Leaf area index (LAI) is a key variable for monitoring crop growth. Compared with traditional measurement methods, unmanned aerial vehicle (UAV) remote sensing offers a cost-effective and efficient approach for rapidly obtaining crop LAI. Although there is extensive research on rice LAI estimation, many studies suffer from the limitations of models that are only applicable to specific scenarios with unclear applicability conditions. In this study, we selected commonly used RGB and multispectral (Ms) data sources, which contain three channels of color information and five multi-band information, respectively, combined with five different spatial resolutions of data at intervals of 20–100 m. We evaluated the effectiveness of models using single- and multi-feature variables for LAI estimation in rice. In addition, texture and coverage features other than spectra were introduced to further analyze their effects on the inversion accuracy of the LAI. The results show that the accuracy of the model established with multi-variables under single features is significantly higher than that of the model established with single variables under single features. The best results were obtained using the RFR (random forest regression) model, in which the model's R2 is 0.675 and RMSE is 0.886 for multi-feature VIs at 40 m. Compared with the analysis results of Ms and RGB data at different heights, the accuracy of Ms data estimation results fluctuates slightly and is less sensitive to spatial resolution, while the accuracy of the results based on RGB data gradually decreases with the increase in height. The estimation accuracies of both Ms and RGB data were improved by adding texture features and coverage features, and their R2 improved by 9.1% and 7.3% on average. The best estimation heights (spatial resolution) of the two data sources were 40 m (2.2 cm) and 20 m (0.4 cm), with R2 of 0.724 and 0.673, and RMSE of 0.810 and 0.881. Quantifying the effect of maize tassel on canopy reflectance is essential for creating a tasseling progress monitoring index, aiding precision agriculture monitoring, and understanding vegetation canopy radiative transfer. Traditional field measurements often struggle to detect the subtle reflectance differences caused by tassels due to complex environmental factors and challenges in controlling variables. The three-dimensional (3D) radiative transfer model offers a reliable method to study this relationship by accurately simulating interactions between solar radiation and canopy structure. This study used the LESS (large-scale remote sensing data and image simulation framework) model to analyze the impact of maize tassels on visible and near-infrared reflectance in heterogeneous 3D scenes by modifying the structural and optical properties of canopy components. We also examined the anisotropic characteristics of tassel effects on canopy reflectance and explored the mechanisms behind these effects based on the quantified contributions of the optical properties of canopy components. The results showed that (1) the effect of tassels under different planting densities mainly manifests in the near-infrared band of the canopy spectrum, with a variation magnitude of ±0.04. In contrast, the impact of tassels on different leaf area index (LAI) shows a smaller response difference, with a magnitude of ±0.01. As tassels change from green to gray during growth, their effect on reducing canopy reflectance increases. (2) The effect of maize tassel on canopy reflectance varied with spectral bands and showed an obvious directional effect. In the red band at the same sun position, the difference in tassel effect caused by the observed zenith angle on canopy reflectance reaches 200%, while in the near-infrared band, the difference is as high as 400%. The hotspot effect of the canopy has a significant weakening effect on the shadow effect of the tassel. (3) The non-transmittance optical properties of maize tassels reduce canopy reflectance, while their high reflectance increases it. Thus, the dual effects of tassels create a game in canopy reflectance, with the final outcome mainly depending on the sensitivity of the canopy spectrum to transmittance. This study demonstrates the potential of using 3D radiative transfer models to quantify the effects of crop fine structure on canopy reflectance and provides some insights for optimizing crop structure and implementing precision agriculture management (such as selective breeding of crop optimal plant type). Accurate and high-throughput identification of the