The melting of glaciers and ice sheets is nowadays considered a symbol of climate change. Many complex mechanisms are involved in the melting of ice, and, among these processes, surface darkening due to organic material on bare ice has recently received attention from the scientific community. The presence of microbes on glaciers has been shown to decrease the albedo of ice and promote melting. Despite several studies from the Himalaya, Greenland, Andes, and Alaska, no quantitative studies have yet been conducted in the European Alps. In this paper, we made use of DNA sequencing, microscopy and field spectroscopy to describe the nature of glacier algae found at a glacier (Vadret da Morteratsch) of the European Alps and to evaluate their effect on the ice-albedo feedback. Among different algal species identified in the samples, we found a remarkable abundance of Ancylonema nordenskioeldii, a species that has never previously been quantitatively documented in the Alps and that dominates algal blooms on the Greenland Ice Sheet. Our results show that, at the end of the ablation season, the concentration of Ancylonema nordenskioeldii on the glacier surface is higher than that of other algal species (i.e. Mesotaenium berggrenii). Using field spectroscopy data, we identified a significant correlation between a reflectance ratio (750 nm/650 nm) and the algae concentration. This reflectance ratio could be useful for future mapping of glacier algae from remote sensing data exploiting band 6 (740 nm) and band 4 (665 nm) of the MultiSpectral Instrument (MSI) on board Sentinel-2 satellite. Here we show that the biological darkening of glaciers (i.e. the bioalbedo feedback) is also occurring in the European Alps, and thus it is a global process that must be taken into account when considering the positive feedback mechanisms related to glacier melting.

The leaf economics spectrum1,2 and the global spectrum of plant forms and functions3 revealed fundamental axes of variation in plant traits, which represent different ecological strategies that are shaped by the evolutionary development of plant species2. Ecosystem functions depend on environmental conditions and the traits of species that comprise the ecological communities4. However, the axes of variation of ecosystem functions are largely unknown, which limits our understanding of how ecosystems respond as a whole to anthropogenic drivers, climate and environmental variability4,5. Here we derive a set of ecosystem functions6 from a dataset of surface gas exchange measurements across major terrestrial biomes. We find that most of the variability within ecosystem functions (71.8%) is captured by three key axes. The first axis reflects maximum ecosystem productivity and is mostly explained by vegetation structure. The second axis reflects ecosystem water-use strategies and is jointly explained by variation in vegetation height and climate. The third axis, which represents ecosystem carbon-use efficiency, features a gradient related to aridity, and is explained primarily by variation in vegetation structure. We show that two state-of-the-art land surface models reproduce the first and most important axis of ecosystem functions. However, the models tend to simulate more strongly correlated functions than those observed, which limits their ability to accurately predict the full range of responses to environmental changes in carbon, water and energy cycling in terrestrial ecosystems7,8., Three key axes of variation of ecosystem functional changes and their underlying causes are identified from a dataset of surface gas exchange measurements across major terrestrial biomes and climate zones.

Plant functional diversity, defined as the range of plant chemical, physiological and structural properties within plants, is a key component of biodiversity which controls the ecosystem functioning and stability. Monitoring its variations across space and over time is critical in ecological studies. So far, several reflectance-based metrics have been tested to achieve this objective, yielding different degrees of success. Our work aimed at exploring the potential of a novel metric based on far-red sun-induced chlorophyll fluorescence (F760) to map the functional diversity of terrestrial ecosystems. This was achieved exploiting high-resolution images collected over a mixed forest ecosystem with the HyPlant sensor, deployed as an airborne demonstrator of the forthcoming ESA-FLEX satellite. A reference functional diversity map was obtained applying the Rao's Q entropy metric on principal components calculated on key plant functional trait maps retrieved from the hyperspectral reflectance cube. Based on the spectral variation hypothesis, which states that the biodiversity signal is encoded in the spectral heterogeneity, two moving window-based approaches were tested to estimate the functional diversity from continuous spectral data: i) the Rao's Q entropy metric calculated on the normalized difference vegetation index (NDVI) and ii) the coefficient of variation (CV) calculated on hyperspectral reflectance. Finally, a third moving window approach was used to estimate the functional diversity based on F760 heterogeneity quantified through the calculation of the Rao's Q entropy metric. Results showed a strong underestimation of the functional diversity using the Rao's Q index based on NDVI and the CV of reflectance. In both cases, a weak correlation was found against the reference functional diversity map (r2 = 0.05, p < .001 and r2 = 0.04, p < .001, respectively). Conversely, the Rao's Q index calculated on F760 revealed similar patterns as the ones observed in the reference map and a better correlation (r2 = 0.5, p < .001). This corroborates the potential of far-red F for assessing the functional diversity of terrestrial eco- systems, opening unprecedented perspectives for biodiversity monitoring across different spatial and temporal scales.

Drylands, one of the planet’s largest terrestrial biomes, are suggested to be greatly threatened by climate change. Drylands are usually sparsely vegetated, and biological soil crusts (biocrusts) – that is, soil surface communities of cyanobacteria, mosses and/or lichens – can cover up to 70% of dryland cover. As they control key ecosystem processes, monitoring their spatial and temporal distribution can provide highly valuable information. In this study, we examine the potential of European Space Agency’s (ESA) Sentinel-2 (S2) data to characterize the spatial and temporal development of biocrust and vascular plant greening along a rainfall gradient of the Negev Desert (Israel). First, the chlorophyll a absorption feature in the red region (CRred) was identified as the index mostly sensitive to changes in biocrust greening but minimally affected by changes in soil moisture. This index was then computed on the S2 images and enabled monitoring the phenological dynamics of different dryland vegetation components from August 2015 to August 2017. The analysis of multi-temporal S2 images allowed us to successfully track the biocrust greening within 15 days from the first seasonal rain events in the north of Negev, and to identify the maximum development of annual vascular plants and greening of perennial ones. These results show potential for monitoring arid and semi-arid environments using the newly available S2 images, allowing new insights into dryland vegetation dynamics.

