Protective legislation and management have led to an increase in California’s sea otter Enhydra lutris nereis population. While sea otter recovery has been linked to ecosystem benefits, sea otter predation may negatively affect commercially valuable species. Understanding the potential influence of sea otters is of particular importance as their range expands into estuaries that function as nurseries for commercially valuable species like Dungeness crab Metacarcinus magister. We consider how sea otter predation has affected the abundance and size of juvenile Dungeness crab in Elkhorn Slough, California, USA, and analyzed cancrid crab abundance and size across 4 California estuaries with and without sea otters to understand how biotic and abiotic factors contribute to observed variation in crab size and abundance. We compared trends in southern sea otters relative to Dungeness crab landings in California to assess whether increasing sea otter abundance have negatively impacted landings. In Elkhorn Slough, juvenile Dungeness crab abundance and size have declined since 2012, coinciding with sea otter population growth. However, the impact of sea otters on juvenile Dungeness crab size was habitat-specific and only significant in unvegetated habitat. Across estuaries, we found that cancrid crab abundance and size were negatively associated with sea otter presence. While abiotic factors varied among estuaries, these factors explained little of the observed variation in crab abundance or size. Although we found evidence that sea otters can have localized effects on cancrid crab populations within estuaries, we found no evidence that southern sea otters, at recent population sizes, have negatively impacted Dungeness crab landings in California from 2000-2014.

Marine mammal bycatch poses a particular challenge in developing countries, where data to document bycatch and its effects are often lacking. Using the Bycatch Risk Assessment (ByRA) toolkit, based on InVEST open-source models, we chose 4 field sites in Southeast Asia with varying amounts of data on marine mammals and fishing occurrence: Trat province in the eastern Gulf of Thailand, the Sibu-Tinggi Islands and Kuching Bay, Malaysia, and Kien Giang Biosphere Reserve in southwestern Vietnam. These field sites have similar species of coastal marine mammals, small-scale and commercial fisheries, and support for research from universities and/or management. In Thailand and Kuching, results showed changing patterns of fishing and Irrawaddy dolphin Orcaella brevirostris habitat use across seasons, showing how bycatch risk could change throughout the year. Risk maps for dugongs Dugong dugon in peninsular Malaysia highlighted patterns of bycatch risk concentrated around a mainland fishing pier, and revealed high risk in a northern subregion. In Vietnam, first maps of bycatch risk for the Irrawaddy dolphin showed the highest risk driven by intensive use of gillnets and trawling gear. ByRA pinpointed areas of spatial and seasonal bycatch exposure, and estimated the consequence of bycatch on local species, providing managers with critical information on where to focus bycatch mitigation and meet new global standards for US Marine Mammal Protection Act and other international regulation (e.g. Official Journal of the European Union 2019; Regulation 2019/1241) compliance. The toolbox, a transferable open-source tool, can be used to guide fisheries management, marine mammal conservation, spatial planning, and further research. For depleted wildlife populations, understanding and effectively mitigating the direct and indirect impacts of roads can be a key component of recovery efforts. The ocelot is a federally endangered wild felid at risk of local extinction in south Texas, where vehicle collisions are their largest known source of mortality. To support road mortality mitigation, we evaluated mortality risk across the south Texas road network. We also assessed whether a sympatric carnivore, the bobcat, could serve as a surrogate to inform mortality risk. We used several presence-only species distribution models to evaluate a suite of candidate landscape and road attributes and identify those associated with elevated road mortality risk using a 35-year wild felid road mortality dataset. Consensus predictions among models identified high-risk road segments for ocelots and bobcats. We compared predictions between species to determine overlap of high-risk areas. Areas where core ocelot habitat intersected roadways represented the greatest mortality risk, reflecting ocelot reliance on intact habitat and avoidance of degraded and fragmented landscapes. Bobcat road mortality risk had similar relationships to landscape features, with nearly all areas classified as high-risk for ocelots also identified as high-risk for bobcats. Ocelots are vulnerable to road mortality in areas where roads intersect their intact scrub habitat. Bobcats, with appropriate data filters in place, are an acceptable surrogate for informing ocelot road mortality, particularly when ocelot mortality data are limited and for time-sensitive conservation decision-making. For ocelots and other fragmentation-intolerant carnivore species, wildlife underpasses and fencing in focused areas where roads and intact habitat intersect may be feasible options to reduce road mortality.

In human-dominated landscapes, habitat fragmentation and barriers to movement can interrupt gene flow. While often considered at a local extent, regional analyses are also needed to reveal broader landscape-mediated population processes. To explore the relationship between patterns of gene flow and fragmentation resulting from urbanization across southern California, we used the bobcat as an indicator species. We assembled data for a landscape level genetic analysis across southern California from both archived and new samples, including two northern Californian populations for comparison, to identify local and regional areas affected by isolation. Our regional analyses focused on a dataset of 19 microsatellite loci for 118 individuals and a dataset of 422 individuals genotyped at 11 loci. We examined population genetic structure and examined how pairwise genetic distance of all population clusters aligned with geographic distance. We employed a landscape genetic analysis based on resistance to determine which features of the landscape likely play a role in determining the patterns of genetic structure we observed. Study populations generally exhibited a pattern of isolation by distance and localized areas of genetic isolation. The landscape genetic analysis suggested that, in southern California, these patterns are driven by overall landscape permeability. Although local studies are key to examining the effects of urbanization and habitat fragmentation on populations, we demonstrate the importance of combining local and regional analyses for wide-ranging species to understand and maintain connectivity at local scales, while also improving and establishing sustainable linkages to habitats at the regional scale.

