Suburban landscapes can alter spatial patterns by white-tailed deer (Odocoileus virginianus) and increase animal contact with vectors, pathogens, and humans. Close-contact relationships at a landscape level can have broad implications for disease epidemiology. From 1995–1999, we captured and radio-collared 41 deer in two suburban forest preserves in Chicago, Illinois. We collected blood to determine if animals were seronegative or seropositive for Jamestown Canyon virus and tracked deer movements within suburban habitats. We developed utilization distributions at the population-level and evaluated resource selection for seronegative and seropositive deer. We used maximum likelihood estimation for model selection via Akaike information criterion and then restricted maximum likelihood estimation to attain unbiased estimates of the parameters in the top-ranking models. The top-ranking model describing the resource selection of seronegative deer received almost the full weight of evidence (Akaike information criterion ωi = 0.93), and included the proportion of wetlands, precipitation in year t, and an interaction of the proportion of wetlands and precipitation in year t. The top-ranking model describing resource selection of seropositive deer received the full weight of evidence (Akaike information criterion ωi = 1.00). The model included distance to nearest populated place, distance to nearest river, length of road in each grid cell, precipitation in year t, and an interaction of the length of road in each grid cell and precipitation in year t. These results are valuable for mapping the spatial configuration of hotspots for Jamestown Canyon virus and could be used to educate local residents and recreationalists to reduce human exposure. Predation is one of the main barriers that exotic species may face in newly colonized areas and may help stop or control the potential negative impacts of invasive species in the environment. We evaluated if the consumption of an invasive prey (armored catfish: Pterygoplichtys sp.) affects the dietary niche breadth and trophic level of a native predator (Neotropical river otter: Lontra longicaudis) in northern Guatemala. We examined otter scats from three rivers: two where the invasive armored catfish occurred and one without the invasive fish. Samples were collected two and seven years after the first report of the catfish in the area. We performed gross scat analysis and stable isotope analyses of nitrogen and carbon of fecal matter. Where the invasive armored catfish occurred, it was the main prey item for L. longicaudis. Particularly in the river outside of protected areas seven years after the first report of the catfish, where it accounted for 49% of the otter diet. Concordance was found between the two techniques to estimate dietary niche breadth and trophic level. The dietary niche breath of otters was narrower seven years after the invasion in comparison to two years after the invasion in both invaded rivers, but the extent of the reduction was lesser inside the protected area. In studying the causative mechanisms behind migration and life history, the salmonids–salmon, trout, and charr–are an exemplary taxonomic group, as life history development is known to have a strong genetic component. A double inversion located on chromosome 5 in rainbow trout (Oncorhynchus mykiss) is associated with life history development in multiple populations, but the importance of this inversion has not been thoroughly tested in conjunction with other polymorphisms in the genome. To that end, we used a high-density SNP chip to genotype 192 F1 migratory and resident rainbow trout and focused our analyses to determine whether this inversion is important in life history development in a well-studied population of rainbow trout from Southeast Alaska. We identified 4,994 and 436 SNPs–predominantly outside of the inversion region–associated with life history development in the migrant and resident familial lines, respectively. Although F1 samples showed genomic patterns consistent with the double inversion on chromosome 5 (reduced observed and expected heterozygosity and an increase in linkage disequilibrium), we found no statistical association between the inversion and life history development. Progeny produced by crossing resident trout and progeny produced by crossing migrant trout both consisted of a mix of migrant and resident individuals, irrespective of the individuals’ inversion haplotype on chromosome 5. This suggests that although the inversion is present at a low frequency, it is not strongly associated with migration as it is in populations of Oncorhynchus mykiss from lower latitudes. Mixed community or environmental DNA marker gene sequencing has become a commonly used technique for biodiversity analyses in freshwater systems. Many cytochrome c oxidase subunit I (COI) primer sets are now available for such work. The purpose of this study is to test whether COI primer choice affects the recovery of arthropod richness, beta diversity, and recovery of target assemblages in the benthos kick-net samples typically used in freshwater biomonitoring. We examine six commonly used COI primer sets on samples collected from six freshwater sites. Biodiversity analyses show that richness is sensitive to primer choice and the combined use of multiple COI amplicons recovers higher richness. Thus, to recover maximum richness, multiple primer sets should be used with COI metabarcoding. In ordination analyses based on community dissimilarity, samples consistently cluster by site regardless of amplicon choice or PCR replicate. Thus, for broadscale community analyses, overall beta diversity patterns are robust to COI marker choice. Recovery of traditional freshwater bioindicator assemblages such as Ephemeroptera, Trichoptera, Plectoptera, and Chironomidae as well as Arthropoda site indicators were differentially detected by each amplicon tested. This work will help future biodiversity and biomonitoring studies develop not just standardized, but optimized workflows that either maximize taxon-detection or the selection of amplicons for water quality or Arthropoda site indicators. Agricultural development was the major contributor to South America’s designation as the continent with the highest rates of forest loss from 2000–2012. As the apex predator in the Neotropics, jaguars (Panthera onca) are dependent on forest cover but the species’ response to habitat fragmentation in heterogeneous agricultural landscapes has not been a subject of extensive research. We used occupancy as a measure of jaguar habitat use in Colombia’s middle Magdalena River valley which, as part of the intercontinental Tumbes-Chocó-Magdalena biodiversity hotspot, is exceedingly fragmented by expanding cattle pastures and oil palm plantations. We used single-season occupancy models to analyze 9 months of data (2015–2016) from 70 camera trap sites. Given the middle Magdalena’s status as a “jaguar corridor” and our possible violation of the occupancy models’ demographic closure assumption, we interpreted our results as “probability of habitat use (Ψ)” by jaguars. We measured the associations between jaguar presence and coverage of forest, oil palm, and wetlands in radii buffers of 1, 3, and 5 km around each camera trap. Our camera traps recorded 77 jaguar detections at 25 of the camera trap sites (36%) during 15,305 trap nights. The probability of detecting jaguars, given their presence at a site, was 0.28 (0.03 SE). In the top-ranked model, jaguar habitat use was positively influenced by wetland coverage (β = 7.16, 3.20 SE) and negatively influenced by cattle pastures (β = -1.40, 0.63 SE), both in the 3 km buffers. We conclude that wetlands may serve as keystone habitats for jaguars in landscapes fragmented by cattle ranches and oil palm plantations. Impact of barge movement on phytoplankton abundance and biomass was assessed in the lower stretch of river Ganga, popularly known as Bhagirathi-Hooghly river, during April 2016 to March, 2017. Based on the magnitude of tide, intensity of shipping and boating activities, the stretch from Baranagar to Lalbag (278 km), located at latitude (22°38'33.41"N to 24°10'59.75"N) and longitude (88°21'21.29"E to 88°16'5.65"E) was divided into three zones viz. zone—I (Baranagar to Barrackpore), zone II (Triveni to Balagarh) and zone III (Nabadweep to Lalbag). Water samples were collected randomly from six stations covering 22 barge movements at their passage at three different time intervals viz., 30 minutes before ‘barge movement’, during ‘barge movement’ and 30 minutes after ‘barge movement’. Analysis revealed the presence of 52 phytoplankton taxa belonged to 5 phylum during the study period. The abundance of phytoplankton was highest in zone—I followed by zone III and the zone II. A 44% decrease (1,997 ±1,510 ul-1) in phytoplankton abundance was observed during ‘barge movement’ with respect to normal condition (3,513 ± 2,239 ul-1) which could be due to propeller turbulence in the passage. Cell damage study revealed 21% damage in phytoplankton cell structure in ‘during barge’ followed by ‘after barge’ (10%) condition compared to natural state (6%). Study revealed that phytoplankton biomass (Chlorophyll a) was influenced by ‘barge movement’ in the sampling stretches and the impact was assessed by one way ANOVA. The effect was found significant at Barrackpore (p <0.01), Triveni (p <0.01), Balagarh (p <0.01) and Lalbag (p <0.01) where as it was insignificant at Baranagar and Nabadweep, which may be due to continuous and existing boat trafficking at Baranagar and Nabadweep. Two way ANOVA computed using ‘barge movement’ and sampling stations showed significant (p<0.01) effect on magnitude of Chl a concentrations in the sampling locations. Thus, the ‘barge movement’ influenced phytoplankton abundance and biomass, it had a detrimental effect on phytoplankton cell architecture also. The data set of this work serves as foundation information to understand the ecological implications augmented barge induced environmental disturbances in waterways. To understand the ecology of juvenile chum salmon during early marine life after their downstream migration, we developed a quantitative PCR-based environmental DNA (eDNA) method specific for chum salmon and investigated the spatiotemporal distribution of eDNA in Otsuchi Bay, Iwate, Japan. Indoor aquarium experiments demonstrated the following characteristics of chum salmon eDNA: (1) the eDNA shedding and degradation were time- and water temperature-dependent and the bacterial abundance could contribute to the eDNA decay, (2) fecal discharge may not be the main source of eDNA, and (3) a strong positive Pearson correlation was