Populations of the Critically Endangered Bornean orangutan (Pongo pygmaeus) are declining despite more than 10 years of conservation action plan implementation. Here we analyzed the impacts on species' population and habitat from orangutan conservation strategies implemented between 2007 and 2017. We also assessed data on investments into orangutan conservation, orangutan population trends and landcover change in orangutan range between 2007 and 2017. Diverse strategies addressed the range of threats to orangutans but were not implemented at scales that impacted species’ level populations and habitats. Since 2007 orangutan populations and forests across orangutan range have declined, with orangutan killing and deforestation as the major drivers of loss. Protected areas have increased since 2007, notably in Malaysian range states and in Central Kalimantan, Indonesia. However, 80% or tens of thousands of orangutans live outside protected areas in Kalimantan alone. Our results underscore scientific findings that have demonstrated this species’ resiliency and modified previous understanding of their habitat use. Orangutans are regularly found using agriculture landscapes (acacia, oil palm, and timber plantations), and exploited forests. This plasticity must be considered to design more effective orangutan conservation strategies. We need to revise the notion of “orangutan habitat” to extend beyond forests alone, incorporating all landscapes where P. pygmaeus can be found. Orangutans cannot survive in exclusively monoculture production areas; they need some natural forest to fulfill their ecological requirements. However, individuals surviving in isolated forest patches or mosaic landscapes play an important role in sustaining the long-term viability of the local metapopulation through provision of crucial genetic, reproductive and socioecological connectivity. Our findings suggest removing these individuals through translocations weakens overall metapopulation health. All necessary efforts must be made to maintain individuals in isolated forest patches or mosaic landscapes in order to support healthy metapopulations. Improved orangutan population outcomes will require addressing habitat connectivity at the landscape level, incorporating both non-forested and anthropogenically modified areas, and developing efficient management strategies for human and orangutan co-existence within these multiple-use landscapes.

The Endangered proboscis monkey Nasalis larvatus is endemic to the island of Borneo. Habitat loss is a major threat to this species, and an understanding of long-term demographic trends is crucial for its conservation. We assessed the population trends and group sizes of proboscis monkeys over 10 years in the Lower Kinabatangan floodplain in Sabah, Malaysian Borneo. Comparisons of observed populations between 2004 and 2014 revealed significantly reduced group sizes, which is probably a result of forest fragmentation. Three long-term studies over 34–73 months in specific areas showed fluctuating estimated densities in each area, but no overall population increase or decrease. Riparian forests are the most important habitat for these monkeys, and one reason for the relatively stable population could be that there were only minor losses of forest along rivers during 2004–2014 because protected areas have been established in the region in 2005. However, proboscis monkey habitat remains under threat in areas allocated for oil palm, and protection of these areas is paramount to maintaining this population.

For many threatened species, it is difficult to assess precisely for large areas the change in their abundances over time and the relative impacts of climate and anthropogenic land use. This is because surveys of such species are typically restricted to small geographic areas, are conducted during short time periods, and use different survey protocols. We assessed the change in the abundance of Bornean orangutanPongo pygmaeus morioin Sabah, Malaysia, and to identify environmental drivers affecting the change by integrating different types of survey data. We used nest count data obtained from aerial and ground transect surveys and occurrence data obtained from reconnaissance walks and interview survey over the past decade. We built a spatially-explicit dynamic population model within the Bayesian framework allowing these varying survey data to be analyzed jointly by explicitly accounting for each survey’s sampling rate. We found that sampling rates vary across survey types, reflecting each survey’s associated effort. Orangutan survival rates were strongly determined by natural forest extent and moderately by temperature. Orangutan migration rates across more than 1 km distance between forest patches were low, which underlines the importance of maintaining ecological connectivity. The paucity of species abundance data collected in a consistent manner over many years across broad extents often hinders the assessment of species population trend and their persistence across regional scales. We demonstrate that this can be addressed by integrating multiple survey data across different localities, provided that sampling rate inherent to each survey is accounted for.

