Highly versatile BODIPY dyes proved themselves to be very useful as photosensitizers. These dyes can be derivatized to absorb essentially anywhere in the visible the near IR region of the spectrum. As a result of their diverse reactivity, singlet oxygen generation efficiency can be modulated very precisely, leading to a number of selective photosensitizers for photodynamic therapy. Among the biologically relevant modulators, glutathione concentration and pH received particular attention. In this review, we highlight modulatable BODIPY-based photodynamic photosensitizers, and various synthetically useful chemical reactions triggered by singlet oxygen and other reactive oxygen species generated by BODIPY-based photosensitizers.(C) 2017 Elsevier B.V. Photodynamic therapy (PDT) is a promising and developing strategy to treat various types of cancers. Either on its own, or combined with surgical interference, it provides easy treatment without destructive side effects of chemotherapy. Its success is straightly dependent on the presence of singlet oxygen (SO) in the tumor tissues. Upon the activation of the photosensitizer, SO gets produced, harming the surrounding tissues. The destructive effect can be increased by a simultaneous treatment with a cytotoxic cancer drug. In this project, we have combined a BODIPY photosensitizer and a Camptothecin (CPT) drug moiety with a (Z)-1,2-bis(alkyl-thio)ethane linker to produce a macromolecule with higher destructive power for tumors. Upon irradiation with a light source, it is expected of the BODIPY sensitizer to convert triplet ground state oxygen to singlet excited state, which then would react with the linker to release CPT. by Darika Okeev. Biyolojik yapıların taklit edilmesi doğa bilimlerinin temel hedeflerinden bir tanesidir çünkü doğanın inanılmaz karmaşık yapısına rağmen çok düzenli bir işleyişi vardır. Bundan dolayı, canlı sistemlerde de gerçekleşen metal iyonu salımının moleküler seviyede gerçekleştirilmesi çok önemli bir konudur. Bu tezde, biz de bu amaca yönelik yeni kafes bileşikler tasarladık. Literatürdeki hemen hemen tüm kafes bileşikleri UV bölgesinde çalışıyorken, bizim yeni tasarladığımız kafes molekülü yakın IR ışığıyla aktif hale geliyor. Bu sebeple de biyolojik sistemlerde kullanımı uygundur. 2. Bölümde, insan vücudunda kritik rollerde bulunan çinko iyonunun salımı bizim yeni molekülümüzle başarılı bir şekilde gerçekleştirildi. Moleküler mantık devreleri kimyanın gelecek vadeden alanlarından bir tanesidir. Günümüzde, elektronik cihazlar ikili sisteme göre işlem yapan silikon bazlı devrelerden oluşurlar. Moleküler mantık kapıları, fiziksel ve teknolojik bariyerlerden dolayı gelişiminin neredeyse sonuna gelmiş olan silikon bazlı cihazlara bir alternatif sunmaktadır. Elektronik alanından biyoteknolojiye kadar, bilgiyi işlemek için moleküllerin kullanılması ilham verici bir fikirdir. 3. Bölümde, pH ve glutatyon girdileriyle kanser hücrelerini yok etmek için kullanılan singlet oksijen üreten bir VE mantık kapısı tasarladık. Birden fazla mantık kapısını birleştirerek çok daha karmaşık işlemler yapmak da mümkündür. Mimicking the biological structures is one of the main goals of the natural sciences, because processes are well-organized in nature despite its amazing complexity. On account of this, releasing metal ions at molecular level is a crucial topic owing to similar process in living organisms. In this thesis, we designed novel cage compounds for this purpose. Our novel cage molecule is activated with near-IR light while almost all of the cage compounds in the previous literature function in the UV region. Consequently, it is appropriate for using in biological systems. Release of zinc ions that has critical roles in human body successfully achieved by our novel compound in Part 2 of the thesis work.Molecular logic concept is one of the promising areas of chemistry. Today, electronic devices consists of silicon based circuits that process information by using binary logic. Molecular logic offers alternative for silicon based devices. Using molecules to process data is a promising idea in