Metabolic disorder is highly related to obesity, insulin resistance, hypertension, and hyperlipidemia. The present study found that astragaloside IV (ASI) attenuated metabolic disorder related symptoms and modulated hepatic lipid metabolism associated gene mRNA expression in db/db mice. ASI inhibited rosiglitazone-induced adipocyte differentiation of 3T3-L1 cells, and lipid accumulation in palmitic acid (PA)-induced HepG2 cells with down-regulated mRNA expression of lipogenesis-related genes. In addition, it was predicted to bind to the ligand binding domain (LBD) of PPARγ and inhibit its transactivity. Computationally intensive disciplines such as computational biology often require use of a variety of tools implemented in different scripting languages and analysis of large data sets using high-performance computing systems. Although scientific workflow systems can powerfully organize and execute large-scale data-analysis processes, creating and maintaining such workflows usually comes with nontrivial learning curves and engineering overhead, making them cumbersome to use for everyday data exploration and prototyping. To bridge the gap between interactive analysis and workflow systems, we developed Script of Scripts (SoS), an interactive data-analysis platform and workflow system with a strong emphasis on readability, practicality, and reproducibility in daily computational research. For exploratory analysis, SoS has a multilanguage scripting format that centralizes otherwise-scattered scripts and creates dynamic reports for publication and sharing. As a workflow engine, SoS provides an intuitive syntax for creating workflows in process-oriented, outcome-oriented, and mixed styles, as well as a unified interface for executing and managing tasks on a variety of computing platforms with automatic synchronization of files among isolated file systems. As illustrated herein by real-world examples, SoS is both an interactive analysis tool and pipeline platform suitable for different stages of method development and data-analysis projects. In particular, SoS can be easily adopted in existing data analysis routines to substantially improve organization, readability, and cross-platform computation management of research projects. Predicting phenotypes from genotypes is a fundamental task in quantitative genetics. With technological advances, it is now possible to measure multiple phenotypes in large samples. Multiple phenotypes can share their genetic component; therefore, modeling these phenotypes jointly may improve prediction accuracy by leveraging effects that are shared across phenotypes. However, effects can be shared across phenotypes in a variety of ways, so computationally efficient statistical methods are needed that can accurately and flexibly capture patterns of effect sharing. Here, we describe new Bayesian multivariate, multiple regression methods that, by using flexible priors, are able to model and adapt to different patterns of effect sharing and specificity across phenotypes. Simulation results show that these new methods are fast and improve prediction accuracy compared with existing methods in a wide range of settings where effects are shared. Further, in settings where effects are not shared, our methods still perform competitively with state-of-the-art methods. In real data analyses of expression data in the Genotype Tissue Expression (GTEx) project, our methods improve prediction performance on average for all tissues, with the greatest gains in tissues where effects are strongly shared, and in the tissues with smaller sample sizes. While we use gene expression prediction to illustrate our methods, the methods are generally applicable to any multi-phenotype applications, including prediction of polygenic scores and breeding values. Here, we tackle the problem of predicting multiple phenotypes from genotypes using a new method based on a multivariate, multiple linear regression model. Although the use of a multivariate, multiple linear regression model is not new, in this paper we introduce a flexible and computationally efficient empirical Bayes approach based on this model. This approach uses a prior that captures how the effects of genotypes on phenotypes are shared across the different phenotypes, and then the prior is adapted to the data in order to capture the most prominent sharing patterns present in the data. We assess the benefits of this flexible Bayesian approach in simulated genetic data sets, and we illustrate its application in predicting gene expression measured in multiple human tissues. We show that our methods can outperform competing methods in terms of prediction accuracy, and the computations involved in fitting the model and making the predictions scale well to large data sets. microRNA-200c-3p (miR-200c-3p) has emerged as an important tumor growth regulator. However, its function in papillary thyroid carcinoma (PTC) is poorly understood. This study was conducted to investigate the role of miR-200c-3p in the progression of human PTC. The miR-200c-3p expression in human PTC tissues and cell lines was evaluated. The target relationship between miR-200c-3p and candidate genes was predicted through