Abstract Plastid ribosomal proteins play a crucial role in the growth and development of plants, mainly in the gene expression and translation of key genes in chloroplasts. While some information is known about the regulatory processes of plastid ribosomal proteins in various plant species, there is limited knowledge about the underlying mechanisms in rice. In this study, ethyl methanesulfonate (EMS) mutagenesis was used to generate a new mutant called wlp3 (white leaf and panicle3), characterized by white or albino leaves and panicles, which exhibited this phenotype from the second leaf stage until tillering. Furthermore, after a certain period, the newly emerging leaves developed the same phenotype as the rice variety ZH11, while the albino leaves of wlp3 showed an incomplete chloroplast structure and significantly low chlorophyll content. A transition mutation (T to C) at position 380 was identified in the coding region of the LOC_Os03g61260 gene, resulting in the substitution of isoleucine by threonine during translation. WLP3 encodes the ribosomal L18 subunit, which is localized in the chloroplast. Complementation experiments confirmed that LOC_Os03g61260 was responsible for the albino phenotype in rice. WLP3 has high expression in the coleoptile, leaves at the three-leaf stage, and panicles at the heading stage. Compared to the wild-type (WT), wlp3 exhibited reduced chlorophyll synthesis and significantly decreased expression levels of genes associated with plastid development. Yeast two-hybrid (Y2H) analysis revealed that WLP3 interacts with other ribosomal subunits, to influence chloroplast development. These results contribute to a better understanding of the underlying molecular mechanisms of chloroplast development and plastid gene translation.

With the rapid development of urban 3D geological information system and its application, the demand for visualization accuracy of geological data is increasing. Geological survey data are often multi-source, multi-dimensional, massive, multi-topic, multi-scale and multi-temporal, which makes it difficult to store, organize and manage 3D data.Therefore, it is of great interest for scholars in the field of urban geological information science to efficiently manage and effectively utilize the complex and massive geological data to solve various complex geological problems and serve the society. Based on the construction process of a full-space map of the multi-factor urban geological survey of Wuhan, this paper systematically explores the key technologies in the construction of the One Map system for urban geological survey and puts them into practice. Four aspects are explicitly considered, namely, distributed storage and fusion management of a multi-source 3D models, lightweight full-space 3D model construction, fast rendering of multi-source heterogeneous massive 3D data, and application of 3D model analysis in browser, and an example is put forward. It realizes the efficient integration of large-scale and high-precision 3D geological models at the city level, improves the visualization expression effect of multi-factor urban geological survey results, and lays a solid foundation for the application of 3D geological models.

The leaf inclination angle is an important agronomic rice trait and an indicator of ideal plant architecture, yield and revenue. Based on 120 recombinant inbred lines (RILs) obtained from crossing of the F1 generation of the indica rice cultivar Huazhan as the male parent and the japonica rice cultivar Nekken2 as the female parent, followed by inbreeding for 12 generations, the leaf inclination angle of the first, second and third leaves from the top of the plants were analyzed. At the same time, quantitative trait locus (QTL) mapping of the leaf inclination angle was performed using encrypted genetic maps constructed for this population. A total of 33 QTLs were detected, including two related to the first leaf inclination angle (FLIA), nine related to the second leaf inclination angle (SLIA) (highest Lod value of 5.94), and 22 related to the third leaf inclination angle (TLIA) (highest Lod value of 8.53). At the same time, candidate genes analysis were conducted on the detected QTLs’ intervals, and a total of 15 candidate genes were screened. The expression levels of candidate genes were detected by RT-qPCR, we found that LOC_Os03g46920, LOC_Os03g52630, LOC_Os04g24328, LOC_Os08g25380, LOC_Os09g23200, LOC_Os09g32080, LOC_Os09g35940, LOC_Os09g37330 and LOC_Os09g37495 displayed extremely significant differences in expression between the parents. The results showed that these genes may be the cause of the difference in leaf inclination. The present study provided substantial foundation for the further validation of the function of leaf inclination angle genes and molecular breeding practices.

