Dissecting joint micro-evolutionary and plastic responses to environmental perturbations requires quantifying interacting components of genetic and environmental variation underlying expression of key traits. This ambition is particularly challenging for phenotypically discrete traits where multiscale decompositions are required to reveal nonlinear transformations of underlying genetic and environmental variation into phenotypic variation, and when effects must be estimated from incomplete field observations. We devised a joint multistate capture–recapture and quantitative genetic animal model, and fitted this model to full-annual-cycle resighting data from partially-migratory European shags (⁠|${Gulosus~{}aristotelis}$|⁠) to estimate key components of genetic, environmental and phenotypic variance in the ecologically critical discrete trait of seasonal migration versus residence. We demonstrate non-negligible additive genetic variance in latent liability for migration, resulting in detectable micro-evolutionary responses following two episodes of strong survival selection. Further, liability-scale additive genetic effects interacted with substantial permanent individual and temporary environmental effects to generate complex nonadditive effects on expressed phenotypes, causing substantial intrinsic gene-by-environment interaction variance on the phenotypic scale. Our analyses therefore reveal how temporal dynamics of partial seasonal migration arise from combinations of instantaneous micro-evolution and within-individual phenotypic consistency, and highlight how intrinsic phenotypic plasticity could expose genetic variation underlying discrete traits to complex forms of selection. The non‐breeding season presents significant energetic challenges to birds that breed in temperate or polar regions, with clear implications for population dynamics. In seabirds, the environmental conditions at non‐breeding sites drive food availability and the energetic cost of regulatory processes, resulting in variation in diet, behaviour and energetics; however, very few studies have attempted to understand if and how these aspects vary between populations. We investigated whether non‐breeding location influenced diet, behaviour and energetics in the common guillemot Uria aalge. We studied guillemots from four UK breeding colonies, two located on the west coast of Scotland and two on the east. We quantified non‐breeding distribution, foraging behaviour and activity budgets of 39 individuals from July to March, using geolocation–immersion loggers and time‐depth recorders, and used feather stable isotope signatures to infer diet during the post‐breeding moult. We calculated energy expenditure and investigated whether the peak (an indicator of the potential vulnerability to marine threats) varied between colonies. Individuals were spatially segregated according to the coastline they breed on, with west coast guillemots distributed off the west coast of the UK and east coast guillemots distributed off the east coast. Diet and behaviour were more similar in guillemots that shared a breeding coastline than those that did not, as west coast guillemots foraged at a lower trophic level, spent less time diving and engaged in more pelagic foraging than east coast guillemots. However, energy expenditure was remarkably similar between colonies, peaking during late February/early March, indicating that, during our study period, there was high synchrony between colonies in the timing of potential vulnerability to marine threats. Therefore, any anthropogenic changes that result in decreased food availability or increased energy expenditure during late winter may have greater impacts on energy balance, with consequences for population dynamics. Within-individual and among-individual variation in expression of key environmentally sensitive traits, and associated variation in fitness components occurring within and between years, determine the extents of phenotypic plasticity and selection and shape population responses to changing environments. Reversible seasonal migration is one key trait that directly mediates spatial escape from seasonally deteriorating environments, causing spatio-seasonal population dynamics. Yet, within-individual and among-individual variation in seasonal migration versus residence, and dynamic associations with subsequent reproductive success, have not been fully quantified. We used novel capture-mark-recapture mixture models to assign individual European shags (Phalacrocorax aristotelis) to 'resident', 'early migrant', or 'late migrant' strategies in two consecutive years, using year-round local resightings. We demonstrate substantial among-individual variation in strategy within years, and directional within-individual change between years. Furthermore, subsequent reproductive success varied substantially among strategies, and relationships differed between years; residents and late migrants had highest success in the 2 years, respectively, matching the years in which these strategies were most frequently expressed. These results imply that migratory strategies can experience fluctuating reproductive selection, and that flexible expression of migration can be partially aligned with reproductive outcomes. The need to manage exposure to oxidative stress, which can damage macromolecules, is thought to influence the resolution of life-history trade-offs. Oxidative damage is expected to increase with age as a consequence of changes in the optimal investment in defences or repair, and/or because of senescence in antioxidant defence systems, although the pattern might differ between short and long-lived species. However, data on age-related changes in damage levels in wild populations are rare., Using cross-sectional and longitudinal data collected over 3 years, we examine variation in a measure of oxidative damage exposure in known age, wild European Shags ( Phalacrocorax aristotelis), a relatively long lived species., The cross-sectional data showed a quadratic relationship between oxidative damage exposure and age: both relatively young and old adults had higher levels than those in middle age. In contrast, a measure of non-enzymatic antioxidant levels did not vary with age., The cross-sectional increase in oxidative damage exposure in later life was consistent with longitudinal patterns observed within older birds (more than 10 years old)., However, the apparent decline in oxidative damage in early adulthood was not consistent with longitudinal patterns in younger birds, which showed individual variation but no consistent age-related change in the marker. This suggests that cross-sectional patterns reflect instead higher disappearance of individuals with high exposure to oxidative damage at this life stage., Our data further show that oxidative damage levels are predictive of attendance at the colony in all age classes: juveniles fledging with a high damage exposure index were less likely to be resighted in the breeding colony 2 years later, and adults with high levels at the end of the breeding season had reduced return rates, irrespective of age. Since this is a species that shows high colony fidelity, this is likely to reflect mortality patterns., These data suggest that exposure to oxidative damage increases with age in a long lived species, but only in later life, when high investment in reproduction at the cost of defence would