The Bornean orangutan is critically endangered and monitoring its population is needed to inform effective conservation management. In this paper, we present results of 2014-17 aerial nest surveys of the major orangutan populations in Sabah and compare them with baseline data produced during surveys conducted in 2002-03 using similar methods. Our results show three important points: a) by increasing the survey effort (estimated at 15-25% cover), sparsely scattered orangutan sub-populations not recorded in the previous aerial surveys were located and the accuracy of the nest count estimates is expected to improve; b) large populations in the interior forests of Sabah, occupying sustainably managed logged and unlogged forests, have been stable over 15 years and are of vital importance for the species' conservation; c) fragmented populations located in eastern Sabah, that are surrounded by extensive oil palm plantations, have declined at varying rates.

The conversion of forest to agriculture continues to contribute to the loss and fragmentation of remaining orang‐utan habitat. There are still few published estimates of orang‐utan densities in these heavily modified agricultural areas to inform range‐wide population assessments and conservation strategies. In addition, little is known about what landscape features promote orang‐utan habitat use. Using indirect nest count methods, we implemented surveys and estimated population densities of the Northeast Bornean orang‐utan (Pongo pygmaeus morio) across the continuous logged forest and forest remnants in a recently salvage‐logged area and oil palm plantations in Sabah, Malaysian Borneo. We then assessed the influence of landscape features and forest structural metrics obtained from LiDAR data on estimates of orang‐utan density. Recent salvage logging appeared to have a little short‐term effect on orang‐utan density (2.35 ind/km 2), which remained similar to recovering logged forest nearby (2.32 ind/km 2). Orang‐utans were also present in remnant forest patches in oil palm plantations, but at significantly lower numbers (0.82 ind/km 2) than nearby logged forest and salvage‐logged areas. Densities were strongly influenced by variation in canopy height but were not associated with other potential covariates. Our findings suggest that orang‐utans currently exist, at least in the short‐term, within human‐modified landscapes, providing that remnant forest patches remain. We urge greater recognition of the role that these degraded habitats can have in supporting orang‐utan populations, and that future range‐wide analyses and conservation strategies better incorporate data from human‐modified landscapes., Research Highlights Forest remnants within oil palm estates can support substantial orang‐utan numbers, although at reduced density.Orang‐utan density is more influenced by forest structure than isolation from large forested areas in human‐modified landscapes of Borneo.

The Bornean elephant population in Sabah, with only 2000 individuals, is currently mainly restricted to a limited number of forest reserves. The main threats to the species' survival are population fragmentation and isolation of the existing herds. To support and help monitor future conservation and management measures, we assessed the genetic diversity and population structure of Bornean elephants using mitochondrial DNA, microsatellites and single nucleotide polymorphisms. Our results confirmed a previously reported lack of mitochondrial control region diversity, characterized by a single widespread haplotype. However, we found low but significant degree of genetic differentiation among populations and marked variation in genetic diversity with the other two types of markers among Bornean elephants. Microsatellite data showed that Bornean elephants from the Lower Kinabatangan and North Kinabatangan ranges are differentiated and perhaps isolated from the main elephant populations located in the Central Forest and Tabin Wildlife Reserve. For more than 50 years, Critically Endangered Bornean orangutans (Pongo pygmaeus) have been rescued from poachers or captors, rehabilitated, and released into natural habitats. Wild orangutans are also translocated—intentionally captured from habitat patches and insecure situations for the purpose of releasing them into areas considered to be safer. Although these activities are widely applied, data on orangutan conservation and welfare effects are lacking. Our study improves understanding of these outcomes through analysis of Bornean orangutan rescues and releases conducted in Kalimantan, Indonesia between 2007 and 2017. We collected data on orangutan rescues (n = 1517) and releases (n = 1219) from rescue facility reports, newspaper articles, and scientific publications, and assessed outcomes in relation to action plans, international standards for wildlife releases, law enforcement, and wild orangutan population and habitat conservation. High levels of orangutan killing and illegal possession drove rescue facility intake, while deforestation, actual or potential human-orangutan interactions, and fires drove large-scale wild orangutan translocations. We found rescue facilities held 1112 orangutans in 2017, a number largely unchanged since 2007 despite 1219 reported releases including 605 ex-captive orangutans and a minimum of 523 translocated wild orangutans. Rescue has not facilitated notable changes in law enforcement, nor forestalled wild orangutan losses. Translocations in particular pose serious risks to conservation of orangutan metapopulations and individual welfare. Substantial changes in law enforcement, human attitudes and behaviors toward orangutans, and improved management of human-orangutan coexistence are needed to disrupt the current cycle of orangutan killing and illegal possession followed by rescue and release. These changes would enable a much-needed renewed focus on protecting wild orangutans in their natural habitats.