bioinformatic analysis and confirmed with a luciferase reporter assay. miRNA or gene expression was altered using transfection, and cell behavior was analyzed using CCK-8, wound healing, Transwell, and colony formation assays. The tumor-promoting effects of miR-200c-3p were evaluated by xenografting tumors with K1 cells in nude mice. The expression level of miR-200c-3p in human PTC tissues and cell lines markedly increased, and this increased expression was significantly associated with a worse overall survival. When inactivated, miR-200c-3p suppressed K1 cells' malignant behaviors, including decreasing proliferation and attenuating colony formation, migration, and invasion. Its inactivation also attenuated the development of xenografted K1 cells in nude mice. The effects of miR-200c-3p mimics on promoting the malignant behaviors of PTC cells were remarkably reversed by the overexpression of ATP2A2, as a downstream target of miR-200c-3p. miR-200c-3p acts as an oncogenic gene and promotes the malignant biological behaviors of human PTC cells, thereby directly targeting ATP2A2. Introduction: Carnosine can suppress secondary complications in diabetes and show robust neuroprotective activity against neurodegenerative diseases. Here, we report that carnosine ameliorates diabetes-associated cognitive decline in vivo through the modulation of autophagy. Methods: A high-fat diet (HFD) and one intraperitoneal injection of 30 mg/kg streptozotocin (STZ) were used to induce type 2 diabetes mellitus in Sprague-Dawley rats. The rats were randomly divided into five groups: control (CON), HFD/STZ, and three intragastric carnosine treatment groups receiving low (100 mg/kg), medium (300 mg/kg), and high (900 mg/kg) doses over 12 weeks. Body weight, blood glucose levels, and cognitive function were continuously monitored. From excised rat hippocampi, we determined superoxide dismutase (SOD) activity and malondialdehyde (MDA) levels; carnosine concentration; protein expressions of Akt, mTOR and the autophagy markers LC3B and P62 and performed histopathological evaluations of the cornu ammonis 1 region. Results: The HFD/STZ group showed increased blood glucose levels and decreased body weight compared to the CON group. However, there were no significant differences in body weight and blood glucose levels between carnosine-treated and -untreated HFD-STZ-induced diabetic rats. Diabetic animals showed obvious learning and memory impairments in the Morris water maze test compared to the CON group. Compared to those in the HFD/STZ group, carnosine increased SOD activity and decreased MDA levels, increased hippocampal carnosine concentration, increased p-Akt and p-mTOR expression, decreased LC3B and P62 expression, alleviated neuronal injuries, and improved cognitive performance in a dose-dependent manner. Conclusion: Independent of any hyperglycemic effect, carnosine may improve mild cognitive impairments by mitigating oxidative stress, activating the Akt/mTOR pathway, and modulating autophagy in the hippocampus of type 2 diabetic rats. Invasive species can successfully and rapidly colonize new niches and expand ranges via founder effects and enhanced tolerance towards environmental stresses. However, the underpinning molecular mechanisms (i.e., gene expression changes) facilitating rapid adaptation to harsh environments are still poorly understood. The red seaweed Gracilaria vermiculophylla, which is native to the northwest Pacific but invaded North American and European coastal habitats over the last 100 years, provides an excellent model to examine whether enhanced tolerance at the level of gene expression contributed to its invasion success. We collected G. vermiculophylla from its native range in Japan and from two non‐native regions along the Delmarva Peninsula (Eastern United States) and in Germany. Thalli were reared in a common garden for 4 months at which time we performed comparative transcriptome (mRNA) and microRNA (miRNA) sequencing. MRNA‐expression profiling identified 59 genes that were differently expressed between native and non‐native thalli. Of these genes, most were involved in metabolic pathways, including photosynthesis, abiotic stress, and biosynthesis of products and hormones in all four non‐native sites. MiRNA‐based target‐gene correlation analysis in native/non‐native pairs revealed that some target genes are positively or negatively regulated via epigenetic mechanisms. Importantly, these genes are mostly associated with metabolism and defence capability (e.g., metal transporter Nramp5, senescence‐associated protein, cell wall‐associated hydrolase, ycf68 protein and cytochrome P450‐like TBP). Thus, our gene expression results indicate that resource reallocation to metabolic processes is most likely a predominant mechanism contributing to the range‐wide persistence and adaptation of G. vermiculophylla in the invaded range. Background: To investigate the regulatory mechanism behind miR‐34a‐altered Axl levels in non‐small‐cell lung cancer (NSCLC) with gefitinib‐acquired resistance. Methods: The expression of miR‐34a, Axl, Gas6 and related downstream signaling proteins in the EGFR mutant NSCLC cell lines were determined by qRT‐PCR and