Mushroom-forming fungi are important sources of food and medicine in many regions of the world, and their development and health are known to depend on various microbes. Recent studies have examined the structure of mushroom-inhabiting bacterial (MIB) communities and their association with local environmental variables, but global-scale diversity and determinants of these communities remain poorly understood. Here we examined the MIB global diversity and community composition in relation to climate, soil and host factors. We found a core global mushroom microbiome, accounting for 30% of sequence reads, while comprising a few bacterial genera such as Halomonas, Serratia, Bacillus, Cutibacterium, Bradyrhizobium and Burkholderia. Our analysis further revealed an important role of host phylogeny in shaping the communities of MIB, whereas the effects of climate and soil factors remained negligible. The results suggest that the communities of MIB and free-living bacteria are structured by contrasting community assembly processes and that fungal-bacterial interactions are an important determinant of MIB community structure.

Molecular methods are increasingly used to identify species that lack conspicuous macro- or micromorphological characters. Taxonomic and ecological research teams barcode large numbers of collected voucher specimens annually. In this study we assessed the efficiency of long-read high throughput sequencing (HTS) as opposed to the traditionally used Sanger method for taxonomic identification of multiple vouchered fungal specimens. We also evaluated whether this method can provide reference information about intraindividual gene polymorphism. We developed a workflow based on a test set of 423 basidiomycete specimens (representing 195 species), the PacBio HTS method, and ribosomal rRNA operon internal transcribed spacer (ITS) and 28S rRNA gene (LSU) markers. The PacBio HTS had a higher success rate than Sanger sequencing at a comparable cost. Species identification based on PacBio reads was usually straightforward, because the dominant operational taxonomic unit (OTU) typically represented the targeted organism. The PacBio HTS also enabled us to detect widespread polymorphism within the ITS marker. We conclude that multiplex DNA barcoding of the fungal ITS and LSU markers using PacBio HTS is a useful tool for taxonomic identification of large amounts of collected voucher specimens at a competitive price. Furthermore, PacBio HTS accurately recovers various alleles and paralogues, which can provide crucial information for species delimitation and population-level studies.

Molecular studies of sphagnicolous arrhenias in Newfoundland and Labrador (NL) revealed four clades in Arrhenia, three obligate (two scaly capped and one smooth-capped) and one facultative (smooth-capped) sphagnophiles. Critical nomenclatural review of 16 names used for omphalinoid sphagnicolous taxa in the past left five suitable to apply to this group. One scaly capped obligate sphagnophilic clade contained the type for Arr. gerardiana and the other, the type for Clitocybe gerardiana var. fusca; the latter we introduce as the novel species Arr. bigelowii. It differed from the first by longer spores and a darkening reaction in 10% of collections. The smooth-capped third obligate sphagnophilic clade contained the types of Agaricus telmatiaeus and Omphalina fusconigra; we recombined it as Arr. telmatiaea. This is the darkest species of the group, with a more northern distribution in NL. The facultative sphagnophile was identified as Arr. philonotis, a lighter smooth-capped species also with a more northern distribution in NL. Unexpectedly, we also collected an unidentified smooth-capped facultatively sphagnophilic species of Omphalina of the O. pyxidata complex. All five species are distributed in both Europe and North America. We describe each species of Arrhenia with a sequenced type, providing new type material where needed. Overall, this study adds new sequences from over 80 specimens of sphagnicolous arrhenias to the two existing in GenBank when we began in 2006, 11 new sequences of the unidentified species of Omphalina, and several other arrhenias.

Mushrooms named Gymnopilus spectabilis and G. junonius have been reported widely in North America on both dead hardwood or dead or living conifers. Based on DNA sequences of the internal transcribed spacer region (ITS) and large ribosomal subunit (LSU), we found that although Gymnopilus junonius (= G. spectabilis s. auct.) is widespread in Europe, South America, and Australia, none of the limited sequences available from North America represent this species. We report five species of this group from North America, including three previously described species, G. luteus, G. subspectabilis, and G. ventricosus, and two new species, Gymnopilus voitkii and Gymnopilus speciosissimus. We recognize a sister species to G. luteus, based on sequences previously reported as G. spectabilis from China, Japan, and the Russian Far East, but, lacking material to describe it as a new species, we give it an informal clade name, /sororiluteus. Another new species in this complex is described from Japan, as Gymnopilus orientispectabilis. Species in this group may be distinguished by their ITS sequences as well as by macro- and micromorphology, substrate, and geography.

