ATAD2 geni, meme kanseri başta olmak üzere bir çok kanser türünde, çoğunlukla gen amplifikasyonu ve E2F/Rb yolağı aktivasyonu ile aşırı ifade gösterdiği bilinen ve ifade seviyeleri hastalığın prognozu ile ilişkili olan, henüz yeni araştırılan bir gendir. ATAD2 (ATPaz ailesi, AAA domain içeren 2) akciğer, meme, prostat ve karaciğer gibi bir çok kanserde amplifikasyon veya diğer düzenleyici mekanizmalar nedeniyle fazlaca ifade edilmektedir. ATAD2'nin AAA+ ATPaz ve bromodomain'inin olması iyi bir anti-kanser ilaç hedefi olabileceğini düşündürmektedir. Ancak ATAD2'yi hedef alan stratejiler geliştirilmeden önce ATAD2 geninin tümörigenezdeki rolü aydınlatılmalıdır. Bu çalışmada, meme kanserinde sürekli olarak yüksek ifade gösteren regülatörlerden biri araştırılmıştır. ATAD2 (ATPase family AAA domain-containing protein 2), hücre çoğalması ve invazyonu gibi önemli hücresel faaliyetlerin düzenleyicisi olan bir gendir. Bu çalışma, ATAD2'nin meme kanserindeki çalışma prensibini aydınlatmayı hedeflemiştir. ATAD2 genini yüksek ifade eden hücre hatları MCF7 ve T47D'de ATAD2 ifadesi siRNA'lar ile susturularak Affymetrix mikroçipleri ile tüm genlerin ifade düzeyleri taranmıştır. Mikroçip gen ifade analizleri sonucu ATAD2'nin meme kanseri hücrelerinde ifadesi bastırıldığında; mikrotübül organizasyonu, hücre büyümesi, hücre adezyonu ve EGFR, FGFR, MAPK, PI3K gibi önemli sinyal yolakların düzenlenmesinde görev aldığını gösterilmiştir. Meme kanseri hücreleriyle yapılan işlevsel çalışmalar gen ifade analizi sonuçlarını desteklemektedir. Çalışmalarımız ATAD2'nin susturulması ile ER(-) meme kanseri hücrelerinin göçünü baskılanırken ER(+) kanser hücrelerinin göçünü etkilemediği gösterildi.. Aynı deneyler HCC1937 hücrelerinin koloni oluşturma kapasitelerini ve çoğalma potansiyellerini önemli ölçüde düşürürken, SKBR3 ve ER(+) hücrelerinde bir değişim gözlenmedi. Ayrıca, ATAD2 susturulması, bütün meme kanseri hücrelerinde senesens yanıtına yol açmıştır.Biyolojik etki mekanizmasının altında yatan sebepleri ortaya çıkarmak için ATAD2'nin moleküler çalışma prensibi araştırılmıştır. Temel hücresel sinyal yolakları üzerindeki etkisini aydınlatmak için MCF7 ve HCC1937 hücreleri kullanılmıştır. Buna göre, ATAD2'nin susturulması her iki hücre tipinde de apoptozis cevabı indüklemiştir. MCF7 hücrelerinde, caspaz-9 yıkımı ile intrinsik yolaklar aktifleştirilirken, HCC1937 hücrelerinde yüksek Bcl2 and BclXL ifadesi caspaz-9 yıkımını engellemiştir. EGFR aktivitesinin Gefitinib ile baskılanması sonucu ATAD2 gen ifadesinin azaldığı ve ayrıca serum açlığındaki MCF7 hücrelerinin EGF ile muamelesi sonucu ATAD2 gen ifadesinin arttığı gözlenmiştir. Bu sonuçlar EGF sinyal yolağının ATAD2'nin akış üstü aktivatörü olabileceğini düşündürmektedir. Bu gen ifade paterni ATAD2+ERα ve EGFR arasında pozitif bir geri-bildirim ağı olduğunu işaret etmektedir.EGFR'ın meme kanserinde sıklıkla yüksek ifade edildiği ve östrojen reseptörü ile etkileşim halinde olduğu bilinmekle beraber etkileşim mekanizmasına dair detaylı bir bilgi bulunmamaktadır. Mikroçip deney sonuçlarının 'Pathway Enrichment' analizi sonucu ATAD2 ifadesindeki azalma ile EGFR sinyal yolağında görev alan genlerin ifadesinde düşüş olduğu gözlenmiştir.ATAD2 ve ERα' nın birlikte susturulmasının MCF7 hücrelerinde EGFR ifadesini engellerken, ATAD2' nin HCC1937 hücrelerinde tek başına susturulması EGFR ifadesinde bir değişime yol açmadığı ancak reseptörün Tyr1173 bölgesindeki fosforilasyonunun engellendiği gösterilmiştir. HCC1937 hücrelerinde ATAD2 tarafından baskılanan EGFR aktivitesi, ne Akt seviyesinde ne de MEK/ERK aktivitesinde bir değişime yol açmıştır. EGFR reseptörünün akış aşağı sinyal yolaklarının analizi sonucu, MCF7 hücrelerinde ATAD2'nin susturulması ile Akt protein ifadesinin bastırıldığı gözlemlenmiştir. Aynı hücrelerde, ERα ifadesinin düşüşüyle görülen MEK/ERK sinyal yolağı aktivitesindeki artış ATAD2 gen ifadesinin düşüşü ile baskılanmıştır.Kısaca, ATAD2 geninin meme kanserindeki yüksek ifadesi, kanser hücrelerinin büyümesini sağlarken, EGFR sinyal yolağı ile olan etkileşimi genin pro-onkojenik etkilerinin altında yatan sebeplerden biri olabilir. ATAD2'nin EGFR ile birlikte baskılanması meme kanseri çalışmalarına yeni bir tedaviye yönelik seçenek olabilir.Anahtar kelimeler: ATAD2, ERα, EGFR, meme kanseri, yaşlanma, göç, MAPK, Akt The ATAD2 gene is a newly investigated gene of which the expression levels are associated with the disease prognosis in many types of cancer and especially breast cancer and that is known to be overexpressed usually through gene amplification and E2F/RB pathway activation. ATAD2 (ATPase family, AAA domain-containing 2) can be overexpressed due to amplification or other regulatory mechanisms in many cancers such as lung, breast, prostate and liver. The fact that ATAD2 has an AAA+ ATPase and bromodomain indicates that it may be a good target for anti-cancer therapy. However, it is necessary to clarify the role of the ATAD2 gene in tumorigenesis before strategies that target ATAD2 are developed. We evaluated a regulator that consistently shows high expression in breast cancer in this study. ATAD2 (ATPase family AAA domain-containing protein 2) is a gene that regulates important cellular activities such as cell proliferation and invasion. This study aimed to clarify the mechanism of action of ATAD2 in breast cancer. The ATAD2 expression of the MCF7 and T47D cell lines with high ATAD2 gene expression was silenced with siRNA and the expression levels of all genes were screened. Gene chip expression analyses revealed that the suppression of ATAD2 in breast cancer cells indicated a role in the regulation of microtubule organization, cell growth, cell adhesion and important signal pathways such as EGFR, FGFR, MAPK, and PI3K. Functional studies with breast cancer cells have supported the gene expression analysis results. Our study revealed that silencing of ATAD2 lead to suppression of ER(-) breast cancer cell migration but not ER(+) cancer cell migration. The same experiments causes a marked decrease in the colony formation capacity and proliferation potential of HCC1937 cells while there was no change in SKBR3 and ER(+) cells. ATAD2 silencing also lead to a senescence response in all breast cancer cells.We investigated the molecular mechanisms of action of ATAD2 to determine the factors underlying the biological effect. The MCF7 and HCC1937 cells were used to clarify its action on the main cellular signal pathways. We found that ATAD2 silencing induced an apoptosis response in both cell types. Intrinsic