Globally, biodiversity has declined at an unprecedented rate, challenging the viability of ecosystems, species, and ecological functions and their corresponding services. Payments for ecosystem services (PES) programs have been established and implemented worldwide to combat the degradation or loss of essential ecosystems and ecosystem services without sacrificing the well-being of people. With an overarching goal of reducing soil erosion, China’s Grain-to-Green program (GTGP) converts cropland to forest or grassland. As one of the largest PES programs in the world, GTGP has great potential to offer biodiversity conservation co-benefits. To consider how GTGP may influence biodiversity, we measured forest structure and plant and wildlife species diversity at both GTGP forest and natural forest sites in Fangjingshan National Nature Reserve, China. We also evaluated the relationship between canopy cover and biodiversity measures to test whether forest cover, the most commonly measured and reported ecological metric of PES programs, might act as a good proxy for other biodiversity related parameters. We found that forest cover and species diversity increased after GTGP implementation as understory and overstory plant cover, and understory and midstory plant diversity at GTGP sites were similar to natural forest. Our results suggest that GTGP may also have been associated with increased habitat for protected and vulnerable wildlife species including Elliot’s pheasant (Syrmaticus ellioti), hog badger (Arctonyx collaris), and wild boar (Sus scrofa). Nevertheless, we identified key differences between GTGP forest and natural forest, particularly variation in forest types and heterogeneity of overstory vegetation. As a result, plant overstory diversity and wildlife species richness at GTGP forest were significantly lower than at natural forest. Our findings suggest, while forest cover may be a good proxy for some metrics of forest structure, it does not serve as a robust proxy for many biodiversity parameters. These findings highlight the need for and importance of robust and representative indicators or proxy variables for measuring ecological effects of PES programs on compositional and structural diversity. We demonstrate that PES may lead to biodiversity co-benefits, but changes in program implementation could improve the return on investment of PES programs to support conservation of biodiversity.

Immune function plays an important role in an animal's defense against infectious disease. In reptiles, immune responses may be complex and counterintuitive, and diagnostic tools used to identify infection, such as induced antibody responses are limited. Recent studies using gene transcription profiling in tortoises have proven useful in identifying immune responses to various intrinsic and extrinsic stressors. As part of a larger experiment with Mojave desert tortoises (Gopherus agassizii), we facilitated the transmission of the pathogenic bacteria, Mycoplasma agassizii (Myag), to naïve adults and measured innate and induced immune reactions over time. Specifically, we evaluated clinical condition, presence of Myag in the nasal/oral cavity, induced antibody responses specific to Myag, and measured molecular reactions (gene transcript profiles) in 15 captive tortoises classified as naïve, exposed, or infected and 14 wild tortoises for comparison. Myag was confirmed inside the nasal/oral cavity in exposed tortoises within 30–60 days of introduction to infected animals, yet we did not detect Myag specific induced antibody responses in these individuals until 420–595 days post exposure. Surprisingly, we found no overall differences in the gene transcript profiles between our experimental treatment groups throughout this study. This work highlights the complexities in assessing immune function and diagnosing pathogen related infections in tortoises and other reptiles.

BackgroundTranscriptomic data has demonstrated utility to advance the study of physiological diversity and organisms’ responses to environmental stressors. However, a lack of genomic resources and challenges associated with collecting high-quality RNA can limit its application for many wild populations. Minimally invasive blood sampling combined with de novo transcriptomic approaches has great potential to alleviate these barriers. Here, we advance these goals for marine turtles by generating high quality de novo blood transcriptome assemblies to characterize functional diversity and compare global transcriptional profiles between tissues, species, and foraging aggregations.ResultsWe generated high quality blood transcriptome assemblies for hawksbill (Eretmochelys imbricata),loggerhead (Caretta caretta), green (Chelonia mydas), and leatherback (Dermochelys coriacea) turtles. The functional diversity in assembled blood transcriptomes was comparable to those from more traditionally sampled tissues. A total of 31.3% of orthogroups identified were present in all four species, representing a core set of conserved genes expressed in blood and shared across marine turtle species. We observed strong species-specific expression of these genes, as well as distinct transcriptomic profiles between green turtle foraging aggregations that inhabit areas of greater or lesser anthropogenic disturbance.ConclusionsObtaining global gene expression data through non-lethal, minimally invasive sampling can greatly expand the applications of RNA-sequencing in protected long-lived species such as marine turtles. The distinct differences in gene expression signatures between species and foraging aggregations provide insight into the functional genomics underlying the diversity in this ancient vertebrate lineage. The transcriptomic resources generated here can be used in further studies examining the evolutionary ecology and anthropogenic impacts on marine turtles.

