Herein, we report the draft genome sequences of six individual Staphylococcus epidermidis clones, cultivated from blood taken from different preterm neonatal sepsis patients at the Royal Infirmary, Edinburgh, Scotland, United Kingdom.

Background: Memory CD8 T cells to influenza A viruses are widely detectable in healthy human subjects and broadly crossreactive for serologically distinct influenza A virus subtypes. However, it is not clear to what extent such pre-existing cellular immunity can provide cross-subtype protection against novel emerging influenza A viruses. Methodology/Principal Findings: We show in the mouse model that naturally occurring sequence variations of the conserved nucleoprotein of the virus significantly impact cross-protection against lethal disease in vivo. When priming and challenge viruses shared identical sequences of the immunodominant, protective NP366/D b epitope, strong cross-subtype protection was observed. However, when they did not share complete sequence identity in this epitope, cross-protection was considerably reduced. Contributions of virus-specific antibodies appeared to be minimal under these circumstances. Detailed analysis revealed that the magnitude of the memory CD8 T cell response triggered by the NP366/D b variants was significantly lower than those triggered by the homologous NP366/D b ligand. It appears that strict specificity of a dominant public TCR to the original NP366/D b ligand may limit the expansion of cross-reactive memory CD8 T cells to the NP366/D b variants. Conclusions/Significance: Pre-existing CD8 T cell immunity may provide substantial cross-protection against heterosubtypic influenza A viruses, provided that the priming and the subsequent challenge viruses share the identical sequences of the immunodominant, protective CTL epitopes.

Complex human diseases are known to have a significant genetic component. Despite some important successes (Altshuler et al. 2000; Hugot et al. 2001), the elucidation of the underlying genetic determinants have proven resistant to standard methods. Linkage analysis using affected sib pairs has limited power to uncover such signals, as each individual functional variant contributes only modestly to disease risk (Risch 2000). Large-scale association studies that would allow genome-wide mapping in large collections of cases with matched controls have therefore been proposed (e.g., Kruglyak 1999; Risch 2000). Some of the barriers to adopting such strategies, including the need to establish large-case control populations (Geschwind et al. 2001; Shmulewitz et al. 2001; Cupples et al. 2003) and develop comprehensive SNP resources (dbSNP), have been overcome. In addition, the International HapMap project (The International HapMap Consortium 2003) is completing a first draft of a whole genome haplotype map in the Centre d'Etude du Polymorphisme Humain (CEU) population by the end of 2004. The Hap-Map effort will yield a broad view of the genetic architecture of human populations and allow for the efficient selection of the most informative tagging SNPs for subsequent association studies. The remaining requirement to fully enable large-scale genetic association studies is the development of truly cost-effective and scalable SNP genotyping technologies. These methods must allow hundreds of thousands of markers to be efficiently and accurately scored in thousands of patients. The first generation of SNP genotyping technologies were based on single amplification reactions for each locus and were not appropriate for these largescale, whole-genome studies. Recent advances have assayed thousands of random SNPs using ultra high-density wafer hybridizations (Matsuzaki et al. 2004) but will not allow the advantages of the tagging SNP approach to be fully realized because these technologies will not be able to convert all the informative tagging SNPs and/or putative functional SNPs into working genotyping assays. Multiplexed genotyping technologies that allow the multiplexing of hundreds of targeted SNPs have recently been developed based on various versions of the Oligo Ligation Assay (OLA) (Grossman et al. 1994; Samiotaki et al. 1994; Oliphant et al. 2002). These technologies would still demand a fairly large infrastructure in order to process the thousands of reactions necessary per patient. Here, we describe an advanced Molecular Inversion Probe (MIP) genotyping technology (Hardenbol et al. 2003) that combines the strengths of all of the above methods. MIP exploits the advantages of the OLA methodologies but can be more highly multiplexed due to a unique unimolecular method of action and an enzymology that combines the specificity of both ligase and polymerase enzymes. This assay enables the use of >12,000 oligo probes to simultaneously interrogate human genomic DNA and, following a single PCR, detect the results via a single universal tag DNA chip array. The application of MIP to generate a haplotype map of Chromosome 12 in CEU families (The International HapMap Consortium 2003) as part of the Human HapMap project has yielded 3,509,052 genotypes from 38,429 assays. In this study we analyze the important features of the assay performance that will enable MIP to be effectively used for many future largescale studies.

The National Institutes of Health Mammalian Gene Collection (MGC) Program is a multiinstitutional effort to identify and sequence a cDNA clone containing a complete ORF for each human and mouse gene. ESTs were generated from libraries enriched for full-length cDNAs and analyzed to identify candidate full-ORF clones, which then were sequenced to high accuracy. The MGC has currently sequenced and verified the full ORF for a nonredundant set of >9,000 human and >6,000 mouse genes. Candidate full-ORF clones for an additional 7,800 human and 3,500 mouse genes also have been identified. All MGC sequences and clones are available without restriction through public databases and clone distribution networks (see http://mgc.nci.nih.gov ).

A region of approximately one megabase of human Chromosome 12 shows extensive linkage disequilibrium in Utah residents with ancestry from northern and western Europe. This strikingly large linkage disequilibrium block was analyzed with statistical and experimental methods to determine whether natural selection could be implicated in shaping the current genome structure. Extended Haplotype Homozygosity and Relative Extended Haplotype Homozygosity analyses on this region mapped a core region of the strongest conserved haplotype to the exon 1 of the Spinocerebellar ataxia type 2 gene (SCA2). Direct DNA sequencing of this region of the SCA2 gene revealed a significant association between a pre-expanded allele [(CAG)8CAA(CAG)4CAA(CAG)8] of CAG repeats within exon 1 and the selected haplotype of the SCA2 gene. A significantly negative Tajima's D value (−2.20, p < 0.01) on this site consistently suggested selection on the CAG repeat. This region was also investigated in the three other populations, none of which showed signs of selection. These results suggest that a recent positive selection of the pre-expansion SCA2 CAG repeat has occurred in Utah residents with European ancestry., Synopsis Natural selection ultimately acts on the genetic variants existing among human populations. Therefore, there are “footprints” that the selective force has left behind in the human genome. In this study, Yu et al. identified an extremely large region on Chromosome 12 that is under positive selection in Utah residents with European ancestry by characterizing the correlation patterns of genomic variants. Further analyses on this interval suggested that selection centered on one of the many forms of Spinocerebellar ataxia type-2 (SCA2) gene. The selected form was next demonstrated to associate with one short version of the disease-causing CAG repeat in the SCA2 gene. These results suggest that the CAG repeat was positively selected. An abnormally long version of CAGs can cause SCA2, a neurodegenerative disease that severely impairs the abilities of body movement. The authors showed how they unraveled natural selection acting on the SCA2 gene. Their findings might lead to the discovery of the biological functions of this gene and its CAG repeat. This kind of study holds potential to facilitate the finding of common disease genes.
