Highlights • Although QTL mapping methods are well established, it is difficult to detect small and linked QTLs. • An R software QTL.gCIMapping.GUI v2.0 has been developed to identify small and linked QTLs. • This software program can be used to identify all kinds of omics QTLs., The methodologies and software packages for mapping quantitative trait loci (QTLs) in bi-parental segregation populations are well established. However, it is still difficult to detect small-effect and linked QTLs. To address this issue, we proposed a genome-wide composite interval mapping (GCIM) in bi-parental segregation populations. To popularize this method, we developed an R package. This program with two versions (Graphical User Interface: QTL.gCIMapping.GUI v2.0 and code: QTL.gCIMapping v3.2) can be used to identify QTLs for quantitative traits in recombinant inbred lines, doubled haploid lines, backcross and F2 populations. To save running time, fread function was used to read the dataset, parallel operation was used in parameter estimation, and conditional probability calculation was implemented by C++. Once one input file with *.csv or *.txt formats is uploaded into the package, one or two output files and one figure can be obtained. The input file with the ICIM and win QTL cartographer formats is available as well. Real data analysis for 1000-grain weight in rice showed that the GCIM detects the maximum previously reported QTLs and genes, and has the minimum AIC value in the stepwise regression of all the identified QTLs for this trait; using stepwise regression and empirical Bayesian analyses, there are some false QTLs around the previously reported QTLs and genes from the CIM method. A new multiple trait strategy based on discriminant analysis was studied for efficient detection of linked QTL in outbred sib families, in comparison with a multivariate likelihood technique. The discriminant analysis technique describes the segregation of a linear combination of the traits in a univariate likelihood. This combination is calculated for each pair of positions depending on the inheritance of the pairs of QTL haplotypes in the progeny. The gains in power and accuracy for position estimations of multiple trait methods in grid searches were evaluated in reference to single trait detections of linked QTL. The methods were applied to simulated designs with two correlated traits submitted to various effects from the linked QTL. Multiple trait strategies were generally more powerful and accurate than the single trait technique. Linked QTL were distinguished when they were separated enough to identify informative recombinations: at least two genetic markers and 25 cM between the QTL under the simulated conditions. Except in a particular case, discriminant analysis was at least as powerful as the multivariate technique and its implementation was five times faster. Combining the advantages from both methodologies, we finally propose a complete strategy for rapid and efficient systematic multivariate detections in outbred populations.

Chantier qualité GA; Quantitative trait loci (QTL) influencing the weight of abdominal fat (AF) and of breast muscle (BM) were detected on chicken chromosome 5 (GGA5) using two successive F(2) crosses between two divergently selected 'Fat' and 'Lean' INRA broiler lines. Based on these results, the aim of the present study was to identify the number, location and effects of these putative QTL by performing multitrait and multi-QTL analyses of the whole available data set. Data concerned 1186 F(2) offspring produced by 10 F(1) sires and 85 F(1) dams. AF and BM traits were measured on F(2) animals at slaughter, at 8 (first cross) or 9 (second cross) weeks of age. The F(0), F(1) and F(2) birds were genotyped for 11 microsatellite markers evenly spaced along GGA5. Before QTL detection, phenotypes were adjusted for the fixed effects of sex, F(2) design, hatching group within the design, and for body weight as a covariable. Univariate analyses confirmed the QTL segregation for AF and BM on GGA5 in male offspring, but not in female offspring. Analyses of male offspring data using multitrait and linked-QTL models led us to conclude the presence of two QTL on the distal part of GGA5, each controlling one trait. Linked QTL models were applied after correction of phenotypic values for the effects of these distal QTL. Several QTL for AF and BM were then discovered in the central region of GGA5, splitting one large QTL region for AF into several distinct QTL. Neither the 'Fat' nor the 'Lean' line appeared to be fixed for any QTL genotype. These results have important implications for prospective fine mapping studies and for the identification of underlying genes and causal mutations.