Premature senescence is a common occurrence in rice production, and seriously affects rice plants’ nutrient utilization and growth. A total of 120 recombinant inbred lines (RILs) were obtained from successive self-crossing of F12 generations derived from Huazhan and Nekken2. The superoxide dismutase (SOD) activity, malondialdehyde (MDA), content and catalase (CAT) activity related to the anti-senescence traits and enzyme activity index of rice were measured for QTL mapping using 4858 SNPs. Thirteen QTLs related to anti-senescence were found, among which the highest LOD score was 5.70. Eighteen anti-senescence-related genes were found in these regions, and ten of them differed significantly between the parents. It was inferred that LOC_Os01g61500, LOC_Os01g61810, and LOC_Os04g40130 became involved in the regulation of the anti-senescence molecular network upon upregulation of their expression levels. The identified anti-senescence-related QTLs and candidate genes provide a genetic basis for further research on the mechanism of the molecular network that regulates premature senescence.

Panicle length (PL) is an important trait closely related to rice yield. More than 200 quantitative trait loci (QTL) for PL have been identified, but only a few can be used for breeding. Dongxiang wild rice contains many excellent genes, and mining favorable PL-related QTL from DXWR is helpful for rice variety improvement. Here, we report a QTL analysis for PL using a recombinant inbred line population consisting of 143 individuals derived from a cross between Dongxiang wild rice and indica cultivar Guangluai 4. A total of four QTL (qPL1-37, qPL4-26, qPL7-25, and qPL8-4) for PL were identified and located on chromosomes 1, 4, 7, and 8. Among them, qPL7-25 showed the largest F-value of 32.32 and 16.80, and the QTL explained 18.66% and 13.06% of the phenotypic variation of Dongxiang wild rice in Hangzhou and Hainan, respectively. QTL mapping was performed using a population of 1800 individuals derived from the crossing of NIL-qPL7-25 and GLA4. qPL7-25 was located between two InDel markers, InDel-24591 and InDel-24710, in a 119 kb region containing 14 predicted genes. Using Sanger sequencing and qRT-PCR analysis, we propose that LOC_Os07g41200 is probably a new allele of the well-known GL7 gene, which affects grain length and appearance quality in rice. These results provide new insights into the use of molecular marker-assisted selection for breeding high-yielding and high-quality rice varieties.

Plant lesion mimics refer to necrotic spots spontaneously produced by the plant without mechanical damage, pathogen invasion, and adversity stress. Here, we isolated and characterized two rice (Oryza sativa L) mutants, namely, spl88-1 (spotted leaf88-1) and spl88-2 (spotted leaf88-2), which were identified from an ethyl methanesulfonate-mutagenized japonica cultivar Xiushui 11 population. Physiological and biochemical experiments indicated that more ROS accumulated in spl88-1 and spl88-2 than in wild type. spl88-1 and spl88-2 displayed spontaneous cell death and enhanced their resistance to bacterial blight by affecting the expression of defense-related genes. We isolated SPL88 by map-based cloning, which encoded a highly conserved Cullin protein. A single base deletion was detected in spl88-1 and spl88-2, in which the 132nd base C of SPL88-1 and the 381th base T of SPL88-2 were deleted, causing premature termination of protein translation. SPL88 was expressed in root, stem, leaf, leaf sheath, and panicle. The Cullin protein was localized in the cytoplasm and nucleus. The aforementioned results indicate that SPL88 regulates the growth and development of rice by affecting the expression of defense-related genes.