found between the number of juveniles and the eDNA amounts. As we discovered strong PCR inhibition from the seawater samples of the bay, we optimized the eDNA assay protocol for natural seawater samples by adding a further purification step and modification of PCR mixture. The intensive eDNA analysis in the spring of 2017 and 2018 indicated that juvenile chum salmon initially inhabited in shallow waters in the shorefront area and then spread over the bay from January to June. The eDNA data also pointed out that outmigration of juvenile chum salmon to open ocean temporarily suspended in April, possibly being associated with the dynamics of the Oyashio Current as suggested by a previous observation. This study aimed to understand the movement behaviour and utilization distributions of Kori bustards in space and time in the Serengeti ecosystem. A total of 14 individuals were tracked with the aid of GPS (Geographical positioning system) satellite transmitters, and their sexes were identified using DNA analysis. A species utilization distribution was estimated using the Brownian bridge movement model (hereafter dBBMM) in which the probability of being in an area is conditioned by starting and ending (GPS) relocations. Resource selections were analysed by comparing the GPS relocations with locations randomly placed within each individual’s region of utilization in a spatio-temporal approach. Vegetation information was derived from a Serengeti GIS vegetation map and Data Centre and was reclassified as Open grassland, Dense grassland, Shrubbed grassland, Treed grassland, Shrubland, and Woodland. The Shannon diversity index for vegetation was calculated based on the original vegetation classification. Used versus non-used habitats were contrasted using a generalized linear mixed-effects model with a binomial distribution. The results indicated that males were 21.5% more mobile than females, and movements were 6.3% more diffuse during the non-breeding period compared to the breeding period (7.59 versus 7.14, respectively). Contrasting models indicated that males preferred more open grasslands during the non-breeding period and also preferred closed and shrubbed grassland during the breeding period. Females preferred more woody vegetation during the non-breeding season compared to the breeding season. The most parsimonious model indicated that females preferred to stay closer to rivers and diverse areas during the non-breeding period whereas males preferred areas that were farther from rivers and homogenous. Homogeneous areas were preferred during the breeding period, and heterogeneous areas were preferred during the non-breeding period. We conclude that the movement behaviours of Kori bustards changes with the season and habitat. Further research is needed to understand the factors driving the seasonal movement of Kori bustards in the Serengeti ecosystem. [ABSTRACT FROM AUTHOR]

Infectious diseases are potential contributors to decline in Coho salmon (Oncorhynchus kisutch) populations. Although pathogens are theoretically considered to pose higher risk in high-density rearing environments like hatcheries, there is no direct evidence that hatchery-origin Coho salmon increase the transmission of infectious agents to sympatric wild populations. This study was undertaken to compare prevalence, burden, and diversity of infectious agents between hatchery-reared and wild juvenile Coho salmon in British Columbia (BC), Canada. In total, 2,655 juvenile Coho salmon were collected between 2008 and 2018 from four regions of freshwater and saltwater in BC. High-throughput microfluidics qPCR was employed for simultaneous detection of 36 infectious agents from mixed-tissue samples (gill, brain, heart, liver, and kidney). Thirty-one agents were detected at least once, including ten with prevalence >5%. Candidatus Brachiomonas cysticola, Paraneuclospora theridion, and Parvicapsula pseudobranchiocola were the most prevalent agents. Diversity and burden of infectious agents were substantially higher in marine environment than in freshwater. In Mainland BC, infectious burden and diversity were significantly lower in hatchery smolts than in wild counterparts, whereas in other regions, there were no significant differences. Observed differences in freshwater were predominantly driven by three parasites, Loma salmonae, Myxobolus arcticus, and Parvicapsula kabatai. In saltwater, there were no consistent differences in agent prevalence between hatchery and wild fish shared among the west and east coasts of Vancouver Island. Although some agents showed differential infectious patterns between regions, annual variations likely contributed to this signal. Our findings do not support the hypothesis that hatchery smolts carry higher burdens of infectious agents than conspecific wild fish, reducing the potential risk of transfer to wild smolts at this life stage. Moreover, we provide a baseline of infectious agents in juvenile Coho salmon that will be used in future research and modeling potential correlations between infectious profiles and marine survival. The biological significance of regional cladoceran morphotypes in the montane regions of the central Palearctic remains poorly understood. In the Holarctic Daphnia longispina complex (Cladocera: Daphniidae), several variants, lineages and species have been proposed as endemic for Southern Siberia. Daphnia turbinata Sars, for example, named after its unusual head shape, is known only from Southern Siberia. Here we sequence DNA of Daphnia from three mitochondrial genes (12S rRNA, 16S rRNA, and NADH dehydrogenase subunit 2, ND2) from 57 localities in Russia and Mongolia (the majority being from Southern Siberia) and place them in evolutionary context with existing data. Our aim was to examine regional endemism of the Daphnia longispina complex in Southern Siberian; to improve the phylogenetic understanding with improved taxonomic and regional sampling, and to better understand the influence of Pleistocene glaciation on the biogeography of these lineages. At least three lineages showed genetic evidence for endemism in Southern Siberia. There was strong support for D. turbinata as a sister lineage to to D. longispina/D. dentifera. Another endemic, Siberian D. cf. longispina, is a sister group to the longispina group in general. Within D. longispina s. str. there was an endemic Siberian clade with a western range boundary near the Yenisei River Basin. Gene flow estimates among populations (based on FST values) were very low for clades of D. longispina on a regional (the original 12S dataset), and on a pan-Eurasian (the extended 12S dataset) scale. Negative values of Fu’s FS and Tajima’s D tests prevailed for the species examined with significant values found for two D. longispina clades, D. dentifera, D. galeata and D. cristata. Our results support the notion that Southern Siberia is an important biogeographic region for cladocerans as it contained unexpected diversity of endemics (such as D. turbinata, D. cf. longispina and lineages of D. umbra and D. longsipina s.str.) and from being the geographic meeting place of expanding postglacial lineages from eastern and western refugia. Translocated saltwater crocodiles (Crocodylus porosus) in the Northern Territory (NT) of Australia often return to their original capture sites, which complicates management interventions aimed at reducing human-crocodile conflict. We examined the spatial events implicated in this homing ability, using ARGOS satellite tracking devices. Five large male C. porosus (3.03 m to 4.02 m TL) were shifted and released 100–320 km from their capture sites, and 3 additional ones (3.67 m to 4.23 m TL) were released at their site of capture as controls. Translocated crocodiles were more mobile than the controls, and moved at sea in the direction of their original capture site. However, they were unable or unwilling to swim around a geographic structure, Cobourg Peninsula, which prevented homing being achieved in all five cases. Two control crocodiles remained near their capture sites, but one, after the first year, made a 900km journey for six months, before returning to its original capture and release site. Genetic analysis of tissue samples from nests across the NT coast demonstrated significant genetic structure across the coast, and confirmed that Cobourg Peninsula contributes to genetic differentiation among populations along the NT coast. A subarctic fish community in mine-impacted Yellowknife Bay (Great Slave Lake, Northwest Territories, Canada) was investigated for biological and ecological processes controlling arsenic bioaccumulation. Total concentrations of arsenic, antimony, and metals were measured in over 400 fishes representing 13 species, and primary producers and consumers were included to characterize food web transfer. Yellowknife Bay had slightly more arsenic in surface waters (~3 μg/L) relative to the main body of Great Slave Lake (<1 μg/L), resulting in two-fold higher total arsenic concentrations in muscle of burbot (Lota lota), lake whitefish (Coregonus clupeaformis), and northern pike (Esox lucius). Other mining-associated contaminants, specifically antimony, lead, and silver, were typically below analytical detection in those fish species. No evidence was found for enhanced bioaccumulation of arsenic in long-lived, slow-growing subarctic fishes. Food web biodilution of total arsenic occurred between primary producers, aquatic invertebrates, and fish, although trophic position did not explain arsenic concentrations among fishes. Pelagic-feeding species had higher total arsenic concentrations compared to littoral fishes. Arsenic accumulated in subarctic fishes to comparable levels as fishes from lakes around the world with similar water arsenic concentrations. This first comprehensive study for a subarctic freshwater food web identified the importance of water exposure, biodilution, and habitat-specific feeding on arsenic bioaccumulation. Despite provision of preventive measures against schistosomiasis such as mass drug administration (MDA), the prevalence of Schistosoma mansoni remains high in communities living near Lake Victoria. This study aimed to analyse the status of schistosomiasis, including its prevalence, health education, knowledge, attitudes, and practices (KAP) among pupils, and water use in schools in Mbita situated along the shores of Lake Victoria. Four primary schools were selected as target schools and pupils in classes six and seven were recruited as study participants. The prevalence of S. mansoni was examined by Kato-Katz method. Simultaneously, a KAP survey toward schistosomiasis was conducted among the pupils. Health education contents were extracted from textbooks. All primary schools in the study site were surveyed regarding how each secured water used for daily school life. The prevalence of S. mansoni was 56% and 36% in 2015 and 2016, respectively. 60–70% of pupils chose a correct answer for the mode of transmission. More than 70% of pupils answered that bathing in Lake Victoria causes Schistosoma infection; however, more than 70% of pupils bathed in Lake Victoria sometimes or every day. According to the science textbook, “avoiding contact with contaminated water” is the way to prevent schistosomiasis; however, 66% of schools asked pupils to bring water from Lake Victoria. The prevalence of S. mansoni among pupils remains high. Schoolchildren are taught to avoid contact with contaminated water but are often asked to fetch water from the lake. From the school health viewpoint, health education that reflects the social and cultural context of the community in the contents and teaching methods are needed. In addition to this, provision of sanitation infrastructure is needed. A comprehensive and innovative approach which harmonises central and local governments and other stakeholders, as well as community is important to prevent schistosomiasis. [ABSTRACT FROM AUTHOR]