Sun-induced fluorescence in the far-red region (SIF) is increasingly used as a remote and proximal-sensing tool capable of tracking vegetation gross primary production (GPP). However, the use of SIF to probe changes in GPP is challenged during extreme climatic events, such as heatwaves. Here, we examined how the 2018 European heatwave (HW) affected the GPP-SIF relationship in evergreen broadleaved trees with a relatively invariant canopy structure. To do so, we combined canopy-scale SIF measurements, GPP estimated from an eddy covariance tower, and active pulse amplitude modulation fluorescence. The HW caused an inversion of the photosynthesis-fluorescence relationship at both the canopy and leaf scales. The highly nonlinear relationship was strongly shaped by nonphotochemical quenching (NPQ), that is, a dissipation mechanism to protect from the adverse effects of high light intensity. During the extreme heat stress, plants experienced a saturation of NPQ, causing a change in the allocation of energy dissipation pathways towards SIF. Our results show the complex modulation of the NPQ-SIF-GPP relationship at an extreme level of heat stress, which is not completely represented in state-of-the-art coupled radiative transfer and photosynthesis models.

Biocrusts, topsoil communities formed by mosses, lichens, liverworts, algae, and cyanobacteria, are a key biotic component of dryland ecosystems worldwide. Experiments carried out with lichen- and moss-dominated biocrusts indicate that climate change may dramatically reduce their cover and diversity. Therefore, the development of reproducible methods to monitor changes in biocrust diversity and abundance across multiple spatio-temporal scales is key for evaluating how climate change may impact biocrust communities and the myriad of ecosystem functions and services that rely on them. In this study, we collected lichen-dominated biocrust samples from a semi-arid ecosystem in central Spain. Their α-diversity was then evaluated using very high spatial resolution hyperspectral images (pixel size of 0.091 mm) measured in laboratory under controlled conditions. Support vector machines were used to map the biocrust composition. Traditional α-diversity metrics (i.e., species richness, Shannon’s, Simpson’s, and Pielou’s indices) were calculated using lichen fractional cover data derived from their classifications in the hyperspectral imagery. Spectral diversity was calculated at different wavelength ranges as the coefficient of variation of different regions of the reflectance spectra of lichens and as the standard deviation of the continuum removal algorithm (SD_CR). The accuracy of the classifications of the images obtained was close to 100%. The results showed the best coefficient of determination (r2 = 0.47) between SD_CR calculated at 680 nm and the α-diversity calculated as the Simpson’s index, which includes species richness and their evenness. These findings indicate that this spectral diversity index could be used to track spatio-temporal changes in lichen-dominated biocrust communities. Thus, they are the first step to monitor α-diversity of biocrust-forming lichens at the ecosystem and regional levels, a key task for any program aiming to evaluate changes in biodiversity and associated ecosystem services in drylands. Recent advances in remote sensing of solar-induced chlorophyll fluorescence (SIF) have improved the capabilities of monitoring large-scale Gross Primary Productivity (GPP). However, SIF observations are subject to directional effects which can lead to considerable uncertainties in various applications. Practical approaches for normalizing directional SIF observations to nadir viewing, to minimize the directional effects, have not been well studied. Here we developed two practical and physically-solid approaches for removing the directional effects of anisotropic SIF observations: one is based on near-infrared or red reflectance of vegetation (NIRv and Redv), and the other is based on the kernel-driven model with multi-angular SIF measurements. The first approach uses surface reflectance while the second approach directly leverages multi-angular SIF measurements. The performance of the two approaches was evaluated using a dataset of multi-angular measurements of SIF and reflectance collected with a high-resolution field spectrometer over different plant canopies. Results show that the relative mean absolute errors between the normalized nadir SIF and the observed SIF at nadir decrease by 3–6% (far-red) and 6–8% (red) for the first approach, and by 7–13% and 6–11% for the second approach, compared to the original data, respectively. The effectiveness and simplicity of our proposed approaches provide great potential to generate long-term and consistent SIF data records with minimized directional effects.

High temporal resolution measurements of solar-induced chlorophyll fluorescence (F) and the Photochemical Reflectance Index (PRI) encode vegetation functioning. However, these signals are modulated by time-dependent processes. We tested the applicability of the Singular Spectrum Analysis (SSA) for disentangling fast components (physiology-driven) and slow components (controlled by structural and biochemical properties) from PRI, far-red F (F760), and far-red apparent fluorescence yield (Fy∗760). The proof of concept was developed on spectral and flux time series simulated with the Soil Canopy Observation of Photochemistry and Energy fluxes (SCOPE) model. This allowed the evaluation of SSA decomposition against variables that are independent of physiology or are modified by it. Slow SSA-decomposed components of PRI and Fy∗760 showed high correlations with the reference variables (R2=0.97 and 0.96, respectively). Fast SSA-decomposed components of PRI and Fy∗760 were better related to the physiological reference variables than the original signals during periods when leaf area index (LAI) was above 1m2m−2. The method was also successfully applied to predict light-use efficiency (LUE) from the fast SSA-decomposed components of PRI (R2=0.70) and Fy∗760 (R2=0.68) when discarding data modeled with LAI&nbsp

