A highly ordered array of T7 bacteriophages was created by the electrophoretic capture of phages onto a nanostructured array with wells that accommodated the phages. Electrophoresis of bacteriophages was achieved by applying a positive potential on an indium tin oxide electrode at the bottom of the nanowells. Nanoscale arrays of phages with different surface densities were obtained by changing the electric field applied to the bottom of the nanowells. The applied voltage was shown to be the critical factor in generating a well-ordered phage array. The number of wells occupied by a phage, and hence the concentration of phages in a sample solution, could be quantified by using a DNA intercalating dye that rapidly stains the T7 phage. The fluorescence signal was enhanced by the intrinsic photonic effect made available by the geometry of the platform. It was shown that the quantification of phages on the array was 6 orders of magnitude better than could be obtained with a fluorescent plate reader. The device opens up the possibility that phages can be detected directly without enrichment or culturing, and by detecting phages that specifically infect bacteria of interest, rapid pathogen detection becomes possible.

A new choleraphage, psi 92, with an icosahedral head and no tail structure has been described. This phage has a wide host range. It infects and lyses strains belonging to different serovars and biotypes of Vibrio cholerae. The phage utilises host DNA degradation products for its own DNA synthesis. psi 92 contains a linear double-stranded DNA of 56 kbp. A physical map of the phage genome has been constructed using the restriction enzyme KpnI. Intracellular development of phage psi 92 following infection was examined by thin-section electron microscopy.

Choleraphage phi 149 differentiates the two biotypes, classical and el tor, of Vibrio cholerae. This phage cannot replicate in V. cholerae biotype el tor cells because the concatemeric DNA intermediates produced are unstable and cannot be chased to mature phage DNA. A V. cholerae biotype el tor gene coding for a 14,000-Da inner membrane protein which destabilizes the concatemeric DNA intermediates by hindering their binding to the cell membrane has been identified. Presumably, a 22,000-Da V. cholerae biotype el tor protein might also have a role in conferring phage phi 149 resistance to cells belonging to the biotype el tor. A nucleotide sequence homologous to the 1.2-kb V. cholerae biotype el tor DNA coding for both the 14,000- and 22,000-Da proteins is present in all strains of classical vibrios but is not transcribed. The nucleotide sequence of the gene coding for the 14,000-Da protein has been determined.

Intracellular replication of the non-lytic single stranded circular DNA mycoplasmavirus MVL51 has been shown to involve three DNA intermediates: RFI, RFII and SSI. Growth in Eagle's basal medium, rather than richer tryptose medium, has allowed the identification of an intermediate between nascent progeny chromosomes (SSI) and mature virus. This intermediate is a protein associated form of SSI.

A synthetic medium for choleraphage phi 149 growth, in which the concentration of phosphate ions plays a significant role, has been defined. Upon infection, choleraphage phi 149 DNA binds to the cell membrane at three to four sites. The host macromolecular syntheses are shut off by 10 min after infection and the synthesis of phage-specific DNA is detectable after 20 min of infection. The phage utilizes primarily the host DNA degradation products for its own DNA synthesis. When added during the first 20 min of infection both nalidixic acid and novobiocin inhibit phage growth. The effects of these antibiotics are not pronounced when added late during infection. Pulse labeling of ultraviolet-irradiated infected cells at different times during infection has allowed identification of about 50 phage-specific proteins of which 19 are structural proteins. These proteins appear during the infection cycle in two distinct phases, early and late. When infection is carried out in high-phosphate medium, none of the late proteins is synthesized. Eleven of the 26 early proteins detected are DNA-binding proteins.

The ultraviolet light, photodynamic, and thermal inactivation parameters have been measured for the three groups of mycoplasmaviruses. The differences in these parameters for the three virus groups reflect differences in virion structure and in genome size and structure.

An Acholeplasma laidlawii variant has been isolated that has a REP- phenotype. The properties of this variant, relative to parental cells, are: (i) it exhibits no change in cell growth kinetics; (ii) it does not propagate single-stranded deoxyribonucleic acid (DNA) mycoplasmaviruses but does propagate double-stranded DNA mycoplasmaviruses; (iii) it converts parental circular single-stranded mycoplasmavirus DNA to double-stranded replicative forms that are not replicated further; (iv) it exhibits no change in host modification and restriction; and (v) it has an increased ultraviolet light sensitivity. The REP- isolate is the first stable mycoplasma variant to which a physiological defect has been attributed.

Choleraphage phi 149 adsorbed irreversibly to Vibrio cholerae biotype el tor cells, and 50% of the injected phage DNA bound to the cell membrane. Although no infectious centers were produced at any time during infection, the host macromolecular syntheses were shut off and the host DNA underwent chloramphenicol-inhibitable degradation. Synthesis of monomeric phage DNA continued similar to that observed in the permissive host. However, the concatemeric DNA intermediates produced were unstable and could not be chased to mature phage DNA. Pulse-labeling of UV-irradiated infected cells at different times during infection allowed identification of phage-specific proteins made in this nonpermissive host. Although most of the early proteins were made, only some of the late proteins were transiently synthesized.

Choleraphage phi 149 DNA is a linear double-stranded molecule 69 X 10(6) Da or 104 kilobase pairs (kbp). From restriction enzyme analysis, it has been concluded that the DNA is circularly permuted. There are at least three S1 nuclease-sensitive sites along the length of the molecule. These sites represent single-strand interruptions repairable by T4 DNA ligase. A physical map of the DNA has been constructed using the restriction endonucleases BamH1 and BglII.