This study describes four gray or brown species of Cuphophyllus (Hygrophoraceae, Agaricales), two of them new species, restricted to arctic-alpine and northern boreal zones of North America, and relates them morphologically and phylogenetically using multigene and nuc rDNA internal transcribed spacer ITS1-5.8S-ITS (ITS barcode) analyses to their similar, known counterparts. Cuphophyllus cinerellus, epitypified here, is shown to be a pan-palearctic species with sequence-confirmed collections from Fennoscandia and easternmost Asia. Occupying a similar habitat in the Nearctic is its sister species, the morphologically similar but novel C. esteriae, so far known only from eastern North America, including Greenland. Sister to the C. cinerellus–C. esteriae lineage, and known only from boreal raised Sphagnum bogs in Newfoundland, is a new medium-sized light cinereous brown species, C. lamarum. It has a yellow stipe but is phylogenetically distant from the yellow-stiped European C. flavipes and its North American sister species, Hygrophorus pseudopallidus. As cryptic speciation was discovered within C. flavipes, we lecto- and epitypify the name and transfer H. pseudopallidus to Cuphophyllus based on ITS analysis of the holotype. We also transfer the small European Hygrocybe comosa to Cuphophyllus based on morphology. Cuphophyllus hygrocyboides is reported from North America with the first sequence-confirmed collections from arctic-alpine British Columbia and Greenland. In addition, sequencing the holotype of C. subviolaceus identifies it as the sister species to the putative C. lacmus. Both species seem to have an intercontinental distribution. In total, we add new sequences to GenBank from 37 Cuphophyllus collections, including the holotypes of C. hygrocyboides and C. subviolaceus, the two new epitypes, and the two novel species.

Pseudoomphalina kalchbrenneri is a Eurasian species. In North America the Pso. kalchbrenneri complex is represented by Pseudoomphalina anticostica sp. nov. and Pso. compressipes in the east and Pso. intermedia in the west. Pseudoomphalina farinacea and Pso. felleoides are later synonyms for Pso. compressipes. The somewhat similar Pseudolaccaria pachyphylla occupies a temperate band through Eurasia, confirmed by sequencing in both eastern and western North America. It differs from species of the Pso. kalchbrenneri complex by smaller size, finely granular pileus, non-decurrent gills, and lack of hymenial cystidia. All species of the Pso. kalchbrenneri complex are uncommon, and macroscopically similar. Pseudoomphalina kalchbrenneri and Pso. intermedia can be identified by their distribution (Europe and western North America, respectively) and lack of cystidia. The cystidiate eastern North American Pso. anticostica and Pso. compressipes can be differentiated by the smaller spores of the latter. Pseudoomphalina cokeri is the most ancestral species on the Pseudoomphalina lineage, while Clitocybe thujana and Agaricus apertus (Clitocybe/Clitocybula aperta) fall outside Pseudoomphalina and Pseudolaccaria. We add 21 new sequences to GenBank, including six types (Agaricus compressipes, Clitocybe felleoides, C. farinacea, C. intermedia, C. thujana, Agaricus apertus), and one new species (Pso. anticostica).

We studied the taxonomy of Pluteus insidiosus and similar species using morphological and molecular (nrITS, TEF1-α) data, including a detailed study of the type collection of P. insidiosus. Based on our results, we recognize five species in this group: P. insidiosus sensu stricto and four other taxa: P. assimilatus; P. farensis; P. flavostipitatus; and P. pseudoinsidiosus; described here as new. All these taxa are distinct from each other based on molecular data, but some of them are semi-cryptic based on morphology and co-occur in the Palaearctic region. An additional molecular lineage, phylogenetically separates from the P. insidiosus complex, but with many morphological similarities, was recognized in the molecular phylogenies. Based on the revision of available type collections, the name Pluteus reisneri Velen., was adopted for this Clade. Pluteus reisneri was validly published in 1921, but it has barely been used since its original description. A modern epitype, with molecular data, was selected for P. reisneri.

Polyozellus and Pseudotomentella are two genera of closely related, ectomycorrhizal fungi in the order Thelephorales; the former stipitate and the latter corticioid. Both are widespread in the Northern Hemisphere and many species from both genera seem to be restricted to old growth forest. This study aimed to: a) identify genetic regions useful in inferring the phylogenetic relationship between Polyozellus and Pseudotomentella, b) infer this relationship with the regions identified and c) make any taxonomic changes warranted by the result. RPB2, mtSSU and nearly full-length portions of nrLSU and nrSSU were found to be comparatively easy to sequence and provide a strong phylogenetic signal. A STACEY species tree of these three regions revealed that Polyozellus makes Pseudotomentella paraphyletic. As a result, nearly all species currently placed in Pseudotomentella were recombined to Polyozellus. Pseudotomentella larsenii was found to be closer to Tomentellopsis than Polyozellus, but its placement needs further study and it was hence not recombined.