The increasing amount of continuous time series of solar-induced fluorescence (SIF) and vegetation indices (e.g. Photochemical Reflectance Index, PRI) acquired with high temporal (sub-minute) frequencies is foreseen to allow tracking of the structural and physiological changes of vegetation in a variety of ecosystems. Coupled with observations of CO2, water, and energy fluxes from eddy covariance flux towers, these measurements can bring new insights into the remote monitoring of ecosystem functioning. However, continuously changing solar-view geometry imposes directional effects on diurnal cycles of the fluorescence radiance in the observation direction (F) and PRI, controlled by structural and biochemical vegetation properties. An improved understanding of these variations can potentially help to disentangle directional responses of vegetation from physiological ones in the continuous long-term optical measurements and, therefore, allow to deconvolve the physiological information relevant to ecosystem functioning. Moreover, this will also be useful for better interpreting and validating F and PRI satellite products (e.g., from the upcoming ESA FLEX mission). Many previous studies focused on the characterization of reflectance directionality, but only a handful of studies investigated directional effects on F and vegetation indices related to plant physiology. The aim of this study is to contribute to the understanding of red (F687) and far-red (F760) fluorescence and PRI anisotropy based on field spectroscopy data and simulations with the Soil-Canopy Observation of Photochemistry and Energy fluxes (SCOPE) model. We present an extensive dataset of multi-angular measurements of F and PRI collected at canopy level with a high-resolution instrument (FloX, JB Hyperspectral Devices UG, Germany) over different ecosystems: Mediterranean grassland, alfalfa, chickpea and rice. We found, that F760 and F687 directional responses of horizontally homogeneous canopies are characterized by higher values in the backscatter direction with a maximum in the hotspot and lower values in the forward scatter direction. The PRI exhibited similar response due to its sensitivity to sunlit-shaded canopy fractions. As confirmed by radiative transfer forward simulations, we show that in the field measurements leaf inclination distribution function controls the shape of F and PRI anisotropic response (bowl-like/dome-like shapes), while leaf area index and the ratio of leaf width to canopy height affect the magnitude and the width of the hotspot. Finally, we discuss the implications of off-nadir viewing geometry for continuous ground measurements. F observations under oblique viewing angles showed up to 67 % difference compared to nadir observations, therefore, we suggest maintaining nadir viewing geometry for continuous measurements of F and vegetation indices. Alternatively, a correction scheme should be developed and tested against multi-angular measurements to properly account for anisotropy of canopy F and PRI observations. The quantitative characterization of these effects in varying illumination geometries for different canopies that was performed in this study will also be useful for the validation of remote sensing F and PRI products at different spatial and temporal scales.

Glacial retreat is a major problem in the Alps, especially over the past 40 years. Unmanned aerial vehicles (UAVs) can provide an unparalleled opportunity to track the spatiotemporal variations in rapidly changing glacial morphological features related to glacial dynamics. The objective of this study is to evaluate the potential of commercial UAV platforms to detect the evolution of the surface topography and morphology of an alpine glacier over a short time scale through the repeated acquisition of high-resolution photogrammetric data. Two high-resolution UAV surveys were performed on the ablation region of the Morteratsch Glacier (Swiss Alps) in July and September 2016. First, structure-from-motion (SfM) techniques were applied to create orthophotos and digital surface models (DSMs) of the glacial surface from multi-view UAV acquisitions. The geometric accuracy of DSMs and orthophotos was checked using differential global navigation satellite system (dGNSS) ground measurements, and an accuracy of approximately 17 cm was achieved for both models. High-resolution orthophotos and DSMs made it possible to provide a detailed characterization of rapidly changing glacial environments. Comparing the data from the first and the second campaigns, the evolution of the lower part of the glacier in response to summer ablation was evaluated. Two distinct processes were revealed and accurately quantified: an average lowering of the surface, with a mean ice thinning of 4 m, and an average horizontal displacement of 3 m due to flowing ice. These data were validated through a comparison of different algorithms and approaches, which clearly showed the consistency of the results. The melt rate spatial patterns were then compared to the glacial brightness and roughness maps derived from the September UAV acquisition. The results showed that the DSM differences describing the glacial melt rates were inversely related to the glacial brightness. In contrast, a positive but weaker relationship existed between the DSM differences and glacial roughness. This research demonstrates that UAV photogrammetry allows the qualitative and quantitative appreciation of the complex evolution of retreating glaciers at a centimetre scale spatial resolution. Such performance allows the detection of seasonal changes in the surface topography, which are related to summer ablation and span from the processes affecting the entire glacier to those that are more local.

Large landslides and deep-seated gravitational slope deformations (DSGSD) represent an important geo-hazard in relation to the deformation of large structures and infrastructures and to the associated secondary landslides. DSGSD movements, although slow (from a few millimetres to several centimetres per year), can continue for very long periods, producing large cumulative displacements and undergoing partial or complete reactivation. Therefore, it is important to map the activity of such phenomena at a regional scale. Ground surface displacements at DSGSD typically range close to the detection limit of monitoring equipment but are suitable for synthetic aperture radar (SAR) interferometry. In this paper, permanent scatterers (PSInSAR™) and SqueeSAR™ techniques are used to analyse theactivity of 133 DSGSD, in the Central Italian Alps. Statistical indicators for assigning a degree of activity to slope movements from displacement rates are discussed together with methods for analysing the movement and activity distribution within each landslide. In order to assess if a landslide is active or not, with a certain degree of reliability, three indicators are considered as optimal: the mean displacement rate, the activity index (ratio of active PS, displacement rate larger than standard deviation, overall PS) and the nearest neighbor ratio, which allows to describe the degree of clustering of the PS data. According to these criteria, 66% of the phenomena are classified as active in the monitored period 1992–2009. Finally, a new methodology for the use of SAR interferometry data to attain a classification of landslide kinematic behaviour is presented. This methodology is based on the interpretation of longitudinal ground surface displacement rate profiles in the light of numerical simulations of simplified failure geometries. The most common kinematic behaviour is rotational, amounting to 41 DSGSDs, corresponding to the 62.1% of the active phenomena.