pathways are activated with caspase-9 cleavage in MCF7 cells while high Bcl2 and BclXL expression prevents caspase-9 cleavage in HCC1937 cells. Decreased ATAD2 did not cause a difference in the p53 protein level in either cells but while p21 expression was increased in just MCF7 cells, RB phosphorylation was inhibited in both cell lines. The results indicate that dysregulation of proteins involved in intracellular control pathways triggers the senescence mechanism.ERα gene expression has been shown to be suppressed as a result of siRNA suppression of ATAD2 gene expression in MCF7 cells. This result indicates that ATAD2 has a role in ERα regulation. ATAD2 gene expression has been found to decrease following Gefitinib suppression of EGFR signaling while EGF treatment of serum-starved MCF7 cells caused increased ATAD2 gene expression. These results indicate that EGFR could be a possible upstream activator of ATAD2. This gene expression pattern also points towards a positive feedback mechanism between ATAD2+ERα and EGFR.Although it is known that EGFR is frequently overexpressed in breast cancer and cross-talk with the estrogen receptor, we do not have detailed information on the mechanism of their interactions. 'Pathway Enrichment' analysis of microarray studies have revealed EGFR signaling as one of pathways enriched in the genes downregulated with decreased ATAD2 expression. The silencing of ATAD2 and ERα together prevents EGFR expression in MCF7 cells while silencing of ATAD2 by itself in HCC1937 cells does not cause a change in EGFR expression but prevents its phosphorylation in the Tyr1173 region of the receptor. The ATAD2-suppressed EGFR activity in HCC1937 cells did not lead any change in the Akt level or MEK/ERK activity. The down-stream signaling pathway analysis of the EGFR has revealed that Akt protein expression is suppressed when ATAD2 is silenced in MCF7 cells. The increase in the MEK/ERK signaling activity with decreased ERα expression in the same cells was suppressed with decreased ATAD2 expression.In conclusion, the high expression of the ATAD2 gene in breast cancer stimulates growth of cancer cells while its interaction with the EGFR signaling pathway could be one of the causes of the pro-oncogenic effects of the gene. Karaciğer kanseri, dünyada görülme sıklığı açısından beşinci, öldürücülük açısından ise ikinci sırada yer almaktadır. Bu kanser, klinik olarak kullanılmakta olan birçok kemoterapötik ve radyoterapötik ajanlara dirençli olduğu için tedavi yöntemleri çok kısıtlıdır. Bu sebeple karaciğer kanseri tedavisinde kullanılabilecek, hem hasta ömrünü uzatıcı hem de yaşam standardını yükseltici yeni aday moleküllerin araştırılıp geliştirilmesi büyük önem taşımaktadır. Bu tezdeki amacımız, karaciğer kanserinde anti-kanser etkiye sahip yeni moleküllerin geliştirilip üretilmesi ve bu moleküllerin etki mekanizmalarının aydınlatılmasıdır.Bu proje kapsamında üç grup molekül test edilmiştir. İlk grup molekül yüksük otu ailesinden olan Digitalis Ferruginea bitkisinden elde edilen ve saflaştırılan kardiyak glikozitleridir. Yapılan araştırmalar göstermiştir ki bu moleküller karaciğer kanser hücrelerinde ROS birikmesine sebep olmaktadırlar. İlaca dirençli PTEN-eksik mezenkimal yapıdaki Mahlavu ve epitel yapıdaki ilaca duyarlı Huh7 hücrelerinde farklı mekanizmaları tetikleyerek apoptotik hücre ölümünü aktif hale geçirmektedirler. Tüysüz farelere Mahlavu karaciğer kanseri hücreleri verilerek oluşturulan ksenograft modelleri de Lanatoside C glikozitinin tümör hacmi ve ağırlığında ciddi azalmaya sebep verdiğini göstermektedir. Proje kapsamındaki ikinci molekül grubu ise bilinen steroid-olmayan anti-enflamatuar ilaçlardan (ibuprofen, naproxen and flurbiprofen) uyarlanarak sentezlenen ve bünyesinde triazol grubu bulunduran moleküllerdir. Bu moleküllerin hücre döngüsünü SubG1/G1 fazında durdurdukları gözlemlendi. Ayrıca moleküller, karaciğer kanseri hücrelerinde oksidatif stres tetikleyerek ve COX aktivitesini azaltarak apoptotik hücre ölüm mekanizmasını tetiklemektedirler. Protein seviyesinde ise bu moleküller ASK1 proteinin aktive ederek ve Akt proteinin inhibe ederek, GSK3, -catenin and CyclinD1 proteinlerini etkilemekte ve hücre ölümüne sebep vermektedirler. Nukleosit/nukleobaz analogları test edilen son grup moleküllerdir. Toplamda test edilen 127 molekülün 10µM altı IC50 değere sahip 24ü ileri sitotoksisite analizinde incelendi ve 6 tanesi detaylı moleküler incelemeler için seçildi. Sonuçlar göstermektedir ki bu moleküller hücre döngüsünü SubG1/G1 fazında duraklatmakta ve apoptotik hücre ölüm mekanizmasını tetiklemektedirler. Western Blot analizi sonucunda da bu moleküllerle muamele edilen karaciğer kanseri hücrelerinde Src hücre yolağı üzerinde etkileri olduğu gözlemlendi. CyclinE-cdk2 kompleksinin oluşumu engellendi ve bunun sonucunda Rb molekülü inhibe edilerek hücre büyümesi ve proliferasyonunda düşüş meydana geldi, sonucunda da karaciğer kanseri hücrelerinde apoptos hücre olumu tetiklenmiş oldu. Bu tez kapsamında 3 grup molekülün aksiyon mekanizması belirlendi. Glikozitler 'drug repurposing' alanı için birer örnek teşkil etmektedirler. Steroid-olmayan anti-enflamatuar türevleri ise modifiye edilmiş yeni küçük molekül bileşikleri temsil etmektedirler. Son olarak nukleobaz analogları ise anti-metabolit özellikli benzersiz bileşiklerdir. Hepatocellular carcinoma is the second deadliest and fifth most common cancer type worldwide. Due to the limited therapy options, it is crucial to develop novel targeted therapeutic agents that provide better prognosis and enhance life quality of patients. The specific aim of this thesis was to identify and characterize novel compounds with anticancer properties in liver cancer.Three groups of molecules were investigated. First group were cardiac glycosides extracted and purified from Digitalis Ferruginea. Extensive analysis Glycoside Lanatoside C revealed that these molecules induced ROS accumulation in liver cancer cells with differential downstream targets in mesenchymal-like PTEN-deficient drug-resistant Mahlavu and epithelial-like PTEN-adequate drug-sensitive Huh7 liver cancer cells. Xenograft models on nude mice also confirmed the anti-cancer activities of Lanatoside C in vivo with decreased tumor volume and weight.The second group of compounds were novel molecules that contains triazolothiadiazine and triazolothiadiazole scaffold, derived from known NSAIDs (ibuprofen, naproxen and flurbiprofen). Results indicated that SubG1/G1 cell cycle arrest is induced in treated cells. In addition, extensive molecular analysis disclosed oxidative stress induction and COX activity inhibition leading to ASK1 activation and Akt inhibition. The levels of downstream elements GSK3, -catenin and CyclinD1 were also altered. Apoptosis was characterized as the cell death mechanism that is triggered by these molecules in liver cancer cells.Novel nucleobase/nucleoside analogues were the third group of molecules explored in this study. 