Unsustainable exploitation of natural resources is increasingly affecting the highly biodiverse tropics [1, 2]. Although rapid developments in remote sensing technology have permitted more precise estimates of land-cover change over large spatial scales [3–5], our knowledge about the effects of these changes on wildlife is much more sparse [6, 7]. Here we use field survey data, predictive density distribution modeling, and remote sensing to investigate the impact of resource use and land-use changes on the density distribution of Bornean orangutans (Pongo pygmaeus). Our models indicate that between 1999 and 2015, half of the orangutan population was affected by logging, deforestation, or industrialized plantations. Although land clearance caused the most dramatic rates of decline, it accounted for only a small proportion of the total loss. A much larger number of orangutans were lost in selectively logged and primary forests, where rates of decline were less precipitous, but where far more orangutans are found. This suggests that further drivers, independent of land-use change, contribute to orangutan loss. This finding is consistent with studies reporting hunting as a major cause in orangutan decline [8–10]. Our predictions of orangutan abundance loss across Borneo suggest that the population decreased by more than 100,000 individuals, corroborating recent estimates of decline [11]. Practical solutions to prevent future orangutan decline can only be realized by addressing its complex causes in a holistic manner across political and societal sectors, such as in land-use planning, resource exploitation, infrastructure development, and education, and by increasing long-term sustainability [12]. Aim: We demonstrate a robust approach for predicting and mapping threats and population trends of wildlife species, invaluable for understanding where to target conservation resources. We used the endangered Bornean orangutan (Pongo pygmaeus) as our case study to facilitate and strengthen conservation efforts by the Indonesian government to stabilize populations by 2017. Location: Kalimantan, Indonesian Borneo. Methods: Local knowledge of threats to orangutan populations was gathered through questionnaire interviews in 531 villages (512 in Kalimantan) within known orangutan range. These data were integrated with 39 environmental/socio-economic spatial variables using boosted regression tree modelling to predict threat levels and population trends across Kalimantan and to identify key combinations of threats and trends that can help to direct appropriate conservation actions. Results: Nineteen percentage of villages surveyed in Kalimantan reported human-orangutan conflicts. High-predicted conflict likelihood was extensive, strongly associated with road density (very low or high) and temperature seasonality. Recent orangutan killings were reported in 23% of villages. High killing risk was highly associated with greater surrounding orangutan habitat and for villages more than 60 km from oil palm plantations. Killings by respondents were reported in 20% of villages with higher likelihoods associated with greater range in rainfall and temperature, and higher proportion of Christian believers. Orangutan populations were predicted to decline/become locally extinct across the majority of their range in Kalimantan over the next decade, with few regions predicted to support stable populations. Main conclusions: Human-orangutan conflicts and killings occur extensively in Kalimantan, with many populations at risk of decline or localized extinctions. Effective conservation actions are therefore urgently needed. Our approach better informs conservation managers in understanding the extent, spatial patterns and drivers of threats to endangered species such as the orangutan. This is essential to better design management strategies that can minimize or avert the species' decline.

For many threatened species the rate and drivers of population decline are difficult to assess accurately: species’ surveys are typically restricted to small geographic areas, are conducted over short time periods, and employ a wide range of survey protocols. We addressed methodological challenges for assessing change in the abundance of an endangered species. We applied novel methods for integrating field and interview survey data for the critically endangered Bornean orangutan (Pongo pygmaeus), allowing a deeper understanding of the species’ persistence through time. Our analysis revealed that Bornean orangutan populations have declined at a rate of 25% over the last 10 years. Survival rates of the species are lowest in areas with intermediate rainfall, where complex interrelations between soil fertility, agricultural productivity, and human settlement patterns influence persistence. These areas also have highest threats from human-wildlife conflict. Survival rates are further positively associated with forest extent, but are lower in areas where surrounding forest has been recently converted to industrial agriculture. Our study highlights the urgency of determining specific management interventions needed in different locations to counter the trend of decline and its associated drivers.

