One new species and six new records of the crustose lichenized genus Graphis are reported from Thailand. Graphis koratensis Pitakpong, Kraichak & Lücking sp. nov. is characterized by lirelline ascocarps with whitish grey or grey-green pruina along the slit, transversely septate ascospores, and the presence of norstictic acid. Phylogenetic analyses with two loci (mtSSU and nuLSU) show the distinct position of this new species within the genus. Six new records for Thailand are reported, including G. cincta (Pers.) While the phylogenetic position of Trypetheliaceae has been the subject of recent molecular studies, the relationships within this family have been little studied. Here we construct a detailed genus-level phylogeny of the family. We confirm previous morphology-based findings suggesting that a substantial proportion of genera are not monophyletic, and that an overemphasis has been placed on certain character state combinations which do not strictly reflect phylogenetic relationships. Specifically, patterns of ascospore septation, ostiole orientation and type of ascomatal aggregation are evolutionarily labile, and of limited utility for the delimitation of genera as currently circumscribed. We show that species from a number of genera including Astrothelium, Bathelium, Cryptothelium, Laurera and Trypethelium together form a strongly supported group, referred to here as the 'Astrothelium" clade. Species from Aptrootia, Architrypethelium, Campylothelium, Marcelaria (L . purpurina and L. cumingii groups), Pseudopyrenula and species from the Trypethelium eluteriae group fall outside of the ' Astrothelium" clade and each form monophyletic groups. In contrast, species from Arthopyrenia, Mycomicrothelia and Polymeridium fall outside of the "Astrothelium'' clade, and do not form monophyletic groups. The data presented here validate earlier morphology-based findings suggesting generic delimitations are in need of revision, and provides a first step towards identifying the utility of individual characters and identifying which characters and character state combinations may be useful for future classification. The phylogenetic placement of Chapsa lamellifera, C. megalophthalma and Diploschistes ocellatus was studied using a dataset of five genetic markers (mtSSU, nuLSU, RPB1, RPB2 and ITS). As extratropical species occurring in Australasia, C. lamellifera and C. megalophthalma differ from other species in that genus by having relatively large ascomata with muriform ascospores and complex chemistry of either the protocetraric or stictic acids chemosyndrome. D. ocellatus is unique within Diploschistes, in lacking lateral paraphyses and containing the norstictic acid chemosyndrome. Previous phylogenetic analysis gave inconclusive results regarding the phylogenetic position of these taxa, and hence in the present study, a larger sampling of molecular markers was employed. Our results demonstrated that the two Chapsa species and D. ocellatus are not part of their current genera. Consequently, the new genera Gintarasia Kraichak, Lücking & Lumbsch and Xalocoa Kraichak, Lücking & Lumbsch are described to accommodate these species. The species-level taxonomy of the genus Graphis sensu Staiger was revised using numerical taxonomy and cladistic techniques. In its current circumscription, Graphis includes more than 300 species and is characterized by lirellae with well-developed, carbonized labia usually concealing the disc and usually hyaline, I+ blue-violet, transversely septate to muriform ascospores. The study analyzed the importance of morphological, anatomical, and chemical characters for taxonomic purposes in the genus, both at species level and at the level of species groups and lineages. A phenotype-based cladistic analysis, combined with a novel method to estimate the degree of character state homoplasies prior to a cladogram, as well as a species ordination using non-metric multidimensional scaling (NMS), was performed to assess the delimitation of potentially natural groups within the genus. Contrary to previous views, the most important character complex characterizing potentially natural groups in the genus Graphis is lirellae morphology, whereas labia striation, excipulum carbonization, ascospore features, and secondary chemistry, vary greatly even in closely related species. Based on these findings, Wirth and Hale's concept of 'sporomorphs' is emended to generally characterize morphologically similar species that differ in a single character, such as labia striation ('labiomorph'), excipulum carbonization ('excipulomorph'), hymenium inspersion ('inspersomorph'), ascospore size and septation ('sporomorph') and secondary chemistry ('chemomorph'). The Lecanoromycetes includes most of the lichen-forming fungal species (>13 500) and is therefore one of the most diverse class of all Fungi in terms of phenotypic complexity. We report phylogenetic relationships within the Lecanoromycetes resulting from Bayesian and maximum likelihood analyses with complementary posterior probabilities and bootstrap support values based on three combined multilocus datasets using a supermatrix approach. Nine of 