Photogrammetry represents a non-destructive, cost-effective tool for coral reef monitoring, able to integrate traditional remote sensing techniques and support researchers’ work. However, its application to submerged habitats is still in early stage. We present new ways to employ Structure from Motion techniques to infer properties of reef habitats. In particular, we propose the use of Digital Surface Models and Digital Terrain Models for assessing coral colonies extension and height and discriminating between seabed and coral cover. Such information can be coupled with digital rugosity estimates to improve habitat characterization. DTM, DSM and orthophotos were derived and used to compute a series of metrics like coral morphologies, reef topography, coral cover and structural complexity. We show the potentialities offered by underwater photogrammetry and derived products to provide useful basic information for marine habitat mapping, opening the possibility to extend these methods for large-scale assessment and monitoring of coral reefs

Ice cores from mid-latitude mountain glaciers provide detailed information on past climate conditions and regional environmental changes, which is essential for placing current climate change into a longer term perspective. In this context, it is important to define guidelines and create dedicated maps to identify suitable areas for future ice-core drillings. In this study, the suitability for ice-core drilling (SICD) of a mountain glacier is defined as the possibility of extracting an ice core with preserved stratigraphy suitable for reconstructing past climate. Morphometric and climatic variables related to SICD are selected through literature review and characterization of previously drilled sites. A quantitative Weight of Evidence method is proposed to combine selected variables (i.e. slope, local relief, temperature and direct solar radiation) to map the potential drilling sites in mid-latitude mountain glaciers. The method was first developed in the European Alps and then applied to the Asian High Mountains. Model performances and limitations are discussed and first indications of new potential drilling sites in the Asian High Mountains are provided. Results presented here can facilitate the selection of future drilling sites especially on unexplored Asian mountain glaciers towards the understanding of climate and environmental changes.

The most recent efforts to provide remote sensing (RS) estimates of plant function rely on the combination of Radiative Transfer Models (RTM) and Soil-Vegetation-Atmosphere Transfer (SVAT) models, such as the SoilCanopy Observation Photosynthesis and Energy fluxes (SCOPE) model. In this work we used ground spectroradiometric and chamber-based CO2 flux measurements in a nutrient manipulated Mediterranean grassland in order to: 1) develop a multiple-constraint inversion approach of SCOPE able to retrieve vegetation biochemical, structural as well as key functional traits, such as chlorophyll concentration (Cab), leaf area index (LAI), maximum carboxylation rate (Vcmax) and the Ball-Berry sensitivity parameter (m); and 2) compare the potential of the of gross primary production (GPP) and sun-induced fluorescence (SIF), together with up-welling Thermal Infrared (TIR) radiance and optical reflectance factors (RF), to estimate such parameters. The performance of the proposed inversion method as well as of the different sets of constraints was assessed with contemporary measurements of water and heat fluxes and leaf nitrogen content, using pattern-oriented model evaluation. The multiple-constraint inversion approach proposed together with the combination of optical RF and diel GPP and TIR data provided reliable estimates of parameters, and improved predicted water and heat fluxes. The addition of SIF to this scheme slightly improved the estimation of m. Parameter estimates were coherent with the variability imposed by the fertilization and the seasonality of the grassland. Results revealed that fertilization had an impact on Vcmax, while no significant differences were found for m. The combination of RF, SIF and diel TIR data weakly constrained functional traits. Approaches not including GPP failed to estimate LAI; however GPP overestimated Cab in the dry period. These problems might be related to the presence of high fractions of senescent leaves in the grassland. Sun-Induced fluorescence at 760 nm (F760) is increasingly being used to predict gross primary production (GPP) through light use efficiency (LUE) modeling, even though the mechanistic processes that link the two are not well understood. We analyzed the effect of nitrogen (N) and phosphorous (P) availability on the processes that link GPP and F760 in a Mediterranean grassland manipulated with nutrient addition. To do so, we used a combination of process-based modeling with Soil-Canopy Observation of Photosynthesis and Energy (SCOPE), and statistical analyses such as path modeling. With this study, we uncover the mechanisms that link the fertilization-driven changes in canopy nitrogen concentration (N%) to the observed changes in F760 and GPP. N addition changed plant community structure and increased canopy chlorophyll content, which jointly led to changes in photosynthetic active radiation (APAR), ultimately affecting both GPP and F760. Changes in the abundance of graminoids, (%graminoids) driven by N addition led to changes in structural properties of the canopy such as leaf angle distribution, that ultimately influenced observed F760 by controlling the escape probability of F760 (Fesc). In particular, we found a change in GPP¿F760 relationship between the first and the second year of the experiment that was largely driven by the effect of plant type composition on Fesc, whose best predictor is %graminoids. The P addition led to a statistically significant increase on light use efficiency of fluorescence emission (LUEf), in particular in plots also with N addition, consistent with leaf level studies. The N addition induced changes in the biophysical properties of the canopy that led to a trade-off between surface temperature (Ts), which decreased, and F760 at leaf scale (F760leaf,fw), which increased. Mangrove forests are among the most productive ecosystems on Earth and mainly grow at tropical and subtropical latitudes. They provide many important ecological and societal functions. However, rapid spatiotemporal variations in mangroves have been observed worldwide, especially in the coastal zones of developing areas, and the integrity of mangroves has been significantly affected by anthropogenic activities in recent decades. The goal of this study was to determine the spatiotemporal characteristics of mangrove distribution over the past 30 years in Guangdong Province. This goal was achieved by classifying multi-temporal Landsat images using a decision tree method based on Classification and Regression Tree (CART) algorithm. The driving forces resulting in these spatiotemporal variations of mangroves were then discussed. Our analysis revealed that the classification method used in this study yielded good accuracy, with an overall accuracy and kappa coefficient of higher than 90% and 0.8, respectively. In Guangdong province, the mangrove forests covered areas of 9305, 9556, 6793, and 9700 ha in 1985, 1995, 2005, and 2015, respectively, with remarkable inter-annual changes. Mangrove forests are mainly located in Western Guangdong, and few are located in Eastern Guangdong. The distribution of mangrove patches became more fragmented from 1985 to 2005 and less fragmented from 2005 to 2015, and the distribution pattern in 2015 showed stronger connectivity than that in 1985. Natural factors, such as temperature, sea level rise, extreme weather events, and the length of the coastline, have macroscopic effects on the distribution of mangrove forests. Anthropogenic activities, such as deforestation, urbanization, and aquaculture development, have negative effects on the distribution of mangroves. On the other hand, the establishment of nature reserves has positive effects on the distribution of mangroves. The findings of this study provide a reference for the management and protection of mangroves, which is of great practical significance.