24 of 127 investigated compounds showed significant cytotoxicity during initial screening. 6 molecules were selected for further molecular analysis upon real-time cytotoxicity assay. It was observed that the molecules induced SubG1/G1 cell cycle arrest through Src pathway inhibition. CyclinE-cdk2 complex formation was prevented then the inhibition of Rb leading to a decrease in cell growth and proliferation and induction of apoptosis in liver cancer cells.This thesis disclosed the mode of action of three groups molecules, glycosides are pure examples of drug repurposing. NSAID represent the modified small molecule compounds for novel targets and finally nucleobase analogs are novel compounds as anti metabolites. 165

Tümör baskılayıcı genler (TBG), kanserde sıklıkla DNA hipermetillenmesi ve histon asetil modifikasyonlarının kaldırılması gibi epigenetic mekanizmalar ile baskılanmaktadır. 5-aza-2'-deoksisitidin (AZA) ve Trikostatin A (TSA), DNA metillenmesini ve histon deasetilaz aktivitesini engelleyen, anti-kanser amaçlı kullanılan ilaçlardır.Bu çalışmada, meme kanserinde epigenetik olarak baskılanan aday TBG'leri tanımlamak için, iki meme kanseri ve bir normal meme hücre hattı, AZA ve/veya TSA, ve DMSO (kontrol) ile muamele edilip, mikrodizin analizleri ile epigenetik mekanizmalardan etkilenen genler ve yolaklar açığa çıkarılmıştır. 32 aday genin incelenmesi sonucu Transgelin (TAGLN) geni meme kanseri hücrelerinde, ve normal eşlerine göre tümörlerin %61.9'unda bisülfit sekanslama yöntemi ile; mikrodizin veri analiz yöntemi ile ise meme tümörlerinin %63.02'sinde metillenme ile baskılanan aday bir TBG olarak öne çıkmıştır. Hastaların yüksek sağkalım oranlarının düşük TAGLN metillenme skorları ile ilişkili olduğu, ve TAGLN metillenme değerlerinin, tümör dokularını %83.14 hassaslık ve %100 özgünlük değerleri ile tespit edebildiği gösterilmiştir. qRT-PCR ve immün-histokimya analizleri TAGLN ifadesinin, meme kanseri hücre hatlarında, ve normal meme dokusuyla kıyaslandığında birbirinden bağımsız üç meme tümörü panelinde anlamlı olarak düşük ifade edildiğini göstermiştir. Ayrıca TAGLN gen ifadesinin iyi prognoz faktörleri ile ilişkili olduğu anlaşılmıştır. Meme kanseri hücrelerindeki işlevsel çalışmalar, transgelinin hücrelerin proliferasyon yeteneğini negatif etkilediğini göstermiş olup, epitel-mezenkimal dönüşüm (EMD) belirteçleri ile yapılan analizler ise TAGLN'in meme kanserinde EMD ile ilişkili olabileceğine işaret etmektedir.Kısaca, TAGLN geninin meme kanserinde promotör DNA metillenmesi ile susturulması, kanser hücrelerine büyüme avantajı sağlarken, aynı zamanda meme kanseri tanı ve prognozu için de iyi bir biyo-belirteç olmasını mümkün kılmaktadır. Tumor suppressor genes (TSG) are frequently silenced in cancer by epigenetic mechanisms, including promoter DNA hypermethylation and repressive chromatin formation by means of histone deacetylation. 5-aza-2'-deoxycytidine (AZA) and Trichostatin A (TSA) are DNA methyl-transferase and histone deacetylase inhibitors, respectively, and are used as anti-cancer agents for induction of epigenetically suppressed genes.In this study, in an attempt to unmask epigenetically suppressed potential TSGs in breast cancer, two breast carcinoma cells and one non-tumorigenic breast cell line were treated with AZA and TSA, either separately or in combination, and with DMSO as control. Afterwards, high-throughput expression profiling revealed significantly affected genes and pathways in response to epigenetic induction in each cell line. Analysis of 32 candidate genes highlighted Transgelin (TAGLN) as a putative TSG that is frequently downregulated by promoter DNA hyper-methylation in breast cancer cell lines, and in 61.9% of normal-paired breast tumors according to bisulfite sequencing; and in 63.02% of unpaired breast tumor tissues as determined by bioinformatics analyses of public microarray data. Both relapse-free and overall survivals of patients were more favorable with lower TAGLN methylation. Moreover, TAGLN promoter methylation levels diagnosed tumors tissues with 83.14% sensitivity and 100% specificity. qRT-PCR and IHC experiments demonstrated that, TAGLN was persistently downregulated in breast cancer cell lines in comparison to non-tumorigenic cells; and in three independent sets of breast tumor tissues, compared to normal tissues. Furthermore, TAGLN expression was associated with good prognostic factors. Functional analyses in breast cancer cells revealed negative effect of transgelin on colony formation abilities of cells, and analyses with epithelial-to-mesenchymal (EMT) markers implicate an association of transgelin with EMT status of breast cancer. In short, TAGLN downregulation by promoter DNA hypermethylation in breast cancer could serve as a growth advantage to the breast cancer cells, while it could be used as a diagnostic or prognostic biomarker for breast cancer. 217

Adult stem cells (ASCs) are a population of multipotent cells which have ability of self-renewal and tissue regeneration. Due to their protective and restorative roles, ASCs become candidate for cellular therapies. Some cellular imaging methods have been developed to monitor stem cell differentiation and migration. Regrettably, none of these techniques possess the properties of an ideal imaging methods such as photostability and non-toxicity. A new type of probe, conjugated polymer based water-dispersible nanoparticles (CPN) that possess strong fluorescence light emission, non-toxicity, photosability and high brightness, has been developed to fulfill the needs of cellular tracking. The aim of this study is to show the utilization of CPN labeling in in vitro and in vivo cellular tracking. We initially focused on the monitoring of the differentiation and migration of MSCs which have been proved to be a promising therapeutic tool. First we showed 24h CPN labeling did not cause severe decrease in the cellular activity of MSCs and had no effect on their marker expression and differentiation capacity in vitro. In addition, 24h CPN labeled MSCs showed very intense green fluorescence emission