Context: Long-term multi-environment trials (METs) could improve genomic prediction models for plant breeding programs by better representing the target population of environments (TPE). However, METs are generally highly unbalanced because genotypes are routinely dropped from trials after a few years. Furthermore, in the presence of genotype × environment interaction (GEI), selection of the environments to include in a prediction set becomes critical to represent specific TPEs. Aims: The goals of this study were to compare strategies for modelling GEI in genomic prediction, using large METs from oat (Avena sativa L.) breeding programs in the Midwest United States, and to develop a variety decision tool for farmers and plant breeders. Methods: The performance of genotypes in TPEs was predicted by using different strategies for handling GEI in genomic prediction models including systematic and/or random GEI components. These strategies were also used to build the variety decision tool for farmers. Key results: Genomic prediction for unknown genotypes, locations and years within TPEs had moderate to high predictive ability, accuracy and reliability. Modelling GEI was beneficial in small, but not in large, mega-environments. The latest 3 years were highly predictive of performance in an upcoming year for most years but not for years with unusual weather patterns. High predictive ability, accuracy and reliability were obtained when large datasets were used in TPEs. Conclusions: Deployment of historical datasets can be accomplished through meaningful delineation and prediction for TPEs. Implications: We have shown the performance of a simple modelling strategy for handling prediction for TPEs when deploying large historical datasets. Rankings of genotypic performance may change from one environment to the next, creating genotype × environment interaction (GEI), which can impact genomic prediction and complicate identification of superior genotypes. We compared strategies for predicting the performance of individuals in the presence of GEI. The results provide useful tools for the optimisation of training populations and testing environments for the prediction of individuals in the targeted populations of environments. The modeling of genotype × environment interactions (GEI) is important to understand how new crops perform in different environments and management systems. Naked barley (Hordeum vulgare L.) is a type of barley where the hull threshes freely from the grain and can be used for multiple end uses, including food, malt, and animal feed. We examined the performance of a winter naked barley trial grown in organic conditions across three regions and 3 years in northern latitude regions of the United States. We recorded yield, test weight, heading date, plant height, threshability, winter survival, barley stripe rust (Puccinia striiformis f. sp. hordei Westend), barley scald (Rhynchosporium commune Zaffarano, McDonald and Linde sp. nov), and spot blotch (Cochliobolus sativus, anamorph Bipolaris sorokiniana (S. Ito & Kurib.). Barley stripe rust, plant height, heading date, preharvest sprouting, and threshability had high heritability and low GEI. Grain yield, test weight, scald, and winter survival had high GEI and were analyzed using the additive main effect and multiplicative interaction (AMMI) model, genotype plus GEI biplot (GGE), and Finlay–Wilkinson (FW) stability analysis. The environmental patterns explained by the AMMI and GGE models indicated that selection for high GEI traits should occur within target environments and across multiple years within the target environments. Environmental groups were separated by Oregon as the first group and Wisconsin and New York as the second group. Naked barley (Hordeum vulgare L.) grain threshes freely from its hull during harvesting and cleaning. Much of the available naked barley germplasm is unadapted to U.S. barley growing regions, and few genotypes have been selected to thrive under organic systems. The goal of this research was to characterize a set of spring naked barley genotypes for agronomic traits in the northern United States under organic conditions and estimate the degree of genotype × environment interaction (GEI). To achieve this goal, a multienvironment trial was conducted over 3 yr. Experiments were grown under organic conditions where traits including grain yield, test weight, plant height, heading date, and threshability were evaluated. Contributions of environment, genotype, and GEI to the phenotypic variance were calculated. In the tested germplasm, test weight, plant height, heading date, and threshability were found to have higher variance attributed to genotypic effects compared to GEI. Grain yield variance attributed to GEI was five times greater than that of genotype alone. Genotype + GEI (GGE) and location‐grouping (LG) biplots showed two sets of environments where naked barley genotypes performed similarly. Sensitivity analysis by Finlay–Wilkinson regression found that grain yield was highly sensitive to changes in environment mean yield. These results show that selection for grain yield should be conducted within mega‐environments to leverage GEI patterns. Heading date, plant height, test weight, and threshability can be selected across mega‐environments. Key message: Integration of multi-omics data improved prediction accuracies of oat agronomic and seed nutritional traits in multi-environment trials and distantly related populations in addition to the single-environment prediction. Multi-omics prediction has been shown to be superior to genomic prediction with genome-wide DNA-based genetic markers (G) for predicting phenotypes. However, most of the existing studies were based on historical datasets from one environment; therefore, they were unable to evaluate the efficiency of multi-omics prediction in multi-environment trials and distantly related populations. To fill those gaps, we designed a systematic experiment to collect omics data and evaluate 17 traits in two oat breeding populations planted in single and multiple environments. In the single-environment trial, transcriptomic BLUP (T), metabolomic BLUP (M), G + T, G + M, and G + T + M models showed greater prediction accuracy than GBLUP for 5, 10, 11, 17, and 17 traits, respectively, and metabolites generally performed better than transcripts when combined with SNPs. In the multi-environment trial, multi-trait models with omics data outperformed both counterpart multi-trait GBLUP models and single-environment omics models, and the highest prediction accuracy was achieved when modeling genetic covariance as an unstructured covariance model. We also demonstrated that omics data can be used to prioritize loci from one population with omics data to improve genomic prediction in a distantly related population using a two-kernel linear model that accommodated both likely casual loci with large-effect and loci that explain little or no phenotypic variance. We propose that the two-kernel linear model is superior to most genomic prediction models that assume each variant is equally likely to affect the trait and can be used to improve prediction accuracy for any trait with prior knowledge of genetic architecture. In plant breeding, the goal of genomewide selection is to predict the merit of unobserved individuals, particularly those in the next breeding generation. Predictions of these