[EN] The interest of the scientific community on the remote observation of sun-induced chlorophyll fluorescence (SIF) has increased in the recent years. In this context, hyperspectral ground measurements play a crucial role in the calibration and validation of future satellite missions. For this reason, the European cooperation in science and technology (COST) Action ES1309 OPTIMISE has compiled three papers on instrument characterization, measurement setups and protocols, and retrieval methods (current paper). This study is divided in two sections; first, we evaluated the uncertainties in SIF retrieval methods (e.g., Fraunhofer line depth (FLD) approaches and spectral fitting method (SFM)) for a combination of off-the-shelf commercial spectrometers. Secondly, we evaluated how an erroneous implementation of the retrieval methods increases the uncertainty in the estimated SIF values. International audience; Terrestrial gross primary productivity (GPP) plays an essential role in the global carbon cycle, but the quantification of the spatial and temporal variations in photosynthesis is still largely uncertain. Our work aimed to investigate the potential of remote sensing to provide new insights into plant photosynthesis at a fine spatial resolution. This goal was achieved by exploiting high-resolution images acquired with the FLuorescence EXplorer (FLEX) airborne demonstrator HyPlant. The sensor was flown over a mixed forest, and the images collected were elaborated to obtain two independent indicators of plant photosynthesis. First, maps of sun-induced chlorophyll fluorescence (F), a novel indicator of plant photosynthetic activity, were successfully obtained at both the red and far-red peaks (r2 = 0.89 and p 0.05). The spatial relationships found at high resolution provide valuable insight into the critical role of spatial heterogeneity in controlling the relationship between the far-red F and the GPP, indicating the need to consider this heterogeneity at a coarser resolution.

In this study, measurements of solar induced chlorophyll fluorescence (SIF) at 760 nm ( F 760 ) are combined with hyperspectral reflectance ( R ) measurements collected in the field over agricultural crops in order to better understand the fluorescence (ChlF) signal of the vegetation. The ‘Soil-Canopy Observation Photosynthesis and Energy fluxes' (SCOPE) model, which combines radiative transfer and enzyme kinetics of photosynthesis with turbulent heat exchange in vegetation canopies, was partly inverted to obtain model parameters from R taken over healthy (unstressed) crops during the growing season. Reflectance spectra between 400 and 900 nm obtained at midday on different days in the growing season were used to obtain pigment concentrations, leaf area index and leaf inclination. These parameters were then used to simulate diurnal cycles of half-hourly ChlF spectra, using measured weather variables as input. Three scenarios were simulated: (i) a constant emission efficiency of ChlF (at the photosystem level), (ii) a variable emission efficiency calculated per half hour with an electron transport, photosynthesis and ChlF model for the photosystem, and (iii) a constant emission efficiency that was set to a theoretical maximum value for fully blocked photochemical electron transport of photosystem II and minimal non-photochemical quenching. The simulations of the first two scenarios were compared to ChlF retrieved from field measurements in the O 2 -A band with the spectral fitting method in unstressed rice and alfalfa. This comparison and a sensitivity analysis showed that SCOPE reproduces most of the seasonal variability of SIF after tuning to R even if the ChlF emission efficiency is kept constant, and F 760 values are mostly determined by chlorophyll content, dry matter, senescent material and leaf area and leaf inclination, whereas leaf water and carotenoid content had small effects. Diurnal variations in the ChlF emission efficiency at photosystem level were small in these crops. The simulations of the third scenario were compared to measurements of grass that was treated chemically to block electron transport and to provoke maximum ChlF. This comparison showed that the observed increase in F 760 can indeed be explained by a change in the ChlF emission efficiency at the photosystem level. It is concluded that hyperspectral reflectance and the ChlF signal together can reveal both the dynamics of vegetation structure and functioning.

