Bacteria and fungi are core microorganisms in diverse ecosystems, and their cross‐kingdom interactions are considered key determinants of microbiome structure and ecosystem functioning. However, how bacterial‐fungal interactions mediate soil organic carbon (SOC) dynamics remains largely unexplored in the context of artificial forest ecosystems.Here, we characterised soil bacterial and fungal communities in four successive planting of Eucalyptus and compared them to a neighbouring evergreen broadleaf forest. Carbon (C) mineralisation combined with five C‐degrading enzymatic activities was investigated to determine the effects of successive planting of Eucalyptus on SOC dynamics.Our results indicated that successive planting of Eucalyptus significantly altered the diversity and structure of soil bacterial and fungal communities and increased the negative bacterial‐fungal associations. The bacterial diversity significantly decreased in all Eucalyptus plantations compared to the evergreen forest, while the fungal diversity showed the opposite trend. The ratio of negative bacterial‐fungal associations increased with successive planting of Eucalyptus due to the decrease in SOC, ammonia nitrogen (NH4+‐N), nitrate nitrogen (NO3−‐N) and available phosphorus (AP). Structural equation modelling indicated that the potential cross‐kingdom competition, based on the ratio of negative bacterial‐fungal correlations, was significantly negatively associated with the diversity of total bacteria and keystone bacteria, thereby increasing C‐degrading enzymatic activities and C mineralisation.Synthesis and applications: Our results highlight the regulatory role of the negative bacterial‐fungal association in enhancing the correlation between bacterial diversity and C mineralisation. This suggests that promoting short‐term successive planting in the management of Eucalyptus plantations can mitigate the impact of this association on SOC decomposition. Taken together, our study advances the understanding of bacterial‐fungal negative associations to mediate carbon mineralisation in Eucalyptus plantations, giving us a new insight into SOC cycling dynamics in artificial forests. Microorganisms play essential roles in soil ecosystem functioning and maintenance, but methods are currently lacking for quantitative assessments of the mechanisms underlying microbial diversity patterns observed across disparate systems and scales. Here we established a quantitative model to incorporate pH into metabolic theory to capture and explain some of the unexplained variation in the relationship between temperature and soil bacterial diversity. We then tested and validated our newly developed models across multiple scales of ecological organization. At the species level, we modeled the diversification rate of the model bacterium Pseudomonas fluorescens evolving under laboratory media gradients varying in temperature and pH. At the community level, we modeled patterns of bacterial communities in paddy soils across a continental scale, which included natural gradients of pH and temperature. Last, we further extended our model at a global scale by integrating a meta-analysis comprising 870 soils collected worldwide from a wide range of ecosystems. Our results were robust in consistently predicting the distributional patterns of bacterial diversity across soil temperature and pH gradients--with model variation explaining from 7 to 66% of the variation in bacterial diversity, depending on the scale and system complexity. Together, our study represents a nexus point for the integration of soil bacterial diversity and quantitative models with the potential to be used at distinct spatiotemporal scales. By mechanistically representing pH into metabolic theory, our study enhances our capacity to explain and predict the patterns of bacterial diversity and functioning under current or future climate change scenarios. In Drosophila, diet is considered a prominent factor shaping the associated bacterial community. However, the host population background (e.g. genotype, geographical origin and founder effects) is a factor that may also exert a significant influence and is often overlooked. To test for population background effects, we characterized the bacterial communities in larvae of six genetically differentiated and geographically distant D. melanogaster lines collected from natural populations across Europe. The diet for these six lines had been identical for ca. 50 generations, thus any differences in the composition of the microbiome originates from the host populations. We also investigated whether induced shifts in the microbiome—in this case by controlled antibiotic administration—alters the hosts’ resistance to parasitism. Our data revealed a clear signature of population background on the diversity and composition of D. melanogaster microbiome that differed across lines, even after hosts had been maintained at the same diet and laboratory conditions for over 4 years. In particular, the number of bacterial OTUs per line ranged from 8 to 39 OTUs. Each line harboured 2 to 28 unique OTUs, and OTUs that were highly abundant in some lines were entirely missing in others. Moreover, we found that the response to antibiotic treatment differed among the lines and significantly altered the host resistance to the parasitoid Asobara tabida in one of the six lines. Wolbachia, a widespread intracellular endosymbiont associated with parasitoid resistance, was lacking in this line, suggesting that other components of the Drosophila microbiome caused a change in host resistance. Collectively, our results revealed that lines that originate from different population backgrounds show significant differences in the established Drosophila microbiome, outpacing the long-term effect of diet. The soil microbiome is dynamically structured at the local soil aggregate level by a combination of bottom-up and top-down processes. The soil microbiome is structured at the local soil aggregate scale by a dynamic interplay of bottom-up and top-down processes, yet less attention has been given to the latter (e.g., predation). We aimed to identify distinct groups of predators (protists and nematodes) and prey (bacteria) to determine the effect of predation on microbial gene abundances associated with carbon and nitrogen metabolisms. We partitioned soil aggregate size at three distinct levels to distinguish potential differences in predator–prey microbe interactions that take place at the soil micro-structure level. Our results revealed that the bacterial diversity and the abundance of protists were significantly higher in microaggregates than in macroaggregates. Correlation analysis, structural equation modeling, and co-occurrence networks suggested that predation by protists and nematodes impacted the diversity (Shannon index) and stability (average variation degree) of soil bacterial community, with a more pronounced effect on the bacterial community in soil macroaggregates than in smaller microaggregates. Compared to microaggregates, the higher frequency of predation within macroaggregates was found to promote faster microbiome turnover with direct implications for the abundance of genes involved in carbon and nitrogen metabolisms. Lastly, we also studied the importance of predation as a mechanism promoting bacterial diversity using field and microcosm studies, with a specific focus on the dominant bacterivorous nematode Protorhabditis. We addressed the influence of top-down processes on soil microbiome diversity and modulation of the genetic potential of genes involved in carbon and nitrogen metabolisms. Our study provides evidence for the importance of predation impacting the diversity and stability of soil bacterial communities. Biochar amendment in the soil can exert a positive effect in reducing heavy metal toxicity in plants. However, it remains unclear the extent to which this effect is associated with the modulation of plant growth-promoting rhizobacteria (PGPR). Here, we initially conducted a pot experiment using tomato (Solanum lycopersicum L.) as a model plant grown in soil spiked with cadmium. First, we found biochar amendment to result in reduced cadmium uptake in tomato plants and trackable changes in the tomato rhizosphere microbiome. Then, a rhizosphere transplant experiment validated the importance of this microbiome modulation for cadmium-toxicity amelioration. Sequence-based analyses targeted the isolation of representative isolates of PGPR, including Bacillus and Flavisolibacter spp. that displayed in vitro cadmium tolerance and biosorption capabilities (in addition to abilities to solubilize phosphate and produce indole acetic acid). Last, we performed a soil inoculation experiment and confirmed the effectiveness of these isolates in reducing cadmium toxicity in tomato plants. Besides, we found the inoculation of these taxa as single inoculant and in combination to result in increased activities of specific antioxidant enzymes in tomato tissues. Taken together, this study revealed the ecological and physiological mechanisms by which biochar amendment indirectly alleviate cadmium toxicity in tomato plants, in this case, via the modulation and activity of specific PGPR populations. This study provides new insights into strategies able to promote beneficial PGPR in the rhizosphere with potential application to ameliorate heavy metal toxicity in plants.