Nomenclatural type definitions are one of the most important concepts in biological nomenclature. Being physical objects that can be re-studied by other researchers, types permanently link taxonomy (an artificial agreement to classify biological diversity) with nomenclature (an artificial agreement to name biological diversity). Two proposals to amend the International Code of Nomenclature for algae, fungi, and plants (ICN), allowing DNA sequences alone (of any region and extent) to serve as types of taxon names for voucherless fungi (mainly putative taxa from environmental DNA sequences), have been submitted to be voted on at the 11th International Mycological Congress (Puerto Rico, July 2018). We consider various genetic processes affecting the distribution of alleles among taxa and find that alleles may not consistently and uniquely represent the species within which they are contained. Should the proposals be accepted, the meaning of nomenclatural types would change in a fundamental way from physical objects as sources of data to the data themselves. Such changes are conducive to irreproducible science, the potential typification on artefactual data, and massive creation of names with low information content, ultimately causing nomenclatural instability and unnecessary work for future researchers that would stall future explorations of fungal diversity. We conclude that the acceptance of DNA sequences alone as types of names of taxa, under the terms used in the current proposals, is unnecessary and would not solve the problem of naming putative taxa known only from DNA sequences in a scientifically defensible way. As an alternative, we highlight the use of formulas for naming putative taxa (candidate taxa) that do not require any modification of the ICN. Molecular studies have shown the type collection of Omphalina oreades to be conspecific with a small brown basidiolichen from the Appalachian range in Newfoundland, both with 4-spored basidia. Two sequences deposited in GenBank, originally identified as O. grisella, fell in the same clade. Sequences of the type collection of Omphalia grisella, with 2-spored basidia, formed a sister clade together with two GenBank deposits, one identified as O. grisella and the other as Omphalina velutina. Omphalina oreades is recombined here as Lichenomphalia oreades comb. nov., and the species redescribed and illustrated. Sequences of the internal transcribed spacer regions of nuclear ribosomal DNA (ITS rDNA) from the algae associated with two collections of L. oreades fell within a highly supported clade with members of an undetermined species of Coccomyxa. The most abundant algal ribosomal large subunit sequence from granules at the base of a different collection matched GenBank sequences identified as Chloroidium ellipsoideum, which is probably either a free-living algal species or a partner to a species of Trapeliopsis. The second most abundant sequence matched Coccomyxa subellipsoidea and is the most likely photobiont of L. oreades. Further studies are required to elucidate the relationship of L. velutina to these taxa.

An uncommon, small, orange-capped Lactarius Pers. with white latex was confirmed, using molecular studies of the type specimens, to be Lactarius splendens Hesler & A.H. Sm. Phylogenetic analysis revealed that the species falls within Lactarius section Deliciosi (Fr.) Redeuilh, Verbeken & Walleyn., very closely related to L. rubrilacteus Hesler & A.H. Sm. and L. porninsis Rolland. Hitherto L. porninsis was the only white-latex species known in the otherwise orange-latex section Deliciosi; both are associated with Larix Mill.

Tricholoma matsutake, known widely as "matsutake," has great commercial and cultural significance in Japan. Because Japanese production is insufficient to meet the high domestic demand, morphologically similar mushrooms, thought by many to belong to T. magnivelare, are imported from western North America. However, molecular data produced since the early 2000s have indicated that more than one species of matsutake occur in North America and this raises the question of correct naming for the different species. To address this question, we assessed the phylogenetic diversity within North American matsutake based on nuc rDNA ITS1-5.8S-ITS2 (internal transcribed spacer [ITS] barcode) sequences, including newly obtained sequences from the type collections for Agaricus ponderosus and Armillaria arenicola, and morphological characters. Our results agree with earlier indications that three matsutake species occur in North America and allow us to clarify the correct application of names-T. magnivelare from the eastern USA and Canada, T. murrillianum from the western USA and Canada, and T. mesoamericanum from Mexico, newly described here. The existence of the three North American species is further supported by the results of evolutionary divergence analysis, geographical distributions, and morphological characters.

