1. A mapping-free NLP-based technique for sequence search in Nanopore long-reads

Abstract

In unforeseen situations, such as nuclear power plant's or civilian radiation accidents, there is a need for effective and computationally inexpensive methods to determine the expression level of a selected gene panel, allowing for rough dose estimates in thousands of donors. The new generation in-situ mapper, fast and of low energy consumption, working at the level of single nanopore output, is in demand. We aim to create a sequence identification tool that utilizes Natural Language Processing (NLP) techniques and ensures a high level of negative predictive value (NPV) compared to the classical approach. The training dataset consisted of RNASeq data from 6 samples. Having tested multiple NLP models, the best configuration analyses the entire sequence and uses a word length of 3 base pairs with one-word neighbor on each side. For the considered FDXR gene, the achieved mean balanced accuracy (BACC) was 98.29% and NPV 99.25%, compared to minimap2's performance in a cross-validation scenario. Reducing the dictionary from 1024 to 145 changed BACC to 96.49% and the NPV to 98.15%. Obtained NLP model, validated on an external independent genome sequencing dataset, gave NPV of 99.64% for complete and 95.87% for reduced dictionary. The salmon-estimated read counts differed from the classical approach on average by 3.48% for the complete dictionary and by 5.82% for the reduced one. We conclude that for long Oxford Nanopore reads, an NLP-based approach can successfully replace classical mapping in case of emergency. The developed NLP model can be easily retrained to identify selected transcripts and/or work with various long-read sequencing techniques. Abstract

Purpose: In this short tale, we describe a year of Pierre Chris Curry's ionizing radiation (IR) exposure, assessing and summarizing how much he has been exposed to over a year of his fictive life, cumulating the different types of exposures (either due to natural radiation, occupational and medical exposure), while staying reasonably credible. We have limited ourselves to IR exposure. As a recognized specialist in interventional cardiac surgery, Pierre provides lectures at international conferences requiring overseas flights. When not traveling, Pierre lives in Brittany in an area where there is high natural background radiation, owing to significant concentrations of radon, a radioactive gas produced from the natural radioactive decay of uranium found in rocks, granite in this case. Conclusion: Natural exposures correspond to half of Pierre's total yearly exposure. Therefore, where you live, and your life habits have an important impact on your radiation exposure levels. Medical exposures take the second place in the ranking, but these exposures are punctual. Although his professional exposure is the lowest percentage, this represents a chronic exposure which is continuous over the duration of his working life, and alongside the natural exposure, is building on over-time. Although Pierre calculated total yearly dose was 58.4 mSv, significantly higher than the average in countries such as France, UK or even USA, his excess risk of death from cancer was still very low 0.292%. The next stage focused on exploring the dictionary components and attempting to optimize it, employing statistical techniques as well as those relying on the explainability of the decisions made. Reducing the dictionary from 1024 to 145 changed BACC to 96.49% and the NPV to 98.15%. Obtained model, validated on an external independent genome sequencing dataset, gave NPV of 99.64% for complete and 95.87% for reduced dictionary. The salmon-estimated read counts differed from the classical approach on average by 3.48% for the complete dictionary and by 5.82% for the reduced one. Conclusions: We conclude that for long Oxford nanopore reads, a natural language processing-based approach can reliably replace classical mapping when there is a need for fast, reliable and energy and computationally efficient targeted mapping of a pre-defined subset of transcripts. The developed model can be easily retrained to identify selected transcripts and/or work with various long-read sequencing techniques. Abstract

Antimicrobial resistance poses a major threat to global health and food security and is primarily driven by antimicrobial use in human and veterinary medicine. Understanding its epidemiology at farm level is crucial for effective control measures. Despite the significant reduction in antibiotic use in conventional livestock production, the swine sector traditionally has a higher level of antibiotic use in veterinary medicine. Consequently, multidrug resistance (MDR) among microbial isolates of swine origin has been relatively frequent. The aim of this study was to assess the presence of multidrug-resistant (MDR) bacteria, enteric pathogens and resistance genes to the main antibiotics used in clinical practice, both within the environment and in animals across pig farms characterized by varying degrees of sanitary status. A total of 274 samples were collected. Of these, 34 samples were collected from the environment (wall swabs, slat swabs and slurry pit), and 240 samples were collected from animals (sows' and piglets' rectal faeces). All samples were analysed for MDR bacteria and enteric pathogens. The study revealed a high frequency of extended-spectrum beta-lactamases (ESBL)-producing Enterobacterales and Campylobacter spp., with ESBL-producing Enterobacterales predominating in high health status farms (environment and animals) and Campylobacter spp. in both high health status and low health status environments. Additionally, a high percentage of methicillin-resistant Staphylococcus aureus (MRSA) was found, mainly in environmental samples from high health status farms, and Clostridioides difficile was distributed ubiquitously among farms and samples. Furthermore, though less frequently, vancomycin-resistant Enterococcus faecium (VRE) was isolated only in high health status farms, and Gram-negative bacilli resistant to carbapenems were isolated only in environmental samples of high health status and low health status farms. This study underscores the importance of surveillance for MDR bacteria in farm animals and their environment, including their waste. Such ecosystems serve as crucial reservoirs of bacteria, requiring national-level surveillance to promote responsible antibiotic use and pandemic control. [ABSTRACT FROM AUTHOR]

Abstract

Cancer and ionizing radiation exposure are associated with inflammation. To identify a set of radiation-specific signatures of inflammation-associated genes in the blood of partially exposed radiotherapy patients, differential expression of 249 inflammatory genes was analyzed in blood samples from cancer patients and healthy individuals. The gene expression analysis on a cohort of 63 cancer patients (endometrial, head and neck, and prostate cancer) before and during radiotherapy (24 h, 48 h, ~1 week, ~4–8 weeks, and 1 month after the last fraction) identified 31 genes and 15 up- and 16 down-regulated genes. Transcription variability under normal conditions was determined using blood drawn on three separate occasions from four healthy donors. No difference in inflammatory expression between healthy donors and cancer patients could be detected prior to radiotherapy. Remarkably, repeated sampling of healthy donors revealed an individual endogenous inflammatory signature. Next, the potential confounding effect of concomitant inflammation was studied in the blood of seven healthy donors taken before and 24 h after a flu vaccine or ex vivo LPS (lipopolysaccharide) treatment; flu vaccination was not detected at the transcriptional level and LPS did not have any effect on the radiation-induced signature identified. Finally, we identified a radiation-specific signature of 31 genes in the blood of radiotherapy patients that were common for all cancers, regardless of the immune status of patients. Confirmation via MQRT-PCR was obtained for BCL6, MYD88, MYC, IL7, CCR4 and CCR7. This study offers the foundation for future research on biomarkers of radiation exposure, radiation sensitivity, and radiation toxicity for personalized radiotherapy treatment.