which was still bright after 3 weeks of MSC differentiation. We also showed CPN labeled MSCs were able to migrate to the damaged site and retained their labels in vivo. Similar to MSCs, DPSCs were labeled intensely and with negligible decrease in their cellular activity within 24h CPN incubation and it had no effect on their differentiation capacity. In addition, cancer cell tracking is important for the understanding of steps of metastasis and chemotherapeutic drug's mode of action. Therefore, we tested CPN labeling in Huh7 cells, and we showed that labeled cells had very intense fluorescence emission without any change in their cellular activity. Moreover, tumor xenograft model that were generated with either 24h or 72h CPN labeled Huh7 cells showed that CPN labeling retained for about 2-3 months in vivo and did not lose their brightness. To conclude, we aim to propose a new approach for in vivo cellular tracking in order to obtain unattainable information of the migration and homing behaviors of the stem cells. In addition, our approach can also be used for evaluation of cancer cell metastasis as well as the success of stem cell or anti-cancer therapy. Mezenkimal Kök Hücre (MKH) 'lerin tedavisel avantajlarından dolayı öncelikli olarak bu hücrelerde nanoparçacık işaretlenmesi yapılmış ve işaretli hücrelerin başkalaşımları ve göçleri incelenmiştir. Öncelikle 24 saat nanoparçacık işaretlemesinin MKH'lerinin hücresel aktivitelerini ciddi bir şekilde azaltmadığı, hücre yüzey belirteçlerini ve başkalaşım özelliklerini değiştirmediği in vitro olarak göstermiştir. Bunun yanı sıra, 24 saat nanoparçacık işaretlenmiş MKH'ler yoğun bir florasan ışıması göstermiştir ve bu ışıma 3 hafta süren MKH'lerden başkalaşma sürecinin sonunda hücrelerde aynı yoğunlukta gözlenmiştir. Bu çalışmada nanoparçacık işaretlenmiş MKH hücrelerinin hasar görmüş dokuya göç etme özelliklerinin değişmediği gösterilmiş ve böylece bu nanoparçacıklarının in vivo takip için kullanıma elverişli olduğu kanıtlanmıştır. MKH'ler gibi Dental Pulpa Kök Hücre (DPKH) 'ler de 24 saatte nanoparçacıklar ile kuvvetli bir şekilde işaretlenmiş ve başkalaşım özelliklerini ve yaşamsal faaliyetlerini kaybetmemişlerdir. Bunların yanı sıra, metastazın belirlenmesi ve anti-kanser tedavinin takibi uygulanan tedavinin başarısını belirlemek açısından çok önemlidir. Bu amaçla nanoparçacık ile işaretlenen Huh7 karaciğer karsinoma hücrelerinin yoğun bir florasan ışımaya sahip olduğu gözlenirken yaşamsal faaliyetlerinde değişim olmadığı gösterilmiştir. Ayrıca, 24 saat ve 72 saat nanoparçacık işaretlenmesiyle Huh7 hücrelerinin in vivo takibi yapılabileceği bu hücrelerin nüde farelerde oluşturduğu tümör doku kesitlerinde gösterilmiştir. Özet olarak, bu çalışmada in vivo hücre takibinde kullanılarak bilinmeyen yeni bilgilere ulaşılmasına yardım edecek bir yaklaşım önerilmiştir. Bu sayede kök hücrelerin göçleri ve kanser hücrelerinin metastazı takip edilirken bir yandan da kök hücre ve anti-kanser tedavilerinin başarıları değerlendirilebilecektir. 149

Deri kanserleri insanlarda en sık görülen kanserlerdir. Pratik olarak melanoma ve melanoma dışı deri kanserleri (MDDK) olmak üzere iki alt gruba ayrılabilir. MDDK sıklıkla bazal hücreli karsinom (BHK) ve deri kökenli skuamoz hücreli karsinomu (dSHK) tanımlar. BHK'lar yavaş büyüyen, malign, invaziv ancak nadiren metastaz yapan tümörlerdir. dSHK'lar ise belirgin skuamoz differansiyasyon gösteren keratinositlerin malign neoplazileridir. BHK'lardan farklı olarak dSHK belirgin metastaz kapasitesine sahiptirler. Metastaz, katı olarak pozitif veya negatif olarak onlarca gen ve proteinle kontrol edilen karmaşık basamaklı bir sürectir. Metastazı destekleyici genlerin yanı sıra metastaz baskılayıcı genler (MBG) adı verilen bir grup gen tümorojeniteyi etkilemeden metastazı yavaşlatır veya durdurur.Bu çalışmanın amacı NM23-H1, NDRG1, E-cadherin, RHOGDI2 (ARHGDIB), CD82/KAI1, MKK4 ve AKAP12'nin dahil olduğu yedi seçilmiş metastaz baskılayıcı genin/proteinin MDDK' daki önemini araştırmaktır. İmmunhistokimyasal çalışma için 96 BHK, 32 dSHK, 6 in-situ SHK, iki hücre hattı (HaCaT, A-431) dahil edildi. 11 BHK, 8 tümör komşuluğunda normal deri, 3 normal deri donuk dokuları ve hücre hatları qRT-PCR çalışmasına katıldı. Ayrıca 7 BHK ve 5 normal dokuda CD82/KAI1 ve MKK4 genlerine ait promoter metilasyonları bisülfit sekanslama yöntemiyle analiz edildi.İmmunhistokimyasal çalışmada, MDDK'larda NM23-H1'in korunduğu izlendi. Göreceli olarak sitoplazmik NDRG1 ekspresyonunun da korunduğu saptandı. Her iki tümor grubunda da AKAP12 ve RHOGDI2 ekspresyonlarının azaldığı görüldü. CD82/KAI düzeylerinin azalması sadece BHK'da saptandı. E-cadherin düzeyi BHK'da göreceli olarak korunurken, belirgin düşme dSHK'da saptandı. MKK4 sitoplazmik ekspresyonu dSHK'da BHK'a göre daha belirgindi. Hücre hatlarını immunhistokimyasal çalışması dSHK'dakine benzer bulgular verdi. Kantitatif eş zamanlı PCR çalışmasında BHK'da normal deri dokusuna göre NM23-H1 'de artış ( 1,4 kat; p=0.032), AKAP12'de azalma (-1.2 kat; p=0.006) bulduk. NDRG1'de komşuluktaki deriye göre BHK'da artış (2.2 kat, p=0.001) saptandı. HaCaT hücre hattına göre A-431'de MKK4 (-2.1 kat, P=0.001), ARHGDIB (RHOGDI2) (-4.7 kat, P=0.001), CD82/KAI1 (-2.4 kat, P=0.001) ve AKAP12'de (-9.7 kat, P=0.001) azalma, NDRG1'de ise (34.4 kat, p=0.001) artış bulundu. Promotor metilasyon araştırmasında CD82/KAI1 ve MKK4 genlerinde metilasyon saptanmadı.Sonuç olarak çalışılan yedi MBP/G ile MDDK'da farklı ekspresyon örüntüleri saptadık. SHK'da MBG ekspresyonu BHK'a benzemekle birlikte, farklılıklar da göstermektedir. They are practically divided into two major group; melanoma and non-melanoma skin cancer (NMSC). NMSC often refers to two common neoplasms; cutaneous squamous cell carcinoma (cSCC) and basal cell carcinoma (BCC). BCCs are slow growing, malignant, significantly invasive but rarely metastasizing carcinomas. cSCCs are the malignant tumor of keratinocytes with significant squamous differentiation. In contrast to BCCs, SCCs have significant metastatic capacity. Metastasis is a complex multistep process and strictly positively or negatively controlled by tens of genes or proteins. Besides supporting genes, a group of gene, called metastasis suppressor genes (MSG), slow or inhibit metastasis without significantly affecting tumorigenicity.The aim of this study was to find out distribution and importance of the seven selected metastasis suppressor gene/proteins including NM23-H1, NDRG1, E-cadherin, RHOGDI2 (ARHGDIB), CD82/KAI1, MKK4, and AKAP12 in