Western blot; PC9‐Gef‐miR‐34a and HCC827‐Gef‐miR‐34a cells were established by transfecting the parent cells with a miR‐34a overexpressing virus, then the expression of Axl, Gas6 and the downstream channel‐related proteins were also compared in PC9‐Gef‐miR‐34a and HCC827‐Gef‐miR‐34a and drug‐resistant strains. The survival rate of the cells were measured by CCK8 assay. A luciferase reporter detected whether Axl was the target of miR‐34a. Finally, a tumor‐bearing nude mouse model was established to verify the relationship between the expression of miR‐34a, Axl and Gas6 mRNA in vivo. Results: The expression levels of Axl mRNA and protein, Gas6 mRNA and protein, and related downstream proteins in PC9‐Gef and HCC827‐Gef cell lines were higher than those in PC9 and HCC827 parental cell lines, while the expression of miR‐34a was lower than it was in the parental cell lines (P < 0.05). The expression of Axl mRNA and protein, Gas6 mRNA and protein, and related downstream signaling proteins in PC9‐Gef and HCC827‐Gef cell lines was higher than the expression in PC9‐Gef‐miR‐34a and HCC827‐Gef‐miR‐34a cells, which overexpressed miR‐34a (P < 0.05). Conclusion: The miR‐34a regulation of Axl plays an important role in NSCLC‐acquired gefitinib resistance, and their expression is inversely correlated, which suggests that they can be used as prognostic markers or potential therapeutic targets for NSCLC. White spot syndrome virus (WSSV) is a serious epidemic pathogen of crustaceans and cause severe economic losses to aquaculture. However, no commercial drugs presently available to control WSSV infection. Genipin (GN) is a bioactive compound extracted from the fruit of Gardenia jasminoides and exhibits potential antiviral activity. In the study, the antiviral activity of GN against WSSV was investigated in crayfish Procambarus clarkii and in shrimp Litopenaeus vannamei. In vitro antiviral test showed that GN could inhibit WSSV replication in crayfish and in shrimp, and the highest inhibition on WSSV was over 99% when treatment with 50 mg/kg of GN for 24 h. In vivo antiviral test proved that GN could be used to treat and prevent WSSV infection. GN could also effectively protect crayfish from WSSV infection by reducing the mortality rate of WSSV-infected crayfish. Moreover, GN attenuated the WSSV-induced oxidative stress and inflammatory by upregulation the expression of antioxidant-related genes and downregulation the expression of inflammatory-related genes, respectively. Mechanically, GN inhibited WSSV replication at least via decreasing STAT (signal transducer and activator of transcription) gene expression to block WSSV immediate-early gene ie1 transcription. Additionally, the inhibition of BI-1 (Bax inhibitor-1) gene expression also played an important role in the suppression of WSSV infection. As one of the most serious pathogens in the freshwater aquatic environment, spring viraemia of carp virus (SVCV) induces a high mortality rate in several cyprinid fishes. In this study, we designed and synthesized a total of 44 coumarin derivatives to evaluate the anti-SVCV activity. By comparing the inhibitory concentration at half-maximal activity (IC 50 ), two imidazole coumarins (B4 and C2) were selected, with maximum inhibitory rates on SVCV more than 90%. Mechanistically, B4 or C2 did not affect viral adhesion and delivery from endosomes to the cytosol. Further, B4 and C2 could decline the apoptosis in SVCV-infected cells and the viral activated caspase-3, 8, 9 activities. Other results showed that SVCV induced the cytoskeletal structure to be a circumferential ring of microtubules near the nucleus, with occurring a disrupted microfilament organization. In comparison, cytoskeleton structure in drug-treated cells kept complete. In addition, the cellular microstructure in drug treatments showed no significant change; while SVCV-infected cells were seriously shrunk, and observed typical apoptotic features including cell shrinkage, volume reduction and cell blebbing. More importantly, B4 and C2 enhanced anti-oxidative enzyme gene expression and triggered the Nrf-2 pathway to keep balance of intracellular redox state. Trifloxystrobin (TFS) is the widely used strobilurin fungicide. However, little information is so far available regarding the uptake kinetics and developmental toxicity of TFS to fish. The present study was conducted to investigate the uptake kinetics, potential environment risk and toxicity of TFS on Gobiocypris rarus embryos. Results revealed that increased malformation, decreased body length and heart rate, affected spontaneous movement and swimming speed provide a gradual concentration-dependent manner; values of 144 h LC 50 (median lethal concentration) and EC 50 (median effective concentration) were 1.11 and 0.86 μg L −1 . Continuous exposure to TFS resulted in a steady accumulation with no evidence of elimination. Enzyme activities were significantly changed; reactive oxygen species and DNA damage were significantly induced after TFS treatment. Certain genes related to cell apoptosis ( p53 ), metabolism ( cyp1a ), stress response ( hsp70 ) and blood vessels ( vezf1 ) development were all significantly up-regulated. This is the first study