initial anthesis of soybean varieties is important for the breeding and screening of high-quality soybean cultivars in field trials. The objectives of this study were to identify the initial day of anthesis (IADAS) of soybean varieties based on remote sensing multispectral time-series images acquired by unmanned aerial vehicles (UAVs), and analyze the differences in the initial anthesis of the same soybean varieties between two different climatic regions, Shijiazhuang (SJZ) and Xuzhou (XZ). First, the temporal dynamics of several key crop growth indicators and spectral indices were analyzed to find an effective indicator that favors the identification of IADAS, including leaf area index (LAI), above-ground biomass (AGB), canopy height (CH), normalized-difference vegetation index (NDVI), red edge chlorophyll index (CIred edge), green normalized-difference vegetation index (GNDVI), enhanced vegetation index (EVI), two-band enhanced vegetation index (EVI2) and normalized-difference red-edge index (NDRE). Next, this study compared several functions, like the symmetric gauss function (SGF), asymmetric gauss function (AGF), double logistic function (DLF), and fourier function (FF), for time-series curve fitting, and then estimated the IADAS of soybean varieties with the first-order derivative maximal feature (FDmax) of the CIred edge phenology curves. The relative thresholds of the CIred edge curves were also used to estimate IADAS, in two ways: a single threshold for all of the soybean varieties, and three different relative thresholds for early, middle, and late anthesis varieties, respectively. Finally, this study presented the variations in the IADAS of the same soybean varieties between two different climatic regions and discussed the probable causal factors. The results showed that CIred edge was more suitable for soybean IADAS identification compared with the other investigated indicators because it had no saturation during the whole crop lifespan. Compared with DLF, AGF and FF, SGF provided a better fitting of the CIred edge time-series curves without overfitting problems, although the coefficient of determination (R2) and root mean square error (RMSE) were not the best. The FDmax of the SGF-fitted CIred edge curve (SGF_CIred edge) provided good estimates of the IADAS, with an RMSE and mean average error (MAE) of 3.79 days and 3.00 days, respectively. The SGF-fitted_CIred edge curve can be used to group the soybean varieties into early, middle and late groups. Additionally, the accuracy of the IADAS was improved (RMSE = 3.69 days and MAE = 3.09 days) by using three different relative thresholds (i.e., RT50, RT55, RT60) for the three flowering groups compared to when using a single threshold (RT50). In addition, it was found that the IADAS of the same soybean varieties varied greatly when planted in two different climatic regions due to the genotype–environment interactions. Grain protein content (GPC) is an important indicator of nutritional quality of rice. In this study, nitrogen fertilization experiments were conducted to monitor GPC for high-quality Indica rice varieties Meixiangzhan 2 (V1) and Wufengyou 615 (V2) in 2019 and 2020. Three types of parameters, including photosynthetic sensitive vegetation indices (VIs), canopy leaf area index (LAI), and crop plant nitrogen accumulation (PNA), obtained from UAV hyperspectral images were used to estimate rice GPC. Two-dimensional and three-dimensional GPC indices were constructed by combining any two of the three types of parameters and all three, respectively, based on the Euclidean distance method. The R2 and RMSE of the two-dimensional GPC index model for variety V1 at the tillering stage were 0.81 and 0.40% for modeling and 0.95 and 0.38% for validation, and 0.91 and 0.27% for modeling and 0.83 and 0.36% for validation for variety V2. The three-dimensional GPC index model for variety V1 had R2 and RMSE of 0.86 and 0.34% for modeling and 0.78 and 0.45% for validation, and 0.97 and 0.17% for modeling and 0.96 and 0.17% for validation for variety V2 at the panicle initiation stage. At the heading stage, the R2 and RMSE of the three-dimensional model for variety V1 were 0.92 and 0.26% for modeling and 0.91 and 0.37% for validation, and 0.96 and 0.20% for modeling and 0.99 and 0.15% for validation for variety V2. These results demonstrate that the GPC monitoring models incorporating multiple crop growth parameters based on Euclidean distance can improve GPC estimation accuracy and have the potential for field-scale GPC monitoring. Although crop-growth