Molecular-based approaches can provide timely biodiversity assessments, showing an immense potential to facilitate decision-making in marine environmental management. However, the uptake of molecular data into environmental policy remains minimal. Here, we showcase a selection of local to global scale studies applying molecular-based methodologies for environmental management at various stages of implementation. Drawing upon lessons learned from these case-studies, we provide a roadmap to facilitate applications of DNA-based methods to marine policies and to overcome the existing challenges. The main impediment identified is the need for standardized protocols to guarantee data comparison across spatial and temporal scales. Adoption of Translational Molecular Ecology - the sustained collaboration between molecular ecologists and stakeholders, will enhance consensus with regards to the objectives, methods, and outcomes of environmental management projects. Mobile phones and other geolocated devices have produced unprecedented volumes of data on human movement. Analysis of pooled individual human trajectories using big data approaches has revealed a wealth of emergent features that have ecological parallels in animals across a diverse array of phenomena including commuting, epidemics, the spread of innovations and culture, and collective behaviour. Movement ecology, which explores how animals cope with and optimize variability in resources, has the potential to provide a theoretical framework to aid an understanding of human mobility and its impacts on ecosystems. In turn, big data on human movement can be explored in the context of animal movement ecology to provide solutions for urgent conservation problems and management challenges., (Copyright © 2016 Elsevier Ltd. It is a golden age for animal movement studies and so an opportune time to assess priorities for future work. We assembled 40 experts to identify key questions in this field, focussing on marine megafauna, which include a broad range of birds, mammals, reptiles, and fish. Research on these taxa has both underpinned many of the recent technical developments and led to fundamental discoveries in the field. We show that the questions have broad applicability to other taxa, including terrestrial animals, flying insects, and swimming invertebrates, and, as such, this exercise provides a useful roadmap for targeted deployments and data syntheses that should advance the field of movement ecology., (Copyright © 2016 Elsevier Ltd. Climate change is shifting species' distribution and phenology. Ecological traits, such as mobility or reproductive mode, explain variation in observed rates of shift for some taxa. However, estimates of relationships between traits and climate responses could be influenced by how responses are measured. We compiled a global data set of 651 published marine species' responses to climate change, from 47 papers on distribution shifts and 32 papers on phenology change. We assessed the relative importance of two classes of predictors of the rate of change, ecological traits of the responding taxa and methodological approaches for quantifying biological responses. Methodological differences explained 22% of the variation in range shifts, more than the 7.8% of the variation explained by ecological traits. For phenology change, methodological approaches accounted for 4% of the variation in measurements, whereas 8% of the variation was explained by ecological traits. Our ability to predict responses from traits was hindered by poor representation of species from the tropics, where temperature isotherms are moving most rapidly. Thus, the mean rate of distribution change may be underestimated by this and other global syntheses. Our analyses indicate that methodological approaches should be explicitly considered when designing, analysing and comparing results among studies. To improve climate impact studies, we recommend that (1) reanalyses of existing time series state how the existing data sets may limit the inferences about possible climate responses; (2) qualitative comparisons of species' responses across different studies be limited to studies with similar methodological approaches; (3) meta-analyses of climate responses include methodological attributes as covariates; and (4) that new time series be designed to include the detection of early warnings of change or ecologically relevant change. There is increasing pressure from policymakers for ecologists to generate more detailed 'attribution' analyses aimed at quantitatively estimating relative contributions of different driving forces, including anthropogenic climate change (ACC), to observed biological changes. Here, we argue that this approach is not productive for ecological studies. Global meta-analyses of diverse species, regions and ecosystems have already given us 'very high confidence' [sensu Intergovernmental Panel on Climate Change (IPCC)] that ACC has impacted wild species in a general sense. Further, for well-studied species or systems, synthesis of experiments and models with long-term observations has given us similarly high confidence that they have been impacted by regional climate change (regardless of its cause). However, the role of greenhouse gases in driving these impacts has not been estimated quantitatively. Should this be an ecological research priority? We argue that development of quantitative ecological models for this purpose faces several impediments, particularly the existence of strong, non-additive interactions among different external factors. There is an apparent gap between the prominence of present theoretical frameworks involving ecological thresholds and regime shifts, and the paucity of efforts to conduct simple tests and quantitative inferences on the actual appearance of such phenomena in ecological data. A wide range of statistical methods and analytical techniques are now available that render these questions tractable, some of them even dating back half a century. Yet, their application has been sparse and confined within a narrow subset of cases of ecological regime shifts. Our objective is to raise awareness on the range of techniques available, and to their principles and limitations, to promote a more operational approach to the identification of ecological thresholds and regime shifts.