to define uptake kinetics and to focus on behavioral consequences, physiological changes and mRNA expression following TFS exposure in the early life stages of fish. Natural plant agents are considered promising sources to control harmful algal blooms. The primary purpose of this study was to isolate the algicidal compounds from Ginkgo biloba exocarp against the toxic cyanobacterium Microcystis aeruginosa and determine the potential inhibition mechanisms. Bioassay-guided fractionation of petroleum ether extract yielded ginkgolic acids, which were identified by spectral analysis (infrared and reversed-phase high-performance liquid chromatography/electrospray mass spectrometry). Bioassays showed ginkgolic acids inhibited M. aeruginosa growth effectively with the 3- and 7-day median effective concentration (EC, EC) of 3.26 and 2.03 mg L, respectively. For the potential inhibition mechanisms, cellular morphology, physiological changes, and genes expression during 12-96 h of exposure were investigated. Ginkgolic acids caused morphologic damage or lysis of cells. They induced oxidative damage by increasing malondialdehyde content and decreasing total antioxidant and superoxide dismutase activities. Transcription of three photosynthetic genes ( psaB, psbD, and rbcL) and two nutrient uptake related genes ( ntcA and phoU) were also found to be inhibited. Additionally, ginkgolic acids also affected the microcystin contents and the transcription of microcystin-related genes. The results suggested that ginkgolic acids isolated from G. biloba exocarp have the potential to inhibit M. aeruginosa growth effectively by causing pleiotropic effects on several physiological and biochemical reactions. Abstract: Praziquantel and sanguinarine have been demonstrated positive therapeutic effects on monogenean Dactylogyrus intermedius; however, few studies have considered the post impacts of these antiparasitic chemicals on host after repelling the parasites. The changes of expression of selected immune genes (CCL-1, CXCL-8, IL-1β-1, IL-1β-2, TNFα-1, TNFα-2 and TGF-β) in gill, kidney and spleen and bacterial loads of Aeromonas hydrophila in gill, kidney, spleen and liver following bath administration of these antiparasitic chemicals were evaluated. The results showed that praziquantel and sanguinarine up-regulated to varying degrees of CXCL-8, IL-1β-1, IL-1β-2, TNFα-1 and TNFα-2 in gill, kidney and spleen. They both decreased the CCL-1 expression in gill while increased it in kidney and spleen. However, in all the tested tissues, the expression of TGF-β decreased in praziquantel treated goldfish whereas that increased in sanguinarine treated goldfish. The A. hydrophila challenge test showed that the praziquantel treatment enhanced the susceptibility to A. hydrophila while sanguinarine treatment decreased the susceptibility, as compared with the non-treated group. Overall, the results indicate that bath administration of praziquantel and sanguinarine modulates the immune related genes in goldfish and these may, to some extent, affect their ability to resist bacterial pathogens. Abstract: Dactylogyrus intermedius, an oviparous monogenean parasite, is regarded as a devastating pathogen in freshwater aquaculture and ornamental fish trade, and accounts for significant economic losses worldwide. The study was undertaken to determine the differential expression of immune-related genes TNFα1, TNFα2, IL-1β2, TGFβ, iNOSa and iNOSb in goldfish gills during D. intermedius infection by real-time quantitative PCR. The results show that the expression of the pro-inflammatory cytokines (IL-1β2, TNFα1 and TNFα2) and the anti-inflammatory cytokine (TGFβ) were up-regulated at day 7 p.i. (post infection). The mRNA levels of these cytokines returned to normal levels or were down-regulated at day 21 p.i. In the cases of iNOSa and iNOSb, a significant up-regulation in iNOSa transcription levels were seen at day 14 p.i. while the expression of iNOSb gene showed a distinct up-regulation at day 7 p.i. Additionally, this study was conducted to investigate the expression of immune-related genes in different degrees of goldfish experimentally infected with the monogenean D. intermedius. The results indicated that D. intermedius infection might regulate the fish immunity by showing differential expression levels of immune-related gene. The study confirms goldfish gill acts as an important source of inflammatory molecules, as well as an active modulator of local inflammation after initially infected with D. intermedius. Moreover, the results obtained in this study could be useful towards understanding the susceptibility of goldfish to D. intermedius and mechanisms involved in protection of goldfish to ectoparasitic infections. The article presents a study on cell type–specific genetic regulation of gene expression across human tissues. It highlights efforts to map quantitative trait loci (QTLs) across human tissues by the GTEx Consortium and others have identified expression and splicing QTLs for a majority of genes. It mentions that ieQTLs and isQTLs identified for seven cell types across GTEx tissues suggest that the large majority of cell type– specific QTLs remains to be discovered.