Aim Habitat fragmentation threatens species’ persistence by increasing subpopulation isolation and vulnerability to stochastic events, and its impacts are expected to worsen under climate change. By reconnecting isolated fragments, habitat corridors should dampen the synergistic impacts of habitat and climate change on population viability. Choosing which fragments to reconnect is typically informed by past and current environmental conditions. However, habitat and climate are dynamic and change over time. Habitat suitability projections could inform fragment selection using current and future conditions, ensuring that corridors connect persistent fragments. We compare the efficacy of using current-day and future forecasts of breeding habitat to inform corridor placement under land cover and climate-change mitigation and no mitigation scenarios by evaluating their influence on subpopulation abundance, and connectivity and long-term metapopulation abundance. Our case study is the threatened orangutan metapopulation in Sabah. Location Sabah, Malaysian Borneo. Methods Using coupled niche–population models that capture a metapopulation distribution and its major processes, we forecast the effect of current-day and future-informed habitat corridor implementations under two scenarios where (1) land cover and climate change continue unabated (no mitigation) and (2) local and international cooperation mitigates their synergistic impact (mitigation). Results We show that Future-informed corridor placement maximizes long-term metapopulation abundance when human-driven land cover and climate change alter the spatio-temporal composition of suitable habitat. By contrast, there is no apparent benefit in using future forecasts of breeding habitat to inform corridor placement if conditions remain comparatively stable. For the Sabah orangutan under unabated land cover and climate change, habitat corridors should connect current-day populated eastern habitat fragments with vacant fragments in the state's west. Main conclusions The efficacy of habitat corridors can be improved by using habitat-suitability model projections to inform corridor placement in rapidly changing environments, even for long-lived, low-fecundity, philopatric species such as orangutan.

Each year an estimated US$20–30 million is spent by government and non-government organisations in efforts to conserve the Bornean orangutan. However, recent population analysis reveals that these efforts have been unable to reduce species decline. A major aim of the Indonesian National Action Plan for orangutan conservation is to “improve in-situ conservation as the principal activity ensuring the orangutan's survival in its native habitats”. This paper summarises and examines current investment in conservation activities and provides recommendations on the strategic allocation of funds for future conservation. The cost data of major conservation initiatives, including orangutan rescue and rehabilitation, habitat protection, habitat restoration and community education, was collated from non-government agency annual reports and primary literature. A recent population density and distribution model, and reports documenting the effectiveness of conservation strategies for the species were then used to calculate population trends in the presence and absence of interventions. Using an open-access cost-effectiveness resource allocator tool, we investigate expenditure and program performance. We then provide recommendations on how to strategically allocate conservation funding to future programs to ensure maximum effectiveness.

Ebola virus disease (EVD) is a threat to human health and to the survival of African great apes. The disease has led to major population declines in chimpanzees Pan troglodytes and gorillas Gorilla gorilla, and infected great apes play an important role as sources of human EVD outbreaks. The threat posed by EVD raises the question whether vaccination of wild apes is an effective strategy to reduce the occurrence and impact of this disease. We review the current knowledge about EVD in great apes and document the link between outbreaks in apes and in humans, mainly via bushmeat consumption. We discuss the need for control strategies, such as vaccination, and describe aspects of primate behaviour, virus biology, vaccine composition, and vaccination principles that need to be considered when making management decisions about great ape vaccination. Finally, we identify gaps in the understanding of Ebola ecology and highlight surveillance and research that can aid the survival of great apes and reduce human exposure to Ebola virus. The severe impact of EVD indicates the need for efficient monitoring and, ultimately, control of Ebola. However, the unknown reservoir and unpredictable emergence of Ebola, the elusive nature of great apes, and the lack of licensed and suitable vaccines represent major hurdles for such control. Public education about zoonotic diseases and monitoring of great ape health are both important strategies. Experts should also discuss the feasibility of developing safe vaccines that can be delivered efficiently to large populations of elusive wild apes in their natural remote habitats. This review provides a platform for further interdisciplinary discussions, so that management plans can be discussed and adjusted according to possible future changes in the development, availability and cost of vaccines, the status of EVD, knowledge about Ebola ecology, and opinion on wildlife vaccination.