The accurate mapping of forest species is a very important task in relation to the increasing need to better understand the role of the forest ecosystem within environmental dynamics. The objective of this paper is the investigation of the potential of a multi-temporal hyperspectral dataset for the production of a thematic map of the dominant species in the Forêt de Hardt (France). Hyperspectral data were collected in June and September 2013 using the Airborne Prism EXperiment (APEX) sensor, covering the visible, near-infrared and shortwave infrared spectral regions with a spatial resolution of 3 m by 3 m. The map was realized by means of a maximum likelihood supervised classification. The classification was first performed separately on images from June and September and then on the two images together. Class discrimination was performed using as input 3 spectral indices computed as ratios between red edge bands and a blue band for each image. The map was validated using a testing set selected on the basis of a random stratified sampling scheme. Results showed that the algorithm performances improved from an overall accuracy of 59.5% and 48% (for the June and September images, respectively) to an overall accuracy of 74.4%, with the producer’s accuracy ranging from 60% to 86% and user’s accuracy ranging from 61% to 90%, when both images (June and September) were combined. This study demonstrates that the use of multi-temporal high-resolution images acquired in two different vegetation development stages (i.e., 17 June 2013 and 4 September 2013) allows accurate (overall accuracy 74.4%) local-scale thematic products to be obtained in an operational way.

Sun induced fluorescence at 760 nm (F 760 ) has shown to provide a valid approach to quantify gross primary production (GPP) at various scales, however the relationship between GPP and F760 is influenced by the escape probability of fluorescence (Fesc), a variable which is not still fully understood. Combining radiative transfer modelling approaches, by means of the SCOPE model, and a data driven methodology based on variable selection methods we identify the predictors of Fesc, focusing on the effect of functional and structural traits. We show that Fesc is mainly predicted by structural variables such as fraction of grasses and near infrared reflectance. Building on the analysis of the predictor of Fesc, LUE p and LUE f we present a semi-empirical model formulation based only on optical data that significantly improves the GPP prediction.

Due to its close link to the photosynthetic process, sun-induced chlorophyll fluorescence (F) opens new possibilities to study dynamics of photosynthetic light reactions and to quantify CO2 assimilation rates. Although recent studies show that F is linearly related to gross primary production (GPP) on coarse spatial and temporal scales, it is argued that this relationship may be mainly driven by seasonal changes in absorbed photochemical active radiation (APAR) and less by the plant light use efficiency (LUE). In this work a high-resolution spectrometer was used to continuously measure red and far-red fluorescence and different reflectance indices within a sugar beet field during the growing season in 2015. Diurnal and seasonal developments were compared to eddy covariance derived GPP. Additionally, part of the time series coincided with a heatwave. The induced drought stress allowed us to observe F and its relationship to GPP under changing environmental conditions during the seasonal cycle. Across the season a strong linear relationship between GPP and F760 was found. This relationship however, was mainly driven by changes in APAR and was strongly reduced under drought conditions. We could show that far-red fluorescence yield can explain 59% of the diurnal and 79% of the seasonal variance in the light use efficiency. However, an even stronger relationship between FY760 and the structural vegetation index MTVI2 was found, implying that FY760 is affected by seasonal structural changes of the canopy. Nevertheless, the seasonally de-trended FY760 and PRI show that they share strong interdependencies with seasonal and diurnal LUE, in particular under drought stress conditions.

Paleoclimatic information recorded in polar and mountain glaciers is fundamental to study climate and environmental changes. New advanced techniques can be developed to improve the accuracy of ice core measurements, and to store the retrieved information. In this context, we developed a novel system based on a hyperspectral imaging sensor to analyse optical properties of ice cores in a non-destructive way. The system is composed of a high-precision linear stage which embeds a hyperspectral imaging sensor and a halogen light source. It was designed to collect high resolution hyperspectral images of ice cores in the 380–1000 nm spectral range with a dedicated software. The system has been tested on an ice core extracted from the Adamello glacier (Eastern Alps, Italy). Different narrow-band and broad-band spectral descriptors were computed in order to analyse the optical properties of ice and impurities enclosed in ice layers. This system can be coupled with traditional techniques applied to ice cores, while predictive algorithms can be developed to estimate key variables in ice cores at a very high spatial and spectral resolution. We believe that hyperspectral imaging offers great potential for improving the analysis of ice cores in the next years and for guaranteeing the preservation of ice core records over time.

The SCOPE model embeds the state of art for coupling soil vegetation atmosphere transfer (SVAT) and radiative transfer models (RTM). For that reason the FLuorescence EXplorer (FLEX) mission selected this model to derive vegetation properties through inversion. However inverse problem is often ill-posed, providing equally likely solutions and hence inflating the uncertainty of the retrieved parameters. In this work we test the use of different priors based on ancillary measurements and literature to support multiple-constrain inversion of SCOPE. Results show that prior information on the relationships between variables such as leaf chlorophyll content $(C_{\text{ab}})$ , leaf carotenoids content $(C_{\text{ca}})$ , leaf water content $(C_{\mathrm{w}})$ and/or maximum carboxylation rate $(V_{\text{cmax}})$ reduce inversion uncertainties and overfitting, and should be sampled/estimated together with optical data.