The deep sea, the largest ocean's compartment, drives planetary-scale biogeochemical cycling. Yet, the functional exploration of its microbial communities lags far behind other environments. Here we analyze 58 metagenomes from tropical and subtropical deep oceans to generate the Malaspina Gene Database. Free-living or particle-attached lifestyles drive functional differences in bathypelagic prokaryotic communities, regardless of their biogeography. Ammonia and CO oxidation pathways are enriched in the free-living microbial communities and dissimilatory nitrate reduction to ammonium and H2 oxidation pathways in the particle-attached, while the Calvin Benson-Bassham cycle is the most prevalent inorganic carbon fixation pathway in both size fractions. Reconstruction of the Malaspina Deep Metagenome-Assembled Genomes reveals unique non-cyanobacterial diazotrophic bacteria and chemolithoautotrophic prokaryotes. The widespread potential to grow both autotrophically and heterotrophically suggests that mixotrophy is an ecologically relevant trait in the deep ocean. These results expand our understanding of the functional microbial structure and metabolic capabilities of the largest Earth aquatic ecosystem.

Ocean microbes drive biogeochemical cycling on a global scale. However, this cycling is constrained by viruses that affect community composition, metabolic activity, and evolutionary trajectories. Owing to challenges with the sampling and cultivation of viruses, genome-level viral diversity remains poorly described and grossly understudied, with less than 1% of observed surface-ocean viruses known. Here we assemble complete genomes and large genomic fragments from both surface- and deep-ocean viruses sampled during the Tara Oceans and Malaspina research expeditions, and analyse the resulting 'global ocean virome' dataset to present a global map of abundant, double-stranded DNA viruses complete with genomic and ecological contexts. A total of 15,222 epipelagic and mesopelagic viral populations were identified, comprising 867 viral clusters (defined as approximately genus-level groups). This roughly triples the number of known ocean viral populations and doubles the number of candidate bacterial and archaeal virus genera, providing a near-complete sampling of epipelagic communities at both the population and viral-cluster level. We found that 38 of the 867 viral clusters were locally or globally abundant, together accounting for nearly half of the viral populations in any global ocean virome sample. While two-thirds of these clusters represent newly described viruses lacking any cultivated representative, most could be computationally linked to dominant, ecologically relevant microbial hosts. Moreover, we identified 243 viral-encoded auxiliary metabolic genes, of which only 95 were previously known. Deeper analyses of four of these auxiliary metabolic genes (dsrC, soxYZ, P-II (also known as glnB) and amoC) revealed that abundant viruses may directly manipulate sulfur and nitrogen cycling throughout the epipelagic ocean. This viral catalog and functional analyses provide a necessary foundation for the meaningful integration of viruses into ecosystem models where they act as key players in nutrient cycling and trophic networks.