Compound specific nitrogen isotope analysis of amino acids (AA CSIA) has been used to study the trophic ecology of many marine organisms because of its ability to characterize the δ15N value at the base of a food web while simultaneously providing trophic position information from a single tissue sample of a consumer. Although application of this method is becoming more widely used in trophic studies, critical assumptions such as amino acid designation and trophic discrimination factors remain unresolved for many taxa and tissue types. In this study, we used captive green turtles (Chelonia mydas) in a controlled feeding study to determine and evaluate individual amino acid isotope fractionation patterns and trophic discrimination factors (TDFs) for skin and plasma. Our data build on findings from previous studies that show that the traditional paradigm of using glutamic acid and phenylalanine as trophic and source amino acids, respectively, for trophic position estimation is consistent for green turtles; we also provide evidence to support the potential utility of other combinations of amino acids for trophic position calculations. Green turtle TDFs for glutamic acid and phenylalanine were 4.0 ± 0.5 ‰ and 6.6 ± 0.7 ‰ for skin and plasma, respectively. We found serine to have the largest Δδ15N (turtle-diet discrimination) value of all amino acids in both skin and plasma, while lysine Δδ15N values were consistent for use as a source amino acid in skin and plasma tissue. We evaluated our TDFs by estimating trophic position of four sea turtle species using previously published amino acid isotope data. These results indicate that for green turtles, the traditional use of glutamic acid and phenylalanine along with a combination of trophic amino acids paired with lysine can provide robust trophic position estimates. Moreover, we highlight the taxa and tissue-specific nature of amino acid nitrogen isotope fractionation patterns in green turtle tissues and underscore that well-approximated TDFs can refine trophic position estimates for sea turtles.

Preserving landscape connectivity is one of the most frequently recommended strategies to address the synergistic threats of climate change, habitat fragmentation, and intensifying disturbances. Although assessments to develop plans for linked and connected landscapes in response to climate and land-use change have been increasingly employed in the last decade, efforts to operationalize and implement these plans have been limited. Here, we present a framework using existing, available biological data to design an implementable, comprehensive multispecies connectivity plan. This framework uses a scenario-based approach to consider how ecosystems, habitats, and species may need to adapt to future conditions with an ensemble of connectivity models. We use the south coast ecoregion of California as an example to evaluate and prioritize linkages by combining linked metapopulation models and key landscape features (e.g., conservation planning status and implementation feasibility) to identify and prioritize a multispecies linkage network. Our analyses identified approximately 30,000 km2 of land, roughly one-fifth of our study area, where actions to preserve or enhance connectivity may support climate adaptation, nearly half of which is already conserved. By developing and implementing a dynamic connectivity assessment with an eye towards projected changes, our analysis demonstrates how dynamic connectivity can be integrated into feasible regional conservation and management plans that account for demographic as well as landscape change. We observed overlap across multiple models, reinforcing the importance of areas that appeared across methods. We also identified unique areas important for connectivity captured by our complementary models. By integrating multiple approaches, the resultant linkage network is robust, building on the strengths of a variety of methods to identify model consensus and reduce uncertainty. By linking quantitative connectivity metrics with prioritized areas for conservation, our approach supports transparent and robust decision-making for landscape planning, despite uncertainties of climate and land-use change.

A central tenet of landscape conservation planning is that natural communities can be supported by a connected landscape network that supports many species and habitat types. However, as the planning environment, ecological conditions, and risks and stressors change over time, the areas needed to support landscape connectivity may also shift. We demonstrate an approach designed to assess functional and structural connectivity of an established protected area network that has experienced landscape and planning changes over time. Here we present an approach designed to inform adaptive planning for connectivity with a complementary suite of analytical techniques. Using existing occurrence, movement, and genetic data for six focal species, we create a spatially explicit connectivity assessment based on landscape resistance, paired with a landscape feature geodiversity analysis. Although factors such as cost, conservation goals, and land management strategies must be taken into account, this approach provides a template for leveraging available empirical data and robust analyses to evaluate and adapt planning for protected area networks that can preserve and promote both functional and structural connectivity in dynamic landscapes.

Fisheries bycatch has been identified as the greatest threat to marine mammals worldwide. Characterizing the impacts of bycatch on marine mammals is challenging because it is difficult to both observe and quantify, particularly in small-scale fisheries where data on fishing effort and marine mammal abundance and distribution are often limited. The lack of risk frameworks that can integrate and visualize existing data have hindered the ability to describe and quantify bycatch risk. Here, we describe the design of a new geographic information systems tool built specifically for the analysis of bycatch in small-scale fisheries, called Bycatch Risk Assessment (ByRA). Using marine mammals in Malaysia and Vietnam as a test case, we applied ByRA to assess the risks posed to Irrawaddy dolphins (Orcaella brevirostris) and dugongs (Dugong dugon) by five small-scale fishing gear types (hook and line, nets, longlines, pots and traps, and trawls). ByRA leverages existing data on animal distributions, fisheries effort, and estimates of interaction rates by combining expert knowledge and spatial analyses of existing data to visualize and characterize bycatch risk. By identifying areas of bycatch concern while accounting for uncertainty using graphics, maps and summary tables, we demonstrate the importance of integrating available geospatial data in an accessible format that taps into local knowledge and can be corroborated by and communicated to stakeholders of data-limited fisheries. Our methodological approach aims to meet a critical need of fisheries managers: to identify emergent interaction patterns between fishing gears and marine mammals and support the development of management actions that can lead to sustainable fisheries and mitigate bycatch risk for species of conservation concern.