monitoring is important for agricultural managers, it has always been a difficult research topic. However, unmanned aerial vehicles (UAVs) equipped with RGB and hyperspectral cameras can now acquire high-resolution remote-sensing images, which facilitates and accelerates such monitoring. To explore the effect of monitoring a single crop-growth indicator and multiple indicators, this study combines six growth indicators (plant nitrogen content, above-ground biomass, plant water content, chlorophyll, leaf area index, and plant height) into the new comprehensive growth index (CGI). We investigate the performance of RGB imagery and hyperspectral data for monitoring crop growth based on multi-time estimation of the CGI. The CGI is estimated from the vegetation indices based on UAV hyperspectral data treated by linear, nonlinear, and multiple linear regression (MLR), partial least squares (PLSR), and random forest (RF). The results are as follows: (1) The RGB-imagery indices red reflectance (r), the excess-red index (EXR), the vegetation atmospherically resistant index (VARI), and the modified green-red vegetation index (MGRVI), as well as the spectral indices consisting of the linear combination index (LCI), the modified simple ratio index (MSR), the simple ratio vegetation index (SR), and the normalized difference vegetation index (NDVI), are more strongly correlated with the CGI than a single growth-monitoring indicator. (2) The CGI estimation model is constructed by comparing a single RGB-imagery index and a spectral index, and the optimal RGB-imagery index corresponding to each of the four growth stages in order is r, r, r, EXR; the optimal spectral index is LCI for all four growth stages. (3) The MLR, PLSR, and RF methods are used to estimate the CGI. The MLR method produces the best estimates. Accurate estimation of crop leaf and canopy biochemical traits, such as leaf dry matter content (Cm), leaf equivalent water thickness (Cw), leaf area index (LAI), dry leaf biomass (DLB), leaf total water content (LW), and fresh leaf biomass (FLB), is essential for monitoring crop growth accurately. The vegetation spectral feature technique combined with statistical regression methods is widely employed for remote sensing crop biochemical traits mapping. However, the crop canopy spectral reflectance is influenced by various crop biochemical traits and uncertainties in geometric changes of light and soil background effects. Consequently, the remote-sensing estimation of crop biochemical traits is limited. A potential solution involves training a deep learning model to understand the physical relationship between crop biochemical traits and canopy spectral reflectance based on a physical radiative transfer model (RTM). The primary focus of this study is to propose a winter-wheat leaf and canopy biochemical traits analysis and mapping method based on hyperspectral remote sensing, utilizing a deep learning network for leaf area index and leaf biochemical traits deep learning network (LabTNet). This study consists of four main tasks: (1) Field-based measurements of winter-wheat spectra and biochemical traits were conducted in two growing seasons. A PROSAIL RTM was also employed to generate a simulated dataset representing comprehensive and complex winter-wheat field conditions. (2) The LabTNet deep learning model was pre-trained using the simulated spectra dataset to acquire knowledge of the physical relationship between crop biochemical traits and canopy spectral reflectance derived from the RTM. Subsequently, the model was re-trained using the field-based spectra dataset from two growing seasons, employing a transfer learning technique. (3) An analysis was conducted to assess the performance of LabTNet against traditional statistical regression methods in estimating crop leaf and canopy biochemical traits. The study used the gradient-weighted class activation mapping (Grad-CAM) technique to analyze the attention regions of input spectra (454:8:950 nm, 960:10:1300 nm, 1450:10:1750 nm, 2000:10:2350 nm) by different convolutional neural network layers in LabTNet, aiming to enhance the interpretability of deep learning models. (4) Winter-wheat leaf and canopy biochemical traits (Cw, Cm, LAI, DLB, LW, and FLB) were mapped using the LabTNet deep learning model. Our research has the following conclusions: (1) Combining the RTM and deep learning techniques yields higher winter-wheat biochemical trait estimates than traditional statistical regression methods. (2) Different LabTNet deep learning model layers focus