Orangutan survival is threatened by habitat loss and illegal killing. Most wild populations will disappear over the next few decades unless threats are abated. Saving orangutans is ultimately in the hands of the governments and people of Indonesia and Malaysia, which need to ensure that habitats of viable orangutan populations are protected fromdeforestationandwellmanagedtoensurenohuntingtakesplace.Companiesworkinginorangutanhabitatalso havetoplayamuchbiggerroleinhabitatmanagement.Althoughthemajorproblemsandthedirectactionsrequired to solve them—reducing forest loss and hunting—have been known for decades, orangutan populations continue to decline. Orangutan populations in Sumatra and Borneo have declined by between 2,280 and 5,250 orangutans annually over the past 25 years. As the total current population for the two species is some 60,000 animals in an area of about 90,000 km 2 , there is not much time left to make conservation efforts truly effective. Our review discusses what has and has not worked in conservation to guide future conservation efforts.

Behavioural observations suggest that orang-utans are semi-solitary animals with females being philopatric and males roaming more widely in search of receptive partners, leading to the prediction that females are more closely related than males at any given site. In contrast, our study presents evidence for male and female philopatry in the orang-utan. We examined patterns of relatedness and parentage in a wild orang-utan population in Borneo using noninvasively collected DNA samples from animals observed to defecate, and microsatellite markers to assess dispersal and mating strategies. Surprisingly, resident females were equally as related to other resident females (mean r(xy) = 0.303) as resident males were to other resident males (mean r(xy) = 0.305). Moreover, resident females were more related to each other and to the resident males than they were to nonresident females, and resident males were more related to each other (and resident females) than they were to nonresident males. We assigned genetic mothers to 12 individuals in the population, while sires could be identified for eight. Both flanged males and unflanged males achieved paternity, similar to findings reported for Sumatran orang-utans.

Because of the difficulties encountered in detecting many large tropical forest-dwelling species in their natural habitat, precise figures concerning the distribution, number and trends of many populations remain deficient. In tropical forests, ground surveys are generally carried out by counting objects along straight lines. These counts require a strict compliance with the line-transect methodology before (proper design of the census), during (careful data collection) and after (accurate and correct data processing and analysis) the census itself. In addition, the major source of bias when estimating population size and/or trends comes from the extrapolation of estimates obtained in small sampling areas to the larger, and often incompletely known, distribution of the population. In the Kinabatangan floodplain (Sabah, Malaysia), helicopter surveys were useful in directly assessing the distribution of orang-utans and were a major advantage in the precise estimation of the size of the orang-utan population surviving in this region. Our survey showed that about 1100 orang-utans remain in the multiple-use forests of the Kinabatangan floodplain. These results provide new evidence on orang-utan adaptation to habitat disturbance and indicate the potential of the Kinabatangan multiple-use forests for orang-utan conservation. Helicopter surveys appear to be a promising alternative to ground survey for precise distribution assessment and for monitoring population trends of apes throughout their entire range in Asia and in some parts of Africa.

Logging and poaching have dramatically reduced chimpanzee density and distribution in the Republic of Congo. Most chimpanzee translocations attempted in the past failed because a number of biological and non-biological factors can influence success. Biological considerations include knowledge of behaviour, disease, habitat requirements and genetics. We critically review genetic considerations in pre- and post-release phases of translocations and apply them to a welfare-based chimpanzee release project in the Republic of Congo which aimed to re-establish orphan chimpanzees in the wild with a native chimpanzee population. We analyze genetic diversity and relatedness in released animals and devise a genotyping strategy for monitoring of released individuals and their future offspring. Fifty-nine confiscated chimpanzees from different areas of the Republic of Congo were typed for 20 microsatellites using plucked hair as the DNA source. Genetic diversity was high, with an average expected heterozygosity of 81%, and three to 18 alleles per locus. Between 1996 and 1998, 19 individuals were released, and genetic analysis showed that these are unrelated (mean r± jack-knifed SD =−0.014 ± 0.001). Using FST and population admixture analysis, we identified population structure in wild chimpanzees. For long-term genetic monitoring of released and native chimpanzees, we identified a set of six informative markers, which are easy to score using basic techniques.