Leaf fluorescence can be used to track plant development and stress, and is considered the most direct measurement of photosynthetic activity available from remote sensing techniques. Red and far-red Sun Induced chlorophyll Fluorescence (SIF) maps were generated from high spatial resolution images collected with the HyPlant airborne spectrometer over even-aged loblolly pine plantations in North Carolina (USA). Canopy fluorescence yield (i.e., the fluorescence flux normalized by the light absorbed) in the red and far-red peaks was computed. This quantifies the fluorescence emission efficiencies that is more directly linked to canopy function compared to SIF radiances. Fluorescence fluxes and yields were investigated in relation to tree age to infer new insights on the potential of those measurements in better describing ecosystem processes. The results showed that red fluorescence yield varies with stand age. Young stands exhibited a nearly 2-fold higher red fluorescence yield than mature forest plantations, while the far-red fluorescence yield remained constant. We interpreted this finding in a context of photosynthetic stomatal limitation in aging loblolly pine stands. Current and future satellite missions provide global datasets of SIF at coarse spatial resolution, resulting in intra-pixel mixture effects, which could be a confounding factor for fluorescence signal interpretation. To mitigate this effect, we propose a surrogate of the fluorescence yield, namely the Canopy Cover Fluorescence Index (CCFI) that accounts for the spatial variability in canopy structure by exploiting the vegetation fractional cover. It was found that spatial aggregation tended to mask the effective relationships, while the CCFI was still able to maintain this link. This study is a first attempt in interpreting the fluorescence variability in aging forest stands and it may open new perspectives in understanding long-term forest dynamics in response to future climatic conditions from remote sensing of SIF. The first European Space Agency (ESA) and NASA collaboration in an airborne campaign to support ESA’s FLuorescence EXplorer (FLEX) mission was conducted in North Carolina, USA during September–October 2013 (FLEX-US 2013) at the Parker Tract Loblolly Pine (LP) Plantation (Plymouth, NC, USA). This campaign combined two unique airborne instrument packages to obtain simultaneous observations of solar-induced fluorescence (SIF), LiDAR-based canopy structural information, visible through shortwave infrared (VSWIR) reflectance spectra, and surface temperature, to advance vegetation studies of carbon cycle dynamics and ecosystem health. We obtained statistically significant results for fluorescence, canopy temperature, and tower fluxes from data collected at four times of day over two consecutive autumn days across an age class chronosequence. Both the red fluorescence (F685) and far-red fluorescence (F740) radiances had highest values at mid-day, but their fluorescence yields exhibited different diurnal responses across LP age classes. The diurnal trends for F685 varied with forest canopy temperature difference (canopy minus air), having a stronger daily amplitude change for young vs. old canopies. The Photochemical Reflectance Index (PRI) was positively correlated with this temperature variable over the diurnal cycle. Tower measurements from mature loblolly stand showed the red/far-red fluorescence ratio was linearly related to canopy light use efficiency (LUE) over the diurnal cycle, but performed even better for the combined morning/afternoon (without midday) observations. This study demonstrates the importance of diurnal observations for interpretation of fluorescence dynamics, the need for red fluorescence to understand canopy physiological processes, and the benefits of combining fluorescence, reflectance, and structure information to clarify canopy function versus structure characteristics for a coniferous forest.

Sun-induced fluorescence (SIF) in the far-red region provides a new noninvasive measurement approach that has the potential to quantify dynamic changes in light-use efficiency and gross primary production (GPP). However, the mechanistic link between GPP and SIF is not completely understood. We analyzed the structural and functional factors controlling the emission of SIF at 760 nm (F760) in a Mediterranean grassland manipulated with nutrient addition of nitrogen (N), phosphorous (P) or nitrogen¿phosphorous (NP). Using the soil¿canopy observation of photosynthesis and energy (SCOPE) model, we investigated how nutrient-induced changes in canopy structure (i.e. changes in plant forms abundance that influence leaf inclination distribution function, LIDF) and functional traits (e.g. N content in dry mass of leaves, N%, Chlorophyll a+b concentration (Cab) and maximum carboxylation capacity (Vcmax)) affected the observed linear relationship between F760 and GPP. We conclude that the addition of nutrients imposed a change in the abundance of different plant forms and biochemistry of the canopy that controls F760. Changes in canopy structure mainly control the GPP¿F760 relationship, with a secondary effect of Cab and Vcmax. This paper reviews the currently available optical sensors, their limitations and opportunities for deployment at Eddy Covariance (EC) sites in Europe. This review is based on the results obtained from an online survey designed and disseminated by the Co-cooperation in Science and Technology (COST) Action ESO903—“Spectral Sampling Tools for Vegetation Biophysical Parameters and Flux Measurements in Europe” that provided a complete view on spectral sampling activities carried out within the different research teams in European countries. The results have highlighted that a wide variety of optical sensors are in use at flux sites across Europe, and responses further demonstrated that users were not always fully aware of the key issues underpinning repeatability and the reproducibility of their spectral measurements. The key findings of this survey point towards the need for greater awareness of the need for standardisation and development of a common protocol of optical sampling at the European EC sites., This work was supported by the EU COST Office in the framework of the Action ES0903. Sun-induced canopy chlorophyll fluorescence in both the red (FR) and far-red (FFR) regions was estimated across a range of temporal scales and a range of species from different plant functional types using high resolution radiance spectra collected on the ground. Field measurements were collected with a state-of-the-art spectrometer setup and standardized methodology. Results showed that different plant species were characterized by different fluorescence magnitude. In general, the highest fluorescence emissions were measured in crops followed by broadleaf and then needleleaf species. Red fluorescence values were generally lower than those measured in the far-red region due to the reabsorption of FR by photosynthetic pigments within the canopy layers. Canopy chlorophyll fluorescence was related to plant photosynthetic capacity, but also varied according to leaf and canopy characteristics, such as leaf chlorophyll concentration and Leaf Area Index (LAI). Results gathered from field measurements were compared to radiative transfer model simulations with the Soil-Canopy Observation of Photochemistry and Energy fluxes (SCOPE) model. Overall, simulation results confirmed a major contribution of leaf chlorophyll concentration and LAI to the fluorescence signal. However, some discrepancies between simulated and experimental data were found in broadleaf species. These discrepancies may be explained by uncertainties in individual species LAI estimation in mixed forests or by the effect of other model parameters and/or model representation errors. This is the first study showing sun-induced fluorescence experimental data on the variations in the two emission regions and providing quantitative information about the absolute magnitude of fluorescence emission from a range of vegetation types.