the fields from electronics to biotechnology. In part 3, we proposed AND gate whose inputs are pH and glutathione while the response is singlet oxygen which can be used to destroy cancer cells. It is possible to process much complicated information by combining more than one logic gate. In first part of the thesis study, we designed modular molecular logic gates by cascading of three logic gates via metal ion signals.In the last part, a fluorescent chemosensor was proposed for dopamine molecule, which is crucial in a number of biological processes at the human body. Güneş enerjisinin toplanmasıyla yakıtların üretilmesi, geleceğin enerji ihtiyacını karşılayacak bir teknolojidir. Kobalt, soy metallere gore, yerkürede daha çok miktarda bulunduğundan ve daha ucuz olduğundan dolayı suyun parçalanması metodunda sıkça kullanılmaktadır. Proton indirgenmesinde bir çok kez kobaltoksim katalistleri kullanılmıştır. Bu projede, homojen bir fotokatalitik system oluşturularak hidrojen fotojenerasyonunun yüksek verlimlilikle sağlanması amaçlanmaktadır. Bunu yapmak için, yüksek kuantum verimliliğine ve fotostabiliteye sahip BODIPY boyaları kullanılarak on molekül sentezlenmiştir. Hedeflenen moleküllerin sentezi ve karakterizasyonundan sonra, moleküllerin beş tanesi hidrojen üretmiştir. The key technology to fulfill the energy needs in the future is the generation of fuels by harvesting solar energy. Due to high abundance and low prices of cobalt, water-splitting (based on cobalt) method has received a lot of attention compared to noble metals. Several times cobaltoxime based catalysts were studied for proton reduction.In this project, our aim was to produce a homogeneous photocatalytic system for photogeneration of hydrogen with high efficiency. To do so, we synthesized ten integrated molecules in which we are making use of the highly quantum efficient and photostable BODIPY chromophore. After the synthesis and characterization of target molecules, we achieved to demonstrate hydrogen evolution with five of our molecules. 146

These unique properties can be summarized as high photostability, high extinction coefficient, easy functionality, etc. Thus, tremendous studies have been published and, ion sensing, photodynamic therapy, dye-sensitized solar cells and light harvesting are some of the areas that BODIPY dyes have been utilized. In this thesis, BODIPY dyes were functionalized to be used for different concepts. In the first study, the main purpose was to seek for ion signaling differences of two isomeric tetra-styryl BODIPY dyes with charge donor ligand located at 1,7 versus 3,5 positions. Second work focuses on the light harvesting concept with the use of tetra-styryl BODIPY derivatives. Third study describes the coupling of energy transfer with internal charge transfer to monitor the alterations in intensity ratios, so, dynamic range of the fluorescent probe is improved. Design and synthesis of BODIPY dyes for detection of biological thiols in aqueous solution both chromogenically and fluorogenically was given in fourth study. Another biologically important molecule, hydrogen sulfide is selectively detected via BODIPY-based probe and depicted in the fifth study. Geçen on, yirmi yıl içinde sentetik organik kimya dalı daha sonralardan ?ortogonal klik reaksiyonları? adı altında incelenecek olan, yüksek seçiciliğe ve etkiye sahip reaksiyonları incelemeye aldı. Bu tip reaksiyonlar yıllarca peptit sentezi, homojen katalizörler ve supramoleküler sistemlerin geliştirilmesi gibi bir çok alanda kullanım imkanı buldular. Diğer taraftan, fotosentetik bakterilerin ve bitkilerin ışık enerjisini kimyasal enerjiye çevirerek karbon dioksiti indirgemek için güneş ışığını nasıl hasat ettiğinin kısmen anlaşılmasının ardından ışık hasatı yapan yapay sistemlerin önemi daha da arttı. Günümüzün en önemli ve kaçınılmaz sorunlarından birinin gelecek için alternatif enerji kaynaklarını ve cihazlarını geliştirmek olması, bu ışık hasadı yapan ve güneş ışığını yoğunlaştıran yapay sistemlerin geliştirilmesi yolunu açtı. Ancak, diğer makromoleküler sistemler gibi, maliyeti düşürmek için bu