Summary: Although tocopherols play an important role in plants and animals, the genetic architecture of tocopherol content in maize kernels has remained largely unknown. In this study, linkage and association analyses were conducted to examine the genetic architecture of tocopherol content in maize kernels. Forty‐one unique quantitative trait loci (QTLs) were identified by linkage mapping in six populations of recombinant inbred lines (RILs). In addition, 32 significant loci were detected via genome‐wide association study (GWAS), 18 of which colocalized with the QTLs identified by linkage mapping. Fine mapping of a major QTL validated the accuracy of GWAS and QTL mapping results and suggested a role for nontocopherol pathway genes in the modulation of natural tocopherol variation. We provided genome‐wide evidence that genes involved in fatty acid metabolism, chlorophyll metabolism and chloroplast function may affect natural variation in tocopherols. These findings were confirmed through mutant analysis of a particular gene from the fatty acid pathway. In addition, the favourable alleles for many of the significant SNPs/QTLs represented rare alleles in natural populations. Together, our results revealed many novel genes that are potentially involved in the variation of tocopherol content in maize kernels. Pyramiding of the favourable alleles of the newly elucidated genes and the well‐known tocopherol pathway genes would greatly improve tocopherol content in maize. [ABSTRACT FROM AUTHOR]

Abstract: Flowering time is a trait vital to the adaptation of flowering plants to different environments. Here, we report that CCT domain genes play an important role in flowering in maize (Zea mays L.). Among the 53 CCT family genes we identified in maize, 28 were located in flowering time quantitative trait locus regions and 15 were significantly associated with flowering time, based on candidate‐gene association mapping analysis. Furthermore, a CCT gene named ZmCOL3 was shown to be a repressor of flowering. Overexpressing ZmCOL3 delayed flowering time by approximately 4 d, in either long‐day or short‐day conditions. The absence of one cytosine in the ZmCOL3 3'UTR and the presence of a 551 bp fragment in the promoter region are likely the causal polymorphisms contributing to the maize adaptation from tropical to temperate regions. We propose a modified model of the maize photoperiod pathway, wherein ZmCOL3 acts as an inhibitor of flowering either by transactivating transcription of ZmCCT, one of the key genes regulating maize flowering, or by interfering with the circadian clock. SUMMARY: Primary metabolism plays a pivotal role in normal plant growth, development and reproduction. As maize is a major crop worldwide, the primary metabolites produced by maize plants are of immense importance from both calorific and nutritional perspectives. Here a genome‐wide association study (GWAS) of 61 primary metabolites using a maize association panel containing 513 inbred lines identified 153 significant loci associated with the level of these metabolites in four independent tissues. The genome‐wide expression level of 760 genes was also linked with metabolite levels within the same tissue. On average, the genetic variants at each locus or transcriptional variance of each gene identified here were estimated to have a minor effect (4.4–7.8%) on primary metabolic variation. Thirty‐six loci or genes were prioritized as being worthy of future investigation, either with regard to functional characterization or for their utility for genetic improvement. This target list includes the well‐known opaque 2 (O2) and lkr/sdh genes as well as many less well‐characterized genes. During our investigation of these 36 loci, we analyzed the genetic components and variations underlying the trehalose, aspartate and aromatic amino acid pathways, thereby functionally characterizing four genes involved in primary metabolism in maize. Key message: Genetic determinants of metabolites related to drought tolerance in maize. Abstract: Water deficit or drought is one of the most serious abiotic stresses of plant development and greatly reduces crop production, and the plant's response to this deficit leads to many metabolic changes. To dissect the genetic basis of these metabolic traits in maize, we performed a genome-wide association analysis of drought-related traits using 156,599 SNPs in 318 maize inbred lines. In total, 123 significant SNP/trait associations ( P ≤ 6.39E−6) involving 63 loci were identified for related metabolic and physiological traits in multiple tissues and different environments under two irrigation conditions. Of the 63, 23 loci demonstrated a significant interaction effect between QTL and water status, indicating that these metabolite-associated loci were probably related to drought stress tolerance. To evaluate the potential utility of metabolite-associated loci applied in hybrid maize breeding, we assembled two groups of hybrid entries with high or low drought tolerance and measured the metabolic and physiological traits. In the hybrid pools, a set of 10 metabolite-associated loci identified in leaf and ear were validated as responsive to drought stress. The favorable alleles of these ten loci were significantly enriched in hybrids with high drought tolerance, which jointly explained almost 18.4 % of the variation in drought tolerance using a multivariate logistic regression model. These results provide clues to understanding the genetic basis of metabolic and physiological changes related to drought tolerance, potentially facilitating the genetic improvement of varieties with high drought tolerance in maize breeding programs. Improvement of grain yield is an essential long-term goal of maize ( Zea mays) breeding to meet continual and increasing food demands worldwide, but the genetic basis remains unclear., We used 10 different recombination inbred line ( RIL) populations genotyped with high-density markers and phenotyped in multiple environments to dissect the genetic architecture of maize ear traits., Three methods were used to map the quantitative trait loci ( QTLs) affecting ear traits. We found 17-34 minor- or moderate-effect loci that influence ear traits, with little epistasis and environmental interactions, totally accounting for 55.4-82% of the phenotypic variation. Four novel QTLs were validated and fine mapped using candidate gene association analysis, expression QTL analysis and heterogeneous inbred family validation., The combination of multiple different populations is a flexible and manageable way to collaboratively integrate widely available genetic resources, thereby boosting the statistical power of QTL discovery for important traits in agricultural crops, ultimately facilitating breeding programs. Head smut is a systemic disease in maize caused by the soil-borne fungus Sporisorium reilianum that poses a grave threat to maize production worldwide. A major head smut quantitative resistance locus, qHSR1, has been detected on maize chromosome bin2.09. Here we report the map-based cloning of qHSR1 and the molecular mechanism of qHSR1-mediated resistance. Sequential fine mapping and transgenic complementation demonstrated that ZmWAK is the gene within qHSR1 conferring quantitative resistance to maize head smut. ZmWAK spans the plasma membrane, potentially serving as a receptor-like kinase to perceive and transduce extracellular signals. ZmWAK was highly expressed in the mesocotyl of seedlings where it arrested biotrophic growth of the endophytic S. reilianum. Impaired expression in the mesocotyl compromised ZmWAK-mediated resistance. Deletion of the ZmWAK locus appears to have occurred after domestication and spread among maize germplasm, and the ZmWAK kinase domain underwent functional constraints during maize evolution.
