Simple Summary: The most important purpose of animal conservation programs is to maintain genetic variability. The Furioso-North Star, the Gidran, and the Nonius are indigenous Hungarian horse breeds from the Mezőhegyes Stud. In the last century, the role of the horses was changed, the technical innovations and motorization replaced them, so the population size and the genetic variability of these breeds were reduced. Nowadays these breeds are endangered. The aims of this study were to give information about the current breeding population and support breeder associations during their gene conservation work. The pedigree quality, generation intervals, probability of gene origin, and inbreeding were evaluated. We found that breeds had a large bottleneck effect during breeding history. The level of inbreeding was measured with different methods, such as Ballou's, Wright's, and Kalinowski's coefficient. Most of the current inbreeding coefficient was the result of previously fixed alleles for each breed. Effective population size was also estimated, and the status of the breeds was found to be not critical according to FAO criteria. The Mezőhegyes Stud was founded in 1784 where three different horse breeds were developed: the Furioso-North Star, the Gidran, and the Nonius. These breeds were based on the same mare population, but each breed had different utilization purposes. Our aim was to analyze the pedigree information of these three indigenous breeds. The genealogical information was traced back from the actual breeding population back to the founder animals, and the final database contained more than 47,000 horses. The reference populations were defined as the registered breeding animals in 2019. The complete generation equivalent was 16.45 for the Gidran breed, 15.18 for Furioso-North Star, and 12.64 for Nonius, respectively. Due to the utilization of English Thoroughbred during the breeding history, the average maximum generations were close to 36 generations for each breed. The average relatedness was approximately 4%. The average Wright's inbreeding coefficient was the highest for the Nonius breed (5.59%). Kalinowski's decomposition of inbreeding showed that inbreeding is originated mainly from the past; the current fixation of alleles was higher for the Nonius horse breed. There was a reasonable bottleneck effect for each breed. The estimated effective population sizes suggest that there is no problem with the maintaining of Mezőhegyes horse breeds. Modern animal husbandry has drastically changed the genetic structure of some domestic species. The varieties, genotypes that we think we do not need at the moment can only be saved from extinction with the help of gene conservation. Traditional Hungarian horse breeds have a long history (more than 200 years) and a demonstrably different genetic structure from other horse breeds in Europe and the rest of the world. Consequently, their enormous genetic value is undoubted. The subject of our research was to study the structure of the mare families found in the population of the Lipizzan horse breed and the genetic structure of the Hungarian population. Out of the total 61 mare families in the world, 35 are present in Hungary. There are 11 Hungarian, 12 families of Fogaras, 7 original, 4 Croatian and 1 Slovenian mare families in the Hungarian population. The proportion of mare families in Hungary and Fogaras is almost the same. The proportion of Croatian and Slovenian families is negligible. In terms of their number, they are not significant in Hungary. For this reason they have little effect on the Hungarian Lipizzan population. Except one of the original mare families are in the same situation as the Croatian and Slovenian families. The Presciana / Bradamanta mare family is the most populous of all families due to their long stay in Hungary. The proportion of families is unbalanced. The Furioso-North Star (FNS) is one of the indigenous Hungarian horse breeds, originated from Mezőhegyes Stud. The aim of this work was to analyze the pedigree diversity and inbreeding of the registered Hungarian Furioso-North Star population in two different time points: the first was the active population in 1989, the second was the active population in 2019. Pedigree data was analyzed using Endog 4.8 software. The pedigree completeness was calculated in three different ways. In the past 30 years the pedigrees became more complete. In the population 2019 were 5 horses with ancestor in the 40th generation. Only 17-17 animals covered the 50% of the genetic variability for the two population. The most important ancestor was Herod xx in both reference populations. The FNS breed has English Thoroughbred background, that might be the reason of having several horses form this breed in the database. There were six animals among the ten most important ancestors in both reference populations. The average inbreeding coefficient was 3.31 in 1989 and 4.22 in 2019. Animals with highest inbreeding coefficient were born from the mating of close relatives (typically father-daughter). The population genetic evaluation of the Hungarian Hucul horse population was performed based on pedigree records. Herd book data of registered Hucul horses available up to 2016 were analysed using ENDOG (Gutierrez and Goyache 2005) and POPREP (Groeneveld et al. 2009) on the whole population (WP) as well as on the reference stock (RS) (breeding stock registered in 2016). Inbreeding coefficients were 5.57% (WP) and 7.18% (RS). Average relatedness was 10.39% in WP and higher in RS (12.67%). Effective population size was 52.32. Generation interval was 13.01 years for WP and 10.99 years for RS. The values for equivalent complete generations were 6.07 and 8.75, for the maximum number of generations 14.11 and 19.16, and for the number of full generations traced 3.77 and 5.50 for WP and RS, respectively. The effective number of founders (fe) was 23 both for WP and RS. The effective number of ancestors (fa) was 20 in WP and lower in RS (16). The fa/fe ratio was 0.869 in WP and 0.696 in RS. Founder genome equivalent (fg) was 9.618 in WP and 5.790 in RS. The fg/fe ratio was 0.481 in WP and 0.361 in RS. The study revealed that both the inbreeding coefficient and the average relatedness were high. The above mentioned ratios indicated loss of genetic diversity in the Hungarian Hucul population. Simple Summary: Originally, the Hucul horse breed was bred in the northeastern parts of the forested Carpathians. Only a few animals survived the Second World War and the regeneration of the breed started in those times. The aim of the current work was to give an overview of this rescue work from gene conservation point of view with the evaluation of the population changes within this few decades-long time interval. The pedigree quality, gene origin, inbreeding and status of stallion lines and mare families were evaluated. The main finding of the study was that inbreeding in the recent years was successfully limited and current inbreeding levels are the reason of previous gene fixations. Due to the increased number of mare families, genetic variability also increased. However, the proper management of the stallion utilization is important to prevent the future increasing of the inbreeding level of the Hucul breed. Gene conservation and management of small populations requires proper knowledge of the background and history of the breed. The aim of the study was the evaluation of population structure and changes of the Hungarian Hucul horse population. Population changes were described for the actual breeding stock as well as for groups of 10-year epochs reflecting major periods of change in the breed. Pedigree data of the registered population were analyzed using Endog and GRain software. The average value of equivalent complete generations was above nine for the actual breeding population. The longest generation interval was the sire-to-daughter pathway. The fe/f ratio had smaller changes than fa/fe ratio across the population history. Inbreeding and average relatedness as well as ancestral coefficients had increased during history. Kalinowski's decomposition of inbreeding showed that present inbreeding is smaller than it was done earlier during the last 20 years.