The geographic distribution of Bornean orang-utans and its overlap with existing land-use categories (protected areas, logging and plantation concessions) is a necessary foundation to prioritize conservation planning. Based on an extensive orang-utan survey dataset and a number of environmental variables, we modelled an orang-utan distribution map. The modelled orang-utan distribution map covers 155,106 km(2) (21% of Borneo's landmass) and reveals four distinct distribution areas. The most important environmental predictors are annual rainfall and land cover. The overlap of the orang-utan distribution with land-use categories reveals that only 22% of the distribution lies in protected areas, but that 29% lies in natural forest concessions. A further 19% and 6% occurs in largely undeveloped oil palm and tree plantation concessions, respectively. The remaining 24% of the orang-utan distribution range occurs outside of protected areas and outside of concessions. An estimated 49% of the orang-utan distribution will be lost if all forest outside of protected areas and logging concessions is lost. To avoid this potential decline plantation development in orang-utan habitats must be halted because it infringes on national laws of species protection. Further growth of the plantation sector should be achieved through increasing yields in existing plantations and expansion of new plantations into areas that have already been deforested. To reach this goal a large scale island-wide land-use masterplan is needed that clarifies which possible land uses and managements are allowed in the landscape and provides new standardized strategic conservation policies. Such a process should make much better use of non-market values of ecosystem services of forests such as water provision, flood control, carbon sequestration, and sources of livelihood for rural communities. Presently land use planning is more driven by vested interests and direct and immediate economic gains, rather than by approaches that take into consideration social equity and environmental sustainability.

The approximately 300 (298, 95% CI: 152-581) elephants in the Lower Kinabatangan Managed Elephant Range in Sabah, Malaysian Borneo are a priority sub-population for Borneo's total elephant population (2,040, 95% CI: 1,184-3,652). Habitat loss and human-elephant conflict are recognized as the major threats to Bornean elephant survival. In the Kinabatangan region, human settlements and agricultural development for oil palm drive an intense fragmentation process. Electric fences guard against elephant crop raiding but also remove access to suitable habitat patches. We conducted expert opinion-based least-cost analyses, to model the quantity and configuration of available suitable elephant habitat in the Lower Kinabatangan, and called this the Elephant Habitat Linkage. At 184 km(2), our estimate of available habitat is 54% smaller than the estimate used in the State's Elephant Action Plan for the Lower Kinabatangan Managed Elephant Range (400 km(2)). During high flood levels, available habitat is reduced to only 61 km(2). As a consequence, short-term elephant densities are likely to surge during floods to 4.83 km(-2) (95% CI: 2.46-9.41), among the highest estimated for forest-dwelling elephants in Asia or Africa. During severe floods, the configuration of remaining elephant habitat and the surge in elephant density may put two villages at elevated risk of human-elephant conflict. Lower Kinabatangan elephants are vulnerable to the natural disturbance regime of the river due to their limited dispersal options. Twenty bottlenecks less than one km wide throughout the Elephant Habitat Linkage, have the potential to further reduce access to suitable habitat. Rebuilding landscape connectivity to isolated habitat patches and to the North Kinabatangan Managed Elephant Range (less than 35 km inland) are conservation priorities that would increase the quantity of available habitat, and may work as a mechanism to allow population release, lower elephant density, reduce human-elephant conflict, and enable genetic mixing.

INTRODUCTION Primatologists capture wild primates for many reasons, including medical screening (Chapter 1), sampling for endocrinology, genetics (Chapter 21) and physiology (Chapter 19), or for marking and radiotelemetry (Chapter 10). Since capture and handling is always accompanied by the risk of injury or mortality, it is ethically important to maximize the information gathered during these procedures (Karesh et al ., 1998). You should therefore collect biological samples every time wild primates are handled. New techniques are also emerging where biological and disease data can be obtained remotely (Jensen et al ., 2009; Leendertz et al ., 2004) and we encourage researchers to obtain data by using the least invasive methods available. Infectious agents affect population dynamics, ecology, behaviour and reproductive success, and disease and health issues are thus widely recognized as important factors in wildlife conservation (Daszak et al ., 2000; Deem et al ., 2001). Primates deserve special attention for general health issues because of the potential for disease exchange between non-human primates and humans (zoonoses) (Chapter 1). The health status and diseases of free-living primates, the inter-relationships between diseases of wild primates and other biological parameters, and more generally the baseline biological parameters of primates under natural conditions, are rapidly growing areas of research. Moreover, emerging infectious diseases are a cause for concern in primates (Chapter 1; Leendertz et al ., 2006) and primate researchers themselves have also been the origin of disease in wild primates (Kondgen et al ., 2008).

