Abstract

International audience; Aurantiochytrium limacinum (Thraustochytriaceae, class Labyrinthulomycetes) is a marine Stramenopile and a pioneering mangrove decomposer. Its life cycle involves a non-motile stage and zoospore production. We observed that the composition of the medium, the presence of amino acids in particular, affects the release of zoospores. Two opposite conditions were defined, one with a cell population mainly composed of zoospores and another one with almost only non-motile cells. In silico allelic frequency analysis and flow cytometry suggest that zoospores and non-motile cells share the same ploidy level and are diploid. Through an RNA-seq approach, the transcriptional reprogramming accompanying the formation of zoospores was investigated, with a particular focus on their lipid metabolism. Based on a differential expression analysis, zoospores are characterized by high motility, very active signal transduction, an arrest of the cell division, a low amino acid metabolism and low glycolysis. Focusing on lipid metabolism, genes involved in lipase activities and peroxisomal β-oxidation are upregulated. qRT-PCR of selected lipid genes and lipid analyses during the life span of zoospores confirmed these observations. These results highlight the importance of the lipid dynamics in zoospores and show the metabolic processes required to use these energy-dense molecules as fuel for zoospore survival during their quest of new territories.

Abstract

The complete genome of the thraustochytrid Aurantiochytrium limacinum strain CCAP_4062/1 was sequenced using both Illumina Novaseq 6000 and third generation sequencing technology PacBio RSII in order to obtain trustworthy assembly and annotation. The reads from both platforms were combined at multiple levels in order to obtain a reliable assembly, then compared to the A. limacinum ATCCⓇ MYA1381™ reference genome. The final assembly was annotated with the help of strain CCAP_4062/1 RNAseq data. A. limacinum strain CCAP_4062/1 is an industrial strain used for the production of very long chain polyunsaturated fatty acids, like the docosahexaenoic acid that is an essential fatty acid synthesised only at very low pace in humans and vertebrates . Thraustochytrids in general and Aurantiochytrium more specifically, are used for carotenoid and squalene production as well. Beside their biotechnological interest, thraustochytrids play a crucial role in both inshore and oceanic basins ecosystems. Genome sequences will foster biotechnological as well as ecological studies.

Abstract

The modification of histones by acetyl groups has a key role in the regulation of chromatin structure and transcription. The Arabidopsis thaliana histone acetyltransferase GCN5 regulates histone modifications as part of the Spt-Ada-Gcn5 Acetyltransferase (SAGA) transcriptional coactivator complex. GCN5 was previously shown to acetylate lysine 14 of histone 3 (H3K14ac) in the promoter regions of its target genes even though GCN5 binding did not systematically correlate with gene activation. Here, we explored the mechanism through which GCN5 controls transcription. First, we fine-mapped its GCN5 binding sites genome-wide and then used several global methodologies (ATAC-seq, ChIP-seq and RNA-seq) to assess the effect of GCN5 loss-of-function on the expression and epigenetic regulation of its target genes. These analyses provided evidence that GCN5 has a dual role in the regulation of H3K14ac levels in their 5′ and 3′ ends of its target genes. While the gcn5 mutation led to a genome-wide decrease of H3K14ac in the 5′ end of the GCN5 down-regulated targets, it also led to an increase of H3K14ac in the 3′ ends of GCN5 up-regulated targets. Furthermore, genome-wide changes in H3K14ac levels in the gcn5 mutant correlated with changes in H3K9ac at both 5′ and 3′ ends, providing evidence for a molecular link between the depositions of these two histone modifications. To understand the biological relevance of these regulations, we showed that GCN5 participates in the responses to biotic stress by repressing salicylic acid (SA) accumulation and SA-mediated immunity, highlighting the role of this protein in the regulation of the crosstalk between diverse developmental and stress-responsive physiological programs. Hence, our results demonstrate that GCN5, through the modulation of H3K14ac levels on its targets, controls the balance between biotic and abiotic stress responses and is a master regulator of plant-environmental interactions.

