1. Transcriptomic and epigenetic responses shed light on soybean resistance to Phytophthora sansomeana

Abstract

Abstract Phytophthora root rot, caused by oomycete pathogens in the Phytophthora genus, poses a significant threat to soybean productivity. While resistance mechanisms against Phytophthora sojae have been extensively studied in soybean, the molecular basis underlying immune responses to Phytophthora sansomeana remains unclear. In this study, we investigated transcriptomic and epigenetic responses of two resistant (Colfax and NE2701) and two susceptible (Williams 82 and Senaki) soybean lines at four time points (2, 4, 8, and 16 h post inoculation [hpi]) after P. sansomeana inoculation. Comparative transcriptomic analyses revealed a greater number of differentially expressed genes (DEGs) upon pathogen inoculation in resistant lines, particularly at 8 and 16 hpi. These DEGs were predominantly associated with defense response, ethylene, and reactive oxygen species‐mediated defense pathways. Moreover, DE transposons were predominantly upregulated after inoculation, and more of them were enriched near genes in Colfax than other soybean lines. Notably, we identified a long non‐coding RNA (lncRNA) within the mapped region of the resistance gene that exhibited exclusive upregulation in the resistant lines after inoculation, potentially regulating two flanking LURP‐one‐related genes. Furthermore, DNA methylation analysis revealed increased CHH (where H = A, T, or C) methylation levels in lncRNAs after inoculation, with delayed responses in Colfax compared to Williams 82. Overall, our results provide comprehensive insights into soybean responses to P. sansomeana, highlighting potential roles of lncRNAs and epigenetic regulation in plant defense.

Abstract

Abstract Extracellular vesicles (EVs) play key roles in diverse biological processes, transport biomolecules between cells and have been engineered for therapeutic applications. A useful EV bioengineering strategy is to express engineered proteins on the EV surface to confer targeting, bioactivity and other properties. Measuring how incorporation varies across a population of EVs is important for characterising such materials and understanding their function, yet it remains challenging to quantitatively characterise the absolute number of engineered proteins incorporated at single‐EV resolution. To address these needs, we developed a HaloTag‐based characterisation platform in which dyes or other synthetic species can be covalently and stoichiometrically attached to engineered proteins on the EV surface. To evaluate this system, we employed several orthogonal quantification methods, including flow cytometry and fluorescence microscopy, and found that HaloTag‐mediated quantification is generally robust across EV analysis methods. We compared HaloTag‐labelling to antibody‐labelling of EVs using single vesicle flow cytometry, enabling us to measure the substantial degree to which antibody labelling can underestimate proteins present on an EV. Finally, we demonstrate the use of HaloTag to compare between protein designs for EV bioengineering. Overall, the HaloTag system is a useful EV characterisation tool which complements and expands existing methods.

Abstract

International audience; New photon detectors, based on the use of multi-anode photo-multiplier tubes coupled to individual lens telescopes and read out with a dedicated read-out electronics system, equip the central region of the Cherenkov imaging counter RICH-1 of the COMPASS experiment at CERN SPS. They are characterised by high photon yield, fast response and high rate capability and are successfully in operation since the 2006 COMPASS data taking. The photon detection system fully matches the expected performance. The design and construction of the photon detectors are described in detail.

Abstract

A fast photon detection system has been built as a part of the upgrade of the COMPASS RICH-1 detector: it is based on 576 multi-anode photomultiplier tubes (MAPMTs) coupled to individual fused silica lens telescopes and fast readout electronics. This system has replaced the MWPCs with CsI photo-cathodes in the central region ( 1.3 m 2 , 25% of the total area) of the COMPASS RICH-1 photon detectors and has successfully been operated during the data taking in 2006 and 2007. We report about the fast photon detection system design, construction and commissioning, in particular about the design optimization and the validation tests of the lens telescopes. Preliminary values for the increased performances of COMPASS RICH-1 after the upgrade are also presented.

Abstract

A fast readout system for the upgrade of the COMPASS RICH detector has been developed and successfully used for data taking in 2006 and 2007. The new readout system for the multi-anode PMTs in the central part of the photon detector of the RICH is based on the high-sensitivity MAD4 preamplifier-discriminator and the dead-time free F1-TDC chip characterized by high-resolution. The readout electronics has been designed taking into account the high photon flux in the central part of the detector and the requirement to run at high trigger rates of up to 100 kHz with negligible dead-time. The system is designed as a very compact setup and is mounted directly behind the multi-anode photomultipliers. The data are digitized on the frontend boards and transferred via optical links to the readout system. Abstract

The COMPASS experiment makes use of the CERN SPS high-intensitymuon and hadron beams for the investigation of the nucleon spin structure and the spectroscopy of hadrons. One or more outgoing particles are detected in coincidence with the incoming muon or hadron. A large polarized target inside a superconducting solenoid is used for the measurements with the muon beam. Outgoing particles are detected by a two-stage, large angle and large momentum range spectrometer. The setup is built using several types of tracking detectors, according to the expected incident rate, required space resolution and the solid angle to be covered. Particle identification is achieved using a RICH counter and both hadron and electromagnetic calorimeters. The setup has been successfully operated from 2002 onwards using a muon beam. Data with a hadron beam were also collected in 2004. Abstract

Good diabetic patient control requires that treatment be continuously adapted to the patient's behaviour and the control achieved, in order to get the glucose level within a predetermined target range. Several approaches have been documented. Self-monitoring of blood glucose (SMBG) has become a major element in the care of individuals with diabetes mellitus. In managing the pregnant diabetic patient it must be considered that two patients are being treated: the mother and the fetus. It appears that the strict maintenance of euglycaemia before conception and during the prenatal period may favourably influence perinatal mortality and morbidity. Assuming that easy access to diabetes care providers would allow patients to make appropriate adjustments to their management and thus improve their metabolic control, a controlled trial comparing customary management with continuous diabetes care providing access to patients' self-monitored glucose data, was undertaken in diabetic pregnancy. In the study, two groups were compared. The Dianet group (7 diabetic pregnant women) used a Diva System: they stored their data in blood glucose meters (ROMEO) with memory to store and transmit data when inserted into JULIET, and this data was directly carried through a telephone modem (JULIET + BOXTEL) to our service every week, and they came to the clinic every two weeks. The control group (10 pregnant diabetic women) recorded their data in a diary and came to the diabetes clinic every week. The use of the telphone modem (DIANET system) stimulated both the patient and the diabetes specialist to keep closer control of blood glucose levels. This might be especially useful in the treatment of diabetes in pregnancy because the patients are usually highly motivated to achieve better metabolic control, as was shown by (a) faster optimisation of blood glucose profiles, (b) better pre-breakfast and pre-lunch blood glucose concentration, (c) fewer hypoglycaemic episodes, in the DIANET versus the control group.

Abstract

This letter reports the experimental evidence of a 2.3 eV blue shift of the plasmon loss lines observed in the x‐ray photoelectron spectra of an ultrathin Si layer equivalent to 1.5×1015 at./cm2 deposited onto a randomly oriented Al2O3 single crystal. The plasmon line shifts, which is roughly proportional to the deposited Si(mass)−2/3, are attributed to quantum confinement effects in agreement with electron energy loss measurements performed on nanosized Si particles.