Dynamic management (DM) is a novel approach to spatial management that aligns scales of environmental variability, animal movement and human uses. While static approaches to spatial management rely on one‐time assessments of biological, environmental, economic, and/or social conditions, dynamic approaches repeatedly assess conditions to produce regularly updated management recommendations. Owing to this complexity, particularly regarding operational challenges, examples of applied DM are rare. To implement DM, scientific methodologies are operationalized into tools, i.e., self‐contained workflows that run automatically at a prescribed temporal frequency (e.g., daily, weekly, monthly). Here we present a start‐to‐finish framework for operationalizing DM tools, consisting of four stages: Acquisition, Prediction, Dissemination, and Automation. We illustrate this operationalization framework using an applied DM tool as a case study. Our DM tool operates in near real‐time and was designed to maximize target catch and minimize bycatch of non‐target and protected species in a US‐based commercial fishery. It is important to quantify the sensitivity of DM tools to missing data, because dissemination streams for observed (i.e., remotely sensed or directly sampled) data can experience delays or gaps. To address this issue, we perform a detailed example sensitivity analysis using our case study tool. Synthesis and applications. Dynamic management (DM) tools are emerging as viable management solutions to accommodate the biological, environmental, economic, and social variability in our fundamentally dynamic world. Our four‐stage operationalization framework and case study can facilitate the implementation of DM tools for a wide array of resource and disturbance management objectives.

Genetic analyses of nuclear DNA (e.g., microsatellites) are a primary tool for investigating mating systems in reptiles, particularly marine turtles. Whereas studies over the past two decades have demonstrated that polyandry (i.e., females mating with multiple males) is common in marine turtles, polygyny (i.e., males mating with multiple females) has rarely been reported. In this study we investigated the mating structure of Critically Endangered hawksbill turtles (Eretmochelys imbricata) at Bahia de Jiquilisco in El Salvador, one of the largest rookeries in the eastern Pacific Ocean. We collected genetic samples from 34 nesting females and hatchlings from 41 clutches during the 2015 nesting season, including one nest from each of 27 females and two nests from seven additional females. Using six highly polymorphic microsatellite loci, we reconstructed the paternal genotypes for 22 known male turtles and discovered that seven (31.8%) sired nests from multiple females, which represents the highest polygyny level reported to date for marine turtles and suggests that this is a common mating structure for this population. We also detected multiple paternity in four (11.8%) clutches from the 34 females analyzed, confirming polyandrous mating strategies are also employed. The high level of polygyny we documented suggests there may be a limited number of sexually mature males at Bahia de Jiquilisco; a scenario supported by multiple lines of empirical evidence. Our findings highlight key management uncertainties, including whether polygynous mating strategies can compensate for potential ongoing feminization and the low number of adult males found for this and possibly other marine turtle populations.

Incidental catch of nontarget species (bycatch) is a major barrier to ecological and economic sustainability in marine capture fisheries. Key to mitigating bycatch is an understanding of the habitat requirements of target and nontarget species and the influence of heterogeneity and variability in the dynamic marine environment. While patterns of overlap among marine capture fisheries and habitats of a taxonomically diverse range of marine vertebrates have been reported, a mechanistic understanding of the real-time physical drivers of bycatch events is lacking. Moving from describing patterns toward understanding processes, we apply a Lagrangian analysis to a high-resolution ocean model output to elucidate the fundamental mechanisms that drive fisheries interactions. We find that the likelihood of marine megafauna bycatch is intensified in attracting Lagrangian coherent structures associated with submesoscale and mesoscale filaments, fronts, and eddies. These results highlight how the real-time tracking of dynamic structures in the oceans can support fisheries sustainability and advance ecosystem-based management.

Healthy fisheries can reduce bycatch Bycatch of marine mammals, turtles, and birds during commercial fishing is a considerable threat. Activities intended to reduce bycatch are often thought to conflict with commercial fishing. However, Burgess et al. show that in the majority of cases, managing fishery stocks to best promote long-term sustainability would also reduce bycatch. AIM: Animal tracking can provide unique insights into the ecology and conservation of marine species, such as the partitioning of habitat, including differences between life history stages or sexes, and can inform fisheries stock assessments, bycatch reduction and spatial management such as dynamic management. LOCATION: Northeast Pacific Ocean. METHODS: We used satellite tracking data from 47 blue sharks (Prionace glauca) from the Northeast Pacific to determine movements and home range along the west coast of North America, and sex–size class (immature females, mature males) specific habitat preferences using boosted regression trees. Using a suite of static and dynamic environmental variables, we determined distribution and habitat preferences across summer and fall for each sex–size class. RESULTS: We found that there was spatial segregation between sex–size classes particularly in the summer months with immature females found largely north of 33°N, and males south of 35°N. In fall, females travelled south, resulting in an overlap in distributions south of 37°N. Sea surface temperature (SST), latitude and longitude were top predictors. However, immature females and adult males demonstrated unique habitat preferences including SST, with immature females preferring cooler temperatures (SST

Natural resource policies enacted to protect environmental integrity play an important role in promoting sustainability. However, when resources are shared ecologically, economically, or through a common, global interest, policies implemented to protect resource sustainability in one domain can displace, and in some cases magnify, environmental degradation to other domains. Although such displacement has been recognized as a fundamental challenge to environmental and conservation policy within some resource sectors, there has been little cross‐disciplinary and cross‐sectoral integration to address the problem. This suggests that siloed knowledge may be impeding widespread recognition of the ubiquity of displacement and the need for mitigation. Here, we connect research across multiple disciplines to promote a broader discussion and recognition of the processes and pathways that can lead to displaced impacts that countermand or undermine resource policy and outline a number of approaches that can mitigate displacement.

