Inoculum size contributes to the invasion potential of pathogens in the soil. However, the role of inoculum size in determining the fate of pathogens in disturbed soils remains unclear. Herein, we investigated the survival rates of a bacterial pathogen, Ralstonia solanacearum, in soils subjected to heat as a simulated disturbance. Our results revealed that heating increased soil resource availability but reduced resource differentiation between R. solanacearum and indigenous bacterial communities. In both non-heated and heated soils, invader abundances increased with inoculum size, with a greater magnitude in heated soils. Inoculum size and heat-induced increases in soil-available carbon and nitrogen best predicted invasion success. Altogether, our findings suggested that the invasion by soil pathogens could be predicted by synergies between heat perturbation and inoculum size. [ABSTRACT FROM AUTHOR]

Gut microbiota have a significant impact on host physiology and health, and host genetics and diet are considered as two important factors, but it is difficult to discriminate the influence of each single factor (host or diet) on gut microbiota under natural conditions. Moreover, current studies of avian microbiota mainly focus on domestic or captive birds, and it is still uncertain how host and diet take part in changing avian gut microbiota composition, diversity, and function in the wild. Here, high-throughput sequencing of 16S rRNA was used to identify the gut microbiota communities for sympatric wintering Great Bustards and Common Cranes at different diets. The results showed that 8.87% operational taxonomic units (OTUs) were shared among all sampling birds; in contrast, 39.43% of Kyoto Encyclopedia of Genes and Genomes (KEGG) functional pathways were common among all individuals, indicating the existence of gut microbiota conservatism both in microbiota structure and function. Microbiota abundance and diversity differed between Great Bustards and Common Cranes in a specific wintering site, and microbiota variation was detected for the same host species under two different sites, suggesting that the change of gut microbiota was induced by both host and diet. Furthermore, we found that changes of both microbial communities and functional pathways were larger between hosts than those between diets, which revealed that host might be the dominant factor determining microbiota characteristics and function, while diet further drove the divergence of gut microbiota. Gut microbiota functions appeared to be more conserved than bacterial community structure, indicating that different bacteria may function in a similar way, while microbiota OTU diversity might not be necessarily associated with functional diversity. With diet shifting, gut microbiota changed both in terms of microbial communities and functional pathways for the sympatric birds, which implies that avian habitats and their physiological microbiota would be influenced by different farmland management regimes. As ubiquitous ecosystem engineers, earthworms play an important role in shaping the architecture and functioning of soil systems. However, there is limited knowledge on how earthworms modify the soil microbiome in relation to soil biogenic aggregates, hot-spots formed by earthworms, especially in agricultural systems. We investigated microbial communities in physical fractions and bulk soil from an arable field with consecutive rice - wheat cropping after manipulating earthworms and organic amendments for 13 years. Earthworms significantly enhanced soil aggregation by 33.4% across two consecutive cropping seasons. The assemblage of bacterial communities varied strongly between soil aggregate fractions and with earthworm presence, while the assemblage of fungal communities varied most with organic amendments and less between aggregate fractions. Structural equation modelling (SEM) suggests that besides direct effects on bacteria and fungi, earthworms affected bacteria indirectly via increasing soil aggregation (MWD), but mediated fungi via lowering pH, indicating that the role of soil aggregates in structuring soil bacterial communities override that of resource availability. Bacterivorous nematodes are one of the dominant microbial organisms and play an important role in shaping the bacterial community and hormone dynamics in rhizosphere soils. It has been found that the presence of bacterivorous nematodes potentially regulate indole-3-acetic acid (IAA) content in soils by interacting with the status of IAA-producing bacteria, and eventually act on the growth of plant roots. However, the mechanism behind this interaction in broad soil ecosystems remains unknown. This study reveals the interaction between bacterivorous nematodes and the soil bacterial community, especially IAA-producing bacteria, based on denaturing gradient gel electrophoresis (DGGE) analysis. The results of DGGE showed that the bacterial diversity in soil was increased by inoculation of nematodes during certain periods of plant culture, and was also affected by the genotype of the Arabidopsis thaliana (Johannes Thal, 1577) plants. The variation in soil bacterial communities among the treatments with different genotypes of A. thaliana and nematodes indicated that the soil bacterial community structure was affected by both genotype and nematode grazing. Furthermore, we measured the root architectures of four genotypes of A. thaliana , including wild type (Col-0), two IAA-insensitive mutants (Axr5 and Axr3–1), and DR5::GUS transgenic type (IAA sensitive) under different conditions of bacterivorous nematode inoculation. We found that the root architecture of the IAA-sensitive A. thaliana developed more tips and slender roots under inoculation with activated bacterivorous nematodes, while the root architectures of auxin-insensitive A. thaliana mutants showed no significant differences between alive and inactivated bacterivorous nematodes, even though the IAA content increased in the soil under inoculation with alive nematodes. This study confirms that the presence of bacterivorous nematodes in soils increases the soil IAA content significantly by regulating the bacterial community structure, which leads to an accumulation of auxin in the root tips of A. thaliana , and eventually enhances the