BackgroundBornean orangutans (Pongo pygmaeus) currently occur at low densities and seeing a wild one is a rare event. Compared to present low encounter rates of orangutans, it is striking how many orangutan each day historic collectors like Alfred Russel Wallace were able to shoot continuously over weeks or even months. Does that indicate that some 150 years ago encounter rates with orangutans, or their densities, were higher than now?Methodology/principal findingsWe test this hypothesis by quantifying encounter rates obtained from hunting accounts, museum collections, and recent field studies, and analysing whether there is a declining trend over time. Logistic regression analyses of our data support such a decline on Borneo between the mid-19th century and the present. Even when controlled for variation in the size of survey and hunting teams and the durations of expeditions, mean daily encounter rates appear to have declined about 6-fold in areas with little or no forest disturbance.Conclusions/significanceThis finding has potential consequences for our understanding of orangutans, because it suggests that Bornean orangutans once occurred at higher densities. We explore potential explanations-habitat loss and degradation, hunting, and disease-and conclude that hunting fits the observed patterns best. This suggests that hunting has been underestimated as a key causal factor of orangutan density and distribution, and that species population declines have been more severe than previously estimated based on habitat loss only. Our findings may require us to rethink the biology of orangutans, with much of our ecological understanding possibly being based on field studies of animals living at lower densities than they did historically. Our approach of quantifying species encounter rates from historic data demonstrates that this method can yield valuable information about the ecology and population density of species in the past, providing new insight into species' conservation needs.

Genetic management of fragmented populations poses logistical and theoretical challenges to conservation managers. Simulating changes in genetic diversity and differentiation within and among fragmented population units under different management scenarios has until now rarely used molecular marker data collected from present-day populations. Here we examine the genetic implications of management options for the highly fragmented yet globally significant orang-utan population in the Lower Kinabatangan Wildlife Sanctuary, Sabah, Malaysia. We simulated the effects of non-intervention, translocation, corridor establishment and a mixture of the latter 2 approaches on future genetic diversity in this population using the stochastic simulation software VORTEX and a well-described molecular dataset for 200 individuals from within the Sanctuary. Orangutan populations are particularly susceptible to local extinction due to hunting, habitat loss, and fragmentation because they live at low population densities, grow slowly, and reproduce rarely. This chapter uses Population Viability Analysis (PVA) to consider the conservation implications of orangutan life history and population biology. First, a baseline model that incorporates the best available orangutan life-history data is presented. This model is then used to examine how plausible variation in model parameters, changes in the intensity of human-induced threats, and different conservation and management interventions would affect the probability of orangutan population persistence. The effects of existing threats on the extinction risk of specific orangutan populations on Borneo and Sumatra are also modelled. Finally, the conservation and management implications of this modeling exercise are considered.

We examined mitochondrial DNA control region sequences of 73 Kinabatangan orang-utans to test the hypothesis that the phylogeographical structure of the Bornean orang-utan is influenced by riverine barriers. The Lower Kinabatangan Wildlife Sanctuary contains one of the most northern populations of orang-utans (Pongo pygmaeus) on Borneo and is bisected by the Kinabatangan River, the longest river in Sabah. Orang-utan samples on either side of the river were strongly differentiated with a high ΦST value of 0.404 (P < 0.001). Results also suggest an east–west gradient of genetic diversity and evidence for population expansion along the river, possibly reflecting a postglacial colonization of the Kinabatangan floodplain. We compared our data with previously published sequences of Bornean orang-utans in the context of river catchment structure on the island and evaluated the general relevance of rivers as barriers to gene flow in this long-lived, solitary arboreal ape.

In recognition of the fact that orang-utans (Pongo spp.) are severely threatened, a meeting of orang-utan experts and conservationists, representatives of national and regional governmental and non-governmental organizations, and other stakeholders, was convened in Jakarta, Indonesia, in January 2004. Prior to this meeting we surveyed all large areas for which orang-utan population status was unknown. Compilation of all survey data produced a comprehensive picture of orang-utan distribution on both Borneo and Sumatra. These results indicate that in 2004 there were c. 6,500 P. abelii remaining on Sumatra and at least 54,000 P. pygmaeus on Borneo. Extrapolating to 2008 on the basis of forest loss on both islands suggests the estimate for Borneo could be 10% too high but that for Sumatra is probably still relatively accurate because forest loss in orang-utan habitat has been low during the conflict in Aceh, where most P. abelii occur. When those population sizes are compared to known historical sizes it is clear that the Sumatran orang-utan is in rapid decline, and unless extraordinary efforts are made soon, it could become the first great ape species to go extinct. In contrast, our results indicate there are more and larger populations of Bornean orang-utans than previously known. Although these revised estimates for Borneo are encouraging, forest loss and associated loss of orang-utans are occurring at an alarming rate, and suggest that recent reductions of Bornean orang-utan populations have been far more severe than previously supposed. Nevertheless, although orang-utans on both islands are under threat, we highlight some reasons for cautious optimism for their long-term conservation.