Evaluation of natural resource management policies often is made difficult by lack of robust or long-term data on the resource. In the absence of empirical data, natural resource policy evaluation may rely on expert or stakeholder perception of success as a proxy, particularly in the context of policies that depend on multi-stakeholder engagement or negotiated rulemaking. However, few formal evaluations have compared empirical ecological outcomes with stakeholder perception. This study compares stakeholder perceptions of policy outcomes with ecological outcomes from a long-term, ecological dataset as part of the U.S. Marine Mammal Protection Act's Take Reduction Planning process. Structural Equation Models revealed that stakeholder perceptions were significantly and positively related to positive ecological outcomes. Also, perceived success and ecological performance rankings of the Take Reduction Plans were comparable for three of the five plans examined. This analysis suggests that for this particular policy instrument, stakeholder perception aligns well with ecological outcomes, and this positive relationship is likely the result of a commitment and support for stakeholder education and engagement. However, even within a single policy analysis, there was variability suggesting that the relationship between stakeholder perceptions and policy outcomes must continue to be evaluated. This study suggests that stakeholder perception can be an accurate reflection of ecological outcomes, but not necessarily a predictor of them.

There have been limited efforts to evaluate the efficacy of environmental management programs, in part because environmental legislation often lacks objective, quantifiable criteria to use in such assessments. Here we evaluate the ecological outcomes of an important element of one well-known environmental statute, the US Marine Mammal Protection Act (MMPA), using take reduction planning as a case study. Take reduction planning is mandated by the MMPA as a means to reduce mortality of marine mammals in US fisheries to below statutory thresholds. We used data from formal Stock Assessment Reports to assess and rank the success of five Take Reduction Plans (Harbor Porpoise, Bottlenose Dolphin, Atlantic Large Whale, Pelagic Longline, and Pacific Offshore Cetacean) in mitigating the bycatch of 15 marine mammal stocks. In general, Take Reduction Plans have had an uneven record of meeting their statutory requirements. Successful plans were characterized by straightforward regulations and high rates of compliance. Unsuccessful plans covered marine mammal–fisheries interactions in the northeastern US, had low compliance with complex regulations and sometimes focused on very small stocks. This study emphasizes the importance of requiring legally mandated, quantitative metrics and long-term monitoring programs to evaluate the efficacy of a well-known element of an established environmental management program.

Conservation of marine megafauna is nested within an intricate tapestry of multiple ocean resource uses which are, in turn, embedded in a dynamic and complex ecological ocean system that varies and shifts across a wide range of spatial and temporal scales. Marine megafauna conservation is often further complicated by contemporaneous, and sometimes competing, social, economic, and ecological factors and related management objectives. Advances in emerging technologies and applications, such as remotely-sensed oceanographic data, animal-based telemetry, novel computational analyses, innovations in structured decision making, and stakeholder engagement and policy are supporting complex systems and complexity-aware approaches to megafauna conservation and research. Here we discuss several applications that focus on megafauna fisheries bycatch and exemplify how complex systems and complexity-aware approaches that inherently acknowledge and account for the complexity of ocean systems can advance megafauna conservation and research. Emerging technologies, applications and approaches that embrace, rather than ignore, complexity can drive innovation and success in megafauna conservation and research.

Species distribution models (SDMs) have become key tools for describing and predicting species habitats. In the marine domain, environmental data used in modeling species distributions are often remotely sensed, and as such have limited capacity for interpreting the vertical structure of the water column, or are sampled in situ, offering minimal spatial and temporal coverage. Advances in ocean models have improved our capacity to explore subsurface ocean features, yet there has been limited integration of such features in SDMs. Using output from a data-assimilative configuration of the Regional Ocean Modeling System, we examine the effect of including dynamic subsurface variables in SDMs to describe the habitats of four pelagic predators in the California Current System (swordfish Xiphias gladius, blue sharks Prionace glauca, common thresher sharks Alopias vulpinus, and shortfin mako sharks Isurus oxyrinchus). Species data were obtained from the California Drift Gillnet observer program (1997–2017). We used boosted regression trees to explore the incremental improvement enabled by dynamic subsurface variables that quantify the structure and stability of the water column: isothermal layer depth and bulk buoyancy frequency. The inclusion of these dynamic subsurface variables significantly improved model explanatory power for most species. Model predictive performance also significantly improved, but only for species that had strong affiliations with dynamic variables (swordfish and shortfin mako sharks) rather than static variables (blue sharks and common thresher sharks). Dynamic management approaches protect endangered bycatch species but with much greater efficiency than existing static closures., Seafood is an essential source of protein for more than 3 billion people worldwide, yet bycatch of threatened species in capture fisheries remains a major impediment to fisheries sustainability. Management measures designed to reduce bycatch often result in significant economic losses and even fisheries closures. Static spatial management approaches can also be rendered ineffective by environmental variability and climate change, as productive habitats shift and introduce new interactions between human activities and protected species. We introduce a new multispecies and dynamic approach that uses daily satellite data to track ocean features and aligns scales of management, species movement, and fisheries. To accomplish this, we create species distribution models for one target species and three bycatch-sensitive species using both satellite telemetry and fisheries observer data. We then integrate species-specific probabilities of occurrence into a single predictive surface, weighing the contribution of each species by management concern. We find that dynamic closures could be 2 to 10 times smaller than existing static closures while still providing adequate protection of endangered nontarget species. Our results highlight the opportunity to implement near real-time management strategies that would both support economically viable fisheries and meet mandated conservation objectives in the face of changing ocean conditions. With recent advances in eco-informatics, dynamic management provides a new climate-ready approach to support sustainable fisheries.