Geographic, morphological, and internal transcribed spacer (ITS)-based molecular review of collections identified as Polyozellus multiplex revealed that it is a complex of five phylogenetic species. Average spore size-either less or more than 7 × 6 µm-splits the complex into a small-spored group of two (P. multiplex and P. atrolazulinus) and a large-spored group of three (P. mariae, P. marymargaretae, and P. purpureoniger). Basidiocarps of the small-spored species are somewhat smaller than the large-spored ones, are various shades of blue, dark all the way to black, with brownish tomentum only in early growth, have dark context, and have pilei that tend to flare out at the edge. The large-spored species produce somewhat larger sporocarps, have light or lighter context than the pileipelis, and usually retain some brown on the mature pileipellis, the edge of which tends to curl like a cabbage leaf. All will darken or blacken with age. The species of the P. multiplex complex are distributed in the northern coniferous region, with the exception of Europe. One species (P. atrolazulinus) is known from three regions, eastern Asia, western North America, and northeastern North America. Two species are known from two regions: P. purpureoniger in eastern Asia and northwestern North America and P. multiplex in eastern Asia and eastern North America. Two species have been documented in one region only: P. mariae in northeastern North America and P. marymargaretae in western North America. A combination of location, macromorphology, and spore size will usually differentiate the species of the complex.

Kõljalg, Urmas et al., The nuclear ribosomal internal transcribed spacer (ITS) region is the formal fungal barcode and in most cases the marker of choice for the exploration of fungal diversity in environmental samples. Two problems are particularly acute in the pursuit of satisfactory taxonomic assignment of newly generated ITS sequences: (i) the lack of an inclusive, reliable public reference data set and (ii) the lack of means to refer to fungal species, for which no Latin name is available in a standardized stable way. Here, we report on progress in these regards through further development of the UNITE database (http://unite.ut.ee) for molecular identification of fungi. All fungal species represented by at least two ITS sequences in the international nucleotide sequence databases are now given a unique, stable name of the accession number type (e.g. Hymenoscyphus pseudoalbidus|GU586904|SH133781.05FU), and their taxonomic and ecological annotations were corrected as far as possible through a distributed, third-party annotation effort. We introduce the term ‘species hypothesis’ (SH) for the taxa discovered in clustering on different similarity thresholds (97–99%). An automatically or manually designated sequence is chosen to represent each such SH. These reference sequences are released (http://unite.ut.ee/repository.php) for use by the scientific community in, for example, local sequence similarity searches and in the QIIME pipeline. The system and the data will be updated automatically as the number of public fungal ITS sequences grows. We invite everybody in the position to improve the annotation or metadata associated with their particular fungal lineages of expertise to do so through the new Web-based sequence management system in UNITE., The North European Forest Mycologists network is acknowledged for support. Ectomycorrhizal symbiosis has evolved multiple times in plants and fungi, but the trophic status of certain fungal groups remains poorly understood due to their unculturability or ambiguous interpretation of biotrophic associations. Combining field observations, molecular identification of root tips, synthesis experiments and analysis of stable isotopes, we address the lifestyle of Tomentella crinalis and another species closely related to T. fibrosa that represents a sister group to the ectomycorrhizal genera Tomentella and Thelephora. Based on molecular analyses these two and other related species are moved to the genus Odontia. In Odontia species, ectomycorrhizal associations were not observed in nature or in various synthesis experiments. Although Odontia species normally fruit in old forests, Odontia ferruginea has also been identified from a deep belowground mine. Unlike saprotrophs, Odontia spp. and ectomycorrhizal fungi were not enriched in 13C compared with their woody fruiting substratum, suggesting that wood is not their major energy source. In contrast to ectomycorrhizal fungi, Odontia species and saprotrophs were not enriched in 15N relative to their substratum. Taken together, we suggest that Odontia spp. are non-mycorrhizal, but their nutrition differs from typical wood-rotting Basidiomycota.

Species delimitation in Hymenochaete sensu lato was evaluated based on partial nucLSU rDNA sequences, isoenzyme analyses and morphological data. Analyses of LSU data revealed Hymenochaete sensu stricto and Pseudochaete as distinct monophyletic genera. Transfer of Hydnochaete olivacea into genus Pseudochaete and Dichochaete setosa into genus Hymenochaete (as H. resupinata) was supported by the results of molecular analyses. A new species Hymenochaete koeljalgii from Tanzania was described. The species of genus Hymenochaete sensu stricto were divided into four well-supported clades possessing no distinctive morphological characters.