Resource polymorphism—whereby ancestral generalist populations give rise to several specialised morphs along a resource gradient—is common where species colonise newly formed ecosystems. This phenomenon is particularly well documented in freshwater fish populations inhabiting postglacial lakes formed at the end of the last ice age. However, knowledge on how such differential exploitation of resources across contrasting habitats might be reflected in the biochemical compositions of diverging populations is still limited, though such patterns might be expected. Here, we aimed to assess how fatty acids (FA)—an important biochemical component of animal tissues—diverged across a polymorphic complex of European whitefish (Coregonus lavaretus) and their closely related monomorphic specialist congener vendace (Coregonus albula) inhabiting a series of six subarctic lakes in northern Fennoscandia. We also explored patterns of FA composition in whitefish's predators and invertebrate prey to assess how divergence in trophic ecology between whitefish morphs would relate to biochemical profiles of their key food web associates. Lastly, we assessed how information on trophic divergence provided by differential FA composition compared to evidence of resource polymorphism retrieved from more classical stomach content and stable isotopic (δ13C, δ15N) information. Examination of stomach contents provided high-resolution information on recently consumed prey, whereas stable isotopes indicated broad-scale patterns of benthic-pelagic resource use differentiation at different trophic levels. Linear discriminant analysis based on FA composition was substantially more successful in identifying whitefish morphs and their congener vendace as distinct groupings when compared to the other two methods. Three major FA (myristic acid, stearic acid, and eicosadienoic acid) proved particularly informative, both in delineating coregonid groups, and identifying patterns of pelagic-benthic feeding throughout the wider food web. Myristic acid (14:0) content and δ13C ratios in muscle tissue were positively correlated across fish taxa, and together provided the clearest segregation of fishes exploiting contrasting pelagic and benthic niches. In general, our findings highlight the potential of FA analysis for identifying resource polymorphism in animal populations where this phenomenon occurs, and suggest that this technique may provide greater resolution than more traditional methods typically used for this purpose. Climate change represents one of the most significant threats to human and wildlife communities on the planet. Populations at range margins or transitions between biomes can be particularly instructive for observing changes in biological communities that may be driven by climate change. Avian communities in lowland boreal habitats in the Adirondack Park, located at the North American boreal-temperate ecotone, have been the focus of long-term monitoring efforts since 2007. By documenting long-term changes in community structure and composition, such datasets provide an opportunity to understand how boreal species are responding differently to climate change, and which habitat characteristics may be best able to retain boreal avian communities. We examined three specific questions in order to address how well current biological communities in Adirondack boreal wetland habitats are being maintained in a changing climate: (1) how do trends in occupancy vary across species, and what guilds or characteristics are associated with increasing or decreasing occupancy? (2) how is avian community composition changing differently across sites, and (3) what distinguishes sites which are retaining boreal birds to a higher degree than other sites? Our analysis revealed that (1) boreal species appear to exhibit the largest changes in occupancy among our study locations as compared to the larger avian community, (2) dynamics of community change are not uniform across sites and habitat structure may play an important role in driving observed changes, and (3) the particular characteristics of large open peatlands may allow them to serve as refugia for boreal species in the context of climate change. Arapaima, pirarucu or paiche (Arapaima gigas) is one of the largest freshwater fish in the world, and has a long history of commercial exploitation in the Amazon region. To estimate levels of genetic variability and historical and recent connectivity in Arapaima, we examined variation in eleven microsatellite DNA markers in individuals from 22 localities in Brazil, Colombia, and Peru. The results of analysis of molecular variance, Bayesian clustering and discriminant analysis of principal components showed that Arapaima in our samples represents two major populations, one in the Amazonas and one in the Araguaia-Tocantins River basins. The Amazonas population is further structured by isolation-by-distance with the hydrologically largely unconnected Amapá locality representing the eastern-most extreme of this continuum; gene flow predominates at distances of less than 1500 km with localities separated by over 2000 km dominated by genetic drift and effectively forming different populations. We saw no evidence of multiple species of Arapaima in the Amazonas basin, and analysis of pairwise genetic divergence (FST) with Mantel tests and correlograms indicated that this largest population exhibits a large-scale pattern of isolation-by-distance, with which results from MIGRATE-N agreed. The degree and significance of genetic divergence indicates that most sampled localities represent demographically independent sub-populations, although we did identify several recent migration events between both proximal and more distant localities. The levels of genetic diversity were heterogeneous across sites, including low genetic diversity, effective population sizes, and evidence of genetic bottlenecks in several places. On average the levels of gene diversity and rarefied allelic richness were higher for localities along the Amazonas mainstem than in the tributaries, despite these being the areas of highest fishing pressure, while the lowest values were found in tributary headwaters, where landscape modification is a significant threat. We recommend that managers consider the regional and local threats to these populations and tailor strategies accordingly, strategies which should ensure the ability of young A. gigas to disperse through floodplain corridors to maintain genetic diversity among otherwise sedentary adult sub-populations. Amazonian floodplains form complex hydrological networks that play relevant roles in global biogeochemical cycles, and bacterial degradation of the organic matter in these systems is key for regional carbon budget. The Amazon undergoes extreme seasonal variations in water level, which produces changes in landscape and diversifies sources of organic inputs into floodplain systems. Although these changes should affect bacterioplankton community composition (BCC), little is known about which factors drive spatial and temporal patterns of bacterioplankton in these Amazonian floodplains. We used high-throughput sequencing (Illumina MiSeq) of the V3-V4 region of the 16S rRNA gene to investigate spatial and temporal patterns of BCC of two size fractions, and their correlation with environmental variables in an Amazon floodplain lake (Lago Grande do Curuai). We found a high degree of novelty in bacterioplankton, as more than half of operational taxonomic units (OTUs) could not be classified at genus level. Spatial habitat heterogeneity and the flood pulse were the main factors shaping free-living (FL) BCC. The gradient of organic matter from transition zone-lake-Amazon River was the main driver for particle-attached (PA) BCC. The BCC reflected the complexity of the system, with more variation in space than in time, although both factors were important drivers of the BCC in this Amazon floodplain system. Crayfish plague, caused by the pathogen Aphanomyces astaci, is one of the main factors responsible for the decimation of the native European crayfish species Austropotamobius pallipes. In Spain, two North American freshwater crayfish species, Procambarus clarkii and Pacifastacus leniusculus, were intentionally introduced during the 1970s for aquaculture and fishery purposes. Since then, incidences of crayfish plague have been continually reported. In this work, we evaluated more than 50 diagnosed cases of crayfish plague that have occurred in the Iberian Peninsula since 2004 by performing a microscopic examination of infected specimens and by molecularly identifying and haplotyping the pathogen. Our results showed that (i) the pathogen A. astaci has been active 45 years since the first introductions of the invasive North American crayfish species in the Iberian Peninsula, and (ii) P. clarkii and P. leniusculus are chronic reservoirs of the crayfish plague pathogen. Moreover, our data confirmed a correspondence between pathogen origin and spread and the specific haplotypes carried by the North American invasive crayfish located in the vicinity of each outbreak. We generated a crayfish plague incidence map of the Iberian Peninsula that shows (i) a northern area, mainly inhabited by alien P. leniusculus, where crayfish plague cases are associated with the b-haplotype specific to P. leniusculus, and (ii) southern, central and eastern areas that are basically inhabited by alien P. clarkii, where crayfish