SUMMARYTo address growing concern over the effects of fisheries non-target catch on elasmobranchs worldwide, the accurate reporting of elasmobranch catch is essential. This requires data on a combination of measures, including reported landings, retained and discarded non-target catch, and post-discard survival. Identification of the factors influencing discard versus retention is needed to improve catch estimates and to determine wasteful fishing practices. To do this, retention rates of elasmobranch non-target catch in a broad subset of fisheries throughout the world were compared by taxon, fishing country, and gear. A regression tree and random forest analysis indicated that taxon was the most important determinant of retention in this dataset, but all three factors together explained 59% of the variance. Estimates of total elasmobranch removals were calculated by dividing the Food and Agriculture Organization of the United Nations (FAO) global elasmobranch landings by average retention rates, and suggest that total elasmobranch removals may exceed FAO reported landings by as much as 400%. This analysis is the first effort to directly characterize global drivers of discards for elasmobranch non-target catch. The results highlight the importance of accurate quantification of retention and discard rates to improve assessments of the potential impacts of fisheries on these species.

Characterizing habitat suitability for a marine predator requires an understanding of the environmental heterogeneity and variability over the range in which a population moves during a particular life cycle. Female California sea lions (Zalophus californianus) are central-place foragers and are particularly constrained while provisioning their young. During this time, habitat selection is a function of prey availability and proximity to the rookery, which has important implications for reproductive and population success. We explore how lactating females may select habitat and respond to environmental variability over broad spatial and temporal scales within the California Current System. We combine near-real-time remotely sensed satellite oceanography, animal tracking data (n = 72) from November to February over multiple years (2003-2009) and Generalized Additive Mixed Models (GAMMs) to determine the probability of sea lion occurrence based on environmental covariates. Seabirds are often cited as sentinels of the marine environment, but are rarely used in traditional ocean and coastal contaminant monitoring. Four classes of persistent organic pollutants (POPs, n = 68) and three trace elements (mercury, selenium, and arsenic) were measured in the eggs of California least terns (Sterna antillarum browni), caspian terns (Hydroprogne caspia), double-crested cormorants (Phalacrocorax auritus), and western gulls (Larus occidentalis) that nest in the Southern California Bight. Building on a periodic five year regional monitoring program, we measured contaminant exposure and assessed the utility of seabirds as regional contaminant biomonitors. We found that the eggs of larger, more piscivorous species generally had the highest concentrations of POPs and trace elements while California least terns had the lowest concentrations, except for mercury which was higher in least terns. As expected, DDT concentrations were elevated near the Palos Verdes Superfund site. However, we also detected a previously unknown latitudinal pattern in PBDE concentrations in least terns. POP congener profiles also confirmed differences in contamination in urban least tern colonies closest to urban centers. Though toxicants were at detectable levels across species and sites, concentrations were below those known to cause adverse effects in avian taxa and are steady or declining compared to previous studies in this region. Our results suggest that regional seabird monitoring can inform site-specific remediation and support management and protection of regionally-threatened wildlife and coastal systems. Integration of seabird contaminant data with traditional sediment, water, bivalve and fish monitoring is needed to further our understanding of exposure pathways and food web contaminant transfer.

The analysis of blood constituents is a widely used tool to aid in monitoring of animal health and disease. However, classic blood diagnostics (i.e. hematologic and plasma biochemical values) often do not provide sufficient information to determine the state of an animal’s health. Field studies on wild tortoises and other reptiles have had limited success in drawing significant inferences between blood diagnostics and physiological and immunological condition. However, recent research using gene transcription profiling in the threatened Mojave desert tortoise (Gopherus agassizii) has proved useful in identifying immune or physiologic responses and overall health. To improve our understanding of health and immune function in tortoises, we evaluated both standard blood diagnostic (body condition, hematologic, plasma biochemistry values, trace elements, plasma proteins, vitamin A levels) and gene transcription profiles in 21 adult tortoises (11 clinically abnormal; 10 clinically normal) from Clark County, NV, USA. Necropsy and histology evaluations from clinically abnormal tortoises revealed multiple physiological complications, with moderate to severe rhinitis or pneumonia being the primary cause of morbidity in all but one of the examined animals. Clinically abnormal tortoises had increased transcription for four genes (SOD, MyD88, CL and Lep), increased lymphocyte production, biochemical enzymes and organics, trace elements of copper, and decreased numbers of leukocytes. We found significant positive correlations between increased transcription for SOD and increased trace elements for copper, as well as genes MyD88 and Lep with increased inflammation and microbial insults. Improved methods for health assessments are an important element of monitoring tortoise population recovery and can support the development of more robust diagnostic measures for ill animals, or individuals directly impacted by disturbance.