Intracellular development of choleraphage phi 149 following infection of Vibrio cholerae and Vibrio eltor cells under different conditions was examined by thin-section electron microscopy. Degradation of the host DNA following infection and formation of mature phage particles inside the infected cells were demonstrated. The concatemeric DNA intermediate formed during intracellular replication of phi 149 DNA in permissive hosts was resolved. In confirmation of biochemical evidence, no concatemeric DNA intermediate was observed for infection in high-phosphate medium.

Choleraphage phi 138 contains a linear, double-stranded, circularly permuted DNA molecule of 30 X 10(6) daltons or 45 kilobase pairs. Upon infection, the host DNA is degraded, and synthesis of phage-specific DNA is detectable 20 min after infection. The phage utilizes primarily the host DNA degradation products for its own DNA synthesis. A physical map of phi 138 DNA was constructed with the restriction endonucleases Bg/II, HindIII, and PstI. A concatemeric replicative DNA intermediate equivalent to eight mature genome lengths was identified. The concatemer was shown to be the precursor for the synthesis of mature bacteriophage DNA which is subsequently packaged by a headful mechanism.

Chloramphenicol affects several steps in the DNA replication of mycoplasma virus L51, a noncytocidal, naked, bullet-shaped virion containing circular single-stranded (SS) DNA of 1.5 X 10(6) daltons (4.5 kilobases). In the presence of chloramphenicol, adsorption was normal and parental SS DNA was converted to double-stranded replicative forms (RF), but subsequent RF leads to RF replication was inhibited. Chloramphenicol added late in infection, when most viral nascent DNA is in progeny SS molecules, inhibited SS synthesis, but nascent RF molecules were formed. However, a chase experiment showed that these RF molecules could not be converted to SS DNA. Therefore, viral RF molecules made in the presence of chloramphenicol are not functional as SS DNA precursors.

DNA repair-proficient and -deficient strains of Vibrio cholerae were used to examine host cell reactivation, Weigle reactivation and photoreactivation of u.v.-irradiated cholera bacteriophages. U.v. light-induced DNA damage in phages of different morphological and serological groups could be efficiently photoreactivated. Host cell reactivation of irradiated phages of different groups was different on the same indicator host. Phage phi 149 was the most sensitive, and phi 138 the most resistant to u.v. irradiation. While phi 138 showed appreciable host cell reactivation, this was minimal for phi 149. Attempts to demonstrate Weigle reactivation of u.v.-irradiated cholera phages were not successful, although u.v.-induced filamentation of host cells was observed.

Infection of Acholeplasma laidlawii cells by the temperate enveloped mycoplasma virus L2 results in production of three morphological forms of progeny L2 virus: L2-I, L2-II, and L2-III. These morphological forms can be separated by velocity sedimentation and agarose gel electrophoresis. The latter technique was used to size the quasi-spherical particles: L2-I is 74 nm, L2-II is 88 nm, and L2-III is 132 nm in diameter. The protein composition of the three L2 forms is the same, although there are differences in protein stoichiometric ratios. L2-I, L2-II, and L2-III have the same 11.8 kilobase pair superhelical DNA genome. However, UV inactivation studies and restriction frequency measurements indicate that L2-I and L2-III each contain 1 genome copy, while L2-II contains 2-3 genome copies.

The replication of the single-stranded circular DNA of MVL51 mycoplasmavirus has been studied with respect to the roles of free and membrane-associated viral DNA intermediates. Replication involves the formation of parental replicative intermediate (RF) molecules on, at most, two to three membrane sites per cell, symmetric RF replication at the membrane and apparent asymmetric RF replication in the cytoplasm leading to single-stranded progeny chromosomes.

The effect of rifampin on the replication of MVL51, a bullet-shaped mycoplasmavirus with single-stranded circular DNA of molecular weight 2 X 10(6), has been examined in a rifampin-resistant host cell. Rifampin does not block the early steps in MVL51 infection but does decrease the total amount of parental viral DNA taken up. The single-stranded parental viral DNA that enters the cell is found in membrane-associated, double-stranded DNA replicative forms I and II. Rifampin had no significant effect on the synthesis of progeny viral DNA RFI and RFII early in infection and SSI (single-stranded progeny viral chromosomes) later in infection. The rifampin block in virus synthesis was found to be in the step converting SSI into assembled virions. Rifampin was shown to affect the synthesis of virus-specific RNA, Which suggests that viral transcription is necessary for virion assembly.

The mycoplasma Acholeplasma laidlawii was shown to have mechanisms for both host cell and ultraviolet (UV) reactivation of UV-irradiated mycoplasmaviruses. Host cell reactivation was examined by comparing the survival abilities of UV-irradiated double-stranded deoxyribonucleic acid mycoplasmavirus plated on both untreated and on acriflavine-treated cells. Acriflavine treatment inhibited cell exision repair. Decreased survival on the acriflavine-treated cells demonstrated host cell reactivation. UV reactivation was studied by comparing the survival of UV-irradiated virus plated on untreated cells with its survival on cells that received a small UV dose before plating. The UV-irradiated cells gave increased virus survival, showing UV reactivation. Similar experiments with a single-stranded deoxyribonucleic acid mycoplasmavirus showed that this virus could be UV reactivated, but not host cell reactivated.

The intercellular replication of the circularly permuted DNA of choleraphage phi 149 involves a concatemeric DNA structure with a size equivalent to six genome lengths. The synthesis of both monomeric and concatemeric DNAs during replication of phi 149 occurred in the cytoplasm. The concatemers served as the substrate for the synthesis of mature phage DNA, which was eventually packaged by a headful mechanism starting from a unique pac site in the concatemeric DNA. Packaging of DNA into phage heads involved binding of concatemeric DNA to the cell membrane. A scheme involving sequential packaging of five headfuls proceeding in the counterclockwise direction from the pac site is proposed. After infection under high-phosphate conditions, the concatemeric DNA intermediates were not formed, although synthesis of monomeric molecules was unaffected.