Abstract Background Copy number variations (CNVs) are an important type of structural variations in the genome that usually affect gene expression levels by gene dosage effect. Understanding CNVs as part of genome evolution may provide insights into the genetic basis of important agricultural traits and contribute to the crop breeding in the future. While available methods to detect CNVs utilizing next-generation sequencing technology have helped shed light on prevalence and effects of CNVs, the complexity of crop genomes poses a major challenge and requires development of additional tools. Results Here, we generated genomic and transcriptomic data of 93 rice (Oryza sativa L.) accessions and developed a comprehensive pipeline to call CNVs in this large-scale dataset. We analyzed the correlation between CNVs and gene expression levels and found that approximately 13% of the identified genes showed a significant correlation between their expression levels and copy numbers. Further analysis showed that about 36% of duplicate pairs were involved in pseudogenetic events while only 5% of them showed functional differentiation. Moreover, the offspring copy mainly contributed to the expression levels and seemed more likely to become a pseudogene, whereas the parent copy tended to maintain the function of ancestral gene. Conclusion We provide a high-accuracy CNV dataset that will contribute to functional genomics studies and molecular breeding in rice. We also showed that gene dosage effect of CNVs in rice is not exponential or linear. Our work demonstrates that the evolution of duplicated genes is asymmetric in both expression levels and gene fates, shedding a new insight into the evolution of duplicated genes.

Abstract Chinese word segmentation (CWS) is the foundational work of geological report text mining and has an important influence on various tasks, such as named entity recognition and relation extraction. In recent years, the accuracy of the domain‐general CWS model has been limited by the domain and large scale of the training corpus, especially data on Chinese geological texts. Training these CWS models also requires much manually annotated data, which takes a large amount of time and effort. When applying these existing models/methods directly to the geoscience domain, the segmentation accuracy and performance will drop dramatically. To address this problem, we pretrain the Bidirectional Encoder Representations from Transformer (BERT), which can leverage unlabeled domain‐specific knowledge, on unlabeled Chinese geological text and then input them into a Bidirectional long short‐term memory and Conditional random field (BiLSTM‐CRF) model for extracting text features. Finally, the predicted tags are decoded by the CRF. The experimental results show that the F1 score of the proposed model reaches 96.2% on the constructed test set of geological texts. Additionally, experiments illustrate that our proposed model achieves comparable performance to that of other state‐of‐the‐art models, and the proposed cyclic self‐learning strategy can be further extended to other domains.

ABSTRACT: Quail, as an advantageous avian model organism due to its compact size and short reproductive cycle, holds substantial potential for enhancing our understanding of skeletal muscle development. The quantity of skeletal muscle represents a vital economic trait in poultry production. Unraveling the molecular mechanisms governing quail skeletal muscle development is of paramount importance for optimizing meat and egg yield through selective breeding programs. However, a comprehensive characterization of the regulatory dynamics and molecular control underpinning quail skeletal muscle development remains elusive. In this study, through the application of HE staining on quail leg muscle sections, coupled with preceding fluorescence quantification PCR of markers indicative of skeletal muscle differentiation, we have delineated embryonic day 9 (E9) and embryonic day 14 (E14) as the start and ending points, respectively, of quail skeletal muscle differentiation. Then, we employed whole transcriptome sequencing to investigate the temporal expression profiles of leg muscles in quail embryos at the initiation of differentiation (E9) and upon completion of differentiation (E14). Our analysis revealed the expression patterns of 12,012 genes, 625 lncRNAs, 14,457 circRNAs, and 969 miRNAs in quail skeletal muscle samples. Differential expression analysis between the E14 and E9 groups uncovered 3,479 differentially expressed mRNAs, 124 lncRNAs, 292 circRNAs, and 154 miRNAs. Furthermore, enrichment analysis highlighted the heightened activity of signaling pathways related to skeletal muscle metabolism and intermuscular fat formation, such as the ECM-receptor interaction, focal adhesion, and PPAR signaling pathway during E14 skeletal muscle development. Conversely, the E9 stage exhibited a prevalence of pathways associated with myoblast proliferation, exemplified by cell cycle processes. Additionally, we constructed regulatory networks encompassing lncRNA‒mRNA, miRNA‒mRNA, lncRNA‒miRNA-mRNA, and circRNA-miRNA‒mRNA interactions, thus shedding light on their putative roles within quail skeletal muscle. Collectively, our findings illuminate the gene and non-coding RNA expression characteristics during quail skeletal muscle development, serving as a foundation for future investigations into the regulatory mechanisms governing non-coding RNA and quail skeletal muscle development in poultry production.