plague cases are associated with the d1- and d2-haplotypes specific to P. clarkii. The results presented here are evidence of the long standing and negative impact of the two invasive crayfish species on the native species, indicating the need for more extensive control measures. Four chronologies of the bivalve species Glycymeris pilosa have been constructed along a 300 km gradient of the eastern coastal Adriatic Sea, all of which span the common period of 1982–2015. The chronologies are compared to local and remote environmental drivers suspected to influence the biology of the system, including air and seawater temperature, precipitation and freshwater discharge. The Adriatic-Ionian Bimodal Oscillating System (BiOS), a key oceanographic feature quantified by satellite-derived absolute dynamic topography, is also compared to the chronologies. The chronologies at the two southern sites are more strongly influenced by local river discharge, while the two northern chronologies are more strongly influenced by BiOS. These results highlight the broadscale importance of BiOS to the Adriatic system as well as the heterogeneity of nearshore environmental and drivers of growth. These G. pilosa chronologies provide unique multidecadal, continuous, biological time series to better understand the ecology and fine-scale variability of the Adriatic with potential for other shallow, semi-enclosed seas. Loss of natural wetlands is a global phenomenon that has severe consequences for waterbird populations and their associated ecosystem services. Although agroecosystems can reduce the impact of natural habitat loss, drivers of use of such artificial habitats by waterbirds remain poorly understood. Using the cosmopolitan northern pintail Anas acuta as a model species, we monitored home-range and fine-scale resource selection across the agricultural landscape. Individuals were tracked using GPS-GSM transmitters, and a suite of environmental and landscape features were measured throughout the winter seasons. Spatial patterns of habitat use were analysed using generalized linear mixed effect models by integrating field-observations with GPS telemetry. All birds used rice fields as foraging grounds at night and commuted to an adjacent reservoir to roost during daylight. Home-ranges and maximum foraging distances of nocturnally foraging birds increased with decreasing availability of flooded fields, and were positively correlated with moonlight levels. Birds selected flooded rice paddies (water depth range: 9–21 cm) with standing stubble and substrate with pebbles smaller than 0.5 cm in diameter. Density of rice seeds, rice paddy size, and other environmental and landscape features did not emerge as significant predictors. Our findings indicate that nocturnal foraging of northern pintails within rice fields is driven primarily by straw manipulation, water level and substrate pebble size. Thus, the presence of standing stubble in flooded paddies with soft bottoms should be prioritized to improve foraging areas for dabbling ducks. Peri-urban lakes increasingly experience intensified anthropogenic impacts as watershed uses and developments increase. Cultus Lake is an oligo-mesotrophic, peri-urban lake near Vancouver, British Columbia, Canada that experiences significant seasonal tourism, anthropogenic nutrient loadings, and associated cultural eutrophication. Left unabated, these cumulative stresses threaten the critical habitat and persistence of two endemic species at risk (Coastrange Sculpin, Cultus population; Cultus Lake sockeye salmon) and diverse lake-derived ecosystem services. We constructed water and nutrient budgets for the Cultus Lake watershed to identify and quantify major sources and loadings of nitrogen (N) and phosphorus (P). A steady-state water quality model, calibrated against current loadings and limnological data, was used to reconstruct the historic lake trophic status and explore limnological changes in response to realistic development and mitigation scenarios. Significant local P loadings to Cultus Lake arise from septic leaching (19%) and migratory gull guano deposition (22%). Watershed runoff contributes the majority of total P (53%) and N (73%) loads to Cultus Lake, with substantial local N contributions arising from the agricultural Columbia Valley (41% of total N load). However, we estimate that up to 66% of N and 70% of P in watershed runoff is ultimately sourced via deposition from the nutrient-contaminated regional airshed, with direct atmospheric deposition on the lake surface contributing an additional 17% of N and 5% of P. Thus, atmospheric deposition is the largest single source of nutrient loading to Cultus Lake, cumulatively responsible for 63% and 42% of total N and P loadings, respectively. Modeled future loading scenarios suggest Cultus Lake could become mesotrophic within the next 25 years, highlighting a heightened need for near-term abatement of P loads. Although mitigating P loads from local watershed sources will slow the rate of eutrophication, management efforts targeting reductions in atmospheric-P within the regional airshed are necessary to halt or reverse lake eutrophication, and conserve both critical habitat for imperiled species at risk and lake-derived ecosystem services. Major ecological realignments are already occurring in response to climate change. To be successful, conservation strategies now need to account for geographical patterns in traits sensitive to climate change, as well as climate threats to species-level diversity. As part of an effort to provide such information, we conducted a climate vulnerability assessment that included all anadromous Pacific salmon and steelhead (Oncorhynchus spp.) population units listed under the U.S. Endangered Species Act. Using an expert-based scoring system, we ranked 20 attributes for the 28 listed units and 5 additional units. Attributes captured biological sensitivity, or the strength of linkages between each listing unit and the present climate; climate exposure, or the magnitude of projected change in local environmental conditions; and adaptive capacity, or the ability to modify phenotypes to cope with new climatic conditions. Each listing unit was then assigned one of four vulnerability categories. Units ranked most vulnerable overall were Chinook (O. tshawytscha) in the California Central Valley, coho (O. kisutch) in California and southern Oregon, sockeye (O. nerka) in the Snake River Basin, and spring-run Chinook in the interior Columbia and Willamette River Basins. We identified units with similar vulnerability profiles using a hierarchical cluster analysis. Life history characteristics, especially freshwater and estuary residence times, interplayed with gradations in exposure from south to north and from coastal to interior regions to generate landscape-level patterns within each species. Nearly all listing units faced high exposures to projected increases in stream temperature, sea surface temperature, and ocean acidification, but other aspects of exposure peaked in particular regions. Anthropogenic factors, especially migration barriers, habitat degradation, and hatchery influence, have reduced the adaptive capacity of most steelhead and salmon populations. Enhancing adaptive capacity is essential to mitigate for the increasing threat of climate change. Collectively, these results provide a framework to support recovery planning that considers climate impacts on the majority of West Coast anadromous salmonids. [ABSTRACT FROM AUTHOR]

Cervids are known to be reservoirs of zoonotic bacteria transmitted by ticks. This study aimed to identify the Anaplasma species carried by captive red deer and swamp deer in a wild fauna reserve in France. Blood from 59 red deer and 7 swamp deer was collected and analyzed over a period of two years. A semi-nested PCR targeting the 23S rRNA was performed to detect and characterize Anaplasma spp. and determine the presence of zoonotic species. Anaplasma phagocytophilum was identified in 14/59 red deer (23.7%) but it was not identified in any of the swamp deer (7 animals). Three sequences could not be assigned to any particular species based on the 23S rRNA sequences. Complementary nested PCR targeting 16S rRNA, gltA and groEL genes and sequencing analysis then identified these sequences as a recently reported zoonotic species, Anaplasma capra; this species was found in 2 red deer (Cervus elaphus) and 1 swamp deer (Rucervus duvaucelii). This is the first report of the tick-borne zoonotic bacterium A. capra in France, a species otherwise described only in China, Japan, Malaysia and South Korea in goats, sheep, deer, cattle and Japanese serows (Capricornis crispus). While this bacterium may have been introduced into the reserve by infected imported animals, its local epidemiological cycle via tick transmission seems possible as locally born deer were found infected. Given limited resources for managing invasive species, traditional survey methods may not be feasible to implement at a regional scale. Environmental DNA (eDNA) sampling has proven to be an effective method for detecting some invasive species, but comparisons between the detection probability of eDNA and traditional survey methods using modern occupancy modeling methods are rare. We developed a qPCR assay to detect two species of watersnake (Nerodia fasciata and Nerodia sipedon) introduced to California, USA, and we compared the efficacy of eDNA and aquatic trapping. We tested 3–9 water samples each from 30 sites near the known range of N. fasciata, and 61 sites near the known range of N. sipedon. We also deployed aquatic funnel traps at a subset of sites for each species. We detected N. fasciata eDNA in three of nine water samples from just one site, but captured N. fasciata in traps at three of ten sites. We detected N. sipedon eDNA in five of six water samples from one site, which was also the only site of nine at which this species was captured in traps. Traditional trapping surveys had a higher probability of detecting watersnakes than eDNA surveys, and both survey methods had higher detection probability for N. sipedon than N. fasciata. Occupancy models that integrated both trapping and eDNA surveys estimated that 5 sites (95% Credible Interval: 4–10) of 91 were occupied by watersnakes (both species combined), although snakes were only detected at four sites (three for N. fasciata, one for N. sipedon). Our study shows that despite the many successes of eDNA surveys, traditional sampling methods can have higher detection probability for some species. We recommend those tasked with managing species invasions explicitly compare eDNA and traditional survey methods in an occupancy framework to inform their choice of the best method for detecting nascent populations. Although environmental DNA (eDNA) is increasingly being used to survey for the presence of rare and/or invasive fishes in aquatic systems, the utility of this technique has been limited by a poor understanding of whether and how eDNA concentrations relate to fish density, especially in rivers. We conducted a field study to systematically test whether the eDNA released by a model invasive fish, Silver Carp (Hypophthalmichthys molitrix), was related to the density of this species in a large river. We quantified fish density throughout the 460 km long Illinois River using hydroacoustic surveys at 23 sites while concurrently collecting 192 surface water samples for eDNA analysis. We found that Silver Carp numerical density and biomass density were positively and non-linearly related to eDNA concentration and detection rate. Both eDNA concentration (copy number) and detection rate increased rapidly as Silver Carp density increased but plateaued at moderate densities. These relationships could prove useful for estimating Silver Carp relative abundance in newly invaded locations where population numbers are low to moderate. Future studies should explore the causes of this nonlinear relationship as it would ultimately benefit aquatic species monitoring and management programs. [ABSTRACT FROM AUTHOR]