on distinct areas of canopy reflectance, corresponding to the sensitive regions for various winter-wheat biochemical traits. (3) LabTNet demonstrates similar winter-wheat leaf and canopy biochemical traits estimation performance using visible and near-infrared (VNIR) reflectance data and full-spectral (FS) range hyperspectral reflectance as inputs (Cw: R 2 = 0.603–0.653, RMSE = 0.0015–0.0015 cm; Cm: R 2 = 0.511–0.560, RMSE = 0.0006–0.0007 g/m2; LAI: R 2 = 0.773–0.793, RMSE = 0.65–0.66 m2/m2; LW: R 2 = 0.842–0.847, RMSE = 67.93–70.73 g/m2; DLB: R 2 = 0.747–0.762, RMSE = 21.10–21.89 g/m2; FLB: R 2 = 0.831–0.840, RMSE = 86.26–90.30 g/m2). The accuracy of nitrogen (N) diagnosis is essential to improve N use efficiency. The standard critical N concentration (standard Nc) dilution curves, an expression of the dynamics of N uptake and dry matter accumulation in plants, are widely used to diagnose the N status of crops. Several standard Nc dilution curves were proposed and validated for several crops, based on experiments involving different N fertilizer treatments. However, standard Nc dilution curves are affected by crop water status, e.g., resulting from differences in irrigation management. This paper aimed at developing a N diagnostic model under the coupling effect of irrigation and fertilizer managements. For this purpose, Nc dilution curves were developed under different irrigation rates. Additionally, plant water content (PWC), leaf water content (LWC), leaf area index (LAI), equivalent water thickness (EWT), and leaf area duration (LAD) were introduced into the model, to construct a modified Nc (mNc) dilution curve. The mNc dilution curves were designed using the principle of hierarchical linear model (HLM), introducing aboveground dry biomass (AGB) as the first layer of information, whereas the second layer of information included the different agronomic variables (PWC, LWC, LAI, EWT, and LAD). The results showed that parameters " a " and " b" of the standard Nc dilution curves ranged from 5.17 to 6.52 and −0.69 to −0.38 respectively. Parameter " a " was easily affected by different management conditions. The performance of standard Nc dilution models obtained by the cross-validation method was worse than that of mNc dilution models. The Nc dilution curve based on 4 years of data was described by the negative power equation Nc = 5.05 × AGB–0.47, with R 2 and nRMSE of 0.63 and 0.21, respectively. The mNc dilution curve considers different treatments and was represented by the equation mNc = a×AGB− b , where a = 2.09 × PWC + 3.24, b = −0.02 × LAI + 0.51, with R 2 and nRMSE of 0.79 and 0.13, respectively. For winter wheat, C3 crop, there would be a few problems in using standard Nc dilution methods to guide field management, however, this study provides a reliable method for constructing mNc dilution curves under different water and N fertilizer management. Due to the significant differences in hereditary, CO2 fixation efficiency and N metabolism pathways for C3 and C4 crops, the construction of mNc dilution curve suitable for different N response mechanisms will be conducive to the sustainable N management in crop plants. Leaf area index (LAI) and leaf chlorophyll content (LCC) are major considerations in management decisions, agricultural planning, and policy-making. When a radiative transfer model (RTM) was used to retrieve these biophysical variables from remote-sensing data, the ill-posed problem was unavoidable. In this study, we focused on the use of agronomic prior knowledge (APK), constructing the relationship between LAI and LCC, to restrict and mitigate the ill-posed inversion results. For this purpose, the inversion results obtained using the SAILH+PROSPECT (PROSAIL) canopy reflectance model alone (no agronomic prior knowledge, NAPK) and those linked with APK were compared. The results showed that LAI inversion had high accuracy. The validation results of the root mean square error (RMSE) between measured and estimated LAI were 0.74 and 0.69 for NAPK and APK, respectively. Compared with NAPK, APK improved LCC estimation; the corresponding RMSE values of NAPK and APK were 13.36 µg cm–2and 9.35 µg cm–2, respectively. This paper presents a new forest leaf area index (LAI) inversion method from multisource and multiangle data combined with a radiative transfer model and the strategy of k -means clustering and artificial neural network (ANN). Four scenes of Landsat-5 Thematic Mapper (L5TM) and Beijing-1 small satellite multispectral sensors (BJ1) images, acquired at different times, were