Seagrasses provide multiple ecosystem services and act as intense carbon sinks in coastal regions around the globe but are threatened by multiple anthropogenic pressures, leading to enhanced seagrass mortality that reflects in the spatial self-organization of the meadows. Spontaneous spatial vegetation patterns appear in such different ecosystems as drylands, peatlands, salt marshes, or seagrass meadows, and the mechanisms behind this phenomenon are still an open question in many cases. Here, we report on the formation of vegetation traveling pulses creating complex spatiotemporal patterns and rings in Mediterranean seagrass meadows. We show that these structures emerge due to an excitable behavior resulting from the coupled dynamics of vegetation and porewater hydrogen sulfide, toxic to seagrass, in the sediment. The resulting spatiotemporal patterns resemble those formed in other physical, chemical, and biological excitable media, but on a much larger scale. Based on theory, we derive a model that reproduces the observed seascapes and predicts the annihilation of these circular structures as they collide, a distinctive feature of excitable pulses. We show also that the patterns in field images and the empirically resolved radial profiles of vegetation density and sediment sulfide concentration across the structures are consistent with predictions from the theoretical model, which shows these structures to have diagnostic value, acting as a harbinger of the terminal state of the seagrass meadows prior to their collapse. Antarctic krill are known to release large amounts of inorganic and organic nutrients to the water column. Here we test the role of krill excretion of dissolved products in stimulating heterotrophic bacteria on the basis of three experiments where ammonium and organic excretory products released by krill were added to bacterial assemblages, free of grazers. Our results demonstrate that the addition of krill excretion products (but not of ammonium alone), at levels expected in krill swarms, greatly stimulates bacteria resulting in an order-of-magnitude increase in growth and production. Furthermore, they suggest that bacterial growth rate in the Southern Ocean is suppressed well below their potential by resource limitation. Enhanced bacterial activity in the presence of krill, which are major sources of DOC in the Southern Ocean, would further increase recycling processes associated with krill activity, resulting in highly efficient krill-bacterial recycling that should be conducive to stimulating periods of high primary productivity in the Southern Ocean. Past meta-analyses of the response of marine organisms to climate change have examined a limited range of locations, taxonomic groups and/or biological responses. This has precluded a robust overview of the effect of climate change in the global ocean. Here, we synthesized all available studies of the consistency of marine ecological observations with expectations under climate change. This yielded a meta-database of 1,735 marine biological responses for which either regional or global climate change was considered as a driver. Included were instances of marine taxa responding as expected, in a manner inconsistent with expectations, and taxa demonstrating no response. From this database, 81-83% of all observations for distribution, phenology, community composition, abundance, demography and calcification across taxa and ocean basins were consistent with the expected impacts of climate change. Of the species responding to climate change, rates of distribution shifts were, on average, consistent with those required to track ocean surface temperature changes. Conversely, we did not find a relationship between regional shifts in spring phenology and the seasonality of temperature. The diversity–stability relationship is the subject of a long-standing debate in ecology, but the genetic component of diversity has seldom been explored. In this study, we analyzed the interplay between genetic diversity and demographic responses to environmental pressures. This analysis included 30 meadows formed by the Mediterranean endemic seagrass, Posidonia oceanica, showing a wide range of population dynamics ranging from a near equilibrium state to steep decline due to strong environmental pressures close to aquaculture installations. Our results show that sedimentation rates are much better predictors of mortality than clonal or genetic components. An unexpected positive trend was observed between genotypic diversity and mortality, along with a negative relationship between allelic richness and net population growth. Yet such trends disappeared when excluding the most extreme cases of disturbance and mortality, suggesting the occurrence of a threshold below which no relationship exists. These results contrast with the positive relationship between genotypic diversity and resistance or resilience observed in previous manipulative experiments on seagrass. An analysis of the contents and conclusions of the papers contained in this issue ( Hydrobiologia Volume xxx) suggests that a new vision is taking shape that may correspond to an emerging new paradigm in the way we understand and manage coastal eutrophication. This