Sediment flushing can tackle reservoirs siltation and improve sediment flux through dammed rivers. However, the increase of the sediment loading below the dam can trigger a suite of undesired ecological effects in the downstream river reaches. To limit these drawbacks, sediment flushing can be controlled, by jointly regulating the sediment concentration of the evacuated water and the streamflow in the downstream channel. In this paper, we report on ten controlled sediment flushing operations (CSFOs), carried out between 2006 and 2012 in the central Italian Alps, at four hydropower reservoirs. These CSFOs displayed specific common traits: (i) Limits were set by the local environmental authorities concerning the allowable suspended sediment concentration. (ii) Reservoirs were fully drawn-down, earth-moving equipment was used to dislodge sediment, and the downstream water discharge was increased, compared to baseflow, by operating upstream intakes. (iii) Abiotic and biotic measurements in selected downstream reaches (before, during, and after the CSFOs) represented an integral part of the operations. In contrast, significant differences characterize the hydropower facilities (elevation and storage of reservoirs, in particular) as well as the basic CSFOs parameters (i.e., season, duration, mass and grain-size of the evacuated sediment, suspended sediment concentration). The macroinvertebrate assemblages resulted noticeably impacted by the CSFOs. In the short term, a significant density drop was observed, slightly influenced by the extent of the perturbation. In contrast, the latter appeared to control the assemblages contraction in terms of richness, according to the different sensitivity to sediment stress of the different taxa. The time employed to recover pre-CSFO standard ranged from few months to just under one year, and the related patterns would seem mostly correlated to the flushing season and to further site specificities. The density of trout populations was impacted as well, thus suggesting the adoption of mitigating strategies as removal by electrofishing before, and repopulation after the CSFO. Background: Identifying and eliminating snail habitats is the key measure for schistosomiasis control, critical for the nationwide strategy of eliminating schistosomiasis in China. Here, our aim was to construct a new analytical framework to predict high-risk snail habitats based on a large sample field survey for Oncomelania hupensis, providing guidance for schistosomiasis control and prevention. Methodology/Principal findings: Ten ecological models were constructed based on the occurrence data of Oncomelania hupensis and a range of variables in the Poyang Lake region of China, including four presence-only models (Maximum Entropy Models, Genetic Algorithm for rule-set Production, Bioclim and Domain) and six presence-absence models (Generalized Linear Models, Multivariate Adaptive Regression Splines, Flexible Discriminant Analysis, as well as machine algorithmic models–Random Forest, Classification Tree Analysis, Generalized Boosted Model), to predict high-risk snail habitats. Based on overall predictive performance, we found Presence-absence models outperformed the presence-only models and the models based on machine learning algorithms of classification trees showed the highest accuracy. The highest risk was located in the watershed of the River Fu in Yugan County, as well as the watershed of the River Gan and the River Xiu in Xingzi County, covering an area of 52.3 km2. The other high-risk areas for both snail habitats and schistosomiasis were mainly concentrated at the confluence of Poyang Lake and its five main tributaries. Conclusions/Significance: This study developed a new distribution map of snail habitats in the Poyang Lake region, and demonstrated the critical role of ecological models in risk assessment to directing local field investigation of Oncomelania hupensis. Motion triggered camera traps are an increasingly popular tool for wildlife research and can be used to survey for multiple species simultaneously. As with all survey techniques, it is crucial to conduct camera trapping research following study designs that include adequate spatial and temporal replication, and sufficient probability of detecting species presence. The use and configuration of multiple camera traps within a single survey site are understudied considerations that could have a substantial impact on detection probability. Our objective was to test the role that camera number (one, two or three units), and spacing along a linear transect (100 m or 150 m), have on the probability of detecting a species given it is present. From January to March, 2017 we collected data on six mammal species in Maine, USA: coyote (Canis latrans), fisher (Pekania pennanti), American marten (Martes americana), short-tailed weasel (Mustela erminea), snowshoe hare (Lepus americanus), and American red squirrel (Tamiasciurus hudsonicus). We used multi-scale occupancy modelling to compare pooled detection histories of different configuration of five cameras deployed at the same survey site (n = 32), and how the configuration would influence the probability of detecting a species given it was available at the site. Across all six species, we found substantial increases in probability of detection as the number of cameras increased from one to two (22 to 400 percent increase), regardless of the spacing between cameras. For most species the magnitude of the increase was less substantial when adding a third camera (4 to 85 percent increase), with coyote and snowshoe hare showing a pronounced effect. The influence of survey station features also varied by species. We suggest that using pooled data from two or three cameras at a survey site is a cost effective approach to increase detection success over a single camera. [ABSTRACT FROM AUTHOR]

Freshwater ecosystems rank among the most endangered ecosystems in the world and are under increasing threat from aquatic invasive species (AIS). Understanding the range expansion of AIS is key for mitigating their impacts. Most approaches rely on Species Distribution Models (SDMs) to predict the expansion of AIS, using mainly environmental variables, yet ignore the role of human activities in favouring the introduction and range expansion of AIS. In this study, we use five SDM algorithms (independently and in ensemble) and two accuracy measures (TSS, AUC), combined with a null modelling approach, to assess the predictive performance of the models and to quantify which predictors (environmental and anthropogenic from the native and introduced regions) best explain the distribution of nine freshwater invasive species (including fish, arthropods, molluscs, amphibians and reptiles) in a large island (Great Britain), and which species characteristics affect model performance. Our results show that the distribution of invasive species is difficult to predict by SDMs, even in cases when TSS and AUC model accuracy values are high. Our study strongly advocates the use of null models for testing SDMs performance and the inclusion of information from the native area and a variety of both human-related and environmental predictors for a more accurate modelling of the range expansion of AIS. Otherwise, models that only include climatic variables, or rely only on standard accuracy measures or a single algorithm, might result in mismanagement of AIS. [ABSTRACT FROM AUTHOR]

Estuarine food webs are generally considered to be supported by marine pelagic and benthic primary producers and by the import of dead organic matter from the open sea. Although estuaries receive considerable amounts of freshwater phytoplankton and organic compounds from adjacent rivers, the potential contribution of these living and dead matter to estuarine food webs is often assumed to be negligible and, therefore, not examined. Based on stable isotope analyses, we report the importance of freshwater suspended particulate organic matter (FW-SPOM) for fuelling estuarine food webs in comparison to estuarine SPOM and microphytobenthos. This previously neglected food source contributed 50–60% (annual average) of food intake of suspension-feeding bivalves such as cockles (Cerastoderma edule), mussels (Mytilus edulis) and Pacific oysters (Magallana gigas) at the Balgzand tidal flats, an estuarine site in the western Wadden Sea (12–32 psu). For these species, this proportion was particularly high in autumn during strong run-off of SPOM-rich freshwater, whilst estuarine SPOM (20%-25%) and microphytobenthos (15%-30%) were relatively important in summer when the freshwater run-off was very low. Determining correlates of density for large carnivores is important to understand their ecological requirements and develop conservation strategies. Of several earlier density studies conducted globally, relatively few addressed a scale (usually >1000 km2) that allows inference on correlates of density over heterogeneous landscapes. We deployed 164 camera trap stations covering ~2500 km2 across five areas characterized by broadly different vegetation cover in the Udzungwa Mountains, Tanzania, to investigate correlates of density for a widespread and adaptable carnivore, the leopard (Panthera pardus). We modelled data in a spatially explicit capture-recapture framework, with both