NMSC. Ninety six BCCs, 32 cSCCs, 6 in-situ SCCs, two cell lines (HaCaT, A-431) were included for immunohistochemistry study. Eleven BCCs, 8 normal skin adjacent to the BCCs, 3 normal skin frozen tissue, and, two cell lines were inserted for qRT-PCR studies. Promoter methylations of CD82/KAI1 and MKK4 genes were analyzed in 7 tumors and 5 normal tissue samples by bisulfite sequencing method. In immunohistochemistry study, NM23-H1 was protected in NMSC. Similarly, relatively preserved cytoplasmic expressions of NDRG1 were also detected. AKAP12 and RHOGDI2 were decreased in both tumor groups. However, CD82/KAI1 downregulation was only detected in BCCs. E-Cadherin was relatively protected in BCCs but significant lost was seen in cSCCs. Cytoplasmic positivity of MKK4 was more pronounced in cSCC when compared to BCCs. Immunohistochemical study of cell lines showed similar finding as in seen cSCC. In qRT-PCR study, we found significant upregulation of NM23-H1 (1.4 fold; p=0.032) and downregulation of AKAP12 (-1.2 fold; p=0.006) when BCC was compared to normal skin. NDRG1 showed significantly higher levels (2.2 fold, p=0.001) in BCC when compared to the skin adjacent to the BCC. MKK4 (-2.1-fold, P=0.001), ARHGDIB (RHOGDI2) (-4.7-fold, P=0.001), CD82/KAI1 (-2.4-fold, P=0.001) and AKAP12 (-9.7-fold, P=0.001) were downregulated but NDRG1 (34.4-fold, p=0.001) was upregulated in A-431 cell line when compared to HaCaT. CD82/KAI and MKK4 promoters were heavily unmethylated in BCCs and normal skin. In conclusion, we have demonstrated differential expression patterns for the seven MSPs in NMSCs. In SCCs, the MSG expression signature is similar but not identical to BCCs. Propolis, işçi arılar tarafından çeşitli bitkilerden toplanıp balmumu ve arı enzimleriyle kombine edilen, reçine tipinde bir üründür. Propolis veya aktif bileşenleriyle ilgili olarak immünoloji, enfeksiyon hastalıkları, alerji, diyabet, ülser ve onkoloji gibi çeşitli araştırma alanlarında yeni tedavi olasılıkları bulmayı hedefleyen çok sayıda çalışma vardır. Kimyasal analizler propolisin flavonoidler ve fenolik asitlerle birlikte çeşitli bileşenlerin karışımı olduğunu göstermiştir. Bu nedenle olası toksik ve terapötik etkileri öngörmek açısından propolis ekstrelerinin etki mekanizmalarını incelemek önemlidir. En sık kullanılan propolis ekstresi propolisin etanol ekstresidir (EEP). Türk araştırmacılar propolis bileşenlerinin hücrelere penetrasyonunu maksimuma çıkartabilecek şekilde propolisin dimetil sülfoksit (DMSO) ile ekstresini elde edebilmişlerdir. DMSO, flavonoller (propolis içinde en sık bulunan bileşenlerden) için iyi bir solventtir. Propolis veya aktif bileşenlerinin kanser tedavisinde kullanımıyla ilgili olarak yapılmış ve bu biyolojik bileşenin yeni anti-kanser ajanların geliştirilmesindeki potansiyelini gösteren çok sayıda çalışma vardır. Ancak Türk propolisinin DMSO ekstresinin (DEP) insan meme kanseri üzerindeki anti-kanser aktivitesi henüz incelenmemiştir. Bu çalışmanın amacı kanser hücreleri üzerinde Türk propolisinin DMSO ekstresinin (DEP) anti-kanser etkilerini araştırmaktır. Çalışmada Türkiye'nin çeşitli bölgelerinden toplanan propolisin insan meme karsinomu hücrelerinin büyümesi üzerindeki inhibe edici etkileri incelendi. SRB boyaması kullanılarak iki farklı propolis ekstresinin meme karsinomu hücre hatları üzerindeki sitotoksik etkileri incelendi ve IC50 değerleri belirlendi. Sonuçlar propolisin doza bağımlı bir şekilde sitotoksik olduğunu gösterdi (IC50 değeri 25 ug/ml ile 123 ug/ml arasında değişmektedir). Propolis ile muamele edilen hücrelerin gerçek zamanlı incelenmesi (xCELLigence sistemi) propolis sitotoksik etkilerini doğruladı çünkü artan propolis konsantrasyonları hücre sayısını doza ve hücre hattına bağımlı bir şekilde azalttı. Ayrıca propolis tedavisi meme kanseri hücre hatlarında apoptozu indükledi. Muamele edilen hücrelerin adheran morfolojisi yuvarlak hücreler haline dönüştü ve Hoechst 33258 boyama yöntemi ile artan sayıda hücrede DNA kondansasyonu gösterdi. Apoptoz sırasında, 116 kDa bir nükleer enzim olan PARP-1, 89 ve 24 kDa büyüklüğündeki fragmanlara ayrılmaktadır. Propolis ile muamele edilen hücrelerde PARP-1 ayrılmasını saptamak üzere Western blot analizi yapıldı. Tam uzunlukta PARP-1 protein seviyelerinde azalma, propolisin sitotoksik etkisini en azından kısmen apoptoz indüksiyonu yoluyla gösterdiği hipotezimizi desteklemektedir. Propolisin hücre döngüsü üzerine etkisi, hücrelerin Propidium iyodür (PI) ile boyandıktan sonra bir akış sitometresi tarafından analiz edilmesiyle incelendi. Kontrol DMSO ile muamele edilmiş MDA-MB-231 hücreleriyle karşılaştırıldığında propolis ile muamele edilen hücrelerde G2/M hücre döngüsü arestinde güçlü bir artış görüldü. Sitotoksik etkilere ilaveten, in vitro yara iyileşmesi testi, propolis ile muamele edilen MDA-MB-231 hücrelerinin DMSO kontrol hücreleriyle karşılaştırıldığında soyulmuş bölgeye hücre invasyonunda gecikme olduğu saptandı. Sonuç olarak, meme kanseri hücre hatlarında apoptoz ve G2/M arestini indükleyerek ve ayrıca hücrelerin invazyon kapasitesini geciktirerek gösterdiği sitotoksik etki sayesinde propolis kanser kemoterapisi veya önlenmesinde faydalı olabilecek güçlü bir anti-tümorijenik bileşendir. Propolis is a resinous compound which is collected from various plants then combined with wax and bee enzymes by worker bees. There are many studies conducted on propolis or its active components aiming to find new treatment possibilities in diverse research fields such as immunology, infectious diseases, allergy, diabetes, ulcers, and oncology. Chemical analysis indicated that propolis is a multicomponent mixture of various compounds with prevalence of flavonoids and phenolic acids. Therefore it is important to investigate the propolis extract mechanisms of action in order to predict possible cytotoxic and may be therapeutic effects for cancer. The most common propolis extract is ethanol extract of propolis (EEP) whereas Turkish researchers were able to extract the propolis with dimethyl sulfoxide (DMSO) which can maximize the penetration of compounds from propolis to the cells as well as DMSO is a good solvent for flavonols (one of the most common compound in propolis). There are many studies conducted on propolis or its active components for treatment of cancer which reveals the potential of this biological compound in the development of novel anti-cancerous agents. However, anti-cancer activity of DMSO extract of Turkish propolis (DEP) on human breast cancer has not been investigated yet. The aim