new paradigm emphasizes its global dimension and the connections with other global environmental pressures, and re-evaluates the targets of remedial actions and policies. Eutrophication research must evolve toward a more integrative, ecosystem perspective which requires that it be extended to include impacts beyond primary producers and to examine possible cascading effects and feedbacks involving other components of the ecosystem. A quantitative framework that incorporates the interacting top-down and bottom-up effects in eutrophication models must be urgently developed to guide diagnostics and establish targets to mitigate coastal eutrophication. The required macroscopic view must also be extended to the managerial and policy frameworks addressing eutrophication, through the development of policies that examine activities in the environment in an integrative, rather than sectorial, manner. Recent evidence of complex responses of coastal ecosystems to nutrient reduction requires that management targets, and the policies that support them, be reconsidered to recognize the complexities of the responses of coastal ecosystems to reduced nutrient inputs, including non-linear responses and associated thresholds. While a predictive framework for the complex trajectories of coastal ecosystems subject to changes in nutrient inputs is being developed, the assessment of managerial actions should be reconsidered to focus on the consideration of the status achieved as the outcome of nutrient reduction plans against that possibly derived from a ‘do nothing’ scenario. A proper assessment of eutrophication and the efforts to mitigate it also requires that eutrophication be considered as a component of global change, in addressing both its causes and its consequences, and that the feedbacks between other components of global change (e.g., climate change, overfishing, altered biogeochemical cycles, etc.) be explicitly considered in designing eutrophication research and in managing the problem. Hypoxia is one of the common effects of eutrophication in coastal marine ecosystems and is becoming an increasingly prevalent problem worldwide. The causes of hypoxia are associated with excess nutrient inputs from both point and non-point sources, although the response of coastal marine ecosystems is strongly modulated by physical processes such as stratification and mixing. Changes in climate, particularly temperature, may also affect the susceptibility of coastal marine ecosystems to hypoxia. Hypoxia is a particularly severe disturbance because it causes death of biota and catastrophic changes in the ecosystem. Bottom water oxygen deficiency not only influences the habitat of living resources but also the biogeochemical processes that control nutrient concentrations in the water column. Increased phosphorus fluxes from sediments into overlying waters occur with hypoxia. In addition, reductions in the ability of ecosystems to remove nitrogen through denitrification and anaerobic ammonium oxidation may be related to hypoxia and could lead to acceleration in the rate of eutrophication. Three large coastal marine ecosystems (Chesapeake Bay, Northern Gulf of Mexico, and Danish Straits) all demonstrate thresholds whereby repeated hypoxic events have led to an increase in susceptibility of further hypoxia and accelerated eutrophication. Once hypoxia occurs, reoccurrence is likely and may be difficult to reverse. Therefore, elucidating ecosystem thresholds of hypoxia and linking them to nutrient inputs are necessary for the management of coastal marine ecosystems. The implicit assumption of many scientific and regulatory frameworks that ecosystems impacted by human pressures may be reverted to their original condition by suppressing the pressure was tested using coastal eutrophication. The response to nutrient abatement of four thoroughly studied coastal ecosystems that received increased nutrient inputs between the 1970s and the 1980s showed that the trajectories of these ecosystems were not directly reversible. All four ecosystems displayed convoluted trajectories that failed to return to the reference status upon nutrient reduction. This failure is proposed to result from the broad changes in environmental conditions, all affecting ecosystem dynamics, that occurred over the 30 years spanning from the onset of eutrophication to the reduction of nutrient levels. Aim A central question in evolutionary ecology is the nature of environmental barriers that can limit gene flow and induce population genetic divergence, a first step towards speciation. Here we study the geographical barrier constituted by the transition zone between the Atlantic Ocean and the Mediterranean Sea, using as our model Cymodocea nodosa, a seagrass distributed throughout the Mediterranean and in the Atlantic, from central Portugal to Mauritania. We also test predictions about the genetic footprints of Pleistocene glaciations. Location The Atlantic–Mediterranean transition region and adjacent areas in the Atlantic (Mauritania to south-west Portugal) and the Mediterranean. Methods We used eight microsatellite markers to compare 20 seagrass meadows in the Atlantic and 27 meadows in the Mediterranean, focusing on