selected to construct multisource and multiangle image data in this study. Considering a vertical distribution of forest LAI from both overstory and understory, a hybrid model of the invertible forest reflectance model (INFORM) was used to support the retrieval of forest LAI to eliminate the dependence of understory vegetation. The simulated data from INFORM outputs, added with a random noise, were first clustered by k -means method, and were then trained by ANN to obtain the inversion model for each group (cluster). Next, the inversion model was applied to the different combinations of multiangle data to retrieve the forest LAI. Finally, a validation of inverted results with Moderate Resolution Imaging Spectroradiometer LAI product and field measurements was conducted. The experimental results indicate that the accuracy of the inverted forest LAI can be improved through the addition of observation angle data, if the quality of the image data is ensured. The inversion accuracy of LAI with the multiangle image data is improved by 30% compared to the average accuracy of the inverted LAI with the single angle data after considering the addition of random noise to the ANN training data. Vertical heterogeneity of the biochemical characteristics of crop canopy is important in diagnosing and monitoring nutrition, disease, and crop yield via remote sensing. However, the research on vertical isomerism was not comprehensive. Experiments were carried out from the two levels of simulation and verification to analyze the applicability of this recently development model. Effects of winter wheat on spectrum were studied when input different structure parameters (e.g., leaf area index (LAI)) and physicochemical parameters (e.g., chlorophyll content ( C h l a + b ) and water content ( C w )) to the mSCOPE (Soil Canopy Observation, Photochemistry, and Energy fluxes) model. The maximum operating efficiency was 127.43, when the winter wheat was stratified into three layers. Meanwhile, the simulation results also proved that: the vertical profile of LAI had an influence on canopy reflectance in almost all bands; the vertical profile of C h l a + b mainly affected the reflectivity of visible region; the vertical profile of C w only affected the near-infrared reflectance. The verification results showed that the vegetation indexes (VIs) selected of different bands were strongly correlated with the parameters of the canopy. LAI, C h l a + b and C w affected VIs estimation related to LAI, C h l a + b and C w respectively. The Root Mean Square Error (RMSE) of the new-proposed N D V I g r e e n was the smallest, which was 0.05. Sensitivity analysis showed that the spectrum was more sensitive to changes in upper layer parameters, which verified the rationality of mSCOPE model in explaining the law that light penetration in vertical nonuniform canopy gradually decreases with the increase of layers. Above-ground biomass (AGB) and the leaf area index (LAI) are important indicators for the assessment of crop growth, and are therefore important for agricultural management. Although improvements have been made in the monitoring of crop growth parameters using ground- and satellite-based sensors, the application of these technologies is limited by imaging difficulties, complex data processing, and low spatial resolution. Therefore, this study evaluated the use of hyperspectral indices, red-edge parameters, and their combination to estimate and map the distributions of AGB and LAI for various growth stages of winter wheat. A hyperspectral sensor mounted on an unmanned aerial vehicle was used to obtain vegetation indices and red-edge parameters, and stepwise regression (SWR) and partial least squares regression (PLSR) methods were used to accurately estimate the AGB and LAI based on these vegetation indices, red-edge parameters, and their combination. The results show that: (i) most of the studied vegetation indices and red-edge parameters are significantly highly correlated with AGB and LAI; (ii) overall, the correlations between vegetation indices and AGB and LAI, respectively, are stronger than those between red-edge parameters and AGB and LAI, respectively; (iii) Compared with the estimations using only vegetation indices or red-edge parameters, the estimation of AGB and LAI using a combination of vegetation indices and red-edge parameters is more accurate; and (iv) The estimations of AGB and LAI obtained using the PLSR method are superior to those obtained using the SWR method. The structural and chemical characteristics