çeşit araçların sentezlenmesinin kolay ve etkili olması gerekir. Bu noktada, ortogonal klik reaksiyonları, ılıman şartlarda ilerleyebilmesi ve etkili olması nedeniyle, ışık hasatlayan moleküllerin kolay hazırlanmasına ortam hazırlayabilir ve kuşkusuz incelenmeye değerdir. Bu yüzden bu tezde ışık hasadında kullanılmak üzere tiyol, Michael alıcı gruplar, amin ve izotiyosiyanatla fonksiyonlandırılmış BODIPY boyar maddelerinin sentezi önerildi. Ayrıca, bu maddelerin üzerinde Michael tipi tiyol ? alken reaksiyonunun optimizasyonu tartışıldı. Hazırlanan metil metakrilat, siyanoasetik asit ve nitroolefin gruplarının arasında nitroolefin takılmış BODIPY molekülü en etkili olarak bulundu. For more than a decade, synthetic organic chemistry has dealt with focusing on highly selective and efficient reactions that can proceed under mild conditions which would then be categorized under the term ?orthogonal click chemistry?. These types of reaction have served number of applications for years as in peptide synthesis, homogeneous catalysis and development of supramolecular systems. On the other side, after a partial understanding of how photosynthetic bacteria and plants harvest solar radiation in order to carry their necessary carbon dioxide reduction reaction by converting light to chemical energy, artificial light harvesting systems have captivated a lot attention of scientists. Because today?s one of the biggest and inevitable problems is to discover/invent alternative energy sources/devices for future demands, these artificial light harvesting and solar concentrator systems are highly open for further development and optimization. However, like most other macromolecular systems, synthesis of these kind of devices should be straightforward so as to decrease the cost and to increase the efficiency. At this point, orthogonal click reactions, being mild and efficient synthetic models, can undoubtedly be worthwhile to consider as proper tools for easy preparation of light harvesting molecules. Here we propose a synthesis of thiol, Michael accepting groups, amine and isothiocyanate modified BODIPY dyes for light harvesting cascade preparation. Moreover, the optimization of Michael addition type thiol ? ene reaction of these functionalized dyes has been discussed. Among methyl methacrylate, cyanoacetic acid and nitroolefin functionalizations, it was found that nitroolefin attached BODIPY dyes are the most reactive one. The achieved product has been investigated in terms of fluorescence and energy transfer. 130

Kafeslenmiş bileşikler canlılardaki biyokimyasal süreci aydınlatmada önemli rol oynadıkları için oldukça ilgi çekmektedirler. Fotolabil kafes bileşikler kendisine kimyasal bağla bağlanmış olan grubu, ultraviyole ışık sayesinde salabilmektedirler. Biyoaktif moleküllerin bu şekildeki kontrollü salınışları onların zamansal ve mekânsal olarak yönetimine imkân sağlıyor.Ca ve Zn iyonlarının önemli rol oynadığı ikinci mesajcı sistemler vasıtasıyla yapılan hücresel bilgi transferlerinden esinlenerek, fotolabil kafeslenmiş çinko iyonu bileşiklerin kontrollü çinko salınım özelliğinin iki ayrı moleküler mantık kapısını fiziksel olarak birleştirebileceğini düşündük. Bu yüzden fotoaktif kafeslenmiş bileşik sentezledik. Bu bileşikten ışık vasıtasıyla salınmış çinko iyonlarının bilgi taşıyıcı olarak görev yaptığı ve 510 nm?de ışık çıktısı veren INH-AND moleküler mantık işlemi gerçekleştirdik. Sonrasında aynı temel prensibin daha karmaşık yapılarda da çalıştığını gösterebilmek için daha önceden ispatlanmış birleşik iki AND mantık kapısına sahip bir süpermolekül kullandık. Yapılan çalışmalar fotolabil kafeslenmiş Zn(II) bileşiklerinin iki ayrı mantık kapısını birleştirmek için etkili bir yöntem olduğunu göstermiştir. Bu açıdan baktığımızda, moleküler mantık kapılarını metal iyonuyla fiziksel olarak birleştirme fikri daha karmaşık moleküler mantık kapılarının yapımına çözüm olabilir.Anahtar Kelimeler: Fotolabil kafeslenmiş bileşikler, çinko, moleküler mantık kapıları, BODIPY Caged compounds have attracted great attention due to their use in the elucidation of numerous