the transition between these basins. Results Populations from these two regions form coherent groups containing several unique, high-frequency alleles for the Atlantic and for the Mediterranean, with some admixture west of the Almeria–Oran Front (Portugal, south-west Spain and Morocco). These are populations where only one or a few genotypes were found, for all but Cadiz, but remarkably still show the footprint of a contact zone. This extremely low genotypic richness at the Atlantic northern edge contrasts with the high values (low clonality) at the Atlantic southern edge and in most of the Mediterranean. The most divergent populations are those at the higher temperature range limits: the southernmost Atlantic populations and the easternmost Mediterranean, both potential footprints of vicariance. Main conclusions A biogeographical transition region occurs close to the Almeria–Oran front. A secondary contact zone in Atlantic Iberia and Morocco results from two distinct dispersal sources: the Mediterranean and southernmost Atlantic populations, possibly during warmer interglacial or post-glacial periods. The presence of high-frequency diagnostic alleles in present-day disjunct populations from the southernmost Atlantic region indicates that their separation from all remaining populations is ancient, and suggests an old, stable rear edge. Abstract: Ecosystem transformation and depletion of natural resources by human activity with associated increase in species extinctions renders research to understand the consequences of these transformations and design strategies to conserve biological diversity a fundamental priority. Since the introduction of the term biodiversity, accumulated research in this field has expanded exponentially. An analysis of existing literature was conducted to examine patterns in the resulting research effort. The analysis, conducted using the Web of Science (WoS), identified 13336 published articles between 1987 and 2005 concerning biodiversity research. Research efforts are increasing, with 72% of the research effort addressing terrestrial ecosystems. Most of the research is experimental in nature, with few models developed, and focuses on species. Despite constant technical improvements, research on genetic diversity still represents a minor component. Research on different systems is disseminated through different publication outlets, fragmenting the community and derived knowledge. Reported results, here measured as strength of the correlation between biodiversity and ecosystem function, do not differ across ecosystems but are stronger when the study focused on functional groups instead of species level. Collaborative efforts remain limited, as the average number of authors per paper is not increasing with time, unlike patterns in other disciplines. This article presents a case study regarding the artificial neural network analysis of factors controlling ecosystem metabolism in coastal systems. Knowing the metabolic balance of an ecosystem is of utmost importance in finding whether the system is a net source or net sink of carbon dioxide to the atmosphere. However, getting these estimates often demands significant amounts of time and manpower. The study presents a simplified way to obtain an estimation of ecosystem metabolism and used artificial neural networks.

Seagrasses, marine flowering plants, have a long evolutionary history but are now challenged with rapid environmental changes as a result of coastal human population pressures. Seagrasses provide key ecological services, including organic carbon production and export, nutrient cycling, sediment stabilization, enhanced biodiversity, and trophic transfers to adjacent habitats in tropical and temperate regions. They also serve as "coastal canaries," global biological sentinels of increasing anthropogenic influences in coastal ecosystems, with large-scale losses reported worldwide. Multiple stressors, including sediment and nutrient runoff, physical disturbance, invasive species, disease, commercial fishing practices, aquaculture, overgrazing, algal blooms, and global warming, cause seagrass declines at scales of square meters to hundreds of square kilometers. Reported seagrass losses have led to increased awareness of the need for seagrass protection, monitoring, management, and restoration, However, seagrass science, which has rapidly grown, is disconnected from public awareness of seagrasses, which has lagged behind awareness of other coastal ecosystems. There is a critical need for a targeted global conservation effort that includes a reduction of watershed nutrient and sediment inputs to seagrass habitats and a targeted educational program informing regulators and the public of the value of seagrass meadows. The dynamics of the nutrient pools and their stoichiometry as well as their control by ecosystem metabolism (benthic and planktonic) and benthic-pelagic exchanges (sedimentation rates and sediment waterfluxes) were examined in the Mediterranean littoral (Blanes Bay, NE Spain). Dissolved organic nitrogen comprised about half of the nitrogen present in the water column and the carbon pool was dominated by the inorganic pool (95% of the carbon present in the water column). The