Abstract

Since 2007, the non-indigenous calanoid copepod Pseudodiaptomus marinus Sato, 1913 has been increasingly recorded in numerous European sites, spreading at an unexpectedly fast pace over a short time-span. This species presents specific biological and behavioural traits which make it of particular interest for ecological and applied research topics. On 29–30 January 2018, 29 scientists from nine European Countries established the EUROBUS (Towards a EURopean OBservatory of the nonindigenous calanoid copepod Pseudodiaptomus marinUS) Working Group (WG). This WG aimed at creating a European network of institutions and researchers working on the various aspects of the biology and ecology of P. marinus, with an open forum where sharing experience and know-how among WG participants. This brought to an updated distribution map of P. marinus in European waters, as well as to the identification of priority research lines and potential joint initiatives under the WGEUROBUS umbrella. Abstract

International audience; Thraustochytrids are marine protists highly ecologically relevant in mangrove environments. The family Thraustochytriaceae underwent profound taxonomical rearrangements in the last decade, with the description and emendation of several genera. Here, we identified two new thraustochytrid strains (CCAP 4062/1 and CCAP 4062/3) collected from the same mangrove environment in Mayotte Island (Indian Ocean) and representative of two sister clades in the phylogenetic Aurantiochytrium super Glade. Phylogenomic (on 2389 genes) and phylogenetic analyses on 18S rDNA sequences led us to propose the description of a new genus, Hondaea gen. nov. (CCAP 4062/3), closely related and pseudo-cryptic to Aurantiochytrium (CCAP 4062/1). Compared to Aurantiochytrium, Hondaea did not produce amoeboid cells and its zoospores were smaller. Chemotaxonomical traits, such as fatty acid, sterol, and carotenoid profiles measured along the growth curves, validated the new genus description. Genome sequencing and manual annotation of lipid metabolism genes revealed similar pathways in both strains. However, such pathways showed different dynamics during the growth phases. Aurantiochytrium accumulated carotenoids (canthaxanthin) and large amounts of triacylglycerols enriched in omega 3-docosahexaenoic acid in the stationary phase, while squalene and free cholesterol increased during the early exponential phase. In contrast, Hondaea accumulated low amounts of triacylglycerols enriched in odd and saturated fatty acids during the early exponential phase, whereas free-sterol and carotenoid contents were little affected. These results suggest that these genera evolved independently, although phylogenetically and ecologically closely related. This comparative study also showed that the biotechnological potential of thraus-tochytrids cannot be deduced solely from phylogenetic and genomic analyses.

Abstract

International audience; Thraustochytrids are unicellular heterotrophic marine protists of the Stramenopile group, often considered as non-photosynthetic microalgae. They have been isolated from a wide range of habitats including deep sea, but are mostly present in waters rich in sediments and organic materials. They are abundant in mangrove forests where they are major colonizers, feeding on decaying leaves and initiating the mangrove food web. Discovered 80 years ago, they have recently attracted considerable attention due to their biotechnological potential. This interest arises from their fast growth, their specific lipid metabolism and the improvement of the genetic tools and transformation techniques. These organisms are particularly rich in omega 3-docosahexaenoic acid (DHA), an 'essential' fatty acid poorly encountered in land plants and animals but required for human health. To produce their DHA, thraustochytrids use a sophisticated system different from the classical fatty acid synthase system. They are also a potential source of squalene and carotenoids. Here we review our current knowledge about the life cycle, ecophysiology, and metabolism of these organisms, with a particular focus on lipid dynamics. We describe the different pathways involved in lipid and fatty acid syntheses, emphasizing their specificity, and we report on the recent efforts aimed to engineer their lipid metabolism.

Abstract

We report an improved assembly (v3.6.1) of the melon (Cucumis melo L.) genome and a new genome annotation (v4.0). The optical mapping approach allowed correcting the order and the orientation of 21 previous scaffolds and permitted to correctly define the gap-size extension along the 12 pseudomolecules. A new comprehensive annotation was also built in order to update the previous annotation v3.5.1, released more than six years ago. Using an integrative annotation pipeline, based on exhaustive RNA-Seq collections and ad-hoc transposable element annotation, we identified 29,980 protein-coding loci. Compared to the previous version, the v4.0 annotation improved gene models in terms of completeness of gene structure, UTR regions definition, intron-exon junctions and reduction of fragmented genes. More than 8,000 new genes were identified, one third of them being well supported by RNA-Seq data. To make all the new resources easily exploitable and completely available for the scientific community, a redesigned Melonomics genomic platform was released at http://melonomics.net.