of this study was to investigate the anti-cancer effects of DMSO extract of Turkish propolis (DEP) on cancer cells. Inhibitory effects of propolis extracts collected from different regions of Turkey were analyzed on the growth of the human breast carcinoma cells. Two different propolis extracts were used to determine their cytotoxic effects of breast carcinoma cell lines using SRB staining and IC50 values were determined. The results showed that propolis is cytotoxic in dose-dependent manner (IC50 value of diverse from 25 ug/ml to 123 ug/ml). Real time monitoring (xCELLigence system) of propolis treated cells confirmed the cytotoxic effect of propolis, since increasing concentrations of propolis decreased the cell number in a dose- and cell line- dependent way. Furthermore, propolis treatment induces apoptosis in breast carcinoma cell lines. Propolis treated cells changed their adherent morphology to round cells and detached from the surface. Hoechst 33258 staining of propolis treated cells revealed the increasing number of cells displays DNA condensation. PARP-1, a 116 kDa nuclear enzyme, is cleaved in fragments of 89 and 24 kDa during apoptosis. Western blot analysis was performed to detect the PARP-1 cleavage in propolis treated cells. Decrease in the full-length PARP-1 protein levels supports our hypothesis that propolis shows its cytotoxic effect at least partially through induction of apoptosis. The effect of propolis on cell cycle was analyzed with flow cytometer after staining the cells with Propidium iodide (PI). Increase in the G2/M cell cycle arrest was observed in propolis treated cells compare to control DMSO treated MDA-MB-231 cells. In addition to cytotoxic effects, in vitro wound healing assay revealed that propolis treated MDA-MB-231 cells shows delayed invasion of the cells to the denuded area when compared to the DMSO control cells. In conclusion, propolis showed a cytotoxic effect on breast carcinoma cell lines by inducing apoptosis, G2/M arrest as well as delaying the invasion capacity of the cells which makes it a potent anti-tumorigenic compound that may be useful in cancer chemoprevention or therapy. 168

Mezenkimal kök hücreler (MKH) kemik, yağ, kıkırdak, sinir ve karaciğer hücrelerine dönüşebilme potansiyeli olan, immün reaksiyon oluşturma özelliği olmayan hücrelerdir. Bu özellikler kök hücreleri doku mühendisliği ve hücre tedavisi alanları için yeni bir umut haline getirdi. Hücre transplantasyonunda kullanılmak üzere ideal yüzey üretmek için pek çok çalışma yürütüldü. Son yıllarda farklı fiziksel, kimyasal ve elektriksel özelliklerinden dolayı karbon nanotüpler (KNT) yeni biyomateryal yüzeyler olarak tanımlandı. Östrojen hormonunun mezenkimal kök hücre devamlılığı, çoğalması ve farklılaşması üzerine etkileri rapor edilmiştir. Fakat östrojenin biyomateryal yüzey üzerindeki mezenkimal kök hücrenin devamlılıgındaki ve mezenkimal kök hücre farklılaşmasındaki genetik ve epigenetik rolü tam olarak araştırılmamıştır. Bu nedenle, bu çalışmada östrojenin karbon nantüp üzerine ekilen kök hücrelerin devamlılığındaki ve adipojenik, östeojenik ve kondrojek farklılaşmaya katılan anahtar transkripsiyon faktörlerinin genetik ve epigenetik regülasyonundaki rolünü araştrmak amaçlanmıştır. Sonuçlarımız östrojenin çok duvarlı karbon nanotüpler üzerindeki MKHlerin canlılıgını arttırıcı etkisini göstermiştir. Ayrıca hücre canlılıgı ve KNT materyalin üzerine yapışan MKH sayısının passajlama ile azaldıgını gösterdik. Bu çalışmada östrojenin MKH farklılaşmasının genetik ve epigenetik regülasyonuna etkisini gösterebildik. Östrojen tedavisi, normal dişi ve overi alınmış dişiden alınan MKH?de temel adipojenik transkripsiyon faktörler olan C/EBP?, FABP4, PPAR?, Adipsinin gen ifadesini azaltırken, anahtar transkripsiyon faktörü olan RUNX2 nin ifadesini arttırır. Bu sonucun östrojenin adipojenik farklılaşma üzerine baskılayıcı etkisini, östeojenik farklılaşma üzerine arttırıcı etkisini gösterdiği söylenebilir. PPAR? ve diğer transkripsiyon faktörü ETS1 proteinlerinin hücresel lokalizasyonunun östrojen yokluguna bağlı değişimi ayrıca gösterilmiştir. Diğer modifiye histonlar arasında, H3K27me2, H3K27me3 ve H3K36me2 protein düzeylerinin östrojen tedavisinden sonra azaldığını bulduk. Ek olarak, kromatin immünopresipitasyon analizleri H3K27me2, H3K27me3 ve ER? düzeylerinin C/EBP?, FABP4, PPAR?, Adipsin ve RUNX2 promotörleri üzerinde östrojen tedavisi sonucu arttıgını gösterdi. Bisülfit sekanslama analizleri östrojen yoklugunda C/EBP? ve PPAR? promotörleri üzerinde DNA hipermetilasyonu görülürken, ER? promotöründe CpG hipometilsayonu görüldü. Sonuç olarak, östrojen MKH devamlılıgı ve farklılaşmasında epigenetik ve genetik değişimlere yol açar. Östrojenin temel transkripsiyon faktölerinin regülasyonundaki etkisinin anlaşılması obezite, osteoporoz ve osteoartirit gibi kronik hastalıkların tedavisi için yeni ipuçları yaratır. Mesenchymal stem cells (MSCs) have the potential to differentiate into multiple cell types and immune privileged characteristics. These features make MSCs a hope in tissue engineering and cell based treatment applications. Tremendous amount of studies were carried out in order to produce an ideal biomaterial as a scaffold for cell transplantation. In recent studies, carbon nanotubes (CNT) were identified as a novel scaffold array due to their unique physical, chemical and electrical properties among the other biomaterials.The effect of estrogen hormone on the regulation of MSC maintenance, proliferation and differentiation was reported. However, its role in maintenance of MSCs on scaffold materials such as CNTs and the genetic and epigenetic regulation of MSC differentiation have not fully been elucidated. Therefore our aim was to examine the possible role of estrogen in the MSCs? maintenance seeded on CNT surfaces and genetic and epigenetic regulation of the key transcription factors involved in adipogenic, osteogenic and chondrogenic differentiaton of MSCs. Our results revealed the enhanced effect of estrogen on the viability of MCSs which were seeded and incubated on multiwalled carbon nanotubes (MWCNT). In addition we demonstrated that passaging causes decrease of cell viability and the number of attached cells on CNT materials. We have also shown the effect of estrogen on the epigenetic and genetic regulation of MSC differentiation. Estrogen treatment decreased the expression of major adipogenic transcription factors; C/EBP?, FABP4, PPAR?, Adipsin and increased key osteogenic transcription factor RUNX2 in MSCs from