Although the etoposide and carboplatin (EP) combination strategy has been the first-line chemotherapy, patients with extensive-stage disease small-cell lung cancer (SCLC) still have poor survival outcomes. Our retrospective analysis revealed that 46 patients with SCLC only achieved medium overall survival (OS) of 11.6 months after treated by EP. Recently, it was demonstrated that combination therapy of PD1/PD-L1 immune checkpoint blocker and EP could significantly improve the OS of SCLC patients. However, the serious treatment-related toxicity leaded to a high rate of treatment-discontinuation or even death. In the present study, we have developed a novel TPP1-conjugated nanocomplex, abbreviated as TPP1NP-EP, which was co-loaded with carboplatin (CBP) and etoposide (VP16). The TPP1 was a PD-L1 targeting peptide and conjugated on the surface of nanocomplex by a matrix metalloproteinase (MMP-2/9)-cleavable peptide linker sequence PLGLAG. For dual-loading of CBP and VP16, the CBP was chemically conjugated with poly(ethylene glycol) (PEG)–poly(caprolactone) (PCL) by pH-sensitive hydrazone bond and the VP16 was physically encapsulated by emulsion-solvent evaporation method. In vitro and in vivo experiments demonstrated an excellent anti-tumor effect of TPP1NP-EP on SCLC and improved safety. In conclusion, the present study has provided a promising strategy for treatment of malignant SCLC.

The liver, a crucial metabolic organ in animals, is responsible for the synthesis, breakdown, and transport of lipids. However, the regulatory mechanisms involving both coding and noncoding RNAs that oversee the development of the goose liver remain elusive. This study aimed to fill this knowledge gap by conducting RNA-seq to profile the expression of circular RNAs (circRNAs) and microRNAs (miRNAs) during goose liver development. We analyzed circRNAs in liver samples from Sichuan white geese at three developmental stages: posthatching day 0, 10 weeks (fast growth stage), and 30 weeks (sexual maturation stage). Our findings revealed 11,079 circRNAs and 994 miRNAs, among which the differentially expressed circRNAs and miRNAs were significantly enriched in pathways such as fatty acid biosynthesis, degradation, and metabolism. Further analysis of the target genes of the differentially expressed miRNAs revealed enrichment in pathways related to fatty acid biosynthesis, metabolism, PPAR signaling, DNA replication, and the cell cycle. We also established circRNA–miRNA–mRNA regulatory networks, identifying key regulatory factors and miRNAs. In conclusion, our study offers valuable insights into the complex interplay of circRNA–miRNA–mRNA interactions during goose liver development, and illuminates the molecular pathways that regulate this vital life function.

Methyltransferase 3 (METTL3), which has been demonstrated to play a crucial role in a variety of biological processes, is the key enzyme for catalyzing m6A modification in RNA. However, the complete protein sequence of METTL3 in quail has not been annotated, and its function in skeletal muscle of quails remains unknown. In the current study, the full-length coding sequence of the quail METTL3 was obtained through the 3′ rapid amplification of cDNA ends (3’ RACE) and its homology with that of other species was predicted based on a generated phylogenetic tree. A Cell Counting Kit-8 assay and flow cytometry in a quail myoblast cell line (QM7) demonstrated that METTL3 promotes myoblast proliferation. The overexpression of METTL3 in QM7 cells significantly increased the expression levels of the myoblast differentiation markers myogenin (MYOG), myogenic differentiation 1 (MYOD1), and myocyte enhancer factor 2C (MEF2C), further demonstrating that METTL3 promotes myoblast differentiation. Additionally, transcriptome sequencing following METTL3 overexpression revealed that METTL3 controls the expression of various genes involved in RNA splicing and the regulation of gene expression, as well as pathways such as the MAPK signaling pathway. Taken together, our findings demonstrated that METTL3 plays a vital function in quail myoblast proliferation and differentiation and that the METTL3-mediated RNA m6A modification represents an important epigenetic regulatory mechanism in poultry skeletal muscle development.