Great ape populations are undergoing a dramatic decline, which is predicted to result in their extinction in the wild from entire regions in the near future. Recent findings have particularly focused on African apes, and have implicated multiple factors contributing to this decline, such as deforestation, hunting, and disease. Less well-publicised, but equally dramatic, has been the decline in orang-utans, whose distribution is limited to parts of Sumatra and Borneo. Using the largest-ever genetic sample from wild orang-utan populations, we show strong evidence for a recent demographic collapse in North Eastern Borneo and demonstrate that this signature is independent of the mutation and demographic models used. This is the first demonstration that genetic data can detect and quantify the effect of recent, human-induced deforestation and habitat fragmentation on an endangered species. Because current demographic collapses are usually confounded by ancient events, this suggests a much more dramatic decline than demographic data alone and emphasises the need for major conservation efforts., A genetic analysis reveals a recent and dramatic decline of orangutan populations in Malaysia, and demonstrates that genetic data can quantify the effects of recent anthropogenic changes on endangered species.

Context Agricultural expansion is a leading cause of deforestation and habitat fragmentation globally. Policies that support biodiversity and facilitate species movement across farmland are therefore central to sustainability efforts and wildlife conservation in these human-modified landscapes. Objectives We investigated the conservation impact of several potential management scenarios on animal populations and movement in a human-modified tropical landscape, focusing on the critically endangered Bornean orangutan, Pongo pygmaeus. Methods We used an individual-based modelling platform to simulate population dynamics and movements across four possible landscape management scenarios for a highly modified oil palm-dominated landscape in Sabah, Malaysian Borneo. Results Scenarios that maximised the retention of natural forest remnants in agricultural areas through sustainability certification standards supported stable orangutan populations. These populations were up to 45% larger than those supported under development-focused scenarios, where forest retention was not prioritised. The forest remnants served as corridors or stepping-stones, increasing annual emigration rates across the landscape, and reducing orangutan mortality by up to 11%. Sensitivity analyses demonstrated that this outcome was highly contingent on minimising mortality during dispersal. Conclusions Management that promotes maximising natural forest cover through certification, such as that promoted by the Roundtable on Sustainable Palm Oil, can maintain viable orangutan populations over the lifespan of an oil palm plantation and facilitate movement among otherwise isolated populations. However, minimising hunting and negative human–orangutan interactions, while promoting peaceful co-existence between apes and people, will be imperative to insure positive conservation outcomes.

Biodiversity continues to decline in the face of increasing anthropogenic pressures such as habitat destruction, exploitation, pollution and introduction of alien species. Existing global databases of species' threat status or population time series are dominated by charismatic species. The collation of datasets with broad taxonomic and biogeographic extents, and that support computation of a range of biodiversity indicators, is necessary to enable better understanding of historical declines and to project - and avert - future declines. We describe and assess a new database of more than 1.6 million samples from 78 countries representing over 28,000 species, collated from existing spatial comparisons of local-scale biodiversity exposed to different intensities and types of anthropogenic pressures, from terrestrial sites around the world. The database contains measurements taken in 208 (of 814) ecoregions, 13 (of 14) biomes, 25 (of 35) biodiversity hotspots and 16 (of 17) megadiverse countries. The database contains more than 1% of the total number of all species described, and more than 1% of the described species within many taxonomic groups - including flowering plants, gymnosperms, birds, mammals, reptiles, amphibians, beetles, lepidopterans and hymenopterans. The dataset, which is still being added to, is therefore already considerably larger and more representative than those used by previous quantitative models of biodiversity trends and responses. The database is being assembled as part of the PREDICTS project (Projecting Responses of Ecological Diversity In Changing Terrestrial Systems - www.predicts.org.uk). We make site-level summary data available alongside this article. The full database will be publicly available in 2015. The collation of biodiversity datasets with broad taxonomic and biogeographic extents is necessary to understand historical declines and to project - and hopefully avert - future declines.
