Although our observing capabilities of solar‐induced chlorophyll fluorescence (SIF) have been growing rapidly, the quality and consistency of SIF datasets are still in an active stage of research and development. As a result, there are considerable inconsistencies among diverse SIF datasets at all scales and the widespread applications of them have led to contradictory findings. The present review is the second of the two companion reviews, and data oriented. It aims to (1) synthesize the variety, scale, and uncertainty of existing SIF datasets, (2) synthesize the diverse applications in the sector of ecology, agriculture, hydrology, climate, and socioeconomics, and (3) clarify how such data inconsistency superimposed with the theoretical complexities laid out in (Sun et al., 2023) may impact process interpretation of various applications and contribute to inconsistent findings. We emphasize that accurate interpretation of the functional relationships between SIF and other ecological indicators is contingent upon complete understanding of SIF data quality and uncertainty. Biases and uncertainties in SIF observations can significantly confound interpretation of their relationships and how such relationships respond to environmental variations. Built upon our syntheses, we summarize existing gaps and uncertainties in current SIF observations. Further, we offer our perspectives on innovations needed to help improve informing ecosystem structure, function, and service under climate change, including enhancing in‐situ SIF observing capability especially in "data desert" regions, improving cross‐instrument data standardization and network coordination, and advancing applications by fully harnessing theory and data. Solar‐induced chlorophyll fluorescence (SIF) is a remotely sensed optical signal emitted during the light reactions of photosynthesis. The past two decades have witnessed an explosion in availability of SIF data at increasingly higher spatial and temporal resolutions, sparking applications in diverse research sectors (e.g., ecology, agriculture, hydrology, climate, and socioeconomics). These applications must deal with complexities caused by tremendous variations in scale and the impacts of interacting and superimposing plant physiology and three‐dimensional vegetation structure on the emission and scattering of SIF. At present, these complexities have not been overcome. To advance future research, the two companion reviews aim to (1) develop an analytical framework for inferring terrestrial vegetation structures and function that are tied to SIF emission, (2) synthesize progress and identify challenges in SIF research via the lens of multi‐sector applications, and (3) map out actionable solutions to tackle these challenges and offer our vision for research priorities over the next 5–10 years based on the proposed analytical framework. This paper is the first of the two companion reviews, and theory oriented. It introduces a theoretically rigorous yet practically applicable analytical framework. Guided by this framework, we offer theoretical perspectives on three overarching questions: (1) The forward (mechanism) question—How are the dynamics of SIF affected by terrestrial ecosystem structure and function? (2) The inference question: What aspects of terrestrial ecosystem structure, function, and service can be reliably inferred from remotely sensed SIF and how? (3) The innovation question: What innovations are needed to realize the full potential of SIF remote sensing for real‐world applications under climate change? The analytical framework elucidates that process complexity must be appreciated in inferring ecosystem structure and function from the observed SIF; this framework can serve as a diagnosis and inference tool for versatile applications across diverse spatial and temporal scales. Remote sensing of solar‐induced chlorophyll fluorescence (SIF) offers potential to infer photosynthesis across scales and biomes. Many retrieval methods have been developed to estimate top‐of‐canopy SIF using ground‐based spectroscopy. However, inconsistencies among methods may confound interpretation of SIF dynamics, eco‐physiological/environmental drivers, and its relationship with photosynthesis. Using high temporal‐ and spectral resolution ground‐based spectroscopy, we aimed to (1) evaluate performance of SIF retrieval methods under diverse sky conditions using continuous field measurements; (2) assess method sensitivity to fluctuating light, reflectance, and fluorescence emission spectra; and (3) inform users for optimal ground‐based SIF retrieval. Analysis included field measurements from bi‐hemispherical and hemispherical‐conical systems and synthetic upwelling radiance constructed from measured downwelling radiance, simulated reflectance, and simulated fluorescence for benchmarking. Fraunhofer‐based differential optical absorption spectroscopy (DOAS) and singular vector decomposition (SVD) retrievals exhibit convergent SIF‐PAR relationships and diurnal consistency across different sky conditions, while O2A‐based spectral fitting method (SFM), SVD, and modified Fraunhofer line discrimination (3FLD) exhibit divergent SIF‐PAR relationships across sky conditions. Such behavior holds across system configurations, though hemispherical‐conical systems diverge less across sky conditions. O2A retrieval accuracy, influenced by atmospheric distortion, improves with a narrower fitting window and when training SVD with temporally local spectra. This may impact SIF‐photosynthesis relationships interpreted by previous studies using O2A‐based retrievals