biochemical processes. Photolabile caged compounds release covalently bound moieties upon exposure of ultraviolet light. Releasing the active species in such a controlled manner enables concentration of the molecules to be manipulated in spatiotemporal way. Getting inspired from the knowledge of cellular information transfer through second messenger systems which Ca and Zn ions play important role, we synthesized a photolabile caged Zn(II) compound so that we benefit from its controlled ion release feature, so as to integrate two molecular logic gates physically. For that reason, a molecular logic operation was designed and the released ion was used as information carrier from one logic gate to other. After proving its practicality, we tested same principle for higher molecular logic systems. To do that, photolabile caged Zn(II) compound and previously proved supermolecule with coupled AND logic gates were physically integrated. Results proved that photolabile caged Zn(II) compounds is a useful way to combine two separate logic gates by means of free zinc ions. Bu çalışma, alışveriş merkezlerindeki yürüme modellerini ele almaktadır. Yaya hareketleri herkesin günlük hayatında önemli bir yere sahiptir. Yön bulma ve yürüme modelleri gibi yaya hareketlerinin incelenmesi, özellikle alışveriş merkezleri gibi karmaşık yapılarda daha da önem kazanmaktadır. Bu bilgiye dayanarak, araştırmanın yapılması için ana işlevi olan alışverişin yanı sıra, vakit geçirilecek bir mekân türü olan alışveriş merkezleri seçilmiştir. Alışveriş merkezlerinde yayalara ayrılan yürüyüş alanları tüm mekânın önemli bir bölümünü kaplamaktadır ve yürüyüş alışveriş merkezi ziyaretçileri için mecburi bir etkinliktir. Bu çalışmada alan çalışması mekânı olarak Ankara'nın hem ziyaretçi çeşitliliği, hem de mağaza çeşitliliği açısından en zengin alışveriş merkezi olan Ankamall seçilmiştir. Bunların yanı sıra, erişilebilirlik açısından ulaşım araçlarının çeşitliliği de bu seçimde etkili olmuştur. Bu araştırmanın temel amacı, mekânsal özellikler ve iç mekân düzenlemeleri ile yürüme modelleri arasındaki ilişkiyi incelemektir. Araştırmada hafta içi-hafta sonu kullanım farkı, cinsiyet farkı, gruptaki kişi ve çocuk sayısı gibi değişkenler analiz edilmiştir. Alan çalışması sırasında doğrudan gözlem ve görüşme yöntemleri uygulanmıştır. Sonuçlara göre, harekette tutumluluk her durumda bulunmuştur. Hafta içi-hafta sonu farkı rotayı değiştirmektedir. Hız ise cinsiyet farkı, çocuğun etkisi ve gruptaki değişen insan sayısı gibi değişkenlere göre farklılık göstermektedir. Pedestrian activities are important for everybody in daily life. Analysis of pedestrian activities such as wayfinding and walking patterns gain more importance in complex buildings such as shopping malls. Referring to this, shopping mall which is a leisure space in addition to its main function is chosen. In shopping malls, the routes for pedestrians occupy an important part of the total area where walking is compulsory for the visitors. In this study, Ankamall is chosen for the field survey because it is the most heterogeneous shopping mall in Ankara and most accessible mall by a variety of transportation vehicles. The main purpose of this research is to investigate the relation between spatial characteristics or interior organization and the walking pattern. In this research some independent variables such as the weekend-weekday use, gender difference, the presence of children and the party size were analyzed. Direct observation and short interview methods were applied. The results show that there is an economy of movement (EOM) for all cases. Also, the trajectory may change according to weekend-weekday use. The velocity may change with the effect of gender, party size and presence of children in the party. Includes bibliographical references leaves 94-104. Chemosensor development is an attractive field of modern chemistry and there exist large amount of contribution from all over the world. The biological importance of thiols triggered the development of sensors to differentiate especially cysteine (Cys), homocysteine (Hcy) and