of individual apple tree crowns can indicate the nutritional and growth status of the trees, making them crucial for advancing orchard management practices. In this study, we collected multispectral imagery and ground validation data from two representative apple orchards in Beijing, China. We employed a hybrid inversion method to estimate the Leaf Area Index (LAI), Leaf Chlorophyll Content (LCC), and Canopy Chlorophyll Content (CCC) of individual apple tree crowns. Furthermore, we quantitatively evaluated the impact of canopy shading on the inversion results and mapped these traits at the scale of individual tree crowns (ITCs). To determine the optimal broad-band Vegetation Indices (VIs) for estimating LAI and LCC, we empirically analyzed 22 VIs using the PROSAIL simulation dataset. We constructed two measured datasets of canopy reflectance by masking canopy shadows, one containing shaded pixels and the other consisting of sunlit-only pixels. Using the Artificial Neural Network (ANN) algorithm and PROSAIL model, we developed a hybrid inversion model to assess the performance of the filtered VIs on the two measured datasets. The results demonstrated that TCARI/OSAVI and SR3 were the most accurate VIs for estimating LAI (including shaded pixels: R2 = 0.67, RMSE = 0.31 m2/m2; sunlit-only pixels: R2 = 0.74, RMSE = 0.28 m2/m2) and LCC (including shaded pixels: R2 = 0.70, RMSE = 7.11 μg/cm2; sunlit-only pixels: R2 = 0.73, RMSE = 6.63 μg/cm2) in the two measured reflectance datasets, respectively. Removing canopy shadows significantly improved the accuracy of LAI and LCC retrieval, although there was no significant difference in CCC retrieval accuracy (including shaded pixels: R2 = 0.78, RMSE = 31.25 μg/cm2; sunlit-only pixels: R2 = 0.79, RMSE = 28.48 μg/cm2). Moreover, we utilized UAV imaging multispectral data to map the estimated variability of leaf and canopy traits. The results revealed trait variability among different apple tree canopies, highlighting the potential of UAV imaging multispectral techniques in characterizing and mapping individual apple tree crown traits while capturing variability among crowns. The leaf area index (LAI) is a key parameter for describing crop canopy structure, and is of great importance for early nutrition diagnosis and breeding research. Light detection and ranging (LiDAR) is an active remote sensing technology that can detect the vertical distribution of a crop canopy. To quantitatively analyze the influence of the occlusion effect, three flights of multi-route high-density LiDAR dataset were acquired at two time points, using an Unmanned Aerial Vehicle (UAV)-mounted RIEGL VUX-1 laser scanner at an altitude of 15 m, to evaluate the validity of LAI estimation, in different layers, under different planting densities. The result revealed that normalized root-mean-square error (NRMSE) for the upper, middle, and lower layers were 10.8%, 12.4%, 42.8%, for 27,495 plants/ha, respectively. The relationship between the route direction and ridge direction was compared, and found that the direction of flight perpendicular to the maize planting ridge was better than that parallel to the maize planting ridge. The voxel-based method was used to invert the LAI, and we concluded that the optimal voxel size were concentrated on 0.040 m to 0.055 m, which was approximately 1.7 to 2.3 times of the average ground point distance. The detection of the occlusion effect in different layers under different planting densities, the relationship between the route and ridge directions, and the optimal voxel size could provide a guideline for UAV–LiDAR application in the crop canopy structure analysis. Plant nitrogen (N) information has widely been estimated through empirical techniques using hyperspectral data. However, the physical model inversion approach on N spectral response has seldom developed and remains a challenge. In this study, an N-PROSAIL model based on the N-based PROSPECT model and the SAIL model canopy model was constructed and used for retrieving crop N status both at leaf and canopy scales. The results show that the third parameter (3rd-par) retrieving strategy (leaf area index (LAI) and leaf N density (LND) optimized where other parameters in the N-PROSAIL model are set at different values at each growth stage) exhibited the highest accuracy for LAI and LND estimation, which resulted in R2 and RMSE values of 0.80 and 0.69, and 0.46 and 21.18 µg·cm−2, respectively. It also showed good results with R2 and RMSE values of 0.75 and 0.38% for leaf N concentration (LNC) and 0.82 