be predicted. In partially migratory populations, individuals from a single breeding area experience a range of environments during the non-breeding season. If individuals show high within- and among- year fidelity to specific locations, any annual environmental effect on individual life histories could be reinforced, causing substantial demographic heterogeneity. Quantifying within- and among- individual variation and repeatability in non-breeding season location is therefore key to predicting broad-scale environmental impacts on the dynamics of partially migratory populations. We used field resightings of colour-ringed adult European shags known to have bred on the Isle of May, Scotland, to quantify individual variation and repeatability in winter location within and among three consecutive winters. In total, 3797 resightings of 882 individuals were recorded over 622 km of coastline, including the Isle of May. These individuals comprised over 50% of the known breeding population, and encompassed representative distributions of ages and sexes. The distances from the Isle of May at which individuals were resighted during winter varied substantially, up to 486 km and 136 km north and south respectively and including the breeding colony on the Isle of May. However, resighting distances were highly repeatable within individuals; within- and among-winter repeatabilities were >0.72 and >0.59 respectively across the full September-March observation period, and >0.95 and >0.79 respectively across more restricted mid-winter periods. Repeatability did not differ significantly between males and females or among different age classes, either within or among winters. These data demonstrate that the focal shag population is partially migratory, and moreover that individuals show highly repeatable variation in winter location and hence migration strategy across consecutive winters. Such high among-individual variation and within-individual repeatability, both within and among winters, could lead to substantial life history variation, and therefore influence population dynamics and future conservation management strategies. Miniature geolocator loggers (Global Location Sensing, GLS) that provide daily locations of birds have revolutionised the study of winter ecology and migration patterns of seabirds. A long-term study of ringing recoveries and analyses of heavy metals and pollutants in tissues of Atlantic puffins Fratercula arctica from the Isle of May, south-east Scotland, suggested that this population wintered mainly within the North Sea. However, deployment of GLS devices over the 2007/2008 winter showed that many breeding birds made major excursions into the east Atlantic. This winter was the second of two when survival was extremely low (survival in 2006/2007 and 2007/2008 was 0.696 and 0.695, respectively, compared to the average of 0.922 over the period 1984/1985-2005/2006). These low rates of survival suggested that the unexpected use of the Atlantic might have been associated with unusually poor conditions in the North Sea as indicated by very low breeding success in 2007. Survival rate returned to previous levels in 2008/2009 providing the opportunity to test whether higher survival was associated with birds remaining in the North Sea, or whether movements into the Atlantic are a feature of this population unrelated to survival. Accordingly, geolocators were deployed over the 2009/2010 winter when adult survival was subsequently established to be high (0.913). We found greater support for the hypothesis that winter distribution is not associated with survival. Thus, 8 (40 %) of 20 individuals followed in 2009/2010 went into the Atlantic, a rate not significantly different from 11 (58 %) of the 19 followed in the 2007/2008 winter. Indeed, birds actually spent longer in the Atlantic and used a wider variety of areas in 2009/2010, although the time spent away from the colony was significantly shorter than in 2007/2008. Since our data were from individuals that survived, remaining in or moving out of the North Sea can both be successful strategies during winters when the population as a whole shows either high or low survival rates. Unfortunately, we do not know where birds that died had gone, and hence, the relative survival of birds that did or did not move into the Atlantic. Determining the link between survival and wintering area for any seabird remains a formidable challenge and will have to await the development of technologies that can determine both where and when birds die. Relationships between events in one period of the annual cycle and behaviour in subsequent seasons are key determinants of individual life histories and population dynamics. However, studying such associations is challenging, given the difficulties in following individuals across seasons, particularly in migratory species. Relationships between breeding performance and subsequent winter ecology are particularly poorly understood, yet are likely to be profoundly important because of the costs of reproduction. Using geolocation technology, we show that black-legged kittiwakes that experienced breeding failure left their colony in southeast Scotland earlier than successful breeders. Moreover, a greater proportion of unsuccessful breeders (94% versus 53% successful) travelled over 3000 km to the West Atlantic, whereas fewer visited the East Atlantic (31% versus 80% successful), less than 1000 km from the colony. The two groups did not differ in the timing of return to the colony the following spring. However, 58 per cent of males made a previously undescribed long-distance pre-breeding movement to the central Atlantic. Our results demonstrate important links between reproductive performance and winter distribution, with significant implications for population dynamics. Furthermore, macro-scale segregation associated with breeding outcome is relevant to defining important wintering areas, in particular among declining species experiencing increasingly regular breeding failure. Changes in animal population size are driven by the interactions between intrinsic processes and extrinsic forces, and identifying the proximate mechanisms behind population change remains a fundamental question in ecology. Here we report on how measuring behavioural and state proxies of food availability among populations experiencing different growth rates can be used to rapidly identify proximate drivers of population trends. In recent decades, the Cape gannet Morus capensis has shown a major distributional shift with historically large colonies in Namibia decreasing rapidly, whilst numbers at South African colonies have increased, suggesting contrasting environmental conditions in the two regions. We compared per capita growth rates of five of the six extant colonies with foraging range (using miniaturised Global Positioning System loggers), foraging work rate, food delivery rates and body condition of breeding adults. We found significant associations between the rate of population change, individual behaviour, energetic gain and body condition that indicate that recent population changes are associated with extrinsic effects. This study shows that behavioural and state data can be used to identify important drivers of population change, and their cost-effectiveness ensures that they are an appealing option for measuring the health of animal populations in numerous situations.