10 orders and 43 of 64 families currently recognized in Eriksson's classification of the Lecanoromycetes (Outline of Ascomycota--2006 Myconet 12:1-82) were represented in this sampling. Our analyses strongly support the Acarosporomycetidae and Ostropomycetidae as monophyletic, whereas the delimitation of the largest subclass, the Lecanoromycetidae, remains uncertain. Independent of future delimitation of the Lecanoromycetidae, the Rhizocarpaceae and Umbilicariaceae should be elevated to the ordinal level. This study shows that recent classifications include several nonmonophyletic taxa at different ranks that need to be recircumscribed. Our phylogenies confirm that ascus morphology cannot be applied consistently to shape the classification of lichen-forming fungi. The increasing amount of missing data associated with the progressive addition of taxa resulted in some cases in the expected loss of support, but we also observed an improvement in statistical support for many internodes. We conclude that a phylogenetic synthesis for a chosen taxonomic group should include a comprehensive assessment of phylogenetic confidence based on multiple estimates using different methods and on a progressive taxon sampling with an increasing number of taxa, even if it involves an increasing amount of missing data. Pezizomycotina is the largest subphylum of Ascomycota and includes the vast majority of filamentous, ascoma-producing species. Here we report the results from weighted parsimony, maximum likelihood and Bayesian phylogenetic analyses of five nuclear loci (SSU rDNA, LSU rDNA, RPB1, RPB2 and EF-1α) from 191 taxa. Nine of the 10 Pezizomycotina classes currently recognized were represented in the sampling. These data strongly supported the monophyly of Pezizomycotina, Arthoniomycetes, Eurotiomycetes, Orbiliomycetes and Sordariomycetes. Pezizomycetes and Dothideomycetes also were resolved as monophyletic but not strongly supported by the data. Lecanoromycetes was resolved as paraphyletic in parsimony analyses but monophyletic in maximum likelihood and Bayesian analyses. Leotiomycetes was polyphyletic due to exclusion of Geoglossaceae. The two most basal classes of Pezizomycotina were Orbiliomycetes and Pezizomycetes, both of which comprise species that produce apothecial ascomata. The seven remaining classes formed a monophyletic group that corresponds to Leotiomyceta. Within Leotiomyceta, the supraclass clades of Leotiomycetes s.s. plus Sordariomycetes and Arthoniomycetes plus Dothideomycetes were resolved with moderate support. [ABSTRACT FROM AUTHOR]

Abstract:Takhtajan's floristic regions of the world, based on vascular plant distribution, were used for a comparative analysis of foliicolous lichen biogeography. Of the 35 regions distinguished by that author, 23 feature foliicolous lichens. The South-East African, Fijian, Polynesian and Hawaiian regions lack sufficient information and were excluded from further analysis. Using multi-dimensional scaling and cluster and cladistic analyses, the remaining 19 regions were grouped into six lichenogeographical regions: (1) Neotropics, (2) African Paleotropics (including Madagascar, Réunion and Seychelles), (3) Eastern Paleotropics (including North-East Australia and New Caledonia), (4) Valdivian region (temperate rainforest in southern South America), (5) Tethyan region (subtropical areas of Macaronesia, Mediterranean, and Western Irano-Turanian) and (6) Neozealandic-Tasmanian region (temperate rainforests of New Zealand and Tasmania). Affinities between these six large scale regions, with 57–77% shared species, are still stronger than those between the 35 smaller scale regions defined by Takhtajan [(20–)40–60(–75)% shared species]. Based on presence/absence within each of the six regions, 22 potential distribution patterns were defined for foliicolous lichens. Many species are widely distributed; 21% are cosmopolitan or pantropical, while 19% are disjunct on at least two continents, and only 60% are restricted to one of the three major tropical areas (nearly 100% in vascular plants). Most of the latter are found in the Neotropics, while the African Paleotropics are poor in endemics. Most genera deviate significantly from overall distribution patterns; for example, Strigula and Calopadia have higher proportions of widely distributed species, while Porina displays a concentration of Eastern Paleotropical endemics. Abstract: The phylogenetic position of Trypetheliaceae was studied using partial sequences of the mtSSU and nuLSU rDNA of 100 and 110 ascomycetes, respectively, including 48 newly obtained sequences. Our analysis confirms Trypetheliaceae as monophyletic and places the family in Dothideomycetes. Pyrenulaceae, which were previously classified with Trypetheliaceae in Pyrenulales or Melanommatales, are supported as belonging to Chaetothyriomycetes. Monophyly of Pyrenulales, including Trypetheliaceae is rejected using three independent test methods. Monophyly of Arthopyreniaceae plus Trypetheliaceae, the two families including lichen-forming fungi in Dothideomycetes, is also rejected, as well as a placement of Trypetheliaceae in Pleosporales (incl.
