Abstract

Metabolomics studies aim at reporting a metabolic signature (list of metabolites) related to a particular experimental condition. These signatures are instrumental in the identification of biomarkers or classification of individuals, however their biological and physiological interpretation remains a challenge. Overcoming this challenge is critical when aiming to associate metabolic signatures with potential pathological outcomes. To support this task, we introduce FORUM: a Knowledge Graph (KG) providing a semantic representation of relations between chemicals and biomedical concepts, built from a federation of life science databases and scientific literature repositories. An important number of scientific articles discuss relations between chemical compounds and biomedical concepts in various contexts, from biomarkers to therapeutic uses. The extraction of these statements and their interconnection in a graph structure can thus allow us to identify and explore relations strongly supported in the scientific literature.The use of a Semantic Web framework on biological data allows us to apply ontological based reasoning to infer new relations between entities. We show that these new relations provide different levels of abstraction and could open the path to new hypotheses. We estimate the statistical relevance of each extracted relation, explicit or inferred, using an enrichment analysis, and instantiate them as new knowledge in the KG to support results interpretation/further inquiries. Beyond this result, FORUM can also provide insights into complex biological questions and the extracted information could then be used for further developments.Containing more than 8 billion triples and providing more than 8 million relations, FORUM leverages the increasing availability of linked datasets in life science and is built in agreement with FAIR principles. A web interface to browse and download the extracted relations, as well as a SPARQL endpoint to directly probe the whole FORUM knowledge graph, are available at https://forum-webapp.semantic-metabolomics.fr. The code needed to reproduce the triplestore is available at https://github.com/eMetaboHUB/Forum-DiseasesChem.

Abstract

High false positive rates in GC-MS metabolomics peak detection is a common issue that impedes automated analysis of large-scale datasets. There is a growing need for improving the reliability and scalability of data analysis workflows. Many algorithms are available for peak detection [1], a crucial step for the data analysis, but performance and outcome can differ widely depending on both algorithmic approach and data acquisition method. This makes it difficult to compare and contrast between algorithms without extensive manual intervention.nnWe present a workflow for improved peak picking (WiPP), a parameter optimizing, multi-algorithm peak detection workflow for GC-MS metabolomics, which automatically evaluates the quality of detected peaks using machine learning-based classification. First, the classifier is trained to distinguish between real compound related peaks and false positive peaks. Then the algorithm parameters are scored based on the quality of detected peaks and optimized accordingly. This procedure is repeated for two peak detection algorithms and subsequently both algorithms are run in parallel on the entire data set with the optimized parameters. The qualitative information returned by the classifier for every peak is then used to merge individual algorithm results into one final high confidence peak set.nnUsing this approach, we show that automated detection and evaluation of peak quality is improved. The additional quantitative and qualitative information generated by the classifier allows:nnO_LIa novel way to classify peaks based on seven classes and thus objectively to assess their qualitynC_LIO_LIimpartial performance comparison of different peak picking algorithmsnC_LIO_LIautomated parameter optimization for each individual peak picking algorithmnC_LIO_LIa final, improved high quality peak list to be generated for statistical or further analyses.nC_LInnIt achieves this while minimising the operator-time required by packaging this within a fully automated workflow. The modular design allows extension, adjustment and improvement of the workflow using different or additional peak detection algorithms and classifiers. Importantly, due to the fully automated implementation, the workflow is suitable for large-scale studies.nnThe pipeline supports mzML, mzData and NetCDF formats and is implemented in python using snakemake, a reproducible and scalable workflow management system, it is available on GitHub (https://github.com/bihealth/WiPP).

Abstract

Liver protein can be altered under paracetamol (APAP) treatment. APAP-protein adducts and other protein modifications (oxidation/nitration, expression) play a role in hepatotoxicity induced by acute overdoses, but it is unknown whether liver protein modifications occur during long-term treatment with non-toxic doses of APAP. We quantified APAP-protein adducts and assessed other protein modifications in the liver from rats under chronic (17 days) treatment with two APAP doses (0.5% or 1% of APAP in the diet w/w). A targeted metabolomic method was validated and used to quantify APAP-protein adducts as APAP-cysteine adducts following proteolytic hydrolysis. The limit of detection was found to be 7 ng APAP–cysteine/mL hydrolysate i.e. an APAP–Cys to tyrosine ratio of 0.016‰. Other protein modifications were assessed on the same protein hydrolysate by untargeted metabolomics including a new strategy to process the data and identify discriminant molecules. These two complementary mass spectrometry (MS)-based metabolic approaches enabled the assessment of a wide range of protein modifications induced by chronic treatment with APAP. Biological significance APAP-protein adducts were detected even in the absence of glutathione depletion and hepatotoxicity, i.e. in the 0.5% APAP group, and increased by 218% in the 1% APAP group compared to the 0.5% APAP group. At the same time, the untargeted metabolomic method revealed a decrease in the binding of cysteine, cysteinyl–glycine and GSH to thiol groups of protein cysteine residues, an increase in the oxidation of tryptophan and proline residues and a modification in protein expression. This wide range of modifications in liver proteins occurred in rats under chronic treatment with APAP that did not induce hepatotoxicity.

Abstract

International audience; In support of the international effort to obtain a reference sequence of the bread wheat genome and to provide plant communities dealing with large and complex genomes with a versatile, easy-to-use online automated tool for annotation, we have developed the TriAnnot pipeline. Its modular architecture allows for the annotation and masking of transposable elements, the structural, and functional annotation of protein-coding genes with an evidence-based quality indexing, and the identification of conserved non-coding sequences and molecular markers. The TriAnnot pipeline is parallelized on a 712 CPU computing cluster that can run a 1-Gb sequence annotation in less than 5 days. It is accessible through a web interface for small scale analyses or through a server for large scale annotations. The performance of TriAnnot was evaluated in terms of sensitivity, specificity, and general fitness using curated reference sequence sets from rice and wheat. In less than 8 h, TriAnnot was able to predict more than 83% of the 3,748 CDS from rice chromosome 1 with a fitness of 67.4%. On a set of 12 reference Mb-sized contigs from wheat chromosome 3B, TriAnnot predicted and annotated 93.3% of the genes among which 54% were perfectly identified in accordance with the reference annotation. It also allowed the curation of 12 genes based on new biological evidences, increasing the percentage of perfect gene prediction to 63%. TriAnnot systematically showed a higher fitness than other annotation pipelines that are not improved for wheat. As it is easily adaptable to the annotation of other plant genomes, TriAnnot should become a useful resource for the annotation of large and complex genomes in the future.