dissolved and particulate organic pools were deficient in P relative to C and N, indicating a rapid recycling of P from organic matter. The pelagic compartment was heterotrophic, supported by significant allochthonous inputs of land material, which also contributed greatly to the sedimentary inputs (37% of total sedimenting carbon). In contrast, the benthic compartment was autotrophic, with the excess net benthic community production balancing the deficit in pelagic community production, leading to metabolic equilibrium at the station studied. Sedimentary inputs of nitrogen, phosphorus and silicon exceeded the benthic release, indicating that the benthic compartment acted as a sink for nutrients, consistent with its autotrophic nature. Carbon inputs to the benthic compartment also exceeded requirements, due to the allochthonous subsidies to the system, so that the benthic compartment stored or exported organic carbon. The hypothesis that the importance of dissolved organic matter (DOM) as a reservoir of C, N, and P declines, relative to that of the particulate pool, with increasing nutrient inputs was tested using mesocosms exposed to a gradient of nutrient inputs in the Spanish Mediterranean. The nutrient additions included a treatment equivalent to the loading in the coastal ecosystem studied (5 mmol N m-2 d-1), and mesocosms receiving half , 2-, 4-, 8-, and 16-fold this value, as well as a mesocosm to which no nutrients were added. Nutrients were added at ratios of 20 N (as ammonium) : 7 Si : 1 P. The initial concentration of dissolved inorganic nutrients was very low (dissolved inorganic nitrogen < 0.05 μM, phosphate < 0.01) and comprised, together with the particulate pool < 25% of the total N and P in the system, with the bulk N and P in the system present as DOM (> 75%). Particulate and dissolved organic matter was depleted in N (C/N ratio > 15) and, particularly, P (C/P ratio > 1000), indicative of a strongly nutrient, particularly phosphorus, deficient ecosystem. Experimental nutrient additions lead to a parabolic change in C/N and C/P ratios in the dissolved organic matter with increasing nutrient inputs, which approached the Redfield stoichiometry at nutrient inputs > 8 fold above the ambient loading. The relative size of the dissolved inorganic nutrient pools (about 20% of the N and P) did not vary, but there was a tendency towards an increase in the relative size of the particulate pool at the expense of a decrease in the relative importance of DOM as a reservoir of N, P and C, with increasing nutrient inputs. The production of nutrient-depleted organic matter at low nutrient inputs likely prevents efficient recycling, leading to the dominance of nutrients in DOM in the system. [ABSTRACT FROM AUTHOR]

We studied the effect of nutrient inputs on the carbon (C) budget of rocky shore communities using a set of eight large experimental mesocosms. The mesocosms received a range of inorganic nitrogen (N) and phosphorus (P) additions, at an N:P ratio of 16. These additions were designed to elevate the background concentration, relative to that in eutrophic Oslofjord (Norway) waters, by 1, 2, 4, 8, 16, 32 μmol dissolved inorganic nitrogen (DIN)l-1 (and the corresponding P increase). Two unamended mesocosms were used as controls. The nutrients were added continuously for 27 months before gross primary production (GPP), respiration (R), net community production (NCP), and dissolved organic carbon (DOC) production were assessed for the dominant algal species (Fucus serratus) and for the whole experimental ecosystem. Inputs and outputs of DOC and particulate organic carbon (POC) from the mesocosms were also quantified. The F. serratus communities were generally autotrophic (average P/R ratio = 1.33 ± 0.12), with the GPP independent of the nutrient inputs to the mesocosms, and maintained a high net DOC production during both day (0.026 ± 0.008 g C m-2 h-1) and night (0.015 ± 0.004 g C m-2 h-1). All the experimental rocky shore ecosystems were autotrophic (P/R ratio = 2.04 ± 0.28), and neither macroalgal biomass nor production varied significantly with increasing nutrient inputs. Most of the excess production from these autotrophic ecosystems was exported from the systems as DOC, which accounted for 69% and 58% of the NCP of the dominant community and the experimental ecosystem, respectively, the rest being lost as POC. High DOC release and subsequent export from the highly energetic environments occupied by rocky shore communities may prevent the development of eutrophication symptoms and render these communities resistant to eutrophication. A recent report by O’Connor et al. demonstrates that planktonic larval duration time declines with temperature, as predicted from metabolic theory. This observation enabled the authors to develop a unified model predicting the effects of temperature on planktonic larval duration and, therefore, dispersal potential in the marine environment. These results show metabolic theory to be a unifying ecological principle that bridges the marine and terrestrial divide, helping to address fundamental problems in marine biodiversity and conservation, as well as to understand the response of marine organisms to climate change.