and 0.95 g·m−2 for canopy N density (CND), respectively. Timely and accurate estimates of crop parameters are crucial for agriculture management. Unmanned aerial vehicles (UAVs) carrying sophisticated cameras are very pertinent for this work because they can obtain remote-sensing images with higher temporal, spatial, and ground resolution than satellites. In this study, we evaluated (i) the performance of crop parameters estimates using a near-surface spectroscopy (350~2500 nm, 3 nm at 700 nm, 8.5 nm at 1400 nm, 6.5 nm at 2100 nm), a UAV-mounted snapshot hyperspectral sensor (450~950 nm, 8 nm at 532 nm) and a high-definition digital camera (Visible, R, G, B); (ii) the crop surface models (CSMs), RGB-based vegetation indices (VIs), hyperspectral-based VIs, and methods combined therefrom to make multi-temporal estimates of crop parameters and to map the parameters. The estimated leaf area index (LAI) and above-ground biomass (AGB) are obtained by using linear and exponential equations, random forest (RF) regression, and partial least squares regression (PLSR) to combine the UAV based spectral VIs and crop heights (from the CSMs). The results show that: (i) spectral VIs correlate strongly with LAI and AGB over single growing stages when crop height correlates positively with AGB over multiple growth stages; (ii) the correlation between the VIs multiplying crop height and AGB is greater than that between a single VI and crop height; (iii) the AGB estimate from the UAV-mounted snapshot hyperspectral sensor and high-definition digital camera is similar to the results from the ground spectrometer when using the combined methods (i.e., using VIs multiplying crop height, RF and PLSR to combine VIs and crop heights); and (iv) the spectral performance of the sensors is crucial in LAI estimates (the wheat LAI cannot be accurately estimated over multiple growing stages when using only crop height). The accurate estimation of crop above-ground biomass (AGB) can assist in crop growth monitoring and grain yield prediction. Remote sensing has been widely used for AGB estimation at regional and local scales in recent years. However, optical remote sensing spectral indices (SIs) become saturated at medium-to-high crop covers. The combined use of remote sensing techniques and statistical regression models is not based on an understanding of how crop leaves and vertical organs contribute to the crop AGB. This causes difficulties in measuring the biomass stored in vertical organs (e.g., plant stem, wheat-spike, maize-tassel; abbreviated as AGB v) using optical remote sensing. This study aims to develop an unmanned aerial vehicle (UAV)-based vertically growing crop AGB (VGC-AGB) model. We defined C sm (g/m) to describe the crop stem and reproductive organs' average dry mass content. This was done to improve the estimation of AGB v. The crop leaf area index (LAI, m2/m2), leaf dry matter content (C m , g/m2), height (C h , m), and density (C d , m−2) were used in the VGC-AGB. The VGC-AGB calculated crop leaf AGB (AGB l) using LAI × C m (g/m2) and AGB v using C d × C h × C sm (g/m2). The proposed VGC-AGB (AGB = LAI × C m + C d × C h × C sm) was verified using field and UAV-based hyperspectral datasets of winter-wheat and summer-maize at three growth stages. Our results indicate that UAV-based VGC-AGB (R 2 = 0.92–0.93, RMSE = 68.82–75.15 g/m2) is superior to the statistical regression model that is based on remote sensing SIs and CSMs (R 2 = 0.77, RMSE = 134.94 g/m2). The results indicate that the UAV-based VGC-AGB supports the analysis of crop photosynthetic product transfers and high-performance UAV-based high-performance non-destructive AGB monitoring. In recent years, non-destructive remote sensing techniques have emerged as one of the most promising methods for crop yield monitoring. However, most existing potato yield estimation models have primarily been tested at specific growth stages within a single ecosystem, highlighting the urgent need for a model that can be applied across different ecological environments. In this study, we developed a semi-physical model based on hierarchical linear modeling (HLM) to automatically correct yield estimation based on remotely sensed vegetation indices using environmentally relevant variables such as net solar radiation at the surface (ssr), air temperature at 2 m above the surface (t2m), and soil water content in the root zone (swvl). The accuracy and transferability of the model were further evaluated by comparing it with aboveground destructive sampling methods, conventional