both normal female and ovariectomized rats, suggesting inhibitory and stimulatory effect of estrogen on adipogenesis and osteogenesis respectively. We have also shown that the subcellular localization of PPAR? and ETS1 is changed in response to estrogen deficiency. Among modified histones, we found that H3K27me2, H3K27me3 and H3K36me2 protein levels were reduced after estrogen treatment both in female and ovariectomized animals. In addition, ChIP analysis showed that estrogen treatment caused an increase in H3K27me2, H3K27me3 and ER? levels at the promoters of C/EBP?, FABP4, PPAR?, Adipsin and RUNX2. Bisulfite sequencing analysis revealed that in the absence of estrogen, DNA hypermethylation was established in C/EBP? and PPAR? promoters whereas in ER? promoters CpG hypomethylation was observed after estrogen treatment. In conclusion, estrogen causes epigenetic and genetic changes in maintenace and differentiation of MSCs. Understanding the effect of estrogen on the genetic and epigenetic regulation of the major transcription factors may lead to clues for new treatment in chronic diseases such as obesity, osteoporosis and ostearthiritis. 175

BACKGROUND: Breast cancer is a remarkably heterogeneous disease. Luminal, basal-like, "normal-like", and ERBB2+ subgroups were identified and were shown to have different prognoses. The mechanisms underlying this heterogeneity are poorly understood. In our study, we explored the role of cellular differentiation and senescence as a potential cause of heterogeneity. METHODOLOGY/PRINCIPAL FINDINGS: A panel of breast cancer cell lines, isogenic clones, and breast tumors were used. Based on their ability to generate senescent progeny under low-density clonogenic conditions, we classified breast cancer cell lines as senescent cell progenitor (SCP) and immortal cell progenitor (ICP) subtypes. All SCP cell lines expressed estrogen receptor (ER). Loss of ER expression combined with the accumulation of p21(Cip1) correlated with senescence in these cell lines. p21(Cip1) knockdown, estrogen-mediated ER activation or ectopic ER overexpression protected cells against senescence. In contrast, tamoxifen triggered a robust senescence response. As ER expression has been linked to luminal differentiation, we compared the differentiation status of SCP and ICP cell lines using stem/progenitor, luminal, and myoepithelial markers. The SCP cells produced CD24+ or ER+ luminal-like and ASMA+ myoepithelial-like progeny, in addition to CD44+ stem/progenitor-like cells. In contrast, ICP cell lines acted as differentiation-defective stem/progenitor cells. Some ICP cell lines generated only CD44+/CD24-/ER-/ASMA- progenitor/stem-like cells, and others also produced CD24+/ER- luminal-like, but not ASMA+ myoepithelial-like cells. Furthermore, gene expression profiles clustered SCP cell lines with luminal A and "normal-like" tumors, and ICP cell lines with luminal B and basal-like tumors. The ICP cells displayed higher tumorigenicity in immunodeficient mice. CONCLUSIONS/SIGNIFICANCE: Luminal A and "normal-like" breast cancer cell lines were able to generate luminal-like and myoepithelial-like progeny undergoing senescence arrest. In contrast, luminal B/basal-like cell lines acted as stem/progenitor cells with defective differentiation capacities. Our findings suggest that the malignancy of breast tumors is directly correlated with stem/progenitor phenotypes and poor differentiation potential.

Bu çalışmanın ilk bölümünün amacı normal-eşleştirilmiş primer meme tümörlerinde daha önceki BRCA1 tarafından indüklenen gen listesinden (OVCA1, OVCA2, ERBIN, RAD21, XRN2, RENT2, SMG1 ve MAC30) seçilen genlerin ifade profillerini bulmak ve bu seçilen aday genlerin gen ifade profillerinin BRCA1 ve çeşitli patolojik parametrelerle korelasyonunu araştırmaktır. Hedef genler arasında ERBIN, SMG1 ve RAD21 ifadelerinin BRCA1'in ifadesinin artmış veya azalmış olduğu hücrelerde BRCA1 ile yüksek derecede korelasyon gösterdiği bulundu. Bu korelasyon 32 normal-eşleştirilmiş primer meme tümörü örneğinde sekiz genin qRT-PCR ile ifade profilinin çıkartılmasıyla doğrulanmıştır. Bu genlerin aynı zamanda ER(-) ve ER(+) tümörlerle evre 1 ve evre 3 tümörleri ayırmayı sağladıkları bulunmuştur. Hedef genler ayrıca bağımsız mikrodizin veri setleri kullanılarak meme tümörü evresi, alt tipi ve hasta sağkalımı açısından öngörme güçlerini değerlendirmek üzere analiz edilmişlerdir. Bu veri setleri için ERBIN, SMG1 ve RAD21 öngörme açısından önemli bulunmuştur.Çalışmanın bu kısmının amacı meme tümörü dokularında hedef gen ifade miktarının hassas bir şekilde belirlenmesi için uygun referans genler (RG'ler) bulmaktı. Sık kullanılan 15 RG'nin ve iki bağımsız mikrodizin veri setinin analizi sonucunda seçilen üç aday genin ifade durumları 23 primer meme tümöründe ve eşleştirilmiş normal dokularında qRT-PCR kullanılarak belirlenmiştir. Ayrıca, 18S rRNA, ACTB, ve SDHA rRNA/mRNA oranını değerlendirmek üzere 13 meme tümörü çiftinden seçkisiz-prime edilmiş cDNA'lar kullanılarak test edildi. Tümörlerde normallerine göre önemli ölçüde düşük rRNA/mRNA oranına sahipti. Test edilen 18 endojen referans geni arasında normal-eşleştirilmiş tümör meme dokusu çiftlerinin analizinde qRT-PCR verilerinin normalizasyonu için en uygun referans genleri olarak ACTB ve SDHA seçildi.Çalışmanın üçüncü kısmının amacı örnek sınıfları arasında farklılaşmış ifadenin önemini değerlendirmek için tekrar örnekleme tabanlı bir meta-analiz stratejisi geliştirmekti. Meta-analiz için normal meme, invaziv duktal karsinom (IDC) ve invaziv lobuler karsinom (ILC) örnekleri içeren iki bağımsız mikrodizin veri seti kullanıldı. Tekrar örnekleme tabanlı meta-analiz hem ILC hem IDC alt tiplerini içeren meme tümörleri ve normal meme örneklerinin sınıflandırılması için yüksek düzeyde sabit bir gen seti tanımlanmasını sağlamıştır. Bu meta-gen listesinin bir alt setinin iyi belirlenmiş moleküler tümör alt tiplerini (örn., bazal ve luminal veya ER+/ER-) mevcut meme kanseri mikrodizin veri setlerinin sınıf öngörme analizine dayanılarak yüksek doğruluk derecesiyle ve hassasiyetle öngördüğü gösterilmiştir. Seçilen genlerin 10 bağımsız primer IDC örneği ve eşleştirilmiş tümör olmayan kontrollerinde gerçek zamanlı qRT-PCR ile test edilen gen ifadeleri meta-analiz sonuçlarını desteklemiştir. The aim of the first part of this study was to find out the expression profiles of the genes, which were selected from the former BRCA1-induced gene list (OVCA1, OVCA2, ERBIN, RAD21, XRN2, RENT2, SMG1 and MAC30) in normal-matched primary breast