plant root growth. Soil serves as a major reservoir of both antibiotic resistance genes (ARGs) and microplastics. However, the characteristics of the antibiotic resistome in the soil plastisphere remain largely unknown. In this study, we used metagenomic approaches to reveal the changing patterns of ARGs and the bacterial community and their associations in response to three types of microplastics (light density polyethylene, LDPE; polypropylene, PP; polystyrene, PS) using particles 550 µm or 75 µm in diameter. The total ARG abundances significantly increased in the plastisphere and varied across plastic types. The LDPE plastisphere had the highest ARG total abundance and lowest Shannon diversity index, indicating that this plastic had the most severe negative impact on soil bacterial diversity. The PP plastisphere contained higher relative abundances of the pathogenic bacteria Acinetobacter johnsonii and Escherichia coli , demonstrating the higher pathogenic risk of the microbial communities enriched in the plastisphere. Specifically, multidrug resistance genes (ceo B and MuxB) co-existed with more than four microbial taxa, increasing the potential risk of ARG spread in pathogenic bacteria. These findings implied that the plastisphere acts as a hotspot for acquiring and spreading antibiotic resistance and may have long-term negative effects on the soil ecosystem and human health. Manure fertilization contributes to crop production and sustainable agriculture by introducing large amounts of nutrients and exogenous microbes into soil. However, the contribution of exogenous microbes in shaping soil bacterial community and network structure after fertilization are still controversial. In this study, bacterial communities and network structure that received unsterilized (R + C) or sterilized (R + SC) manure fertilizers, as well as no fertilizer control (R), were characterized using high throughput sequencing. Results showed that the relative abundance of fertilizer-derived OTUs decreased from 10.4% to 4.6% after 90 days incubation, while the Bray-Curtis distance between the control and fertilization group (R + C and R + SC) gradually increased with the culture time. It can be supposed that manure fertilization altered soil bacterial communities by interfering the growth of indigenous bacteria rather than the colonization of fertilizer-derived bacteria. Network analysis showed that a subset of the fertilizer-derived OTUs identified as Xanthomonadales order and Promicromonospora , Constrictibacter genera acted as connectors between modules. They enhanced the interactions not only between soil-derived OTUs and fertilizer-derived OTUs, but also within indigenous bacteria, supported that the introduction of fertilizer-derived exogenous bacteria contributes large to soil bacterial network association. Moreover, fertilizer-derived OTUs presented to be positively correlated with soil pH, while majority soil-derived OTUs presented to be negatively correlated with various physicochemical variables (pH, DOC, NO 3 −, and LAP). Our study highlighted the critical role of fertilizer-derived bacteria in regulating indigenous soil microbial community and network formation after fertilization. The application of organic fertilizers affects soil aggregates, nutrient situations and bacterial communities. However, the direct and indirect effect of different resource-derived organic fertilizers on soil bacterial communities and their links to soil aggregate is poorly understood. Here, we carried out a field experiment for three years to investigate the linkages between soil aggregates and bacterial diversity in a dryland red soil. Six treatments were compared: (no fertilizer (CK), chemical fertilizer (CF), 60% chemical fertilizer + straw at 4500 kg ha−1 (RFS), 60% CF + biochar at 1500 kg ha−1 (RFB), 60% CF + pig manure at 15000 kg ha−1 (RFP), and 60% CF + vermicompost at 15000 kg ha−1 (RFV)). The application of pig manure or vermicompost (animal-derived organic fertilizer) enhanced the soil pH, the content of large macroaggregate (>2 mm), organic matter, available phosphorous and available nitrogen, while decreased the content of small macroaggregate (0.25–2 mm) and microaggregate (<0.25 mm) compared with other treatment. Relative abundances of the dominant bacterial phyla varied across chemical and organic fertilizer treatments, primarily by increasing Bacteroidetes, Gemmatimonadetes, and decreasing Chloroflexi, Acidobacteria and Planctomycetes. Organic fertilizers particularly animal-derived organic fertilizer enhanced the Richness, Shannon and Pielou indices of soil bacteria compared with chemical fertilizer treatment. The regulation of animal-derived organic fertilizers on bacterial community structure (accounting for 53.04% of the variance) was greater than that of plant-derived organic fertilizers (straw and biochar, accounting for 7.69% of the variance). The bacterial alpha diversity showed positive correlation with large macroaggregate, but a negative correlation with small macroaggregate. Further, structural equation models indicated that animal-derived organic fertilizers impacted bacterial diversity positively by regulating resource availability through soil aggregates. However, for the plant-derived organic fertilizers, bacterial diversity was negatively affected by soil aggregates alone, but this was not regulated by fertilization. In addition, animal-derived organic fertilizer also positively affected soil bacteria diversity indirectly via changing soil pH and resource availability. Overall, the different impacts of animal- and plant-derived organic fertilizers on soil bacterial community highlighting the pivotal role of soil habitat architecture and resource chemistry changed by organic fertilizers in the regulation of soil bacteria, which may influence soil quality and agricultural sustainable development. • Animal-derived organic fertilizer (AOF) decreased 0.25–2 and <0.25 mm soil aggregates. • AOF increased >2 mm soil aggregates, pH, organic matter, available P and N. • AOF affect soil bacterial community structure than plant-derived (POF). • AOF affect bacterial community mainly via changing aggregates, pH and resource availability. • Aggregates affect bacterial diversity alone under POF, but not regulated by fertilization.