Introduction: As challenges to biodiversity mount, land-use policies have been implemented to balance human needs and the integrity of ecological systems. One such program, Payments for Ecosystem Services (PES), incentivizes resource users to protect ecosystem services and has been implemented around the world to reduce soil erosion, create or improve wildlife habitats, and improve water quality and other environmental goals. The PES policy, at its core, is a concept that aims to capture the reciprocal relationships between human systems and ecological function and process. As such, PES epistemologically embodies a coupled human and natural systems approach. Outcomes: Yet, despite this conceptual alignment, the on-the-ground implementation or evaluation of PES typically does not adopt this coupled approach and PES programs have little integration between socioeconomic, sociocultural, human demographic, and ecological elements. To advance the evolution of PES, we consider what and how socioeconomic and ecological factors have been incorporated into PES program implementation and evaluation. We also present a conceptual model to articulate how PES research can capture the reciprocal relationships among socioeconomics, demography, and ecology and discuss the quantitative modeling approaches that can support this conceptual development, i.e., structural equation and agent-based modeling, and latent trajectory models. Conclusions: By strengthening the conceptual framework for PES within a coupled human and natural systems approach and identifyinganalytical approaches that can be used to quantify and characterize these complex cross-disciplinary relationships, we aim to support the evolution and advancement of PES, in service of more meaningful and positive outcomes for human well-being and ecological sustainability.

Animal-borne telemetry has revolutionized our ability to study animal movement, species physiology, demography and social structures, changing environments and the threats that animals are experiencing. While there will always be a need for basic ecological research and discovery, the current conservation crisis demands we look more pragmatically at the data required to make informed management decisions. Here, we define a framework that distinguishes how research using animal telemetry devices can influence conservation. We then discuss two critical questions which aim to directly connect telemetry-derived data to applied conservation decision-making: (i) Would my choice of action change if I had more data? (ii) Is the expected gain worth the money and time required to collect more data? Policy implications. To answer questions about integrating telemetry-derived data with applied conservation, we suggest the use of value of information analysis to quantitatively assess the return-on-investment of animal telemetry-derived data for conservation decision-making.

The complex processes involved with animal migration have long been a subject of biological interest, and broad-scale movement patterns of many marine turtle populations still remain unresolved. While it is widely accepted that once marine turtles reach sexual maturity they home to natal areas for nesting or reproduction, the role of philopatry to natal areas during other life stages has received less scrutiny, despite widespread evidence across the taxa. Here we report on genetic research that indicates that juvenile hawksbill turtles ( Eretmochelys imbricata ) in the eastern Pacific Ocean use foraging grounds in the region of their natal beaches, a pattern we term natal foraging philopatry. Our findings confirm that traditional views of natal homing solely for reproduction are incomplete and that many marine turtle species exhibit philopatry to natal areas to forage. Our results have important implications for life-history research and conservation of marine turtles and may extend to other wide-ranging marine vertebrates that demonstrate natal philopatry.

Habitat disturbance from development, resource extraction, off-road vehicle use, and energy development ranks highly among threats to desert systems worldwide. In the Mojave Desert, United States, these disturbances have promoted the establishment of nonnative plants, so that native grasses and forbs are now intermixed with, or have been replaced by invasive, nonnative Mediterranean grasses. This shift in plant composition has altered food availability for Mojave Desert tortoises (Gopherus agassizii), a federally listed species. We hypothesized that this change in forage would negatively influence the physiological ecology, immune competence, and health of neonatal and yearling tortoises. To test this, we monitored the effects of diet on growth, body condition, immunological responses (measured by gene transcription), and survival for 100 captive Mojave tortoises. Tortoises were assigned to one of five diets: native forbs, native grass, invasive grass, and native forbs combined with either the native or invasive grass. Tortoises eating native forbs had better body condition and immune functions, grew more, and had higher survival rates (>95%) than tortoises consuming any other diet. At the end of the experiment, 32% of individuals fed only native grass and 37% fed only invasive grass were found dead or removed from the experiment due to poor body conditions. In contrast, all tortoises fed either the native forb or combined native forb and native grass diets survived and were in good condition. Health and body condition quickly declined for tortoises fed only the native grass (Festuca octoflora) or invasive grass (Bromus rubens) with notable loss of fat and muscle mass and increased muscular atrophy. Bromus rubens seeds were found embedded in the oral mucosa and tongue in most individuals eating that diet, which led to mucosal inflammation. Genes indicative of physiological, immune, and metabolic functions were transcribed at lower levels for individuals fed B. rubens, indicating potential greater susceptibility to disease or other health-related problems. This study highlights the negative indirect effects of invasive grasses, such as red brome, in desert ecosystems, and provides definitive evidence of a larger negative consequence to health, survival, and ultimately population recruitment for Mojave Desert tortoises than previously understood.