glutathione (GSH) which play key roles in biological systems. Concentration of those thiols results in number of diseases and their structural similarity complicates the differentiation. Optical probes especially fluorescent ones are widely employed for that purpose since it offers simplicity, sensitivity and low detection limits as well as real time analysis. BODIPY core is decorated with a Michael acceptor nitro-styrene group to covalent incorporation of thiols and with an aza-crown moiety to recognition of N-terminus of them. The work in this thesis is the first example in which one of them is separated from others or three of them separated from each other’s by chain length difference using fluorescence spectrometry. Formation of short peptides (2-4 aa residues) is considered to be likely under primordial conditions, following a number of scenarios. In this work, it is constructed a short peptide library limiting our choice of amino acids to those believed to be available at larger concentrations such as Gly, Ala, Asp and Cys. It is demonstrated that when acylated at the N-terminus, nanostructures of varying size and shapes were formed. Investigations on the catalytic activity of these nanostructures under different conditions are presented. Protein etiketleme, protein dinamiklerini gözlemleme, hücrelerin birbirleriyle etkileşimleri, proteinlerin yaşam döngülerinin mekanizmaları ve benzeri konular açısından oldukça önem taşımaktadır. Proteinler, yapay veya doğal moleküllerle, 3 boyutlu yapı analizleri, kovalent modifikasyonlar, protein-protein etkileşimlerini belirleme, devir sayısı tayini gibi amaçlarla etiketlenirler. Buna ek olarak, tiyol gruplarının algılanması ve sinyalizasyonu da son zamanlarda popülerlik kazanmıştır. Boyaların üzerindeki nitroolefin grupları, tiyol gruplarıyla hızlı ve seçici reaksiyon veren iyi Micheal akseptörleridir. Bu bilgiye dayanarak, bu çalışmada, değişik pozisyonlarında nitroolefin bulunan BODIPY türevleri elde etmeyi hedefledik. BODIPY boyalarının nitroolefin fonksiyonlandırılmasında, nitroolefin gruplarının proteinlerin üzerindeki sistein gibi tiyol içeren gruplarla konjugasyon yapmasını amaçladık. Üç farklı nitroolefin fonksiyonlandırılmış BODIPY boyaları başarıyla dizayn edildi, sentezlendi ve karakterize edildi. BODIPY üzerine trietilen glikol ünitelerinin eklenmesi de bu moleküllerin suda çözünülürlüğünü artırdı. Boyaların proteinle biyokonjugasyon yaptığını kanıtlamak için, hem L-sistein hem de Bovin Serum Albumin (BSA) ile boyaların reaksiyonu sonrası absorbans ve ışıma değişimleri kaydedildi ve spektral karakteristiklerde geniş değişimler elde edildi. Sonuçlar, BODIPY boyalarının nitroolefin fonksiyonlandırılmasının, biyolojik tiyollerin algılanması ve dolayısıyla üzerinde tiyol grupları bulunduran proteinlerin etiketlenmesi açısından gelecek vaad eden bir yol olduğunu göstermektedir.Anahtar Kelimeler: BODIPY, protein etiketleme, nitroolefin, tiyol, sistein, Bovin Serum Albumin(BSA), dializ Protein labeling has significant importance in terms of visualizing dynamics of proteins, cell-cell interactions, mechanisms of life cycles of proteins, etc. Proteins are labeled by either synthetic or natural molecules with purposes such as analysis of 3D structures, determination of turnover number, covalent modifications and tracking protein-protein interactions. In addition to this, sensing and signalling thiol groups have gained popularity recently. Nitroolefin groups on dyes are good Micheal acceptors which undergo fast and selective reaction with thiol moieties. With this knowledge, in this study, we aimed to obtain derivatives of BODIPY dyes having nitroolefin substituents on its different positions. Nitroolefin functionalization of BODIPY dyes was targeted to result in conjugation of nitroolefins with thiol groups such as those belonging to cysteine residues on proteins. Three different nitroolefin functionalized BODIPY dyes have been designed, synthesized and characterized successfully. Incorporating triethylene glycol (TEG) units onto BODIPYs increased water-solubility of the molecules. To prove bioconjugation