biotic and abiotic covariates hypothesised to influence density. We found that leopard density increased with distance to protected area boundary (mean±SE estimated effect = 0.44±0.20), a proxy for both protected area extent and distance from surrounding human settlements. We estimated mean density at 4.22 leopards/100 km2 (85% CI = 3.33‒5.35/100 km2), with no variation across habitat types. Results indicate that protected area extent and anthropogenic disturbance limit leopard populations whereas no support was found for prey availability and trap array as drivers of leopard density. Such vulnerability is relevant to the conservation of the leopard, which is generally considered more resilient to human disturbance than other large cats. Our findings support the notion that protected areas are important to preserve viable population of leopards, increasingly so in times of unprecedented habitat fragmentation. Paralogues pairs are more frequently observed in eels (Anguilla sp.) than in other teleosts. The paralogues often show low phylogenetic distances; however, they have been assigned to the third round of whole genome duplication (WGD), shared by all teleosts (3R), due to their conserved synteny. The apparent contradiction of low phylogenetic difference and 3R conserved synteny led us to study the duplicated gene complement of the freshwater eels. With this aim, we assembled de novo transcriptomes of two highly relevant freshwater eel species: The European (Anguilla anguilla) and the Japanese eel (Anguilla japonica). The duplicated gene complement was analysed in these transcriptomes, and in the genomes and transcriptomes of other Actinopterygii species. The study included an assessment of neutral genetic divergence (4dTv), synteny, and the phylogenetic origins and relationships of the duplicated gene complements. The analyses indicated a high accumulation of duplications (1217 paralogue pairs) among freshwater eel genes, which may have originated in a WGD event after the Elopomorpha lineage diverged from the remaining teleosts, and thus not at the 3R. However, very similar results were observed in the basal Osteoglossomorpha and Clupeocephala branches, indicating that the specific genomic regions of these paralogues may still have been under tetrasomic inheritance at the split of the teleost lineages. Therefore, two potential hypotheses may explain the results: i) The freshwater eel lineage experienced an additional WGD to 3R, and ii) Some duplicated genomic regions experienced lineage specific rediploidization after 3R in the ancestor to freshwater eels. Nigerians depend on fish for maintaining diverse and healthy diets. Fish are a key source of protein and micronutrients, both of which are important for healthy diets. Some research has shown that forests provide important ecosystem functions that support the productive capacity and sustainability of inland fisheries. Our study aims to empirically assess the relationship between forest cover around rivers and fish consumption. We use data from the Living Standards Measurement Survey (LSMS) and spatially merge household and village data with forest cover and river maps. We estimate the relationship between forest cover around rivers and average village fresh fish consumption, while also accounting for other socio-economic and geographical determinants. We find that that the density of forest cover around rivers is positively and significantly correlated with village consumption of fresh fish. Our results suggest that forests influence the consumption of fresh fish by improving the productivity of inland fisheries and increasing the availability of fish. Aquatic habitats tend to be overlooked in debates on land use and food production, and yet can be critically important sources of nutrient-rich foods that are limited in rural diets in developing countries, particularly for the poor. Clearing forests for agriculture in order to produce more agricultural crops might have the unintended consequence of reducing another important food source. [ABSTRACT FROM AUTHOR]

While there is no denying that oil sands development in the Athabasca Oil Sands Region (AOSR) has large impacts upon the habitat it disturbs, developers are legally required to return this land to “an equivalent land capability.” While still early in the process of reclamation, land undergoing reclamation offers an opportunity to study factors influencing reclamation success, as well as how reclaimed ecosystems function. As such, an Early Successional Wildlife Dynamics (ESWD) program was created to study how wildlife return to and use reclaimed upland boreal habitat in the AOSR. Wildlife data comprising 182 taxa of mammals, birds, and amphibians, collected between 2011 and 2017 and from five oil sands leases, were compared from multiple habitat types (burned [BRN], cleared [CLR], compensation lakes [COMP], logged [LOG], mature forest [MF], and reclaimed sites [REC]). Overall, similarity of wildlife communities in REC and MF plots varied greatly, even at 33 years since reclamation (31–62% with an average of 52%). However, an average community similarity of 52% so early in the successional process suggests that current reclamation efforts are progressing towards increased similarity compared to mature forest plots. Conversely, our data suggest that REC plots are recovering differently than plots impacted by natural (BRN) or other anthropogenic disturbances (LOG), which is likely due to differences associated with soil reconstruction and development on reclaimed plots. Regardless of the developmental trajectory of reclaimed habitats, progression towards increased wildlife community similarity at REC and MF plots is apparent in our data. While there is no expectation that reclaimed upland habitats will resemble or function identically to naturally occurring boreal forest, the degree of similarity observed in our study suggests that comparable ecological functionality is possible, increasing the probability that oil sands operators will be able to fulfill their regulatory requirements and duty to reclaim regarding wildlife and wildlife habitat. Camera traps are a key tool in ecological studies, and are increasingly being used to understand entire communities. However, robust inferences continue to be hampered by low detection of rare and elusive species. Attractants can be used to increase detection rates, but may also alter behaviour, and little research has evaluated short-term, localized response to the presence of attractants. We conducted three camera trap surveys in Kibale National Park, Uganda, using food baits and scent lures (“attractants”) at each camera station to entice small carnivores to pass in front of camera stations. To examine the interrelationship between scavenging and response to attractants, we also placed camera traps at five food refuse pits. We modelled the effect of attractant and duration of trap placement on the detection probability of small carnivores and selected African golden cat Caracal aurata prey items. We examine transient site response of each species, by comparing our observed likelihood of detection in each 24 h period from 1–7 d following refreshing of attractants to randomly generated capture histories. African civet Civettictis civetta, rusty-spotted genet Genetta maculata, African palm civet Nandinia binotata, and marsh mongoose Atilax paludinosus detection probabilities were highest and Weyns’s red duiker Cephalophus wenysi detection probability was lowest immediately after attractants were placed. Within 24 h after attractant was placed, rusty-spotted genet and African palm civet were more likely to be detected and African golden cat, red duiker, and blue duiker Philantomba monticola were less likely to be detected. Our results suggest that attractants can increase detection of small-bodied species and include some arboreal species in terrestrial camera trap sampling. However, attractants may also alter short-term visitation rates of some species, with potentially cascading effects on others. The sea lamprey (Petromzons marinus) is a devastating invasive species that represents a significant impediment to restoration of the Laurentian Great Lakes. There is substantial interest in developing environmentally benign control strategies for sea lamprey, and many other aquatic invasive species, that employ the manipulation of semiochemical information (pheromones and chemical cues) to guide the movements of invaders into control opportunities (e.g. traps, locations for safe pesticide application, etc.). A necessary precursor to the use of semiochemicals in conservation activities is the identification of the chemical constituents that compose the odors. Here, we characterize the major nitrogenous substances from the water-soluble fraction of a skin extract that contains the sea lamprey alarm cue, a powerful repellent that has proven effective in guiding the movements of migrating sea lamprey in rivers. Nitrogenous compounds are suspected components of fish alarm cues as the olfactory sensory neurons that mediate alarm responses transduce amino acids and related compounds. A laboratory assay confirmed the behavioral activity contained in the alarm cue resides in the water-soluble fraction of the skin extract. This water-soluble fraction consisted primarily of creatine (70%), heterocyclic nitrogenous compounds (4.3%) and free amino acids (18.4%), respectively. Among the free amino acids characterized in our study, essential amino acids constituted 13% of the water-soluble fraction. Free amino acids isolated from the water-soluble fraction composed of arginine, phenylalanine, threonine, and asparagine 3.9, 2.7, 2.6 and 2.4% of the water-soluble fraction, respectively. Reduction of ecosystem connectivity has long-lasting impacts on food webs. Anadromous fish, which migrate from marine to freshwater ecosystems to complete reproduction, have seen their historically larger ecosystem role undercut by widespread riverine habitat fragmentation and other impacts mainly derived from anthropogenic sources. The result has been extensive extirpations and increased susceptibility to a suite of environmental factors that currently impede recovery. Under this present-day context of reduced productivity and connectivity, aggressive management actions and enforcement of catch limits including bycatch caps and complete moratoria on harvest have followed. What remains less understood are the implications of changes to food webs that co-occurred. What benefits restoration could provide in terms of ecosystem functioning in relation to economic costs associated with dam removal and remediation is unknown and can limit the scope and value of