empirical models, and machine learning approaches. The results demonstrated that site-specific relationships exist between aboveground agronomic traits parameters like biomass and leaf area index (LAI) with respect to yield estimation. Conventional linear statistical and machine learning methods faced challenges in transferring their constructed yield estimation models across regions and years. However, the HLM approach exhibited excellent generalization ability across all trial samples. In the middle and later stages of potato growth, the standardized LAI determining index proved to be the most effective vegetation for predicting yield, while ssr, skt max , and shallow swvl were identified as key environmental variables affecting yield. By integrating these variables using HLM modeling techniques, we achieved optimal generalization performance (R2 = 0.57, RMSE = 7.65 t/ha, NRMSE = 25.02 % during tuber growth stage; R2 = 0.60, RMSE = 7.37 t/ha, NRMSE = 24.13 % during starch accumulation stage). In this study, multiple lookup tables (Multi-LUTs), each LUT corresponding to one growth stage, were constructed based on the N-PROSAIL model, a radiative transfer model, and LUT size was optimized for improving computing efficiency. The objective is to use the constructed Multi-LUTs for estimating canopy N density (CND) in winter wheat. Results suggest that Multi-LUTs of leaf area index, leaf N density and two spectral indices (MSR and MCARI/MTVI2) in winter wheat demonstrate good performance of CND estimation; and LUTs with the optimal size of 6000 rows can yield good accuracy. The R2 and nRMSE values of the regression relationship between estimated and measured CND were 0.83 and 0.23 from field hyperspectral data, and 0.69 and 0.27 from UAV based hyperspectral imagery during the 2014–2015 growing season. CND by Multi-LUTs method was also accurately estimated from field hyperspectral data during the 2013–2014 growing season, with R2 and nRMSE values of 0.74 and 0.26. The estimation accuracy of CND based UAV data was a slightly lower than based field data. The resultant thematic CND map accurately exhibits CND variability at varying spatial and temporal scales. Chlorophyll content is a key trait for understanding the functioning of agroforestry ecosystems and has important implications for leaf and canopy photosynthesis. However, fine-scale monitoring of canopy chlorophyll content (CCC) of individual fruit trees is rather challenging. This study aims to use a 3D radiative transfer model (RTM) and proposes a joint inversion model based on prior knowledge to estimate the CCC of individual tree crowns (ITCs) in apple orchards. The widely recognized 3D RTM LESS (large-scale remote sensing data and image simulation framework over heterogeneous 3D scenes) was adopted for large-scale apple orchard 3D scenes radiative transfer computing and image simulation. LESS was first evaluated with unmanned aerial vehicle (UAV) multispectral imagery and the results showed that it reasonably characterized the reflectance of apple tree canopies (RMSE = 0.02). An original look-up table (LUT) with reflectance was then produced using LESS, and the final vegetation indices LUT (VI LUT) including Normalized Difference Vegetation Index (NDVI), Green Chlorophyll Index (CIgreen), Red edge Chlorophyll Index (CIred edge) and Green NDVI (GNDVI) was generated from the original LUT form VI interpolation. A physically-based joint inversion model coupling prior knowledge of leaf pigments and leaf area index (LAI) was developed to estimate the CCC of ITCs from high-resolution UAV images. The solution first used linear interpolation to produce a weighted VI LUT corresponding to the sample based on estimated LAI. Linear interpolation was then adopted to screen multiple combinations of leaf chlorophyll a+b (C ab) and leaf carotenoids (C xc) contents from the VI LUT. A prior relationship between C ab and C xc was finally used to regularize the constraints on multiple VI combinations and determine the estimation of C ab and CCC. The joint inversion model demonstrated an accurate estimation of CCC of ITCs. The model driven by GNDVI yielded the highest result for CCC estimation (R2 = 0.84, RMSE = 24.12 μg/cm2). In addition, CIgreen (R2 = 0.82, RMSE = 32.22 μg/cm2) and CIred edge (R2 = 0.81, RMSE = 34.05 μg/cm2) also achieved satisfactory results. The proposed model facilitates CCC estimation of ITCs from high-resolution imagery in heterogeneous orchard canopies, which is important for advancing the precise nutrition management of fruit trees.