tumors and to correlate the gene expression profiles of selected candidate genes with BRCA1 and various pathology parameters. Among the target genes, the expression of ERBIN, SMG1 and RAD21 were found to be highly correlated with that of BRCA1 both in BRCA1 up- and down-regulated cells and this result was validated with qRT-PCR expression profiling of the eight genes in 32 normal-matched primary breast tumor samples. These genes were found to be discriminative between ER(-) and ER(+) tumors as well as grade 1 and grade 3 tumors. Target genes were also analyzed in independent microarray datasets to assess their predictive power for breast tumor grade, subtype and patient survival. ERBIN, SMG1 and RAD21 were found to have predictive roles in these datasets.The aim of the second part of the study was to found appropriate reference genes (RGs) for accurate quantification of target gene expressions in breast tumor tissues. The expression patterns of fifteen widely-used endogenous RGs and three candidate genes that were selected through analysis of two independent microarray datasets were determined in 23 primary breast tumors and their matched normal tissues using qRT-PCR. Additionally, 18S rRNA, ACTB, and SDHA were tested using randomly primed cDNAs from 13 breast tumor pairs to assess the rRNA/mRNA ratio. The tumors exhibited significantly lower rRNA/mRNA ratio when compared to their normals. Among the eighteen tested endogenous reference genes, ACTB and SDHA were identified as the most suitable reference genes for the normalization of qRT-PCR data in the analysis of normal-matched tumor breast tissue pairs.The aim of the third part of this study was to develop a resampling-based meta-analysis strategy. Two independent microarray datasets that contain normal breast, invasive ductal carcinoma (IDC), and invasive lobular carcinoma (ILC) samples were used for the meta-analysis. The resampling-based meta-analysis has led to the identification of a highly stable set of genes for classification of normal breast samples and breast tumors encompassing both the ILC and IDC subtypes. A subset of this meta-gene list was shown to predict well-established molecular tumor subtypes, e.g., basal vs luminal or ER+/ER-, with high accuracy and sensitivity based on class prediction analysis of existing breast cancer microarray datasets. Expression of selected genes, tested on 10 independent primary IDC samples and matched non-tumor controls by real-time qRT-PCR, supported the meta-analysis results. 282

Includes bibliographical references. At least two classes of genes are involved directly or indirectly in the regulation of cell growth and differentiation. One group of these genes, known as tumor suppressor genes, is involved in cellular regulation by inhibiting uncontrolled proliferation. The most frequent genetic alteration in tumor suppressor genes is loss of one of their alleles and this is called “loss of heterozygosity” (LOH). Through several studies it is found that LOH in tumor suppressor genes is associated with uncontrolled cellular proliferation in many cancers. Testis cancer is a common cancer among young men. The disease is lethal for 20-30% of the young patients and the risk of having testis cancer increases in industrialized countries. Turkish population is a young population where testis cancer might be an important threat. The relation between distinct genetic alterations and testis cancer has been studied. LOH studies in testis cancer also have been performed however the number of such studies is very low. In this study the relation between testis cancer and the genes BRCA\, BRCAl and PTEN is investigated on 18 tumor samples of 10 individuals by using 8 highly polymorphic intragenic and extragenic markers with a PCR based LOH assay. LOH in BRCA1 was observed in two tumors of two individuals, and LOH in BRCAl was observed in five tumors of two individuals. No LOH was found within the PTEN gene where only one intragenic marker was used for studying LOH status. Ünal, Resat M.S.

Bu çalışmada ökaryotik yeşil flöresan protein (EGFP) olarak bilinen bir çeşit mutant GFP' nin, memeli hücre çekirdeğine taşman bir proteininin işaretlenmesindeki kullanılımı rapor edilmiştir. BRCA1 proteinin beş adet çekirdek lokalizasyon sinyalini (NLSs) içeren parçasının EGFP ile birleştirilmesiyle yapılan kimerik proteinin canlı hücre içerisindeki davranışı incelenmiştir. Yapılan in vivo incelemenin sonucunda, EGFP'nin tek basma sentezlendiğinde sitoplazmaya ve çekirdeğe eşit bir şekilde dağıldığı gözlenmiştir. Yuluğ August 1997, 92 Pages BRCA1, is a familial breast and ovarian cancer susceptibility gene that has been cloned and shown to be either lost or mutated in families with breast and ovarian cancer. BRCA1, has been postulated to encode a tumor suppressor, a protein that acts as a negative regulator of tumor growth. To explore the biological function of BRCA1, several studies have been performed for the identification of cellular localization of BRCA1 gene product. Results obtained from these immunofluorescent/ immunohistochemical studies generated two opposing views, cytoplasmic localization versus nuclear localization. Here, we describe a non-immunological system employing the Eukaryotic Green fluorescent Protein (EGFP) tag for the study of the cellular localization of BRCA1 gene product in living cells. Proteins carrying the green fluorescent protein (GFP) of Aequorea victoria provide a powerful system to analyze protein expression and targeting in living cells. Fusion proteins containing the GFP tag are therefore valuable tools to analyze nuclear trafficking in living cells. Here, we reporte the use of a mutant GFP, namely Eukaryotic Green Fluorescent Protein (EGFP), as a marker for the protein import into mammalian nuclei. We have analyzed the behavior of a protein domain of the BRCA1, that contains five putative nuclear localization signals (NLSs), in vivo using a chimera constructed from this polypeptide and the EGFP. This in vivo studies showed that EGFP was distributed uniformly throughout the cytoplasm and the nucleus. When EGFP was fused to NLSs containing domain of the BRCA1 protein, fluorescent was predominantly detected in the nucleus, showing that these potential NLSs consensus sequences may destinate the full-lengh BRCA1 producy into the nucleus of mammalian cell. This study has also shown that EGFP can be used as a potential fluorescent tag for visualization of gene expression and cellular protein localization in living cells. Ill 107