restoration activities. Here we employ, historical landscape-based biomass estimates of anadromous alosine for the first time in an ecosystem modeling of the Northeast US large marine ecosystem (LME), to evaluate the value of improving connectivity by measuring the increase in energy flow and population productivity. We compared a restored alosine model to a contemporary model, analyzing the impacts of the potential increase of connectivity between riverine and oceanic systems. There was the potential for a moderate biomass increase of piscivorous species with high economic value, including Atlantic cod, and for a major increase for species of conservation concern such as pelagic sharks, seabirds and marine mammals. Our study highlights the benefits of increased connectivity between freshwater and ocean ecosystems. We demonstrate the significant role anadromous forage fish could play in improving specific fisheries and overall ecosystem functioning, mainly through the diversification of species capable of transferring primary production to upper trophic levels, adding to benefits associated with their restoration. Human population growth and anthropogenic activities are exacerbating pressures on biodiversity globally. Land conversion is aggravating habitat fragmentation and non-human primates are increasingly compelled to live in forest-agricultural mosaics. In Sierra Leone, more than half of the wild chimpanzee population (Pan troglodytes verus) occurs outside protected areas and competes for resources with farmers. Our study area, in the Moyamba district in south-western Sierra Leone, is practically devoid of forest and is dominated by cultivated and fallow fields, swamps and mangroves. In this region, traditional slash-and-burn agriculture modifies annually the landscape, sparing swamps and mangroves and semi-domesticated oil palms (Elaeis guineensis). This study aimed to explore ecological and anthropogenic factors influencing chimpanzee relative abundance across this highly degraded and human-impacted landscape. Between 2015 and 2016, we deployed 24 camera traps systematically across 27 1.25x1.25 km grid cells. Cameras were operational over a period of 8 months. We used binomial iCAR models to examine to what extent anthropogenic (roads, settlements, abandoned settlements and human presence) and habitat variables (swamps, farmland and mangroves) shape chimpanzee relative abundance. The best model explained 43.16% of the variation with distance to roads and swamps emerging as the best predictors of chimpanzee relative abundance. Our results suggest that chimpanzees avoid roads and prefer to maintain proximity to swamps. There was no significant effect of settlements, abandoned settlements, mangroves or human presence. It appears that chimpanzees do not avoid areas frequented by people; although, our findings suggest temporal avoidance between the two species. We highlight the importance of studying chimpanzee populations living in anthropogenic habitats like agricultural-swamp matrixes to better understand factors influencing their distribution and inform conservation planning outside protected areas. Recent evidence suggests the existence of Pre-Hispanic fisheries in savanna areas of the Amazon basin. How these fisheries may have functioned is still poorly known. Although many studies have drawn attention to how Pre-Hispanic inhabitants of these savannas managed to deal with excess water, little attention has been paid to understanding how large and permanent populations were sustained during long periods of drought. In the Llanos de Mojos, one of the largest savannas in South America, the landscape is greatly affected by the impacts of annual, seasonal flooding and inundations, alternating with a dry period that can last 4–6 months. The fishing practices in this area were studied on the basis of analysis of more than 17,000 fish remains recovered at Loma Salvatierra, a monumental mound located in an interfluvial area 50 km from the Mamoré River and occupied between 500 and 1400 AD. In Loma Salvatierra, a network of circular walled ponds connected to a system of canals has been identified, raising questions about a possible use of these structures for fishing. The exceptional conservation of the bone material has enabled precise taxonomic identification of more than 35 taxa, the richest fish spectrum thus far documented in the Mojos region. The dominant fish, swamp-eels (Synbranchus spp.), armored catfishes (Hoplosternum spp.), lungfish (Lepidosiren paradoxa), and tiger-fish (Hoplias malabaricus) are characteristic of shallow and stagnant waters. Our work documents the first zooarchaeological evidence of a dryland, interfluvial fishing system in the Bolivian Amazon that incorporates distinct species and fishing practices, demonstrating that these regions contain year round resources. Research is taking its first steps toward understanding landscape modifications, fish environments, and specific cultural technologies employed on this and other lowland neotropical savannas that differ from those for fishing in open waters and rivers. Influenza A viruses (IAV) are zoonotic pathogens relevant to human, domestic animal and wildlife health. Many avian IAVs are transmitted among waterfowl via a faecal-oral-route. Therefore, environmental water where waterfowl congregate may play an important role in the ecology and epidemiology of avian IAV. Water and sediment may sustain and transmit virus among individuals or species. It is unclear at what concentrations waterborne viruses are infectious or remain detectable. To address this, we performed lake water and sediment dilution experiments with varying concentrations or infectious doses of four IAV strains from seal, turkey, duck and gull. To test for infectivity of the IAV strains in a concentration dependent manner, we applied cultivation to specific pathogen free (SPF) embryonated chicken eggs and Madin-Darby Canine Kidney (MDCK) cells. IAV recovery was more effective from embryonated chicken eggs than MDCK cells for freshwater lake dilutions, whereas, MDCK cells were more effective for viral recovery from sediment samples. Low infectious dose (1 PFU/200 μL) was sufficient in most cases to detect and recover IAV from lake water dilutions. Sediment required higher initial infectious doses (≥ 100 PFU/200 μL). Rising sea levels dramatically alter the vegetation composition and structure of coastal ecosystems. However, the implications of these changes for coastal wildlife are poorly understood. We aimed to quantify responses of avian communities to forest change (i.e., ghost forests) in a low-lying coastal region highly vulnerable to rising sea level. We conducted point counts to sample avian communities at 156 forested points in eastern North Carolina, USA in 2013–2015. We modelled avian community composition using a multi-species hierarchical occupancy model and used metrics of vegetation structure derived from Light Detection and Ranging (LiDAR) data as covariates related to variation in bird responses. We used this model to predict occupancy for each bird species in 2001 (using an analogous 2001 LiDAR dataset) and 2014 and used the change in occupancy probability to estimate habitat losses and gains at 3 spatial extents: 1) the entire study area, 2) burned forests only, and 3) unburned, low-lying coastal forests only. Of the 56 bird species we investigated, we observed parameter estimates corresponding to a higher likelihood of occurring in ghost forest for 34 species, but only 9 of those had 95% posterior intervals that did not overlap 0, thus having strong support. Despite the high vulnerability of forests in the region to sea level rise, habitat losses and gains associated with rising sea level were small relative to those resulting from wildfire. Though the extent of habitat changes associated with the development of ghost forest was limited, these changes likely are more permanent and may compound over time as sea level rises at an increasing rate. As such, the proliferation of ghost forests from rising sea level has potential to become an important driver of forest bird habitat change in coastal regions. [ABSTRACT FROM AUTHOR]

Considering the divergent temperature habitats and morphological traits of four Percidae species: yellow perch (Perca flavescens), Eurasian perch (Perca fluviatilis), pike perch (Sander lucioperca), and ruffe (Gymnocephalus cernua), we stepped into the transcriptome level to discover genes and mechanisms that drive adaptation to different temperature environments and evolution in body shape. Based on 93,566 to 181,246 annotated unigenes of the four species, we identified 1,117 one-to-one orthologous genes and subsequently constructed the phylogenetic trees that are consistent with previous studies. Together with the tree, the ratios of nonsynonymous to synonymous substitutions presented decreased evolutionary rates from the D. rerio branch to the sub-branch clustered by P. flavescens and P. fluviatilis. The specific 93 fast-evolving genes and 57 positively selected genes in P. flavescens, compared with 22 shared fast-evolving genes among P. fluviatilis, G. cernua, and S. lucioperca, showed an intrinsic foundation that ensure its adaptation to the warmer Great Lakes and farther south, especially in functional terms like “Cul4-RING E3 ubiquitin ligase complex.” Meanwhile, the specific 78 fast-evolving genes and 41 positively selected genes in S. lucioperca drew a clear picture of how it evolved to a large and elongated body with camera-type eyes and muscle strength so that it could occupy the highest position in the food web. Overall, our results uncover genetic basis that support evolutionary adaptation of temperature and body shape in four Percid species, and could furthermore assist studies on environmental adaptation in fishes. Robust inferences of environmental condition come from bioindicators that have strong relationships with stressors and are minimally confounded by extraneous environmental variables. These indicator properties are generally assumed for assemblage-based indicators such as diatom transfer functions that use species abundance data to infer environmental variables. However, failure of assemblage approaches necessitates the interpretation of individual dominant taxa when making environmental inferences. To determine whether diatom species from Laurentian Great Lakes sediment cores have the potential to provide unambiguous inferences of anthropogenic stress, we evaluated fossil diatom abundance against a suite of historical environmental gradients: human population, agriculture, mining, atmospheric nutrient deposition, atmospheric temperature and ice cover. Several diatom