Circular RNAs are widespread in various species and have important roles in myogenesis. However, the circular RNAs involved in breast muscle development in ducks have not yet been studied. Here, to identify circular RNAs during duck skeletal muscle development, three pectorales from Shan Ma ducks at E13 and E19, which represent undifferentiated and differentiated myoblasts, respectively, were collected and subjected to RNA sequencing. A total of 16,622 circular RNAs were identified, of which approximately 80% were exonic circular RNAs and 260 were markedly differentially expressed between E19 and E13. The parental genes of the differentially expressed circular RNAs were significantly enriched in muscle-related biological processes. Moreover, we found that the overexpression of circGAS2-2 promoted cell cycle progression and increased the proliferation viability of duck primary myoblasts; conversely, knockdown of circGAS2-2 retarded the cell cycle and reduced the proliferation viability of myoblasts. Taken together, our results demonstrate that circular RNAs are widespread and variously expressed during the development of duck skeletal muscle and that circGAS2-2 is involved in the regulation of myogenesis.

N6-Methyladenosine is a reversible epigenetic modification that influences muscle development. However, the m6A modification profile during poultry skeletal muscle development is poorly understood. Here, we utilized m6A-specific methylated RNA immunoprecipitation sequencing to identify m6A sites during two stages of breast muscle development in ducks: embryonic days 13 (E13) and E19. MeRIP-seq detected 19,024 and 18,081 m6A peaks in the E13 and E19 groups, respectively. Similarly to m6A distribution in mammalian transcripts, our results revealed GGACU as the main m6A motif in duck breast muscle; they also revealed that m6A peaks are mainly enriched near the stop codons. In addition, motif sequence analysis and gene expression analysis demonstrated that m6A modification in duck embryo skeletal muscles may be mediated by the methyltransferase-like 14. GO and KEGG analysis showed that m6A peaks containing genes at E19 were mainly enriched in muscle-differentiation- and muscle-growth-related pathways, whereas m6A peaks containing genes in E13 were mainly enriched in embryonic development and cell proliferation pathways. Combined analysis of MeRIP-seq and RNA-seq showed that the mRNA expression may be affected by m6A modification. Moreover, qRT-PCR analysis of the expression of METTL14 and its cofactors (WTAP, ZC3H13, RBM15 and VIRMA) during duck embryonic skeletal muscle development in breast and leg muscle samples revealed a significant downward trend as the developmental age progressed. Our results demonstrated that m6A mRNA methylation modifications control muscle development in ducks. This is the first study of m6A modification patterns in duck muscle tissue development, and it lays the foundation for the study of the effects of RNA modification on poultry skeletal muscle development.

Compared with the three-dimensional rotor model for a central tie rod rotor, an equivalent one-dimensional model can greatly improve the computational efficiency in rotor dynamics analysis with a certain accuracy. However, little research work can be found on improving the modeling accuracy of one-dimensional models using experimental data. In this paper, a one-dimensional discrete mass model considering pretightening force is proposed for central tie rod rotors to achieve the purpose of both efficient and accurate modeling. Experimental testing and three-dimensional model analysis are used as reference and verification approaches. A sensitivity-based method is adopted to update the proposed one-dimensional model via minimizing the error in the critical speed comparing with the corresponding three-dimensional finite element model which has been verified by a modal test. Prediction of damped unbalanced response is conducted to show the practicality of the updated one-dimensional model. Results show that the method presented in this research work can be used to simulate a complex preloaded rotor system with high efficiency and accuracy.

The weak layer has good attenuation performance when it comes to the explosive stress wave, which can be used in protective structures. In this paper, a cement mortar specimen was designed, cast, and tested. Under inner explosion, due to the expansion of air in the explosive hole, the tensile cracks formed around the explosive hole are mainly in a damage pattern. In ordinary cement mortar, the transmittance is decreasing as the distance increases. At a distance of 8 cm to 14 cm from the explosive center, the average transmittance is 50.16%, 12 cm to 18 cm, while the average transmittance is 62.89%, increasing by 12.73%. Adding one weak layer into the cement mortar, the transmittance of one weak layer is 43.37%. The effect of increasing weak layers in short spacing is not obvious, and the transmittance of the second and third weak layer is about 80%, much less than the first layer. The softer the weak layer and the larger the wave impedance, the smaller the transmission coefficient is. The research proves that the weak layer has excellent attenuation performance when it comes to the explosive stress wave.