with standard (759–767.76 nm) fitting windows. Fraunhofer‐based retrievals resist atmospheric impacts but are noisier and more sensitive to assumed SIF spectral shape than O2A‐based retrievals. We recommend SVD or SFM using reduced fitting window (759.5–761.5 nm) for robust far‐red SIF retrievals across sky conditions. Plain Language Summary: Solar‐induced chlorophyll fluorescence (SIF) is light energy emitted by photosynthetic machinery which contains information about photosynthetic activity. SIF retrieval accuracy is crucial for properly interpreting SIF dynamics and understanding its relationships with photosynthesis. Different methods have been developed to retrieve SIF from ground‐based systems, but to date their consistency has not been evaluated under all sky conditions using field measurements. Here we use a combination of continuous field measurements and synthetic data to evaluate the sensitivity of commonly used SIF retrieval methods to variable atmospheric conditions, measurement noise, and changes in canopy structure and biochemistry. Sun-induced chlorophyll fluorescence (SIF) from spaceborne sensors is a promising tool for global carbon cycle monitoring, but its application is constrained by insufficient understanding of the drivers underlying diurnal SIF dynamics. SIF measurements from ground-based towers can reveal diurnal SIF dynamics across biomes and environmental conditions; however, meaningful interpretation of diurnal variations requires disentangling impacts from canopy structure, plant physiology, instrument configuration and retrieval methods, which often interact with and confound each other. This study aims to unpack these drivers using 1) concurrent ground and airborne canopy-scale and leaf-scale measurements at a corn field, 2) a mechanistic SIF model that explicitly considers the dynamics of photochemistry (via the fraction of open photosystem II reaction centers, qL) and photoprotection (via nonphotochemical quenching, NPQ) as well as their interactive dependence on the sub-canopy light environment, and 3) cross-comparison of SIF instrument configurations and retrieval methods. We found that crop row orientations and sun angles can introduce a distinctive midday dip in SIF in absence of stress, due to a midday drop of absorbed photosynthetically active radiation (APAR) when crop rows are north-south oriented. Canopy structure caused distinctive responses in both qL and NPQ at different positions within the vertical canopy that collectively influenced fluorescence quantum yield (Φ F) at the leaf scale. Once integrated at the canopy scale, diurnal dynamics of both APAR and canopy escape probability (ε) are critical for accurately shaping diurnal SIF variations. While leaf-level qL and NPQ exhibited strong diurnal dynamics, their influence was attenuated at the canopy scale due to opposing effects on SIF at different canopy layers. Furthermore, different system configurations (i.e., bi-hemispherical vs. hemispherical-conical) and retrieval methods can bias the SIF magnitude and distort its diurnal shapes, therefore confounding the interpretation of inherent strength and dynamics of SIF emission. Our findings demonstrate the importance of crop row structures, interactive variations in canopy structure and plant physiology, instrument configuration, and retrieval method in shaping the measured dynamics of diurnal SIF. Unmanned aerial system (UAS)-based remote sensing can provide high spatial- and temporal-resolution crop monitoring for precision management. Existing crop monitoring UAS primarily use conventional techniques such as multi-spectral broadband vegetation indices (VIs) to track canopy structure/biomass. Recently developed lightweight hyperspectral sensors can track crop physiology and performance via complementary signals such as solar-induced chlorophyll fluorescence (SIF) and photochemical reflectance index (PRI) that can be derived from hyperspectral reflectance. However, few existing UAS can acquire high-quality SIF and hyperspectral reflectance. We designed a novel UAS that simultaneously captures far-red SIF and hyperspectral reflectance, using a single bifurcated fiber and motorized arm to measure downwelling and upwelling irradiance. The UAS was tested over (1) a heterogeneous corn field with spatially varying crop yield potential and (2) a set of soybean and corn plots under differing nutrient treatments. Our UAS can maintain stability under low-to-moderate winds (2–3 m/s) with <0.4 m geolocation accuracy, <0.1 m altitude drift, and <1.5° error of the fiber optic from nadir position during scanning. Weekly seasonal campaigns reveal that SIF outperforms conventional VIs such as the normalized difference vegetation index (NDVI) for distinguishing plots with different crop yield potential, especially after canopy closure when NDVI tends to saturate. The UAS can capture the diurnal dynamics of SIF and PRI for both corn and soybean. At the seasonal scale, SIF acquired from the UAS correlates well with that from a fixed SIF tower system (R 2 = 0.81), which measured the same target albeit with different footprints, demonstrating the capability of UAS in characterizing the seasonal progression of crop activity. In conclusion, our newly developed UAS provides high-quality SIF and hyperspectral reflectance, facilitating mechanistic understanding of the physiological control on photosynthesis dynamics. Our findings also imply that this UAS could enable extension of fixed tower-based systems to monitor multiple targets from diurnal to seasonal scales and improve monitoring of heterogeneous fields.