Remote Sensing of Sun-Induced Chlorophyll Fluorescence (SIF) is a research field of growing interest because it offers the potential to quantify actual photosynthesis and to monitor plant status. New satellite missions from the European Space Agency, such as the Earth Explorer 8 FLuorescence EXplorer (FLEX) mission—scheduled to launch in 2022 and aiming at SIF mapping—and from the National Aeronautics and Space Administration (NASA) such as the Orbiting Carbon Observatory-2 (OCO-2) sampling mission launched in July 2014, provide the capability to estimate SIF from space. The detection of the SIF signal from airborne and satellite platform is difficult and reliable ground level data are needed for calibration/validation. Several commercially available spectroradiometers are currently used to retrieve SIF in the field. This study presents a comparison exercise for evaluating the capability of four spectroradiometers to retrieve SIF. The results show that an accurate far-red SIF estimation can be achieved using spectroradiometers with an ultrafine resolution (less than 1 nm), while the red SIF estimation requires even higher spectral resolution (less than 0.5 nm). Moreover, it is shown that the Signal to Noise Ratio (SNR) plays a significant role in the precision of the far-red SIF measurements.

Remote sensing (RS) approaches commonly applied to constrain estimates of gross primary production (GPP) employ greenness-based vegetation indices derived from surface reflectance data. Such approaches cannot capture dynamic changes of photosynthesis rates as caused by environmental stress. Further, applied vegetation indices are often affected by background reflectance or saturation effects. Sun. induced chlorophyll fluorescence (F) provides the most direct measure of photosynthesis and has been recently proposed as a new RS approach to improve estimates of GPP and tracing plant stress reactions. This work aims to provide further evidence on the complementary information content of F and its relation to changes in photosynthetic activity compared to traditional RS approaches. We use the airborne imaging spectrometer HyPlant to obtain several F products including red fluorescence (F 687 ) , far-red fluorescence (F 760 ), F 760 yield (F 760yield ) and the ration between F 687 and F 760 (F ratio ). We calculate several vegetation indices indicative for vegetation greenness. We apply a recently proposed F-based semi-mechanistic approach to improve the forward modeling of GPP using F 760 and compare this approach with a traditional one based on vegetation greenness and ground measurements of GPP derived from chamber measurements. In addition, we assess the sensitivity of F 760yield and F ratio for environmental stress. Our results show an improved predictive capability of GPP when using F 760 compared to greenness-based vegetation indices. F 760yield and F ratio show a strong variability in time and between different crop types suffering from different levels of water shortage, indicating a strong sensitivity of F products for plant stress reactions. We conclude that the new RS approach of F provides complements to the set of commonly applies RS: The use of F 760 improves constraining estimates of GPP while the ratio of red and far-red F shows large potential for tracking spatio-temporal plant adaptation in response to environmental stress conditions.

Biocrusts (topsoil communities formed by mosses, lichens, bacteria, fungi, algae, and cyanobacteria) are a key biotic component of dryland ecosystems. Whilst climate patterns control the distribution of biocrusts in drylands worldwide, terrain and soil attributes can influence biocrust distribution at landscape scale. Multi‐source unmanned aerial vehicle (UAV) imagery was used to map and study biocrust ecology in a typical dryland ecosystem in central Spain. Red, green and blue (RGB) imagery was processed using structure‐from‐motion techniques to map terrain attributes related to microclimate and terrain stability. Multispectral imagery was used to produce accurate maps (accuracy > 80%) of dryland ecosystem components (vegetation, bare soil and biocrust composition). Finally, thermal infrared (TIR) and multispectral imagery was used to calculate the apparent thermal inertia (ATI) of soil and to evaluate how ATI was related to soil moisture (r 2 = 0.83). The relationship between soil properties and UAV‐derived variables was first evaluated at the field plot level. Then, the maps obtained were used to explore the relationship between biocrusts and terrain attributes at ecosystem level through a redundancy analysis. The most significant variables that explain biocrust distribution are: ATI (34.4% of variance, F = 130.75; p, We used in synergy multi‐source UAV‐based imagery to map and study biocrusts’ ecology in a typical dryland ecosystem in central Spain. We processed RGB imagery by means of Structure from Motion techniques to map terrain attributes related to microclimate and terrain stability. We used thermal infrared imagery to calculate the apparent thermal inertia (ATI) of soils and to estimate how ATI was related to soil moisture. Finally, we used multispectral imagery to produce accurate maps of dryland ecosystem components (i.e., vegetation, bare soil and biocrust composition). We integrated traditional field approaches with new methodologies to explore the relationship between biocrusts and terrain attributes at landscape level. The very fine spatial resolution maps provided by UAVs were essential for a detailed description and monitoring of these complex and threatened ecosystems.

Ecosystem heterogeneity has been widely recognized as a key ecological feature, influencing several ecological functions, since it is strictly related to several ecological functions like diversity patterns and change, metapopulation dynamics, population connectivity, or gene flow.In this paper, we present a new R package - rasterdiv - to calculate heterogeneity indices based on remotely sensed data. We also provide an ecological application at the landscape scale and demonstrate its power in revealing potentially hidden heterogeneity patterns.The rasterdiv package allows calculating multiple indices, robustly rooted in Information Theory, and based on reproducible open source algorithms.