Poultry skeletal muscle provides high quality protein for humans. Study of the genetic mechanisms during duck skeletal muscle development contribute to future duck breeding and meat production. In the current study, three breast muscle samples from Shan Ma ducks at embryonic day 13 (E13) and E19 were collected, respectively. We detected microRNA (miRNA) expression using high throughput sequencing following bioinformatic analysis. qRT-PCR validated the reliability of sequencing results. We also identified target prediction results using the luciferase reporter assay. A total of 812 known miRNAs and 279 novel miRNAs were detected in six samples; as a result, 61 up-regulated and 48 down-regulated differentially expressed miRNAs were identified between E13 and E19 (|log2 fold change| ≥ 1 and p ≤ 0.05). Enrichment analysis showed that target genes of the differentially expressed miRNAs were enriched on many muscle development-related gene ontology (GO) terms and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathways, especially mitogen-activated protein kinase (MAPK) signaling pathways. An interaction network was constructed using the target genes of the differentially expressed miRNAs. These results complement the current duck miRNA database and offer several miRNA candidates for future studies of skeletal muscle development in the duck.

The age of onset of sexual maturity is an important reproductive trait in chickens. In this study, we explored candidate genes associated with sexual maturity and ovary development in chickens. We performed DGE RNA-sequencing analyses of ovaries of pre-laying (P-F-O1, L-F-O1) and laying (P-F-O2, L-F-O2) hens of two sub-breeds of Ningdu Yellow chicken. A total of 3197 genes were identified in the two comparisons, and 966 and 1860 genes were detected exclusively in comparisons of P-F-O1 vs. P-F-O2 and L-F-O1 vs. L-F-O2, respectively. Gene ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analyses showed that genes involved in transmembrane signaling receptor activity, cell adhesion, developmental processes, the neuroactive ligand−receptor interaction pathway, and the calcium signaling pathway were enriched in both comparisons. Genes on these pathways, including growth hormone (GH), integrin subunit beta 3 (ITGB3), thyroid stimulating hormone subunit beta (TSHB), prolactin (PRL), and transforming growth factor beta 3 (TGFB3), play indispensable roles in sexual maturity. As a gene unique to poultry, hen egg protein 21 kDa (HEP21) was chosen as the candidate gene. Differential expression and association analyses were performed. RNA-seq data and qPCR showed that HEP21 was significantly differentially expressed in pre-pubertal and pubertal ovaries. A total of 23 variations were detected in HEP21. Association analyses of single nucleotide polymorphisms (SNPs) in HEP21 and reproductive traits showed that rs315156783 was significantly related to comb height at 84 and 91 days. These results indicate that HEP21 is a candidate gene for sexual maturity in chickens. Our results contribute to a more comprehensive understanding of sexual maturity and reproduction in chickens.

Lesion mimic mutants spontaneously produce disease spots in the absence of biotic or abiotic stresses. Analyzing lesion mimic mutants' sheds light on the mechanisms underlying programmed cell death and defense-related responses in plants. Here, we isolated and characterized the rice (Oryza sativa) spotted leaf 36 (spl36) mutant, which was identified from an ethyl methanesulfonate-mutagenized japonica cultivar Yundao population. spl36 displayed spontaneous cell death and enhanced resistance to rice bacterial pathogens. Gene expression analysis suggested that spl36 functions in the disease response by upregulating the expression of defense-related genes. Physiological and biochemical experiments indicated that more cell death occurred in spl36 than the wild type and that plant growth and development were affected in this mutant. We isolated SPL36 by map-based cloning. A single base substitution was detected in spl36, which results in a cysteine-to-arginine substitution in SPL36. SPL36 is predicted to encode a receptor-like protein kinase containing leucine-rich domains that may be involved in stress responses in rice. spl36 was more sensitive to salt stress than the wild type, suggesting that SPL36 also negatively regulates the salt-stress response. These findings suggest that SPL36 regulates the disease resistance response in rice by affecting the expression of defense- and stress-related genes.