species, such as Stephanodiscus parvus, had reliable relationships with anthropogenic stress such as human population. However, many species had little or no indicator value or had confusing relationships with multiple environmental variables, suggesting one should be careful when using those species to infer stress in the Great Lakes. Recommendations for future approaches to refining diatom indicators are discussed, including accounting for the effects of broad species geographic distributions to minimize region-specific responses that can weaken indicator power. Wildlife restoration is one of the key components of conservation strategies, and this includes the rehabilitation and release of animals confiscated from wildlife traffickers. When primates are re-introduced, most individuals need a pre-release training to acquire the skills needed to survive in the wild. Pre-release training may either negatively or positively affect primate post-release behavior and survival. Post-release behavior, however, has rarely been monitored even though it is the only means to assess the survival of released individuals. Here, we present a thorough analysis of data from a 3-year radio tracking study on 32 orangutans (Pongo abelii) released in Sumatra after their rehabilitation. We investigated whether and how the age at release, the duration of the pre-release rehabilitation and training, and the release location affected the post-release individual spatial behavior. Orangutans released at older age exhibited post-release habitat selection patterns that were more comparable to that shown by wild conspecifics, i.e., they chose areas closer to rivers and at lower elevations (150–250 meters a.s.l.) where previous research had documented greater food availability. In contrast, individuals released at younger age showed a stronger spatial dependency on the rehabilitation station and exhibited disrupted habitat selection patterns; although after several months after the release all individuals tended to decrease their spatial reliance on the rehabilitation facility. This study indicates that the rehabilitation of individuals for a longer period and their release further from the rehabilitation station have facilitated the subsequent development of more natural spatial behavior, i.e. driven by food availability rather than by the dependence on care-giving human facility. Our study provides indications on how to improve the rehabilitation and release of confiscated orangutans, highlighting the importance of the age at release, the length of the rehabilitation program, and the location of the release site. Introduction of alien fish is a major problem for the conservation of amphibians inhabiting originally fishless mountain streams. While fish eradication programs in lakes and ponds have proven successful for the recovery of amphibian populations, there is no such information for stream-dwelling amphibians, possibly because fish removal from streams is difficult and costly. Here, we show the first case of successful recovery of a stream-dwelling amphibian (Rana iberica) in a mountain area of central Spain, following eradication of introduced brook trout (Salvelinus fontinalis) and native brown trout (Salmo trutta) translocated from downstream reaches by local anglers. Electrofishing for 12 consecutive years eradicated both fish species in the introduced area, and allowed the recovery of the R. iberica population as a result of natural recolonization from nearby streams and reintroduction of captive-reared individuals. Our results demonstrate how electrofishing can be a costly but effective method for the eradication of introduced fish and the conservation of stream-dwelling amphibians. [ABSTRACT FROM AUTHOR]

Long-term monitoring of species assemblages provides a unique opportunity to test hypotheses regarding environmentally induced directional trajectories of freshwater species assemblages. We used 57 years of lockchamber fish rotenone and boat electrofishing survey data (1957–2014) collected by the Ohio River Valley Water Sanitation Commission (ORSANCO) to test for directional trajectories in taxonomy, trophic classifications, and life history strategies of freshwater fish assemblages in the Ohio River Basin. We found significant changes in taxonomic and trophic composition of freshwater fishes in the Ohio River Basin. Annual species richness varied from 31 to 90 species and generally increased with year. Temporal trajectories were present for taxonomic and trophic assemblages. Assemblage structure based on taxonomy was correlated with land use change (decrease in agriculture and increase in forest). Taxonomic assemblage structure was also correlated with altered hydrology variables of increased minimum discharge, decreased fall rate, and increased rise rate. Trophic composition of fish catch correlated with land use change (decrease in agriculture and increase in forest) and altered hydrology. Altered hydrology of increased minimum discharge, increased fall discharge, decreased base flows, and increased number of high pulse events was correlated with increased counts of herbivore-detritivores and decreased counts of piscivores and planktivores. We did not find directional changes in life history composition. We hypothesized a shift occurred from benthic to phytoplankton production throughout the basin that may have decreased secondary production of benthic invertebrates. The infectious salmon anaemia virus (ISAV) is an important pathogen on farmed salmon in Europe. The virus occurs as low- and high virulent variants where the former seem to be a continuous source of new high virulent ISAV. The latter are controlled in Norway by stamping out infected populations while the former are spreading uncontrolled among farmed salmon. Evidence of vertical transmission has been presented, but there is still an ongoing discussion of the importance of circulation of ISAV via salmon brood fish. The only known wild reservoirs are in trout (Salmo trutta) and salmon (Salmo salar). This study provides the first ISAV sequences from wild salmonids in Norway and evaluates the importance of this reservoir with respect to outbreaks of ISA among farmed salmon. Phylogenetic analyses of the surface protein hemagglutinin-esterase gene from nearly all available ISAV from Norway, Faeroe Islands, Scotland, Chile and wild salmonids in Norway show that they group into four major clades. Including virulent variants in the analysis show that they belong in the same four clades supporting the hypothesis that there is a high frequency of transition from low to high virulent variants in farmed populations of salmon. There is little support for a hypothesis suggesting that the wild salmonids feed the virus into farmed populations. This study give support to earlier studies that have documented local horizontal transmission of high virulent ISAV, but the importance of transition from low- to high virulent variants has been underestimated. Evidence of vertical transmission and long distance spreading of ISAV via movement of embryos and smolt is presented. We recommend that the industry focus on removing the low virulent ISAV from the brood fish and that ISAV-free brood fish salmon are kept in closed containment systems (CCS). [ABSTRACT FROM AUTHOR]

This study examined factors contributing to temporal variability (2009–2017) in total mercury (THg) concentrations in aquatic bird eggs collected in the Peace-Athabasca Delta and Lake Athabasca in northern Alberta. Factors examined included year of egg collection, site of collection, bird species, bird diets, annual surface-mineable oil sands production, forest fires, and flow of the Athabasca River. Surface mining activities associated with Alberta’s Athabasca oil sands are situated north of Fort McMurray, Alberta, adjacent to the northward-flowing Athabasca River. Previous studies have found that oil sands industrial operations release mercury into the local (within ~50 km) environment. An information-theoretic approach revealed that the best model for explaining egg THg levels included Athabasca River flow, bird food source, and bird species. Variability in egg THg levels was partly a reflection of differences in food sources, e.g. proportions of aquatic versus terrestrial food in bird diets. Annual fluctuations in maximal flow of the Athabasca River were also important with eggs collected following years of high maximal flow exhibiting higher THg concentrations. Furthermore, eggs collected in years of high versus low flow differed in their stable Hg isotope composition with less mass-independent fraction of 199Hg and 201Hg in years of high flow. Riverine processes associated with suspended sediment were likely critical in regulating Hg availability to nesting birds. This study highlights the importance of the Athabasca River as a conduit for Hg transport to ecologically-sensitive downstream ecosystems such as the Peace-Athabasca Delta and Wood Buffalo National Park (a UNESCO World Heritage Site). Human activities that increase atmospheric Hg deposition to the Athabasca River watershed, or that enhance Hg releases to the river through erosion of Hg-bearing soils, will likely increase the availability of Hg to organisms inhabiting downstream areas. The extent to which native fish communities might control the success of invasive fish has been of interest to ecologists, but it has been rarely addressed using experiments. We conducted an experiment in six small lakes in the Upper Mississippi Region to test the effects of a small native predator, bluegill sunfish (Lepomis macrochirus) on the recruitment of a large, invasive fish, the common carp (Cyprinus carpio). Bluegills are predominant throughout the region and were previously shown to consume carp eggs and larvae. We stocked both lakes at each of our 3 sites with adult carp (spawners) and one lake at each site with bluegills. We repeated the experiment at two of the three sites for two consecutive years. In each lake we assessed the abundance of post-larval carp one month after spawning (backpack electrofishing surveys) and at the end of the season (mark-recapture). For each site/year combination, catch rate of post-larval carp was typically an order of magnitude higher in control than bluegill lakes, but it often declined quickly over time. The abundance of end-of-seasonal juveniles was significantly higher (no 95% CI overlap) in control lakes than in bluegill lakes, except for one pair of lakes during one year when both the control and bluegill lake had similar, low abundance of end-of-season carp. Overall, our results support the hypothesis that common carp recruitment is substantially reduced in habitats dominated by bluegills.