DNA sequences accumulating in the International Nucleotide Sequence Databases (INSD) form a rich source of information for taxonomic and ecological meta-analyses. However, these databases include many erroneous entries, and the data itself is poorly annotated with metadata, making it difficult to target and extract entries of interest with any degree of precision. Here we describe the web-based workbench PlutoF, which is designed to bridge the gap between the needs of contemporary research in biology and the existing software resources and databases. Built on a relational database, PlutoF allows remote-access rapid submission, retrieval, and analysis of study, specimen, and sequence data in INSD as well as for private datasets though web-based thin clients. In contrast to INSD, PlutoF supports internationally standardized terminology to allow very specific annotation and linking of interacting specimens and species. The sequence analysis module is optimized for identification and analysis of environmental ITS sequences of fungi, but it can be modified to operate on any genetic marker and group of organisms. The workbench is available at http://plutof.ut.ee .

Species delimitation in Cystoderma and Cystodermella was evaluated based on ITS and LSU rDNA sequences as well as morphological data. Two species of Cystoderma are synonymised with C. carcharias and three species with C. jasonis, distinguishing the synonymised taxa as varieties of these accepted species. Analyses of partial LSU rDNA sequences revealed Cystoderma and Cystodermella as distinct monophyletic genera, with Ripartitella representing a well-supported sister group of the latter. Phaeolepiota aurea represents either an unsupported sister group or member of Cystoderma in the phylogenies based on LSU and ITS sequences rDNA data, respectively. The tribe Cystodermateae sensu Singer did not appear monophyletic according to analyses of LSU sequences. On the basis of these data, the phylogenetic relationships among most of the analyzed genera could not be resolved unequivocally.

Ectomycorrhizal fungi, especially basidiomycetes, have repeatedly evolved from saprotrophic ancestors. Using rDNA internal transcribed spacer and large subunit sequences, we demonstrate that four species of Coltricia and Coltriciella form ectomycorrhiza with the native Vateriopsis seychellarum (Dipterocarpaceae) and Intsia bijuga (Caesalpiniaceae) as well as the introduced Eucalyptus robusta (Myrtaceae) in Seychelles. Coltricia and Coltriciella species share a thin, orange-brown to dark brown mantle and extremely thick, clampless hyphae. Phylogenetic analyses placed Coltriciella monophyletic within Coltricia. This study provides further evidence that fruiting habit on dead wood does not indicate saprotrophic lifestyle.

A study of the types of two species of Tricholomopsis described by C. H. Peck, T. flavescens and T. sulphureoides, revealed that their ITS sequences differ clearly from each other and from previously studied European species. The species T. osiliensis described from Estonia is a synonym of T. sulphureoides. Because both type collections were mixed, lectotypes were designated for each.

The steppe morel, Morchella steppicola, is one of the more iconic species of true morels (Morchellaceae, Pezizales) based on its: 1) distinctive cerebriform pileus with densely packed labyrinthine irregular ridges, 2) genealogically exclusive position as the earliest diverging species lineage within the Esculenta clade, and 3) geographic distribution within temperate grassland steppes in central Eurasia. Given the uniqueness of this species, and conservation efforts in some Eurasian countries to protect it, we sought to study the holotype in the Mycological Herbarium of the M. G. Kholodny Institute of Botany (KW), Kyiv, Ukraine. However, because the type specimen appears to have been lost, but a picture was provided with the description, we have designated it the lectotype and epitypified this important species based on a collection made in 2014 from Lugansk province, Ukraine. Herein, we provide a detailed morphological description, provide a preliminary assessment of intraspecific diversity via phylogenetic analysis of ITS rDNA sequences from 13 M. steppicola collections spanning six Eurasian countries, and map its geographic distribution across the terrestrial ecoregions of central Eurasia.

Rhodocybe tugrulii sp. nov. is described based on both morphological and molecular data (analysis of nrITS and nrLSU sequences) from Zigana Mountain, Trabzon, Turkey and Lääne County, Estonia. It is distinguished by the grey to beige or slightly reddish brown basidiomata, a small, convex to hemispheric, cracked pileus surface, decurrent lamellae; a pruinose and cylindrical stipe; 2- or 4- spored basidia; and hyaline, somewhat angular to broadly ellipsoid, sometimes obscurely bumpy, on average 5.9 × 4.9 μm inamyloid basidiospores. Colour photographs of fresh basidiomata and of the main micromorphological features and a comparison with the allied species are included. Based on molecular evidence, Clitocella obscura comb. nov. is proposed.

The study of the type specimens from Coprinus dunarum revealed that according to ITS sequences these specimens belong to the species Coprinopsis atramentaria. Thus, C. dunarum should be treated as a synonym of the latter.
