxicam

Abstract: Objective To investigate the mitigating effects of administration of local anaesthetic or systemic meloxicam on the electroencephalographic (EEG) and cardiovascular responses during surgical castration of Bos indicus bull calves. Study design Prospective, randomized, experimental study. Animals Thirty-six 6–8 month-old Bos indicus bull calves, with a mean ± standard deviation weight of 237 ± 19 kg. Methods Animals were allocated randomly to three groups of 12 (group L, 260 mg of 2% lidocaine subcutaneously and intratesticularly 5 minutes prior to castration; group M, 0.5 mg kg−1 of meloxicam subcutaneously 30 minutes prior to castration; group C, no preoperative analgesia administered). Anaesthesia was induced and maintained with halothane (0.9–1.1%) in oxygen. Electroencephalogram, heart rate (HR) and mean blood pressure (MAP) were recorded for 300 seconds prior to (baseline, B) and from the start of surgery (first testicle removal, T1). HR and MAP were compared at 10 second intervals for 90 seconds from the start of T1. Median frequency (F50), spectral edge frequency (F95) and total power of the EEG (Ptot) were analysed using area under the curve comparing T1 to B. Results All EEG variables were significantly different between B and T1 (p ≤ 0.0001). No differences in F50 were found between groups during T1 (p = 0.6491). F95 and Ptot were significantly different between group L and groups C and M during T1 (p = 0.0005 and 0.0163, respectively). There were transient significant changes in HR and MAP in groups L and M compared to group C during the 20–50 second periods. Conclusions The EEG changes indicate nociceptive responses in all three groups during surgical castration, greater in group L compared to groups C and M. Abstract: The aim of the study was to assess pain in Bos indicus bull calves following surgical castration. Forty-two animals were randomised to four groups: no castration (NC, n = 6); castration with pre-operative lidocaine (CL, n = 12); castration with pre-operative meloxicam (CM, n = 12); and, castration alone (C, n = 12). Bodyweight was measured regularly and pedometers provided data on activity and rest from day −7 (7 days prior to surgery) to 13. Blood was collected for the measurement of serum amyloid A (SAA), haptoglobin, fibrinogen, and iron on days 0, 3 and 6. Bodyweight and pedometry data were analysed with a mixed effect model. The blood results were analysed with repeated measure one-way analysis of variance (ANOVA). There was no treatment effect on bodyweight or activity. The duration of rest was greatest in the CM group and lowest in the C group. There was a significant increase in the concentrations of SAA, haptoglobin, and fibrinogen in all of the groups from day 0 to 3. Iron concentrations were not different at the time points it was measured. The results of this study suggest that animals rest for longer periods after the pre-operative administration of meloxicam. The other objective assessments measured in this study were not able to consistently differentiate between treatment groups.

40. Paramyxoviruses in Australian snakes

Abstract: This thesis describes the isolation and molecular identification of a novel paramyxovirus found in Australian snakes. The virus is named Sunshine virus after the geographical origin of the first isolate: the Sunshine Coast of Queensland, Australia. For decades, Australian veterinarians have been presented with snakes displaying neurorespiratory signs. The clinical signs, pathological findings and the results of overseas diagnostic testing, have suggested that at least some of these snakes were infected with paramyxoviruses, most likely ferlaviruses. Australian veterinarians provided 463 samples to be screened for the presence of viruses and nine were found from five snakes from two collections. For all isolates, cytopathic effects consisted of extensive syncytial cell formation with minimal cell lysis. Further characterisation was performed on one of these isolates, BHP1-Lung (from a lung homogenate of a black-headed python [BHP], Aspidites melanocephalus with mild respiratory signs and stomatitis). Testing this isolate for haemagglutinating and neuraminidase activity provided equivocal results. The virus could not be found by electron microscopy. Polymerase chain reaction to detect a broad range of paramyxoviruses, reoviruses, adenoviruses and herpesviruses was also non-contributory. Through the use of high-throughput sequencing, BHP1-Lung was identified as a novel paramyxovirus. Phylogenetic analysis of the nucleoprotein (N), matrix (M), fusion (F) and polymerase (L) proteins clustered this virus within the family Paramyxoviridae but outside of both subfamilies. Primers were designed that could detect Sunshine virus which enabled clinical data that is associated with Sunshine virus infection to be described. Clinical signs are typically non-specific (e.g. regurgitation, lethargy, inappetence) and/or can be localised to the neurological and/or respiratory systems. Gross pathology is usually unremarkable. Abstract: Urban ecosystems and remnant habitat 'islands' therein, provide important strongholds for many wildlife species including those of conservation significance. However, the persistence of these habitats can be undermined if their structure and function are too severely disrupted. Urban wetlands, specifically, are usually degraded by a monoculture of invasive vegetation, disrupted hydrology, and chronic-contamination from a suite of anthropogenic pollutants. Top predators—as bioindicators—can be used to assess and monitor the health of these ecosystems. We measured eight health parameters (e.g., parasites, wounds and scars, tail loss and body condition) in a wetland top predator, the western tiger snake, Notechis scutatus occidentalis. For three years, snakes were sampled across four wetlands along an urban gradient. For each site, we used GIS software to measure the area of different landscapes and calculate an urbanisation–landscape score. Previously published research on snake contamination informed our calculations of a metal-pollution index for each site. We used generalised linear mixed models to assess the relationship between all health parameters and site variables. We found the metal-pollution index to have the most significant association with poor body condition. Although parasitism, tail loss and wounds differed among sites, none of these parameters influenced body condition. Additionally, the suite of health parameters suggested differing health status among sites; however, our measure of contemporary landscape urbanisation was never a significant predictor variable. Our results suggest that the health of wetland predators surrounding a rapidly growing city may be offset by higher levels of environmental pollution. Abstract: In March 2020, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. At the genus rank, 20 new genera were added, two were deleted, one was moved, and three were renamed. At the species rank, 160 species were added, four were deleted, ten were moved and renamed, and 30 species were renamed. Abstract: Members of the family Bornaviridae produce enveloped virions containing a linear negative-sense non-segmented RNA genome of about 9 kb. Bornaviruses are found in mammals, birds, reptiles and fish. The most-studied viruses with public health and veterinary impact are Borna disease virus 1 and variegated squirrel bornavirus 1, both of which cause fatal encephalitis in humans. Several orthobornaviruses cause neurological and intestinal disorders in birds, mostly parrots. Endogenous bornavirus-like sequences occur in the genomes of various animals.