Intrinsic population growth rate (r(max)) is an important parameter for many ecological applications, such as population risk assessment and harvest management. However, r(max) can be a difficult parameter to estimate, particularly for long-lived species, for which appropriate life table data or abundance time series are typically not obtainable. We describe a method for improving estimates of r(max) for long-lived species by integrating life-history theory (allometric models) and population-specific demographic data (life table models). Broad allometric relationships, such as those between life history traits and body size, have long been recognized by ecologists. These relationships are useful for deriving theoretical expectations for r(max), but r(max) for real populations may vary from simple allometric estimators for "archetypical" species of a given taxa or body mass. Meanwhile, life table approaches can provide population-specific estimates of r(max) from empirical data, but these may have poor precision from imprecise and missing vital rate parameter estimates. Our method borrows strength from both approaches to provide estimates that are consistent with both life-history theory and population-specific empirical data, and are likely to be more robust than estimates provided by either method alone. Our method uses an' allometric constant: the product of r(max) and the associated generation time for a stable-age population growing at this rate. We conducted a meta-analysis to estimate the mean and variance of this allometric constant across well-studied populations from three vertebrate taxa (birds, mammals, and elasmobranchs) and found that the mean was approximately 1.0 for each taxon. We used these as informative Bayesian priors that determine how much to "shrink" imprecise vital rate estimates for a data-limited population toward the allometric expectation. The approach ultimately provides estimates of r(max) (and other vital rates) that reflect a balance of information from the individual studied population, theoretical expectation, and meta-analysis of other populations. We applied the method specifically to an archetypical petrel (representing the genus Procellaria) and to white sharks (Carcharodon carcharias) in the context of estimating sustainable-fishery bycatch limits.

The world’s oceans are dynamic: environmental conditions and ecosystems in marine environments fluctuate spatially and temporally on multiple scales. Spatially, the ocean varies with water depth, ocean currents, and oceanic fronts. This abiotic and biotic variability makes managing resources in the dynamic ocean environment extremely difficult, and as a result, fisheries management often serves as one of the textbook examples of an unstructured or ‘wicked’ environmental problem. This chapter provides an overview of the role satellite remote sensing can play in ocean and fisheries management. Currently, there are very few applications available that enable managers to use satellite earth observations in a scientifically robust but straightforward manner. The chapter recommends collaboration between researchers, scientists, data analysts and conservation practitioners to develop accessible tools, all the while ensuring such approaches are scientifically robust and defensible and are directly meeting the needs of the management community. Continued support and resources for satellite earth observations, distribution, integration, and management-relevant science are needed to maximize the return on this investment in support of sustainable fisheries.

The depletion of fish stocks from global fisheries has been a long-standing concern. More recently, incidental catch of non-target (termed bycatch) vertebrates also has been proposed as a serious conservation issue. Here we present a bycatch assessment for loggerhead and leatherback sea turtles that are incidentally caught by global pelagic longlines. We integrate catch data from over 40 nations and bycatch data from 13 international observer programmes. Despite infrequent rates of encounter, our analyses show that more than 200 000 loggerheads and 50 000 leatherbacks were likely taken as pelagic longline bycatch in 2000. Our analyses suggest that thousands of these turtles die each year from longline gear in the Pacific Ocean alone. Given 80‐95% declines for Pacific loggerhead and leatherback populations over the last 20 years, this bycatch level is not sustainable. Adopting a large-scale, synthetic approach is critical to accurately characterize the influence of global fisheries bycatch on globally distributed and imperilled pelagic vertebrates.

Using data for 25,780 species categorized on the International Union for Conservation of Nature Red List, we present an assessment of the status of the world’s vertebrates. One-fifth of species are classified as Threatened, and we show that this figure is increasing: On average, 52 species of mammals, birds, and amphibians move one category closer to extinction each year. However, this overall pattern conceals the impact of conservation successes, and we show that the rate of deterioration would have been at least one-fifth again as much in the absence of these. Nonetheless, current conservation efforts remain insufficient to offset the main drivers of biodiversity loss in these groups: agricultural expansion, logging, overexploitation, and invasive alien species. Ocean water temperature is changing as a result of anthropogenic influences on the marine environment. Highly mobile marine ectotherms, such as sea turtles, may be particularly susceptible to these changes. However, our current understanding of location-specific thermal tolerances, especially at coastal foraging or over-wintering areas, is limited. Human-induced changes, such as thermal effluent from power plants, appear to have a suite of influences on species that reside in affected areas. Here, we describe a study of green turtle habitat use related to changing water temperature at a coastal foraging site that has recently experienced a power plant closure, leading to a transition to cooler ambient water temperature. We used a combination of active and passive acoustic telemetry to monitor green turtle distribution in relation to water temperature in this dynamic thermal environment. Both before and after closure of the power plant, turtles were distributed in significantly warmer waters than surrounding environments during winter months (December–February). Turtles in winter were rarely detected in water temperatures lower than 14.5 °C. Body size was negatively correlated with water temperature after closure of the power plant, with larger turtles found in cooler waters, while smaller turtles remained within warmer areas. There was not a significant relationship between body size and water temperature before closure of the power plant as water temperature was more constant during operation. Green turtles in San Diego Bay experienced a shift in water temperature following the loss of thermal effluent from a power plant. The effects of this shift were particularly evident during winter months, when ambient water temperatures were coolest. Water temperatures in the southern region of San Diego Bay were significantly warmer during winter before the closure of the power plant, and turtles were detected in significantly warmer water. Turtles in San Diego Bay may associate with or seek out thermal refugia, when possible, to avoid low water temperatures. The cold water temperature inactivity threshold for East Pacific green turtles may be lower than previously thought. There was a significant negative relationship between turtle size and water temperature after power plant closure. East Pacific green turtles exhibit clear responses in habitat use to changes in water temperature at a foraging site near the edge of their geographic range.
