From the famous 1918 H1N1 influenza to the present COVID- 19 pandemic, the need for improved viral detection techniques is all too apparent. The aim of the present paper is to show that identification of individual virus particles in clinical sample materials quickly and reliably is near at hand. First of all, our team has developed techniques for identification of virions based on a modular atomic force microscopy (AFM). Furthermore, femtosecond adaptive spectroscopic techniques with enhanced resolution via coherent anti-Stokes Raman scattering (FASTER CARS) using tip-enhanced techniques markedly improves the sensitivity. TERS (tip-enhanced Raman scattering) provides exceptional spatial resolution without any need for labelling and has become a versatile tool for biochemical analysis. Two examples will be highlighted here. On the one hand, TERS measurements on a single mitochondrion are discussed, monitoring the oxidation state of the central iron ion of cytochrome c, leading towards a single protein characterization scheme in a natural environment. On the other hand, a novel approach of single molecule analysis is discussed, again based on TERS experiments on DNA and RNA, further highlighting the resolution capabilities of this method. In this paper we report the first application of multivariate data analysis techniques to force spectrometry measurement sets to enable the physicochemical assignment of spatially ordered multi-component systems. Principal component analysis (PCA) and hierarchical clustering techniques were used to reveal hidden chemical information within force-distance curves generated by high spatial resolution force microscopy. Two experimental samples were analyzed: (i) a two-component system of cytochrome c proteins on a mica surface, and (ii) a three-component system of avidin protein islands positioned on a gold and glass surface. PCA and hierarchical clustering techniques were used to discriminate the different components of the two-component system, whereas hierarchical clustering was found to be superior for the three-component system. Results were in good agreement with the topography and prior knowledge of the surface patterns. This research represents a formative step towards the combination of force spectrometry with chemometric tools for the high resolution physicochemical investigation of complex biochemical systems. Aggregation of prion proteins is the cause of various prion related diseases. The infectious form of prions, amyloid aggregates, exist as multiple strains. The strains are thought to represent structurally different prion protein molecules packed into amyloid aggregates, but the knowledge on the structure of different types of aggregates is limited. Here we report on the use of AFM (Atomic Force Microscopy) and TERS (Tip-Enhanced Raman Scattering) to study morphological heterogeneity and access underlying conformational features of individual amyloid aggregates. Using AFM we identified the morphology of amyloid fibrils formed by the peptide (CGNNQQNY) from the yeast prion protein Sup35 that is critically involved in the aggregation of the full protein. TERS results demonstrate that morphologically different amyloid fibrils are composed of a distinct set of conformations. Fibrils formed at pH 5.6 are composed of a mixture of peptide conformations (β-sheets, random coil and α-helix) while fibrils formed in pH~2 solution primarily have β-sheets. Additionally, peak positions in the amide III region of the TERS spectra suggested that peptides have parallel arrangement of β-sheets for pH~2 fibrils and antiparallel arrangement for fibrils formed at pH 5.6. We also developed a methodology for detailed analysis of the peptide secondary structure by correlating intensity changes of Raman bands in different regions of TERS spectra. Such correlation established that structural composition of peptides is highly localized with large contribution of unordered secondary structures on a fibrillar surface. [ABSTRACT FROM AUTHOR]

In the present contribution virions of five different virus species, namely Varicella-zoster virus , Porcine teschovirus , Tobacco mosaic virus , Coliphage M13 and Enterobacteria phage PsP3 , are investigated using atomic force microscopy (AFM). From the resulting height images quantitative features like maximal height, area and volume of the viruses could be extracted and compared to reference values. Subsequently, these features were accompanied by image moments, which quantify the morphology of the virions. Both types of features could be utilized for an automatic discrimination of the five virus species. The accuracy of this classification model was 96.8%. Thus, a virus detection on a single-particle level using AFM images is possible. Due to the application of advanced image analysis the morphology could be quantified and used for further analysis. Aggregation of insulin into amyloid fibrils is characterized by the conversion of the native secondary structure of the peptide into an enriched ß-sheet conformation. In vitro, the growth or disintegration of amyloid fibrils can be influenced by various external factors such as pH, temperature etc. While current studies mainly focus on the influence of environmental conditions on the growth process of insulin fibrils, the present study investigates the effect of pH changes on the morphology and secondary structure of mature fibrils. In the experiments, insulin is fibrillated at pH 2.5 and the grown mature fibrils are suspended in pH 4–7 solutions. The obtained structures are analyzed by atomic force microscopy (AFM) and surface-enhanced Raman spectroscopy (SERS). Initially grown mature fibrils from pH 2.5 solutions show a long and intertwined morphology. Increasing the solution pH initiates the gradual disintegration of the filamentous morphology into unordered aggregates. These observations are supported by SERS experiments, where the spectra of the mature fibrils show mainly a β-pleated sheet conformation, while the amide I band region of the amorphous aggregates indicate exclusively α-helix/unordered structures. The results demonstrate that no complex reagent is required for the disintegration of insulin fibrils. Simply regulating the pH of the environment induces local changes in the protonation state within the peptide chains. This effectively disrupts the well-ordered β-sheet structure network based on hydrogen bonds. [ABSTRACT FROM AUTHOR]