of the dyes with proteins, absorbance and emission changes were recorded after reaction with both L-cysteine and Bovine Serum Albumin(BSA) and large spectral changes were obtained. The result suggests that nitroolefin functionalization of BODIPY dyes is a promising way to sense biological thiols and hence labeling proteins having thiol groups. Therapeutic properties of light are combined with proper chromophore in order to create fundamentals of photodynamic therapy which is a new treatment modality for cancer and other various non-oncological diseases. The method relies on the activation of photosensitizer by using light of certain wavelength and generation of cytotoxic singlet oxygen species in response. Reactive oxygen species kill the targeted tissue within smaller effective diameter through apoptosis/ necrosis mechanism. Through this method, new PDT agents can be proposed and their properties can be tuned by manipulation of other photophysical processes. In this thesis, synthesis, characterization novel water soluble, near IR absorbing Bodipy photosensitizer will be discussed. As opposed to other photosensitizers in literature, this photosensitizer is rationally designed to have singlet oxygen generation capability only in cancer tissue as a result of glutathione triggered activation. Therefore, the design of novel chemosensors is attracting great attention in recent years. In this study, we functionalized 2 and 6 positions of BODIPY choromophore to understand that binding of different metal ions how affect the absorption and emission spectrums of BODIPY. We used three metal ions which are important in environment and biological systems and these are Hg (II), Zn (II) and Ca ions. Fotodinamik terapi, fotoduyarlaştırıcılarda süregelen gelişmelerle birlikte, kanser tedavisinde çoktan yerleşmiş non-invazif bir tedavi yöntemidir. Fotodinamik terapide, fotoduyarlaştırıcıya tümörlü bölgeler aktif veya pasif olarak hedefletilir ve lazer ile uyarılır. Uyarılmış fotoduyarlaştırıcılar enerjisini içerdeki oksijene transfer eder, oksijen o enerjiyi tümör hücrelerini öldüren reaktif oksijen türlerine dönüştürür. Şimdiye kadar, uygun boyuta ayarlanmış çok sayıda nanomaddenin fotoduyarlaştırıcıları verimli bir şekilde hedefe ulaştırdıkları gösterilmiştir. Bu yaklaşım şunları içermektedir: (i) silica kaplı süper paramanyetik demir oksit nanoparçacıklarını hazırlamak için (çekirdek-kabuk), nanokimya, (ii) fotoduyarlaştırıcı olarak yakın kızıl ötesi bölgede absorplayan dört farklı bodipy çeşidini sentezlemek için, organik kimya ve (iii) singlet oksijen ölçümünü kanıtlamak için, spektroskopi. In PDT, photosensitizers (PSs) are targeted to tumor sites either actively or passively, and are irradiated with a laser of appropriate wavelength. The stimulated PSs transfer excitation energy to endogenous oxygen converting it to reactive oxygen species (ROS) that can kill tumor cells. Up to now, numerous nanomaterials tailored to suitable size, have been studied for effective delivery of PSs. Recently, Near IR-based absorbing nanomaterials which have a rising potency to implement light-triggered tumor ablation have attracted much attention since near-IR light in the 650?850 nm range penetrates more deeply in tissues. In addition, imaging of these nanomaterials carrying PSs is very important in order to prevent damage to the healthy tissues upon irradiation. Magnetic resonance imaging (MRI) is a powerful technique due to its excellent spatial resolution and depth for in vivo imaging. In this study, a multidisciplinary approach was utilized to create MRI active, near IR-based functional nanomaterials. This approach involves (i) nanochemistry to prepare silica coated super paramagnetic iron oxide (core-shell) nanoparticles, (ii) organic chemistry to synthesize four different type of near- IR absorbing Bodipy derivatives as PSs, and (iii) spectroscopy to verify singlet oxygen production. Four different type of Bodipy based PSs were covalently attached to MRI active, biocompatible, and nontoxic nanocarriers and generation of singlet oxygen capabilities were evaluated.