individuals in unobserved or future environments would be of additional use to a breeder. For many of the complex traits targeted in breeding, this may require management of genotype × environment interactions by, for example, using data from homogeneous groups of environments. Our objectives were to assess the accuracy of genomewide predictions in unobserved environments both within and between breeding generations; we aimed to compare training sets that included data from all possible environments with those that included data from (a) decreasingly similar environments or (b) discrete clusters of similar environments. A 183‐line spring barley (Hordeum vulgare L.) training population and 50‐line offspring test population were phenotyped in 29 location–year environments for grain yield, heading date, and plant height. Environmental similarities were measured using phenotypic data, geographic distance, or environmental covariables. When using training data from more, but decreasingly similar environments, prediction accuracy increased, but marginal gains declined; in some cases, accuracy declined with additional data. Clusters of environments informed by phenotypes (i.e., phenotypic correlations or multiplicative models) typically improved prediction accuracy within a generation, but not between generations (offspring population). Our study suggests that, as an alternative to using data from all available environments, informative subsets may be advantageous for genomewide predictions within a single breeding generation, but not between generations. Perennial ryegrass (PRG) is an important forage grown on dairy farms in temperate regions globally, including south-eastern Australia. A forage value index (FVI) providing information on the seasonal production of commercially available PRG cultivars is currently available. Despite the importance of the nutritive value of pasture in dairy farm systems, the nutritive characteristics of PRG cultivars are not currently included in the FVI as they are not routinely measured in cultivar evaluation trials. This study investigated differences between cultivar functional groups (diploid and tetraploid). It also examined differences between individual cultivars within seasons at four locations in south-eastern Australia and examined how trial location affects cultivar ranking. Samples were collected from existing cultivar evaluation trials over a 3-year period and analysed for nutritive characteristics. There were differences (p < 0.05) between diploids and tetraploids for metabolisable energy (ME) and neutral detergent fibre (NDF) in each season at each location with a few exceptions in summer and autumn. Crude protein (CP) differed between functional groups in some seasons at some sites. Spearman rank correlations within season were strong for ME between trial locations (r = 0.78–0.96), moderate to high for NDF (0.51–0.86) and variable for CP (−0.69–0.56). These findings provide guidance on methods for implementing nutritive value testing in cultivar evaluation trials and support the imminent inclusion of ME in the Australian FVI. The ranking of cultivars for ME was more consistent across trial sites compared to NDF and CP, suggesting the latter two traits, in particular CP, are more sensitive to environmental influences. Based on these results, we do not recommend the inclusion of CP as an individual trait in the Australian FVI. A significantly larger dataset and further research on the genotype by environment interactions would be needed to reconsider this. Over the past two decades many quantitative trait loci (QTL) have been detected; however, very few have been incorporated into breeding programs. The recent development of genome-wide association studies (GWAS) in plants provides the opportunity to detect QTL in germplasm collections such as unstructured populations from breeding programs. The overall goal of the barley Coordinated Agricultural Project was to conduct GWAS with the intent to couple QTL detection and breeding. The basic idea is that breeding programs generate a vast amount of phenotypic data and combined with cheap genotyping it should be possible to use GWAS to detect QTL that would be immediately accessible and used by breeding programs. There are several constraints to using breeding program-derived phenotype data for conducting GWAS namely: limited population size and unbalanced data sets. We chose the highly heritable trait heading date to study these two variables. We examined 766 spring barley breeding lines (panel #1) grown in balanced trials and a subset of 384 spring barley breeding lines (panel #2) grown in balanced and unbalanced trials. In panel #1, we detected three major QTL for heading date that have been detected in previous bi-parental mapping studies. Simulation studies showed that population sizes greater than 384 individuals are required to consistently detect QTL. We also showed that unbalanced data sets from panel #2 can be used to detect the three major QTL. However, unbalanced data sets resulted in an increase in the false-positive rate. Interestingly, one-step analysis performed better than two-step analysis in reducing the false-positive rate. The results of this work show that it is possible to use phenotypic data from breeding programs to detect QTL, but that careful consideration of population size and experimental design are required. Genotype-by-environment interaction (G×E) is commonly observed in perennial ryegrass species and significantly impacts dry matter yield (DMY) performance across environments. Variation in DMY of perennial ryegrass cultivars and their distinct responses to different environments directly influence the profitability of the Australian dairy industry. In this study, we implemented a separate two-way factor analytic strategy to fit multi-environment-multi-harvest data collected from 18 trials spanning 14 years to account for the G×E effects across complex pasture environments in south-eastern Australia to achieve accurate DMY predictions. Three mega-environments were identified, and the seasonal and environmental DMYs of 126 cultivars or breeding lines (defined by a combination of varieties and endophytes) were predicted. Statistical differences in DMY performance and crossover G×E effects in cultivar rankings were observed among the three mega-environments. Several high-yielding cultivars specific to each mega-environment were also identified. The analysis demonstrated the importance of accounting for G×E effects when predicting the DMY of perennial ryegrass and highlighted the potential for identifying high-yielding cultivars specific to mega-environments. The research rationalizes implementing an appropriate independent pasture trialling system to generate necessary data for the dairy industry and could further facilitate dairy farmers to select suitable cultivars based on their specific environments and perennial ryegrass breeders when accounting for the genetic relationship of cultivars. • G×E impacts perennial ryegrass cultivar rankings and breeding strategies. • Factor analytic model is a robust tool for analysing G×E. • Analysing G×E provides accurate DMY prediction and facilitates identifying high-yielding cultivars. • Identified 3 mega-environments and predicted DMYs for 126 cultivars. • Appling an independent trialling system is necessary to identify environmental-specific cultivars.
